Abstract:Bio-cellular chips have been important tools to detect extracellular physiology in post-gene era,but most of these tools are confronted with the embarrassments of mono-function,unstable parameters,low S/N ratio and difficulty of repetition.However,the integrated chip can transform the electrical,chemical and motile signals of cells into detectable ones by the integration and network of different sensor units with on-line analysis.The research on a novel integrated cellular physiologic sensor is reported in this article,which includes Micro-electrodes Array Sensors(MEAS),Interdigitated Array(IDA) for impedimetric analysis,and Light-addressable Potentiometric sensors(LAPS),etc.to record the extracellular metabolism chemical and biological substances,action potential and livable characteristics of living cells.The cell-sensor interfacial model of each unit was first introduced,the characteristic curves were then measured,and the fundamental electro-physiological cellular analysis was finally tested and analyzed.The average noise level of MEA is about 80 μV after measuring solution was added,the chip is biocompatible for cell culture and suitable for AP measurement;cultured kidney cells on the surface of IDA chip will cause an cellular impedance change of 12%～16% when exposed to 5-Fluororacil;and the sensitivity of H+-LAPS is 50.65 mV/pH.When kidney cells were cultured on LAPS and exposed to high concentration of 5-Fluororacil,the normal metabolism of cells will be affected,which was similar with the IDA results.This research will be interesting and useful for multi-functionalized cellular detecting platform and facilitate a lot to the lab-on-chip research in near future.

Abstract:Microarrays have proven to be a useful and high-throughput method to provide targeted DNA sequence information for up to many thousands of specific genetic regions in a single test. A microarray consists of multiple DNA oligonucleotide probes that, under high stringency conditions, hybridize only to specific complementary nucleic acid sequences (targets). A fluorescent signal indicates the presence and, in many cases, the abundance of genetic regions of interest. In this chapter we will look at how microarrays are used in microbial ecology, especially with the recent increase in microbial community DNA sequence data. Of particular interest to microbial ecologists, phylogenetic microarrays are used for the analysis of phylotypes in a community and functional gene arrays are used for the analysis of functional genes, and, by inference, phylotypes in environmental samples. A phylogenetic microarray that has been developed by the Andersen laboratory, the PhyloChip, will be discussed as an example of a microarray that targets the known diversity within the 16S rRNA gene to determine microbial community composition. Using multiple, confirmatory probes to increase the confidence of detection and a mismatch probe for every perfect match probe to minimize the effect of cross-hybridization by non-target regions, the PhyloChip is able to simultaneously identify any of thousands of taxa present in an environmental sample. The PhyloChip is shown to reveal greater diversity within a community than rRNA gene sequencing due to the placement of the entire gene product on the microarray compared with the analysis of up to thousands of individual molecules by traditional sequencing methods. A functional gene array that has been developed by the Zhou laboratory, the GeoChip, will be discussed as an example of a microarray that dynamically identifies functional activities of multiple members within a community. The recent version of GeoChip contains more than 24,000 50mer oligonucleotide probes and covers more than 10,000 gene sequences in 150 gene categories involved in carbon, nitrogen, sulphur, and phosphorus cycling, metal resistance and reduction, and organic contaminant degradation. GeoChip can be used as a generic tool for microbial community analysis, and also link microbial community structure to ecosystem functioning. Examples of the application of both arrays in different environmental samples will be described in the two subsequent sections.

Abstract:When a cell or tissue is exposed to a pulsed electric field (100-1000 V/cm), the cellular membrane permeabilizes for biomolecules that cannot pass an intact cellular membrane. During this electropermeabilization (EP), plasmid deoxyribonucleic acid sequences encoding therapeutic or regulatory genes can enter the cell, which is called gene electrotransfer (GET). GET using micro-/nano technology provides higher spatial resolution and operates with lower voltage amplitudes compared to conventional bulk EP. Microelectrode arrays (MEAs), which are usually used for the recording and stimulation of neuronal signals, can be utilized for GET as well. In this study, we developed a specialized MEA for local EP of adherent cells. Our manufacturing process provides a most flexible electrode and substrate material selection. We used electrochemical impedance spectroscopy to characterize the impedance of the MEAs and the impact of an adherent cellular layer. We verified the local EP functionality of the MEAs by loading a fluorophore dye into human embryonic kidney 293T cells. Finally, we demonstrated a GET with a subsequent green fluorescent protein expression by the cells. Our experiments prove that a high spatial resolution of GET can be obtained using MEAs.

