Abstract:The effects of the two phenylalanine (Phe) residues in the blocked Aβ(16-22) peptide on its self-assembly have been investigated by replacing both of them with two cyclohexylalanines (Chas) or two phenylglycines (Phgs). TEM and SANS studies revealed that the flat and wide nanoribbons of Aβ(16-22) were transformed into thin nanotubes when replaced with Chas, and thinner and twisted nanofibrils when replaced with Phgs. The red-shifting degree of characteristic CD peaks suggested an increased twisting in the self-assembly of the derivative peptides, especially in the case of Ac-KLV(Phg)(Phg)AE-NH2. Furthermore, molecular dynamics (MD) simulations also indicated the increasing trend in twisting when Chas or Phgs were substituted for Phes. These results demonstrated that the hydrophobic interactions and spatial conformation between Cha residues were sufficient to cause lateral association of β-sheets to twisted/helical nanoribbons, which finally developed into nanotubes, while for Phg residue, the loss of the rotational freedom of the aromatic ring induced much stronger steric hindrance for the lateral stacking of Ac-KLV(Phg)(Phg)AE-NH2 β-sheets, eventually leading to the nanofibril formation. This study thus demonstrates that both the aromatic structure and the steric conformation of Phe residues are crucial in Aβ(16-22) self-assembly, especially in the significant lateral association of β-sheets.
Unexpected Role of Achiral Glycine in Determining the Suprastructural Handedness of Peptide Nanofibrils

Abstract:Helical supramolecular architectures play important structural and functional roles in biological systems. Although their occurrence is widely perceived to correlate to fundamental chiral units including l-amino acids and d-sugars, the detailed relationship between molecular and supramolecular handedness is still unclear. At the same time, although achiral units are practically always in close proximity to chiral ones by covalent linkage along a polymeric chain, their effect on supramolecular handedness has received relatively less attention. Here, we designed a set of short amphiphilic peptides, in which an achiral glycine residue was incorporated at the interface between the hydrophobic and hydrophilic segments. We observed that glycine incorporation caused dramatic variations in suprastructural handedness in self-assembled peptide nanofibrils, and the effect of the hydrophilic charged residue at the C-terminus on supramolecular handedness was demolished, leading to chiral truncation. Furthermore, molecular dynamics simulations and quantum chemistry calculations revealed that the unanticipated role of the glycine residue in regulating supramolecular handedness originated from its effect on the conformational preference of single β-strands. Identification of a Novel Parallel Β‐strand Conformation Within Molecular Monolayer of Amyloid Peptide

Abstract:The differentiation of protein properties and biological functions arises from the variation in the primary and secondary structure. Specifically, in abnormal assemblies of protein, such as amyloid peptide, the secondary structure is closely correlated with the stable ensemble and the cytotoxicity. In this work, the early Aβ33‐42 aggregates forming the molecular monolayer at hydrophobic interface are investigated. The molecular monolayer of amyloid peptide Aβ33‐42 consisting of novel parallel β‐strand‐like structure is further revealed by means of a quantitative nanomechanical spectroscopy technique with force controlled in pico‐Newton range, combining with molecular dynamic simulation. The identified parallel β‐strand‐like structure of molecular monolayer is distinct from the antiparallel β‐strand structure of Aβ33‐42 amyloid fibril. This finding enriches the molecular structures of amyloid peptide aggregation, which could be closely related to the pathogenesis of amyloid disease.

Abstract:Insight into the surface‐assisted self‐assembly of amyloid‐like peptides is essential to the design and fabrication of novel functional nanomaterials as well as to uncovering the pathogenesis of various neurodegenerative diseases. Despite extensive research, how to control the self‐assembly of amyloid‐like peptides effectively remains challenging. Here, through a combined experimental and theoretical approach, it is demonstrated that cations could modulate the mica/water interface and further induce the self‐assembly of the negatively charged amyloid‐like peptide Ac–VGGAVVAGV–COO− (Ac–GAV–9) into multilayered nanofilaments with a surprising all‐upright parallel β‐sheet conformation. In particular, highly ordered double‐layered nanofilaments are observed on the negatively charged mica surfaces in the presence of 0.5–1.5 m KCl. The molecular dynamics simulations further reveal that the double‐layered nanofilaments have intriguing parallel β‐sheet structures with the C‐termini of the first parallel monolayer pointing to the mica surface and the C‐termini of the second parallel monolayer pointing to the solvent. Moreover, the stability of the nanofilaments could be modulated by peptide and ion concentrations. Further studies show that the growth of double‐layered fibrils at the mica/water interface is a common phenomenon for Ac–GAV–9 in the presence of a variety of salt types.

