Abstract:Abstract Breast cancer resistance protein (BCRP/ABCG2), an ATP-binding cassette (ABC) efflux transporter, plays a critical role in multi-drug resistance (MDR) to anti-cancer drugs and drug–drug interactions. The prediction of BCRP inhibition can facilitate evaluating potential drug resistance and drug–drug interactions in early stage of drug discovery. Here we reported a structurally diverse dataset consisting of 1098 BCRP inhibitors and 1701 non-inhibitors. Analysis of various physicochemical properties illustrates that BCRP inhibitors are more hydrophobic and aromatic than non-inhibitors. We then developed a series of quantitative structure–activity relationship (QSAR) models to discriminate between BCRP inhibitors and non-inhibitors. The optimal feature subset was determined by a wrapper feature selection method named rfSA (simulated annealing algorithm coupled with random forest), and the classification models were established by using seven machine learning approaches based on the optimal feature subset, including a deep learning method, two ensemble learning methods, and four classical machine learning methods. The statistical results demonstrated that three methods, including support vector machine (SVM), deep neural networks (DNN) and extreme gradient boosting (XGBoost), outperformed the others, and the SVM classifier yielded the best predictions (MCC = 0.812 and AUC = 0.958 for the test set). Then, a perturbation-based model-agnostic method was used to interpret our models and analyze the representative features for different models. The application domain analysis demonstrated the prediction reliability of our models. Moreover, the important structural fragments related to BCRP inhibition were identified by the information gain (IG) method along with the frequency analysis. In conclusion, we believe that the classification models developed in this study can be regarded as simple and accurate tools to distinguish BCRP inhibitors from non-inhibitors in drug design and discovery pipelines.

Abstract:Selectivity profiling is key for assessing the pharmacological properties of multi-target drugs. We have developed a cell-based and barcoded assay encompassing ten druggable targets, including G protein-coupled receptors (GPCRs), receptor tyrosine kinases (RTKs), nuclear receptors, a protease as well as their key downstream pathways and profiled 17 drugs in living cells for efficacy, potency, and side effects. Notably, this multiplex assay, termed safetyProfiler assay, enabled the simultaneous assessment of multiple target and pathway activities, shedding light on the polypharmacological profile of compounds. For example, the neuroleptics clozapine, paliperidone, and risperidone potently inhibited primary targets DRD2 and HTR2A as well as cAMP and calcium pathways. However, while paliperidone and risperidone also potently inhibited the secondary target ADRA1A and mitogen-activated protein kinase (MAPK) downstream pathways, clozapine only exhibited mild antagonistic effects on ADRA1A and lacked MAPK inhibition downstream of DRD2 and HTR2A. Furthermore, we present data on the selectivity for bazedoxifene, an estrogen receptor antagonist currently undergoing clinical phase 2 trials for breast cancer, on MAPK signaling. Additionally, precise potency data for LY2452473, an androgen receptor antagonist, that completed a phase 2 clinical trial for prostate cancer, are presented. The non-selective kinase inhibitor staurosporine was observed to potently inactivate the two RTKs EGFR and ERBB4 as well as MAPK signaling, while eliciting stress-related cAMP responses. Our findings underscore the value of comprehensive profiling in elucidating the pharmacological properties of established and novel therapeutics, thereby facilitating the development of novel multi-target drugs with enhanced efficacy and selectivity.