Abstract:Objective.The micro-electrode array (MEA) is a cell-culture surface with integrated electrodes used for assays of electrically excitable cells and tissues. MEAs have been a workhorse in the study of neurons and myocytes, owing to the scalability and millisecond temporal resolution of the technology. However, traditional MEAs are opaque, precluding inverted microscope access to modern genetically encoded optical sensors and effectors.Approach. To address this gap, transparent MEAs have been developed. However, for many labs, transparent MEAs remain out of reach due to the cost of commercially available products, and the complexity of custom fabrication. Here, we describe an open-source transparent MEA based on the OpenEphys platform (Siegleet al2017J. Neural Eng.14045003).Main results.We demonstrate the performance of this transparent MEA in a multiplexed electrical and optogenetic assay of primary rat hippocampal neurons.Significance.This open-source transparent MEA and recording platform is designed to be accessible, requiring minimal microelectrode fabrication or circuit design experience. We include low-noise connectors for seamless integration with the Intan Technologies headstage, and a mechanically stable adaptor conforming to the 24-well plate footprint for compatibility with most inverted microscopes.

Abstract:The development of microelectrode arrays (MEAs) along with complementary advances in electronics, mechanics and software to connect with these arrays has led to the in vitro interfacing and benchtop electrophysiological models of several electrically active cells such as neurons and cardiomyocytes proving vital models and testing of human disease conditions in a dish/on a chip. This topical review deals with the micro/nanofabrication technology development of Microelectrodes Arrays from early silicon based developments to today's additive manufacturing technologies that have been employed to address bio-micro-electro-mechanical systems tool development in this space. Specifically 2D and 3D MEAs technologies have been reviewed in this paper along with a broad overview of some of the biological applications using these devices that are advancing the very state of biomedical research.

Abstract:Engineered 3D neural tissues made of neurons and glial cells derived from human induced pluripotent stem cells (hiPSC) are among the most promising tools in drug discovery and neurotoxicology. They represent a cheaper, faster, and more ethical alternative to in vivo animal testing that will likely close the gap between in vitro animal models and human clinical trials. Micro-Electrode Array (MEA) technology is known to provide an assessment of compound effects on neural 2D cell cultures and acute tissue preparations by real-time, non-invasive, and long-lasting electrophysiological monitoring of spontaneous and evoked neuronal activity. Nevertheless, the use of engineered 3D neural tissues in combination with MEA biochips still involves series of constraints, such as drastically limited diffusion of oxygen and nutrients within tissues mainly due to the lack of vascularization. Therefore, 3D neural tissues are extremely sensitive to experimental conditions and require an adequately designed interface that provides optimal tissue survival conditions. A well-suited technique to overcome this issue is the combination of the Air-Liquid Interface (ALI) tissue culture method with the MEA technology. We have developed a full 3D neural tissue culture process and a data acquisition system composed of high-end electronics and novel MEA biochips based on porous, flexible, thin-film membranes integrating recording electrodes, named as "Strip-MEA," to allow the maintenance of an ALI around the 3D neural tissues. The main motivation of the porous MEA biochips development was the possibility to monitor and to study the electrical activity of 3D neural tissues under different recording configurations, (i) the Strip-MEA can be placed below a tissue, (ii) or by taking advantage of the ALI, be directly placed on top of the tissue, or finally, (iii) it can be embedded into a larger neural tissue generated by the fusion of two (or more) tissues placed on both sides of the Strip-MEA allowing the recording from its inner part. This paper presents the recording and analyses of spontaneous activity from the three positioning configurations of the Strip-MEAs. Obtained results are discussed with the perspective of developing in vitro models of brain diseases and/or impairment of neural network functioning.

