Abstract:BACKGROUND Several studies suggest that carbohydrate nutrition is related to oxidative stress and inflammatory markers. OBJECTIVE We examined whether dietary glycemic index (GI), dietary fiber, and carbohydrate-containing food groups were associated with the mortality attributable to noncardiovascular, noncancer inflammatory disease in an older Australian cohort. DESIGN Analysis included 1490 postmenopausal women and 1245 men aged ge 49 y at baseline (1992-1994) from a population-based cohort who completed a validated food-frequency questionnaire. Cox proportional hazards ratios were calculated both for death from diseases in which inflammation or oxidative stress was a predominant contributor and for cardiovascular mortality. RESULTS Over a 13-y period, 84 women and 86 men died of inflammatory diseases. Women in the highest GI tertile had a 2.9-fold increased risk of inflammatory death compared with women in the lowest GI tertile [multivariate hazard ratio in energy-adjusted tertile 3 (tertile 1 as reference): 2.89; 95% CI: 1.52, 5.51; P for trend: 0.0006, adjusted for age, smoking, diabetes, and alcohol and fiber consumption]. Increasing intakes of foods high in refined sugars or refined starches (P = 0.04) and decreasing intakes of bread and cereals (P = 0.008) or vegetables other than potatoes (P = 0.007) also independently predicted a greater risk, with subjects' GI partly explaining these associations. In men, only an increased consumption of fruit fiber (P = 0.005) and fruit (P = 0.04) conferred an independent decrease in risk of inflammatory death. No associations were observed with cardiovascular mortality. CONCLUSION These data provide new epidemiologic evidence of a potentially important link between GI and inflammatory disease mortality among older women.

Abstract:Abstract Abstract Ion channels are implicated in many essential physiological events such as electrical signal propagation and cellular communication. The advent of K + and Na + ion channel structure determination has facilitated numerous investigations of molecular determinants of their behavior. At the same time, rapid development of computer hardware and molecular simulation methodologies has made computational studies of large biological molecules in all‐atom representation tractable. The concurrent evolution of experimental structural biology with biomolecular computer modeling has yielded mechanistic details of fundamental processes unavailable through experiments alone, such as ion conduction and ion channel gating. The following is a short survey of the atomistic computational investigations of K + and Na + ion channels, focusing on KcsA and several voltage‐gated channels from the K V and Na V families, that have garnered many successes and engendered several long‐standing controversies regarding the nature of their structure‐function relationship. We review the latest advancements and challenges facing the field of molecular modeling and simulation regarding the structural and energetic determinants of ion channel function and their agreement with experimental observations. Insights into the Function of Ion Channels by Computational Electrophysiology Simulations.

Abstract:Ion channels are of universal importance for all cell types and play key roles in cellular physiology and pathology. Increased insight into their functional mechanisms is crucial to enable drug design on this important class of membrane proteins, and to enhance our understanding of some of the fundamental features of cells. This review presents the concepts behind the recently developed simulation protocol Computational Electrophysiology (CompEL), which facilitates the atomistic simulation of ion channels in action. In addition, the review provides guidelines for its application in conjunction with the molecular dynamics software package GROMACS. We first lay out the rationale for designing CompEL as a method that models the driving force for ion permeation through channels the way it is established in cells, i.e., by electrochemical ion gradients across the membrane. This is followed by an outline of its implementation and a description of key settings and parameters helpful to users wishing to set up and conduct such simulations. In recent years, key mechanistic and biophysical insights have been obtained by employing the CompEL protocol to address a wide range of questions on ion channels and permeation. We summarize these recent findings on membrane proteins, which span a spectrum from highly ion-selective, narrow channels to wide diffusion pores. Finally we discuss the future potential of CompEL in light of its limitations and strengths. This article is part of a Special Issue entitled: Membrane Proteins edited by J.C. Ion Permeation in K+ Channels Occurs by Direct Coulomb Knock-on

