Abstract:Background: Methicillin-resistant Staphylococcus aureus (MRSA) is a major nosocomial pathogen. Various virulence and antiseptic-resistant factors increase the pathogenicity of MRSA strains and allow for increased infection rates.Purpose: The purpose of this study was to investigate the prevalence and distribution of virulence-associated and antiseptic-resistant genes from epidemic MRSA strains isolated from East China.Methods: A newly designed multiplex PCR assay was used to assess whether the virulence-associated genes sasX and pvl and the chlorhexidine tolerance gene qacA/B were present in 189 clinical isolates of MRSA. Multilocus sequence typing (MLST) and Staphylococcal protein A (spa) typing of these isolates were also performed. The frequency of these genes in isolates with epidemic sequence types (STs) was investigated.Results: Twenty STs and 36 spa types with five epidemic clones (ST5-t311, ST59-t437, ST5-t002, ST239-t030, and ST239-t037) were identified. The prevalence of sasX, pvl, and qacA/B in all isolates was 5.8%, 10.1%, and 20.1%, respectively. The prevalences of these genes in isolates with ST5, ST59, ST239, and other ST genetic backgrounds were all significantly different (P<0.001). Isolates that had the highest frequency of sasX, pvl, or qacA/B were ST239 (33.3%), ST59 (28.9%), and ST5 (34.1%), respectively. The gene distribution pattern from all of the isolates showed that sasX-pvl-qacA/B+, sasX-pvl+ qacA/B-, and sasX+ pvl-qacA/B-were closely associated with epidemic clones ST5-t311, ST59-t437, and ST239-t037, respectively.Conclusion: There are significant differences in the prevalence of virulence-associated and antiseptic-resistant genes in epidemic MRSA strains. Using this information, more effective control and prevention strategies for nosocomial MRSA infections can be developed.
Two novel plasmids harbouring the multiresistance gene cfr in porcine Staphylococcus equorum

Abstract:Background: The emergence and transmission of the multidrug resistance gene cfr have raised public health concerns worldwide. Objectives: Multidrug-resistant Staphylococcus equorum isolates can pose a threat to public health. In this study, we have characterised the whole-genome of one Staphylococcus equorum isolate harbouring two distinct cfr-carrying plasmids. Methods: Antimicrobial susceptibility testing was performed by broth microdilution. Genomic DNA was sequenced using both the Illumina HiSeq X Ten and Nanopore MinION platforms. De novo hybrid assembly was performed by Unicycler. Genomic data were assessed by in silico prediction and bioinformatic tools. Results: Staphylococcus equorum isolate SN42 exhibited resistance or high MICs to linezolid, erythromycin, tetracycline, oxacillin, clindamycin, virginiamycin, tiamulin, chloramphenicol and florfenicol. It carried two cfr-harbouring plasmids: the RepA N-family plasmid pSN42-51 K and the Inc18-family plasmid pSN42-50 K. These two plasmids exhibited low structural similarities to the so far reported cfr-carrying plasmids. Both plasmids harboured an arsenic resistance operon, copper and cadmium resistance genes as well as the lincosamide-pleuromutilin-streptogramin A resistance gene lsa(B). In addition, plasmid pSN42-51 K carried two erm(B) genes for macrolide-lincosamide-streptogramin B resistance, the streptomycin resistance gene ant(6)-Ia as well as mercury resistance genes while pSN42-50 K was associated with the heavy metal translocating P-type ATPase gene hmtp. The co-carriage and co-existence of these antimicrobial resistance and heavy metal resistance genes increases the likelihood of co-selection of the cfr-carrying plasmids. Conclusion: This is the first report of S. equorum carrying two distinct cfr-carrying plasmids, underscoring the need for ongoing surveillance to address the potential dissemination of multi-drug resistance in bacteria from food-producing animals to ensure food safety and public health.

