Abstract:Recalcitrance to tissue culture and genetic transformation is the major bottleneck for gene manipulation in crops. In barley, immature embryos of Golden Promise have typically been used as explants for transformation. However, the genotype dependence of this approach limits the genetic modification of commercial varieties. Here, we developed an anther culture-based system that permits the effective creation of transgenic and gene-edited plants from commercial barley varieties. The protocol was tested in Golden Promise and four Australian varieties, which differed in phenology, callus induction, and green plant regeneration responses. Agrobacterium-mediated transformation was performed on microspore-derived callus to target the HvPDS gene, and TO albinos with targeted mutations were successfully obtained from commercial varieties. Further editing of three targets was achieved with an average mutation rate of 53% in the five varieties. In 51 analyzed TO individuals, Cas9 induced a large proportion (69%) of single-base indels and two-base deletions in the target sites, with variable mutation rates among targets and varieties. Both ontarget and off-target activities were detected in T1 progenies. Compared with immature embryo protocols, this genotype-independent platform can deliver a high editing efficiency and more regenerant plants within a similar time frame. It shows promise for functional genomics and the application of CRISPR technologies for the precise improvement of commercial varieties.

Abstract:Barley(Hordeum vulgare L.) is one the most important cereal crops in the world and cultivated both in highly productive agricultural regions as well as in marginal environments prone to adverse conditions.As a particularly resilient crop compared to other cereals such as wheat and rice,barley has the ability to adapt to biotic and abiotic stresses,holding much potential to increase production in marginal areas to sustain food security.Barley genome sequences from over 20 accessions are close to be completed at the reference genome levels by the end of this year,which include wild barley,landraces and cultivated barley.The genome sequences will provide unprecedent resources for genomics breeding Seventy percent more food needs to be produced to meet the global human population projected to grow into nine billion by 2050.Efforts of achieving this substantial increase have been retarded by the adverse impact of projected climate change on crop yield.Modelling studies on crop growth and climate change have produced robust estimates of the potential impact on global crop production under different emission scenarios.However,uncertainty in future CO_2 emission magnifies the uncertainties in modelling the impact of future climate change on global crop production.Furthermore,previous studies on predicting the impact of climate change on crop yield assume unchanged crop varieties and agronomic practice.We use an example to demonstrate how genomics selection can be used to improve barley yield under climate change

Abstract:The pollen-mediated transformation approach could not only circumvent the tedious tissue culture procedures like in Agrobacterium infection, but also circumvent the incertitude of the pollen tube path-way. So,its transformants combined from the transformed pollen and eggs would not be chimera.At last this approach is simple, easy to operate, and could be widely used in practice. For the transformation happened in the pollen culture medium, the solution with a suitable solute has to be selected. This study showed the medium consisting of (0.1%) H_3BO_3 、(0.3%) Ca(NO_3)_2、(0.2%) MgSO_4·7H_2O、(0.1%) KNO_3 and 45% sucrose could maintain normal turgidity of the pollens and facilitate them to be germinated. There are more than 95% pollens don't dispose in this medium and the germinating rate was up to 58.5%. A transient GUS expression assay and the exploded pollen rate proved that the transformation method with 1‰ Tween-20 in the medium using vacuum-infiltration was a better method. Finally, four transformed seedlings were confirmed by Kanamycin selection, GUS expression and Northern blot. Therefore this transformation approach is available.

Abstract:Background and Aims Vitamin E (tocochromanol) is a lipid-soluble antioxidant and an essential nutrient for human health. Among cereal crops, barley (Hordeum vulgare) contains a high level of vitamin E, which includes both tocopherols and tocotrienols. Although the vitamin E biosynthetic pathway has been characterized in dicots, such as Arabidopsis, which only accumulate tocopherols, knowledge regarding vitamin E biosynthesis in monocots is limited because of the lack of functional mutants. This study aimed to obtain gene knockout mutants to elucidate the genetic control of vitamin E composition in barley. Methods Targeted knockout mutations of HvHPT and HvHGGT in barley were created with CRISPR/Cas9-enabled genome editing. High-performance liquid chromatography (HPLC) was performed to analyse the content of tocochromanol isomers in transgene-free homozygous Hvhpt and Hvhggt mutants. Key Results Mutagenesis efficiency among T-0 regenerated plantlets was 50-65 % as a result of two simultaneously expressed guide RNAs targeting each gene; most of the mutations were stably inherited by the next generation. The transgene-free homozygous mutants of Hvhpt and Hvhggt exhibited decreased grain size and weight, and the HvHGGT mutation led to a shrunken phenotype and significantly lower total starch content in grains. HPLC analysis revealed that targeted mutation of HvHPT significantly reduced the content of both tocopherols and tocotrienols, whereas mutations in HvHGGT completely blocked tocotrienol biosynthesis in barley grains. Transient overexpression of an HvHPT homologue in tobacco leaves significantly increased the production of gamma- and delta-tocopherols, which may partly explain why targeted mutation of HvHPT in barley grains did not eliminate tocopherol production. Conclusions Our results functionally validated that HvHGGT is the only committed gene for the production of tocotrienols, whereas HvHPT is partly responsible for tocopherol biosynthesis in barley.

