Abstract:Molecular force spectroscopy has become a powerful tool to study how mechanics regulates biology, especially the mechanical regulation of molecular interactions and its impact on cellular functions. This force-driven methodology has uncovered a wealth of new information of the physical chemistry of molecular bonds for various biological systems. The new concepts, qualitative and quantitative measures describing bond behavior under force, and structural bases underlying these phenomena have substantially advanced our fundamental understanding of the inner workings of biological systems from the nanoscale (molecule) to the microscale (cell), elucidated basic molecular mechanisms of a wide range of important biological processes, and provided opportunities for engineering applications. Here, we review major force spectroscopic assays, conceptual developments of mechanically regulated kinetics of molecular interactions, and their biological relevance. We also present current challenges and highlight future directions.
Modeling and Simulations of the Dynamic Behaviors of Actin-Based Cytoskeletal Networks.

Abstract:The cytoskeleton, a dynamic network of biopolymers with their associated cross-linking and motor proteins, is responsible for stabilizing cell shape and driving cell movement. This paper aims to provide an overview of the theoretical and computational approaches that have been developed to understand the dynamic behaviors and underlying mechanisms of actin-based cytoskeletal networks, connecting their microscopic structure to macroscopic performance across various scales, with implications for the observed nonlinear stress-strain relation, viscoelastic properties, stiffening induced by active motors as well as their biological functions in important processes such as cell adhesion, motility, and mechanosensing. In the future, more sophisticated constitutive theories, continuum level, and molecular dynamics-based simulations of biopolymer networks are expected to provide critical insights for understanding the material-structure-function relation in the cytoskeleton of cells and guiding the development of active biomimetic materials.

Abstract:In eukaryotic cells, cell motility is largely driven by self-assembly and growth of filamentous networks comprised of actin. Numerous proteins regulate actin network dynamics either biochemically, or through mechanical interactions. This regulation is rather complex, intricately coordinated both spatially and temporally. Although experiments in vivo and in vitro have provided a trove of structural and biochemical information about actin-based cell motility processes, experimental data is not always easy to interpret unambiguously, sometimes various interpretations being in contradiction with each other. Hence, mathematical modeling approaches are necessary for providing a physical foundation for interpreting and guiding experiments. In particular, computer simulations based on physicochemical interactions provide a systems-level description of protrusion dynamics. In this contribution, we review recent progress in modeling actin-based cell motility using detailed computer simulations. We elaborate on the way actin network dynamics is determined by the interplay between chemical reactions, mechanical feedbacks, and transport bottlenecks. We also discuss the role of inherent randomness of elementary chemical reactions in determining the dynamical behavior of the mechano-chemical network controlling actin polymerization and growth.

Abstract:Cytoskeleton morphology plays a key role in regulating cell mechanics. Particularly, cellular mechanical properties are directly regulated by the highly cross-linked and dynamic cytoskeletal structure of F-actin and microtubules presented in the cytoplasm. Although great efforts have been devoted to investigating the qualitative relation between the cellular cytoskeleton state and cell mechanical properties, comprehensive quantification results of how the states of F-actin and microtubules affect mechanical behavior are still lacking. In this study, the effect of both F-actin and microtubules morphology on cellular mechanical properties was quantified using atomic force microscope indentation experiments together with the proposed image recognition-based cytoskeleton quantification approach. Young’s modulus and diffusion coefficient of NIH/3T3 cells with different cytoskeleton states were quantified at different length scales. It was found that the living NIH/3T3 cells sense and adapt to the F-actin and microtubules states: both the cellular elasticity and poroelasticity are closely correlated to the depolymerization degree of F-actin and microtubules at all measured indentation depths. Moreover, the significance of the quantitative effects of F-actin and microtubules in affecting cellular mechanical behavior is depth-dependent.