Abstract:Analysis of the genotypic characteristics and antimicrobial susceptibility patterns of methicillin-resistant Staphylococcus aureus (MRSA) is essential for the control and treatment of diseases caused by this important pathogen. In this study, MRSA isolates obtained from a tertiary caret hospital in China were subjected to spa typing, SCCmec typing, multiple locus sequence typing (MLST), and PCR targeting of the genes encoding Panton-Valentine leukocidin (PVL). The disk diffusion method was used to test the antimicrobial susceptibility of the isolates to 10 non-beta-lactam antibiotics. Among the 120 MRSA isolates studied, 18 spa types and 15 ST types were identified. The spa t311 type was the most common (a total of 60 isolates; 50%) among the study strains, and nearly all the t311 strains belonged to ST5, which is the most common ST type that was previously reported from China among the t002 isolates. ST5-II/t311 was the major prevalent clone (55, 45.8%), which was followed by ST5-II/t002 (12, 10.0%) and ST59-IV/t437 (11, 9.2%). PVL-encoding genes were found in 6.7% of the isolates. Although the ST5-II/t311 and ST5-II/t002 clones are different spa types, they shared the same resistance profile (clindamycin, erythromycin, and ciprofloxacin). Most isolates of the ST239-III/t037 clone were resistant to clindamycin, erythromycin, ciprofloxacin, gentamicin, tetracycline, and trimethoprim/sulfamethoxazole. By contrast, the MRSA isolates of the ST239-III/t030 clone were more resistant to rifampin, but they were susceptible to trimethoprim/sulfamethoxazole. Our data emphasize the need for ongoing epidemiologic surveillance.
Investigation of Virulence Genes and Resistance Genes in a Group of Staphylococcus Aureus Isolated in Yuhang, China

Abstract:BACKGROUND:To investigate the distribution of virulence genes and resistance genes in a group of Staphylococcus aureus (S. aureus).METHODS:From February 2013 to April 2014, a total of 39 strains of S. aureus were collected at Hangzhou Yuhang Hospital of Traditional Chinese Medicine, China. Drug sensitivity to 16 kinds of antimicrobial agents was performed by E-test method. A total of 94 virulence genes and 11 resistance genes, including qacA and bsa, were examined by PCR. All virulence and resistance genes were used as molecular markers to perform sample cluster analysis (UPGMA).RESULTS:At least one gene in every class of virulence genes were positive in strains of S. aureus: adherence, exoenzyme, host immune evasion, and toxin. Eleven virulence genes encoding adherence were positive: clfA, clfB, ebpS, fnbA, icaA, isdA, isdB, isdC, sdrC, sdrD, sdrE; 5 virulence genes encoding exoenzyme were positive: hysA, lip, splB, edinB, nuc; 2 virulence genes encoding host immune evasion were positive: cap5, cap8; 55 kinds of virulence genes encoding toxin were positive: hla, hlb, hlg-2, psm-mec, pvl, sea, seb, sec, sed, see, seg, sei, sek, sel, sem, sen, seo, seq, tst, set1, set2, set3, set4, set5, set6, set7, set8, set9, set10, set11, set12, set13, set14, set15, set16, set17, set18, set19, set20, set21, set22, set24, set25, set26, set30 , set31, set32, set33, set34, set35, set36, set38, set39, set40, lukE. In addition, 39 strains of S. aureus were 100.0% susceptible to quinupristin/dalfopristin, rifampin, vancomycin, tigecycline, and had some resistance rates to 12 other kinds of antimicrobial agents. Six resistance genes were positive: mecA (53.8%), aac6'/aph2" (33.3%), aph3'-III (12.8%), ant4'/ant44" (23.1%), qacA (30.8%), bsa (12.8%). Sample cluster analysis suggested that this group of S. aureus were divided into cluster A and B, and presented a clearly aggregation.CONCLUSIONS:A great number of virulence genes were positive in this group of S. aureus, contributing to colonization and survival in the host, evading the host immune system, delivering toxins to the host, and promoting pathogenicities. This group of S. aureus also had high resistance, carried some kinds of resistance genes, and had clustering. The implementation of disinfection measures should be strengthened to prevent the occurrence of nosocomial infection.
Phenotypic and Genotypic Characterization of Β-Lactam Resistance in Klebsiella Pneumoniae Isolated from Swine.