Abstract:P-Glycoprotein (P-gp), an efflux transporter, plays a crucial role in drug pharmacokinetic properties (ADME), and is critical for multidrug resistance (MDR) by mediating the active transport of anticancer drugs from the intracellular to the extracellular compartment. Here we reported an original database of 1273 molecules that are categorized into P-gp inhibitors and noninhibitors. The impact of various physicochemical properties on P-gp inhibition was examined. We then built the decision trees from a training set of 973 compounds using the recursive partitioning (RP) technique and validated by an external test set of 300 compounds. The best decision tree correctly predicted 83.5% of the inhibitors and 67.0% of the noninhibitors in the test set. Finally, we applied naive Bayesian categorization modeling to establish classifiers for P-gp inhibitors. The Bayesian classifier gave average correct prediction for 81.7% of 973 compounds in the training set with leave-one-out cross-validation procedure and 81.2% of 300 compounds in the test set. By establishing multiple decision trees and Bayesian classifiers, we evaluated the impact of molecular fingerprints on classification by the prediction accuracy for the test set, and we found that the inclusion of molecular fingerprints improves the prediction obviously. As an unsupervised learner without tuning parameters, the Bayesian classifier employing fingerprints highlights the important structural fragments favorable or unfavorable for P-gp transport, which provides critical information for designing new efficient P-gp inhibitors.
Consensus screening for a challenging target: the quest for P-glycoprotein inhibitors

Abstract:ATP-binding cassette (ABC) transporters are a large family of proteins involved in membrane transport of a wide variety of substrates. Among them, ABCB1, also known as MDR-1 or P-glycoprotein (P-gp), is the most characterized. By exporting xenobiotics out of the cell, P-gp activity can affect the ADME properties of several drugs. Moreover, P-gp has been found to mediate multidrug resistance in cancer cells. Thus, the inhibition of P-gp activity may lead to increased absorption and/or intracellular accumulation of co-administered drugs, enhancing their effectiveness. Using the human cryoEM 3D structure of the P-gp in the inhibitor-bound intermediate form (PDBID: 6qee), approximately 200'000 commercially available natural compounds from the ZINC database were virtually screened. To build a model able to discriminate between substrate and inhibitors, two datasets of compounds with known activity, including P-gp inhibitors, substrates, and inactive molecules were also docked. The best docking pose of selected substrates and inhibitors were used to generate 3D common feature pharmacophoric models that were combined with the Autodock Vina binding energy values to prioritize compounds for visual inspection. With this consensus approach, 13 potential candidates were identified and then tested for their ability to inhibit P-gp, using zosuquidar, a P-gp inhibitor of clinical use, as a reference drug. Eight compounds were found to be active with 6 of them having an IC50 lower than 5 µM in a membrane-based ATPase activity assay. Moreover, the P-gp inhibitory activity was also confirmed by two different cell-based in vitro methods. These results demonstrate the ability of the combined structure-based pharmacophore modeling and docking-based virtual screening approach to predict novel hit compounds with inhibitory activity toward P-gp. The resulting chemical scaffolds could serve as inspiration for the optimization of novel and more potent P-gp inhibitors.

Polypharmacology Directed Compound Data Mining: Identification of Promiscuous Chemotypes with Different Activity Profiles and Comparison to Approved Drugs

Abstract:Increasing evidence that many pharmaceutically relevant compounds elicit their effects through binding to multiple targets, so-called polypharmacology, is beginning to change conventional drug discovery and design strategies. In light of this paradigm shift, we have mined publicly available compound and bioactivity data for promiscuous chemotypes. For this purpose, a hierarchy of active compounds, atomic property based scaffolds, and unique molecular topologies were generated, and activity annotations were analyzed using this framework. Starting from ∼35 000 compounds active against human targets with at least 1 μM potency, 33 chemotypes with distinct topology were identified that represented molecules active against at least 3 different target families. Network representations were utilized to study scaffold-target family relationships and activity profiles of scaffolds corresponding to promiscuous chemotypes. A subset of promiscuous chemotypes displayed a significant enrichment in drugs over bioactive compounds. A total of 190 drugs were identified that had on average only 2 known target annotations but belonged to the 7 most promiscuous chemotypes that were active against 8-15 target families. These drugs should be attractive candidates for polypharmacological profiling.