Abstract:Potassium channels selectively conduct K(+) ions across cellular membranes with extraordinary efficiency. Their selectivity filter exhibits four binding sites with approximately equal electron density in crystal structures with high K(+) concentrations, previously thought to reflect a superposition of alternating ion- and water-occupied states. Consequently, cotranslocation of ions with water has become a widely accepted ion conduction mechanism for potassium channels. By analyzing more than 1300 permeation events from molecular dynamics simulations at physiological voltages, we observed instead that permeation occurs via ion-ion contacts between neighboring K(+) ions. Coulomb repulsion between adjacent ions is found to be the key to high-efficiency K(+) conduction. Crystallographic data are consistent with directly neighboring K(+) ions in the selectivity filter, and our model offers an intuitive explanation for the high throughput rates of K(+) channels.
The Role of Hydration and Amino Acid Interactions on the Ion Permeation Mechanism in the hNaV 1.5 Channel

Abstract:This study explores the ion selectivity and conduction mechanisms of the hNaV 1.5 sodium channel using classical molecular dynamics simulations under an externally applied electric field. Our findings reveal distinct conduction mechanisms for Na+ and K+, primarily driven by differences in their hydration states when they diffuse close to the channel’s selective filter (DEKA) and extracellular ring (EEDD). The Na+ ions undergo partial dehydration in the EEDD region, followed by a rehydration step in the DEKA ring, resulting in longer retention times and a deeper free energy minimum compared to K+. Conversely, the K+ ions exhibit a continuous dehydration process, facilitating a smoother passage through these key regions. These results indicate that ion selectivity and conductance are primarily governed by solvation dynamics, which in turn depends on the interactions with key charged residues within the channel. Addi- tionally, we show that the delicate energetic balance between the interactions of the ions with the protein residues and with their solvation shells during the dehydration and re-hydration processes is not properly captured by the force field. As a consequence, the selectivity of the channel is not well described, indicating that more accurate com- putational models must be applied to simulate ion conduction through eukaryotic NaV channels.

Abstract:Voltage-sensitive potassium ion channels are essential for life, but the molecular basis of their ion conduction is not well understood. In particular, the impact of ion concentration on ion conduction has not been fully studied. We performed several micro-second molecular dynamics simulations of the pore domain of the Kv1.2 potassium channel in KCl solution at four different ion concentrations, and scrutinized each of the conduction events, based on graphical representations of the simulation trajectories. As a result, we observed that the conduction mechanism switched with different ion concentrations: at high ion concentrations, potassium conduction occurred by Hodgkin and Keynes' knock-on mechanism, where the association of an incoming ion with the channel is tightly coupled with the dissociation of an outgoing ion, in a one-step manner. On the other hand, at low ion concentrations, ions mainly permeated by a two-step association/dissociation mechanism, in which the association and dissociation of ions were not coupled, and occurred in two distinct steps. We also found that this switch was triggered by the facilitated association of an ion from the intracellular side within the channel pore and by the delayed dissociation of the outermost ion, as the ion concentration increased.

Abstract:The computational study of Ca2+ channels was hindered by the lacking of a reliable Ca2+ model in the non-polarizable force field for molecular dynamics (MD) simulations. Recently, we developed a new multi-site Ca2+ model, which can describe the interactions between Ca2+ and proteins in a quantitative manner. With this new model, we performed extensive MD simulations for ryanodine receptors (RyRs), Ca2+ channels responsible for the precise Ca2+ concentration regulation in cytosol. For the first time, our simulation results not only reproduced the conductance of the channel as measured by electrophysiological experiments, but also revealed the atomistic details of ion permeation and valence selectivity of the channel. The coexistence of both Ca2+ and K+ significantly reduced the K+ permeation, but not Ca2+. Detailed analysis showed that Ca2+ has an advantage over K+ in occupying the selectivity filter of RyRs due to the highly negative electrostatic potential in this confined space. Based on the simulation results, we propose that RyRs allow efficient permeation of the hydrated Ca2+ by the ‘remote knock-on’ mechanism, and confirm that RyRs achieve divalent cation selectivity by the so-called ‘charge/space competition’ mechanism. The charge/space competition mechanism is not as selective as the dehydration-based mechanism utilized by KV and NaV channels, but can be more easily implemented in protein- and nano-engineering.