Towards the cellular-scale simulation of motor-driven cytoskeletal assemblies

Abstract:The cytoskeleton -- a collection of polymeric filaments, molecular motors, and crosslinkers -- is a foundational example of active matter, and in the cell assembles into organelles that guide basic biological functions. Simulation of cytoskeletal assemblies is an important tool for modeling cellular processes and understanding their surprising material properties. Here we present aLENS, a novel computational framework to surmount the limits of conventional simulation methods. We model molecular motors with crosslinking kinetics that adhere to a thermodynamic energy landscape, and integrate the system dynamics while efficiently and stably enforcing hard-body repulsion between filaments -- molecular potentials are entirely avoided in imposing steric constraints. Utilizing parallel computing, we simulate different mixtures of tens to hundreds of thousands of cytoskeletal filaments and crosslinking motors, recapitulating self-emergent phenomena such as bundle formation and buckling, and elucidating how motor type, thermal fluctuations, internal stresses, and confinement determine the evolution of active matter aggregates.

Abstract:Cells have a remarkable ability to sense and respond to their mechanical environment; this ability directs a host of cellular and global processes, such as metastasis, engulfment, blood vessel constriction, and tissue development. However, the direct mechanism by which the dynamic network of actin filaments, myosin motors, and actin crosslinking proteins assemble and interact to exert force on the membrane in response to mechanical perturbations remains unclear. Here, we define the in vivo kinetics of 20 cytoskeletal and signaling proteins in response an applied external stress and identify a number of structural elements that accumulate to regions of the cell under shear or dilational forces. Prominent among these are the three non-muscle myosin II paralogs, the actin bundling protein α-actinin 4, and the orthogonal actin crosslinking protein filamin B. All three myosin paralogs, as well as α-actinin 4, accumulate to the tip region of the aspirated cell, which experiences primarily dilational force. Filamin B, however, accumulates to the tip and the neck region, demonstrating that it responds to both sheared and dilated microenvironments. These differences can be directly related to the actin binding geometries and distinct mechanism of force response for each protein. In support of a proposed model for an increased actin affinity state under load, a disease-relevant point mutation K255E in α-actinin 4, which abolishes the structural low affinity state, greatly slows its accumulation kinetics to dilational stress. The accumulation of cytoskeletal motors and crosslinking proteins under mechanical load represents a mechanism by which cells can concentrate structural components to reduce strain or retract from a local environment of high stress. Understanding how cortical protein dynamics intrinsically give rise to the self-tuning nature of the cell will offer insight into the nature of mechanically-dependent cell processes.

We show that forces are shared between myosin II and different actin crosslinkers, with myosin having potentiating or inhibitory effects on certain crosslinkers. Different types of cell deformation elicit distinct responses, with myosin and α-actinin responding to dilation, and filamin mainly reacting to shear. Our observations show that the accumulation kinetics of each protein may be explained by its molecular mechanisms, and that protein accumulation and the cell’s viscoelastic state can explain cell contraction against mechanical load.
Force Propagation in Active Cytoskeletal Networks

Abstract:In biological systems, molecular-scale forces and motions are pivotal for enabling processes like motility, shape change, and replication. These forces and motions are organized, amplified, and transmitted across macroscopic scales by active materials such as the cytoskeleton, which drives micron-scale cellular movement and re-organization. Despite the integral role of active materials, understanding how molecular-scale interactions alter macroscopic structure and force propagation remains elusive. This knowledge gap presents challenges to the harnessing and regulation of such dynamics across diverse length scales. Here, we demonstrate how mediating the bundling of microtubules can shift active matter between a global force-transmitting phase and a local force-dissipating phase. A fivefold increase in microtubule effective length results in the transition from local to global phase with a hundredfold increase in velocity autocorrelation. Through theory and simulation, we identify signatures of a percolation-driven transition between the two phases. This provides evidence for how force propagation can be generated when local molecular interactions reach a sufficient length scale. We show that force propagation in the active matter system enables material transport. Consequently, we demonstrate that the global phase is capable of facilitating millimeter-scale human cell transport and manipulation, as well as powering the movement of aqueous droplets. These findings underscore the potential for designing active materials capable of force organization and transmission. Our results lay the foundation for further exploration into the organization and propagation of forces/stresses in biological systems, thereby paving the way for the engineering of active materials in synthetic biology and soft robotics.