Abstract:OBJECTIVE To examine nurse practitioner (NP) and physician assistant (PA) practice in nursing homes (NHs) during 2000-2010. DATA SOURCES Data were derived from the Online Survey Certification and Reporting system and Medicare Part B claims (20 percent sample). METHODS NP/PA state average employment, visit per bed year (VPBY), and providers per NH were examined. State fixed-effect models examined the association between state regulations and NP/PA use. PRINCIPAL FINDINGS NHs using any NPs/PAs increased from 20.4 to 35.0 percent during 2000-2010. Average NP/PA VPBY increased from 1.0/0.3 to 3.0/0.6 during 2000-2010. Average number of NPs/PAs per NH increased from 0.2/0.09 to 0.5/0.14 during 2000-2010. The impact of state scope-of-practice regulations was mixed. CONCLUSIONS NP and PA scope-of-practice regulations impact their practice in NHs, not always as intended.
In Silico Pharmacophore Models to Predict Endogenous Substrates for Human Multidrug Resistance-Associated Proteins

Abstract:Multidrug resistance-associated proteins (MRPs) can efflux structurally diverse drugs,drug conjugates,drug metabolites,as well as other small molecules out of the cells,and this is the main cause of producing multidrug resistance (MDR) of some anticancer drugs.Therefore,it is crucial to uncover the molecular features of MRPs substrates in developing anti-MDR cancer therapy.In the present study,common feature pharmacophore models were developed by employing CATALYST Pharmacophore Modeling and Analysis tools using substrates of MRPs,including MRP1,-2,-3,-4,-5,-6,-8 and MRPs family,respectively.The models were validated using independent decoy sets generated in DUD-E,and the ones with best AUC (area under the curve)scores were chosen to predict endogenous substrates by screening the Human Metabolome Database (HMDB).A number of molecules obtained by pharmacophore screening have been validated in the literatures.By comparing physical properties (ALOGP,Molecular_PolarSurfaceArea,Molecular_Volume,Molecular_Weight,Num H Acceptors,Num H Donors) and scaffold features of the screened candidates with the known substrates,we found that:1) The two sets have consistent ALOGP,Molecule_Volume and Molecule_Weight distribution trend;2) Substrates of MRP1 have a better lipophilicity than the other subtypes,which is consistent with the two hydrophobic centers on the MRP1 pharmacophore;3) In the aspect of the scaffold structures,they have the identical or similar backbone fragments.
Domain-invariant features for mechanism of action prediction in a multi-cell-line drug screen

Abstract:Abstract Motivation High-content screening is an important tool in drug discovery and characterization. Often, high-content drug screens are performed on one single-cell line. Yet, a single-cell line cannot be thought of as a perfect disease model. Many diseases feature an important molecular heterogeneity. Consequently, a drug may be effective against one molecular subtype of a disease, but less so against another. To characterize drugs with respect to their effect not only on one cell line but on a panel of cell lines is therefore a promising strategy to streamline the drug discovery process. Results The contribution of this article is 2-fold. First, we investigate whether we can predict drug mechanism of action (MOA) at the molecular level without optimization of the MOA classes to the screen specificities. To this end, we benchmark a set of algorithms within a conventional pipeline, and evaluate their MOA prediction performance according to a statistically rigorous framework. Second, we extend this conventional pipeline to the simultaneous analysis of multiple cell lines, each manifesting potentially different morphological baselines. For this, we propose multi-task autoencoders, including a domain-adaptive model used to construct domain-invariant feature representations across cell lines. We apply these methods to a pilot screen of two triple negative breast cancer cell lines as models for two different molecular subtypes of the disease. Abstract:P-glycoprotein (P-gp) actively transports a wide variety of chemically diverse compounds out of cells. It is highly associated with the ADMET properties of drugs and drug candidates and, moreover, plays a major role in the multidrug resistance (MDR) phenomenon, which leads to the failure of chemotherapy in cancer treatments. Therefore, the recognition of potential P-gp substrates at the early stages of the drug discovery process is quite important. Here, we compiled an extensive data set containing 423 P-gp substrates and 399 nonsubstrates, which is the largest P-gp substrate/nonsubstrate data set yet published. Comparison of the distributions of eight important physicochemical properties for the substrates and nonsubstrates reveals that molecular weight and molecular solubility are the informative attributes differentiating P-gp substrates from nonsubstrates. Examination of the distributions of eight physicochemical properties for 735 P-gp inhibitors and 423 substrates gives the fact that inhibitors are significantly more hydrophobic than substrates while substrates tend to have more H-bond donors than inhibitors. Then, the classification models based on simple molecular properties, topological descriptors, and molecular fingerprints were developed using the naive Bayesian classification technique. The best naive Bayesian classifier yields a Matthews correlation coefficient of 0.824 and a prediction accuracy of 91.2% for the training set from a 5-fold cross-validation procedure, and a Matthews correlation coefficient of 0.667 and a prediction accuracy of 83.5% for the test set containing 200 molecules. Analysis of the important structural fragments given by the Bayesian classifier shows that the essential H-bond acceptors arranged in distinct spatial patterns and flexibility are quite essential for P-gp substrate-likeness, which affords a deeper understanding on the molecular basis of substrate/P-gp interaction. Finally, the reasons for mispredictions were discussed. It turns out that the presented classifier could be used as a reliable virtual screening tool for identifying potential substrates of P-gp.
Structure-property relationships and machine learning models for addressing CYP3A4-mediated victim drug-drug interaction risk in drug discovery.