Abstract:In this paper, we investigated the spontaneous formation of aggregation structures of amyloid-forming peptide (GGVVIA) using a coarse-grained model and Monte Carlo simulations. The effects of concentration and temperature on the formation of different aggregation structures were studied. Three types of aggregation structures, single-layer beta sheet, amorphous beta-sheet aggregate, and fibril-like structures, were observed in our simulations. The fibril-like structures obtained in simulations have a common cross-beta spine structure in which beta sheets twist in a left-handed fashion. The averaged twisting angle of the beta sheet in the fibril-like structures is 12 degrees +/- 2 degrees. Moreover, it was found that the peptides in the same beta sheets prefer to arrange in a parallel way, which is consistent with the corresponding GGVVIA crystalline structure. On the other hand, it was found that there is a rich family of beta-sheet stacking patterns in the fibril-like structures suggesting that the fibril structures are more complex than the corresponding crystalline structure and there exist many local free-energy minima rather than a distinct global minimum.

Abstract:Although the relationship between molecular and supramolecular chirality remains elusive, the existing results have demonstrated the vital role of hydrophilic motifs in controlling the supramolecular handedness of peptide nanofibrils compared with hydrophobic ones. However, unlike conventional hydrophobic residues, we speculate that aromatic hydrophobic residues are mostly likely to play a unique role in regulating the supramolecular handedness because the π−π stacking interactions of their side chains are directional like hydrogen bonding and can direct high levels of self-assembly due to the geometric confining of aromatic rings. To confirm this hypothesis, we here design a series of amphiphilic short peptides, with their hydrophobic motifs being composed of aromatic residues. Their short lengths not only favor their structural stability, synthesis, and sequence variation but also enable us to readily link their molecular and supramolecular structures. Through the combination of experiments and theoretical simulations, we demonstrate that the peptides containing L-form aromatic residues form left-handed nanofibrils while those containing D-form aromatic residues assemble into right-handed ones, irrespective of the chirality of their C-terminal hydrophilic residue. Theoretical calculations revealed that the stacking of aromatic side chains between β-strands directed the twisting direction of the β-sheets formed, with L- and D-form phenylalanine side chains stacking in a clockwise and anti-clockwise way, and more ordered and stronger aromatic stacking for homochiral peptides facilitated the formation of nanofibrils with a marked tubular feature. This study has bridged the knowledge gap in our understanding of how aromatic residues affect the supramolecular chirality of short peptides.

Abstract:The allergenicity of a Kunitz-type soybean trypsin inhibitor (KSTI) was investigated by a micro-assay of beta-N-acetylhexosaminidase released from RBL-2H3 cells primed with the anti-KSTI serum. KSTI stimulated the release of beta-N-acetylhexosaminidase from RBL-2H3 cells primed with the antiserum. The response of RBL-2H3 cells to the reaginic activity of the mouse anti-KSTI serum correlates fairly well with that by the passive cutaneous anaphylaxis (PCA) test, the sensitivity of both assays appearing to be similar. These results suggest that measuring the beta-N-acetylhexosaminidase released from RBL-2H3 is a convenient way for studying the allergen or the reaginic activity of a murine serum in place of the PCA test.

