Abstract:Stochasticity (or noise) at cellular and molecular levels has been observed extensively as a universal feature for living systems. However, how living systems deal with noise while performing desirable biological functions remains a major mystery. Regulatory network congurations, such as their topology and timescale, are shown to be critical in attenuating noise, and noise is also found to facilitate cell fate decision. Here we review major recent ndings on noise attenuation through regulatory control, the benefit of noise via noise-induced cellular plasticity during developmental patterning and summarize key principles underlying noise control.

Abstract:Cell biology is fundamentally limited in its ability to collect complete data on cellular phenotypes and the wide range of responses to perturbation. Areas such as computer vision and speech recognition have addressed this problem of characterizing unseen or unlabeled conditions with the combined advances of big data, deep learning, and computing resources in the past 5 years. Similarly, recent advances in machine learning approaches enabled by single-cell data start to address prediction tasks in perturbation response modeling. We first define objectives in learning perturbation response in single-cell omics; survey existing approaches, resources, and datasets (https://github.com/theislab/sc-pert); and discuss how a perturbation atlas can enable deep learning models to construct an informative perturbation latent space. We then examine future avenues toward more powerful and explainable modeling using deep neural networks, which enable the integration of disparate information sources and an understanding of heterogeneous, complex, and unseen systems.
DeepNoise: Signal and Noise Disentanglement based on Classifying Fluorescent Microscopy Images via Deep Learning

Abstract:The high-content image-based assay is commonly leveraged for identifying the phenotypic impact of genetic perturbations in biology field. However, a persistent issue remains unsolved during experiments: the interferential technical noise caused by systematic errors (e.g., temperature, reagent concentration, and well location) is always mixed up with the real biological signals, leading to misinterpretation of any conclusion drawn. Here, we show a mean teacher based deep learning model (DeepNoise) that can disentangle biological signals from the experimental noise. Specifically, we aim to classify the phenotypic impact of 1,108 different genetic perturbations screened from 125,510 fluorescent microscopy images, which are totally unrecognizable by human eye. We validate our model by participating in the Recursion Cellular Image Classification Challenge, and our proposed method achieves an extremely high classification score (Acc: 99.596%), ranking the 2nd place among 866 participating groups. This promising result indicates the successful separation of biological and technical factors, which might help decrease the cost of treatment development and expedite the drug discovery process.

Physics-based Noise Modeling for Extreme Low-light Photography

Abstract:Enhancing the visibility in extreme low-light environments is a challenging task. Under nearly lightless condition, existing image denoising methods could easily break down due to significantly low SNR. In this paper, we systematically study the noise statistics in the imaging pipeline of CMOS photosensors, and formulate a comprehensive noise model that can accurately characterize the real noise structures. Our novel model considers the noise sources caused by digital camera electronics which are largely overlooked by existing methods yet have significant influence on raw measurement in the dark. It provides a way to decouple the intricate noise structure into different statistical distributions with physical interpretations. Moreover, our noise model can be used to synthesize realistic training data for learning-based low-light denoising algorithms. In this regard, although promising results have been shown recently with deep convolutional neural networks, the success heavily depends on abundant noisy clean image pairs for training, which are tremendously difficult to obtain in practice. Generalizing their trained models to images from new devices is also problematic. Extensive experiments on multiple low-light denoising datasets -- including a newly collected one in this work covering various devices -- show that a deep neural network trained with our proposed noise formation model can reach surprisingly-high accuracy. The results are on par with or sometimes even outperform training with paired real data, opening a new door to real-world extreme low-light photography.

Abstract:Noise is widespread at all levels of the nervous system, affecting the generation, transmission, and response of neural signals. However, significant challenges remain in effectively separating signal and noise experimentally; at the same time, a growing number of modeling studies suggest that noise is not always harmful and exhibits many positive effects on the nervous system. This paper first reviews the main sources and properties of noise in the nervous system, as well as the physiological basis for modulating factors such as temperature, channel blocking, time delay, and electromagnetic effects that are often considered in conjunction with noise. Secondly, based on different neural models, various nonlinear effects induced by noise at different levels, such as neurons and neural networks, are explored. Nonlinear physical phenomena such as resonance, synchronization, and signal transmission promotion fully demonstrate the positive role of noise in the response and transmission of neural signals. Finally, the stochastic effects in neuronal systems are summarized, and potential applications are proposed.