Abstract:Among the FDA approved small molecule drugs (2005-2016) that are primarily metabolized by cytochrome P450 (CYP), 64% are primarily metabolized by CYP3A41. As the proportion of an individual drug's fraction metabolized through CYP3A4 increases, the risk for the drug to be a victim of an interaction with CYP3A4 inhibitors or inducers increases. Therefore, it is important to assess the extent of involvement of individual CYP enzymes in overall clearance for a scaffold early in discovery and mitigate the CYP3A4 mediated victim drug-drug interaction (DDI) risk, if warranted by the desired clinical profile of the drug. To mitigate the CYP3A4-mediated victim DDI risk in discovery, we analyzed the physicochemical properties of the CYP3A4 substrates and found that molecular weight was the property that provided the best separation of CYP3A4 substrates from other CYP substrates. In addition, neutral and basic compounds with MW ≥ 360 g/mol tend to be primarily metabolized by CYP3A4, whereas acidic compounds with MW < 360 g/mol are most likely to be primarily metabolized by other CYP enzymes. We then developed Support Vector Machine based on fingerprints (SVM-FP) and Deep-Learning (DL) models to predict if a molecule will be primarily metabolized by CYP3A4. Our models were trained on 2306 compounds, which is the largest training set among published models for this endpoint. Both models showed positive predictive values (PPV) > 80% in predicting a CYP3A4 substrate on a prospective testing set. Given the high PPV of the models, project teams can confidently deprioritize compounds predicted to be CYP3A4 substrates to avoid the potential liability of CYP3A4 victim DDI. Teams can then focus time and resources on synthesizing compounds that are predicted to have lower dependency on CYP3A4 metabolism and confirm that experimentally. Through such iterative in-silico-in-vitro learning circles, drug discovery teams can decide if metabolism through non CYP3A4 pathways could be achieved in the SAR of a chemical series to mitigate the CYP3A4 victim DDI risk.

