Abstract:There are various interactions which are hardly fited or even are not fited to the current accepted definitions of the hydrogen bond. However they possess characteristics of this interaction. It seems that it is partly connected with the fact these definitions are not precise. The typical 3c-4e (three centres – four electrons) A-H...B hydrogen bond is characterized by the single-atom A and B centres that are highly electronegative. On the other hand non-typical interactions that are not well fited to the hydrogen bond definitions are characterised by uncommon proton donors and/or proton acceptors. The cases of multi-centre proton acceptors, π-electron or σ-electron systems, are well known – such interactions are designated as A-H...π and A-H...σ hydrogen bonds, respectively. However the cases of interactions with the multi-centre proton donors and proton acceptors are not fited to the majority of definitions of the hydrogen bond. The π...H+...π system in the proton-bound homodimer of acetylene, is an example. This system is classified as hydrogen bonds according to the two-sites hydrogen bond, 2sHB, definition. There are other types of interactions discussed in this article, among them those that are undoubtedly unclassified as hydrogen bonds; i.e., hydride bonds and charge inverted hydrogen bonds, CIHBs. The special emphasis is also put here on the proton sponges and other systems such as: (FHF)- anion or (NgHNg)+ cations (Ng is the noble gas centre).

Abstract:Herein, we dismiss a recent proposal by Civiš, Hobza, and co-workers to modify the IUPAC definition of hydrogen bonds in order to expand the scope from protonic Y-Hδ+ to hydridic Y-Hδ- hydrogen-bond donor fragments [J. Am. Chem. Soc. 2023, 145, 8550]. Based on accurate Kohn-Sham molecular orbital (KS-MO) analyses, we falsify the conclusion that interactions involving protonic and hydridic hydrogens are both hydrogen bonds; they are not. Instead, our quantitative KS-MO, energy decomposition, and Voronoi deformation density analyses reveal two fundamentally different bonding mechanisms for protonic Y-Hδ+ and hydridic Y-Hδ- fragments which go with charge transfer in opposite directions. On one hand, we confirm the IUPAC definition for regular hydrogen bonds in the case of protonic Y-Hδ+ fragments. On the other hand, complexes involving Y-Hδ- fragments are, in fact, acceptors in other well-known families of Lewis-acid/base interactions, such as halogen bonds, chalcogen bonds, and pnictogen bonds. These mechanisms lead to the same spectroscopic phenomenon in both the Y-Hδ+ and Y-Hδ- fragments, that is, the redshift in the Y-H stretching frequency, which is, thus, not an exclusive indicator for hydrogen bonding.

Abstract:In this paper we would like to highlight the problems of conceiving the "Hydrogen Bond" (HB) as a real short-range, directional, electrostatic, attractive interaction and to reframe its nature through the non-approximated view of condensed matter offered by a Quantum Electro-Dynamic (QED) perspective. We focus our attention on water, as the paramount case to show the effectiveness of this 40-year-old theoretical background, which represents water as a two-fluid system (where one of the two phases is coherent). The HB turns out to be the result of the electromagnetic field gradient in the coherent phase of water, whose vacuum level is lower than in the non-coherent (gas-like) fraction. In this way, the HB can be properly considered, i.e., no longer as a "dipolar force" between molecules, but as the phenomenological effect of their collective thermodynamic tendency to occupy a lower ground state, compatible with temperature and pressure. This perspective allows to explain many "anomalous" behaviours of water and to understand why the calculated energy associated with the HB should change when considering two molecules (water-dimer), or the liquid state, or the different types of ice. The appearance of a condensed, liquid, phase at room temperature is indeed the consequence of the boson condensation as described in the context of spontaneous symmetry breaking (SSB). For a more realistic and authentic description of water, condensed matter and living systems, the transition from a still semi-classical Quantum Mechanical (QM) view in the first quantization to a Quantum Field Theory (QFT) view embedded in the second quantization is advocated.

