Abstract:A large repertoire of spatiotemporal activity patterns in the brain is the basis for adaptive behaviour. Understanding the mechanism by which the brain's hundred billion neurons and hundred trillion synapses manage to produce such a range of cortical configurations in a flexible manner remains a fundamental problem in neuroscience. One plausible solution is the involvement of universal mechanisms of emergent complex phenomena evident in dynamical systems poised near a critical point of a second-order phase transition. We review recent theoretical and empirical results supporting the notion that the brain is naturally poised near criticality, as well as its implications for better understanding of the brain.
Evolving Neural Networks Reveal Emergent Collective Behavior from Minimal Agent Interactions

Abstract:Understanding the mechanisms behind emergent behaviors in multi-agent systems is critical for advancing fields such as swarm robotics and artificial intelligence. In this study, we investigate how neural networks evolve to control agents' behavior in a dynamic environment, focusing on the relationship between the network's complexity and collective behavior patterns. By performing quantitative and qualitative analyses, we demonstrate that the degree of network non-linearity correlates with the complexity of emergent behaviors. Simpler behaviors, such as lane formation and laminar flow, are characterized by more linear network operations, while complex behaviors like swarming and flocking show highly non-linear neural processing. Moreover, specific environmental parameters, such as moderate noise, broader field of view, and lower agent density, promote the evolution of non-linear networks that drive richer, more intricate collective behaviors. These results highlight the importance of tuning evolutionary conditions to induce desired behaviors in multi-agent systems, offering new pathways for optimizing coordination in autonomous swarms. Our findings contribute to a deeper understanding of how neural mechanisms influence collective dynamics, with implications for the design of intelligent, self-organizing systems.

Connectivity structure and dynamics of nonlinear recurrent neural networks

Abstract:We develop a theory to analyze how structure in connectivity shapes the high-dimensional, internally generated activity of nonlinear recurrent neural networks. Using two complementary methods -- a path-integral calculation of fluctuations around the saddle point, and a recently introduced two-site cavity approach -- we derive analytic expressions that characterize important features of collective activity, including its dimensionality and temporal correlations. To model structure in the coupling matrices of real neural circuits, such as synaptic connectomes obtained through electron microscopy, we introduce the random-mode model, which parameterizes a coupling matrix using random input and output modes and a specified spectrum. This model enables systematic study of the effects of low-dimensional structure in connectivity on neural activity. These effects manifest in features of collective activity, that we calculate, and can be undetectable when analyzing only single-neuron activities. We derive a relation between the effective rank of the coupling matrix and the dimension of activity. By extending the random-mode model, we compare the effects of single-neuron heterogeneity and low-dimensional connectivity. We also investigate the impact of structured overlaps between input and output modes, a feature of biological coupling matrices. Our theory provides tools to relate neural-network architecture and collective dynamics in artificial and biological systems.

Navigating the swarm: Deep neural networks command emergent behaviours

Abstract:Interacting individuals in complex systems often give rise to coherent motion exhibiting coordinated global structures. Such phenomena are ubiquitously observed in nature, from cell migration, bacterial swarms, animal and insect groups, and even human societies. Primary mechanisms responsible for the emergence of collective behavior have been extensively identified, including local alignments based on average or relative velocity, non-local pairwise repulsive-attractive interactions such as distance-based potentials, interplay between local and non-local interactions, and cognitive-based inhomogeneous interactions. However, discovering how to adapt these mechanisms to modulate emergent behaviours remains elusive. Here, we demonstrate that it is possible to generate coordinated structures in collective behavior at desired moments with intended global patterns by fine-tuning an inter-agent interaction rule. Our strategy employs deep neural networks, obeying the laws of dynamics, to find interaction rules that command desired collective structures. The decomposition of interaction rules into distancing and aligning forces, expressed by polynomial series, facilitates the training of neural networks to propose desired interaction models. Presented examples include altering the mean radius and size of clusters in vortical swarms, timing of transitions from random to ordered states, and continuously shifting between typical modes of collective motions. This strategy can even be leveraged to superimpose collective modes, resulting in hitherto unexplored but highly practical hybrid collective patterns, such as protective security formations. Our findings reveal innovative strategies for creating and controlling collective motion, paving the way for new applications in robotic swarm operations, active matter organisation, and for the uncovering of obscure interaction rules in biological systems.

