Abstract:Purpose of review To summarize the current understanding of the natural history and molecular biology of low-risk prostate cancer, and review the indications for surveillance and focal therapy. Recent findings Low-risk prostate cancer, diagnosed in 40–50% of newly diagnosed men in a screened population, represents overdiagnosis in most cases. Gleason pattern 3 cells typically lack the molecular machinery and the genetic abnormalities, which characterize true cancers, with two important caveats. Thirty percent of patients diagnosed with low-risk prostate based on a systematic biopsy cancer harbor higher-grade cancer that is unrepresented on the biopsy. Secondly, a very small minority harbor prehistologic molecular alterations that result in progression to more aggressive disease. Favorable-risk prostate cancer is better viewed as one of multiple risk factors for the presence of higher-grade prostate cancer, and should be managed with close follow-up. Radical intervention should be reserved for clear evidence of more aggressive disease. Focal therapy should be offered to men with higher-risk disease either at baseline, as an alternative to whole gland radiation or surgery or when active surveillance ‘fails’ (the patient transitions from low risk to higher risk). The two strategies should be seen as complimentary elements of care that can be applied in a risk-stratified manner – taking account of patient preference – from the outset or in sequence Summary Active surveillance is appropriate for most men with low-risk prostate cancer, and focal therapy may complement active surveillance for those men wishing to continue a tissue-preserving strategy.

Abstract:Ichthyophthirius multifiliis (Ich) is a ciliate parasite that infects many species of freshwater fishes worldwide and causes heavy economic losses in aquaculture. Currently, parasiticides for controlling this parasite are limited, and few pond-practical chemical therapies exist. Hence, the search for new parasiticides is urgently needed. One challenge confronting the screening of potential parasiticides is the difficulty in raising enough parasite for efficacy testing as Ich is an obligate parasite. This study used species of Tetrahymena, Ich-related and cultivable ciliate protozoa, to evaluate two in vitro methods to test parasiticides. Plate counting and MTS assays (CellTiter 96((R)) AQ(ueous) Non-Radioactive Cell Proliferation Assay) were used to compare lethal concentrations or median lethal concentrations (LC50) of copper sulphate, formalin and malachite green between T.thermophila and Ich theronts or between T.thermophila and Ich tomonts. The parasiticides that killed T.thermophila have been demonstrated to kill theronts or tomonts. These in vitro methods using T.thermophila can be used to screen novel parasiticides against Ich.

Abstract:Among all known parasitic ciliates, Ichthyophthirius multifiliis and Cryptocaryon irritans are probably the two best studied “model parasites,” which cause the white spot diseases in freshwater and marine fish, respectively. These two parasites are not phylogenetically closely related, but share very similar life cycle and pathological manifestations. Both parasites invade and feed in the epithelial layer of the skin and gill, and trigger both innate and adaptive immune responses in fish hosts, locally and systemically. The parasite-host interactions not only help add to our knowledge of fish immunity, but also shed light on research regarding other less well-studied ciliate parasites. Future research directions are also discussed in this chapter.
Proteomic analysis of differentially expressed proteins in the two developmental stages of Ichthyophthirius multifiliis

Abstract:Ichthyophthirius is a severe disease of farmed freshwater fish caused by the parasitic ciliate Ichthyophthirius multifiliis (Ich). This disease can lead to considerable economic loss, but the protein profiles in different developmental stages of the parasite remain unknown. In the present study, proteins from trophonts and theronts of Ich were identified by isobaric tags for relative and absolute quantitation (iTRAQ). A total of 2300 proteins were identified in the two developmental stages, of which 1520 proteins were differentially expressed. Among them, 84 proteins were uniquely expressed in the theronts stage, while 656 proteins were expressed only in trophonts. The differentially expressed proteins were catalogued (assorted) to various functions of Ich life cycle, including biological process, cellular component, and molecular function that occur at distinct stages. Using a 1.5-fold change in expression as a physiologically significant benchmark, a lot of differentially expressed proteins were reliably quantified by iTRAQ analysis. Two hundred forty upregulated and 57 downregulated proteins in the trophonts stage were identified as compared with theronts. The identified proteins were involved in various functions of the I. multifiliis life cycle, including binding, catalytic activity, structural molecule activity, and transporter activity. Further investigation of the transcriptional levels of periplasmic immunogenic protein, transketolase, zinc finger, isocitrate dehydrogenase, etc., from the different protein profiles using quantitative RT-PCR showed identical results to the iTRAQ analysis. This work provides an effective resource to further our understanding of Ich biology, and lays the groundwork for the identification of potential drug targets and vaccines candidates for the control of this devastating fish pathogen.