Abstract:Crohn’s disease (CD) is often considered to be an autoimmune condition or, alternatively, an autoinflammatory condition, based on the observation of host-directed inflammatory processes. However, the underlying basis of this deleterious inflammatory response remains elusive. Recent findings from genetic and genomic studies have altered the perspective on the pathogenesis of CD, hinting at defects in innate immune sensing of intracellular bacteria and the handling of these organisms through autophagy. These findings are consistent with emerging data from immunological studies that point to a systemic immune deficiency in CD patients. Both sets of data (genetic predisposition and immunodeficiency) are consistent with the longstanding hypothesis that mycobacteria might be involved in the etiology of CD. In this article, we discuss the convergence of these three lines of investigation and highlight important knowledge gaps required in order to address the mycobacterial hypothesis with greater clarity. In the coming years, clinical immunological investigations should focus on defining the specificity of functional immune defects with regards to microbes and their associated ligands. Should CD result from a dysfunctional host–pathogen interaction, elucidation of the microbes that can exploit such defects to induce a chronic inflammatory disease is critical for the development of subsequent diagnostic assays and clinical interventions.
Vena Cava Filters: Let’s Not be “Blinded by Science”

Abstract:The expansion of less invasive, catheter-based endovascular procedures combined with the simplification and miniaturization of inferior vena cava (IVC) filters and their delivery systems has irrevocably altered the procedure of vena cava interruption. What once required a laparotomy for caval “clipping” may now be a 10-minute, percutaneous filter insertion using ultrasound guidance at the bedside. Such dramatic changes make the current, liberalized use of these devices (particularly among the critically ill or injured) understandable. However, any rapidly evolving intervention should be regularly scrutinized, and Dr Streiff’s monograph provides a studious and extensively referenced review of the modern practice of IVC filter use. Dr Streiff’s rigorous review of almost 250 reports leads the reader to conclude that we should not use IVC filters as often as we do. Throughout the manuscript, we are reminded that much of the available data regarding IVC filters is scientifically unreliable. Even the most valid prospective comparison of IVC filters to anticoagulant therapy [1] excluded many complex cases and reported primary endpoints of thrombotic complications that were not controlled for the use of antithrombotic therapy (which may be acceptable since we do not really even have Class A scientific evidence that heparin is effective treatment for deep vein thrombosis [DVT]). Realistically, validation (by Dr Streiff’s scientific standards) for IVC filter use in many clinical situations will never be forthcoming, just as we will never have a scientifically rigorous study proving heparin prevents pulmonary embolism (PE) in patients with acute DVT. Some of our business just has to be intuitive. Pulmonary embolism remains one of the most frequent causes of death among adult hospitalized patients, and PE may be the single most preventable cause of death among high-risk patient groups. It is most devastating when PE is fatal in a person who would be expected to otherwise recover from his or her illness, surgery, or traumatic injury, and these deaths continue despite the widespread use of mechanical and pharmacologic prophylaxis, even low molecular weight heparins. We cannot prevent all deaths, and we cannot prevent all PEs, but what we can do is try to prevent fatal PE. If the prevention of fatal pulmonary embolism is our singular endpoint, then we can accomplish this goal in one of the following ways:

Abstract:With the completion of genome sequencing of more and more organisms, research focus has now been shifted from sequencing to delineating the biological functions of all genes coded within the genome of a particular organism. Methodologies of biological research are evolving from “one gene in one experiment” to “multiple genes in one experiment” paradigm. Microarrays, including DNA microarrays, protein microarrays, cell microarrays, and tissue microarrays, have proven to be extremely powerful tools for analyzing thousands of unique molecules in a biological system in a highly parallel and high throughput fashion, making it possible to gain a global picture of the system under study. In this chapter, we first discuss different formats of the microarray technologies, and then the steps involved in a microarray experiment, such as selection of probes, array-making, target preparation, hybridization, signal readout, image processing, and informatics. Finally, the applications of microarray technologies in biological research, medical diagnostics, drug discovery and development, and toxicology will be discussed.

Abstract:Chips-based platforms intended for single-cell manipulation are considered powerful tools to analyze intercellular interactions and cellular functions. Although the conventional cell co-culture models could investigate cell communication to some extent, the role of a single cell requires further analysis. In this study, a precise intercellular interaction model was built using a microelectrode array [microelectrode array (MEA)]-based and dielectrophoresis-driven single-cell manipulation chip. The integrated platform enabled precise manipulation of single cells, which were either trapped on or transferred between electrodes. Each electrode was controlled independently to record the corresponding cellular electrophysiology. Multiple parameters were explored to investigate their effects on cell manipulation including the diameter and depth of microwells, the geometry of cells, and the voltage amplitude of the control signal. Under the optimized microenvironment, the chip was further evaluated using 293T and neural cells to investigate the influence of electric field on cells. An examination of the inappropriate use of electric fields on cells revealed the occurrence of oncosis. In the end of the study, electrophysiology of single neurons and network of neurons, both differentiated from human induced pluripotent stem cells (iPSC), was recorded and compared to demonstrate the functionality of the chip. The obtained preliminary results extended the nature growing model to the controllable level, satisfying the expectation of introducing more elaborated intercellular interaction models.