Abstract:Barley is the fourth most important cereal crop and has been domesticated and cultivated for more than 10,000 years. Breeding climate-smart and stress-tolerant cultivars is considered the most suitable way to accelerate barley improvement. However, the conventional breeding framework needs to be changed to facilitate genomics-based breeding of barley. The continuous progress in genomics has opened up new avenues and tools that are promising for making barley breeding more precise and efficient. For instance, reference genome assemblies in combination with germplasm sequencing to delineate breeding have led to the development of more efficient barley cultivars. Genetic analysis, such as QTL mapping and GWAS studies using sequencing approaches, have led to the identification of molecular markers, genomic regions and novel genes associated with the agronomic traits of barley. Furthermore, SNP marker technologies and haplotype-based GWAS have become the most applied methods for supporting molecular breeding in barley. The genetic information is also used for high-efficiency gene editing by means of CRISPR-Cas9 technology, the best example of which is the cv. Golden Promise. In this review, we summarize the genomic databases that have been developed for barley and explain how the genetic resources of the reference genome, the available state-of-the-art bioinformatics tools, and the most recent assembly of a barley pan-genome will boost the genomics-based breeding for barley improvement.

Abstract:In barley and other cereal crops, phenological diversity drives adaptation to different cultivation areas. Improvement of barley yield and quality traits requires adaptation to specific production areas with introgression of favorable alleles dependent upon precise identification of the underlying genes. Combining targeted sequence capture systems with next-generation sequencing provides an efficient approach to explore target genetic regions at high resolution, and allows rapid discovery of thousands of genetic polymorphisms. Here, we apply a versatile target-capture method to detect genome-wide polymorphisms in 174 flowering time-related genes, chosen based on prior knowledge from barley, rice, and Arabidopsis thaliana. Sequences were generated across a phenologically diverse panel of 895 barley varieties, resulting a high mean depth coverage of ~25x allowing reliable discovery and calling of insertion-deletion (InDel) and single nucleotide polymorphisms (SNPs). Sequences of InDel and SNPs from the targeted enrichment were utilized to develop 67 Kompetitive Allele Specific PCR (KASP) markers for validation. This work provides researchers and breeders a comprehensive molecular toolkit for the selection of phenology-related traits in barley.

Abstract:AbstractAbiotic stresses, predominately drought, heat, salinity, cold, and waterlogging, adversely affect cereal crops. They limit barley production worldwide and cause huge economic losses. In barley, functional genes under various stresses have been identified over the years and genetic improvement to stress tolerance has taken a new turn with the introduction of modern gene-editing platforms. In particular, clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated protein 9 (Cas9) is a robust and versatile tool for precise mutation creation and trait improvement. In this review, we highlight the stress-affected regions and the corresponding economic losses among the main barley producers. We collate about 150 key genes associated with stress tolerance and combine them into a single physical map for potential breeding practices. We also overview the applications of precise base editing, prime editing, and multiplexing technologies for targeted trait modification, and discuss current challenges including high-throughput mutant genotyping and genotype dependency in genetic transformation to promote commercial breeding. The listed genes counteract key stresses such as drought, salinity, and nutrient deficiency, and the potential application of the respective gene-editing technologies will provide insight into barley improvement for climate resilience.