Abstract:Similar to intelligent multicellular neural networks controlling human brains, even single cells surprisingly are able to make intelligent decisions to classify several external stimuli or to associate them. This happens because of the fact that gene regulatory networks can perform as perceptrons, simple intelligent schemes known from studies on Artificial Intelligence. We study the role of genetic noise in intelligent decision making at the genetic level and show that noise can play a constructive role helping cells to make a proper decision. We show this using the example of a simple genetic classifier able to classify two external stimuli.

Abstract:In this paper, we present a stochastic model for the mixed-feedback loop (MFL), a motif found in integrated cellular networks of transcription regulation and protein-protein interaction. Previous bifurcation analysis indicates that this motif can serve as a bistable switch or a clock. We investigate how extrinsic and intrinsic noise affects its dynamic behaviors systematically. We find that this motif can exploit noise to enrich its dynamical performance. When the MFL is in the bistable region, under fluctuation of extrinsic noise, the MFL system can switch from one steady state to the other and meanwhile one protein's production is amplified for more than three orders of magnitude. Further, from an engineering perspective, this noise-based switch and amplifier for gene expression is very easy to control. Without extrinsic noise, spontaneous transition between states occurs as the consequence of intrinsic noise. Such a switch is controlled by the parameters and system size. On the other hand, intrinsic noise can induce sustained stochastic oscillation when the corresponding deterministic system does not oscillate. Such stochastic oscillation shows the best performance at an optimal noise level, indicating the occurrence of intrinsic noise stochastic resonance which can contribute to the robustness of this oscillator. When considering the effects of extrinsic noise near bifurcation points, a similar phenomenon of extrinsic noise stochastic resonance is unveiled.

Abstract:The cellular environment is abuzz with noise originating from the inherent random motion of reacting molecules in the living cell. In this noisy environment, clonal cell populations show cell-to-cell variability that can manifest significant phenotypic differences. Noise-induced stochastic fluctuations in cellular constituents can be measured and their statistics quantified. We show that these random fluctuations carry within them valuable information about the underlying genetic network. Far from being a nuisance, the ever-present cellular noise acts as a rich source of excitation that, when processed through a gene network, carries its distinctive fingerprint that encodes a wealth of information about that network. We show that in some cases the analysis of these random fluctuations enables the full identification of network parameters, including those that may otherwise be difficult to measure. This establishes a potentially powerful approach for the identification of gene networks and offers a new window into the workings of these networks.

Abstract:Single-cell studies often show significant phenotypic variability due to the stochastic nature of intra-cellular biochemical reactions. When the numbers of molecules, e.g., transcription factors and regulatory enzymes, are in low abundance, fluctuations in biochemical activities become significant and such "noise" can propagate through regulatory cascades in terms of biochemical reaction networks. Here we develop an intuitive, yet fully quantitative method for analyzing how noise affects cellular phenotypes based on identifying a system's nonlinearities and noise propagations. We observe that such noise can simultaneously enhance sensitivities in one behavioral region while reducing sensitivities in another. Employing this novel phenomenon we designed three biochemical signal processing modules: (a) A gene regulatory network that acts as a concentration detector with both enhanced amplitude and sensitivity. (b) A non-cooperative positive feedback system, with a graded dose-response in the deterministic case, that serves as a bistable switch due to noise-induced bimodality. (c) A noise-induced linear amplifier for gene regulation that requires no feedback. The methods developed in the present work allow one to understand and engineer nonlinear biochemical signal processors based on fluctuation-induced phenotypes.

Noise Helps Optimization Escape from Saddle Points in the Neural Dynamics.