Abstract:Microelectrode arrays (MEAs) for stimulation and signal recording of in vitro cultured neurons are presented. Each MEA is composed of 60 independent electrodes with 59 working ones and one reference one. These electrodes are divided into 30 pairs. Through each pair of electrodes, four independent states can be realized to define the accessing modes of neurons cultured on the surface of the electrodes. A total MEA covers an area of 10 mm×10 mm. MEAs are fabricated in a silicon-based semiconductor process. An implemented MEA is bonded on a specially designed printed-circuit-board (PCB) and surrounded by a culture chamber. An impedance measurement has been made to verify the electrical characteristics of MEAs. The surface was modified to enhance the biocompatibility. A series of PC12 cells culture experiments validates the effectiveness of the modification. An extracellular signal recording experiment with acetylcholine (Ach) as a stimulant has been carried out, and the results show the feasibility of MEAs for extracellular action potential recording. Extracellular electrical stimulation and recording experiments have been carried out too. They indicate that MEAs can be used for extracellular stimulation, recording, simultaneous stimulation and recording, and isolation of PC12 cells network cultured in vitro.

Abstract:The integration of microfabrication and biomaterials enables construction of miniaturized 3D microenvironments with biomimetic micro-architectural and functional features to advance cell-based assays for mechanism investigation of physio/pathology and for prediction of drug responses. However, current biomaterials-assisted constructions of miniaturized 3D cellular microenvironments usually involve cells in the microfabrication process, limiting their wide application in most biomedical labs, where expertise and facilities are not readily available. Here we tackle this challenge by developing off-the-shelf microsponge arrays as pre-formed micro-patterned templates which can separate the microfabrication steps from the cell-handling steps and miniaturize the cell-based assays. The microsponge arrays with tailored microarchitectures (e.g. micropillar/well arrays or bifurcated vascular network) could be stored and delivered to distant locations as ready-to-use chips. The highly porous and microscale sponges enabled automatic and uniform loading of cellular niche components (cells, matrices and soluble factors) by simply pipetting, making it accessible to any lab with basic cell culture setups. Meanwhile, the chips containing miniaturized 3D cellular microenvironments with versatile micro-architectural designs could be integrated (i.e. by autoloading and sandwiching) to enable novel 3D cell-based assays (e.g. discrete gradient-based cytotoxicity test and horizontal 3D invasion assay) in an efficient and parallel manner. The off-the-shelf platform based on microsponge array is expected to be widely applicable across multiple disciplines in cell biology, cell/tissue engineering and pharmacological science.

Abstract:Microarrays have become extremely powerful experimental tools for high-throughput screening of cell behaviors in multivariate microenvironments. Herein, a microarray-based high-throughput platform with biochemistry gradients was developed using poly(limonene carbonate) (PLimC) as a substrate through thiol-ene click chemistry. ATR-IR, XPS, Raman spectrum, and water contact angle results demonstrated that the sulfhydryl molecules, including PEG (polyethylene glycol) and RGD (arginine-glycine-aspartic acid) peptide, could be grafted onto PLimC substrates, while the grafting density could be well controlled by regulating the intensity of UV irradiation. Then, microarrays with a gradient of RGD grafting density were fabricated by using UV irradiation patterned by a photomask and a gradient light filter. Adhesion experiments of smooth muscle cells and 3T3-L1 mouse embryonic fibroblast cells proved that the cell behaviors were highly determined by the RGD density. This platform puts forward a facile, high-throughput method to study the effect of biochemical signal density on cell behaviors.