Abstract:The entorhinal cortex and hippocampus form a recurrent network that informs many cognitive processes, including memory, planning, navigation, and imagination. Neural recordings from these regions reveal spatially organized population codes corresponding to external environments and abstract spaces. Aligning the former cognitive functionalities with the latter neural phenomena is a central challenge in understanding the entorhinal-hippocampal circuit (EHC). Disparate experiments demonstrate a surprising level of complexity and apparent disorder in the intricate spatiotemporal dynamics of sequential non-local hippocampal reactivations, which occur particularly, though not exclusively, during immobile pauses and rest. We review these phenomena with a particular focus on their apparent lack of physical simulative realism. These observations are then integrated within a theoretical framework and proposed neural circuit mechanisms that normatively characterize this neural complexity by conceiving different regimes of hippocampal microdynamics as neuromarkers of diverse cognitive computations.

Abstract:Many recent studies of neurons recorded from cortex reveal complex temporal dynamics. How such dynamics embody the computations that ultimately lead to behavior remains a mystery. Approaching this issue requires developing plausible hypotheses couched in terms of neural dynamics. A tool ideally suited to aid in this question is the recurrent neural network (RNN). RNNs straddle the fields of nonlinear dynamical systems and machine learning and have recently seen great advances in both theory and application. I summarize recent theoretical and technological advances and highlight an example of how RNNs helped to explain perplexing high-dimensional neurophysiological data in the prefrontal cortex.

Abstract:A central question in cognitive neuroscience is how unitary, coherent decisions at the whole organism level can arise from the distributed behavior of a large population of neurons with only partially overlapping information. We address this issue by studying neural spiking behavior recorded from a multielectrode array with 169 channels during a visual motion direction discrimination task. It is well known that in this task there are two distinct phases in neural spiking behavior. Here we show Phase I is a distributed or incompressible phase in which uncertainty about the decision is substantially reduced by pooling information from many cells. Phase II is a redundant or compressible phase in which numerous single cells contain all the information present at the population level in Phase I, such that the firing behavior of a single cell is enough to predict the subject's decision. Using an empirically grounded dynamical modeling framework, we show that in Phase I large cell populations with low redundancy produce a slow timescale of information aggregation through critical slowing down near a symmetry-breaking transition. Our model indicates that increasing collective amplification in Phase II leads naturally to a faster timescale of information pooling and consensus formation. Based on our results and others in the literature, we propose that a general feature of collective computation is a "coding duality" in which there are accumulation and consensus formation processes distinguished by different timescales.

Abstract:We consider the problem of learning the dynamics in the topology of time-evolving point clouds, the prevalent spatiotemporal model for systems exhibiting collective behavior, such as swarms of insects and birds or particles in physics. In such systems, patterns emerge from (local) interactions among self-propelled entities. While several well-understood governing equations for motion and interaction exist, they are difficult to fit to data due to the often large number of entities and missing correspondences between the observation times, which may also not be equidistant. To evade such confounding factors, we investigate collective behavior from a \textit{topological perspective}, but instead of summarizing entire observation sequences (as in prior work), we propose learning a latent dynamical model from topological features \textit{per time point}. The latter is then used to formulate a downstream regression task to predict the parametrization of some a priori specified governing equation. We implement this idea based on a latent ODE learned from vectorized (static) persistence diagrams and show that this modeling choice is justified by a combination of recent stability results for persistent homology. Various (ablation) experiments not only demonstrate the relevance of each individual model component, but provide compelling empirical evidence that our proposed model -- \textit{neural persistence dynamics} -- substantially outperforms the state-of-the-art across a diverse set of parameter regression tasks.

