Abstract:Abstract Background Dynamic functional connectivity (dFC) has become an important measure for understanding brain function and as a potential biomarker. However, various methodologies have been developed for assessing dFC, and it is unclear how the choice of method affects the results. In this work, we aimed to study the results variability of commonly used dFC methods. Methods We implemented 7 dFC assessment methods in Python and used them to analyze the functional magnetic resonance imaging data of 395 subjects from the Human Connectome Project. We measured the similarity of dFC results yielded by different methods using several metrics to quantify overall, temporal, spatial, and intersubject similarity. Results Our results showed a range of weak to strong similarity between the results of different methods, indicating considerable overall variability. Somewhat surprisingly, the observed variability in dFC estimates was found to be comparable to the expected functional connectivity variation over time, emphasizing the impact of methodological choices on the final results. Our findings revealed 3 distinct groups of methods with significant intergroup variability, each exhibiting distinct assumptions and advantages. Conclusions Overall, our findings shed light on the impact of dFC assessment analytical flexibility and highlight the need for multianalysis approaches and careful method selection to capture the full range of dFC variation. They also emphasize the importance of distinguishing neural-driven dFC variations from physiological confounds and developing validation frameworks under a known ground truth. To facilitate such investigations, we provide an open-source Python toolbox, PydFC, which facilitates multianalysis dFC assessment, with the goal of enhancing the reliability and interpretability of dFC studies.

Abstract:The brain is a complex, multiscale dynamical system composed of many interacting regions. Knowledge of the spatiotemporal organization of these interactions is critical for establishing a solid understanding of the brain’s functional architecture and the relationship between neural dynamics and cognition in health and disease. The possibility of studying these dynamics through careful analysis of neuroimaging data has catalyzed substantial interest in methods that estimate time-resolved fluctuations in functional connectivity (often referred to as “dynamic” or time-varying functional connectivity; TVFC). At the same time, debates have emerged regarding the application of TVFC analyses to resting fMRI data, and about the statistical validity, physiological origins, and cognitive and behavioral relevance of resting TVFC. These and other unresolved issues complicate interpretation of resting TVFC findings and limit the insights that can be gained from this promising new research area. This article brings together scientists with a variety of perspectives on resting TVFC to review the current literature in light of these issues. We introduce core concepts, define key terms, summarize controversies and open questions, and present a forward-looking perspective on how resting TVFC analyses can be rigorously and productively applied to investigate a wide range of questions in cognitive and systems neuroscience.

Abstract:Dynamic functional connectivity is an effective measure for the brain's responses to continuous stimuli. We propose an inferential method to detect the dynamic changes of brain networks based on time-varying graphical models. Whereas most existing methods focus on testing the existence of change points, the dynamics in the brain network offer more signals in many neuroscience studies. We propose a novel method to conduct hypothesis testing on changes in dynamic brain networks. We introduce a bootstrap statistic to approximate the supreme of the high-dimensional empirical processes over dynamically changing edges. Our simulations show that this framework can capture the change points with changed connectivity. Finally, we apply our method to a brain imaging dataset under a natural audio-video stimulus and illustrate that we are able to detect temporal changes in brain networks. The functions of the identified regions are consistent with specific emotional annotations, which are closely associated with changes inferred by our method.

Abstract:Abstract The importance of how brain networks function together to create brain states has become increasingly recognized. Therefore, an investigation of eyes-open resting state dynamic functional network connectivity (dFNC) of healthy controls (HC) versus that of schizophrenia patients (SP) via both fMRI and a novel MEG pipeline was completed. The fMRI analysis used a spatial independent component analysis (ICA) to determine the networks on which the dFNC was based. The MEG analysis utilized a source-space activity estimate (MNE/dSPM) whose result was the input to a spatial ICA, on which the networks of the MEG dFNC was based. We found that dFNC measures reveal significant differences between HC and SP, which depended upon the imaging modality. Consistent with previous findings, a dFNC analysis predicated on fMRI data revealed HC and SP remain in different overall brain states (defined by a k-means clustering of network correlations) for significantly different periods of time, with SP spending less time in a highly-connected state. The MEG dFNC, in contrast, revealed group differences in more global statistics: SP changed between meta-states (k-means cluster states that are allowed to overlap in time) significantly more often and to states which were more different, relative to HC. MEG dFNC also revealed a highly connected state where a significant difference was observed in inter-individual variability, with greater variability among SP. Overall, our results show that fMRI and MEG reveal between-group functional connectivity differences in distinct ways, highlighting the utility of using each of the modalities individually, or potentially a combination of modalities, to better inform our understanding of disorders such as schizophrenia.
Principal components of functional connectivity: A new approach to study dynamic brain connectivity during rest