Myosin forces elicit an F-actin structural landscape that mediates mechanosensitive protein recognition

Abstract:Cells mechanically interface with their surroundings through cytoskeleton-linked adhesions, allowing them to sense physical cues that instruct development and drive diseases such as cancer. Contractile forces generated by myosin motor proteins mediate these mechanical signal transduction processes through unclear protein structural mechanisms. Here, we show that myosin forces elicit structural changes in actin filaments (F-actin) that modulate binding by the mechanosensitive adhesion protein α-catenin. Using correlative cryo-fluorescence microscopy and cryo-electron tomography, we identify F-actin featuring domains of nanoscale oscillating curvature at cytoskeleton-adhesion interfaces enriched in zyxin, a marker of actin-myosin generated traction forces. We next introduce a reconstitution system for visualizing F-actin in the presence of myosin forces with cryo-electron microscopy, which reveals morphologically similar superhelical F-actin spirals. In simulations, transient forces mimicking tugging and release of filaments by motors produce spirals, supporting a mechanistic link to myosin's ATPase mechanochemical cycle. Three-dimensional reconstruction of spirals uncovers extensive asymmetric remodeling of F-actin's helical lattice. This is recognized by α-catenin, which cooperatively binds along individual strands, preferentially engaging interfaces featuring extended inter-subunit distances while simultaneously suppressing rotational deviations to regularize the lattice. Collectively, we find that myosin forces can deform F-actin, generating a conformational landscape that is detected and reciprocally modulated by a mechanosensitive protein, providing a direct structural glimpse at active force transduction through the cytoskeleton.
Deciphering Mechanochemical Influences of Emergent Actomyosin Crosstalk using QCM-D

Abstract:Cytoskeletal protein ensembles exhibit emergent mechanics where behavior exhibited in teams is not necessarily the sum of the components’ single molecule properties. In addition, filaments may act as force sensors that distribute feedback and influence motor protein behavior. To understand the design principles of such emergent mechanics, we developed an approach utilizing QCM-D to measure how actomyosin bundles respond mechanically to environmental variables that alter constituent myosin II motor behavior. We demonstrate that QCM-D can detect changes in actomyosin viscoelasticity due to molecular-level alterations, such as motor concentration and nucleotide state, thus providing evidence for actin’s role as a mechanical force-feedback sensor and a new approach for deciphering the fundamental mechanisms of emergent cytoskeletal ensemble crosstalk.

In-Silico Analyses of Molecular Force Sensors for Mechanical Characterization of Biological Systems

Abstract:Mechanical forces play key roles in biological processes such as cell migration and sensory perception. In recent years molecular force sensors have been developed as tools for in situ force measurements. Here we use all-atom steered molecular dynamics simulations to predict and study the relationship between design parameters and mechanical properties for three types of molecular force sensors commonly used in cellular biological research: two peptide- and one DNA-based. The peptide-based sensors consist of a pair of fluorescent proteins, which can undergo Forster resonance energy transfer (FRET), linked by spider silk (GPGGA)n or synthetic (GGSGGS)n disordered regions. The DNA-based sensor consists of two fluorophore-labeled strands of DNA that can be unzipped or sheared upon force application with a FRET signal as readout of dissociation. We simulated nine sensors, three of each kind. After equilibration, flexible peptide linkers of three different lengths were stretched by applying forces to their N- and C-terminal Calpha atoms in opposite directions. Similarly, we equilibrated a DNA-based sensor and pulled on the phosphate atom of the terminal guanine of one strand and a selected phosphate atom on the other strand in the opposite direction. These simulations were performed at constant velocity (0.01 nm/ns - 10 nm/ns) and constant force (10 pN - 500 pN) for all versions of the sensors. Our results show how the force response of these sensors depends on their length, sequence, configuration and loading rate. Mechanistic insights gained from simulations analyses indicate that interpretation of experimental results should consider the influence of transient formation of secondary structure in peptide-based sensors and of overstretching in DNA-based sensors. These predictions can guide optimal fluorophore choice and facilitate the rational design of new sensors for use in protein, DNA, hybrid systems, and molecular devices.

