Abstract:The objective of this study was to investigate the single-nucleotide polymorphisms (SNP) of the Multiple Drug Resistance Gene 1(MDR1) and the Porcine Osteopotin (OPN) gene and their association with reproductive traits in Landrace, Large Yorkshire and Jinhua sows. A total of 316 sows of three different breeds were used to examine the genotypes, and DNA sequencing method was employed to detect the potential SNPs in this study. There were two SNP loci found in these genes totally. One mutation (G -> A) was detected in exon 1 of MDR1 gene, which caused a synonymous mutation of amino acid (Leu -> Leu), the other one (T -> A) in exon 7 of OPN gene, resulting in a non-synonymous mutation (His -> Gln). The association analysis indicated that the GG genotype ofMDR1 gene and the TT genotype of OPN gene had the highest values for the total number of piglets born (TNB), the number of piglets born alive (NBA), piglet weight at birth (PWB) and litter weight at birth (LWB) in both primiparous and multiparous sows of the three breeds. These results suggested that the SNP locis of MDR1 and OPN genes can be used in Marker-Assisted Selection (MAS) programs for rapid improvement of the reproductive traits in sows.
Association Study Between Gene Polymorphisms in PPAR Signaling Pathway and Porcine Meat Quality Traits

Abstract:There is increasing evidence suggesting that fatty acids biosynthesis and metabolism are regulated by peroxisome proliferator-activated receptors (PPARs), mostly through the PPAR signaling pathway at the transcriptomic level. We hypothesized that the genetic variants of the enzymes in the PPAR signaling pathway may be associated with the traits of porcine meat quality (PMQ). We mined 77 potentially functional single nucleotide polymorphisms in the PPAR signaling pathway of the pig. There were 13 TagSNPs in 13 different genes mapped within the reported pig quantitative trait loci (QTLs) regions related to PMQ based on the Pig QTL database. Based on the association study with ten measured PMQ traits in both the pathway level and the SNP level, we tested eight significantly associated traits with additive effect in the PPAR signaling pathway and explored only one significant TagSNP in gene RXRB, which is directly associated with the trait of skin weight. Moreover, several interactions of TagSNPs were also significantly related to some of PMQ traits. In this large and comprehensive candidate gene set study, we found a modest association of genes and SNPs in the PPAR signaling pathway with PMQ. Further investigation of these gene polymorphisms jointly with fatty acid measures and other genetic factors would help us better understand the regulation mechanisms of PMQ.

Abstract:Meat quality is a critical aspect of pig breeding. In addition to genetics, meat quality is also influenced by nutritional and environmental factors. In this study, three pig breeds, Shengxianhua, Jiaxing, and Qinglian Black (SXH, JXB and QLB), were used as experimental animals. Transcriptional analysis was performed on the longissimus thoracis (LT) muscle to investigate variations in intramuscular fat (IMF), inosine monophosphate (IMP), amino acids, and muscle fiber morphology across different breeds. Ingenuity canonical pathway analysis (IPA) identified biological processes and key driver genes related to metabolism and muscle development. Additionally, weighted gene co-expression network analysis (WGCNA) revealed gene modules associated with IMP. KEGG and GO analyses identified specific biological processes and signaling pathways related to IMP, including the Oxidative Phosphorylation pathway and rRNA Metabolic Processes. These findings provide novel insights into the molecular regulatory mechanisms underlying meat quality variations among pig breeds.
Associations Between Gene Polymorphisms in Two Crucial Metabolic Pathways and Growth Traits in Pigs

