Abstract:The integration of massively parallel sequencing (MPS) technology into forensic casework has been of particular benefit to the identification of unknown military service members. However, highly degraded or chemically treated skeletal remains often fail to provide usable DNA profiles, even with sensitive mitochondrial (mt) DNA capture and MPS methods. In parallel, the ancient DNA field has developed workflows specifically for degraded DNA, resulting in the successful recovery of nuclear DNA and mtDNA from skeletal remains as well as sediment over 100,000 years old. In this study we use a set of disinterred skeletal remains from the Korean War and World War II to test if ancient DNA extraction and library preparation methods improve forensic DNA profiling. We identified an ancient DNA extraction protocol that resulted in the recovery of significantly more human mtDNA fragments than protocols previously used in casework. In addition, utilizing single-stranded rather than double-stranded library preparation resulted in increased attainment of reportable mtDNA profiles. This study emphasizes that the combination of ancient DNA extraction and library preparation methods evaluated here increases the success rate of DNA profiling, and likelihood of identifying historical remains.

First insights into the metagenome of Egyptian mummies using next-generation sequencing

Abstract:We applied, for the first time, next-generation sequencing (NGS) technology on Egyptian mummies. Seven NGS datasets obtained from five randomly selected Third Intermediate to Graeco-Roman Egyptian mummies (806 BC–124AD) and two unearthed pre-contact Bolivian lowland skeletons were generated and characterised. The datasets were contrasted to three recently published NGS datasets obtained from cold-climate regions, i.e. the Saqqaq, the Denisova hominid and the Alpine Iceman. Analysis was done using one million reads of each newly generated or published dataset. Blastn and megablast results were analysed using MEGAN software. Distinct NGS results were replicated by specific and sensitive polymerase chain reaction (PCR) protocols in ancient DNA dedicated laboratories. Here, we provide unambiguous identification of authentic DNA in Egyptian mummies. The NGS datasets showed variable contents of endogenous DNA harboured in tissues. Three of five mummies displayed a human DNA proportion comparable to the human read count of the Saqqaq permafrost-preserved specimen. Furthermore, a metagenomic signature unique to mummies was displayed. By applying a “bacterial fingerprint”, discrimination among mummies and other remains from warm areas outside Egypt was possible. Due to the absence of an adequate environment monitoring, a bacterial bloom was identified when analysing different biopsies from the same mummies taken after a lapse of time of 1.5 years. Plant kingdom representation in all mummy datasets was unique and could be partially associated with their use in embalming materials. Finally, NGS data showed the presence of Plasmodium falciparum and Toxoplasma gondii DNA sequences, indicating malaria and toxoplasmosis in these mummies. We demonstrate that endogenous ancient DNA can be extracted from mummies and serve as a proper template for the NGS technique, thus, opening new pathways of investigation for future genome sequencing of ancient Egyptian individuals.

4000-year-old hair from the Middle Nile highlights unusual ancient DNA degradation pattern and a potential source of early eastern Africa pastoralists

Abstract:Petrous bones and teeth are the skeletal elements most often targeted by researchers for ancient DNA (aDNA) extraction, and the sources of the majority of previously published ancient African genomes. However, the high temperature environments that characterise much of Africa often lead to poor preservation of skeletal remains. Here, we successfully reconstruct and analyse genome-wide data from the naturally mummified hair of a 4000-year-old individual from Sudan in northeastern Africa, after failed attempts at DNA extraction from teeth, petrous, and cranium of this and other individuals from the Kadruka cemeteries. We find that hair DNA extracted with an established single-stranded library protocol is unusually enriched in ultra-short DNA molecules and exhibits substantial interior molecular damage. The aDNA was nonetheless amenable to genetic analyses, which revealed that the genome is genetically indistinguishable from that of early Neolithic eastern African pastoralists located 2500 kms away. Our findings are consistent with established models for the southward dispersal of Middle Nile Valley pastoral populations to the Rift Valley of eastern Africa, and provide a possible genetic source population for this dispersal. Our study highlights the value of mummified hair as an alternate source of aDNA from regions with poor bone preservation.