Abstract:Functional connectivity (FC) as measured by correlation between fMRI BOLD time courses of distinct brain regions has revealed meaningful organization of spontaneous fluctuations in the resting brain. However, an increasing amount of evidence points to non-stationarity of FC; i.e., FC dynamically changes over time reflecting additional and rich information about brain organization, but representing new challenges for analysis and interpretation. Here, we propose a data-driven approach based on principal component analysis (PCA) to reveal hidden patterns of coherent FC dynamics across multiple subjects. We demonstrate the feasibility and relevance of this new approach by examining the differences in dynamic FC between 13 healthy control subjects and 15 minimally disabled relapse-remitting multiple sclerosis patients. We estimated whole-brain dynamic FC of regionally-averaged BOLD activity using sliding time windows. We then used PCA to identify FC patterns, termed "eigenconnectivities", that reflect meaningful patterns in FC fluctuations. We then assessed the contributions of these patterns to the dynamic FC at any given time point and identified a network of connections centered on the default-mode network with altered contribution in patients. Our results complement traditional stationary analyses, and reveal novel insights into brain connectivity dynamics and their modulation in a neurodegenerative disease.

Abstract:Neuroimaging techniques such as MRI have been widely used to explore the associations between brain areas. Structural connectivity (SC) captures the anatomical pathways across the brain and functional connectivity (FC) measures the correlation between the activity of brain regions. These connectivity measures have been much studied using network theory in order to uncover the distributed organization of brain structures, in particular FC for task-specific brain communication. However, the application of network theory to study FC matrices is often "static" despite the dynamic nature of time series obtained from fMRI. The present study aims to overcome this limitation by introducing a network-oriented analysis applied to whole-brain effective connectivity (EC) useful to interpret the brain dynamics. Technically, we tune a multivariate Ornstein-Uhlenbeck (MOU) process to reproduce the statistics of the whole-brain resting-state fMRI signals, which provides estimates for MOU-EC as well as input properties (similar to local excitabilities). The network analysis is then based on the Green function (or network impulse response) that describes the interactions between nodes across time for the estimated dynamics. This model-based approach provides time-dependent graph-like descriptor, named communicability, that characterize the roles that either nodes or connections play in the propagation of activity within the network. They can be used at both global and local levels, and also enables the comparison of estimates from real data with surrogates (e.g. random network or ring lattice). In contrast to classical graph approaches to study SC or FC, our framework stresses the importance of taking the temporal aspect of fMRI signals into account. Our results show a merging of functional communities over time (in which input properties play a role), moving from segregated to global integration of the network activity. Our formalism sets a solid ground for the analysis and interpretation of fMRI data, including task-evoked activity.

Abstract:The number and variety of connectivity estimation methods is likely to continue to grow over the coming decade. Comparisons between methods are necessary to prune this growth to only the most accurate and robust methods. However, the nature of connectivity is elusive with different methods potentially attempting to identify different aspects of connectivity. Commonalities of connectivity definitions across methods upon which base direct comparisons can be difficult to derive. Here, we explicitly define "effective connectivity" using a common set of observation and state equations that are appropriate for three connectivity methods: dynamic causal modeling (DCM), multivariate autoregressive modeling (MAR), and switching linear dynamic systems for fMRI (sLDSf). In addition while deriving this set, we show how many other popular functional and effective connectivity methods are actually simplifications of these equations. We discuss implications of these connections for the practice of using one method to simulate data for another method. After mathematically connecting the three effective connectivity methods, simulated fMRI data with varying numbers of regions and task conditions is generated from the common equation. This simulated data explicitly contains the type of the connectivity that the three models were intended to identify. Each method is applied to the simulated data sets and the accuracy of parameter identification is analyzed. All methods perform above chance levels at identifying correct connectivity parameters. The sLDSf method was superior in parameter estimation accuracy to both DCM and MAR for all types of comparisons.

