Abstract:Over the last decade, a large variety of clustering algorithms have been developed to detect coregulatory relationships among genes from microarray gene expression data. Model based clustering approaches have emerged as statistically well grounded methods, but the properties of these algorithms when applied to large-scale data sets are not always well understood. An in-depth analysis can reveal important insights about the performance of the algorithm, the expected quality of the output clusters, and the possibilities for extracting more relevant information out of a particular data set. We have extended an existing algorithm for model based clustering of genes to simultaneously cluster genes and conditions, and used three large compendia of gene expression data for S. cerevisiae to analyze its properties. The algorithm uses a Bayesian approach and a Gibbs sampling procedure to iteratively update the cluster assignment of each gene and condition. For large-scale data sets, the posterior distribution is strongly peaked on a limited number of equiprobable clusterings. A GO annotation analysis shows that these local maxima are all biologically equally significant, and that simultaneously clustering genes and conditions performs better than only clustering genes and assuming independent conditions. A collection of distinct equivalent clusterings can be summarized as a weighted graph on the set of genes, from which we extract fuzzy, overlapping clusters using a graph spectral method. The cores of these fuzzy clusters contain tight sets of strongly coexpressed genes, while the overlaps exhibit relations between genes showing only partial coexpression.
A comprehensive evaluation of module detection methods for gene expression data

Abstract:A critical step in the analysis of large genome-wide gene expression datasets is the use of module detection methods to group genes into co-expression modules. Because of limitations of classical clustering methods, numerous alternative module detection methods have been proposed, which improve upon clustering by handling co-expression in only a subset of samples, modelling the regulatory network, and/or allowing overlap between modules. In this study we use known regulatory networks to do a comprehensive and robust evaluation of these different methods. Overall, decomposition methods outperform all other strategies, while we do not find a clear advantage of biclustering and network inference-based approaches on large gene expression datasets. Using our evaluation workflow, we also investigate several practical aspects of module detection, such as parameter estimation and the use of alternative similarity measures, and conclude with recommendations for the further development of these methods.

Mining Shifting-and-Scaling Co-Regulation Patterns on Gene Expression Profiles

Abstract:In this paper, we propose a new model for coherent clustering of gene expression data called reg-cluster. The proposed model allows (1) the expression profiles of genes in a cluster to follow any shifting-and-scaling patterns in subspace, where the scaling can be either positive or negative, and (2) the expression value changes across any two conditions of the cluster to be significant. No previous work measures up to the task that we have set: the density-based subspace clustering algorithms require genes to have similar expression levels to each other in subspace; the pattern-based biclustering algorithms only allow pure shifting or pure scaling patterns; and the tendency-based biclustering algorithms have no coherence guarantees. We also develop a novel patternbased biclustering algorithm for identifying shifting-andscaling co-regulation patterns, satisfying both coherence constraint and regulation constraint. Our experimental results show that the reg-cluster algorithm is able to detect a significant amount of clusters missed by previous models, and these clusters are potentially of high biological significance.