The Extended Hydrogen Bond: A Coupling Pair of Flexible and Polarizable Dipoles

Abstract:Being essential to life on earth, the hydrogen bond and its configuration, performance, and functionality become increasingly inspiring. We humbly share a three-body coupling X:R-Y system involving a pair of retractable and polarizable Z-X and R-Y dipoles. The (:) is the negative polar end of a dipole. The X:R-Y bond covers at least four situations, meets the unique criterion of force combination, and possesses at least five characteristics. Specifically, the lone-pair-engaged N/O:H-O/N/C bonds feature properly the performances of H2O and CHNO molecular assemblies; the dipolar MP or atomic vacancy V0 replaced MP:R-Y bonds could coordinate molecular physisorption for catalysis and hydrogen storage; and the polarity-inverted M^+-O_2-:M^P formed during chemisorption drives the oxidation bonding and electronic dynamics. The combination of X:R attraction and X:Y repulsion is decisive to the performance of the X:R-Y system that follows the hydrogen bond cooperability and polarizability (HBCP) regulation in the segmental length, energy, and specific heat [Sun et al, Phys Rep 2023; 998:1-68]. The X:R-Y exhibits extraordinary adaptivity, recoverability, sensitivity, catalytic capability, and chemical reactivity. A perturbation such as mechanical compression, thermal loading, electronic polarization, or molecular undercoordination changes the X—Y distance by lengthening one segment and shortening the other. The HBCP premise has substantiated the understanding of water ice anomalies, molecular hydration interfaces, CHNO energetic assemblies, and oxygen chemisorption, inspiring promising ways of thinking about single-atom catalysis and low-dimensional high-TC superconductivity. Further extension of this amplification to other areas such as biological science and cell engineering would be even more fascinating and promising.

Hydrogen Bond Strengthens Acceptor Group: The Curious Case of the C-H···O=C Bond

Abstract:An H-bond involves the sharing of a hydrogen atom between an electronegative atom to which it is covalently bound (the donor) and another electronegative atom serving as an acceptor. Such bonds represent a critically important geometrical force in biological macromolecules and, as such, have been characterized extensively. H-bond formation invariably leads to a weakening within the acceptor moiety due to the pulling exerted by the donor hydrogen. This phenomenon can be compared to a spring connecting two masses; pulling one mass stretches the spring, similarly affecting the bond between the two masses. Herein, we describe the opposite phenomenon when investigating the energetics of the C-H···O=C bond. This bond underpins the most prevalent protein transmembrane dimerization motif (GxxxG) in which a glycine Cα-H on one helix forms a hydrogen bond with a carbonyl in a nearby helix. We use isotope-edited FT-IR spectroscopy and corroborating computational approaches to demonstrate a surprising strengthening of the acceptor C=O bond upon binding with the glycine Cα-H. We show that electronic factors associated with the Cα-H bond strengthen the C=O oscillator by increasing the s-character of the σ-bond, lowering the hyperconjugative disruption of the π-bond. In addition, a reduction of the acceptor C=O bond's polarity is observed upon the formation of the C-H···O=C bond. Our findings challenge the conventional understanding of H-bond dynamics and provide new insights into the structural stability of inter-helical protein interactions.
Electron Topological and Energetic Study of the Intermolecular Halogen Bonding Interactions in Complexes H2o Center Dot Center Dot Center Dot M (M = F-2, Clf, and Cf4)

Abstract:The halogen bonding complexes H2O center dot center dot center dot M (M = F-2, ClF, and CF4) in comparison with the hydrogen bonding H2O center dot center dot center dot HF complex are studied by high-level ab initio calculations and electron topological atoms-in-molecules (AIM) analyses. The basis set superposition error corrections are important to predict if the structures are in good agreement with the experimental results. Both the CCSD(T)/aug-cc-pVTZ calculations and the AIM analyses indicate a interaction strength order: H2O center dot center dot center dot HF > H2O center dot center dot center dot ClF > H2O center dot center dot center dot F-2 > H2O center dot center dot center dot CF4, with the interaction energies -7.91, -4.16, -1.11, and -1.05 kcal/mol, respectively. The symmetry-adapted perturbation theory analyses have been carried out towards understanding of the nature of the halogen bonding interactions in the complexes H2O center dot center dot center dot M (M = F-2, ClF, and CF4), where the exchange energies are the predominant repulsive components. For the complexes involving polar monomers, the hydrogen bonding H2O center dot center dot center dot HF and the halogen bonding H2O center dot center dot center dot ClF, the largest attractive contributions are the electrostatic energies. However, in H2O center dot center dot center dot F-2 and H2O center dot center dot center dot CF4, the attractive dispersion energies become more important, and the induction energy in the former complex is a little higher than that in the latter. In contrary to the red-shifts of H-F, Cl-F, and F-F bond stretching vibrational frequencies in the complexes H2O center dot center dot center dot M (M = HF, ClF, and F-2), the blue-shifts are predicted for C-F bonds neighboring water in H2O center dot center dot center dot CF4.
Hydrogen bonding interactions in PN···HX complexes: DFT and ab initio studies of structure, properties and topology

