AlphaFold two years on: validation and impact

Abstract:Two years on from the initial release of AlphaFold2 we have seen its widespread adoption as a structure prediction tool. Here we discuss some of the latest work based on AlphaFold2, with a particular focus on its use within the structural biology community. This encompasses use cases like speeding up structure determination itself, enabling new computational studies, and building new tools and workflows. We also look at the ongoing validation of AlphaFold2, as its predictions continue to be compared against large numbers of experimental structures to further delineate the model's capabilities and limitations.

What problem does this paper attempt to address?
This paper reviews the application of AlphaFold in the field of structural biology, especially its role in accelerating experimental structure determination, promoting new computational research, and constructing new tools and workflows. The predictions of AlphaFold have been widely used for molecular replacement, helping to solve phase problems in crystallography and cryo-electron microscopy structures. In addition, AlphaFold has been used to predict protein-protein interactions and has played a role in protein design. With the growth of databases, AlphaFold's predictions have also been used for large-scale structure prediction and functional annotation, as well as identifying new biological complexes. The paper also discusses the ongoing validation of AlphaFold predictions by comparing them to a large number of experimental structures to further define its capabilities and limitations. Despite these advancements, there is still room for improvement in AlphaFold, such as predicting protein-DNA/RNA complexes and the impact of point mutations.
