Abstract:In high light, the antenna system in oxygenic photosynthetic organisms switches to a photoprotective mode, dissipating excess energy in a process called non-photochemical quenching (NPQ). Diatoms exhibit very efficient NPQ, accompanied by a xanthophyll cycle in which diadinoxanthin is de-epoxidized into diatoxanthin. Diatoms accumulate pigments from this cycle in high light, and exhibit faster and more pronounced NPQ. The mechanisms underlying NPQ in diatoms remain unclear, but it can be mimicked by aggregation of their isolated light-harvesting complexes, FCP (fucoxanthin chlorophyll-a/c protein). We assess this model system by resonance Raman measurements of two peripheral FCPs, trimeric FCPa and nonameric FCPb, isolated from high- and low-light-adapted cells (LL, HL). Quenching is associated with a reorganisation of these proteins, affecting the conformation of their bound carotenoids, and in a manner which is highly dependent on the protein considered. FCPa from LL diatoms exhibits significant changes in diadinoxanthin structure, together with a smaller conformational change of at least one fucoxanthin. For these LL-FCPa, quenching is associated with consecutive events, displaying distinct spectral signatures, and its amplitude correlates with the planarity of the diadinoxanthin structure. HL-FCPa aggregation is associated with a change in planarity of a 515-nm-absorbing fucoxanthin, and, to a lesser extent, of diadinoxanthin. Finally, in FCPb, a blue-absorbing fucoxanthin is primarily affected. FCPs thus possess a plastic structure, undergoing several conformational changes upon aggregation, dependent upon their precise composition and structure. NPQ in diatoms may therefore arise from a combination of structural changes, dependent on the environment the cells are adapted to.

Unravelling the fluorescence kinetics of light-harvesting proteins with simulated measurements

Abstract:The plant light-harvesting pigment-protein complex LHCII is the major antenna sub-unit of PSII and is generally (though not universally) accepted to play a role in photoprotective energy dissipation under high light conditions, a process known Non-Photochemical Quenching (NPQ). The underlying mechanisms of energy trapping and dissipation within LHCII are still debated. Various proposed models differ considerably in their molecular and kinetic detail, but are often based on different interpretations of very similar transient absorption measurements of isolated complexes. Here we present a simulated measurement of the fluorescence decay kinetics of quenched LHCII aggregates to determine whether this relatively simple measurement can discriminate between different potential NPQ mechanisms. We simulate not just the underlying physics (excitation, energy migration, quenching and singlet-singlet annihilation) but also the signal detection and typical experimental data analysis. Comparing this to a selection of published fluorescence decay kinetics we find that: (1) Different proposed quenching mechanisms produce noticeably different fluorescence kinetics even at low (annihilation free) excitation density, though the degree of difference is dependent on pulse width. (2) Measured decay kinetics are consistent with most LHCII trimers becoming relatively slow excitation quenchers. A small sub-population of very fast quenchers produces kinetics which do not resemble any observed measurement. (3) It is necessary to consider at least two distinct quenching mechanisms in order to accurately reproduce experimental kinetics, supporting the idea that NPQ is not a simple binary switch switch.

Abstract:Photosynthetic organisms harvest light energy, utilizing the absorption and energy transfer properties of protein-bound chromophores. Controlling the harvesting efficiency is critical for the optimal function of the photosynthetic apparatus. Here, we show that cyanobacterial light-harvesting antenna may be able to regulate the flow of energy in order to switch reversibly from efficient energy conversion to photo-protective quenching via a structural change. We isolated cyanobacterial light harvesting proteins, phycocyanin and allophycocyanin, and measured their optical properties in solution and in an aggregated-desiccated state. The results indicate that energy band structures are changed, generating a switch between two modes of operation: exciton transfer and quenching; achieved without dedicated carotenoid quenchers. This flexibility can contribute greatly to the large dynamic range of cyanobacterial light harvesting systems.
Dynamical and allosteric regulation of photoprotection in light harvesting complex II