Capturing the emergent dynamical structure in biophysical neural models

Abstract:Complex neural systems can display structured emergent dynamics. Capturing this structure remains a significant scientific challenge. Using information theory, we apply Dynamical Independence (DI) to uncover the emergent dynamical structure in a minimal 5-node biophysical neural model, shaped by the interplay of two key aspects of brain organisation: integration and segregation. In our study, functional integration within the biophysical neural model is modulated by a global coupling parameter, while functional segregation is influenced by adding dynamical noise, which counteracts global coupling. DI defines a dimensionally-reduced macroscopic variable (e.g., a coarse-graining) as emergent to the extent that it behaves as an independent dynamical process, distinct from the micro-level dynamics. We measure dynamical dependence (a departure from dynamical independence) for macroscopic variables across spatial scales. Our results indicate that the degree of emergence of macroscopic variables is relatively minimised at balanced points of integration and segregation and maximised at the extremes. Additionally, our method identifies to which degree the macroscopic dynamics are localised across microlevel nodes, thereby elucidating the emergent dynamical structure through the relationship between microscopic and macroscopic processes. We find that deviation from a balanced point between integration and segregation results in a less localised, more distributed emergent dynamical structure as identified by DI. This finding suggests that a balance of functional integration and segregation is associated with lower levels of emergence (higher dynamical dependence), which may be crucial for sustaining coherent, localised emergent macroscopic dynamical structures. This work also provides a complete computational implementation for the identification of emergent neural dynamics that could be applied both in silico and in vivo.

Abstract:Large-scale recordings of neural activity over broad anatomical areas with high spatial and temporal resolution are increasingly common in modern experimental neuroscience. Recently, recurrent switching dynamical systems have been used to tackle the scale and complexity of these data. However, an important challenge remains in providing insights into the existence and structure of recurrent linear dynamics in neural time series data. Here we test a scalable approach to time-varying autoregression with low-rank tensors to recover the recurrent dynamics in stochastic neural mass models with multiple stable attractors. We demonstrate that the sparse representation of time-varying system matrices in terms of temporal modes can recover the attractor structure of simple systems via clustering. We then consider simulations based on a human brain connectivity matrix in high and low global connection strength regimes, and reveal the hierarchical clustering structure of the dynamics. Finally, we explain the impact of the forecast time delay on the estimation of the underlying rank and temporal variability of the time series dynamics. This study illustrates that prediction error minimization is not sufficient to recover meaningful dynamic structure and that it is crucial to account for the three key timescales arising from dynamics, noise processes, and attractor switching.

Existing approaches of producing emergent collective behaviour have many limitations making them unable to account for the complexity we see in the real world. In this paper we propose a new dynamic, non-local, and time independent approach that uses a network like structure to implement the laws or the rules, where the mathematical equations representing the rules are converted to a series of switching decisions carried out by the network on the particles moving in the network. The proposed approach is used to generate patterns with different types of symmetry.
Topological exploration of artificial neuronal network dynamics

Abstract:One of the paramount challenges in neuroscience is to understand the dynamics of individual neurons and how they give rise to network dynamics when interconnected. Historically, researchers have resorted to graph theory, statistics, and statistical mechanics to describe the spatiotemporal structure of such network dynamics. Our novel approach employs tools from algebraic topology to characterize the global properties of network structure and dynamics. We propose a method based on persistent homology to automatically classify network dynamics using topological features of spaces built from various spike-train distances. We investigate the efficacy of our method by simulating activity in three small artificial neural networks with different sets of parameters, giving rise to dynamics that can be classified into four regimes. We then compute three measures of spike train similarity and use persistent homology to extract topological features that are fundamentally different from those used in traditional methods. Our results show that a machine learning classifier trained on these features can accurately predict the regime of the network it was trained on and also generalize to other networks that were not presented during training. Moreover, we demonstrate that using features extracted from multiple spike-train distances systematically improves the performance of our method.