Abstract:Propanoate metabolism and fatty acid metabolism are crucial metabolic pathways in vivo that have been studied extensively and have shown a significant influence on the growth and diseases of animals. In order to identify the essential genes significantly associated with porcine growth traits at the pathway level, we selected 14 candidate genes with 58 SNPs, including 24 tag SNPs and 34 predicted SNPs, in the two essential pathways to test using the SNaPshot mini-sequencing method. Association analysis was performed using both static and dynamic phenotypic records. The results showed that four SNPs, respectively in SUCLA2 , SUCLG2 , ACADS , and ALDH1B1 , were significantly associated with growth in pigs. In addition, an exciting finding was that the change of transcription factor binding site that resulted from alteration of the bases in SUCLG2 brought out a transcription factor binding site for POU1F1a, which is the product of a notable marker gene for growth of animals.
Association of Polymorphisms in the Porcine CACNA18 Gene with Carcass and Meat Quality Traits

Abstract:The Jinhua pigs(40),Pietrain pigs(30) and the second generation of crossbred of Jinhua and Pietrain(126) were used in the study,their genotype of SNPs at the position 187 of exon 44 and at the position 37 and 179 of intron 37 for CACNA1S were investigated by PCR-RFLP.The association analysis of the SNPs genotype with the meat quality traits was also conducted in the study,results showed that the genotype AA of Eco 72 I had significant effects on M.longissimus dorsi area and meat lightness(L)(P0.01), the genotype BB of Eco 72 I had significant effects on lean meat weight(P0.01) and pH value for ham(0.01P0.05).The site Xba I had significant effect on backfat thickness at the thorax and waist joint position(0.01P0.05),but no significant difference was found among the genotype AA,AB and BB.The site Cfr 42 I showed polymorphisms only in Jinhua and Pietrain pigs and with the only genotype BB in the second generation of crossbred of Jinhua and Pietrain.
Single Nucleotide Polymorphism in 3'UTR of Porcine ME1 Gene and Its Effect on Meat Quality Traits

Abstract:The polymorphism of 3' UTR of cytosolic malic enzyme 1(ME1)in Duroc,Landrace,Pietrain,Jianhua and wild boar was analyzed by PCR-SSCP.Three substitution mutations(C138T,G194T and A239C) were found and they formed three genotypes(CC GG AA,CT GT AC and TT TT CC).Independent chi-square analysis among the five pig breeds indicated that the distribution of the three genotypes were significantly different each another(P0.05).In addition,association analysis of ME1 polymorphism with product quality traits was conducted in the F2 generation from the Jinhua×Pietrain resource family.It implied that the least square means of eye muscle pH45,ham joint muscle pH45 and intramuscular fat content in TT TT CC genotype pigs was higher than that of CC GG AA genotype pigs by 0.19%,0.17% and 0.79% respectively(P0.05).

Abstract:Glycoprotein hormones in the pituitary gland affect a myriad of biological processes such as development, growth, metabolic control and gametogenesis. The quantitative trait loci (QTL) near their common glycoprotein a subunit gene (CGA) have been reported inconsistently. The aim of this study was to dissect potential genetic factors for these unstable results and validate the association or linkage relationship of CGA gene with growth and carcass traits. By resequencing all the exons and part of the introns of the porcine CGA gene, 22 polymorphisms in total were identified in this study. Five single nucleotide polymorphism (SNP) markers were chosen and evaluated in six pure-bred pig breeds (n = 228). Breed-specific haplotypes were found and a map of the porcine CGA polymorphisms' evolution history was inferred. A resource family (n = 365) with different genetic backgrounds from those used in other papers was used to perform an association study. The resource family was created based on crosses of Pietrain and Jinhua pigs (Central China type pigs). Results indicated that a low correlation between haplotype blocks may abolish each other's effects. Moreover, a significant association of SNP C-925T with growth rate and back-fat thickness in this study confirmed the existence of previously reported QTL. SNP C-925T and SNP A+15599G could be useful linkage markers and SNP C-925T may also be a candidate causative SNP for the corresponding traits. Further investigation for variants within of the CGA promoter region and their association with growth rate and back-fat traits is suggested.