Abstract:Major light-harvesting complex of photosystem II (LHCII) plays a dual role in light-harvesting and excited energy dissipation to protect photodamage from excess energy. The regulatory switch is induced by increased acidity, temperature or both. However, the molecular origin of the protein dynamics at the atomic level is still unknown. We carried out temperature-jump time-resolved infrared spectroscopy and molecular dynamics simulations to determine the energy quenching dynamics and conformational changes of LHCII trimers. We found that the spontaneous formation of a pair of local α-helices from the 310-helix E/loop and the C-terminal coil of the neighboring monomer, in response to the increased environmental temperature and/or acidity, induces a scissoring motion of transmembrane helices A and B, shifting the conformational equilibrium to a more open state, with an increased angle between the associated carotenoids. The dynamical allosteric conformation change leads to close contacts between the first excited state of carotenoid lutein 1 and chlorophyll pigments, facilitating the fluorescence quenching. Based on these results, we suggest a unified mechanism by which the LHCII trimer controls the dissipation of excess excited energy in response to increased temperature and acidity, as an intrinsic result of intense sun light in plant photosynthesis.
A Computational Approach to Modeling Excitation-Energy Transfer and Quenching in Light-Harvesting Complexes

Abstract:Light-harvesting complexes (LHC) are known to regulate the flux of energy in different light conditions and activate quenching processes to prevent photodamage in case of high light. However, the molecular mechanisms behind these photoprotective processes remain unclear. A widely accepted model suggests an excitation-energy transfer from excited chlorophylls to neighboring carotenoids which finally act as quenchers. Herein, we present a computational protocol to model the energy pathways in the LHC, focusing specifically on the minor CP29 antenna complex of plants. We explore the factors that modulate the switch between light-harvesting and quenched states. The protocol includes modeling the exciton Hamiltonian of the chlorophylls/lutein aggregate, and calculating population dynamics using a kinetic model based on the Redfield-Forster approach. Our analysis reveals a highly tunable excited-state lifetime for the complex, that can switch between quenched and unquenched state depending on the lutein S1 energy, in accordance with recent experiments. Moreover, we observe that the s-trans lutein conformers are more likely to exhibit the characteristics of the quencher.

Dephasing and dissipation in a source-drain model of light-harvesting systems.

Abstract:The energy transport process in natural-light-harvesting systems is investigated by solving the time-dependent Schrödinger equation for a source-network-drain model incorporating the effects of dephasing and dissipation, owing to coupling with the environment. In this model, the network consists of electronically coupled chromophores, which can host energy excitations (excitons) and are connected to source channels, from which the excitons are generated, thereby simulating exciton creation from sunlight. After passing through the network, excitons are captured by the reaction centers and converted into chemical energy. In addition, excitons can reradiate in green plants as photoluminescent light or be destroyed by nonphotochemical quenching (NPQ). These annihilation processes are described in the model by outgoing channels, which allow the excitons to spread to infinity. Besides the photoluminescent reflection, the NPQ processes are the main outgoing channels accompanied by energy dissipation and dephasing. From the simulation of wave-packet dynamics in a one-dimensional chain, it is found that, without dephasing, the motion remains superdiffusive or ballistic, despite the strong energy dissipation. At an increased dephasing rate, the wave-packet motion is found to switch from superdiffusive to diffusive in nature. When a steady energy flow is injected into a site of a linear chain, exciton dissipation along the chain, owing to photoluminescence and NPQ processes, is examined by using a model with coherent and incoherent outgoing channels. It is found that channel coherence leads to suppression of dissipation and multiexciton super-radiance. With this method, the effects of NPQ and dephasing on energy transfer in the Fenna-Matthews-Olson complex are investigated. The NPQ process and the photochemical reflection are found to significantly reduce the energy-transfer efficiency in the complex, whereas the dephasing process slightly enhances the efficiency. The calculated absorption spectrum reproduces the main features of the measured counterpart. As a comparison, the exciton dynamics are also studied in a linear chain of pigments and in a multiple-ring system of light-harvesting complexes II (LH2) from purple bacteria by using the Davydov D1 ansatz. It is found that the exciton transport shows superdiffusion characteristics in both the chain and the LH2 rings.