Abstract:Ichthyophthirius multifiliis is an obligate parasitic ciliate that causes severe economic damage in aquaculture. The parasite contains numerous extrusive organelles (extrusomes) that assist in its pathogenesis and reproduction. However, the structure of these extrusomes and the molecular profiles involved in exocytosis remain unclear. In the present study, through comparative ultrastructural observations across the life cycle of I. multifiliis , we demonstrated that all three of its life stages (theront, trophont, and tomont) exhibited an abundance of extrusomes. In addition, two different types of extrusomes were identified according to their unique structures. Type I extrusomes (mucocysts) are crystalline, oval-shaped, 0.7–1.4 × 0.6–1.1 μm, and distributed as "rosettes" below the trophont membrane. Type II extrusomes, 2.0–3.0 × 0.2–0.3 μm, are rod-shaped with tubular cores and identified as toxicysts, the aggregation of which in the anterior part of the theront and cortex of the trophont revealed their potential roles in I. multifiliis invasion. This was confirmed by our transcriptome investigations of the three stages of I. multifiliis , which revealed that a set of genes involved in proteolysis and DNA/protein biogenesis was highly expressed in the theront and trophont. Furthermore, to map the molecular mechanisms of extrusome release, we characterized 25 Rab family genes in I. multifiliis and determined their expression profiles across the life cycle, reflecting the distribution patterns of the two extrusomes. Collectively, our data revealed that a highly developed extrusome system could play a potential role in the virulence of I. multifiliis , which facilitates a better understanding of the parasite's development.

Abstract:Background: The ciliate protozoan Ichthyophthirius multifiliis (Ich) is an important parasite of freshwater fish that causes 'white spot disease' leading to significant losses. A genomic resource for large-scale studies of this parasite has been lacking. To study gene expression involved in Ich pathogenesis and virulence, our goal was to generate expressed sequence tags (ESTs) for the development of a powerful microarray platform for the analysis of global gene expression in this species. Here, we initiated a project to sequence and analyze over 10,000 ESTs. Results: We sequenced 10,368 EST clones using a normalized cDNA library made from pooled samples of the trophont, tomont, and theront life-cycle stages, and generated 9,769 sequences (94.2% success rate). Post-sequencing processing led to 8,432 high quality sequences. Clustering analysis of these ESTs allowed identification of 4,706 unique sequences containing 976 contigs and 3,730 singletons. These unique sequences represent over two million base pairs (~10% of Plasmodium falciparum genome, a phylogenetically related protozoan). BLASTX searches produced 2,518 significant (E-value < 10-5) hits and further Gene Ontology (GO) analysis annotated 1,008 of these genes. The ESTs were analyzed comparatively against the genomes of the related protozoa Tetrahymena thermophila and P. falciparum, allowing putative identification of additional genes. All the EST sequences were deposited by dbEST in GenBank (GenBank: EG957858-EG966289). Gene discovery and annotations are presented and discussed. Conclusion: This set of ESTs represents a significant proportion of the Ich transcriptome, and provides a material basis for the development of microarrays useful for gene expression studies concerning Ich development, pathogenesis, and virulence.

Abstract:In this paper, we describe an ongoing multidisciplinary undergraduate seminar that we have developed, in which student teams build non-human systems that conduct our college orchestra. Students and faculty in the course come from four disciplines: computer science, interactive multimedia, music, and mechanical engineering. This paper describes the course structure, computer science components, final projects, team dynamics, and assessments. We evaluate the results to-date and discuss ongoing revisions and expectations for the future.