Abstract:Natural and technological networks exhibit dynamics that can lead to complex cooperative behaviors, such as synchronization in coupled oscillators and rhythmic activity in neuronal networks. Understanding these collective dynamics is crucial for deciphering a range of phenomena from brain activity to power grid stability. Recent interest in co-evolutionary networks has highlighted the intricate interplay between dynamics on and of the network with mixed time scales. Here, we explore the collective behavior of excitable oscillators in a simple networks of two Theta neurons with adaptive coupling without self-interaction. Through a combination of bifurcation analysis and numerical simulations, we seek to understand how the level of adaptivity in the coupling strength, $a$, influences the dynamics. We first investigate the dynamics possible in the non-adaptive limit; our bifurcation analysis reveals stability regions of quiescence and spiking behaviors, where the spiking frequencies mode-lock in a variety of configurations. Second, as we increase the adaptivity $a$, we observe a widening of the associated Arnol'd tongues, which may overlap and give room for multi-stable configurations. For larger adaptivity, the mode-locked regions may further undergo a period-doubling cascade into chaos. Our findings contribute to the mathematical theory of adaptive networks and offer insights into the potential mechanisms underlying neuronal communication and synchronization.

Abstract:Complex collective activity emerges spontaneously in cortical circuits in vivo and in vitro, such as alternation of up and down states, precise spatiotemporal patterns replay, and power law scaling of neural avalanches. We focus on such critical features observed in cortical slices. We study spontaneous dynamics emerging in noisy recurrent networks of spiking neurons with sparse structured connectivity. The emerging spontaneous dynamics is studied, in presence of noise, with fixed connections. Note that no short-term synaptic depression is used. Two different regimes of spontaneous activity emerge changing the connection strength or noise intensity: a low activity regime, characterized by a nearly exponential distribution of firing rates with a maximum at rate zero, and a high activity regime, characterized by a nearly Gaussian distribution peaked at a high rate for high activity, with long-lasting replay of stored patterns. Between this two regimes, a transition region is observed, where firing rates show a bimodal distribution, with alternation of up and down states. In this region, one observes neuronal avalanches exhibiting power laws in size and duration, and a waiting time distribution between successive avalanches which shows a non-monotonic behavior. During periods of high activity (up states) consecutive avalanches are correlated, since they are part of a short transient replay initiated by noise focusing, and waiting times show a power law distribution. One can think at this critical dynamics as a reservoire of dynamical patterns for memory functions.

Abstract:A core problem in systems and circuits neuroscience is deciphering the origin of shared dynamics in neuronal activity: Do they emerge through local network interactions, or are they inherited from external sources? We explore this question with large-scale networks of spatially ordered spiking neuron models where a downstream network receives input from an upstream sender network. We show that linear measures of the communication between the sender and receiver networks can discriminate between emergent or inherited population dynamics. A match in the dimensionality of the sender and receiver population activities promotes faithful communication. In contrast, a nonlinear mapping between the sender to receiver activity, for example, through downstream emergent population-wide fluctuations, can impair linear communication. Our work exposes the benefits and limitations of linear measures when analyzing between-area communication in circuits with rich population-wide neuronal dynamics.

Abstract:We present a study on the emergence of a variety of spatio temporal patterns among neurons that are connected in a multiplex framework, with neurons on two layers with different functional couplings. With the Hindmarsh-Rose model for the dynamics of single neurons, we analyze the possible patterns of dynamics in each layer separately and report emergent patterns of activity like in-phase synchronized oscillations and amplitude death for excitatory coupling and anti-phase mixed-mode oscillations in multi-clusters with phase regularities when the connections are inhibitory. When they are multiplexed, with neurons of one layer coupled with excitatory synaptic coupling and neurons of the other layer coupled with inhibitory synaptic coupling, we observe transfer or selection of interesting patterns of collective behavior between the layers. While the revival of oscillations occurs in the layer with excitatory coupling, the transition from anti-phase to in-phase and vice versa is observed in the other layer with inhibitory synaptic coupling. We also discuss how theselection of these spatio temporal patterns can be controlled by tuning the intralayer or interlayer coupling strengths or increasing the range of non-local coupling. With one layer having electrical coupling while the other synaptic coupling of excitatory(inhibitory)type, we find in-phase(antiphase) synchronized patterns of activity among neurons in both layers.