Abstract:Van Puyvelde et al. presented a histological investigation of aortic medial thickness in patients undergoing aortic surgery, reporting the evidence of thinner aortic media in dissection patients compared with aneurysm patients, but only in the subgroup with an aortic diameter exceeding 49 mm [1]. As current guidelines recommend to consider a lower threshold for surgical indication (50 mm instead of 55 mm) in patient subsets with adjunctive risk factors for dissection [2], the evidence that among patients with aortic diameter >49 mm those with dissection have a thinner aortic media seems to argue that aortic wall thickness might be among those factors to consider. However, the light that this study sheds on the issue of the unpredictability of aortic dissection may actually be weaker than it may seem, and the above argument fails to be persuasive, after taking into account some considerations that we will present below. Firstly, the statistical strength of the analysis was poor: the mean medial thickness was 1528 μm in aortic aneurysm patients versus 1504 μm in aortic dissection patients (P = NS), and only excluding those with a diameter 45 mm (actually barely significant again, with P = 0.0498). Frankly this looks like a mere statistical trick: the real ‘meat’ of the analysis was the weak (r =−0.26) though significant negative correlation between diameter and thickness found only in dissection patients, not in aneurysm patients. As a consequence, dividing diameter by thickness artificially amplifies the difference between the two groups. Secondly, the authors failed to perform further analysis that could have provided some more elements for the interpretation of their finding: for example, although they performed histological grading of ‘cystic medial necrosis’, elastin fragmentation, inflammation and atherosclerosis, they did not evaluate possible correlations between thickness and any of these pathology features. Why was a thinner media associated with dissection only in patients with an enlarged or aneurysmal aorta? Recent studies have estimated that an average ascending aortic diameter increase of 30% occurs acutely as the dissection develops [4]: what happens to wall thickness when the aorta is going to dissect? The remodelling of the media that occurs with chronic aneurysm development involves an increase in total medial mass, since the progressive thinning of the media is ‘slower’ than the increase in diameter [5, 6]: put in mechanistic terms, this may be an attempt to compensate for the increased stress entailed by dilatation. It would be interesting to investigate whether this mechanism is lacking or inadequate in the aorta that will dissect before reaching a large size, or if it is just the rapid diameter increase accompanying (or heralding) dissection [4] that prevents such compensation. When considering the pathogenetic consequences of altered medial thickness in a proportion of aortopathy patients, we should also bear in mind that the Laplace law often advocated in this setting is currently questioned inasmuch as incorrectly estimating wall stress in biological vessels [7]. Considering only diameter and thickness when inferring on the forces driving mechanical failure of the aortic wall is surely limitative. If future studies will address the relation between aortic diameter, medial thickness and dissection risk again, they should also take individual blood pressure values into due account. Thirdly, in such a ‘foggy’ topic as the one of the mechanisms driving dissection, there is a primary need to gain scientific bases for the development of clinically useful risk criteria and predictive tools: by now, it is hard to imagine an exploitation of the diameter/thickness ratio to these purposes. Abstract:Nonphotochemical quenching acts as a frontline response to prevent excitation energy from reaching the photochemical reaction center of photosystem II before photodamage occurs. Strong fluorescence quenching after merely one multi-turnover saturating light pulse characterizes a unique feature of nonphotochemical quenching in red algae. Several mechanisms underlying red algal nonphotochemical quenching have been proposed, yet which process(es) dominantly account for the strong fluorescence quenching is still under discussion. Here we assessed multiple nonphotochemical quenching processes in the extremophilic red alga Cyanidioschyzon merolae under light pulse and continuous illumination conditions. To assess the nonphotochemical quenching processes that might display different kinetics, fluorescence emission spectra at 77 K were measured after different periods of light treatments, and external fluorophores were added for normalization of the fluorescence level. The phycobilisome- and photosystem II-related nonphotochemical quenching processes were distinguished by light preferentially absorbed by phycobilisomes and photosystems, respectively. Multiple nonphotochemical quenching processes, including the energetic decoupling of phycobilisomes from photosystem II, the energy spillover from phycobilisomes to photosystem I and from photosystem II to photosystem I, were identified along with the previously identified intrinsic quenching within photosystem II. The ability to use multiple nonphotochemical quenching processes appears to maximize the light harvesting efficiency for photochemistry and to provide the flexibility of the energy redistribution between photosystem II and photosystem I. The effect of the various ionophores on the nonphotochemical quenching level suggests that nonphotochemical quenching is modulated by transmembrane gradients of protons and other cations.