Abstract:The ABCB1 transporter also known as P-glycoprotein (P-gp) is a transmembrane protein belonging to the ATP binding cassette super-family of transporters; it is a xenobiotic efflux pump that limits intracellular drug accumulation by pumping the compounds out of cells. P-gp contributes to a decrease of toxicity and possesses broad substrate specificity. It is involved in the failure of numerous anticancer and antiviral chemotherapies due to the multidrug resistance (MDR) phenomenon, where it removes the chemotherapeutics out of the targeted cells. Understanding the details of the ligand–P-gp interaction is therefore crucial for the development of drugs that might overcome the MRD phenomenon and for obtaining a more effective prediction of the toxicity of certain compounds. In this work, an in silico modeling was performed using homology modeling and molecular docking methods with the aim of better understanding the ligand–P-gp interactions. Based on different mouse P-gp structural templates from the PDB repository, a 3D model of the human P-gp (hP-gp) was constructed by means of protein homology modeling. The homology model was then used to perform molecular docking calculations on a set of thirteen compounds, including some well-known compounds that interact with P-gp as substrates, inhibitors, or both. The sum of ranking differences (SRD) was employed for the comparison of the different scoring functions used in the docking calculations. A consensus-ranking scheme was employed for the selection of the top-ranked pose for each docked ligand. The docking results showed that a high number of π interactions, mainly π–sigma, π–alkyl, and π–π type of interactions, together with the simultaneous presence of hydrogen bond interactions contribute to the stability of the ligand–protein complex in the binding site. It was also observed that some interacting residues in hP-gp are the same when compared to those observed in a co-crystallized ligand (PBDE-100) with mouse P-gp (PDB ID: 4XWK). Our in silico approach is consistent with available experimental results regarding P-gp efflux transport assay; therefore it could be useful in the prediction of the role of new compounds in systemic toxicity.

Unfortunately, experimental methods to assess selectivity present significant limitations and drugs still fail in the clinic due to unanticipated off-targets. Computational methods are a cost-effective, complementary approach to predict polypharmacology.

Distinguishing Molecular Properties of OAT, OATP, and MRP Drug Substrates by Machine Learning

Abstract:The movement of organic anionic drugs across cell membranes is partly governed by interactions with SLC and ABC transporters in the intestine, liver, kidney, blood–brain barrier, placenta, breast, and other tissues. Major transporters involved include organic anion transporters (OATs, SLC22 family), organic anion transporting polypeptides (OATPs, SLCO family), and multidrug resistance proteins (MRPs, ABCC family). However, the sets of molecular properties of drugs that are necessary for interactions with OATs (OAT1, OAT3) vs. OATPs (OATP1B1, OATP1B3) vs. MRPs (MRP2, MRP4) are not well-understood. Defining these molecular properties is necessary for a better understanding of drug and metabolite handling across the gut–liver–kidney axis, gut–brain axis, and other multi-organ axes. It is also useful for tissue targeting of small molecule drugs and predicting drug–drug interactions and drug–metabolite interactions. Here, we curated a database of drugs shown to interact with these transporters in vitro and used chemoinformatic approaches to describe their molecular properties. We then sought to define sets of molecular properties that distinguish drugs interacting with OATs, OATPs, and MRPs in binary classifications using machine learning and artificial intelligence approaches. We identified sets of key molecular properties (e.g., rotatable bond count, lipophilicity, number of ringed structures) for classifying OATs vs. MRPs and OATs vs. OATPs. However, sets of molecular properties differentiating OATP vs. MRP substrates were less evident, as drugs interacting with MRP2 and MRP4 do not form a tight group owing to differing hydrophobicity and molecular complexity for interactions with the two transporters. If the results also hold for endogenous metabolites, they may deepen our knowledge of organ crosstalk, as described in the Remote Sensing and Signaling Theory. The results also provide a molecular basis for understanding how small organic molecules differentially interact with OATs, OATPs, and MRPs.