Abstract:Cell models play a crucial role in analyzing the mechanical response of cells and quantifying cellular damage incurred during micromanipulation. While traditional models can capture the overall mechanical behavior of cells, they often lack the ability to discern among distinct cellular components. Consequently, by employing dissipative particle dynamics, this study constructed a triangular network-like representation of the cell membrane along with cross-linked cytoskeletal chains. The mechanical properties of both the membrane and cytoskeleton were then analyzed through a series of simulated mechanical tests, validated against real-world experiments. The investigation utilized particle-tracking rheology to monitor changes in the mean square displacements of membrane particles over time, facilitating the analysis of the membrane's storage and loss moduli. Additionally, the cytoskeletal network's storage and loss moduli were examined via a double-plate oscillatory shear experiment. The simulation results revealed that both the membrane and cytoskeleton exhibit viscoelastic behavior, as evidenced by the power-law dependency of their storage and loss moduli on frequency. Furthermore, indentation and microinjection simulations were conducted to examine the overall mechanical properties of cells. In the indentation experiments, an increase in the shear modulus of the membrane's WLCs correlated with a higher Young's modulus for the entire cell. Regarding the microinjection experiment, augmenting the microinjection speed resulted in reduced deformation of the cell at the point of membrane rupture and a lower percentage of high strain.

Abstract:The cytoskeleton, a dynamic network of structural proteins within cells, is essential for cellular deformation and responds to external mechanical cues. Here, based on the structure of the cytoskeleton, combined with the biochemical reactions of the activator RhoA and the inhibitor F-actin, we develop a novel mechanochemical cytoskeleton model to investigate the mechanical behavior of cells. Interestingly, we find that active stress fibers exhibit diverse dynamical modes at specific inhibitor concentration thresholds. The existence of concentration differences and sustained mechanochemical feedback in activators and inhibitors trigger a global oscillation of isolated cells. In addition, under uniaxial and biaxial stretches, activators and inhibitors preferentially diffuse toward the more significantly deformed cytoskeletal elements, and their dynamic interactions regulate the cell to align with the main stretching direction. Our findings, consistent with many experimental results, provide fundamental insights into cytoskeletal remodeling and cellular mechanosensing mechanisms. (c) 2024 Author(s). Range and strength of mechanical interactions of force dipoles in elastic fiber networks

Abstract:Mechanical forces generated by myosin II molecular motors drive diverse cellular processes, most notably shape change, division and locomotion. These forces may be transmitted over long range through the cytoskeletal medium - a disordered, viscoelastic network of biopolymers. The resulting cell size scale force chains can in principle mediate mechanical interactions between distant actomyosin units, leading to self-organized structural order in the cell cytoskeleton. To investigate this process, we model the actin cytoskeleton on a percolated fiber lattice network, where fibers are modeled as linear elastic elements that can both bend and stretch, whereas myosin motors exert contractile force dipoles. We quantify the range and heterogeneity of force transmission in these networks in response to a force dipole, showing how these depend on varying bond dilution and fiber bending-to-stretching stiffness ratio. By analyzing clusters of nodes connected to highly strained bonds, as well as the decay rate of strain energy with distance from the force dipole, we show that long-range force transmission is screened out by fiber bending in diluted networks. We further characterize the difference in the propagation of tensile and compressive forces. This leads to a dependence of the mechanical interaction between a pair of force dipoles on their mutual separation and orientation. In more homogeneous networks, the interaction between force dipoles recapitulates the power law dependence on separation distance predicted by continuum elasticity theory, while in diluted networks, the interactions are short-ranged and fluctuate strongly with local network configurations. Altogether, our work suggests that elastic interactions between force dipoles in disordered, fibrous media can act as an organizing principle in biological materials.

Abstract:Mechanoresponse, the ability of cells to sense and respond to mechanical stimuli, drives essential processes such as cell division, tissue morphogenesis, cell migration, and metastasis. However, the direct mechanism by which the components of the cortical cytoskeleton assemble and interact to exert force on the membrane in response to mechanical perturbations remains unclear. To determine the elements of the actin-cytoskeleton that sense and respond to applied stress, we perturbed cells by aspiration and defined the kinetics of fluorescent-protein accumulation to cell regions with unique strain environments. Non-muscle myosin II, α-actinin, and filamin accumulate to mechanically stressed regions in mammalian cells from diverse lineages. Using reaction-diffusion models of force-sensitive binding, we successfully predicted which mammalian α-actinin and filamin paralogs would be mechano-accumulative based on their actin-binding affinities. In addition, we leveraged genetic mutants to gain a molecular understanding of the mechanisms of α-actinin and filamin catch-bonding behavior. We also uncovered cell-type specific control of myosin IIB mechanosensation, while no such control is apparent for myosins IIA and IIC, indicating a unique regulatory system for myosin IIB mechanoresponse. In fact, the relative assembly of myosin IIB into bipolar thick filaments can influence its mechanoresponse, primarily via a phosphorylation event at S1935. Cumulatively, these actin-binding proteins, and the molecular mechanisms driving their functions, represent critical components of the cellular response to physical perturbation that drive the force-dependent processes involved in cell shape change.
Conservation of conformational dynamics across prokaryotic actins