Abstract:Little is known about the antimicrobial resistance mechanisms in Klebsiella pneumoniae from swine in China. Thus, this paper aims to demonstrate the β-lactam resistance phenotypes and genotypes of K. pneumoniae isolates from swine in southwestern China, detect possible new β-lactamase variants, and determine whether or not the variants differ in their antibiotic resistance. Isolates from 58 unrelated diseased swine were collected from 61 pig farms in southwestern China from 2007 to 2009. Among the 58 isolates, 75.8–100% were resistant to β-lactam, 62.0–68.97% to fluoroquinolone, 44.8–46.55% to aminoglycoside, and 8.62–17.24% to β-lactam inhibitors. PCR amplification and DNA sequencing showed that blaTEM-1 was detected in 100% (n=58) of the isolates, blaSHV in 82.76% (n=48), blaCTX-M in 39.66% (n=23), and blaOKP in 17.24% (n=10). The blaSHV types included blaSHV-1, blaSHV-11, blaSHV-12, and blaSHV-27. None of the isolates harbored blaKPC, blaLEN, or blaGES gene. Four novel variants (blaOKP-A-13, blaOKP-A-14, blaOKP-A-15, and blaOKP-A-16) were identified among the 10 OKP β-lactamase-producing K. pneumoniae isolates resistant to ampicillin, amoxicillin, oxacillin, cefalexin, and cefadroxil. Plasmid analysis and PCR amplification indicated that blaTEM-1 genes were detected in the total plasmid. Molecular typing by pulsed-field gel electrophoresis revealed the presence of 10 distinct pulsotypes of OKP producer isolates. Plasmid DNA digested with XbaI yielded two to six bands of ca. 0.15–30kb. Transformants of the 10 OKP producer isolates showed no differences in their antibiotic susceptibility, except for the pulsotype B transformant, which carried blaCTX-M. In China, β-lactam resistance appeared to be common among K. pneumoniae isolates from swine, suggesting that K. pneumoniae may be a reservoir for the dissemination of β-lactam resistance among Chinese pig farms.
Characterization of Plasmid-Mediated Quinolone Resistance in Gram-Negative Bacterial Strains from Animals and Humans in China.

Abstract:The aim of this study was to determine the molecular epidemiology of plasmid-mediated quinolone resistance (PMQR) determinants in Escherichia coli, Salmonella enterica (Salmonella spp.), Klebsiella pneumoniae, and Proteus mirabilis. Four hundred seventy-two nonrepetitive isolates were collected from different sources in China and screened for the presence of PMQR genes (PMQRs). Then, 49 PMQR producers were selected to study the coexistence of PMQRs and other resistance genes using whole-genome sequencing (WGS). High rates of resistance to tetracycline (93.4%), nalidixic acid (81.5%), and norfloxacin (65.8%) were observed. The predominant PMQRs were aac(6')-Ib-cr (28.6%) and oqxAB (21.4%). The prevalence of PMQR determinants was significantly higher (p < 0.05) in E. coli from stockmen (55.9%, 19/34), pigs (51.1%, 70/137), and laying hens (43.1%, 28/65) than that from wild animals (21.7%, 5/23) and dairy cattle (20.1%, 5/24). WGS results showed that 89.8% of the PMQR-positive isolates co-harbored β-lactamase genes, with blaCTX-M being the dominant β-lactamase gene. In K. pneumoniae, the coexistence rate of oqxAB and qnrB with fosA, blaDHA-1, and blaSHV was significantly higher than that in P. mirabilis and E. coli. In contrast, the coexistence of qnrD and blaOXA-1 was more prominent (p < 0.001) in P. mirabilis than in the other two species. Particularly, oqxAB and mcr-1 had an obvious preference for E. coli than K. pneumonia and P. mirabilis (p < 0.001), which had not been reported in previous studies on the prevalence of PMQRs.
Resistome, Virulome, and Clonal Variation in Methicillin-Resistant Staphylococcus aureus (MRSA) in Healthy Swine Populations: A Cross-Sectional Study