Abstract:DNA studies of endangered or extinct species often rely on ancient or degraded remains. The majority of ancient DNA (aDNA) extraction protocols focus on skeletal elements, with skin and hair samples rarely explored. Similar to that found in bones and teeth, DNA extracted from historical or ancient skin and fur samples is also extremely fragmented with low endogenous content due to natural degradation processes. Thus, the development of effective DNA extraction methods is required for these materials. Here, we compared the performance of two DNA extraction protocols (commercial and custom laboratory aDNA methods) on hair and skin samples from decades-old museum specimens to Iron Age archaeological material. We found that apart from the impact sample-specific taphonomic and handling history has on the quantity and quality of DNA preservation, skin yielded more endogenous DNA than hair of the samples and protocols tested. While both methods recovered DNA from ancient soft tissue, the laboratory method performed better overall in terms of DNA yield and quality, which was primarily due to the poorer performance of the commercial binding buffer in recovering aDNA.
Comparing Ancient DNA Preservation in Petrous Bone and Tooth Cementum

Abstract:Large-scale genomic analyses of ancient human populations have become feasible partly due to refined sampling methods. The inner part of petrous bones and the cementum layer in teeth roots are currently recognized as the best substrates for such research. We present a comparative analysis of DNA preservation in these two substrates obtained from the same human skulls, across a range of different ages and preservation environments. Both substrates display significantly higher endogenous DNA content (average of 16.4% and 40.0% for teeth and petrous bones, respectively) than parietal skull bone (average of 2.2%). Despite sample-to-sample variation, petrous bone overall performs better than tooth cementum (p = 0.001). This difference, however, is driven largely by a cluster of viking skeletons from one particular locality, showing relatively poor molecular tooth preservation (<10% endogenous DNA). In the remaining skeletons there is no systematic difference between the two substrates. A crude preservation (good/bad) applied to each sample prior to DNA-extraction predicted the above/below 10% endogenous DNA threshold in 80% of the cases. Interestingly, we observe signficantly higher levels of cytosine to thymine deamination damage and lower proportions of mitochondrial/nuclear DNA in petrous bone compared to tooth cementum. Lastly, we show that petrous bones from ancient cremated individuals contain no measurable levels of authentic human DNA. Based on these findings we discuss the pros and cons of sampling the different elements.

Study of Ancient Human skeletons in the Bronze Age in Jeongseon Maedun Cave Site, Korea

Abstract:At Jeongseon Maedun Cave Site, the Bronze Age human skeletons are almost completely restored and preserved in good condition. It is of great importance, as the Site shows the burial cave customs of a type of tomb that is little investigated in Korean peninsula. The burial cave comes under a mass tomb in which several individuals are buried, including at least three persons, adults and children. It may be a joint tomb (family tomb) judging from the aspect of excavation and the sex and age of the buried. In particular, human bones in Tomb No. 1 with the most remaining area were buried by burying aside above an ash layer that was intentionally built. The stone chamber is assumed to be a stone coffin, and burial goods include arrowhead and red burnished pottery. Based on the result of an analysis of sex and age, No. 1 is of a woman in her mid-30s to 50s; No. 2, of a late-middle-aged to elderly man; and No. 3, of a young child aged 3-6. Measurement of bones in No. 1 reveals that the height is about 151-156cm and the cranium type is classified to be high and long. High cranium type is unique characteristic of the inhabitants of the Korean peninsula like other ancient human skeletons; However, the narrow and long cranium type(hyperdolichocrany, the cranial index 66.9) can be differentiated from that. This morphometric characteristic is considered as an unique and inherent feature that the residents around Maedun Cave shared. It has high correlation in the cranium type and archaeological aspects with the Bronze Age human skeletons excavated in Hwangseok-ri, Jecheon. As for pathological features, porotic hyperostosis and cribra orbitalia were found in the cranium; oral cavity and periodontal diseases, in the upper jaw and teeth; and osteoarthritis in the spine and ribs. Lifestyles including diseases, health, and nutritional status could be inferred from such features. Furthermore, the stable isotope analysis, which is of a chemical analytic method of diet, reveals that the proportion of total animal protein consumed in the diet was low, whereas the intake of farm crops(C4 plant), such as millet, foxtail millet and broomcorn was high. This dietary characteristic corresponds with the results of Hwangseok-ri, Jecheon and Joongdo, Chuncheon, enabling the restoration of dietary life of central region residents of the Korean peninsula in the Bronze Age.