Computationally accelerated identification of P-glycoprotein inhibitors

Abstract:Overexpression of the polyspecific efflux transporter, P-glycoprotein (P-gp, MDR1, ), is a major mechanism by which cancer cells acquire multidrug resistance (MDR), the resistance to diverse chemotherapeutic drugs. Inhibiting drug transport by P-gp can resensitize cancer cells to chemotherapy, but there are no P-gp inhibitors available to patients. Clinically unsuccessful P-gp inhibitors tend to bind at the pump’s transmembrane drug binding domains and are often P-gp transport substrates, resulting in lowered intracellular concentration of the drug and altered pharmacokinetics. In prior work, we used computationally accelerated drug discovery to identify novel P-gp inhibitors that target the pump’s cytoplasmic nucleotide binding domains. Our first-draft study provided conclusive evidence that the nucleotide binding domains of P-gp are viable targets for drug discovery. Here we develop an enhanced, computationally accelerated drug discovery pipeline that expands upon our prior work by iteratively screening compounds against multiple conformations of P-gp with molecular docking. Targeted molecular dynamics simulations with our homology model of human P-gp were used to generate docking receptors in conformations mimicking a putative drug transport cycle. We offset the increased computational complexity using custom Tanimoto chemical datasets, which maximize the chemical diversity of ligands screened by docking. Using our expanded, virtual-assisted pipeline, we identified nine novel P-gp inhibitors that reverse MDR in two types of P-gp overexpressing human cancer cell lines, reflecting a 13.4% hit rate. Of these inhibitors, all were non-toxic to non-cancerous human cells, and six were not likely to be transport substrates of P-gp. Our novel P-gp inhibitors are chemically diverse and are good candidates for lead optimization. Our results demonstrate that the nucleotide binding domains of P-gp are an underappreciated target in the effort to reverse P-gp-mediated multidrug resistance in cancer.

Abstract:Background:: In recent years, analyzing complex biological networks to predict future links in such networks has attracted the attention of many medical and computer science researchers. The discovery of new drugs is one of the application cases for predicting future connections in biological networks. The operation of drug-target interactions prediction (DTIP) can be considered a fundamental step in identifying potential interactions between drug and target to identify new drugs. Objective:: The previous studies reveal that predictions are made based on known interactions using computational methods to solve the cost problem and avoid blind study of all interactions. But, there seem to be challenges such as the lack of confirmed negative samples and the low accuracy in some computational methods. Thus, we have proposed an efficient and hybrid approach called MKPUL-BLM to manage some of the aforementioned challenges for predicting drug-target interactions. Methods:: The MKPUL-BLM combins multi-kernel and positive unlabeled learning (PUL) approaches. Our method uses more information to increase accuracy, in addition to minimizing small similarities using network information. Also, potential negative samples are produced using a PUL approach because of lacking negative laboratory samples. Finally, labels are expanded via a semi-supervised. Results:: Our method improved to 0.98 and 0.94 in the old interactions set for the ROCAUC and AUPR criteria, respectively. Also, this method enhanced ROCAUC and AUPR criteria by 0.89 and 0.77 for the new interactions set. Conclusion:: The MKPUL-BLM can be considered an efficient alternative to achieve more reliable predictions in the field of DTIP.

Prediction of Inhibitory Activity Against the MATE1 Transporter via Combined Fingerprint- and Physics-Based Machine Learning Models

Abstract:Renal secretion plays an important role in drug excretion from the kidney. Two major transporters known to be highly involved in renal secretion are MATE1/2-K and OCT2, the former of which is highly related to drug-drug interactions. Among published in silico models for MATE inhibitors, a previous model obtained a ROC-AUC value of 0.78 using high throughput percentage inhibition data [J Med Chem. 2013;56(3): 781–795] which we aimed to improve upon here using a combined fingerprint and physics-based approach. To this end, we collected 225 publicly available compounds with pIC50 values against MATE1. Subsequently, on the one hand we performed a physics-based approach using an Alpha-Fold protein structure, from which we obtained MM-GB/SA scores for those compounds. On the other hand, we built Random Forest (RF) and Message Passing Neural Network (MPNN) models using Extended-Connectivity Fingerprints with radius 4 (ECFP4) and chemical structures as graphs, respectively, which also included MM-GB/SA scores as input variables. In a five-fold cross-validation with a separate test set we found that the best predictivity for the hold-out test was observed in the RF model (including ECFP4 and MM-GB/SA data) with an ROC-AUC of 0.833±0.036; while that of the MM-GB/SA regression model was 0.742. However, the MM-GB/SA model was able to extrapolate to novel chemical space better. Additionally, via Structural Interaction Fingerprint analysis, we identified interacting residues with inhibitor as identical for those with non-inhibitors, including substrates, such as Gln49, Trp274, Tyr277, Tyr299, Ile303, Tyr306. The similar binding modes are consistent with the observed similar IC50 values inhibitor when using different substrates experimentally, and practically this can release the experimental scientists from bothering of selecting substrates for MATE1. Hence, we were able to build a highly predictive classification models for MATE1 inhibitory activity with both ECFP4 and MM-GB/SA score as input features, which is fit-for-purpose for use in the drug discovery process.