Abstract:Ion channels are expressed in almost all living cells, controlling the in-and-out communications, making them ideal drug targets, especially for central nervous system diseases. However, owing to their dynamic nature and the presence of a membrane environment, ion channels remain difficult targets for the past decades. Recent advancement in cryo-electron microscopy and computational methods has shed light on this issue. An explosion in high-resolution ion channel structures paved way for structure-based rational drug design and the state-of-the-art simulation and machine learning techniques dramatically improved the efficiency and effectiveness of computer-aided drug design. Here we present an overview of how simulation and machine learning-based methods fundamentally changed the ion channel-related drug design at different levels, as well as the emerging trends in the field.

Abstract:Ion-selective channels enable the specific permeation of ions through cell membranes and provide the basis of several important biological functions; for example, electric signalling in the nervous system1. Although a large amount of electrophysiological data is available1,2, the molecular mechanisms by which these channels can mediate ion transport remain a significant unsolved problem. With the recently determined crystal structure of the representative K+ channel (KcsA) from Streptomyces lividans3, it becomes possible to examine ion conduction pathways on a microscopic level. K+ channels utilize multi-ion conduction mechanisms1,2,4,5,6, and the three-dimensional structure also shows several ions present in the channel. Here we report results from molecular dynamics free energy perturbation calculations that both establish the nature of the multiple ion conduction mechanism and yield the correct ion selectivity of the channel. By evaluating the energetics of all relevant occupancy states of the selectivity filter, we find that the favoured conduction pathway involves transitions only between two main states with a free difference of about 5 kcal mol-1. Other putative permeation pathways can be excluded because they would involve states that are too high in energy.

Abstract:Mechanosensitive channels play an important role in various physiological processes. The research on Mechanosensitive channels has been conducted more than two decades by now. In the experimental aspect, the determination of crystal structures of mechanosensitive channels of large and small conductance makes it possible to develop molecular modeling and simulation investigations on MS channels, which gives us a significantly deeper insight into mechanism of mechanosensitive channels. During theoretical studies on ion channels, difierent simulation methods and calculation skills display their superiorities as well as specific performances, which ofier us difierent viewpoints to analyze membrane channels; however, they also have their own limitations. Particularly, among many ion channel analysis technologies, molecular dynamic simulation plays an outstanding role. The emergence of molecular dynamic simulation presents a more comprehensive and detailed description of the structural and functional relationship and dynamic mechanism of MS channels, which we can not achieve via many other technologies. On the other hand, molecular dynamic simulation consists of several methods, and difierent methods ofier us difierent paths to study MS channels. That’s why in this review, we focus on the computational aspect of mechanosensitive channels analysis, with particular emphasis laid on molecular dynamic simulations. In the context of molecular dynamic simulation, we discuss the dynamic mechanism of MS channels, including structure, lipid environment, mechanical stimulation, voltage dependence and gating configuration. Meanwhile comparisons of the advantages and disadvantages of difierent simulation technologies will provide us better tools of research in the future. Finally, we also sum up the domestic breakthrough and great achievements in ion channels research, and all of these will definitely provide us new thoughts and inspirations to study MS channels.

Abstract:Although ion channels are crucial in many physiological processes and constitute an important class of drug targets, much is still unclear about their function and possible malfunctions that lead to diseases. In recent years, computational methods have evolved into important and invaluable approaches for studying ion channels and their functions. This is mainly due to their demanding mechanism of action where a static picture of an ion channel structure is often insufficient to fully understand the underlying mechanism. Therefore, the use of computational methods is as important as chemical-biological based experimental methods for a better understanding of ion channels. This review provides an overview on a variety of computational methods and software specific to the field of ion-channels. Artificial intelligence (or more precisely machine learning) approaches are applied for the sequence-based prediction of ion channel family, or topology of the transmembrane region. In case sufficient data on ion channel modulators is available, these methods can also be applied for quantitative structureactivity relationship (QSAR) analysis. Molecular dynamics (MD) simulations combined with computational molecular design methods such as docking can be used for analysing the function of ion channels including ion conductance, different conformational states, binding sites and ligand interactions, and the influence of mutations on their function. In the absence of a three-dimensional protein structure, homology modelling can be applied to create a model of your ion channel structure of interest. Besides highlighting a wide range of successful applications, we will also provide a basic introduction to the most important computational methods and discuss best practices to get a rough idea of possible applications and risks.