Abstract:Background: Cells dynamically adapt their gene expression patterns in response to various stimuli. This response is orchestrated into a number of gene expression modules consisting of co-regulated genes. A growing pool of publicly available microarray datasets allows the identification of modules by monitoring expression changes over time. These time-series datasets can be searched for gene expression modules by one of the many clustering methods published to date. For an integrative analysis, several time-series datasets can be joined into a three-dimensional gene-condition-time dataset, to which standard clustering or biclustering methods are, however, not applicable. We thus devise a probabilistic clustering algorithm for gene-condition-time datasets. Results: In this work, we present the EDISA (Extended Dimension Iterative Signature Algorithm), a novel probabilistic clustering approach for 3D gene-condition-time datasets. Based on mathematical definitions of gene expression modules, the EDISA samples initial modules from the dataset which are then refined by removing genes and conditions until they comply with the module definition. A subsequent extension step ensures gene and condition maximality. We applied the algorithm to a synthetic dataset and were able to successfully recover the implanted modules over a range of background noise intensities. Analysis of microarray datasets has lead us to define three biologically relevant module types: 1) We found modules with independent response profiles to be the most prevalent ones. These modules comprise genes which are co-regulated under several conditions, yet with a different response pattern under each condition. 2) Coherent modules with similar responses under all conditions occurred frequently, too, and were often contained within these modules. 3) A third module type, which covers a response specific to a single condition was also detected, but rarely. All of these modules are essentially different types of biclusters. Conclusion: We successfully applied the EDISA to different 3D datasets. While previous studies were mostly aimed at detecting coherent modules only, our results show that coherent responses are often part of a more general module type with independent response profiles under different conditions. Our approach thus allows for a more comprehensive view of the gene expression response. After subsequent analysis of the resulting modules, the EDISA helped to shed light on the global organization of transcriptional control. Functional regression clustering with multiple functional gene expressions

Abstract:Gene expression data is often collected in time series experiments, under different experimental conditions. There may be genes that have very different gene expression profiles over time, but that adjust their gene expression patterns in the same way under experimental conditions. Our aim is to develop a method that finds clusters of genes in which the relationship between these temporal gene expression profiles are similar to one another, even if the individual temporal gene expression profiles differ. We propose a $K$-means type algorithm in which each cluster is defined by a function-on-function regression model, which, inter alia, allows for multiple functional explanatory variables. We validate this novel approach through extensive simulations and then apply it to identify groups of genes whose diurnal expression pattern is perturbed by the season in a similar way. Our clusters are enriched for genes with similar biological functions, including one cluster enriched in both photosynthesis-related functions and polysomal ribosomes, which shows that our method provides useful and novel biological insights.
Integrating biological knowledge based on functional annotations for biclustering of gene expression data

Abstract:Gene expression data analysis is based on the assumption that co-expressed genes imply co-regulated genes. This assumption is being reformulated because the co-expression of a group of genes may be the result of an independent activation with respect to the same experimental condition and not due to the same regulatory regime. For this reason, traditional techniques are recently being improved with the use of prior biological knowledge from open-access repositories together with gene expression data. Biclustering is an unsupervised machine learning technique that searches patterns in gene expression data matrices. A scatter search-based biclustering algorithm that integrates biological information is proposed in this paper. In addition to the gene expression data matrix, the input of the algorithm is only a direct annotation file that relates each gene to a set of terms from a biological repository where genes are annotated. Two different biological measures, FracGO and SimNTO, are proposed to integrate this information by means of its addition to-be-optimized fitness function in the scatter search scheme. The measure FracGO is based on the biological enrichment and SimNTO is based on the overlapping among GO annotations of pairs of genes. Experimental results evaluate the proposed algorithm for two datasets and show the algorithm performs better when biological knowledge is integrated. Moreover, the analysis and comparison between the two different biological measures is presented and it is concluded that the differences depend on both the data source and how the annotation file has been built in the case GO is used. It is also shown that the proposed algorithm obtains a greater number of enriched biclusters than other classical biclustering algorithms typically used as benchmark and an analysis of the overlapping among biclusters reveals that the biclusters obtained present a low overlapping. The proposed methodology is a general-purpose algorithm which allows the integration of biological information from several sources and can be extended to other biclustering algorithms based on the optimization of a merit function.