Abstract:In order to gain more extensive insight into detailed genetic control mechanisms of porcine meat quality and mine novel candidate genes, this study focused on the relationship between the genes of propanpate metabolism pathway and porcine meat quality as well as carcass traits based on the candidate gene set approach. Thirty-seven DLY pigs were tested in this study. A total of 36 SNPs within 7 candidate genes of propanoate metabolism pathway were genotyped and association analysis was conducted via Least Squares method, Multivariate multiple regression model, and a model-based multifactor dimensionality reduction method (MB-MDR). As a result, four SNPs in genes PCCB, MUT, MCEE, and ACSS1 were significantly associated with DLY pig meat quality or carcass traits (P<0.05). Results of MB-MDR analysis demonstrated that the interactions between multiple SNPs were significantly associated with the backfat thickness, water content, and fat content (P<0.05). ACSS2 was significantly associated with fat content; MCEE and MUT significantly influenced backfat thickness; and PCCB was related to fat weight. Moreover, the interactions between the genes in the propanoate metabolism pathway had remarkable influence in porcine meat quality and carcass traits.

Abstract:In the present study, the cDNA sequence of porcine SIM1 gene was cloned by homology cloning and rapid amplification of cDNA ends approach. The full length cDNA of cDNA of SIM1 consists of 3720 bp nucleotides. It contains an Open Reading Fame (ORF) of 2301 bp which encodes a corresponding protein in 766 amino acid residues and flanked by 461 bp 5' UTR and 958 bo 3' UTR. The porcine SIM1 protein has a high homology to that of human and cattle. Expression analysis revealed an ubiquitous distribution in all examined tissues. Two novel single nucleotid polymorphisms (SNPs) c+534 T > C and c+1677 C > T were found. Association analysis between SNPs and carcass and meat quality traits were carried out in a Pietrain x Jinhua F2 population (n =294). The results revealed extremely significant effect on average backfat thickness, intramuscular fat content, intramuscular water content, ham temperature, ham fat weight and ham lean weight (p < 0.01) along with significant effect on loin eye area and ham pH (p < 0.05).

Abstract:Small heterodimer partner gene is expressed in liver,heart,pancreas and adipose tissue and influences the lipid homeostasis.Three genotypes(GG,GA and AA) of SHP gene exon 1 were identified by PCR-SSCP and their distribution was significant different(P<0.05) in five pig breeds(Large White,Landrace,Pietrain,Jinhua and Wild boar) by Chi-square analysis.The homozygotes were sequenced and one polymorphic locus(G374A,DQ002896) was found which changed the amino acid from Arg to His.Moreover,association analysis of SHP polymorphism with backfat thickness and intramuscular fat contents was conducted in the F2 generation from the Jinhua×Pietrain resource family.The results showed that the pigs with genotype AA had 27.0%,30.6%,19.5% and 40.9% lower backfat thickness at three positions(should,thorax-waist and buttock) and intramuscular fat contents respectively than those with genotype GG(P < 0.05);At 6th-7th rib backfat thickness,the pigs with genotype AA was significantly lower than those with genotype GA by 23.0%(P <0.05).
Polymorphisms in Porcine TRH and TRHR Gene and Associations with Growth and Fatness Traits