Abstract:BACKGROUNDHigh content of (1,3;1,4)--d-glucan in barley grains is regarded as an undesirable factor affecting malting potential, brewing yield and feed utilization. Production of thermostable bacterial (1,3;1,4)--glucanase in transgenic barley grain or supplementation of exogenous bacterial (1,3;1,4)--glucanase has been used to improve malt and feed quality. The aim of the present study was to investigate the effect of over-expression of an endogenous (1,3;1,4)--glucanase on -glucan content and grain composition in barley.RESULTSA construct containing full-length HvGlb2 cDNA encoding barley (1,3;1,4)--glucanase isoenzyme EII under the control of a promoter of barley D-Hordein gene Hor3-1 was introduced into barley cultivar Golden Promise via Agrobacterium-mediated transformation, and transgenic plants were regenerated after hygromycin selection. The T-2 generation of proHor3:HvGlb2 transgenic lines showed increased activity of (1,3;1,4)--glucanase in grains. Total -glucan content was reduced by more than 95.73% in transgenic grains compared with the wild-type control. Meanwhile, over-expression of (1,3;1,4)--glucanase led to an increase in 1000-grain weight, which might be due to elevated amounts of starch in the grain.CONCLUSIONManipulating the expression of (1,3;1,4)--glucanase EII can control the -glucan content in grain with no apparent harmful effects on grain quality of transgenic plants. Chromosomal Location and Expression of Green Fluorescent Protein (gfp) Gene in Microspore Derived Transgenic Barley (hordeum Vulgare L.).

Abstract:Four doubled haploid barley lines (A, C, D, E) derived from gfp (green fluorescent protein) transformation and selection following particle bombardment of microspores were studied for gene expression pattern and the location of genome inserts. The integration sites were detected by fluorescence in situ hybridization (FISH) using the gfp plasmid DNA as a probe. Plants from events A, C, D and E all have a single insert site on chromosome 7L(5HL) at different locations while line E has a second insert site on chromosome 5S(7HS). All original transgenic plants were hemizygous for the transgenes and segregated in the T1 and T2 generations. Although line D had no GFP expression, FISH and PCR could detect gfp gene on its chromosome in transformed plants. Expression levels of GFP varied with lines and tissues examined. Plants from line C showed good expression in pollen and an intermediate level in root tips. Plants from A have intermediate expression of GFP in the pollen and light expression in the root tips. Line E showed strong expression in the root-tips and an intermediate level of GFP in the pollen. Lines A and C segregated as a single Mendelian locus while E segregated in a duplicate loci ratio (15:1) on seedling root tips but had low expression frequency in the pollen. PCR results were consistent with GFP expression on root tips in the three segregating lines. The expression of GFP for lines D and E was abnormal and may be related to the physical location of the transgene or the gene construct used.

Abstract:Barley (Hordeum vulgare L.) is one of the first domesticated grain crops and represents the fourth most important cereal source for human and animal consumption. BarleyVarDB is a database of barley genomic variation. It can be publicly accessible through the website at http://146.118.64.11/BarleyVar. This database mainly provides three sets of information. First, there are 57 754 224 single nuclear polymorphisms (SNPs) and 3 600 663 insertions or deletions (InDels) included in BarleyVarDB, which were identified from high-coverage whole genome sequencing of 21 barley germplasm, including 8 wild barley accessions from 3 barley evolutionary original centers and 13 barley landraces from different continents. Second, it uses the latest barley genome reference and its annotation information publicly accessible, which has been achieved by the International Barley Genome Sequencing Consortium (IBSC). Third, 522 212 whole genome-wide microsatellites/simple sequence repeats (SSRs) were also included in this database, which were identified in the reference barley pseudo-molecular genome sequence. Additionally, several useful web-based applications are provided including JBrowse, BLAST and Primer3. Users can design PCR primers to asses polymorphic variants deposited in this database and use a user-friendly interface for accessing the barley reference genome. We envisage that the BarleyVarDB will benefit the barley genetic research community by providing access to all publicly available barley genomic variation information and barley reference genome as well as providing them with an ultra-high density of SNP and InDel markers for molecular breeding and identification of functional genes with important agronomic traits in barley.