Abstract:Spin-restricted DFT (X3LYP and B3LYP) and ab initio (MP2(fc) and CCSD(fc)) calculations in conjunction with the Aug-CC-pVDZ and Aug-CC-pVTZ basis sets were performed on a series of hydrogen bonded complexes PN···HX (X = F, Cl, Br) to examine the variations of their equilibrium gas phase structures, energetic stabilities, electronic properties, and vibrational characteristics in their electronic ground states. In all cases the complexes were predicted to be stable with respect to the constituent monomers. The interaction energy (ΔE) calculated using a super-molecular model is found to be in this order: PN···HF > PN···HCl > PN···HBr in the series examined. Analysis of various physically meaningful contributions arising from the Kitaura-Morokuma (KM) and reduced variational space self-consistent-field (RVS-SCF) energy decomposition procedures shows that the electrostatic energy has significant contribution to the over-all interaction energy. Dipole moment enhancement (Δμ) was observed in these complexes expected of predominant dipole-dipole electrostatic interaction and was found to follow the trend PN···HF > PN···HCl > PN···HBr at the CCSD level. However, the DFT (X3LYP and B3LYP) and MP2 levels less accurately determined these values (in this order HF < HCl < HBr). Examination of the harmonic vibrational modes reveals that the PN and HX bands exhibit characteristic blue- and red shifts with concomitant bond contraction and elongation, respectively, on hydrogen bond formation. The topological or critical point (CP) analysis using the static quantum theory of atoms in molecules (QTAIM) of Bader was considered to classify and to gain further insight into the nature of interaction existing in the monomers PN and HX, and between them on H-bond formation. It is found from the analysis of the electron density ρc, the Laplacian of electron charge density ∇2ρc, and the total energy density (Hc) at the critical points between the interatomic regions that the interaction N···H is indeed electrostatic in origin (ρc > 0, ∇2ρc > 0 and Hc > 0 at the BCP) whilst the bonds in PN (ρc > 0, ∇2ρc > 0 and Hc < 0) and HX ((ρc > 0, ∇2ρc < 0 and Hc < 0)) are predominantly covalent. On the similar spectral manifestations of protonic and hydridic hydrogen bonds despite their different origin

Abstract:Previously studied complexes with protonic and hydridic hydrogen bonds exhibit significant similarities. The present study provides a detailed investigation of the structure, stabilization, electronic properties, and spectral characteristics of protonic and hydridic hydrogen bonds using low-temperature infrared (IR) spectroscopy and computational methods. Complexes of pentafluorobenzene with ammonia (C6F5H ⋯ NH3) and triethylgermane with trifluoroiodomethane (Et3GeH ⋯ ICF3) were analyzed using both experimental and computational tools. Additionally, 30 complexes with protonic hydrogen bonds and 30 complexes with hydridic hydrogen bonds were studied computationally. Our findings reveal that, despite the opposite atomic charges on the hydrogens in these hydrogen bonds, and consequently the opposite directions of electron transfer in protonic and hydridic hydrogen bonds, their spectral manifestations - specifically, the red shifts in the X–H stretching frequency and the increase in intensity - are remarkably similar. The study also discusses the limitations of the current IUPAC definition of hydrogen bonding in covering both types of H-bonds and suggests a way to overcome these limitations.

Abstract:Analysis of the electron density distribution in clusters composed of hydrogen fluoride, water, and ammonia molecules, especially within the hydrogen-bond domains, reveals the existence of both \sigma- and \pi-binding between molecules. The \sigma-kind density distribution determines the mutual orientation of molecules. A \pi-system may be delocalized conjugated, which provides additional stabilization of molecular clusters. In those clusters where the sequence of hydrogen bonds is not planar, a peculiar kind of \pi-conjugation exists. HF anion and H5O2 cation are characterized by quasi-triple bonds between the electronegative atoms. The most long-lived species stabilized by delocalized \pi-binding are rings and open or closed hoops composed of fused rings. It is conjugated \pi-system that determines cooperativity phenomenon.