Abstract:The recovery of DNA data from old skeletal remains is often difficult due to degraded and very low yield of extracted DNA and the presence of PCR inhibitors. Herein, we compared several silica-based DNA extraction methods from artificially degraded DNA, DNA with PCR inhibitors and DNA from old skeletal remains using quantitative real-time PCR. We present a modified large-scale silica-based extraction combined with complete demineralization, that enables maximum DNA recovery and efficient elimination of PCR inhibitors. This is performed with high concentration of EDTA solution for demineralization of bone powder followed by QIAamp spin columns and buffers from the QIAquick PCR purification kit. We have successfully used this modified technique to perform STR analysis for 55-year-old skeletal remains. The results of this study will contribute to solve the forensic cases dealing with skeletal remains.
Successful enrichment and recovery of whole mitochondrial genomes from ancient human dental calculus

Abstract:OBJECTIVES: Archaeological dental calculus is a rich source of host-associated biomolecules. Importantly, however, dental calculus is more accurately described as a calcified microbial biofilm than a host tissue. As such, concerns regarding destructive analysis of human remains may not apply as strongly to dental calculus, opening the possibility of obtaining human health and ancestry information from dental calculus in cases where destructive analysis of conventional skeletal remains is not permitted. Here we investigate the preservation of human mitochondrial DNA (mtDNA) in archaeological dental calculus and its potential for full mitochondrial genome (mitogenome) reconstruction in maternal lineage ancestry analysis.MATERIALS AND METHODS: Extracted DNA from six individuals at the 700-year-old Norris Farms #36 cemetery in Illinois was enriched for mtDNA using in-solution capture techniques, followed by Illumina high-throughput sequencing.RESULTS: Full mitogenomes (7-34×) were successfully reconstructed from dental calculus for all six individuals, including three individuals who had previously tested negative for DNA preservation in bone using conventional PCR techniques. Mitochondrial haplogroup assignments were consistent with previously published findings, and additional comparative analysis of paired dental calculus and dentine from two individuals yielded equivalent haplotype results. All dental calculus samples exhibited damage patterns consistent with ancient DNA, and mitochondrial sequences were estimated to be 92-100% endogenous. DNA polymerase choice was found to impact error rates in downstream sequence analysis, but these effects can be mitigated by greater sequencing depth.DISCUSSION: Dental calculus is a viable alternative source of human DNA that can be used to reconstruct full mitogenomes from archaeological remains. Abstract:Although Clonorchis sinensis is a parasite that still infects many people in East Asia, its genetics remain largely unknown. We conducted ancient DNA analysis of C. sinensis eggs obtained from a Joseon period mummy newly discovered in South Korea. Clonorchis sinensis DNA was amplified for internal transcribed spacer 1, cytochrome c oxidase subunit 1, and NADH dehydrogenase subunit 2 and 5 genes. The results of BLAST/NCBI showed that the consensus sequences were 98.24 to 100% identical to the modern and ancient C. sinensis sequences reported from Korea, China, Japan, and other Asian countries. Our report helps to fill in the genetic profile of ancient C. sinensis strains that infected East Asian people hundreds of years ago.

Evaluation of two DNA extraction methods on exhumed bone samples: Ultrafiltration versus column affinity

Abstract:Abstract: Extraction of DNA from skeletal material is of great importance in the identification of human remains,but is particularly difficult because the high amount of microbial DNA was often co-extracted with human boneDNA. We found that a phenol/chloroform extraction, followed by ultrafiltration, and cleanup by via the QIAquick ® PCR purification kit yields higher amounts of human genomic DNA compared with extraction by the column affinitymethod ® alone. Ultrafiltration extraction of human DNA from ten exhumed bone samples yielded 0.041−1.120 ng/μL DNA (mean = 0.498 ng/μL DNA), and purification using the column affinity resulted in 0.016–0.064 ng/μLDNA (mean = 0.034 ng/μL DNA). Although the STR genotyping by the column affinity method was partiallysuccessful, all DNA samples by the ultrafiltration method produced full profiles from the multiplex PCR. Abstract:The genetic identification of skeletal remains from Chinese People's Volunteers (CPVs) of the Korean War has been challenging because of the degraded DNA samples and the lack of living close relatives. This study established a workflow for identifying CPVs by combining Y‐chromosome short tandem repeats (Y‐STRs), mitochondrial DNA (mtDNA) hypervariable regions I and II, autosomal STRs (aSTRs), and identity‐informative SNPs (iiSNPs). A total of 20 skeletal remains of CPVs and 46 samples from their alleged relatives were collected. The success rate of DNA extraction from human remains was 100%. Based on Y‐STRs, six remains shared the same male lineages with their alleged relatives. Meanwhile, mtDNA genotyping supports two remains sharing the same maternal lineages with their alleged relatives. Likelihood ratios (LRs) were further obtained from 27 aSTRs and 94 iiSNPs or 1936 iiSNPs to confirm their relationship. All joint pedigree LRs were >100. Finally, six remains were successfully identified. This pilot study for the systematic genetic identification of CPVs from the Korean War can be applied for the large‐scale identification of CPVs in the future.