Abstract:This cross-sectional study investigates the methicillin-resistant Staphylococcus aureus (MRSA): its prevalence, antimicrobial resistance, and molecular characteristics in healthy swine populations in central Portugal. A total of 213 samples were collected from pigs on twelve farms, and MRSA prevalence was assessed using selective agar plates and confirmed via molecular methods. Antimicrobial susceptibility testing and whole genome sequencing (WGS) were performed to characterize resistance profiles and genetic determinants. Among the 107 MRSA-positive samples (83.1% prevalence), fattening pigs and breeding sows exhibited notably high carriage rates. The genome of 20 isolates revealed the predominance of the ST398 clonal complex, with diverse spa types identified. Antimicrobial susceptibility testing demonstrated resistance to multiple antimicrobial agents, including penicillin, cefoxitin, and tetracycline. WGS analysis identified a diverse array of resistance genes, highlighting the genetic basis of antimicrobial resistance. Moreover, virulence gene profiling revealed the presence of genes associated with pathogenicity. These findings underscore the significant prevalence of MRSA in swine populations and emphasize the need for enhanced surveillance and control measures to mitigate zoonotic transmission risks. Implementation of prudent antimicrobial use practices and targeted intervention strategies is essential to reducing MRSA prevalence and safeguarding public health. Continued research efforts are warranted to elucidate transmission dynamics and virulence potential, ultimately ensuring food safety and public health protection.

Presence of qacEΔ1 Gene and Susceptibility to a Hospital Biocide in Clinical Isolates of Pseudomonas aeruginosa Resistant to Antibiotics

Abstract:Biocides play an important role in healthcare-associated infection control by either minimizing or preventing microorganism dissemination. This study evaluated the susceptibility of Pseudomonas aeruginosa clinical isolates to a quaternary ammonium (QAC) disinfectant and antibiotics, and verified the presence of qacEΔ1, a determinant of resistance to QAC. The disinfectant test was the Association of Official Analytical Chemists Use-Dilution Test, and polymerase chain reaction was used to examine for qacEΔ1. The qacEΔ1 gene was detected in 48% of the isolates. Eighty-eight percent of the multiresistant isolates carried qacEΔ1 gene, while 35% of the non-multiresistant isolates was positive to this gene, and multiresistance well correlated with its presence. Among isolates tested for the disinfectant, 46% showed a reduced susceptibility to the disinfectant. qacEΔ1 gene was present in 70% of the susceptible isolates to the biocide, whereas 90% of the less susceptible strains harbored this gene. Reduced susceptibility to the disinfectant was independent of presence of qacEΔ1 suggesting that it does not play an important role in biocide resistance in P. aeruginosa. As far as we know, it is the first report confirming this fact and testing with disinfectant at its in-use concentration. The evidence of less susceptible strains than the reference bacterium used in disinfectant testing, and the high percentage of qacEΔ1 gene detected are of special concern and suggests continued investigation in laboratory and in situ, not only in healthcare settings, but also in all areas of biocide usage, including different micro-organisms and biocides.

Targeted isolation of bacteria with potential to competitively exclude in the upper respiratory tract of pigs

Abstract:Considering global antimicrobial resistance (AMR) prevalence, alternative or complementary strategies to antimicrobial use, are of interest. Livestock- associated methicillin-resistant (LA-MRSA) is of particular interest as despite significant AMU reduction, LA-MRSA prevalence in pig husbandry has not decreased. We performed targeted isolation of bacterial species with potential antagonism against LA-MRSA in pig farms. Duplicate piglet nasal swabs from three European countries (Germany, Ireland and The Netherlands) were taken longitudinally from birth up to 10 weeks, one for amplicon sequencing and qPCR, and the other was cryopreserved for culturing. We identified potential probiotic species by anticorrelation analysis of bacterial abundance from amplicon sequencing data with quantitative estimates from qPCR data from the samples. A literature-screen was performed on the species identified, to determine their probiotic potential. Following this, 1302 isolates were grown from selected cryopreserved swabs and identified using MALDI-TOF and additional 16S rRNA gene sequencing to isolate the anticorrelating species. Ninety-five isolates of interest were screened for absence of tetracycline resistance and hemolytic activity and whole genome sequencing was conducted to verify their taxonomy and to assess their AMR and virulence gene profile. Additional phenotypic antimicrobial resistance testing selected three different strains. During an challenge using spent medium, all three strains demonstrated inhibition against two strains. These strains may have the ability to be used safely to reduce LA-MRSA carriage in the nasal passages of pigs but further testing is necessary to confirm this potential.