Abstract:The soundness of clustering in the analysis of gene expression profiles and gene function prediction is based on the hypothesis that genes with similar expression profiles may imply strong correlations with their functions in the biological activities. Gene ontology (GO) has become a well accepted standard in organizing gene function categories. Different gene function categories in GO can have very sophisticated relationships, such as 'part of' and 'overlapping'. Until now, no clustering algorithm can generate gene clusters within which the relationships can naturally reflect those of gene function categories in the GO hierarchy. The failure in resembling the relationships may reduce the confidence of clustering in gene function prediction. In this paper, we present a new clustering technique, smart hierarchical tendency preserving clustering (SMTP-clustering), based on a bicluster model, tendency preserving cluster (TP-Cluster). By directly incorporating gene ontology information into the clustering process, the SMTP-clustering algorithm yields a TP-cluster tree within which any subtree can be well mapped to a part of the GO hierarchy. Our experiments on yeast cell cycle data demonstrate that this method is efficient and effective in generating the biological relevant TP-clusters.

Abstract:In many fields, researchers are interested in large and complex biological processes. Two important examples are gene expression and DNA methylation in genetics. One key problem is to identify aberrant patterns of these processes and discover biologically distinct groups. In this article we develop a model-based method for clustering such data. The basis of our method involves the construction of a likelihood for any given partition of the subjects. We introduce cluster specific latent indicators that, along with some standard assumptions, impose a specific mixture distribution on each cluster. Estimation is carried out using the EM algorithm. The methods extend naturally to multiple data types of a similar nature, which leads to an integrated analysis over multiple data platforms, resulting in higher discriminating power.
Hierarchical information clustering by means of topologically embedded graphs

Abstract:We introduce a graph-theoretic approach to extract clusters and hierarchies in complex data-sets in an unsupervised and deterministic manner, without the use of any prior information. This is achieved by building topologically embedded networks containing the subset of most significant links and analyzing the network structure. For a planar embedding, this method provides both the intra-cluster hierarchy, which describes the way clusters are composed, and the inter-cluster hierarchy which describes how clusters gather together. We discuss performance, robustness and reliability of this method by first investigating several artificial data-sets, finding that it can outperform significantly other established approaches. Then we show that our method can successfully differentiate meaningful clusters and hierarchies in a variety of real data-sets. In particular, we find that the application to gene expression patterns of lymphoma samples uncovers biologically significant groups of genes which play key-roles in diagnosis, prognosis and treatment of some of the most relevant human lymphoid malignancies.

Identifying Biological Pathways Via Phase Decomposition and Profile Extraction.

Abstract:Biological processes are always carried out through large numbers of genes (and their products) and these activities are often organized into different cellular pathways: sets of genes that cooperate to finish specific biological functions. Owing to the development of microarray technology and its ability to simultaneously measure the expression of thousands of genes, effective algorithms to reveal biologically significant pathways are possible. However, some open problems such as large amount of noise in microarrays and the fact that most biological processes are overlapping and active only on partial conditions pose great challenges to researchers. In this paper, we proposed a novel approach to identify overlapping pathways via extracting partial expression profiles from coherent cliques of clusters scattered on different conditions. We firstly decompose gene expression data into highly overlapping segments and partition genes into clusters in each segment; then we organize all the resulting clusters as a cluster graph and search coherent cliques of clusters; finally we extract expression profiles from coherent cliques and shape biological pathways as genes consistent with these profiles. We compare our algorithm with several recent models and the experimental results justify the superiorities of our approach: robustly identifying overlapping pathways in arbitrary set of conditions and consequently discovering more biologically significant pathways in terms of enrichment of gene functions.

Abstract:ABSTRACT Recent breakthroughs in spatially resolved transcriptomics (SRT) technologies have enabled comprehensive molecular characterization at the spot or cellular level while preserving spatial information. Cells are the fundamental building blocks of tissues, organized into distinct yet connected components. Although many non-spatial and spatial clustering approaches have been used to partition the entire region into mutually exclusive spatial domains based on the SRT high-dimensional molecular profile, most require an ad hoc selection of less interpretable dimensional-reduction techniques. To overcome this challenge, we propose a zero-inflated negative binomial mixture model to cluster spots or cells based on their molecular profiles. To increase interpretability, we employ a feature selection mechanism to provide a low-dimensional summary of the SRT molecular profile in terms of discriminating genes that shed light on the clustering result. We further incorporate the SRT geospatial profile via a Markov random field prior. We demonstrate how this joint modeling strategy improves clustering accuracy, compared with alternative state-of-the-art approaches, through simulation studies and 3 real data applications.

