Abstract:The variety and complexity of DNA-based structures make them attractive candidates for nanotechnology, yet insufficient stability and mechanical rigidity, compared to polyamide-based molecules, limit their application. Here, we combine the advantages of polyamide materials and the structural patterns inspired by nucleic-acids to generate a mechanically rigid fluorenylmethyloxycarbonyl (Fmoc)-guanine peptide nucleic acid (PNA) conjugate with diverse morphology and photoluminescent properties. The assembly possesses a unique atomic structure, with each guanine head of one molecule hydrogen bonded to the Fmoc carbonyl tail of another molecule, generating a non-planar cyclic quartet arrangement. This structure exhibits an average stiffness of 69.6 +/- 6.8 Nm(-1) and Young's modulus of 17.8 +/- 2.5 GPa, higher than any previously reported nucleic acid derived structure. This data suggests that the unique cation-free "basket" formed by the Fmoc-G-PNA conjugate can serve as an attractive component for the design of new materials based on PNA self-assembly for nanotechnology applications.

Abstract:Self-assembling DNA tiling lattices represent a versatile system for nanoscale construction. Self-assembled DNA arrays provide an excellent template for spatially positioning other molecules with increased relative precision and programmability. Here we report an experiment using a linear array of DNA triple crossover tiles to controllably template the self-assembly of single-layer or double-layer linear arrays of streptavidin molecules and streptavidin-conjugated nanogold particles through biotin-streptavidin interaction. The organization of streptavidin and its conjugated gold nanoparticles into periodic arrays was visualized by atomic force microscopy and scanning electron microscopy.

Abstract:Structural DNA nanotechnology enables the self-organization of matter at the nanometer scale, but approaches to expand the inorganic and electrical functionality of these scaffolds remain limited. Developments in nucleic acid metallics have enabled the incorporation of site-specific metal ions in DNA duplexes and provide a means of functionalizing the double helix with atomistic precision. We describe here a class of two-dimensional DNA nanostructures that incorporate the cytosine-Ag+-cytosine (dC:Ag+:dC) base pair as a chemical trigger for self-assembly. We demonstrate that Ag+-functionalized DNA can undergo programmable assembly into large arrays and rings, and can be further co-assembled with guanine tetraplexes (G4). We show that 2D DNA lattices can be assembled with a variety of embedded nanowires at tunable spacing. These results serve as a foundation for further development of self-assembled, metalated DNA nanostructures, with potential for high-precision DNA nanoelectronics with nanometer pitch.

Abstract:Strands of gold: Extended one-dimensional arrays of gold nanoparticles up to 4 μm long can be assembled by hybridization between thiolated DNA/nanoparticle 1:1 conjugates and long DNA templates, which were prepared by rolling-circle polymerization (see picture). The linear self-assembled structures could link the nanometric properties of materials with the convenience of micrometric manipulation.

Abstract:We report a general solid-phase synthesis strategy for a novel class of DNA block copolymer amphiphiles. The assembled spherical micelle structures exhibit recognition properties defined by their DNA sequences and can be used to build higher-ordered structures through hybridization with materials that possess complementary DNA. This work is an important step toward creating DNA modified structures that can act as phase transfer agents and carriers of nanovesicles.

Abstract:Engineering and electron microscopic analysis of anisotropic nanosized snowflake‐like structural assemblies (nanosnowflakes) is presented. They were fabricated from amine‐modified DNA immobilized on small gold nanoparticles. The design, engineering and electron microscopic characterization of anisotropic nanosized snowflake‐like structural assemblies (nanosnowflakes) is reported. They were fabricated through immobilization of double stranded amine‐modified and thiol‐terminated DNA oligonucleotides on the surface of ultra‐small isotropic gold nanoparticles used as nanocarriers. The transmission electron microscopy images combined with spectrophotometric data revealed the formation of self‐assembled structural aggregation between individual ligands‐coated nanoparticles. They act as seeds for the further spontaneous dendritic growth in different directions. Their anisotropic morphology is formed due to the occurrence of facilitated electrostatic interactions between positive charged amino‐groups and the negative sugar‐phosphate backbone of oligonucleotides. Thus, nanosnowflakes with size distribution between 40 and 80 nm were obtained. The microscopic analysis demonstrated also that the stable nanosnowflakes structure was highly dependent on the solution ionic strength, which effect the charge fluctuation within the assembly. The reported DNA functionalized nanostructures have potential to be applied as a platform for development of therapeutic materials, as well as drug delivery nanosystems. Research Highlights The engineering, fabrication, and microscopic characterization of DNA nanosnowflakes is reported. The electron microscopy analysis revealed formation of self‐assemblies with anisotropic morphology. The nanosnowflakes size distribution was between 40 and 80 nm.