Abstract:Livestock-associated methicillin-resistant Staphylococcus aureus (LA-MRSA) is an important zoonotic pathogen, often multi-resistant to antimicrobial agents. Among swine, LA-MRSA of clonal complex (CC) 398 dominates in Europe, Australia and the Americas, while LA-MRSA-CC9 is the main epidemic lineage in Asia. Here, we comparatively investigated the metabolic properties of rare and widespread porcine LA-MRSA isolates from Germany and China using Biolog Phenotype MicroArray technology to evaluate if metabolic variations could have played a role in the development of two different epidemic LA-MRSA clones in swine. Overall, we were able to characterize the isolates’ metabolic profiles and show their tolerance to varying environmental conditions. Sparse partial least squares discriminant analysis (sPLS-DA) supported the detection of the most informative substrates and/or conditions that revealed metabolic differences between the LA-MRSA lineages. The Chinese LA-MRSA-CC9 isolates displayed unique characteristics, such as a consistently delayed onset of cellular respiration, and increased, reduced or absent usage of several nutrients. These possibly unfavorable metabolic properties might promote the ongoing gradual replacement of the current epidemic LA-MRSA-CC9 clone in China with the emerging LA-MRSA-CC398 lineage through livestock trade and occupational exposure. Due to the enhanced pathogenicity of the LA-MRSA-CC398 clone, the public health risk posed by LA-MRSA from swine might increase further.

Abstract:Objective:To investigate the disinfectant-resistant gene qacA/B in meticillin-resisitant Staphylococcus aureus isolated from Xi'an's hospital,in order to know the aureus 's sensitivity of disinfectant.Methods: A total of 152 MRSA strains were isolated.Polymerase chain reaction(PCR) was implied to analyze the prevalence of gene qacA/B in these stains.Last,taking the positive-qacA/B gene's output into testing the DNA sequence and analyzing.Results: Of the 152 MRSA strains,11 were positive for qacA/B gene.The prevalence of gene qacA/B in these stains was 7.2%.One nucleotide take place missense mutation(C→T)in some site at the coding section of qacA/B gene sequence of 4 strains.Conclusions: There were not very high positive percentages of relevant resistant gene qacA/B in MRSA isolated from clinical,but we also take seriously on the phenomenon of disinfectant resistance and make good use of disinfectants to prevent MRSA transferring,even more to decrease the prevalence of infection.

Abstract:Staphylococci are responsible for a wide range of infections in animals. The most common species infecting animals include Staphylococcus aureus, Staphylococcus epidermidis and Staphylococcus intermedius. Recent increases in antibiotic use and antibiotic resistance in animals highlight the need to understand the potential role of commercial livestock as a reservoir of staphylococci and antibiotic resistance genes. Nasal swabs were collected from 143 apparently healthy pigs and 21 pig farm workers, and 45 environmental swabs of feed and water troughs, from two commercial pig farms in the Western Cape, South Africa. Staphylococci were isolated, identified using mass-spectrometry, and antimicrobial susceptibility testing and Illumina whole genome sequencing were performed. One hundred and eighty-five (185) S taphylococcus spp. isolates were obtained, with Mammalicoccus sciuri ( n = 57; 31%) being the most common, followed by S. hyicus ( n = 40; 22%) and S. aureus ( n = 29; 16%). S. epidermidis was predominantly identified in the farm workers (n = 18; 86%). Tetracycline resistance was observed across all species, with rates ranging from 67 to 100%. Majority of M. sciuri isolates ( n = 40; 70%) were methicillin resistant, with 78% ( n = 31) harbouring mecA . M. sciuri isolates had genes/elements which were associated with SCC mec _type_III (3A) and SCC mec _type_VIII(4A) and were mostly observed in ST61 strains. ST239 strains were associated with SCC mec _type_III(3A). High rates of tetracycline resistance were identified among staphylococci in the pig farms in Western Cape, South Africa. This highlights the need for policy makers to regulate the use of this antibiotic in pig farming.