Abstract:A crucial challenge in neuroscience involves characterising brain dynamics from high-dimensional brain recordings. Dynamic Functional Connectivity (dFC) is an analysis paradigm that aims to address this challenge. dFC consists of a time-varying matrix (dFC matrix) expressing how pairwise interactions across brain areas change with time. However, the main dFC approaches have been developed and applied mostly empirically, lacking a unifying theoretical framework, a general interpretation, and a common set of measures to quantify the dFC matrices properties. Moreover, the dFC field has been lacking ad-hoc algorithms to compute and process the matrices efficiently. This has prevented the field to show its full potential with high-dimensional datasets and/or real time applications. With this paper, we introduce the Dynamic Symmetric Connectivity Matrix analysis framework (DySCo), with its associated repository. DySCo is a unifying approach that allows the study of brain signals at different spatio-temporal scales, down to voxel level, that is computationally ultrafast. DySCo unifies in a single theoretical framework the most employed dFC matrices, which share a common mathematical structure. Doing so it allows: 1) A new interpretation of dFC that further justifies its use to capture the spatiotemporal patterns of data interactions in a form that is easily translatable across different imaging modalities. 2) The introduction of the the Recurrence Matrix EVD to compute and store the eigenvectors and eigenvalues of all types of dFC matrices in an efficent manner that is orders of magnitude faster than naive algorithms, and without loss of information. 3) To simply define quantities of interest for the dynamic analyses such as: the amount of connectivity (norm of a matrix) the similarity between matrices, their informational complexity. The methodology developed here is validated on both a synthetic dataset and a rest/N-back task experimental paradigm - the fMRI Human Connectome Project dataset. We demonstrate that all the measures proposed are highly sensitive to changes in brain configurations. To illustrate the computational efficiency of the DySCo toolbox, we perform the analysis at the voxel-level, a computationally very demanding task which is easily afforded by the RMEVD algorithm.

Abstract:Contemporary neuroimaging methods can shed light on the basis of human neural and cognitive specializations, with important implications for neuroscience and medicine. Different MRI acquisitions provide different brain networks at the macroscale; whilst diffusion-weighted MRI (dMRI) provides a structural connectivity (SC) coincident with the bundles of parallel fibers between brain areas, functional MRI (fMRI) accounts for the variations in the blood-oxygenation-level-dependent T2* signal, providing functional connectivity (FC).Understanding the precise relation between FC and SC, that is, between brain dynamics and structure, is still a challenge for neuroscience. To investigate this problem, we acquired data at rest and built the corresponding SC (with matrix elements corresponding to the fiber number between brain areas) to be compared with FC connectivity matrices obtained by 3 different methods: directed dependencies by an exploratory version of structural equation modeling (eSEM), linear correlations (C) and partial correlations (PC). We also considered the possibility of using lagged correlations in time series; so, we compared a lagged version of eSEM and Granger causality (GC). Our results were two-fold: firstly, eSEM performance in correlating with SC was comparable to those obtained from C and PC, but eSEM (not C nor PC) provides information about directionality of the functional interactions. Second, interactions on a time scale much smaller than the sampling time, captured by instantaneous connectivity methods, are much more related to SC than slow directed influences captured by the lagged analysis. Indeed the performance in correlating with SC was much worse for GC and for the lagged version of eSEM. We expect these results to supply further insights to the interplay between SC and functional patterns, an important issue in the study of brain physiology and function.
Dynamic EEG-fMRI mapping: Revealing the relationship between brain connectivity and cognitive state

Abstract:This study investigated the dynamic connectivity patterns between EEG and fMRI modalities, contributing to our understanding of brain network interactions. By employing a comprehensive approach that integrated static and dynamic analyses of EEG-fMRI data, we were able to uncover distinct connectivity states and characterize their temporal fluctuations. The results revealed modular organization within the intrinsic connectivity networks (ICNs) of the brain, highlighting the significant roles of sensory systems and the default mode network. The use of a sliding window technique allowed us to assess how functional connectivity varies over time, further elucidating the transient nature of brain connectivity. Additionally, our findings align with previous literature, reinforcing the notion that cognitive states can be effectively identified through short-duration data, specifically within the 30-60 second timeframe. The established relationships between connectivity strength and cognitive processes, particularly during different visual states, underscore the relevance of our approach for future research into brain dynamics. Overall, this study not only enhances our understanding of the interplay between EEG and fMRI signals but also paves the way for further exploration into the neural correlates of cognitive functions and their implications in clinical settings. Future research should focus on refining these methodologies and exploring their applications in various cognitive and clinical contexts.