New biotechnological methods to reduce oxidative stress in the cardiovascular system: focusing on the Bach1/heme oxygenase-1 pathway.

Abstract:Oxidative stress is involved in the mechanism of atherosclerotic lesion formation and in the mechanisms underlying the development of other pathogenic conditions of the cardiovascular system, including endothelial dysfunction, hypertension, and heart failure. Reducing oxidative stress may be a reasonable therapeutic approach to treat cardiovascular diseases. HO-1 is a cytoprotective enzyme that is induced in response to oxidative stress and degrades heme into carbon monoxide (CO) and bilirubin, both of which have cytoprotective effects. A substantial body of evidence suggests that introduction of HO-1, either pharmacologically or by a gene delivery technique, confers cytoprotection in ischemic heart disease and atherosclerosis in animals. Recent studies have revealed that CO has anti-inflammatory properties and that administration of CO provides protection against atherosclerosis and ischemic heart disease. Discovery of Bach1, a transcriptional repressor of HO-1, has greatly contributed to the understanding of the regulation of HO-11 expression, providing a clue to a development of alternative method to enhance HO activity. Bach1 normally represses HO-1 expression. However, upon exposure to oxidative stress, Bach1 loses its repressive activity and is exported out of the nucleus, which in turn results in the upregulation of HO-1. Bach1 knockout mice, expressing an increased amount of HO-1, are resistant to pro-atherosclerotic and ischemic stresses. These findings indicate that inhibition of Bach1 may be a novel approach to enhance protection against stress. In summary, the Bach1-HO-1 system is an important defense mechanism against oxidative stress. Development of a safe and effective method to enhance this pathway, such as Bach1 inhibitor, may be of great clinical relevance.
An Attempt to Extract Ancient DNA from the Petrous Part of the Temporal Bones and Roots of Teeth of Skeletal Remains Found in the Intermediate Climatic Zone in Sri Lanka

Abstract:Ancient DNA (aDNA) is used to explore the genetic landscape of the past and investigate the movement, mixture, and adaptation events that shaped present-day patterns of human genetic diversity. The present study was designed to explore the genetic composition of the ancient people of Sri Lanka. Despite the low amino acid racemization often found in skeletal remains of Sri Lanka, we attempted to extract DNA from skeletal remains of 5 individuals found from several sites in intermediate climatic zone in Sri Lanka by using methodologies particularly designed for highly damaged and degraded DNA. We attempted to extract and sequence DNA from the petrous part of the temporal bones and tooth roots of remains excavated from Sigiriya Potana, Pellemalala (4,500 YBP) and Mini-atheliya (1,000 – 5,000 YBP) in Sri Lanka. The bone processing, DNA extraction and amplification were performed in three separate rooms with dedicated equipment as accordance to the recommendation for analysis of aDNA. All measures were strictly taken to minimize contamination with modern samples. Using the DNA extracts, we prepared dual-indexed single-stranded libraries treated with uracil-DNA glycosylase (UDG) to reduce the rate of ancient DNA damage. Prior to sequencing, in-solution target hybridization was used to enrich the sequences that overlap the mitochondrial genome and about 1.24 million genome-wide SNPs. Sufficient data passing quality control standards for any of the five individuals studied was not obtained. Coverage of the mitochondrial genome ranged between 0.04-0.45x, with damage rates at the terminal nucleotide that were not indicative of authentic ancient DNA. A range of 453-2,838 SNPs out of ~1.24 million targets were covered across the nuclear genome, translating to a maximum coverage of 0.004x. The damage rates at the terminal nucleotide were not indicative of authentic ancient DNA. The low numbers of SNPs hit on the X and Y chromosomes precluded the confident assessment of genetic sex in all individuals but it is possible that the ancient skeletal sample represented by Sigiriya Potana is a female individual. Although the recent published work on using the petrous part of the temporal bone has generated many times more data than other skeletal elements, even this technique did not work to generate aDNA on this set of prehistoric skeletal remains found in the intermediate climatic zone in Sri Lanka. It is possible that other sites might provide better taphonomic preservation conditions than the sites we analysed, and in addition a priority should be to attempt ancient DNA analysis from skeletal remains found in Sri Lanka’s dry zone.
Typing of Deoxyribonucleic Acid (DNA) Extracted from Compact Bone from Human Remains