Abstract:Objective To understand the prevalence of disinfectant-resistant gene qacA/B in the clinical strains of methicillin-resistant Staphylococcus aureus (MRSA) .Methods A total of 123 clinical consecutive MRSA strains were collected for PCR assay to detect qacA/B gene and mecA gene .Results The qacA/B gene was identified in 19 (15 .4% ) of the 123 MRSA strains . The mecA gene was positive in 89 .4% (110/123) of the MRSA strains .Conclusions The disinfectant-resistant gene qacA/B is prevalent in the hospital-acquired MRSA strains .Monitoring measures should be strengthened for appropriate selection of disinfectants in clinical practice .

Abstract:To determine whether methicillin-susceptible S. aureus (MSSA) and methicillin-resistant Staphylococcus aureus (MRSA) are present in commercial pig farms and food products from supermarkets in China, we characterized S. aureus isolates from 250 samples associated with swine and animal-related food products in Shandong Province. The isolates were characterized by susceptibility testing, toxin gene detection, pulse-field gel electrophoresis (PFGE), multilocus sequence typing, and spa typing. MRSA were identified and typed by the staphylococcal cassette chromosome mec (SCCmec). The prevalence of S. aureus among all samples was 19.6% (49/250). MRSA and MSSA accounted for 16.7% (20/120) and 8.3% (10/120), respectively, of swine feces samples. Only MSSA was detected from swine carcass, pork, chicken, and raw milk, accounting for 15% (6/40), 10% (3/30), 20% (6/30), and 13.3% (4/30), respectively. The predominant MRSA clone was ST9-t899 SCCmecIVb/PFGE A (70.0%, 14/20). Among the MSSA isolates, ST9-t899/PFGE A was the most prevalent (27.6%), followed by ST15-t084 (17.2%), ST97-t2756 (10.3%), ST1-t127 (6.9%), and ST398-t899 (3.5%). Some lineages were found that are commonly detected in humans (e.g., ST1, ST5, ST7, ST59, ST88) or are human-specific (e.g., ST15). The toxin genes sec, seh, and enterotoxin gene cluster (egc) were significantly more prevalent among isolates of lineage ST9 (p<0.001) compared to other lineages, and the ST9 isolates were more resistant to erythromycin, clindamycin, ciprofloxacin, chloramphenicol, and gentamicin. The same lineage was identified from different sample types, indicating circulation of the related strains within the area of study. In conclusion, swine and food products of animal origin carried S. aureus, and the predominant ST9 clone possesses a multidrug-resistance profile and a high prevalence of sec, seh, and egc enterotoxin genes.

Abstract:Background: We aimed to determine the prevalence of genes associated with high-level mupirocin and biocide resistance in methicillin-resistant Staphylococcus aureus (MRSA) isolates among hospitalized patients and to characterize their genomic and epidemiologic features. Methods: Study conducted on an integrated health system. Clinical cultures with MRSA from hospitalized patients collected between March 1, 2023, and January 20, 2024 underwent prospective whole-genome sequencing, including assessment for the presence of markers of resistance against mupirocin (mupA) and biocides (qac). Demographic and clinical characteristics were reviewed. Results: We analyzed 463 MRSA isolates. The overall prevalence of mupA(+), qacA(+), and qacC(+) genes was 22.0%, 2.4%, and 19.0%, respectively. Most mupA(+) isolates belonged to ST8, but ST8732 (a novel variant of ST8) had the highest prevalence of mupA(+) isolates at 95%. Patients mupA(+) were older, and none of the isolates from pediatric patients harbored this gene. Discussion: Through prospective whole-genome sequencing of MRSA isolates, we detected a prevalence of genes conferring mupirocin resistance considerably higher than previously reported, particularly among MRSA ST8 variants. Conclusions: Our findings highlight the need for monitoring resistance to agents used for the prevention of S aureus infections, as these trends have implications for infection prevention programs and public health at large.
Antimicrobial and Biocide Resistance among Feline and Canine Staphylococcus aureus and Staphylococcus pseudintermedius Isolates from Diagnostic Submissions