Abstract:Amyloids are insoluble fibrillar protein aggregates. While they are commonly found in human diseases, it is becoming increasingly clear that this type of structure is essential for a range of biological functions, with prominent examples in organisms ranging from bacteria to human. Functional amyloid and pathogenic amyloid share similar physical and chemical properties. Unlike pathological amyloids, however, the structures of functional amyloids are formed by polypeptide sequences whose amyloid structure has been under a positive evolutionary selection pressure. This important distinction provides us with an opportunity to obtain structural insights from an unexpected source: the covariation of amino acids among sequences within the same family of a functional amyloid protein. There is a long history for the idea of using coevolution for molecular structure prediction, but recent growth in sequence databases and new, efficient algorithms to disentangle indirect couplings in a network, have dramatically improved our ability to predict residue-residue contacts. We used recently developed sequence analysis methods (EVcoupling, PSICOV and GREMLIN) to extract distance restraints from a multiple sequence alignment of a functional amyloid protein. Together with an efficient force field, these restraints allow us to determine atomic resolution structural models. We find that the protein forms a beta-helical structure, where each turn corresponds to previously identified repeat sequences. The proposed structure is validated by previously published solid-state NMR, electron microscopy and X-ray diffraction data, and confirms an earlier proposed model derived by complementary means. To our knowledge, this is the first time the analysis of correlated mutations and computer simulations have been used together to study the structure of a functional amyloid. The current study therefore serves as a probe into the potential applicability of the approach in this domain.

Abstract:Changing the chirality of the terminal charged residues of an amphiphilic hexapeptide AcI4K2‐NH2 gives rise to distinct nanostructures and supramolecular handedness. The chiral alterations of the two C‐terminal lysine residues cause the formation of diverse single β‐strand conformations, and the final self‐assembled nanostructures and handedness are determined by the twisting direction and degree of single β‐strands. Peptide assemblies are promising nanomaterials, with their properties and technological applications being highly hinged on their supramolecular architectures. Here, how changing the chirality of the terminal charged residues of an amphiphilic hexapeptide sequence Ac‐I4K2‐NH2 gives rise to distinct nanostructures and supramolecular handedness is reported. Microscopic imaging and neutron scattering measurements show thin nanofibrils, thick nanofibrils, and wide nanotubes self‐assembled from four stereoisomers. Spectroscopic and solid‐state nuclear magnetic resonance (NMR) analyses reveal that these isomeric peptides adopt similar anti‐parallel β‐sheet secondary structures. Further theoretical calculations demonstrate that the chiral alterations of the two C‐terminal lysine residues cause the formation of diverse single β‐strand conformations, and the final self‐assembled nanostructures and handedness are determined by the twisting direction and degree of single β‐strands. This work not only lays a useful foundation for the fabrication of diverse peptide nanostructures by manipulating the chirality of specific residues but also provides a framework for predicting the supramolecular structures and handedness of peptide assemblies from single molecule conformations.

Abstract:Amyloids are fibrillar nanostructures of proteins that are assembled in several physiological processes in human cells (e.g., hormone storage) but also during the course of infectious (prion) and noninfectious (nonprion) diseases such as Creutzfeldt-Jakob and Alzheimer's diseases, respectively. How the amyloid state, a state accessible to all proteins and peptides, can be exploited for functional purposes but also have detrimental effects remains to be determined. Here, we measure the nanomechanical properties of different amyloids and link them to features found in their structure models. Specifically, we use shape fluctuation analysis and sonication-induced scission in combination with full-atom molecular dynamics simulations to reveal that the amyloid fibrils of the mammalian prion protein PrP are mechanically unstable, most likely due to a very low hydrogen bond density in the fibril structure. Interestingly, amyloid fibrils formed by HET-s, a fungal protein that can confer functional prion behavior, have a much higher Young's modulus and tensile strength than those of PrP, i.e., they are much stiffer and stronger due to a tighter packing in the fibril structure. By contrast, amyloids of the proteins RIP1/RIP3 that have been shown to be of functional use in human cells are significantly stiffer than PrP fibrils but have comparable tensile strength. Our study demonstrates that amyloids are biomaterials with a broad range of nanomechanical properties, and we provide further support for the strong link between nanomechanics and β-sheet characteristics in the amyloid core.

