Abstract:BACKGROUND AND PURPOSE: MR imaging provides critical information about fetal brain growth and development. Currently, morphologic analysis primarily relies on manual segmentation, which is time-intensive and has limited repeatability. This work aimed to develop a deep learning?based automatic fetal brain segmentation method that provides improved accuracy and robustness compared with atlas-based methods. MATERIALS AND METHODS: A total of 106 fetal MR imaging studies were acquired prospectively from fetuses between 23 and 39?weeks of gestation. We trained a deep learning model on the MR imaging scans of 65 healthy fetuses and compared its performance with a 4D atlas-based segmentation method using the Wilcoxon signed-rank test. The trained model was also evaluated on data from 41 fetuses diagnosed with congenital heart disease. RESULTS: The proposed method showed high consistency with the manual segmentation, with an average Dice score of 0.897. It also demonstrated significantly improved performance (P?<?.001) based on the Dice score and 95% Hausdorff distance in all brain regions compared with the atlas-based method. The performance of the proposed method was consistent across gestational ages. The segmentations of the brains of fetuses with high-risk congenital heart disease were also highly consistent with the manual segmentation, though the Dice score was 7% lower than that of healthy fetuses. CONCLUSIONS: The proposed deep learning method provides an efficient and reliable approach for fetal brain segmentation, which outperformed segmentation based on a 4D atlas and has been used in clinical and research settings.
Automatic Head MRI Segmentation Combining FCM and VBM

Abstract:In the diagnosis and operation of the brain, there are five kinds of main tissues, such as gray matter, white matter, cerebrospinal fluid, scalp and skull, those need to be segmented from the MRI to sequel accurate three-dimensional head model. Aiming at this problem, this paper proposes a segmentation method combining FCM & VBM algorithm. After the craniocerebral regions were extracted from the original MRI images by the BET algorithm, the brain regions were subdivided to obtain gray matter, white matter and cerebrospinal fluid by FCM algorithm. Then, the skull, scalp and brain were segmented by VBM segmentation algorithm. And then the smooth and morphological treatment of the separated tissues was carried out. Finally, five kinds of tissues were obtained. Compared with K-means clustering algorithm and morphological segmentation method, it is found that the segmentation algorithm has lower morphological distortion in the case of higher edge gradient.

Abstract:A method for 2D and 3D brain tissue segmentation was presented.First,the noise of spinal fluid affecting the segmentation accuracy was eliminated using an improved C-V model.Then,the ventricle extraction and skull stripping were performed by C-V model and regions merging with tags.Finally,the white matter and grey matter were extracted through covered background method and the brain tissue was segmented.Simulation data was used for theoretical analysis,and the results were verified by real data.The accuracy,universality and practicality were validated by experiment results.

Abstract:Automated tissue segmentation of brain magnetic resonance (MR) images has attracted extensive research attention. Many segmentation algorithms have been proposed for this issue. However, due to the existence of noise and intensity inhomogeneity in brain MR images, the accuracy of the segmentation results is usually unsatisfactory. In this paper, a high-accuracy brain MR image segmentation algorithm based on the information bottleneck (IB) method is presented. In this approach, the MR image is first mapped into a "local-feature space", then the IB method segments the brain MR image through an information theoretic formulation in this local-feature space. It automatically segments the image into several clusters of voxels, by taking the intensity information and spatial information of voxels into account. Then, after the IB-based clustering, each cluster of voxels is classified into one type of brain tissue by threshold methods. The performance of the algorithm is studied based on both simulated and real T1-weighted 3D brain MR images. Our results show that, compared with other well-known brain image segmentation algorithms, the proposed algorithm can improve the accuracy of the segmentation results substantially.

Abstract:In this paper, we proposed an adaptive pixon represented segmentation (APRS) algorithm for 3D magnetic resonance (MR) brain images. Different from traditional method, an adaptive mean shift algorithm was adopted to adaptively smooth the query image and create a pixon-based image representation. Then K-means algorithm was employed to provide an initial segmentation by classifying the pixons in image into a predefined number of tissue classes. By using this segmentation as initialization, expectation-maximization (EM) iterations composed of bias correction, a priori digital brain atlas information, and Markov random field (MRF) segmentation were processed. Pixons were assigned with final labels when the algorithm converges. The adoption of bias correction and brain atlas made the current method more suitable for brain image segmentation than the previous pixon based segmentation algorithm. The proposed method was validated on both simulated normal brain images from BrainWeb and real brain images from the IBSR public dataset. Compared with some other popular MRI segmentation methods, the proposed method exhibited a higher degree of accuracy in segmenting both simulated and real 3D MRI brain data. The experimental results were numerically assessed using Dice and Tanimoto coefficients.