Abstract:The application of deoxyribonucleic acid (DNA) typing methods for the potential identification of unknown human remains was investigated. DNA was isolated from compact bone tissue from badly decomposed bodies and from known and unknown human remains, using a decalcification and ion wash procedure. Restriction fragment length polymorphism (RFLP) analysis of variable number of tandem repeats (VNTR) loci yielded results in some cases, but more often the DNA was too degraded to produce RFLP patterns. No RFLP profiles could be obtained from putrefied soft tissues. However, DNA extracted from compact bone tissue of human remains up to eleven years old was successfully amplified using the polymerase chain reaction (PCR) for the VNTR loci D1S80, D17S5, COL2A1, and APO B, as well as the HLA-DQ alpha locus. This is especially significant, since PCR results were obtained from those samples whose DNA had been degraded substantially and had yielded no RFLP patterns. All DNA types determined from the compact bone tissue from decomposed bodies whose identification had been established first by other means (and whose parents or offspring were available for typing) demonstrated mendelian inheritance of the alleles of the loci analyzed. These results suggest that amplification and typing of DNA extracted from compact bone of human remains could be useful in establishing the identity of a person, as well as in excluding possible false identifications.

Bone adhered soil as a source of target and environmental DNA and proteins

Abstract:In recent years, sediments from cave environments have provided invaluable insights into ancient hominids, as well as past fauna and flora. Unfortunately, locations with favourable conditions for ancient DNA (aDNA) preservation in sediments are scarce. In this study we analysed a set of samples obtained from soil adhered to different human skeletal elements, originating from Neolithic to Medieval sites in England, and performed metagenomics and metaproteomics analysis. From them, we were able to recover aDNA sequences matching the genomes of endogenous gut and oral microbiome bacteria. We also found the presence of genetic data corresponding to animals and plants. In particular we managed to retrieve the partial genome and proteome of a Black Rat ( ), sharing close genetic affinities to other medieval . Furthermore, we have also been able to reconstruct a partial human genome. The genetic profile of those human sequences matches the one recovered from the original skeletal element. Our results demonstrate that material usually discarded, as it is soil adhering to human remains, can be used to get a glimpse of the environmental conditions at the time of the death of an individual, even in contexts where due to harsh environmental conditions, the skeletal remains themselves are not preserved.

Abstract:As one of the common physical remains in archaeological discoveries, human bones are important bases for studying the history of human development, which is of great significance for exploring the evolution law of ancient human, reconstructing ancient human society, and tracking the development of human civilization. However, in the process of human bone burial, in addition to being affected by physical and chemical factors, it will also be affected by microorganisms in the buried soil, resulting in a variety of diseases. According to the determination and analysis of the microbial community structure and diversity in the burial soil of Yangguanzhai Site in Gaoling District in Xi'an city, Shaanxi Province, this paper attempts to explore the influence of microorganisms in the burial environment on human bones, in order to provide scientific proof for the microbial prevention and control of bone relics in the archaeological excavation site. For the first time, Illumina NovaSeq high-throughput sequencing technology was used to analyze the microbial community structure in the burial soil. At the phylum level, there were 8 dominant bacteria species in the soil samples of tombs, which were Firmicutes, Actinobacteriota, Actinobacteria, Proteobacteria, Acidobacteriota, Methylomirabilota, Chloroflexi, Bacteroidota. At the genus level, there were 12 dominant species in the soil samples of tombs, including MIZ17, MND1, Gaiella, oc32, Kroppenstedtia, Halomonas, Bacteroides, Dongia, Faecalibacterium, Nocardioides, Pseudomonas, Pseudonocardia. The overall microorganisms in the soil of Yangguanzhai Cemetery were relatively well-distributed, and the microbial community structure near human bones is the most abundant and diverse. Therefore, it is necessary to take some measures to control microorganisms and protect human bones.