Abstract:The assembly and isolation of DNA oligonucleotide-functionalized gold nanoparticles (AuNPs) has become a well-developed technology that is based on the strong bonding interactions between gold and thiolated DNA. However, achieving DNA-functionalized semiconductor quantum dots (QDs) that are robust enough to withstand precipitation at high temperature and ionic strength through simple attachment of modified DNA to the QD surface remains a challenge. We report the synthesis of stable core/shell (1-20 monolayers) QD-DNA conjugates in which the end of the phosphorothiolated oligonucleotide (5-10 nucleotides) is "embedded" within the shell of the QD. These reliable QD-DNA conjugates exhibit excellent chemical and photonic stability, colloidal stability over a wide pH range (4-12) and at high salt concentrations (>100 mM Na(+) or Mg(2+)), bright fluorescence emission with quantum yields of up to 70%, and broad spectral tunability with emission ranging from the UV to the NIR (360-800 nm).

Abstract:Nanoparticles that assemble into core/shell aggregate structures comprising thermally addressable, phase-separated DNA binding domains are designed. Since the strength of the DNA binding in these domains differs, these aggregate systems exhibit two distinct melting transitions upon dehybridization (see image) resulting from the stepwise disassociation of the entire structure. These materials are ideal for probing the structure–function relationship of DNA-linked nanoparticle aggregates.

Abstract:The primary object of this contribution is to self-assemble DNA on 2-dimensional array of 1-dodecanethiol-encapsulated colloidal gold (2-DACG). The 2-DACG film was deposited by Langmuir-Blodgett (LB) technique. Through phase transfer of aqueous colloidal gold particles into ethanol solutions containing 1-dodecanethiol, the hydrophobic gold colloidal nanoparticles were accomplished. In the presence of traces of 1-dodecanethiol, the gold nanoparticels were transferred via LB technique to a freshly cleaned gold electrode and 2-DACG of close-packed, ordered monolayer was obtained. The 2-DACG was then used as a substrate for the immobilization of DNA under a controled potential of + 0.20 V vs. saturated calomel electrode (SCE). The properties of 2-DACG before and after the DNA assembly were investigated by means of transmission electron microscopy (TEM), atomic force microscopy (AFM), cyclic voltammetry (CV) and electrochemical impedance spectroscopy (EIS). The results indicated that 2-DACG deposited by LB technique was suitable as a substrate for DNA self-assembly.

Abstract:Self-assembled supramolecular DNA tetrahedra composed of programmed sequence-engineered complementary base-paired strands represent elusive nanostructures having key contributions to the development and diverse applications of DNA nanotechnology. By appropriate engineering of the strands, DNA tetrahedra of tuneable sizes and chemical functionalities were designed. Programmed functionalities for diverse applications were integrated into tetrahedra structures including sequence-specific recognition strands (aptamers), catalytic DNAzymes, nanoparticles, proteins, or fluorophore. The article presents a comprehensive review addressing methods to assemble and characterize the DNA tetrahedra nanostructures, and diverse applications of DNA tetrahedra framework are discussed. Topics being addressed include the application of structurally functionalized DNA tetrahedra nanostructure for the assembly of diverse optical or electrochemical sensing platforms and functionalized intracellular sensing and imaging modules. In addition, the triggered reconfiguration of DNA tetrahedra nanostructures and dynamic networks and circuits emulating biological transformations are introduced. Moreover, the functionalization of DNA tetrahedra frameworks with nanoparticles provides building units for the assembly of optical devices and for the programmed crystallization of nanoparticle superlattices. Finally, diverse applications of DNA tetrahedra in the field of nanomedicine are addressed. These include the DNA tetrahedra assisted permeation of nanocarriers into cells for imaging, controlled drug release, active chemodynamic/photodynamic treatment of target tissues, and regenerative medicine.