Abstract:Image segmentation is an essential process for quantitative analysis. Segmentation of brain tissues in magnetic resonance (MR) images is very important for understanding the structural-functional relationship for various pathological conditions, such as dementia vs. normal brain aging. Different brain regions are responsible for certain functions and may have specific implication for diagnosis. Segmentation may facilitate the analysis of different brain re-ions to aid in early diagnosis. Region competition has been recently proposed as an effective method for image segmentation by minimizing a generalized Bayes/MDL criterion. However, it is sensitive to initial conditions - the "seeds", therefore an optimal choice of "seeds" is necessary for accurate segmentation. In this paper, we present a new skeleton-based region competition algorithm for automated gray and white matter segmentation. Skeletons can be considered as good "seed regions" since they provide the morphological a priori information, thus guarantee a correct initial condition. Intensity gradient information is also added to the global energy function to achieve a precise boundary localization. This algorithm was applied to perform gray and white matter segmentation using simulated MRI images from a realistic digital brain phantom. Nine different brain regions were manually outlined for evaluation of the performance in these separate regions. The results were compared to the gold-standard measure to calculate the true positive and true negative percentages. In general, this method worked well with a 96% accuracy, although the performance varied in different regions. We conclude that the skeleton-based region competition is an effective method for gray and white matter segmentation.

Abstract:Magnetic resonance image analysis by computer is useful to aid diagnosis of malady. We present in this paper a automatic segmentation method for principal brain tissues. It is based on the possibilistic clustering approach, which is an improved fuzzy c-means clustering method. In order to improve the efficiency of clustering process, the initial value problem is discussed and solved by combining with a histogram analysis method. Our method can automatically determine number of classes to cluster and the initial values for each class. It has been tested on a set of forty MR brain images with or without the presence of tumor. The experimental results showed that it is simple, rapid and robust to segment the principal brain tissues.

Abstract:Automatic subcortical brain segmentation in a magnetic resonance image (MRI) is crucial to disease diagnosis and various clinical applications. In this paper, we proposed an efficient segmentation method based on atlas registration (AR) and linearized kernel sparse representative classifier (SRC) to segment thalamus, putamen, caudate, pallidum, hippocampus, and amygdala. Many multi-atlas-based segmentation methods (MAS) have been proposed with success. However, the optimization problems in MAS for each voxel cause heavy computational burden. Besides, brain structures in the MR image have the characteristics of small volume, large morphological difference, and blur edge, which make the precise segmentation more difficult. To address these challenges, in the first step of our proposed method, we used AR to estimate subcortical locations in MRI. We constructed a probabilistic atlas for deep structures by AR and then obtained coarse results with initial shapes of structures. Candidate boundary regions were obtained in this stage. Then, in the second step, the kernel SRC was linearized and was applied to refine results around boundaries. The labels of voxels in candidate boundary regions were predicted in this stage, and this refinement was utilized to smooth the boundary. Finally, combining initial shapes and refined boundaries, we obtained a final segmentation of the subcortical brain. The experiments were conducted on IBSR, LPBA40, and SATA MICCAI 2013 challenge datasets. The results showed that our method outperformed other methods including AR, linearized SRC, and deep learning models with mean DSC of 0.843, 0.83, and 0.827, respectively. The time-consumption was relatively lower than the comparison methods. The proposed method has great potential for other segmentation tasks.