Deciphering Ca2+ Permeation and Valence Selectivity in Cav1: Molecular Dynamics Simulations Reveal the Three-Ion Knock-on Mechanism

Abstract:Voltage-gated calcium (Cav) channels are pivotal in cellular signaling due to their selective calcium ion permeation upon membrane depolarization. While previous studies have established the highly selective permeability of Cav channels, the detailed molecular mechanism remains elusive. Here we use extensive atomistic molecular dynamics simulations to elucidate the mechanisms governing ion permeation and valence selectivity in Cav1 channels. Employing the electronic continuum correction method, we simulated a calcium conductance of approximately 9--11 pS, aligning closely with experimental measurement. Our simulations uncovered a three-ion knock-on mechanism critical for efficient calcium ion permeation, necessitating the binding of at least two calcium ions within the selectivity filter (SF) and the subsequent entry of a third ion. In silico mutation simulations further validated the importance of multi-ion coordination in the SF for efficient ion permeation, identifying two critical residues, D706 and E1101, that are essential for the binding of two calcium ions in the SF. Moreover, we explored the competitive permeation of calcium and sodium ions, and obtained a valence selectivity favoring calcium over sodium at a ratio of approximately 35:1 under the bi-cation condition. This selectivity arises from the strong electrostatic interactions of calcium ions in the confined SF and the three-ion knock-on mechanism. Our findings provide novel insights into the molecular underpinnings of Cav channel function, with implications for understanding calcium-dependent cellular processes.

Abstract:We use Brownian dynamics (BD) simulations to study the ionic conduction and valence selectivity of a generic electrostatic model of a biological ion channel as functions of the fixed charge Q(f) at its selectivity filter. We are thus able to reconcile the discrete calcium conduction bands recently revealed in our BD simulations, M0 (Q(f)=1e), M1 (3e), M2 (5e), with a set of sodium conduction bands L0 (0.5e), L1 (1.5e), thereby obtaining a completed pattern of conduction and selectivity bands vs Q(f) for the sodium-calcium channels family. An increase of Q(f) leads to an increase of calcium selectivity: L0 (sodium-selective, nonblocking channel) → M0 (nonselective channel) → L1 (sodium-selective channel with divalent block) → M1 (calcium-selective channel exhibiting the anomalous mole fraction effect). We create a consistent identification scheme where the L0 band is putatively identified with the eukaryotic sodium channel The scheme created is able to account for the experimentally observed mutation-induced transformations between nonselective channels, sodium-selective channels, and calcium-selective channels, which we interpret as transitions between different rows of the identification table. By considering the potential energy changes during permeation, we show explicitly that the multi-ion conduction bands of calcium and sodium channels arise as the result of resonant barrierless conduction. The pattern of periodic conduction bands is explained on the basis of sequential neutralization taking account of self-energy, as Q(f)(z,i)=ze(1/2+i), where i is the order of the band and z is the valence of the ion. Our results confirm the crucial influence of electrostatic interactions on conduction and on the Ca(2+)/Na(+) valence selectivity of calcium and sodium ion channels. The model and results could be also applicable to biomimetic nanopores with charged walls.

Abstract:In this article we address the three-dimensional modeling and simulation of biological ion channels using a continuum-based approach. Our multi-physics formulation self-consistently combines, to the best of our knowledge for the first time, ion electrodiffusion, channel fluid motion, thermal self-heating and mechanical deformation. The resulting system of nonlinearly coupled partial differential equations in conservation form is discretized using the Galerkin Finite Element Method. The validation of the proposed computational model is carried out with the simulation of two ion nanochannels. The first is a voltage operated channel with K+ and Na+ ions, and the second is the sodium-potassium pump in which also chlorine (Cl−) and bicarbonate (HCO3−) ions are considered. In the first case study, we investigate the coupling between electrochemical and fluid-dynamical effects. Then, we enrich the modeling picture by investigating the influence of a thermal gradient. Finally, we add a mechanical stress responsible for channel deformation and investigate its effect on the functional response of the channel. Results show that fluid and thermal fields have no influence in absence of mechanical deformation whereas ion distributions and channel functional response are significantly modified if mechanical stress is included in the model. These predictions agree with biophysical conjectures on the importance of protein conformation in the modulation of channel electrochemical properties. In the second case study, we exploit our multiphysical mathematical formulation to investigate the effect of permanent surface charge on the function of the sodium-potassium pump. In particular, we consider the biophysical application in which the pump actively participates to the process of aqueous humor production across the transepithelial membrane in the ciliary body of the eye. In this study we are motivated by the fact that several data are available to verify the accuracy of model predictions and that the role of surface charge has not yet been mathematically analyzed in the specific context at hand. Results show that the model is able to predict in a very accurate manner the correct aqueous humor flow direction, the magnitude of aqueous velocity and the experimentally measured transepithelial membrane potential only if the (negative) surface permanent charge is larger than a limiting value, whereas if the charge is below this value, fluid inversion occurs.