Abstract:Measurement of correlations between brain regions (functional connectivity) using blood oxygen level dependent (BOLD) fMRI has proven to be a powerful tool for studying the functional organization of the brain. Recently, dynamic functional connectivity has emerged as a major topic in the resting-state BOLD fMRI literature. Here, using simulations and multiple sets of empirical observations, we confirm that imposed task states can alter the correlation structure of BOLD activity. However, we find that observations of "dynamic" BOLD correlations during the resting state are largely explained by sampling variability. Beyond sampling variability, the largest part of observed "dynamics" during rest is attributable to head motion. An additional component of dynamic variability during rest is attributable to fluctuating sleep state. Thus, aside from the preceding explanatory factors, a single correlation structure-as opposed to a sequence of distinct correlation structures-may adequately describe the resting state as measured by BOLD fMRI. These results suggest that resting-state BOLD correlations do not primarily reflect moment-to-moment changes in cognitive content. Rather, resting-state BOLD correlations may predominantly reflect processes concerned with the maintenance of the long-term stability of the brain's functional organization.

Abstract:Numerous dynamic functional connectivity (dFC) methods have been proposed to study time-resolved network reorganization in rest and task fMRI. However, a comprehensive comparison of their performance is lacking. In this study, we compared the efficacy of seven dFC methods (and their enhanced versions) to track transient network reconfiguration using simulation data. The seven methods include flexible least squares (FLS), dynamic conditional correlation (DCC), general linear Kalman filter (GLKF), multiplication of temporal derivatives (MTD), sliding-window functional connectivity with L1-regularization (SWFC), hidden Markov models (HMM), and hidden semi-Markov models (HSMM). Multiple datasets of non-fMRI-BOLD and fMRI-BOLD signals with predefined covariance structures, signal-to-noise ratio levels, and sojourn time distributions were simulated. We adopted inter-subject analysis to eliminate the effects of signals of non-interest, resulting in enhanced methods: ISSWFC, ISMTD, ISDCC, ISFLS, ISKF, ISHMM, and ISHSMM. Efficacy was defined as the spatiotemporal association between simulated and estimated data. We found that all enhanced dFC methods outperformed their original versions. Efficacies depend on several factors, such as considering the neurovascular effect in simulated data, the covariance structure between two time series, state sojourn distribution, and signal-to-noise ratio levels. These results highlight the importance of selecting appropriate dFC methods in fMRI study.

Abstract:Dynamic functional connectivity (dFC) has been increasingly used to characterize the brain transient temporal functional patterns and their alterations in diseased brains. Meanwhile, naturalistic neuroimaging paradigms have been an emerging approach for cognitive neuroscience with high ecological validity. However, the test-retest reliability of dFC in naturalistic paradigm neuroimaging is largely unknown. To address this issue, we examined the test-retest reliability of dFC in functional magnetic resonance imaging (fMRI) under natural viewing condition. The intraclass correlation coefficients (ICC) of four dFC statistics including standard deviation (Std), coefficient of variation (COV), amplitude of low frequency fluctuation (ALFF), and excursion (Excursion) were used to measure the test-retest reliability. The test-retest reliability of dFC in naturalistic viewing condition was then compared with that under resting state. Our experimental results showed that: (a) Global test-retest reliability of dFC was much lower than that of static functional connectivity (sFC) in both resting-state and naturalistic viewing conditions; (b) Both global and local (including visual, limbic and default mode networks) test-retest reliability of dFC could be significantly improved in naturalistic viewing condition compared to that in resting state; (c) There existed strong negative correlation between sFC and dFC, weak negative correlation between dFC and dFC-ICC (i.e., ICC of dFC), as well as weak positive correlation between dFC-ICC and sFC-ICC (i.e., ICC of sFC). The present study provides novel evidence for the promotion of naturalistic paradigm fMRI in functional brain network studies.
Spectral Dynamic Causal Modelling: A Didactic Introduction and its Relationship with Functional Connectivity