Abstract:While measurement advances now allow extensive surveys of gene activity (large numbers of genes across many samples), interpretation of these data is often confounded by noise -- expression counts can differ strongly across samples due to variation of both biological and experimental origin. Complimentary to perturbation approaches, we extract functionally related groups of genes by analyzing the standing variation within a sampled population. To distinguish biologically meaningful patterns from uninterpretable noise, we focus on correlated variation and develop a novel density-based clustering approach that takes advantage of a percolation transition generically arising in random, uncorrelated data. We apply our approach to two contrasting RNA sequencing data sets that sample individual variation -- across single cells of fission yeast and whole animals of C. elegans worms -- and demonstrate robust applicability and versatility in revealing correlated gene clusters of diverse biological origin, including cell cycle phase, development/reproduction, tissue-specific functions, and feeding history. Our technique exploits generic features of noisy high-dimensional data and is applicable, beyond gene expression, to feature-rich data that sample population-level variability in the presence of noise.

Abstract:Background: A widely used approach for extracting information from gene expression data employs the construction of a gene co-expression network and the subsequent computational detection of gene clusters, called modules. WGCNA and related methods are the de facto standard for module detection. The purpose of this work is to investigate the applicability of more sophisticated algorithms toward the design of an alternative method with enhanced potential for extracting biologically meaningful modules. Results: We present self-learning gene clustering pipeline (SGCP), a spectral method for detecting modules in gene co-expression networks. SGCP incorporates multiple features that differentiate it from previous work, including a novel step that leverages gene ontology (GO) information in a self-leaning step. Compared with widely used existing frameworks on 12 real gene expression datasets, we show that SGCP yields modules with higher GO enrichment. Moreover, SGCP assigns highest statistical importance to GO terms that are mostly different from those reported by the baselines. Conclusion: Existing frameworks for discovering clusters of genes in gene co-expression networks are based on relatively simple algorithmic components. SGCP relies on newer algorithmic techniques that enable the computation of highly enriched modules with distinctive characteristics, thus contributing a novel alternative tool for gene co-expression analysis.
A graph-based practice of evaluating collective identities of cell clusters

Abstract:The rise of single-cell RNA-sequencing (scRNA-seq) and evolved computational algorithms have significantly advanced biomedical science by revealing and visualizing the multifaceted and diverse nature of single cells. These technical advancements have also highlighted the pivotal role of cell clusters as representations of biologically universal entities such as cell types and cell states. However, to some extent, these clusterings remain dataset-specific and method-dependent. To improve comparability across different datasets or compositions, we previously introduced a graph-based representation of cell collections that captures the statistical dependencies of their characteristic genes. While our earlier work focused on theoretical insights, it was not sufficiently adapted and fine-tuned for practical implementation. To address this, the present paper introduces an improved practice to define and evaluate cellular identities based on our theory. First, we provide a concise summary of our previous theory and workflow. Then, point-by-point, we highlight the issues that needed fixing and propose solutions. The framework's utility was enhanced by leveraging alternative formats of cellular features such as gene ontology (GO) terms and effectively handling dropouts. Supplemental techniques are offered to reinforce the versatility and robustness of our method.

Structuring Heterogeneous Biological Information Using Fuzzy Clustering of K-Partite Graphs.