Abstract:Ichthyophthiriasis (Ich), also known as white spot disease, causes significant economic losses to fish farmers once an outbreak occurs. For fish survival, it is therefore crucial to understand the pathogenic mechanism and find effective prevention methods. In this study, we obtained data for four stages (theront, trophont, protomont and tomont) of Ichthyophthirius multifiliis by single-cell RNA sequencing (scRNA-seq). We found that the invasion-related proteins encoded by highly expressed genes in the theront stage mainly belong to the leishmanolysin family proteins, heat shock proteins, transmembrane proteins and cysteine proteases (CPs). Additionally, the exosome pathway appears to play a significant role in the invasion process of the theront. Since cysteine proteases are expressed at all stages of the I. multifiliis, and five CP-related genes were significantly upregulated at the theront stage of its life cycle - two of which are enriched in the exosome pathway - we incubated I. multifiliis theronts and protomonts with cysteine protease inhibitor (E-64). Our findings revealed that E-64 could kill both stages of the parasite in vitro and affected tomont division and subsequent release. Furthermore, infection experiment showed that E-64 could significantly inhibit the invasion of theronts. Based on our preliminary analysis from the transcriptomic and E-64 experiments, we have confirmed that CPs play a crucial role in I. multifiliis. This research establishes a foundation for future strategies in the prevention and control of Ich.
Transcriptome-wide analyses of early immune responses in lumpfish leukocytes upon stimulation with poly(I:C)

Abstract:Background: Both bacterial and viral diseases are a major threat to farmed fish. As the antiviral immune mechanisms in lumpfish ( Cyclopterus lumpus L.) are poorly understood, lumpfish leukocytes were stimulated with poly(I:C), a synthetic analog of double stranded RNA, which mimic viral infections, and RNA sequencing was performed. Methods: To address this gap, we stimulated lumpfish leukocytes with poly(I:C) for 6 and 24 hours and did RNA sequencing with three parallels per timepoint. Genome guided mapping was performed to define differentially expressed genes (DEGs). Results: Immune genes were identified, and transcriptome-wide analyses of early immune responses showed that 376 and 2372 transcripts were significantly differentially expressed 6 and 24 hours post exposure (hpe) to poly(I:C), respectively. The most enriched GO terms when time had been accounted for, were immune system processes (GO:0002376) and immune response (GO:0006955). Analysis of DEGs showed that among the most highly upregulated genes were TLRs and genes belonging to the RIG-I signaling pathway, including LGP2, STING and MX, as well as IRF3 and IL12A. RIG-I was not identified, but in silico analyses showed that genes encoding proteins involved in pathogen recognition, cell signaling, and cytokines of the TLR and RIG-I signaling pathway are mostly conserved in lumpfish when compared to mammals and other teleost species. Conclusions: Our analyses unravel the innate immune pathways playing a major role in antiviral defense in lumpfish. The information gathered can be used in comparative studies and lay the groundwork for future functional analyses of immune and pathogenicity mechanisms. Such knowledge is also necessary for the development of immunoprophylactic measures for lumpfish, which is extensively cultivated for use as cleaner fish in the aquaculture for removal of sea lice from Atlantic salmon ( Salmo salar L.).

Abstract:ABSTRACT Three cases are reported in which fluoride was administered to individuals with osteoporosis. Bone biopsies taken after 7 to 24 months of therapy show that the effect of fluoride on bone tissue appears to be stimulation of new bone formation. If calcium and vitamin D are not administered with the fluoride, the new bone is largely uncalcified; however, if an increase in calcium absorption is produced, then the new bone tissue appears relatively normal.

Abstract:Inferring parameters related to the aggregation pattern of parasites and to their dispersal propensity is important for predicting their ecological consequences and evolutionary potential. Nonetheless, it is notoriously difficult to infer these parameters from wildlife parasites given the difficulty in tracking these organisms. Molecular-based inferences constitute a promising approach that has yet rarely been applied in the wild.Here, we combinedseveral population genetic analyses including sibship reconstruction to documentthe genetic structure, patterns of sibship aggregation and the dispersal dynamics of a non-native parasite of fish, the freshwater copepod ectoparasiteTracheliastespolycolpus. We collected parasites according to a hierarchical sampling design,withthe sampling of all parasites from all host individualscapturedineight sites spread along an upstream-downstream river gradient. Individual multilocus genotypes were obtained from 14 microsatellite markers, and used to assign parasites to full-sib families and to investigate the genetic structure of T.polycolpus among both hosts and sampling sites. The distribution of full-sibs obtainedamong the sampling sites was used to estimate individual dispersal distances within families. Our results showed that T. polycolpus sibs tend to be aggregated within sites but not withinhost individuals. We detected important upstream-to-downstream dispersal events of T.polycolpusbetween sites (modal distance: 25.4 km; 95% CI [22.9, 27.7]), becoming scarcer as the geographic distance from their family core location increases. Such a dispersal pattern likely contributes to the strong isolation-by-distance observed at the river scale. We also detected some downstream-to-upstream dispersal events (modal distance: 2.6 km; 95% CI [2.2-23.3]) that likely result from movementsof infected hosts.Within each site, the dispersal of free-living infective larvae among hosts likely contributes to increasing genetic diversity on hosts, possibly fostering the evolutionary potential of T. polycolpus.