Abstract:Synaptic connectivity in the brain is thought to encode the long-term memory of an organism. But experimental data point to surprising ongoing fluctuations in synaptic activity. Assuming that the brain computation and plasticity can be understood as probabilistic inference, one of the essential roles of noise is to efficiently improve the performance of optimization in the form of stochastic gradient descent. The strict saddle condition for synaptic plasticity is deduced and under such condition noise can help escape from saddle points on high dimensional domains. The theoretical result explains the stochasticity of synapses and guides us how to make use of noise. Our simulation results manifest that in the learning and test phase, the accuracy of synaptic sampling is almost 20% higher than that without noise.

Abstract:Individuals with identical genotypes exhibit great phenotypic variability known as biological noise, which has broad implications. While molecular-level noise has been extensively studied, in-depth analysis of cellular-level noise is challenging. Here, we present a systems-level quantitative and functional analysis of noise in cellular position during embryogenesis, an important phenotype indicating differentiation and morphogenesis. We show that cellular position noise is deterministic, stringently regulated by intrinsic and extrinsic mechanisms. The noise level is determined by cell lineage identity and is coupled to developmental properties including embryonic localization, cell contact, and left-right symmetry. Cells follow a concordant low-high-low pattern of noise dynamics, and fate specification triggers a global down-regulation of noise that provide a noise-buffering strategy. Noise is stringently regulated throughout embryogenesis, especially during cell division and cell adhesion and gap junctions function to restrict noise. Collectively, our study reveals system properties and regulatory mechanisms of cellular noise control during development.

Abstract:A first step is taken towards understanding often observed non-robustness phenomena of deep neural net (DNN) classifiers. This is done from the perspective of Boolean functions by asking if certain sequences of Boolean functions represented by common DNN models are noise sensitive or noise stable, concepts defined in the Boolean function literature. Due to the natural randomness in DNN models, these concepts are extended to annealed and quenched versions. Here we sort out the relation between these definitions and investigate the properties of two standard DNN architectures, the fully connected and convolutional models, when initiated with Gaussian weights.

Abstract:Cellular biology exists embedded in a world dominated by random dynamics and chance. Many vital molecules and pieces of cellular machinery diffuse within cells, moving along random trajectories as they collide with the other biomolecular inhabitants of the cell. Cellular components may block each other's progress, be produced or degraded at random times, and become unevenly separated as cells grow and divide. Cellular behaviour, including important features of stem cells, tumours and infectious bacteria, is profoundly influenced by the chaos which is the environment within the cell walls. Here we will look at some important causes and effects of randomness in cellular biology, and some ways in which researchers, helped by the vast amounts of data that are now flowing in, have made progress in describing the randomness of nature.

Abstract:Numerous empirical evidence has corroborated that the noise plays a crucial rule in effective and efficient training of neural networks. The theory behind, however, is still largely unknown. This paper studies this fundamental problem through training a simple two-layer convolutional neural network model. Although training such a network requires solving a nonconvex optimization problem with a spurious local optimum and a global optimum, we prove that perturbed gradient descent and perturbed mini-batch stochastic gradient algorithms in conjunction with noise annealing is guaranteed to converge to a global optimum in polynomial time with arbitrary initialization. This implies that the noise enables the algorithm to efficiently escape from the spurious local optimum. Numerical experiments are provided to support our theory.
NoisyNN: Exploring the Impact of Information Entropy Change in Learning Systems