Abstract:BACKGROUND:Extensive and automated data integration in bioinformatics facilitates the construction of large, complex biological networks. However, the challenge lies in the interpretation of these networks. While most research focuses on the unipartite or bipartite case, we address the more general but common situation of k-partite graphs. These graphs contain k different node types and links are only allowed between nodes of different types. In order to reveal their structural organization and describe the contained information in a more coarse-grained fashion, we ask how to detect clusters within each node type.RESULTS:Since entities in biological networks regularly have more than one function and hence participate in more than one cluster, we developed a k-partite graph partitioning algorithm that allows for overlapping (fuzzy) clusters. It determines for each node a degree of membership to each cluster. Moreover, the algorithm estimates a weighted k-partite graph that connects the extracted clusters. Our method is fast and efficient, mimicking the multiplicative update rules commonly employed in algorithms for non-negative matrix factorization. It facilitates the decomposition of networks on a chosen scale and therefore allows for analysis and interpretation of structures on various resolution levels. Applying our algorithm to a tripartite disease-gene-protein complex network, we were able to structure this graph on a large scale into clusters that are functionally correlated and biologically meaningful. Locally, smaller clusters enabled reclassification or annotation of the clusters' elements. We exemplified this for the transcription factor MECP2.CONCLUSIONS:In order to cope with the overwhelming amount of information available from biomedical literature, we need to tackle the challenge of finding structures in large networks with nodes of multiple types. To this end, we presented a novel fuzzy k-partite graph partitioning algorithm that allows the decomposition of these objects in a comprehensive fashion. We validated our approach both on artificial and real-world data. It is readily applicable to any further problem.
A Clustering Approach to Integrative Analysis of Multiomic Cancer Data

Abstract:Rapid technological advances have allowed for molecular profiling across multiple omics domains from a single sample for clinical decision making in many diseases, especially cancer. As tumor development and progression are dynamic biological processes involving composite genomic aberrations, key challenges are to effectively assimilate information from these domains to identify genomic signatures and biological entities that are druggable, develop accurate risk prediction profiles for future patients, and identify novel patient subgroups for tailored therapy and monitoring. We propose integrative probabilistic frameworks for high-dimensional multiple-domain cancer data that coherently incorporate dependence within and between domains to accurately detect tumor subtypes, thus providing a catalogue of genomic aberrations associated with cancer taxonomy. We propose an innovative, flexible and scalable Bayesian nonparametric framework for simultaneous clustering of both tumor samples and genomic probes. We describe an efficient variable selection procedure to identify relevant genomic aberrations that can potentially reveal underlying drivers of a disease. Although the work is motivated by several investigations related to lung cancer, the proposed methods are broadly applicable in a variety of contexts involving high-dimensional data. The success of the methodology is demonstrated using artificial data and lung cancer omics profiles publicly available from The Cancer Genome Atlas.

Abstract:Background: Comparative analysis of gene expression profiling of multiple biological categories, such as different species of organisms or different kinds of tissue, promises to enhance the fundamental understanding of the universality as well as the specialization of mechanisms and related biological themes. Grouping genes with a similar expression pattern or exhibiting co-expression together is a starting point in understanding and analyzing gene expression data. In recent literature, gene module level analysis is advocated in order to understand biological network design and system behaviors in disease and life processes; however, practical difficulties often lie in the implementation of existing methods. Results: Using the singular value decomposition (SVD) technique, we developed a new computational tool, named svdPPCS (SVD-based Pattern Pairing and Chart Splitting), to identify conserved and divergent co-expression modules of two sets of microarray experiments. In the proposed methods, gene modules are identified by splitting the two-way chart coordinated with a pair of left singular vectors factorized from the gene expression matrices of the two biological categories. Importantly, the cutoffs are determined by a data-driven algorithm using the well-defined statistic, SVD-p. The implementation was illustrated on two time series microarray data sets generated from the samples of accessory gland (ACG) and malpighian tubule (MT) tissues of the line W118 of M. drosophila. Two conserved modules and six divergent modules, each of which has a unique characteristic profile across tissue kinds and aging processes, were identified. The number of genes contained in these models ranged from five to a few hundred. Three to over a hundred GO terms were over-represented in individual modules with FDR < 0.1. One divergent module suggested the tissue-specific relationship between the expressions of mitochondrion-related genes and the aging process. This finding, together with others, may be of biological significance. The validity of the proposed SVD-based method was further verified by a simulation study, as well as the comparisons with regression analysis and cubic spline regression analysis plus PAM based clustering. Conclusions: svdPPCS is a novel computational tool for the comparative analysis of transcriptional profiling. It especially fits the comparison of time series data of related organisms or different tissues of the same organism under equivalent or similar experimental conditions. The general scheme can be directly extended to the comparisons of multiple data sets. It also can be applied to the integration of data sets from different platforms and of different sources.
An Efficient Algorithm for Mining Coherent Patterns from Heterogeneous Microarrays