Abstract:We present a didactic introduction to spectral Dynamic Causal Modelling (DCM), a Bayesian state-space modelling approach used to infer effective connectivity from non-invasive neuroimaging data. Spectral DCM is currently the most widely applied DCM variant for resting-state functional MRI analysis. Our aim is to explain its technical foundations to an audience with limited expertise in state-space modelling and spectral data analysis. Particular attention will be paid to cross-spectral density, which is the most distinctive feature of spectral DCM and is closely related to functional connectivity, as measured by (zero-lag) Pearson correlations. In fact, the model parameters estimated by spectral DCM are those that best reproduce the cross-correlations between all measurements--at all time lags--including the zero-lag correlations that are usually interpreted as functional connectivity. We derive the functional connectivity matrix from the model equations and show how changing a single effective connectivity parameter can affect all pairwise correlations. To complicate matters, the pairs of brain regions showing the largest changes in functional connectivity do not necessarily coincide with those presenting the largest changes in effective connectivity. We discuss the implications and conclude with a comprehensive summary of the assumptions and limitations of spectral DCM.

Abstract:Abstract The human brain is organized into functional networks, whose spatial layout can be described with functional magnetic resonance imaging (fMRI). Interactions among these networks are highly dynamic and nonlinear, and evidence suggests that distinct functional network configurations interact on different levels of complexity. To gain new insights into topological properties of constellations interacting on different levels of complexity, we analyze a resting state fMRI dataset from the human connectome project. We first measure the complexity of correlational time series among resting state networks, obtained from sliding window analysis, by calculating their sample entropy. We then use graph analysis to create two functional representations of the network: A ‘high complexity network’ (HCN), whose inter-node interactions display irregular fast changes, and a ‘low complexity network’ (LCN), whose interactions are more self-similar and change more slowly in time. Graph analysis shows that the HCNs structure is significantly more globally efficient, compared to the LCNs, indicative of an architecture that allows for more integrative information processing. The LCNs layout displays significantly higher modularity than the HCNs, indicative of an architecture lending itself to segregated information processing. In the HCN, subcortical thalamic and basal ganglia networks display global hub properties, whereas cortical networks act as connector hubs in the LCN. These results can be replicated in a split sample dataset. Our findings show that investigating nonlinear properties of resting state dynamics offers new insights regarding the relative importance of specific brain regions to the two fundamental requirements for healthy brain functioning, that is, integration and segregation.

Abstract:"Resting‐state" functional magnetic resonance imaging (rs‐fMRI) is widely used to study brain connectivity. So far, researchers have been restricted to measures of functional connectivity that are computationally efficient but undirected, or to effective connectivity estimates that are directed but limited to small networks. Here, we show that a method recently developed for task‐fMRI—regression dynamic causal modeling (rDCM)—extends to rs‐fMRI and offers both directional estimates and scalability to whole‐brain networks. First, simulations demonstrate that rDCM faithfully recovers parameter values over a wide range of signal‐to‐noise ratios and repetition times. Second, we test construct validity of rDCM in relation to an established model of effective connectivity, spectral DCM. Using rs‐fMRI data from nearly 200 healthy participants, rDCM produces biologically plausible results consistent with estimates by spectral DCM. Importantly, rDCM is computationally highly efficient, reconstructing whole‐brain networks (>200 areas) within minutes on standard hardware. This opens promising new avenues for connectomics.