Abstract:Studies of the deoxyribonucleic acid (DNA) molecule at surfaces are driven by both the inherent interest in understanding different aspects of this molecule and its importance in biomimetic materials science and molecular electronics. In this paper, we fabricate binary DNA/surfactant-modified DNA arrays on a heterogeneous patterned surface through twice controlled condensation and dewetting processes. Through the muCP technique, we created a hydrophobic/hydrophilic pattern, using a condensed microdroplet array as a template to fabricate a porous film of polystyrene (PS). With similarity to the "membrane-based patterning" method, this PS porous film was used as a mask, exposed hydrophilic regions inducing DNA to form as an array. After the PS porous films are peeled off, blocked surface sites emerged for the subsequent adsorption with other species. Through another condensation process, where a DNA aqueous solution droplet array could be used as a template, surfactant-modified DNA was sited in the ordered hydrophobic regions through a second dewetting process and hydrophobic interaction, and we fabricated binary arrays on the same surface. At the same time, the double-helical structure and function of DNA still remained. This provides a simple, flexible, and efficient patterning technique for biomolecules.
Programmed Self-Assembly of DNA Nanosheets with Discrete Single-Molecule Thickness and Interfacial Mechanics: Design, Simulation, and Characterization

Abstract:DNA is programmed to hierarchically self-assemble into superstructures spanning from nanometer to micrometer scales. Here, we demonstrate DNA nanosheets assembled out of a rationally designed flexible DNA unit (F-unit), whose shape resembles a Feynman diagram. F-units were designed to self-assemble in two dimensions and to display a high DNA density of hydrophobic moieties. oxDNA simulations confirmed the planarity of the F-unit. DNA nanosheets with a thickness of a single DNA duplex layer and with large coverage (at least 30 μm × 30 μm) were assembled from the liquid phase at the solid/liquid interface, as unambiguously evidenced by atomic force microscopy imaging. Interestingly, single-layer nanodiscs formed in solution at low DNA concentrations. DNA nanosheet superstructures were further assembled at liquid/liquid interfaces, as demonstrated by the fluorescence of a double-stranded DNA intercalator. Moreover, the interfacial mechanical properties of the nanosheet superstructures were measured as a response to temperature changes, demonstrating the control of interfacial shear mechanics based on DNA nanostructure engineering. The rational design of the F-unit, along with the presented results, provide an avenue toward the controlled assembly of reconfigurable/responsive nanosheets and membranes at liquid/liquid interfaces, to be potentially used in the characterization of biomechanical processes and materials transport.

Abstract:We report the self-assembly of metallic nanoparticle arrays using DNA crystals as a programmable molecular scaffolding. Gold nanoparticles, 1.4 nm in diameter, are assembled in two-dimensional arrays with interparticle spacings of 4 and 64 nm. The nanoparticles form precisely integrated components, which are covalently bonded to the DNA scaffolding. These results show that heterologous chemical systems can be assembled into precise, programmable geometrical arrangements by DNA scaffolding, thereby representing a critical step toward the realization of DNA nanotechnology.

Abstract:Earlier studies in DNA self-assembly have foretold the feasibility of building addressable nanostructures with multi-stranded motifs, which is fully validated in this study. In realizing this feasibility in DNA nanotechnology, a diversified set of motifs of modified domain lengths is extended from a classic type. The length of sticky ends can be adjusted to form different dihedral angles between the matching motifs, which corresponds to different connecting patterns. Moreover, the length of rigidity core can also be tuned to result in different dihedral angles between the component helices of a certain motif therefore different numbers of component helices. The extended set of motifs is used for self-assembly of complex one dimensional, two dimensional and three dimensional structures.

Abstract:An ideal nanofabrication method should allow the organization of nanoparticles and molecules with nanometric positional precision, stoichiometric control and well-defined orientation. The DNA origami technique has evolved into a highly versatile bottom-up nanofabrication methodology that fulfils almost all of these features. It enables the nanometric positioning of molecules and nanoparticles with stoichiometric control, and even the orientation of asymmetrical nanoparticles along predefined directions. However, orienting individual molecules has been a standing challenge, mainly due to unspecific electrostatic interactions. Here, we show how single molecules, namely Cy5 and Cy3 fluorophores, can be incorporated in a DNA origami with controlled orientation by doubly linking them to oligonucleotide strands that are hybridized while leaving enough unpaired bases to induce a stretching force. Particularly, we explore the effects of leaving 0, 2, 4, 6, and 8 unpaired bases and find extreme orientations for 0 and 8 unpaired bases, corresponding to the molecules being perpendicular and parallel to the DNA double helix, respectively. We foresee that these results will expand the application field of DNA origami towards the fabrication of nanodevices involving a wide range of orientation-dependent molecular interactions, such as energy transfer, intermolecular electron transport, catalysis, exciton delocalization, or the electromagnetic coupling of a molecule to specific resonant nano-antennas modes.