Predicting Polypharmacology by Binding Site Similarity: From Kinases to the Protein Universe

Abstract:Polypharmacology is receiving increasing attention in the pharmaceutical industry, since finding new targets of a compound is useful not only for anticipating possible side effects but also for opening new therapeutic opportunities. Thus, while system biology and personalized medicine are becoming increasingly important, there is an urgent need to map the inhibition profile of a compound on a large panel of targets by using both experimental and computational methods. This is especially important for kinase inhibitors, given the high similarity at the binding site level for the 518 kinases in the human genome. In this paper, we propose and validate a new method to predict the inhibition map of a compound by comparison of binding pockets. We used a subset of the Ambit panel for the validation-17 inhibitors with K(d) measured on 189 kinases-and found that on average 37% of kinases inhibited with K(d) < 10 microM were retrieved at 10% ROC enrichment. These results make this method particularly suitable to rationalize and optimize the selectivity profile of a compound. In addition, the method was extended to explore all the proteins in the PDB by using as queries pockets occupied by compounds of biological interest (ATP and various marketed drugs). The profiling of compounds against the protein universe revealed that striking structural similarities at the subpocket level (RMSD < 0.5 A) may also occur among targets with different folds, which can be exploited not only to predict off-target effects but also to design novel inhibitors for the target of interest.

Abstract:The optimal pharmacokinetic (PK) required for a drug candidate to elicit efficacy is highly dependent on the targeted pharmacology, a relationship that is often not well characterized during early phases of drug discovery. Generic assumptions around PK and potency risk misguiding screening and compound design toward nonoptimal absorption, distribution, metabolism, and excretion (ADME) or molecular properties and ultimately may increase attrition as well as hit-to-lead and lead optimization timelines. The present work introduces model-based target pharmacology assessment (mTPA), a computational approach combining physiologically based pharmacokinetic/pharmacodynamic (PBPK/PD) modeling, sensitivity analysis, and machine learning (ML) to elucidate the optimal combination of PK, potency, and ADME specific for the targeted pharmacology. Abstract:The expression of drug efflux pump ABCB1/P-glycoprotein (P-gp), a transmembrane protein belonging to the ATP-binding cassette superfamily, is a leading cause of multidrug resistance (MDR). We previously curated a dataset of structurally diverse and selective inhibitors of ABCB1 to develop a pharmacophore model that was used to identify four novel compounds, which we showed to be potent and efficacious inhibitors of ABCB1. Here, we dock the inhibitors into a model structure of the human transporter and use molecular dynamics (MD) simulations to report the conformational dynamics of human ABCB1 induced by the binding of the inhibitors. The binding hypotheses are compared to the wider curated dataset and those previously reported in the literature. Protein–ligand interactions and MD simulations are in good agreement and, combined with LipE profiling, statistical and pharmacokinetic analyses, are indicative of potent and selective inhibition of ABCB1.

Abstract:Prediction of polypharmacology of known drugs and new molecules against selected multiple targets is highly useful for finding new therapeutic applications of existing drugs (drug repositioning) and for discovering multi-target drugs with improved therapeutic efficacies by collective regulations of primary therapeutic targets, compensatory signalling and drug resistance mechanisms. In this review, we describe recent progresses in exploration of in-silico methods for predicting polypharmacology of known drugs and new molecules by means of structure-based (molecular docking, binding- site structural similarity, receptor-based pharmacophore searching), expression-based (expression profile/signature similarity disease-drug and drug-drug networks), ligand-based (similarity searching, side-effect similarity, QSAR, machine learning), and fragment-based approaches that have shown promising potential in facilitating drug repositioning and the discovery of multi-target drugs.