Abstract:Flexible multielectrode arrays with glassy carbon (GC) electrodes and metal interconnection (hybrid MEAs) have shown promising performance in multi-channel neurochemical sensing. A primary challenge faced by hybrid MEAs fabrication is the adhesion of the metal traces with the GC electrodes, as prolonged electrical and mechanical stimulation can lead to adhesion failure. Previous devices with GC electrodes and interconnects made of a homogeneous material (all GC) demonstrated exceptional electrochemical stability but required miniaturization for enhanced tissue integration and chronic electrochemical sensing. In this study, we used two different methods for the fabrication of all GC-MEAs on thin flexible substrates with miniaturized features. The first method, like that previously reported, involves a double pattern-transfer photolithographic process, including transfer-bonding on temporary polymeric support. The second method requires a double-etching process, which uses a 2 μm-thick low stress silicon nitride coating of the Si wafer as the bottom insulator layer for the MEAs, bypassing the pattern-transfer and demonstrating a novel technique with potential advantages. We confirmed the feasibility of the two fabrication processes by verifying the practical conductivity of 3 μm-wide 2 μm-thick GC traces, the GC microelectrode functionality, and their sensing capability for the detection of serotonin using fast scan cyclic voltammetry. Through the exchange and discussion of insights regarding the strengths and limitations of these microfabrication methods, our goal is to propel the advancement of GC-based MEAs for the next generation of neural interface devices.

Abstract:Neuronal networks in dissociated culture combined with cell engineering technology offer a pivotal platform to constructively explore the relationship between structure and function in living neuronal networks. Here, we fabricated defined neuronal networks possessing a modular architecture on high-density microelectrode arrays (HD-MEAs), a state-of-the-art electrophysiological tool for recording neural activity with high spatial and temporal resolutions. We first established a surface coating protocol using a cell-permissive hydrogel to stably attach polydimethylsiloxane microfluidic film on the HD-MEA. We then recorded the spontaneous neural activity of the engineered neuronal network, which revealed an important portrait of the engineered neuronal network--modular architecture enhances functional complexity by reducing the excessive neural correlation between spatially segregated modules. The results of this study highlight the impact of HD-MEA recordings combined with cell engineering technologies as a novel tool in neuroscience to constructively assess the structure-function relationships in neuronal networks.

Abstract:DNA microarray technology that allows simultaneous assay of thousands of genes in a single experiment has steadily advanced to become a mainstream method used in research, and has reached a stage that envisions its use in medical applications and personalized medicine. Many different strategies have been developed for manufacturing DNA microarrays. In this chapter, we discuss the manufacturing characteristics of seven microarray platforms that were used in a recently completed large study by the MicroArray Quality Control (MAQC) consortium, which evaluated the concordance of results across these platforms. The platforms can be grouped into three categories: (1) in situ synthesis of oligonucleotide probes on microarrays (Affymetrix GeneChip (R) arrays based on photolithography synthesis and Agilent's arrays based on inkjet synthesis); (2) spotting of presynthesized oligonucleotide probes on microarrays (GE Healthcare's CodeLink system, Applied Biosystems' Genome Survey Microarrays, and the custom microarrays printed with Operon's oligonucleotide set); and (3) deposition of presynthesized oligonucleotide probes on bead-based microarrays (Illumina's BeadChip microarrays). We conclude this chapter with our views on the challenges and opportunities toward acceptance of DNA microarray data in clinical and regulatory settings.

Abstract:Screening for effective therapeutic agents from millions of drug candidates is costly, time consuming, and often faces concerns due to the extensive use of animals. To improve cost effectiveness, and to minimize animal testing in pharmaceutical research, in vitro monolayer cell microarrays with multiwell plate assays have been developed. Integration of cell microarrays with microfluidic systems has facilitated automated and controlled component loading, significantly reducing the consumption of the candidate compounds and the target cells. Even though these methods significantly increased the throughput compared to conventional in vitro testing systems and in vivo animal models, the cost associated with these platforms remains prohibitively high. Besides, there is a need for three-dimensional (3D) cell-based drug-screening models which can mimic the in vivo microenvironment and the functionality of the native tissues. Here, we present the state-of-the-art microengineering approaches that can be used to develop 3D cell-based drug-screening assays. We highlight the 3D in vitro cell culture systems with live cell-based arrays, microfluidic cell culture systems, and their application to high-throughput drug screening. We conclude that among the emerging microengineering approaches, bioprinting holds great potential to provide repeatable 3D cell-based constructs with high temporal, spatial control and versatility.