Abstract:This research comprises experiments with a deep learning framework for fully automating the skull stripping from brain magnetic resonance (MR) images. Conventional techniques for segmentation have progressed to the extent of Convolutional Neural Networks (CNN). We proposed and experimented with a contemporary variant of the deep learning framework based on mask region convolutional neural network (Mask–RCNN) for all anatomical orientations of brain MR images. We trained the system from scratch to build a model for classification, detection, and segmentation. It is validated by images taken from three different datasets: BrainWeb; NAMIC, and a local hospital. We opted for purposive sampling to select 2000 images of T1 modality from data volumes followed by a multi-stage random sampling technique to segregate the dataset into three batches for training (75%), validation (15%), and testing (10%) respectively. We utilized a robust backbone architecture, namely ResNet–101 and Functional Pyramid Network (FPN), to achieve optimal performance with higher accuracy. We subjected the same data to two traditional methods, namely Brain Extraction Tools (BET) and Brain Surface Extraction (BSE), to compare their performance results. Our proposed method had higher mean average precision (mAP) = 93% and content validity index (CVI) = 0.95%, which were better than comparable methods. We contributed by training Mask–RCNN from scratch for generating reusable learning weights known as transfer learning. We contributed to methodological novelty by applying a pragmatic research lens, and used a mixed method triangulation technique to validate results on all anatomical modalities of brain MR images. Our proposed method improved the accuracy and precision of skull stripping by fully automating it and reducing its processing time and operational cost and reliance on technicians. This research study has also provided grounds for extending the work to the scale of explainable artificial intelligence (XAI).

A New Hybrid Segmentation Method for MR Images

Abstract:This paper introduces a hybrid segmentation method for 3D MR image of the head. The hierarchical architecture is adopted in this method. At first, the adaptive threshold algorithm is used to extract the head surface and the brain surface. Then we use Guassian filters to gain the multiscale features of the brain voxels. To reduce the influence of intensity inhomogeneity between and within the 2D MR slices, a new classifier combining the unsupervised clustering and supervised feed-forward neural network (NN) is developed to label the brain voxels into gray matter and white matter. Through the training of feed-forward NN with back-propagation (BP) algorithm, the expert knowledge can be included. Both the comparison results and 3D visualization show the performance of this new segmentation method.
Robust Skull-Stripping Segmentation Based on Irrational Mask for Magnetic Resonance Brain Images

Abstract:This paper proposes a new method for simple, efficient, and robust removal of the non-brain tissues in MR images based on an irrational mask for filtration within a binary morphological operation framework. The proposed skull-stripping segmentation is based on two irrational 3 × 3 and 5 × 5 masks, having the sum of its weights equal to the transcendental number π value provided by the Gregory-Leibniz infinite series. It allows maintaining a lower rate of useful pixel loss. The proposed method has been tested in two ways. First, it has been validated as a binary method by comparing and contrasting with Otsu's, Sauvola's, Niblack's, and Bernsen's binary methods. Secondly, its accuracy has been verified against three state-of-the-art skull-stripping methods: the graph cuts method, the method based on Chan-Vese active contour model, and the simplex mesh and histogram analysis skull stripping. The performance of the proposed method has been assessed using the Dice scores, overlap and extra fractions, and sensitivity and specificity as statistical methods. The gold standard has been provided by two neurologist experts. The proposed method has been tested and validated on 26 image series which contain 216 images from two publicly available databases: the Whole Brain Atlas and the Internet Brain Segmentation Repository that include a highly variable sample population (with reference to age, sex, healthy/diseased). The approach performs accurately on both standardized databases. The main advantage of the proposed method is its robustness and speed.

Abstract:Fetal brain tissue segmentation is essential for quantifying the presence of congenital disorders in the developing fetus. Manual segmentation of fetal brain tissue is cumbersome and time-consuming, so using an automatic segmentation method can greatly simplify the process. In addition, the fetal brain undergoes a variety of changes throughout pregnancy, such as increased brain volume, neuronal migration, and synaptogenesis. In this case, the contrast between tissues, especially between gray matter and white matter, constantly changes throughout pregnancy, increasing the complexity and difficulty of our segmentation. To reduce the burden of manual refinement of segmentation, we proposed a new deep learning-based segmentation method. Our approach utilized a novel attentional structural block, the contextual transformer block (CoT-Block), which was applied in the backbone network model of the encoder-decoder to guide the learning of dynamic attentional matrices and enhance image feature extraction. Additionally, in the last layer of the decoder, we introduced a hybrid dilated convolution module, which can expand the receptive field and retain detailed spatial information, effectively extracting the global contextual information in fetal brain MRI. We quantitatively evaluated our method according to several performance measures: dice, precision, sensitivity, and specificity. In 80 fetal brain MRI scans with gestational ages ranging from 20 to 35 weeks, we obtained an average Dice similarity coefficient (DSC) of 83.79%, an average Volume Similarity (VS) of 84.84%, and an average Hausdorff95 Distance (HD95) of 35.66 mm. We also used several advanced deep learning segmentation models for comparison under equivalent conditions, and the results showed that our method was superior to other methods and exhibited an excellent segmentation performance.

