Abstract:Understanding the genetic basis of complex traits is a longstanding challenge in the field of genomics. Genome-wide association studies (GWAS) have identified thousands of variant-trait associations, but most of these variants are located in non-coding regions, making the link to biological function elusive. While traditional approaches, such as transcriptome-wide association studies (TWAS), have advanced our understanding by linking genetic variants to gene expression, they often overlook gene-gene interactions. Here, we review current approaches to integrate different molecular data, leveraging machine learning methods to identify gene modules based on co-expression and functional relationships. These integrative approaches, like PhenoPLIER, combine TWAS and drug-induced transcriptional profiles to effectively capture biologically meaningful gene networks. This integration provides a context-specific understanding of disease processes while highlighting both core and peripheral genes. These insights pave the way for novel therapeutic targets and enhance the interpretability of genetic studies in personalized medicine.
Molecular Networks
What problem does this paper attempt to address?
The main problem that this paper attempts to solve is to understand the genetic basis of complex traits, especially how to analyze these genetic bases through the gene network approach. Specifically, the paper explores the following aspects:
1. **The relationship between gene variation and complex traits**: Although genome - wide association studies (GWAS) have identified thousands of variation - trait associations, most of these variations are located in non - coding regions, making the connection between them and biological functions elusive. Traditional methods such as transcriptome - wide association studies (TWAS), although they have advanced our understanding of this problem by linking genetic variations to gene expression, often overlook the interactions between genes.
2. **The importance of gene networks**: The paper emphasizes the importance of gene networks in understanding complex traits. Traditional single - gene or single - variation methods may oversimplify the polygenic and network characteristics of complex traits. By integrating different molecular data and using machine - learning methods to identify gene modules based on co - expression and functional relationships, a more comprehensive understanding of the disease process can be achieved and the roles of core and peripheral genes can be revealed.
3. **Integrating multi - omics data**: The paper discusses how to capture disease - related molecular mechanisms by integrating various omics data such as genomics, transcriptomics, proteomics, epigenomics, and drug - induced transcriptional profiles. This method not only goes beyond single - gene analysis but also can capture a broader gene network, thus providing a deeper understanding of the molecular basis of human complex traits and paving the way for new therapeutic targets in personalized medicine.
### Main methods and frameworks
- **PhenoPLIER framework**: This is a method that combines gene modules, TWAS, and drug - induced transcriptional profiles, aiming to effectively capture biologically meaningful gene networks. Through this integration method, an understanding of the disease process in a specific context can be provided and the roles of core and peripheral genes can be highlighted.
- **Machine - learning methods**: The paper introduces several machine - learning methods, such as non - negative matrix factorization (NMF) and variational auto - encoder (VAE), which can extract biologically meaningful gene modules from transcriptome data. These modules represent a set of genes that are coordinately expressed under specific conditions and are helpful for understanding the molecular mechanisms of complex traits.
### Significance and applications
Through these methods and frameworks, the paper provides new perspectives and tools for understanding the genetic basis of complex traits. This not only helps to reveal new therapeutic targets but also enhances the interpretive ability of genetic research in personalized medicine. Overall, the goal of the paper is to provide a more comprehensive and detailed understanding of the genetic architecture of complex traits through the gene network approach.