Abstract:Polymorphism is widely observed in amyloid fibrils associated with many neurodegenerative diseases. Recent experimental study reported that fibrils formed by the segment NNQNTF of elk prion protein exhibited facial polymorphism with the two β-sheets either in back-to-back (BB) or in face-to-face (FF) packing arrangement. In the BB packing, the side chains of N2, N4 and F6 are interdigitated to form steric zipper, while in the FF packing, the side chains of N1, Q3 and T5 form the interdigitated interface. In this study, we investigate the water-mediated assembly of two preformed β-sheets and the physical interactions that stabilize the two different fibrils using all-atom molecular dynamics (MD) simulations. Multiple MD simulations have been carried out by starting from FF or BB packing of two β-sheets according to the facial polymorphism revealed by X-ray microcrystallography. For both packing patterns, we observe that the assembly of β-sheets is mediated by water molecules in the interface between β-sheets, leading to a long-lived protofibrils with wet interface prior to the formation of dry amyloid fibrils. Detailed structural analysis shows that besides the side chain steric zipper interactions, intra-sheet hydrogen bonding and aromatic stacking interactions play an important role on the stabilization of the protofibril with BB packing, while the intra-sheet and inter-sheet hydrogen bonding interactions are crucial for the formation of BB protofibril. These findings provide insights into the mechanism that lead to the facial polymorphism of NNQNTF fibrils.

Abstract:Amyloid peptide (AP) self-assembly is a hierarchical process. However, the mechanistic rule of guiding peptides to organize well-ordered nanostructure in a clear and precise manner remains poorly understood. Herein we explored the molecular insight of AP motif aggregates underlying hierarchical process with helical fibrillar structure by atomic force microscope, cryo-electron microscopy (cryo-EM), and molecular dynamics simulation. AP assembly encompasses well-ordered twisted fibrils with uniform morphology, size, and periodicity. More importantly, a heterozipper β-sheet was identified in a protofilament of AP assembly determined by cryo-EM with a high resolution of 3.5 Å. Each peptide heterozipper was further composed of two antiparallel β strands and arranged by an alternative manner in a protofilament. The hydrophobic core and hydrophilic area in each zipper played the significant role for peptide assembling. This work proposed and verified the rule facilitating the basic building unit to form twisted fibrils and gave the explanation of peptide hierarchical assembling.

Solid-State NMR Reveals the Structural Transformation of the TDP-43 Amyloidogenic Region upon Fibrillation

Abstract:TDP-43 is a primary pathological hallmark protein of amyotrophic lateral sclerosis and frontotemporal lobar degeneration, which may exist in the form of amyloid inclusions in the cells of patients. In addition to serving as a biomarker for these diseases, TDP-43 can also directly trigger neurodegeneration. We previously determined the amyloidogenic core region of TDP-43 (residues 311-360) and showed by solution NMR that this region includes two alpha-helices [(321-330) and (335-343)] in solution. We suggested that the helix-to-sheet structural transformation initiates TDP-43 aggregation. In the present study, X-ray diffraction shows that TDP-43 (311-360) aggregates adopt a cross-beta structure. Thioredoxin (Trx)-fused TDP-43 (311-360) can undergo liquid-liquid phase separation (LLPS) before fibrillation, suggesting that phase separation is an intermediate step before amyloid formation. Solid-state NMR (SSNMR), carried out to elucidate the structural changes of TDP-43 (311-360) at the atomic level, indicates five beta-strands of the amyloids formed, with the major two beta-strands contributed by the first helical region in the solution structure. The NMR evidence is also in support of the fibril having a parallel in'-register conformation, implying a mechanism in which the helix-helix interactions in LLPS are converted into beta-strand parallel lateral association upon fibrillation. Our studies have assigned many key interresidue interactions that contribute to the stability of the fibril, including F316 with I318 and Q327 and W334 with A325, A326, A329, and S332. SSNMR with H-1 detection reveals a unique close interaction between the indole N epsilon 1-H epsilon 1 of W334 and the side-chain carbonyl of Q343. This interaction could be a very important factor in initiating TDP-43 (311-360) folding/misfolding in LLPS.

The high LC concentration in the blood leads to amyloid deposition at organ sites. Indeed, cryogenic electron microscopy (cryo-EM) has revealed unique amyloid folds for heart-derived fibrils taken from different patients. Here, we present the cryo-EM structure of heart-derived AL amyloid (AL59) from another patient with severe cardiac involvement. The double-layered structure displays a u-shaped core that is closed by a β-arc lid and extended by a straight tail. Noteworthy, the fibril harbours an extended constant domain fragment, thus ruling out the variable domain as sole amyloid building block. Surprisingly, the fibrils were abundantly concatenated with a proteinaceous polymer, here identified as collagen VI (COLVI) by immuno-electron microscopy (IEM) and mass-spectrometry. Cryogenic electron tomography (cryo-ET) showed how COLVI wraps around the amyloid forming a helical superstructure, likely stabilizing and protecting the fibrils from clearance. Thus, here we report structural evidence of interactions between amyloid and collagen, potentially signifying a distinct pathophysiological mechanism of amyloid deposits.