Abstract:A total of 114 Staphylococcus isolates from various infections of companion animals, including 43 feline Staphylococcus aureus, 19 canine S. aureus, 11 feline Staphylococcus pseudintermedius and 41 canine S. pseudintermedius were investigated for (i) their susceptibility to 24 antimicrobial agents and three combinations of antimicrobial agents by broth microdilution following CLSI recommendations and (ii) the corresponding resistance genes. In addition, the isolates were tested for their susceptibility to the four biocides benzalkonium chloride, chlorhexidine, polyhexanide and octenidine by a recently developed biocide susceptibility testing protocol. Penicillin resistance via blaZ was the dominant resistance property in all four groups of isolates ranging between 76.7 and 90.9%. About one quarter of the isolates (25.4%) proved to be methicillin-resistant and carried the genes mecA or mecC. Macrolide resistance was the second most prevalent resistance property (27.2%) and all isolates harbored the resistance genes erm(A), erm(B), erm(C), erm(T) or msr(A), alone or in combinations. Fluoroquinolone resistance was detected in 21.1% of all isolates tested, whereas tetracycline resistance via tet(K) and/or tet(M) occurred in 19.3% of the isolates. Resistance to last resort antimicrobial agents in human medicine was seen only in single isolates, if at all. The minimal inhibitory concentrations (MICs) of the four biocides showed unimodal distributions and were very similar for the four groups of staphylococci. Because of the large number of (multi)resistant isolates, antimicrobial susceptibility testing of feline and canine S. aureus and S. pseudintermedius isolates is highly recommended before the start of an antimicrobial chemotherapy. Moreover, no hints towards the development of biocide resistance were detected.

Abstract:Abstract Background Livestock-associated MRSA (LA-MRSA) transmission/cross-contamination can occur at abattoir through colonized pigs, increasing occupational hazards and health concerns for workers. To assess this risk we used genomics to identify LA-MRSA lineages present in batches of pigs sent to slaughter and distribution of clones. Methods WGS was performed on 85 LA-MRSA previously isolated from six abattoirs from 105 batches of pigs sent from 100 UK farms. spa typing and MLST were performed on all isolates. A mashtree tree was constructed to compare genomes of the LA-MRSA with 1281 global isolates from livestock and humans. A phylogenetic tree and pairwise SNP distance matrices were built from whole genomes of 109 isolates closest to those from abattoirs to compare evolutionary relationships and identify clones. Results All abattoir isolates belonged to CC398 and were mainly of spa type t011, although other spa types were present. Phylogenetic analysis confirmed the abattoir isolates were most closely related to each other and to pig LA-MRSA from across Europe, indicating a common evolutionary origin with related lineages colonizing UK pigs. Comparison of genomes using SNPs suggested between one and four clones were transferring between pigs from different batches. Transmission likely occurred on farm premises, during transportation, and/or within abattoirs through contact with contaminated surfaces in lairage or post-stunning. Conclusions Genomics forensically identified related isolates/clones circulating in pigs at slaughter, showing contamination occurs often. Results suggest that further genomic tracking will identify hotspots, and improvements in measures such as biosecurity and disinfection will help reduce risk for workers.

Abstract:Staphylococcus aureus from bacteraemia at multiple hospitals in China were genetically characterised to improve understanding of its epidemiology. A total of 236 consecutive, non-duplicate S. aureus bacteraemia isolates were collected at 16 Chinese hospitals. Isolates were characterised by antimicrobial resistance, 19 toxin genes, agr alleles, multilocus sequence typing and spa typing. The prevalence of meticillin-resistant S. aureus (MRSA) was 47.5% (112/236). Forty-two sequence types (STs) and 63 spa types were identified, including 14 STs and 14 spa types for MRSA. Clonal complex (CC) 8, CC5, ST7 and CC188 accounted for 67.4% of the isolates. ST239–t030/t037–SCCmecIII–agrI was the predominant MRSA genotype (50%), followed by ST5–t002/t570–SCCmecII–agrII (8%). A vancomycin MIC ≥ 1mg/L was detected significantly more often in ST5–SCCmecII and ST239–t037–SCCmecIII, whereas rifampicin resistance was overwhelmingly associated with ST239–t030–SCCmecIII (P<0.001). Oxacillin MICs were relatively low for ST59-MRSA. Major genotypes of meticillin-susceptible S. aureus (MSSA) were ST7–t091/t796–agrI (16.1%), ST188–t189–agrI (12.1%) and ST398–t571/t034–agrI (5.6%). Toxin genes were identified in 95.8% of isolates and formed 89 toxin gene profiles. The toxin genes sea, selk, selq and sell were significantly more common in MRSA, whilst tsst-1, seb, sed, selm, seln, selp and selj were more prevalent in MSSA (P<0.001). The pvl gene was more commonly detected in CC59, whereas tsst-1 was more frequent in CC15, CC188 and ST398 (P<0.001). The major genotypes were associated with specific antimicrobial resistance and toxin gene profiles.