Abstract:The human brain is the major controller of the humanoid system. The abnormal growth and division of cells in the brain lead to a brain tumor, and the further growth of brain tumors leads to brain cancer. In the area of human health, Computer Vision plays a significant role, which reduces the human judgment that gives accurate results. CT scans, X-Ray, and MRI scans are the common imaging methods among magnetic resonance imaging (MRI) that are the most reliable and secure. MRI detects every minute objects. Our paper aims to focus on the use of different techniques for the discovery of brain cancer using brain MRI. In this study, we performed pre-processing using the adaptive bilateral filter (ABF) for removal of the noises that are present in an MR image. This was followed by the binary thresholding and Fuzzy Recurrent Neural Network (FR-Net) segmentation techniques for reliable detection of the tumor region. Training, testing, and validation datasets are used. Based on our machine, we will predict whether the subject has a brain tumor or not. The resultant outcomes will be examined through various performance examined metrics that include accuracy, sensitivity, and specificity. It is desired that the proposed work would exhibit a more exceptional performance over its counterparts.
Automatic Segmentation And Classification Of Human Brain Image Based On A Fuzzy Brain Atlas

Abstract:It is difficult to automatically segment and classify tomograph images of actual patient's brain. Therefore, many interactive operations are performed. It is very time consuming and its precision is much depended on the user. In this paper, we combine a brain atlas and 3D fuzzy image segmentation into the image matching. It can not only find our the precise boundary of anatomic structure but also save time of the interactive operation. At first, the anatomic information of atlas is mapped into tomograph images of actual brain with a two step image matching method. Then, based on the mapping result, a 3D fuzzy structure mask is calculated. With the fuzzy information of anatomic structure, a new method of fuzzy clustering based on genetic algorithm is used to segment and classify the real brain image. There is only a minimum requirement of interaction in the whole process, including removing the skull and selecting some intrinsic point pairs.
A Strategy of MR Brain Tissue Images' Suggestive Annotation Based on Modified U-Net

Abstract:Accurate segmentation of MR brain tissue is a crucial step for diagnosis,surgical planning, and treatment of brain abnormalities. However,it is a time-consuming task to be performed by medical experts. So, automatic and reliable segmentation methods are required. How to choose appropriate training dataset from limited labeled dataset rather than the whole also has great significance in saving training time. In addition, medical data labeled is too rare and expensive to obtain extensively, so choosing appropriate unlabeled dataset instead of all the datasets to annotate, which can attain at least same performance, is also very meaningful. To solve the problem above, we design an automatic segmentation method based on U-shaped deep convolutional network and obtain excellent result with average DSC metric of 0.8610, 0.9131, 0.9003 for Cerebrospinal Fluid (CSF), Gray Matter (GM) and White Matter (WM) respectively on the well-known IBSR18 dataset. We use bootstrapping algorithm for selecting the most effective training data and get more state-of-the-art segmentation performance by using only 50 of MR brain tissue images' suggestive annotation for unlabeled medical data based on the modified U-net. The proposed method performs fast and can be used in clinical.

Abstract:Accurate segmentation of MR brain tissue is a crucial step for diagnosis, surgical planning, and treatment of brain abnormalities. Automatic and reliable segmenta-tion methods are required to assist doctor. Over the last few years, deep learning especially deep convolutional neural networks (CNNs) have emerged as one of the most prominent approaches for image recognition problems in various do-mains. But the improvement of deep networks always needs inspiration, which is rare for the ordinary. Until now,there have been reasonable MR brain tissue segmentation methods,all of which can achieve promising performance. These different methods have their own characteristic and are distinctive for data sets. In other words, different models performance vary widely on the same data sets and each model has what it is skilled in. It is on the basis of this, we propose a judgement to distinguish data sets that different models are good at. With our method, the segmentation accuracy can be improved easily based on the existing models, neither without increasing training data nor improving the network. We validate our method on the widely used IBSR 18 dataset and obtain average dice ratio of 88.06%,while it is 85.82% and 86.92% when only using separate one model respectively.