Abstract:We investigate the impact of entropy change in deep learning systems by noise injection at different levels, including the embedding space and the image. The series of models that employ our methodology are collectively known as Noisy Neural Networks (NoisyNN), with examples such as NoisyViT and NoisyCNN. Noise is conventionally viewed as a harmful perturbation in various deep learning architectures, such as convolutional neural networks (CNNs) and vision transformers (ViTs), as well as different learning tasks like image classification and transfer learning. However, this work shows noise can be an effective way to change the entropy of the learning system. We demonstrate that specific noise can boost the performance of various deep models under certain conditions. We theoretically prove the enhancement gained from positive noise by reducing the task complexity defined by information entropy and experimentally show the significant performance gain in large image datasets, such as the ImageNet. Herein, we use the information entropy to define the complexity of the task. We categorize the noise into two types, positive noise (PN) and harmful noise (HN), based on whether the noise can help reduce the task complexity. Extensive experiments of CNNs and ViTs have shown performance improvements by proactively injecting positive noise, where we achieved an unprecedented top 1 accuracy of 95$\%$ on ImageNet. Both theoretical analysis and empirical evidence have confirmed that the presence of positive noise, can benefit the learning process, while the traditionally perceived harmful noise indeed impairs deep learning models. The different roles of noise offer new explanations for deep models on specific tasks and provide a new paradigm for improving model performance. Moreover, it reminds us that we can influence the performance of learning systems via information entropy change.

Abstract:The cost of some drugs and medical treatments has risen in recent years that many patients are having to go without. A classification project could make researchers more efficient. One of the more surprising reasons behind the cost is how long it takes to bring new treatments to market. Despite improvements in technology and science, research and development continues to lag. In fact, finding new treatment takes, on average, more than 10 years and costs hundreds of millions of dollars. In turn, greatly decreasing the cost of treatments can make ensure these treatments get to patients faster. This work aims at solving a part of this problem by creating a cellular image classification model which can decipher the genetic perturbations in cell (occurring naturally or artificially). Another interesting question addressed is what makes the deep-learning model decide in a particular fashion, which can further help in demystifying the mechanism of action of certain perturbations and paves a way towards the explainability of the deep-learning model. We show the results of Grad-CAM visualizations and make a case for the significance of certain features over others. Further we discuss how these significant features are pivotal in extracting useful diagnostic information from the deep-learning model.

An Accurate and Realistic Channel Simulator of Optical Wireless Communication Systems Combining Deterministic and Random Noise

Abstract:Recently, neural networks have gained prominence as potent tools in the realm of channel modeling in optical wireless communication (OWC) systems. However, existing channel networks tend to ignore random intensity noise and phase noise induced by optical sources under spontaneous and excited radiation, and likewise the shot noise of the devices. They could only characterize deterministic noise such as ໿inter-symbol interference (ISI), ໿signal-to-signal beat interference (SSBI), and nonlinearities. In this paper, a novel channel simulator framework to optical wireless communication systems is proposed, which can jointly learn the deterministic noise and random noise of the real channel simultaneously. The proposed approach is a comprehensive noise joint channel estimator (CNJCE) architecture. A comprehensive comparison is carried out in both simulations, free space optical (FSO) experiments and underwater visible light communication (UVLC) experiments, including three classical deep learning algorithms, two tributaries heterogeneous neural network (TTHnet) with posteriori additive white Gaussian noise (AWGN), white Gaussian noise layer-based channel estimator (WGNCE) and conditional generative adversarial network (CGAN) based channel model. In order to represent both deterministic noise and random noise modeling capabilities, an overall estimation score is also proposed, based on frequency mismatch and random noise distribution error. The final experimental results show that CNJCE achieved the highest average estimation scores of 79.86 and 97.52 in real FSO and UVLC channels respectively. In contrast, TTHnet without AWGN or WGNCE only achieved 39.83 and 43.82. And CGAN based channel model completely lost signal characteristics, far worse than CNJCE. Through comparison of various performance, CNJCE demonstrates commendable capabilities in generalization and robustness, concurrently achieving optimal performance in channel modeling. To the best of our knowledge, this is the first time that deterministic and random noise have been fully modeled in optical wireless communication modeling. Its applicability is showcased through successful deployment in real FSO and UVLC systems, thus establishing a foundational framework for comprehensive end-to-end learning paradigms.