Abstract:Human identification techniques are constantly developing. Before the discovery of DNA, anthropology accompanied with odontology was the most applicable technique for human identification. With the new era of molecular biology and the revolution of DNA and PCR techniques, DNA profiling has become the core of the human forensic identification process. Different types of samples can be exploited in forensic DNA analysis. In some extreme cases, bone samples are the only accessible samples of DNA due to the bad conditions of putrefaction or degradation of other biological materials and tissues. Therefore, an appropriate method should be determined to yield a full and clean profile. A case study is presented here in order to identify human remains and conclude the most appropriate method of DNA extraction from human remains. In addition, this study looks at the best part of the skeletal remains to be considered in the extraction of DNA for the purposes of identification. A suspect admitted that he buried his aborted son six months ago. The remains were recovered and DNA analysis was performed in order to determine any genetic link of the remains to the suspect and the female who delivered the baby. Two extraction methods were compared, the standard organic (phenol:chloroform:isoamyl alcohol) and automated extraction using magnetic beads coated with silica (Qiagen EZ1 Advanced XL). Two bone parts, femur and clavicle, were also compared in terms of DNA yield. The efficiency of the two methods of DNA extraction from bones is illustrated quantitatively and qualitatively. Paternity testing was performed and the suspect was excluded from being the alleged father.

Abstract:The extraction of DNA from skeletal remains is a major step in archeological or forensic contexts. However, diagenesis of mineralized tissues often compromises this task although bones and teeth may represent preservation niches allowing DNA to persist over a wide timescale. This exceptional persistence is not only explained on the basis of complex organo-mineral interactions through DNA adsorption on apatite crystals composing the mineral part of bones and teeth but is also linked to environmental factors such as low temperatures and/or a dry environment. The preservation of the apatite phase itself, as an adsorption substrate, is another crucial factor susceptible to significantly impact the retrieval of DNA. With the view to bring physicochemical evidence of the preservation or alteration of diagenetic biominerals, we developed here an analytical approach on various skeletal specimens (ranging from ancient archeological samples to recent forensic specimens), allowing us to highlight several diagenetic indices so as to better apprehend the complexity of bone diagenesis. Based on complementary techniques (X-ray diffraction (XRD), Fourier transform infrared (FTIR), calcium and phosphate titrations, SEM-EDX, and gravimetry), we have identified specific indices that allow differentiating 11 biological samples, primarily according to the crystallinity and maturation state of the apatite phase. A good correlation was found between FTIR results from the analysis of the v3(PO4) and v4(PO4) vibrational domains and XRD-based crystallinity features. A maximal amount of information has been sought from this analytical approach, by way of optimized posttreatment of the data (spectral subtraction and enhancement of curve-fitting parameters). The good overall agreement found between all techniques leads to a rather complete picture of the diagenetic changes undergone by these 11 skeletal specimens. Although the heterogeneity and scarcity of the studied samples did not allow us to seek direct correlations with DNA persistence, the physicochemical parameters described in this work permit a fine differentiation of key properties of apatite crystals among post mortem samples. As a perspective, this analytical approach could be extended to more numerous sets of specimens so as to draw statistical relationships between mineral and molecular conservation.

Abstract:Ancient genome analysis has become an indispensable tool in studies of human population history and evolution since the breakthrough of whole-genome sequencing technology. The problem remains, however, that ancient genomes cannot be analyzed without crushing non-small pieces of precious specimens; moreover, in many cases, there is insufficient DNA remaining in the pieces of sample to obtain whole-genome sequences. In previous studies, therefore, a couple of indicators (e.g. racemization ratios) have been proposed to estimate the endogenous DNA in ancient samples. However, these studies have used polymerase chain reaction (PCR) to test whether endogenous DNA remains, but this has proved inadequate because the success or failure of PCR amplification does not necessarily reflect the DNA remaining. To assess the amount of endogenous DNA, we use the ratios of reads generated by next-generation sequencing (NGS) mapped to the human reference genome sequence. We investigated 40 human remains excavated from three shell-mound sites of the late to final Jomon culture. The associations between the environmental/molecular factors and the mapping ratios (MRs) were examined. There were no significant associations between the environmental factors and MRs, or between the collagen residual ratios (CRRs) and the MRs. However, we found a significant association between CRRs in rib bones and MRs. The weight of bone required to measure residual collagen is much less than that required to obtain the DNA necessary for NGS analysis, and the process of measuring CRRs is always involved in dating. Hence, we propose the collagen in the ribs as a good indicator for successful ancient genome analyses.