Abstract:Alzheimer's disease is associated with the abnormal self-assembly of amyloid-β (Aβ) peptide into toxic oligomers and fibrils. Recent experiments reported that Aβ16-22, containing the central hydrophobic core (CHC) of Aβ, formed antiparallel β-sheet fibrils, while its E22Q mutant self-assembled into parallel β-sheet fibrils. However, the molecular mechanisms underlying E22Q-mutation-induced parallel β-sheet fibril formation are not well understood. Herein, we performed molecular dynamics (MD) simulations to study the dimerization processes of Aβ16-22 and Aβ16-22E22Q peptides. β-Sheet dimers with diverse hydrogen bond arrangements were observed and they exhibited highly dynamic and interconverting properties. An antiparallel-to-parallel β-sheet transition occurred in the assembly process of the E22Q mutant, but not in that of Aβ16-22. During this conformational transformation process, the inter-molecular Q22-Q22 hydrogen bonds were first formed and acted as a binder to facilitate the two chains forming a parallel orientation, then the hydrophobic interactions between residues in the CHC region consolidated this arrangement and drove the main-chain H-bond formation, hence resulting in parallel β-sheet formation. However, parallel β-sheets were less populated than antiparallel β-sheets of Aβ16-22E22Q dimers. In order to explore whether parallel β-sheets became dominant in larger size oligomers, we investigated the conformational ensembles of Aβ16-22 and Aβ16-22E22Q octamers by conducting replica exchange molecular dynamics (REMD) simulations. The REMD simulations revealed that the population of parallel β-strand alignment increased with an increase of the size of ordered Aβ16-22E22Q β-sheet oligomers, implying that the formation of full parallel β-sheets requires larger sized oligomers. Our findings provide a mechanistic explanation for the E22Q-mutation-induced formation of parallel β-sheet fibrils observed experimentally.
Elucidating the Reversible and Irreversible Self-assembly Mechanisms of Low-Complexity Aromatic-Rich Kinked Peptides and Steric Zipper Peptides

Abstract:Many RNA-binding proteins such as fused in sarcoma (FUS) can self-assemble into reversible liquid droplets and fibrils through the self-association of their low-complexity (LC) domains. Recent experiments reveal that SYG-rich segments in FUS LC domain play critical roles on the reversible self-assembly behaviors of FUS. Those FUS LC segments alone can self-assemble into reversible kinked fibrils, markedly different from the canonical irreversible steric zipper β-sheet fibrils. However, the molecular determinants underlying the reversible and irreversible self-assembly are poorly understood. Herein we conducted extensive all-atom and coarse-grained molecular dynamics simulations on four representative hexapeptides: two from the amyotrophic lateral sclerosis-related FUS protein: FUS37−42 (SYSGYS) and FUS54−59 (SYSSYG), and another two from Alzheimer's-associated Aβ and Tau proteins: Aβ16−21 (KLVFFA) and Tau306−311 (VQIVYK). We dissect their reversible and irreversible self-assembly dynamics, predict their phase separation behaviors, and elucidate the underpinning molecular interactions. Our simulations show that alternating stickers (Tyr) and spacers (Gly and Ser) in FUS37−42 and FUS54−59 facilitate the formation of highly dynamic coil-rich oligomers and lead to reversible self-assembly, while consecutive hydrophobic residues of LVFF in Aβ16−21 and IVY in Tau306−311 act as a hydrophobic patch, favor the formation of stable β-sheet-rich oligomers and drive the irreversible self-assembly. Intriguingly, we find that FUS37−42 and FUS54−59 peptides, possessing the same amino acid composition and the same number of sticker and spacer residues, display differential self-assembly propensities. This finding suggests that the self-assembly behaviors of FUS peptides are fine-tuned by the site-specific patterning of spacer residues (Ser and Gly). This study provides significant mechanistic insights into reversible and irreversible peptide self-assembly, which would be helpful for understanding the molecular mechanisms underlying the formation of biological liquid condensates and pathological solid amyloid fibrils.