Abstract:Ciliates are considered the most harmful parasites of fish, causing mass mortalities and thus substantial economic losses to the aquaculture and ornamental fish industries. To better elucidate their pathogenic mechanisms and facilitate the development of effective prevention and control strategies, it is essential to apply novel technologies to ensure the continuous and sufficient supply of parasite specimens. This review discusses the latest research progress in the artificial culture of six important parasitic ciliates affecting both freshwater and marine fish globally: Ichthyophthirius multifiliis, Cryptocaryon irritans, Chilodonella (C. hexasticha, C. piscicolaand C. uncinata), Balantidium ctenopharyngodoni, Scuticociliatida gen. spp., and Tetrahymena spp. Methods for in vitro and in vivo culture as well as cryopreservation/preservation (depending on the specific species) of these organisms are described herein. Challenges and future applications of parasite culture are also discussed.
Immune responses of channel catfish against parasite Ichthyophthirius multifiliis following theront vaccination

Abstract:Abstract Ichthyophthirius multifiliis (Ich) is a severe fish parasite and results in heavy losses of freshwater fish. The fish surviving natural infections or vaccinated with live theronts develop strong immune responses. Little is known about how immune genes are induced or how they interact and lead to specific immunity against I. multifiliis in channel catfish Ictalurus punctatus. This study evaluated the differential expression of immune-related genes, including immunoglobulin, immune cell receptor, cytokine, complement factor and toll-like receptors in head kidney from channel catfish at different time points after vaccination with live theronts of I. multifiliis. The vaccinated fish showed significantly higher anti-Ich antibody than those of control fish. The vast majority of immunized fish (95%) survived the parasite challenge. Expression of IgM and IgD heavy chain genes exhibited a rapid increase from 4 hours (h4) to 2 days (d2) post vaccination. Expression of immune cell receptor genes (CD4, CD8-α, MHC I, MHC II β, TcR-α, and TcR-β) showed up-regulation from h4 to d6 post vaccination, indicating that different immune cells were actively involved in cellular immune response. Cytokine gene expression (IL-1βa, IL-1βb, IFN-□ and TNF-α) increased rapidly at h4 post immunization and were at an up-regulated level until d2 compared to the bovine serum albumin control. Expression of complement factor and toll-like receptor genes exhibited a rapid increase from h4 to d2 post immunization. Results of this study demonstrated differential expression of genes involved in the specific or non-specific immune response post immunization and that the vaccination against Ich resulted in protection against I. multifiliis infection.

Benchmarking of Force Fields for Molecule-Membrane Interactions.

Abstract:Studies of drug-membrane interactions witness an ever-growing interest, as penetration, accumulation, and positioning of drugs play a crucial role in drug delivery and metabolism in human body. Molecular dynamics simulations complement nicely experimental measurements and provide us with new insight into drug-membrane interactions; however, the quality of the theoretical data dramatically depends on the quality of the force field used. We calculated the free energy profiles of 11 molecules through a model dimyristoylphosphatidylcholine (DMPC) membrane bilayer using five force fields, namely Berger, Slipids, CHARMM36, GAFFlipids, and GROMOS 43A1-S3. For the sake of comparison, we also employed the semicontinuous tool COSMOmic. High correlation was observed between theoretical and experimental partition coefficients (log K). Partition coefficients calculated by all-atomic force fields (Slipids, CHARMM36, and GAFFlipids) and COSMOmic differed by less than 0.75 log units from the experiment and Slipids emerged as the best performing force field. This work provides the following recommendations (i) for a global, systematic and high throughput thermodynamic evaluations (e.g., log K) of drugs COSMOmic is a tool of choice due to low computational costs; (ii) for studies of the hydrophilic molecules CHARMM36 should be considered; and (iii) for studies of more complex systems, taking into account all pros and cons, Slipids is the force field of choice.

