Abstract:Interacting biological systems at all organizational levels display emergent behavior. Modeling these systems is made challenging by the number and variety of biological components and interactions (from molecules in gene regulatory networks to species in ecological networks) and the often-incomplete state of system knowledge (e.g., the unknown values of kinetic parameters for biochemical reactions). Boolean networks have emerged as a powerful tool for modeling these systems. We provide a methodological overview of Boolean network models of biological systems. After a brief introduction, we describe the process of building, analyzing, and validating a Boolean model. We then present the use of the model to make predictions about the system's response to perturbations and about how to control (or at least influence) its behavior. We emphasize the interplay between structural and dynamical properties of Boolean networks and illustrate them in three case studies from disparate levels of biological organization.

What problem does this paper attempt to address?
The paper aims to address the modeling of complex emergent behaviors exhibited by biological systems at various organizational levels (from molecular to population levels). Specifically, the paper focuses on how Boolean network models can capture the dynamic properties of these systems and how these models can be used to predict the system's response to perturbations, control, or at least influence its behavior. Due to the number and diversity of components and interactions in biological systems, as well as the incompleteness of system knowledge (e.g., unknown kinetic parameters of biochemical reactions), modeling these systems becomes highly challenging. Boolean networks, as a powerful tool, can effectively tackle these challenges, thus becoming an important means of studying the emergent behaviors of biological systems. The main contribution of the paper is to provide a methodological overview of Boolean network models in biological system modeling, including the processes of model construction, analysis, and validation. Through case studies at three different biological organizational levels, the paper demonstrates the interaction between Boolean network structure and dynamic properties and their applications. Additionally, the paper emphasizes how Boolean network models can be used to identify the attractors of the system (i.e., long-term stable states) and how control strategies can influence the system's attractors to achieve control over the system's behavior.