Abstract:MRI brain structure segmentation plays an important role in neuroimaging studies. Existing methods either spend much CPU time, require considerable annotated data, or fail in segmenting volumes with large deformation. In this paper, we develop a novel multi-atlas-based algorithm for 3D MRI brain structure segmentation. It consists of three modules: registration, atlas selection and label fusion. Both registration and label fusion leverage an integrated flow based on grayscale and SIFT features. We introduce an effective and efficient strategy for atlas selection by employing the accompanying energy generated in the registration step. A 3D sequential belief propagation method and a 3D coarse-to-fine flow matching approach are developed in both registration and label fusion modules. The proposed method is evaluated on five public datasets. The results show that it has the best performance in almost all the settings compared to competitive methods such as ANTs, Elastix, Learning to Rank and Joint Label Fusion. Moreover, our registration method is more than 7 times as efficient as that of ANTs SyN, while our label transfer method is 18 times faster than Joint Label Fusion in CPU time. The results on the ADNI dataset demonstrate that our method is applicable to image pairs that require a significant transformation in registration. The performance on a composite dataset suggests that our method succeeds in a cross-modality manner. The results of this study show that the integrated 3D flow-based method is effective and efficient for brain structure segmentation. It also demonstrates the power of SIFT features, multi-atlas segmentation and classical machine learning algorithms for a medical image analysis task. The experimental results on public datasets show the proposed method's potential for general applicability in various brain structures and settings.

Abstract:The detection of brain tumor from MR images is very significant for medical diagnosis and treatment. However, the existing methods are mostly based on manual or semiautomatic segmentation which are awkward when dealing with a large amount of MR slices. In this paper, a new fully automatic method for the segmentation of brain tumors in MR slices is presented. Based on the hypothesis of the symmetric brain structure, the method improves the interactive GrowCut algorithm by further using the bounding box algorithm in the pre-processing step. More importantly, local reflectional symmetry is used to make up the deficiency of the bounding box method. After segmentation, 3D tumor image is reconstructed. We evaluate the accuracy of the proposed method on MR slices with synthetic tumors and actual clinical MR images. Result of the proposed method is compared with the actual position of simulated 3D tumor qualitatively and quantitatively. In addition, our automatic method produces equivalent performance as manual segmentation and the interactive GrowCut with manual interference while providing fully automatic segmentation.

Abstract:Brain tumor detection from MRI images is a time consuming and precarious task due to irregular characteristics of tumor tissue image segmentation. In MR images permit convincing evidence and play a decisive part in diagnosing the different kinds of tumors. The segmentation recognition and extraction of tumor area from (MRI) magnetic resonance image are an initial interest. The clinical or radiologist specialists performed a time-consuming and tedious task but their precision relies on their experience. Therefore, the usage of computer-aided expertise becomes mandatory to overcome that limitation. A sophisticated fully automated tumor recognition system is proposed to have the maximum accuracy, specificity and sensitivity with a minimum error rate, computational time and competently extract tumor from MRI images. The current study emphases on tumor and edema segmentation that is built on kernel-based fuzzy C-means and skull stripping method. The clustering method amended by merging multiple kernels established on spatial information. Furthermore, once the acquired image is de-noised the automated brain tumor recognition algorithm stripped the outer boundaries of the irrelevant tissue and then the segmentation algorithm is applied to extract the tumor area precisely. For analysis and recording of the experimental result, hundred MRI images are used. The algorithm in the current study is compared and after the experimental result, the algorithms certify having the detection of brain tumor with accuracy i.e. 98.7%, specificity 90.0%, sensitivity 92.8% with minimum error rate 0.002% given by the improved algorithm KFCM while the minimum computation time i.e. 1.64 seconds achieved by Fuzzy K-means (FKM).

Abstract:Objective: To develop an effective scheme for using Snakes or parametric active contours to identify the multi-objects in medical image. Methods: The approach simulates the balloon inflating in a close space containing multi-objects to realize the topological change of the snake. A burning area is utilized to trace the snake curve while the fire front keeps a small distance to the snake contour. Its function is to give the stopping criteria for the snake. Then omitting the stopping criteria, it can form a connected region by evolving the snake and continuing burning. The contours extracted from the burned region represent the child snake of each object respectively. Results: The proposed methods can outline the boundaries of the multi-objects of medical image correctly. Conclusion: The principle of the approach is explicit because its techniques are model based. The algorithm can be implemented easily and is effective for practical applications.