Percolation transition and bimodal density distribution in hydrogen fluoride

Abstract:Hydrogen-bond networks in associating fluids can be extremely robust and characterize the topological properties of the liquid phase, as in the case of water, over its whole domain of stability and beyond. Here, we report on molecular dynamics simulations of hydrogen fluoride (HF), one of the strongest hydrogen-bonding molecules. HF has more limited connectivity than water but can still create long, dynamic chains, setting it apart from most other small molecular liquids. Our simulation results provide robust evidence of a second-order percolation transition of HF's hydrogen bond network occurring below the critical point. This behavior is remarkable as it underlines the presence of two different cohesive mechanisms in liquid HF, one at low temperatures characterized by a spanning network of long, entangled hydrogen-bonded polymers, as opposed to short oligomers bound by the dispersion interaction above the percolation threshold. This second-order phase transition underlines the presence of marked structural heterogeneity in the fluid, which we found in the form of two liquid populations with distinct local densities.

Abstract:The prototypical Hydrogen bond in water dimer and Hydrogen bonds in the protonated water dimer, in other small molecules, in water cyclic clusters, and in ice, covering a wide range of bond strengths, are theoretically investigated by first-principles calculations based on the Density Functional Theory, considering a standard Generalized Gradient Approximation functional but also, for the water dimer, hybrid and van-der-Waals corrected functionals. We compute structural, energetic, and electrostatic (induced molecular dipole moments) properties. In particular, Hydrogen bonds are characterized in terms of differential electron densities distributions and profiles, and of the shifts of the centres of Maximally localized Wannier Functions. The information from the latter quantities can be conveyed into a single geometric bonding parameter that appears to be correlated to the Mayer bond order parameter and can be taken as an estimate of the covalent contribution to the Hydrogen bond. By considering the cyclic water hexamer and the hexagonal phase of ice we also elucidate the importance of cooperative/anticooperative effects in Hydrogen-bonding formation.

Abstract:Short interfluorine contacts (F-F) are ubiquitous in crystal structures. This article presents a theoretical study of five dimeric complexes formed between fluorine-containing molecules and hydrogen fluorine at the MP2 computational levels. The results derived from ab initio calculations show that in all cases, the intermolecular distances are less than the sum of van der Waals radii. Difluorine bond energies, computed at the MP2/aug-cc-pVTZ level of theory, span over a range from -0.71 to -3.77 kJ/mol, thus indicating that interfluorine interactions are relatively very weak but non-negligible. The electrostatic force contributes dominantly to the stability of the systems under investigation, and as such the dispersion interaction makes energetic contributions to binding. As an NBO analysis suggested, the charge-transfer force plays a minor role in the formation of the complexes. Finally, to gain more insights into the nature of interfluorine interactions, topological analysis of the electron density distribution and properties of bond critical points are determined by means of the quantum theory of atoms in molecules. On electrons and hydrogen-bond connectivity in liquid water

Abstract:The network connectivity in liquid water is revised in terms of electronic signatures of hydrogen bonds (HBs) instead of geometric criteria, in view of recent X-ray absorption studies. The analysis is based on ab initio molecular-dynamics simulations at ambient conditions. Even if instantaneous thread-like structures are observed in the electronic network, they continuously reshape in oscillations reminiscent of the r and t modes in ice (tau~170 fs). However, two water molecules initially joint by a HB remain effectively bound over many periods regardless of its electronic signature.

Abstract:The molecular structure of water is dynamic, with intermolecular (H)-bond interactions being modified by both electronic charge transfer and nuclear quantum effects (NQEs). Electronic charge transfer and NQEs potentially change under acidic / basic conditions, but such details have not been measured. Here, we developed correlated vibrational spectroscopy, a symmetry-based method that distinctively separates interacting from non-interacting molecules in self- and cross-correlation spectra, giving access to previously inaccessible information. We found that OH − donated ~8% more negative charge to the H-bond network of water and H 3 O + accepted ~4% less negative charge from the H-bond network of water. D 2 O had ~9% more H-bonds compared to H 2 O, and acidic solutions displayed more dominant NQEs than basic ones.

Abstract:Four intramolecularly F center dot center dot center dot H-N hydrogen-bonded aromatic amide and hydrazide derivatives have been prepared. Their crystal structures are investigated and compared with those of their MeO center dot center dot center dot H-N hydrogen-bonded analogues. It is found that all the F center dot center dot center dot H-N hydrogen-bonded molecules form intermolecular CO center dot center dot center dot H-N hydrogen bonding and, for two of them, weak F center dot center dot center dot H-C interactions. In contrast, the MeO center dot center dot center dot H-N hydrogen-bonded molecules display only very weak intermolecular C-H center dot center dot center dot pi interactions. The hydrogen-bonded amide units in the fluorine-bearing molecules exhibit large torsion from the connecting benzene units. This has been attributed to the weaker ability of fluorine as a hydrogen-bonding acceptor, its smaller size (relative to the MeO group), and consequently the strengthened intermolecular NH center dot center dot center dot OC hydrogen bonding. The results also suggest that, although the weakness of fluorine as a hydrogen-bonding acceptor has been mainly attributed to its low polarizability and tightly contracted lone pairs, the great tendency of fluorine-bearing aromatic amides to form intermolecular CO center dot center dot center dot H-N hydrogen bonding may also play a role.
Explicit treatment of hydrogen bonds in the Universal Force Field: validation and application for Metal-Organic Frameworks, hydrates and host-guest complexes