Abstract:The actin family of cytoskeletal proteins is essential to the physiology of virtually all archaea, bacteria, and eukaryotes. While X-ray crystallography and electron microscopy have revealed structural homologies among actin-family proteins, these techniques cannot probe molecular-scale conformational dynamics. Here, we use all-atom molecular dynamic simulations to reveal conserved dynamical behaviors in four prokaryotic actin homologs: MreB, FtsA, ParM, and crenactin. We demonstrate that the majority of the conformational dynamics of prokaryotic actins can be explained by treating the four subdomains as rigid bodies. MreB, ParM, and FtsA monomers exhibited nucleotide-dependent dihedral and opening angles, while crenactin monomer dynamics were nucleotide-independent. We further determine that the opening angle of ParM is sensitive to a specific interaction between subdomains. Steered molecular dynamics simulations of MreB, FtsA, and crenactin dimers revealed that changes in subunit dihedral angle lead to intersubunit bending or twist, suggesting a conserved mechanism for regulating filament structure. Taken together, our results provide molecular-scale insights into the nucleotide and polymerization dependencies of the structure of prokaryotic actins, suggesting mechanisms for how these structural features are linked to their diverse functions. Significance Statement Simulations are a critical tool for uncovering the molecular mechanisms underlying biological form and function. Here, we use molecular-dynamics simulations to identify common and specific dynamical behaviors in four prokaryotic homologs of actin, a cytoskeletal protein that plays important roles in cellular structure and division in eukaryotes. Dihedral angles and opening angles in monomers of bacterial MreB, FtsA, and ParM were all sensitive to whether the subunit was bound to ATP or ADP, unlike in the archaeal homolog crenactin. In simulations of MreB, FtsA, and crenactin dimers, changes in subunit dihedral angle led to bending or twisting in filaments of these proteins, suggesting a mechanism for regulating the properties of large filaments. Taken together, our simulations set the stage for understanding and exploiting structure- function relationships of bacterial cytoskeletons.
A Computational Study of Stress Fiber-Focal Adhesion Dynamics Governing Cell Contractility

Abstract:We apply a recently developed model of cytoskeletal force generation to study a cell's intrinsic contractility, as well as its response to external loading. The model is based on a nonequilibrium thermodynamic treatment of the mechanochemistry governing force in the stress fiber-focal adhesion system. Our computational study suggests that the mechanical coupling between the stress fibers and focal adhesions leads to a complex, dynamic, mechanochemical response. We collect the results in response maps whose regimes are distinguished by the initial geometry of the stress fiber-focal adhesion system, and by the external load on the cell. The results from our model connect qualitatively with recent studies on the force response of smooth muscle cells on arrays of polymeric microposts.

Advances in Protein Chemistry and Structural Biology

Abstract:Cytoskeletal motor proteins are biological nanomachines that convert chemical energy into mechanical work to carry out various functions such as cell division, cell motility, cargo transport, muscle contraction, beating of cilia and flagella, and ciliogenesis. Most of these processes are driven by the collective operation of several motors in the crowded viscous intracellular environment. Imaging and manipulation of the motors with powerful experimental probes have been complemented by mathematical analysis and computer simulations of the corresponding theoretical models. In this article, we illustrate some of the key theoretical approaches used to understand how coordination, cooperation and competition of multiple motors in the crowded intra-cellular environment drive the processes that are essential for biological function of a cell. In spite of the focus on theory, experimentalists will also find this article as an useful summary of the progress made so far in understanding multiple motor systems.