Abstract:I T H E R T 0 electrophorectic studies H in thyroid disease have been concerned mainly with the serum proteins. In 1952 Robbins and Rail and Gordon et al. showed that thyroxine was bound to and carried by protein which had electrophoretic mobility intermediate between that of a, and a2 globulin, and to a lesser degree by albumin. Robbins et a/ . (1955) reported in the serum of patients with thyroid carcinoma a ‘new’ iodoprotein which they postulated might be an abnormal thyroglobulin. Many such studies have since been reported. But apart from a report of an abnormal thyroid protein in thiouracil-treated dogs (Roche et a/., 1951) and a study on the in virro surface binding of thyroxine by thyroid proteins (Ingbar & Freinkel, 1957) little has been written on the nature and r6le of these substances. Rail (1956) suggested that such a study might be profitable, particularly with a view to isolating abnormal thyroglobulins, but thought that certain technical difficulties might impede the work. The aims of the present investigations were twofold: ( I ) To evolve a standardized procedure for the electrophoresis of thyroid proteins and (2) to observe the protein patterns in various thyroid conditions and to note with which proteins radioactive iodine ( l3lI) administered previously was associated.

Abstract:The Agrobacterium-mediated genetic transformation technique in cotton using two genotype independent approaches were exploited. The segregation and inheritance of the Bar gene as well as various agronomic and fiber quality traits of the resultant transgenic cotton germplasm (BR001) and its background germplasm (Coker 312) were also studied. PCR and Southern blot analyses showed successful integration of the foreign gene in case of both approaches. Although the transformation efficiency of shoot apex culture method was higher than Pollen Tube Pathway via ovarian injection method, the number of plants developed in the soils was almost the same. Moreover, the Mendelian inheritance and segregation studies confirmed that a single nuclear dominant gene governed the herbicide resistance characters in BR001. The present study suggests that both genotype independent approaches can be utilized in order to save time as well as to avoid chimeras.

Abstract:Abstract Background Barley is known to be recalcitrant to tissue culture, which hinders genetic transformation and its biotechnological application. To date, the ideal explant for transformation remains limited to immature embryos; the mechanism underlying embryonic callus formation is elusive. Results This study aimed to uncover the different transcription regulation pathways between calli formed from immature (IME) and mature (ME) embryos through transcriptome sequencing. We showed that incubation of embryos in an auxin-rich medium caused dramatic changes in gene expression profiles within 48 h. Overall, 9330 and 11,318 differentially expressed genes (DEGs) were found in the IME and ME systems, respectively. 3880 DEGs were found to be specific to IME_0h/IME_48h, and protein phosphorylation, regulation of transcription, and oxidative-reduction processes were the most common gene ontology categories of this group. Twenty-three IAA , fourteen ARF , eight SAUR , three YUC , and four PIN genes were found to be differentially expressed during callus formation. The effect of callus-inducing medium (CIM) on IAA genes was broader in the IME system than in the ME system, indicating that auxin response participates in regulating cell reprogramming during callus formation. BBM , LEC1 , and PLT2 exhibited a significant increase in expression levels in the IME system but were not activated in the ME system. WUS showed a more substantial growth trend in the IME system than in the ME system, suggesting that these embryonic, shoot, and root meristem genes play crucial roles in determining the acquisition of competency. Moreover, epigenetic regulators, including SUVH3A , SUVH2A , and HDA19B/703 , exhibited differential expression patterns between the two induction systems, indicating that epigenetic reprogramming might contribute to gene expression activation/suppression in this process. Furthermore, we examined the effect of ectopic expression of HvBBM and HvWUS on Agrobacterium -mediated barley transformation. The transformation efficiency in the group expressing the PLTPpro:HvBBM + Axig1pro:HvWUS construct was increased by three times that in the control (empty vector) because of enhanced plant regeneration capacity. Conclusions We identified some regulatory factors that might contribute to the differential responses of the two explants to callus induction and provide a promising strategy to improve transformation efficiency in barley.

Abstract:Successful barley genetic transformation is dependent on genotype selection, which largely limits its molecular breeding. To elucidate the effects of genotype and hormone on callus induction and differentiation of barley, we investigated the growth performance of callus proliferation and differentiation of green spot in three Chinese cultivars (ZU9, ZU10 and Hua30), one Australian malting barley (Franklin) and one Scotland Whisky barley (Golden Promise). The three Chinese barley showed shorter spikes but larger immature embryos after flowering for 15 d than the other two genotypes. Golden Promise had the largest callus proliferation and green spot differentiation than the other genotypes. Meanwhile, ZU10 showed a relatively similar appearance and high efficiency to Golden Promise, which highlights its capacity for genetic modification. Golden Promise maintained relatively higher expression of hormone-related genes at almost all stages of callus proliferation, including auxin and cytokinin related HvPIN1, HvARF3, HvRR6 and HvWOX11, which may explain its higher efficiency in genetic transformation. Adjusting hormone concentration to 1 mg L−1 6-BA and 0.25 mg. L−1 2,4-D in transition medium significantly increased green spot differentiation for most genotypes. These findings may provide useful information for overcoming genotype dependency with optimal hormones at callus proliferation stages of barley.