Abstract:A substantial literature on myxosporea has been published to date using morphological characters and specificity of host tissue. Currently, there are some 2400 nominal species of myxosporea classified to 17 families and 64 genera. Approximately 300 species have been described from India and most of them have been described solely on the basis of morphological characteristics. Molecular markers like small subunit ribosomal (SSU) and large subunit ribosomal (LSU) DNA have been used worldwide for the identification and validation of fish myxosporeans. Maximum likelihood phylogenetic tree based on SSU rDNA sequences was used to study the phylogenetic relationship among myxosporeans infecting Indian fishes. Myxospore phylogenies disagree with traditional spore-based classification systems, probably due to extreme plasticity in myxospores morphologies that have resulted in extensive convergence. Morphological similarities exist among myxosporea that encounter several problems in categorizing them. That’s why present-day research has shifted to molecular techniques for identification and correct systematics of myxosporeans. Molecular studies of myxozoans in India are still scarce and in infancy. To address persisting taxonomic and phylogenetic discrepancies, validation of these species by molecular tools is needed, because earlier species were reported only on the basis of morphological data. Therefore, the present study has summarized existing molecular data and current status of molecular taxonomy of myxosporeans parasitizing fresh and marine water fishes of India along with the approaches of myxozoan phylogenetics and information about the molecular markers, their interpretation in the identification of myxozoans parasitizing fishes.

This is particularly true for parasites, as these players have been under-investigated so far due to the lower availability of suitable molecular markers. Here, we traced genetic variation (based on sequence variants in the internal transcribed spacer region, ITS) among seven geographically isolated populations of the ichthyosporean Caullerya mesnili, a common microparasite of the cladoceran Daphnia (here, the D. longispina hybrid complex). At three sites, we also studied parasite genetic variation over time (three to four sampling points) and tested for associations between parasite genotypes and host species.

Abstract:Background: Paratetraonchoides inermis (Monogenea: Tetraonchoididae) is a flatworm parasitising the gills of uranoscopid fishes. Its morphological characteristics are ambiguous, and molecular data have never been used to study its phylogenetic relationships, which makes its taxonomic classification controversial. Also, several decades of unsuccessful attempts to resolve the relationships within the Monogenea present a strong indication that morphological datasets may not be robust enough to be used to infer evolutionary histories. As the use of molecular data is currently severely limited by their scarcity, we have sequenced and characterized the complete mitochondrial (mt) genome of P. inermis. To investigate its phylogenetic position, we performed phylogenetic analyses using Bayesian inference and maximum likelihood approaches using concatenated amino acid sequences of all 12 protein-coding genes on a dataset containing all available monogenean mt genomes.Results: The circular mt genome of P. inermis (14,654 bp) contains the standard 36 genes: 22 tRNAs, two rRNAs, 12 protein-encoding genes (PCGs; Atp8 is missing) and a major non-coding region (mNCR). All genes are transcribed from the same strand. The A + T content of the whole genome (82.6%), as well as its elements, is the highest reported among the monogeneans thus far. Three tRNA-like cloverleaf structures were found in mNCR. Several results of the phylogenomic analysis are in disagreement with previously proposed relationships: instead of being closely related to the Gyrodactylidea, Tetraonchidea exhibit a phylogenetic affinity with the Dactylogyridea + Capsalidea clade; and the order Capsalidea is neither basal within the subclass Monopisthocotylea, nor groups with the Gyrodactylidea, but instead forms a sister clade with the Dactylogyridea. The mt genome of P. inermis exhibits a unique gene order, with an extensive reorganization of tRNAs. Monogenea exhibit exceptional gene order plasticity within the Neodermata.Conclusions: This study shows that gene order within monopisthocotylid mt genomes is evolving at uneven rates, which creates misleading evolutionary signals. Furthermore, our results indicate that all previous attempts to resolve the evolutionary history of the Monogenea may have produced at least partially erroneous relationships. This further corroborates the necessity to generate more molecular data for this group of parasitic animals.