Abstract:A straightforward means to include explicit hydrogen bonds within the Universal Force Field is presented. Instead of treating hydrogen bonds as non-bonded interaction subjected to electrostatic and Lennard-Jones potentials, we introduce an explicit bond with negligible bond order, thus maintaining the structural integrity of the H-bonded complexes and avoiding the necessity to assign arbitrary charges to the system. The explicit hydrogen bond changes the coordination number of the acceptor site and the approach is thus most suitable for systems with under-coordinated atoms, such as many metal-organic frameworks, however, it also shows excellent performance for other systems involving a hydrogen-bonded framework. In particular, it is an excellent means for creating starting structures for molecular dynamics and for investigations employing more sophisticated methods. The approach is validated for the hydrogen bonded complexes in the S22 dataset and then employed for a set of metal-organic frameworks from the Computation-Ready Experimental (CoRE) database and several hydrogen bonded crystals including water ice and clathrates. We show that direct inclusion of hydrogen bonds reduces the maximum error in predicted cell parameters from 66% to only 14% and the mean unsigned error is similarly reduced from 14% to only 4%. We posit that with the inclusion of hydrogen bonding, the solvent-mediated breathing of frameworks such as MIL-53 is now accessible to rapid UFF calculations, which will further the aim of rapid computational scanning of metal-organic frameworks while providing better starting points for electronic structure calculations.

The Covalent Au I –Au I Bond in (AuF) n ( n = 2∼4): A Perspective to Understand the Closed-Shell Au I ···Au I Interaction

Abstract:The nature of closed-shell AuI···AuI attraction is still a conundrum in theoretical chemistry. However, for Au2F2 with a zigzag conformation, the d10-d10 closed-shell interaction between the AuF monomers is demonstrated as a coordinate covalent bond. Chemical bonding analysis reveals that the strong AuI···AuI attraction is caused by the participation of the extraordinary active 5d orbital of Au. Based on our study, one of the 5d orbitals of the Au atom is activated to hybridize with its 6s and 6p orbitals to form hybridized dsp2 orbitals, where each Au atom is both an electron donor (Lewis base) and acceptor (Lewis Acid) in dimerization. Actually, the closed-shell AuI···AuI interaction in the zigzag conformation of Au2X2 (X = F, Cl, Br, I, or NH2) is covalent. Our results provide a rather simple but clear-cut example, where mysterious AuI···AuI attractions can be possibly explained by the covalent bond theory.

Abstract:The view that the hydrogen bonds in Watson - Crick adenine - thy- mine (AT) and guanine - cytosine (GC) base pairs are in essence electrostatic interactions with substantial resonance assistance from the p electrons is ques- tioned. Our investigation is based on a state-of-the-art density functional theo- retical (DFT) approach (BP86/TZ2P) that has been shown to properly repro- duce experimental data. Through a quantitative decomposition of the hy- drogen bond energy into its various physical terms, we demonstrate that, contrary to the widespread belief, do- nor - acceptor orbital interactions (i.e., charge transfer) in s symmetry between N or O lone pairs on one base and NH s*-acceptor orbitals on the other base do provide a substantial bonding contri- bution which is, in fact, of the same order of magnitude as the electrostatic interaction term. The overall orbital interactions are reinforced by a small p component which stems from polariza- tion in the p-electron system of the individual bases. This p component is, however, one order of magnitude small- er than the s term. Furthermore, we have investigated the synergism in a base pair between charge transfer from one base to the other through one hydrogen bond and in the opposite direction through another hydrogen bond, as well as the cooperative effect between the donor - acceptor interac- tions in the s- and polarization in the p- electron system. The possibility of CH ··· O hydrogen bonding in AT is also examined. In the course of these analyses, we introduce an extension of the Voronoi deformation density (VDD) method which monitors the redistribution of the s- and p-electron densities individually out of (DQ> 0) or into (DQ< 0) the Voronoi cell of an atom upon formation of the base pair from the separate bases.