Abstract:To facilitate practical application of in vitro genetic manipulation to barley ( Hordeum vulgare L.), methods for the in vitro culture of barley must be improved. Fifteen genotypes of barley, primarily cultivars or elite breeding lines adapted to North America, were examined for their ability to form regenerable callus from immature embryos on modified versions of MS, B5, and CC media. Regenerable calli were obtained from all genotypes. The frequency of embryogenic callus induction, the morphology and friability of embryogenic calli, the relative growth rate of embryogenic calli, and regenerability were influenced by genotype, culture medium, and genotype × culture medium interactions. Callus cultures that were embryogenic in appearance frequently were not regenerable, or regenerated only albino plantlets. The majority of green plants grown to maturity were fertile and normal in appearance. Genotype was the most important determinant of the in vitro response. Regenerability was transient for all genotypes, with few exceptions. The best in vitro performance, based on ability to form friable, regenerable callus, was observed for ‘Golden Promise’, ‘Hector’, ‘Piroline’, and ‘Klages’.

Abstract:Obtaining homozygous lines from transgenic plants is an important step for phenotypic evaluations, but the selection of homozygous plants is time-consuming and laborious. The process would be significantly shortened if anther or microspore culture could be completed in one generation. In this study, we obtained 24 homozygous doubled haploid (DH) transgenic plants entirely by microspore culture from one T0 transgenic plant overexpressing the gene HvPR1 (pathogenesis-related-1). Nine of the doubled haploids grew to maturity and produced seeds. qRCR (quantitative real-time PCR) validation showed that the HvPR1 gene was expressed differentially even among different DH1 plants (T2) from the same DH0 line (T1). Phenotyping analysis suggested that the overexpression of HvPR1 inhibited nitrogen use efficiency (NUE) only under low nitrogen treatment. The established method of producing homozygous transgenic lines will enable the rapid evaluation of transgenic lines for gene function studies and trait evaluation. As an example, the HvPR1 overexpression of DH lines also could be used for further analysis of NUE-related research in barley.
Genotypic Differences in Callus Induction and Plant Regeneration from Mature Embryos of Barley (hordeum Vulgare L.)

Abstract:An efficient induction system and regeneration protocol based on mature barley embryos were developed. Embryos isolated from mature seeds, dehusked by hand and inoculated with longitudinally bisected sections, showed low contamination and high primary callus-forming capability. The influences of nine culture media on primary callus induction and germination from the mature embryos of barley cultivars Golden Promise and Zaoshu 3 were analyzed. The results showed that the two cultivars had much higher values of primary callus induction in the B16M6D medium as compared to the other eight medium formulations, with a frequency of 74.3% and 78.4% for Golden Promise and Zaoshu 3, respectively. Furthermore, Zaoshu 3 demonstrated particularly high stability in callus induction over the different media, indicating its potential utilization in callus induction and regeneration for its good agronomic traits and wide adaption. There were significant differences amongst 11 barley genotypes in terms of primary callus induction in the optimum medium, with percentages of callus induction and germination response ranging from 17.9% to 78.4% and 2.8% to 47.4%, respectively. Green plantlets of Dong 17, Golden Promise, and Zaoshu 3 were successfully developed from primary calli through embryogenesis, with green plant differentiation frequencies ranging from 9.7% to 21.0% across genotypes.
Ribonucleoprotein (RNP)-Mediated Targeted Mutagenesis in Barley (Hordeum vulgare L.)

Abstract:The crop species barley is a genetic model for the small grain temperate cereals. Thanks to the availability of whole genome sequence and the development of customizable endonucleases, site-directed genome modification has recently revolutionized genetic engineering. Several platforms have been established in plants, with the most flexible one offered by the clustered regularly interspaced short palindromic repeats (CRISPR) technology. In this protocol, commercially available synthetic guide RNAs (gRNAs), Cas enzymes, or custom-generated reagents are used for targeted mutagenesis in barley. The protocol has been successfully used with immature embryo explants to generate site-specific mutations in regenerants. As the double-strand break-inducing reagents are customizable and can be efficiently delivered, pre-assembled ribonucleoprotein (RNP) complexes allow efficient generation of genome-modified plants.