Abstract:DNA microarray techniques present a novel way for geneticists to monitor interactions among tens of thousands of genes simultaneously, and have become standard lab routines in gene discovery, disease diagnosis, and drug design. There has been extensive research on coherent subspace clustering of gene expressions measured under consistent experimental settings. This implies that all experiments are run using the same batch of microarray chips with similar characteristics of noise. Algorithms developed under this assumption may not be applicable for analyzing data collected from heterogeneous settings, where the set of genes being monitored may be different and expression levels may be not directly comparable even for the same gene. In this paper, we propose a model, F-cluster, for mining subspace coherent patterns from heterogeneous gene expression data, which is shown effective for revealing truthful patterns and reducing spurious ones. We also develop an efficient and scalable hybrid approach that combines gene-pair based and sample-pair based pruning to generate F-clusters from multiple gene expression matrices simultaneously. The experimental results demonstrate that our model can discover significant clusters that may not be identified by previous models.
Discovering Biclusters by Iteratively Sorting with Weighted Correlation Coefficient in Gene Expression Data

Abstract:We propose a framework for biclustering gene expression profiles. This framework applies dominant set approach to create sets of sorting vectors for the sorting of the rows in the data matrix. In this way, the coexpressed rows of gene expression vectors could be gathered. We iteratively sort and transpose the gene expression data matrix to gather the blocks of coexpressed subset. Weighted correlation coefficient is used to measure the similarity in the gene level and the condition level. Their weights are updated each time using the sorting vector of the previous iteration. In this way, the highly correlated bicluster is located at one corner of the rearranged gene expression data matrix. We applied our approach to synthetic data and three real gene expression data sets with encouraging results. Secondly, we propose ACV (average correlation value) to evaluate the homogeneity of a bicluster or a data matrix. This criterion conforms to the intuitive biological notion of coexpressed set of genes or samples and is compared with the mean squared residue score. ACV is found to be more appropriate for both additive models and multiplicative models.

Abstract:Imaging-based spatial transcriptomics techniques generate image data that, once processed, results in a set of spatial points with categorical labels for different mRNA species. A crucial part of analyzing downstream data involves the analysis of these point patterns. Here, biologically interesting patterns can be explored at different spatial scales. Molecular patterns on a cellular level would correspond to cell types, whereas patterns on a millimeter scale would correspond to tissue-level structures. Often, clustering methods are employed to identify and segment regions with distinct point-patterns. Traditional clustering techniques for such data are constrained by reliance on complementary data or extensive machine learning, limiting their applicability to tasks on a particular scale. This paper introduces ‘Points2Regions’, a practical tool for clustering spatial points with categorical labels. Its flexible and computationally efficient clustering approach enables pattern discovery across multiple scales, making it a powerful tool for exploratory analysis. Points2Regions has demonstrated efficient performance in various datasets, adeptly defining biologically relevant regions similar to those found by scale-specific methods. As a Python package integrated into TissUUmaps and a Napari plugin, it offers interactive clustering and visualization, significantly enhancing user experience in data exploration. In essence, Points2Regions presents a user-friendly and simple tool for exploratory analysis of spatial points with categorical labels.