Abstract:Abstract The frequent usage of antibiotics in livestock has led to the spread of resistant bacteria within animals and their products, with a global warning in public health and veterinarians to monitor such resistances. This study aimed to determine antibiotic resistance patterns and genes in pig farms from Spain during the last twenty years. Susceptibility to six antibiotics commonly used in pig production was tested by qualitative (disk diffusion) and quantitative (minimum inhibitory concentration, MIC) methods in 200 strains of Escherichia coli which had been isolated between 1999 and 2018 from clinical cases of diarrhoea in neonatal and post-weaned piglets. Results showed resistance around 100% for amoxicillin and tetracycline since 1999, and a progressive increase in ceftiofur resistance throughout the studied period. For colistin, it was detected a resistance peak (17.5% of the strains) in the 2011–2014 period. Concerning gentamicin, 11 of 30 strains with intermediate susceptibility by the disk diffusion method were resistant by MIC. Besides, the most frequent antimicrobial resistance genes were the extended-spectrum beta-lactamase (ESBL) bla CTX-M (13.5% of strains, being CTX-M-14, CTX-M-1 and CTX-M-32 the most prevalent genomes, followed by CTX-M-27, CTX-M-9 and CTX-M-3), AmpC-type beta-lactamase (AmpC) bla CMY-2 (3%) and colistin resistance genes mcr -4 (13%), mcr -1 (7%) and in less proportion mcr -5 (3%). Interestingly, these mcr genes were already detected in strains isolated in 2000, more than a decade before their first description. However, poor concordance between the genotypic mcr profile and the phenotypical testing by MIC was found in this study. These results indicate that although being a current concern, resistance genes and therefore antimicrobial resistant phenotypes were already present in pig farms at the beginning of the century.

Abstract:The antibiotic susceptibility and molecular epidemiology of Panton-Valentine leukocidin (PVL)-positive meticillin-resistant Staphylococcus aureus (MRSA) isolates reported from 17 countries in the Americas, Europe and, Australia-Asia were analysed. Among a total of 3236 non-duplicate isolates, the lowest susceptibility was observed to erythromycin in all regions. Susceptibility to ciprofloxacin showed large variation (25%, 75% and 84% in the Americas, Europe and Australia-Asia, respectively). Two vancomycin-intermediate PVL-positive MRSA isolates were reported, one from Hong Kong and the other from The Netherlands. Resistance to trimethoprim/sulfamethoxazole and linezolid was <1%. Among 1798 MRSA isolates from 13 countries that were tested for the requested 10 non-β-lactam antibiotics, 49.4% were multisusceptible. However, multiresistant isolates (resistant to at least three classes of non-β-lactam antibiotics) were reported from all regions. Sequence type 30 (ST30) was reported worldwide, whereas ST80 and ST93 were exclusive to Europe and Australia, respectively. USA300 and related clones (ST8) are progressively replacing the ST80 clone in several European countries. Eight major clusters were discriminated by multilocus variable-number tandem repeat assay (MLVA), showing a certain geographic specificity. PVL-positive MRSA isolates frequently remain multisusceptible to non-β-lactam agents, but multiresistance is already prevalent in all regions. Surveillance of MRSA susceptibility patterns should be monitored to provide clinicians with the most current information regarding changes in resistance patterns.