Abstract:The dynamic formation of groups of neurons--neuronal assemblies--is believed to mediate cognitive phenomena at many levels, but their detailed operation and mechanisms of interaction are still to be uncovered. One hypothesis suggests that synchronized oscillations underpin their formation and functioning, with a focus on the temporal structure of neuronal signals. In this context, we investigate neuronal assembly dynamics in two complementary scenarios: the first, a supervised spike pattern classification task, in which noisy variations of a collection of spikes have to be correctly labeled; the second, an unsupervised, minimally cognitive evolutionary robotics tasks, in which an evolved agent has to cope with multiple, possibly conflicting, objectives. In both cases, the more traditional dynamical analysis of the system's variables is paired with information-theoretic techniques in order to get a broader picture of the ongoing interactions with and within the network. The neural network model is inspired by the Kuramoto model of coupled phase oscillators and allows one to fine-tune the network synchronization dynamics and assembly configuration. The experiments explore the computational power, redundancy, and generalization capability of neuronal circuits, demonstrating that performance depends nonlinearly on the number of assemblies and neurons in the network and showing that the framework can be exploited to generate minimally cognitive behaviors, with dynamic assembly formation accounting for varying degrees of stimuli modulation of the sensorimotor interactions.
Structure of activity in multiregion recurrent neural networks

Abstract:Neural circuits are composed of multiple regions, each with rich dynamics and engaging in communication with other regions. The combination of local, within-region dynamics and global, network-level dynamics is thought to provide computational flexibility. However, the nature of such multiregion dynamics and the underlying synaptic connectivity patterns remain poorly understood. Here, we study the dynamics of recurrent neural networks with multiple interconnected regions. Within each region, neurons have a combination of random and structured recurrent connections. Motivated by experimental evidence of communication subspaces between cortical areas, these networks have low-rank connectivity between regions, enabling selective routing of activity. These networks exhibit two interacting forms of dynamics: high-dimensional fluctuations within regions and low-dimensional signal transmission between regions. To characterize this interaction, we develop a dynamical mean-field theory to analyze such networks in the limit where each region contains infinitely many neurons, with cross-region currents as key order parameters. Regions can act as both generators and transmitters of activity, roles that we show are in conflict. Specifically, taming the complexity of activity within a region is necessary for it to route signals to and from other regions. Unlike previous models of routing in neural circuits, which suppressed the activities of neuronal groups to control signal flow, routing in our model is achieved by exciting different high-dimensional activity patterns through a combination of connectivity structure and nonlinear recurrent dynamics. This theory provides insight into the interpretation of both multiregion neural data and trained neural networks.

Abstract:Abstract Many cognitive processes involve transformations of distributed representations in neural populations, creating a need for population-level models. Recurrent neural network models fulfill this need, but there are many open questions about how their connectivity gives rise to dynamics that solve a task. Here, we present a method for finding the connectivity of networks for which the dynamics are specified to solve a task in an interpretable way. We apply our method to a working memory task by synthesizing a network that implements a drift-diffusion process over a ring-shaped manifold. We also use our method to demonstrate how inputs can be used to control network dynamics for cognitive flexibility and explore the relationship between representation geometry and network capacity. Our work fits within the broader context of understanding neural computations as dynamics over relatively low-dimensional manifolds formed by correlated patterns of neurons. Author Summary Neurons in the brain form intricate networks that can produce a vast array of activity patterns. To support goal-directed behavior, the brain must adjust the connections between neurons so that network dynamics can perform desirable computations on behaviorally relevant variables. A fundamental goal in computational neuroscience is to provide an understanding of how network connectivity aligns the dynamics in the brain to the dynamics needed to track those variables. Here, we develop a mathematical framework for creating recurrent neural network models that can address this problem. Specifically, we derive a set of linear equations that constrain the connectivity to afford a direct mapping of task-relevant dynamics onto network activity. We demonstrate the utility of this technique by creating and analyzing a set of network models that can perform a simple working memory task. We then extend the approach to show how additional constraints can furnish networks whose dynamics are controlled flexibly by external inputs. Finally, we exploit the flexibility of this technique to explore the robustness and capacity limitations of recurrent networks. This network synthesis method provides a powerful means for generating and validating hypotheses about how task-relevant computations can emerge from network dynamics.