Abstract:Molecular dynamics (MD) simulation of biological processes has always been a challenging task due to the long timescales of the processes involved and the large amount of output data to handle. Markov state models (MSMs) have been introduced as a powerful tool in this area of research, as they provide a mechanistically comprehensible synthesis of the large amount of MD data and, at the same time, can be used to rapidly estimate experimental properties of biological processes. Herein, we propose a method for building MSMs of ion channel permeation from MD trajectories, which directly evaluates the current flowing through the channel from the model's transition matrix (T), which is crucial for comparing simulations and experimental data. This is achieved by including in the model a flux matrix that summarizes information on the charge moving across the channel between each pair of states of the MSM and can be used in conjunction with T to predict the ion current. A procedure to drastically reduce the number of states in the MSM while preserving the estimated ion current is also proposed. Applying the method to the KcsA channel returned an MSM with five states with significant equilibrium occupancy, capable of accurately reproducing the single-channel ion current from microsecond MD trajectories.

Abstract:K+ channels exist in virtually all living organisms and play fundamental biological roles by conducting K+ ions in a rapid and selective way. Previous models proposed that K+ ions and water molecules alternately occupy four binding sites of the selectivity filter and permeate collectively when the channel is open and activated. However, our latest computational electrophysiology molecular dynamics simulations [1] indicate that this model can not yield measurable conductance under physiologically relevant transmembrane potential. Instead, the rapid ion permeation only occurs when there are no water molecules in the selectivity filter and K+ ions form direct contacts. This has been further confirmed by Brownian dynamics simulations in a simplified model. A revisit to the previous X-ray crystallography data has validated the direct contacts of K+ ions in the selectivity filter, which is in good agreement with classical and QM/MM molecular dynamics simulations. Abstract:Potassium ion channels form pores in cell membranes, allowing potassium ions through while preventing the passage of sodium ions. Despite numerous high-resolution structures, it is not yet possible to relate their structure to their single molecule function other than at a qualitative level. Over the past decade, there has been a concerted effort using molecular dynamics to capture the thermodynamics and kinetics of conduction by calculating potentials of mean force (PMF). These can be used, in conjunction with the electro-diffusion theory, to predict the conductance of a specific ion channel. Here, we calculate seven independent PMFs, thereby studying the differences between two potassium ion channels, the effect of the CHARMM CMAP forcefield correction, and the sensitivity and reproducibility of the method. Thermodynamically stable ion-water configurations of the selectivity filter can be identified from all the free energy landscapes, but the heights of the kinetic barriers for potassium ions to move through the selectivity filter are, in nearly all cases, too high to predict conductances in line with experiment. This implies it is not currently feasible to predict the conductance of potassium ion channels, but other simpler channels may be more tractable.

Abstract:Potassium channels play critical roles in many physiological processes, providing a selective permeation route for K+ ions in and out of a cell, by employing a carefully designed selectivity filter, evolutionarily conserved from viruses to mammals. The structure of the selectivity filter was determined at atomic resolution by x-ray crystallography, showing a tight coordination of desolvated K+ ions by the channel. However, the molecular mechanism of K+ ions permeation through potassium channels remains unclear, with structural, functional and computational studies often providing conflicting data and interpretations. In this review, we will present the proposed mechanisms, discuss their origins, and will critically assess them against all available data. General properties shared by all potassium channels are introduced first, followed by the introduction of two main mechanisms of ion permeation: soft and direct knock-on. Then, we will discuss critical computational and experimental studies that shaped the field. We will especially focus on molecular dynamics (MD) simulations, that provided mechanistic and energetic aspects of K+ permeation, but at the same time created long-standing controversies. Further challenges and possible solutions are presented as well.