Abstract:Thyrotropin-releasing hormone (TRH), produced in the hypothalamus and stimulating secretion of thyrotropin from the pituitary, is central in regulating the hypothalamic–pituitary–thyroid (HPT) axis. The number of TRH receptors (TRHR) expressed on the surface of target cell is a crucial factor influencing the magnitude of TRH response. The objective of this study was to identify the DNA polymorphisms existing in pig TRH and TRHR gene and to evaluate their associations with porcine growth, carcass and meat quality traits. Six polymorphisms in TRH and seven in TRHR gene in total were identified by re-sequencing. Among the polymorphisms, TRH ss325994920 was a missense mutation at TRH precursor residue 173 causing Val>Met (GTG>ATG) and would generate mutant pFE22/pSE14 peptides which are non-TRH peptides derived from the TRH precursor and have roles in regulating hormone ACTH and PRL. Allele frequencies of the polymorphisms were evaluated in four Western and two Chinese pig breeds (N=228). Opposite alleles prevailed in Western pigs and Chinese pigs at loci ss325994933, ss325994918, ss325994923, ss325994924 and ss325994925, and existence of high linkage disequilibrium blocks in all six breeds were observed. A resource population (N=409) based on crosses of Pietrain and Jinhua pigs were used for the association tests. TRH gene was significantly (P<0.05) associated with intramuscular fat content, BFT at shoulder and ADG from 150 to 180days old, while TRHR gene was significantly associated with head weight and ADG from 90 to 120days in the Pietrain×Jinhua resource population. Thus, it was suggested that TRH and TRHR could be the candidate genes for growth, meat quality and fatness traits. As extended linkage disequilibrium existed in resource populations, the association results obtained in the present study need further verification. Though verifying test in Yorkshire (N=57), Landrace (N=27) and Duroc (N=30) showed no significant results, the sample number might not be big enough to be statistical powerful. Peripheral tissue expression profile of porcine TRH mRNA was also investigated in this study. Co-expression of TRH and its receptor TRHR in the same tissue, especially in fat tissue, indicated the possibility of the existence of local paracrine/autocrine regulations of TRH on respective peripheral tissue.
Chronological Expression of PITX2 and SIX1 Genes and the Association Between Their Polymorphisms and Chicken Meat Quality Traits

Abstract:Meat quality is closely related to the development of skeletal muscle, in which PITX2 and SIX1 genes play important regulatory roles. The present study firstly provided the data of chronological expression files of PITX2 and SIX1 genes in the post-hatching pectoral muscle and analyzed the association of their polymorphisms with the meat quality traits of Wuliang Mountain Black-bone (WLMB) chickens. The results showed that both PITX2 and SIX1 genes were weakly expressed in the second and third weeks, and then increased significantly from the third week to the fourth week. Furthermore, there was a significant positive correlation between the expression levels of the two genes. Twelve and one SNPs were detected in the chicken PITX2 and SIX1 genes, respectively, of which four SNPs (g.9830C > T, g.10073C > T, g.13335G > A, g.13726A > G) of the PITX2 gene and one SNP (g.564G > A) of the SIX1 gene were significantly associated with chicken meat quality traits. For the PITX2 gene, chickens with the CT genotype of g.9830C > T showed the highest meat color L*, shear force (SF), pH, and the lowest electrical conductivity (EC), and drip loss (DL) (p < 0.05 or p < 0.01); chickens with the CC genotype of g.10073C > T had the lowest L*, pH, and the highest DL (p < 0.01). For the SIX1 gene, chickens with the GG genotype of g.564G > A had the highest (p < 0.05) SF and pH. Furthermore, pH had a significant correlation with all the other meat quality traits. The current study could contribute to the research of regulatory mechanisms of meat quality and lay the foundation for improving meat quality based on marker-assisted selection in chickens.
Association of PPARγ2 Polymorphisms with Carcass and Meat Quality Traits in a Pietrain X Jinhua F2 Population

Abstract:The PPARγ2 gene is a key regulator of both proliferation and preadipocyte differentiation in mammals. Herein its genotype and allele frequencies were analyzed using PCR-SSCP in eight pig breeds (N = 416). Two kinds of polymorphisms of the PPARγ2 gene were detected, including a previously reported shift SNP A177G (Met59Val) in exon 1 and a novel silent mutation G876A in exon 5. The results revealed that European pig breeds carry a higher allele A frequency at the A177G locus and a fixed GG genotype at the G876A locus. Allele A at the G876A locus was only found in Jinhua pigs. The association between haplotype (A177G/G876A) and carcass and meat quality traits was analyzed in a Pietrain x Jinhua F2 population (N = 248). The PPARγ2 gene was found to be significantly associated with backfat thickness at the shoulder (p < 0.05), 6-7(th) ribs (p < 0.01), last rib (p < 0.01), gluteus medius (p <0.05) and ham weight (p < 0.01). Significant effects of different haplotypes on ham weight and backfat thickness at the 6-7(th) ribs, last rib, and gluteus medius were also observed.
Single Nucleotide Polymorphism in 3'UTR of Porcine CACNA2D1 Gene and Its Genetic Effect on Meat Quality Traits