Abstract:In green algae, light-harvesting complex stress-related 3 (LHCSR3) is responsible for the pH-dependent dissipation of absorbed light energy, a function vital for survival under high-light conditions. LHCSR3 binds the photosystem II and light-harvesting complex II (PSII-LHCII) supercomplex and transforms it into an energy-dissipative form under acidic conditions, but the molecular mechanism remains unclear. Here we show that in the green alga Chlamydomonas reinhardtii, LHCSR3 modulates the excitation energy flow and dissipates the excitation energy within the light-harvesting complexes of the PSII supercomplex. Using fluorescence decay-associated spectra analysis, we found that, when the PSII supercomplex is associated with LHCSR3 under high-light conditions, excitation energy transfer from light-harvesting complexes to chlorophyll-binding protein CP43 is selectively inhibited compared with that to CP47, preventing excess excitation energy from overloading the reaction center. By analyzing femtosecond up-conversion fluorescence kinetics, we further found that pH- and LHCSR3-dependent quenching of the PSII-LHCII-LHCSR3 supercomplex is accompanied by a fluorescence emission centered at 684 nm, with a decay time constant of 18.6 ps, which is equivalent to the rise time constant of the lutein radical cation generated within a chlorophyll-lutein heterodimer. These results suggest a mechanism in which LHCSR3 transforms the PSII supercomplex into an energy-dissipative state and provide critical insight into the molecular events and characteristics in LHCSR3-dependent energy quenching.

Abstract:Abstract Absorption of light in excess of the capacity for photosynthetic electron transport is damaging to photosynthetic organisms. Several mechanisms exist to avoid photodamage, which are collectively referred to as nonphotochemical quenching. This term comprises at least two major processes. State transitions (qT) represent changes in the relative antenna sizes of photosystems II and I. High energy quenching (qE) is the increased thermal dissipation of light energy triggered by lumen acidification. To investigate the respective roles of qE and qT in photoprotection, a mutant (npq4 stt7-9) was generated in Chlamydomonas reinhardtii by crossing the state transition–deficient mutant (stt7-9) with a strain having a largely reduced qE capacity (npq4). The comparative phenotypic analysis of the wild type, single mutants, and double mutants reveals that both state transitions and qE are induced by high light. Moreover, the double mutant exhibits an increased photosensitivity with respect to the single mutants and the wild type. Therefore, we suggest that besides qE, state transitions also play a photoprotective role during high light acclimation of the cells, most likely by decreasing hydrogen peroxide production. These results are discussed in terms of the relative photoprotective benefit related to thermal dissipation of excess light and/or to the physical displacement of antennas from photosystem II.

Abstract:Photochemical reactions were analyzed and modeled to observe photoenergy regulation mechanisms in PSII from measured chlorophyll fluorescence (ChlF) kinetics. Two pH-driven mechanisms were revealed: One is the PsbS-mediated non-photochemical quenching (NPQ) of activated antennae (A*), as commonly understood, and the other is a disruption of energy transfer from A* to P680. Representing the latter with a conformational change from complex formation of zeaxanthin and lutein with antennae closely described measured ChlF from initially dark-adapted state to light-adapted state and measured NPQ variations. Analysis based on the model indicates that zeaxanthin and lutein lead to slow protracted reductions in P680* and ChlF via the second mechanism without strong influence by pH or PsbS. Protonation of PsbS plays a major role via the first mechanism in responding to fast changes in illumination. The research provides insights into the mechanisms for photoenergy regulation in PSII and a kinetic model with broadened applicability.

Abstract:Diatom is the most flourishing group of ocean photosynthetic organism, whose living success relies largely on the light-harvesting and photoprotection potency of its antenna complex, i.e. the fucoxanthin chlorophyll (Chl) a/c binding protein (FCP). With reference to the light-harvesting antennae of higher plants and green algae, FCP binds weakly coupled Chls, among which the intra-complex excitation energy transfer (EET) is more susceptive to the protein conformation and surrounding. Particularly, the fucoxanthin molecules bound in FCP are highly interactive with the thylakoid membrane, which may influence the intra-complex EET processes. To investigate the effect of lipid microenvironment on the conformation and the energetics of FCP, we reconstituted Chaetoceros gracilis FCP dimer into L-α-PC lipid nanodisc, and investigated the fluorescence dynamics among different pools of Chls using time-resolved fluorescence spectroscopy. The lipid-protein interactions lead to obvious conformational change of the blue-absorbing fucoxanthin molecule, and about 30 % decrease in Chl a-fluorescence quantum yield and 20 % shortening in fluorescence lifetime, which is ascribed to the quenching of major fluorescent component at 677 nm by non-radiative quencher.