Abstract:With the advent of the 6G era, the concept of semantic communication has attracted increasing attention. Compared with conventional communication systems, semantic communication systems are not only affected by physical noise existing in the wireless communication environment, e.g., additional white Gaussian noise, but also by semantic noise due to the source and the nature of deep learning-based systems. In this paper, we elaborate on the mechanism of semantic noise. In particular, we categorize semantic noise into two categories: literal semantic noise and adversarial semantic noise. The former is caused by written errors or expression ambiguity, while the latter is caused by perturbations or attacks added to the embedding layer via the semantic channel. To prevent semantic noise from influencing semantic communication systems, we present a robust deep learning enabled semantic communication system (R-DeepSC) that leverages a calibrated self-attention mechanism and adversarial training to tackle semantic noise. Compared with baseline models that only consider physical noise for text transmission, the proposed R-DeepSC achieves remarkable performance in dealing with semantic noise under different signal-to-noise ratios.

Abstract:High quality light, whenever coherent light and nonclassical light, is more and more widely used in many filed. The coherent state behave minimum classical noise and better coherence, is mostly important light in quantum information, precise measurement and quantum metrology etc. In quantum information and quantum optics, a coherent light is used to entanglement generation (Ou, Z. et al. 1992), quantum teleportation (Furusawa, A. et al. 1998), quantum computation (Menicucci, N. et al. 2006) and quantum secret sharing (Lance, A. et al. 2004). The quiet laser beam, shot noise limited laser beam is important in above application. In the past 20 years there has been much interest in the generation and application of various nonclassical light sources, such as squeezed-state entanglement, quantum-correlated twin beams, and sub-poissonian light, for which improved signal-to-noise ratios and measurement precision beyond the quantum-noise limit are anticipated. In particular, subpoissonian light is a promising light source in quantum information and optical communication because of its communication capacity (Tapster, P. et al. 1988; Teich, M. & Saleh, B. 1985; Machida, S. et al. 1987,1989; Richardson, W. et al. 1991; Li, R. et al. 1995). In 1990 Mertz et al. (Mertz, J. et al. 1990) obtained sub-Poissonian light by using the feedforward technique, and in the year of 1997, P. K. Lam et al. (Lam, P. et al. 1997) experimental demonstrate noiseless signal amplification of using positive optoelectronic feed forward. The technique of optoelectronics is applied into noise suppression of light and noiseless signal amplification, and it is extended to other displacement transformation, such as quantum teleportation (Furusawa, A. et al. 1998), quantum cloning (Andersen, U. 2005; Braunstein, S. et al. 2001); furthermore, the purification of nonclassical light recently (Hage, B. et al. 2008; Dong, R. et al. 2008). In this paper, we introduce the application of opto-electronics in noise suppression. It includes two parts, section II is noise suppression of fiber laser to SNL by optoelectronic feed forward and section III is preparation of sub-poissonian state by opto-electronic feedforward.
Understanding and mitigating noise in trained deep neural networks

Abstract:Deep neural networks unlocked a vast range of new applications by solving tasks of which many were previously deemed as reserved to higher human intelligence. One of the developments enabling this success was a boost in computing power provided by special purpose hardware, such as graphic or tensor processing units. However, these do not leverage fundamental features of neural networks like parallelism and analog state variables. Instead, they emulate neural networks relying on binary computing, which results in unsustainable energy consumption and comparatively low speed. Fully parallel and analogue hardware promises to overcome these challenges, yet the impact of analogue neuron noise and its propagation, i.e. accumulation, threatens rendering such approaches inept. Here, we determine for the first time the propagation of noise in deep neural networks comprising noisy nonlinear neurons in trained fully connected layers. We study additive and multiplicative as well as correlated and uncorrelated noise, and develop analytical methods that predict the noise level in any layer of symmetric deep neural networks or deep neural networks trained with back propagation. We find that noise accumulation is generally bound, and adding additional network layers does not worsen the signal to noise ratio beyond a limit. Most importantly, noise accumulation can be suppressed entirely when neuron activation functions have a slope smaller than unity. We therefore developed the framework for noise in fully connected deep neural networks implemented in analog systems, and identify criteria allowing engineers to design noise-resilient novel neural network hardware.