Abstract:CACNA2D1 could be a candidate gene for meat quality traits because it has been mapped to porcine chromosome 9 and many QTLs influencing meat quality traits have been also detected in this region.In this research,160 individuals from the F2 generation of Jinhua×Pietrain resource family had been genotyped on the locus of 3′ UTR of CACNA2D1 gene,and 2 alleles,3 genotypes had been found by PCR-SSCP.One single nucleotide substitution(C→A) at the position of 3′ UTR of CACNA2D1 gene(GenBank accession No:DQ981407) was identified by sequencing.The relationship among different genotype from meat quality traits was studied by the least square analysis.The result showed that the least square means of ham muscle pH45 value,ham muscle electric conductivity and eye muscle crude lipid content relative quantity in AA genotype is significant higher than that of BB genotype by 0.169,0.26 and 0.021(P0.05) and the additive effect of A allele is 0.084 5,0.133 5 and 0.010 5 respectively.
Effect of Polymorphism of PPARγ2 Gene on Carcass Traits of Swine

Abstract:PCR-single-strand conformational polymorphism(PCR-SSCP) were used to detect single nucleotide polymorphisms(SNPs) in exon 1 of PPARγ2 gene in totally 258 pigs including Yorkshire,Duroc,Landrace,Jinhua,Bihu and Shengxian Hua,and the correlation between SNPs and carcass traits were analyzed using general linear model(GLM) method in SPSS program.Single nucleotide polymorphism of A175G was found.Genotype frequencies in foreign and domestic breeds varied.AA genotype was higher in foreign breeds,while AG genotype was higher in domestic breeds.Extremely significant effect of PPARγ2 gene on backfat of shoulder and gluteus medius of Landrace herd were found(P0.01),and significant effect of PPARγ2 gene was posed on backfat of 6/7th ribs and loin eye area(P 0.05).There was a significant correlation between backfat of shoulder of Jinhua herd and PPARγ2 gene(P0.05).PPARγ2 gene could be a potential molecular marker to affect carcass traits of pig.
Single Nucleotide Polymorphism of Porcine HGD Gene Exon 14 and Its Association with Carcass and Meat Quality Traits

Abstract:【Objective】 The objective of the present study was to study the genetic effects on porcine carcass and meat quality traits of HGD gene exon 14 SNPs.【Method】 HGD gene exon 14 polymorphic fragments were detected by PCR-SSCP technique using F2 generation from the Jinhua×Pietrain resource family.Association analysis of HGD gene polymorphism with meat quality and carcase traits was conducted.【Result】 Three genotypes(CC,CT and TT) were found.The homozygotes were sequenced and one new polymorphic locus(C→T) was found in HGD gene exon 14(EF011080,143 bp) which changed the amino acid from Pro to Ser.Allele C(78.3%) was higher than allele T and the individuals of genotype CC was in the majority(67.3%) in the experimental pig populations.The polymorphic site of HGD gene was hot in balance in individuals from the F2 generation of Jianhua×Pietrain resource family by Chi-square analysis.Ham joint weight of CT genotype pigs was higher than that of CC and TT genotype pigs by 0.33 and 0.45 kg respectively(P0.05).Buttocks fat thickness,area of eye muscle,content of crude protein in muscle and eye muscle conductivity of CT genotype pigs were higher than those of CC genotype pigs by 0.31 cm,3.29 cm2,0.73% and 1.38 respectively(P0.05).Eye muscle pH45 value,ham joint muscle pH45 value and ham joint muscle temperature of CT genotype pigs were lower than those of CC genotype pigs by 0.26,0.23 and 1.21 ℃ respectively(P0.05).【Conclusion】 These results indicate that HGD gene may be a candidate gene or a linked marker to a major gene that affects the porcine carcass and meat quality traits significantly.