Abstract:Understanding how neural populations interact is crucial to understand brain function. Most common approaches to infer neural interactions are based on Granger causality (GC) analyses and effective connectivity (EC) models of neural time series. However, an in-depth investigation of the similarity and complementarity of these approaches is currently lacking. GC and EC are classically thought to provide complementary information about the interdependence between neural signals. Whereas GC quantifies the amount of predictability between time series and it is interpreted as a measure of information flow, EC quantifies the amount and sign of the interaction, and it is often interpreted as the causal influence that a neural unit exert over another. Here, we show that, in the context of functional magnetic resonance imaging (fMRI) data analysis and first-order autoregressive models, GC and EC share common assumptions and are mathematically related. More precisely, by defining a ‘corrected’ version of GC accounting for unequal noise variances affecting the source and target node, we show that the two measures are linked by an approximately quadratic relation, where positive or negative values of EC are associated with identical values of GC. While the relation is obtained in limit of infinite sampling time, we use simulations to show that it can be observed in finite data samples as classically observed in neuroimaging studies, provided sufficiently long sampling, multiple sessions or group averaging. Finally, we compare the GC and EC analyses on fMRI data from the Human Connectome Project, and obtain results consistent with simulation outcomes. While GC and EC analyses do not provide reliable estimates at the single subject or single connection level, they become stable at the group level (more than approximately 20 subjects), where the predicted relation between GC and EC can be clearly observed from the data. To conclude, our study provides a common mathematical framework to make grounded methodological choices in the reconstruction and analysis of directed brain networks from neuroimaging time series.

Abstract:Functional magnetic resonance imaging (fMRI) provides insights into cognitive processes with significant clinical potential. However, delays in brain region communication and dynamic variations are often overlooked in functional network studies. We demonstrate that networks extracted from fMRI cross-correlation matrices, considering time lags between signals, show remarkable reliability when focusing on statistical distributions of network properties. This reveals a robust brain functional connectivity pattern, featuring a sparse backbone of strong 0-lag correlations and weaker links capturing coordination at various time delays. This dynamic yet stable network architecture is consistent across rats, marmosets, and humans, as well as in electroencephalogram (EEG) data, indicating potential universality in brain dynamics. Second-order properties of the dynamic functional network reveal a remarkably stable hierarchy of functional correlations in both group-level comparisons and test-retest analyses. Validation using alcohol use disorder fMRI data uncovers broader shifts in network properties than previously reported, demonstrating the potential of this method for identifying disease biomarkers.
Sliding window functional connectivity inference with nonstationary autocorrelations and cross-correlations

Abstract:Functional connectivity (FC) is the degree of synchrony of time series between distinct, spatially separated brain regions. While traditional FC analysis assumes the temporal stationarity throughout a brain scan, there is growing recognition that connectivity can change over time and is not stationary, leading to the concept of dynamic FC (dFC). Resting-state functional magnetic resonance imaging (fMRI) can assess dFC using the sliding window method with the correlation analysis of fMRI signals. Accurate statistical inference of sliding window correlation must consider the autocorrelated nature of the time series. Currently, the dynamic consideration is mainly confined to the point estimation of sliding window correlations. Using in vivo resting-state fMRI data, we first demonstrate the non-stationarity in both the cross-correlation function (XCF) and the autocorrelation function (ACF). Then, we propose the variance estimation of the sliding window correlation considering the nonstationary of XCF and ACF. This approach provides a means to dynamically estimate confidence intervals in assessing dynamic connectivity. Using simulations, we compare the performance of the proposed method with other methods, showing the impact of dynamic ACF and XCF on connectivity inference. Accurate variance estimation can help in addressing the critical issue of false positivity and negativity.

Abstract:The spatiotemporal structure of functional magnetic resonance imaging (fMRI) signals has provided a valuable window into the network underpinnings of human brain function and dysfunction. Although some cross-regional temporal correlation patterns (functional connectivity; FC) exhibit a high degree of stability across individuals and species, there is growing acknowledgment that measures of FC can exhibit marked changes over a range of temporal scales. Further, FC can co-vary with experimental task demands and ongoing neural processes linked to arousal, consciousness and perception, cognitive and affective state, and brain-body interactions. The increased recognition that such interrelated neural processes modulate FC measurements has raised both challenges and new opportunities in using FC to investigate brain function. Here, we review recent advances in the quantification of neural effects that shape fMRI FC and discuss the broad implications of these findings in the design and analysis of fMRI studies. We also discuss how a more complete understanding of the neural factors that shape FC measurements can resolve apparent inconsistencies in the literature and lead to more interpretable conclusions from fMRI studies.