Abstract:Energy transfer between chromophores in photosynthesis proceeds with near unity quantum efficiency. Understanding the precise mechanisms of these processes is made difficult by the complexity of the electronic structure and interactions with different vibrational modes. Two-dimensional spectroscopy has helped resolve some of the ambiguities and identified quantum effects that may be important for highly efficient energy transfer. Many questions remain, however, including whether the coherences observed are electronic and/or vibrational in nature and what role they play. We utilise a two-colour four-wave mixing experiment with control of the wavelength and polarization to selectively excite specific coherence pathways. For the light-harvesting complex PC645, from cryptophyte algae, we reveal and identify specific contributions from both electronic and vibrational coherences and determine an excited state structure based on two strongly-coupled electronic states and two vibrational modes. Separation of the coherence pathways also uncovers the complex evolution of these coherences and the states involved.

Abstract:The energy transfer processes and coherent phenomena in the fucoxanthin-chlorophyll protein complex, which is responsible for the light harvesting function in marine algae diatoms, were investigated at 77 K by using two-dimensional electronic spectroscopy. Experiments performed on the femtosecond and picosecond timescales led to separation of spectral dynamics, witnessing evolutions of coherence and population states of the system in the spectral region of ${\rm Q}_{y}$ transitions of chlorophylls $a$ and $c$. Analysis of the coherence dynamics allowed us to identify chlorophyll (Chl) $a$ and fucoxanthin intramolecular vibrations dominating over the first few picoseconds. Closer inspection of the spectral region of the ${\rm Q}_{y}$ transition of Chl $c$ revealed previously not identified mutually non-interacting chlorophyll $c$ states participating in femtosecond or picosecond energy transfer to the Chl $a$ molecules. Consideration of separated coherent and incoherent dynamics allowed us to hypothesize the vibrations-assisted coherent energy transfer between Chl $c$ and Chl $a$ and the overall spatial arrangement of chlorophyll molecules.

Abstract:Cyanobacteria use large antenna complexes called phycobilisomes (PBSs) for light harvesting. However, intense light triggers non-photochemical quenching, where the orange carotenoid protein (OCP) binds to PBS, dissipating excess energy as heat. The mechanism of efficiently transferring energy from phycocyanobilins in PBS to canthaxanthin in OCP remains insufficiently understood. Using cryo–electron microscopy, we unveiled the OCP-PBS complex structure at 1.6- to 2.1-angstrom resolution, showcasing its inherent flexibility. Using multiscale quantum chemistry, we disclosed the quenching mechanism. Identifying key protein residues, we clarified how canthaxanthin's transition dipole moment in its lowest-energy dark state becomes large enough for efficient energy transfer from phycocyanobilins. Our energy transfer model offers a detailed understanding of the atomic determinants of light harvesting regulation and antenna architecture in cyanobacteria.

Abstract:Photodamage to the photosynthetic apparatus by excessive light radiation has led to the evolution of a variety of energy dissipation mechanisms. A mechanism that exists in some cyanobacterial species, enables non-photochemical quenching of excitation energy within the phycobilisome (PBS) antenna complex by the Orange Carotenoid Protein (OCP). The OCP contains an active N-terminal domain (NTD) and a regulatory C-terminal domain (CTD). Some cyanobacteria also have genes encoding for homologs to both the CTD (CTDH) and the NTD (referred to as helical carotenoid proteins, HCP). The CTDH facilitates uptake of carotenoids from the thylakoid membranes to be transferred to the HCPs. Holo-HCPs exhibit diverse functionalities such as carotenoid carriers, singlet oxygen quenchers, and in the case of HCP4, constitutive OCP-like energy quenching. Here, we present the first crystal structure of the holo-HCP4 binding canthaxanthin molecule and an improved structure of the apo-CTDH from Anabaena sp. PCC 7120. We propose here models of the binding of the HCP4 to the PBS and the associated energy quenching mechanism. Our results show that the presence of the carotenoid is essential for fluorescence quenching. We also examined interactions within OCP-like species, including HCP4 and CTDH, providing the basis for mechanisms of carotenoid transfer from CTDH to HCPs.