Abstract:Single-minded 1 gene (SIM1) is a homolog of Drosophila SIM1 gene which plays a key role in the midline cell lineage of the central nervous system and is implicated in the regulation of feeding behavior and obesity in the human and mouse. In this study, porcine SIM1 gene was firstly mapped to chromosome 1pl3 using radiation hybrid (RH) mapping and two polymorphisms were detected at position 607 (A/G) in SIM1 intron7 and position 780 (C/T) in SIM1 exon8. The last substitution was genotyped in a 364 F2 animal-population and an association analysis of these genotypes was performed with growth, carcass and meat quality traits by the statistical animal model. The results showed the significant influence of the SIM1 genotype on growth (p < 0.05): live weight at birth, later period of growth and average daily gain; and effects on carcass composition (p < 0.05): weight of head and buck kneed foreleg, backfat depth, loin eye area, carcass leaf fat and ham fat weights; and traits related to intramuscular fat content (p < 0.05).

Analyses of porcine public SNPs in coding-gene regions by re-sequencing and phenotypic association studies

Abstract:The Porcine SNP database has a huge number of SNPs, but these SNPs are mostly found by computer data-mining procedures and have not been well characterized. We re-sequenced 1,439 porcine public SNPs from four commercial pig breeds and one Korean domestic breed (Korean Native pig, KNP) by using two DNA pools from eight unrelated animals in each breed. These SNPs were from 419 protein-coding genes covering the 18 autosomes, and the re-sequencing in breeds confirmed 690 public SNPs (47.9%) and 226 novel mutations (173 SNPs and 53 insertions/deletions). Thus, totally, 916 variations were found from our study. Of the 916 variations, 148 SNPs (16.2%) were found across all the five breeds, and 199 SNPs (21.7%) were breed specific polymorphisms. According to the SNP locations in the gene sequences, these 916 variations were categorized into 802 non-coding SNPs (785 in intron, 17 in 3'-UTR) and 114 coding SNPs (86 synonymous SNPs, 28 non-synonymous SNPs). The nucleotide substitution analyses for these SNPs revealed that 70.2% were from transitions, 20.0% from transversions, and the remaining 5.79% were deletions or insertions. Subsequently, we genotyped 261 SNPs from 180 genes in an experimental KNP × Landrace F2 cross by the Sequenom MassARRAY system. A total of 33 traits including growth, carcass composition and meat quality were analyzed for the phenotypic association tests using the 132 SNPs in 108 genes with minor allele frequency (MAF)>0.2. The association results showed that five marker-trait combinations were significant at the 5% experiment-wise level (ADCK4 for rear leg, MYH3 for rear leg, Hunter B, Loin weight and Shearforce) and four at the 10% experiment-wise level (DHX38 for average daily gain at live weight, LGALS9 for crude lipid, NGEF for front leg and LIFR for pH at 24 h). In addition, 49 SNPs in 44 genes showing significant association with the traits were detected at the 1% comparison-wise level. A large number of genes that function as enzymes, transcription factors or signalling molecules were considered as genetic markers for pig growth (RNF103, TSPAN31, DHX38, ABCF1, ABCC10, SCD5, KIAA0999 and FKBP10), muscling (HSPA5, PTPRM, NUP88, ADCK4, PLOD1, DLX1 and GRM8), fatness (PTGIS, IDH3B, RYR2 and NOL4) and meat quality traits (DUSP4, LIFR, NGEF, EWSR1, ACTN2, PLXND1, DLX3, LGALS9, ENO3, EPRS, TRIM29, EHMT2, RBM42, SESN2 and RAB4B). The SNPs or genes reported here may be beneficial to future marker assisted selection breeding in pigs.