Abstract:DNA-mediated interactions present a significant opportunity for controlling colloidal self-assembly. Using microcontact printing to achieve spatial control of DNA-surface patterning and DNA-functionalized polystyrene colloids, we report that DNA hybridization can be utilized for sequence-specific reversible selfassembly of well-ordered 2D colloidal arrays. Two essential indicators of DNA-hybridization mediated assembly were confirmed: thermal reversibility and sequence specificity. The arrays melted at 50 degrees C and reassembled when introduced to fresh colloid suspension, and sequence specificity with < 1 % nonspecific binding was confirmed using fluorescent polystyrene colloids. The real-time assembly of the colloids onto the periodically patterned substrate was monitored by simple laser diffraction to obtain assembly kinetics. Maximum surface coverage of DNA-mediated assembly was determined to be 0.593 for DNA-functionalized 100 nrn polystyrene colloids, and 90% of the assembly was complete after 6.25 h of hybridization in 50 mM NaCl Tris buffer. We also demonstrate that DNAzymes, catalytic DNA molecules, can be incorporated into the design, and in the presence of 10 mu M Pb2+, the hybrid ization-incluced array assembly can be disrupted via DNAzyme activity.

Abstract:The assembly and characterization of gold nanoparticle-based binary and ternary structures are reported. Two strategies were used to assemble gold nanoparticles into ordered nanoscale architectures: in strategy 1, gold nanoparticles were functionalized with single-strand DNA (ssDNA) first, and then hybridized with complementary ssDNA-labelled nanoparticles to assemble designed architectures. In strategy 2, the designed architectures were constructed through hybridization between complementary ssDNA first, then by assembling gold nanoparticles to the scaffolding through gold-sulfur bonds. Both TEM measurements and agarose gel electrophoresis confirmed that the latter strategy is more efficient in generating the designed nanostructures.

Abstract:Programmable and algorithmic behaviors of DNA molecules allow one to control the structures of DNA-assembled materials with nanometer precision and to construct complex networks with digital and analog behaviors. Here we developed a way of integrating a DNA-strand-displacement circuit with self-assembly of spherical nucleic acids, wherein a single DNA strand was used to initiate and catalyze the operation of upstream circuits to release a single strand that subsequently triggers self-assembly of spherical nucleic acids in downstream circuits, realizing a programmable kinetic control of self-assembly of spherical nucleic acids. Through utilizing this method, single-nucleotide polymorphisms or indels occurring at different positions of a sequence of oligonucleotide were unambiguously discriminated. We provide here a sophisticated way of combining the DNA-strand-displacement-based characteristic of DNA with the distinct assembly properties of inorganic nanoparticles, which may find broad potential applications in the fabrication of a wide range of complex multicomponent devices and architectures.

Abstract:A simple and versatile one‐pot strategy to fabricate DNA architectures is established with the assistance of spherical gold nanoparticles modified with thiolated oligonucleotides. The desired architectures are formed via the stochastic co‐assembly of different modules, including discrete shapes, linear chains, and 2D lattices, with different geometry and composition. Constructing high‐order DNA nano‐architectures in large sizes is of critical significance for the application of DNA nanotechnology. Robust and flexible design strategies together with easy protocols to construct high‐order large‐size DNA nano‐architectures remain highly desirable. In this work, the authors report a simple and versatile one‐pot strategy to fabricate DNA architectures with the assistance of spherical gold nanoparticles modified with thiolated oligonucleotide strands (SH‐DNA‐AuNPs), which serve as "power strips" to connect various DNA nanostructures carrying complementary ssDNA strands as "plugs". By modulating the plug numbers and positions on each DNA nanostructure and the ratios between DNA nanostructures and AuNPs, the desired architectures are formed via the stochastic co‐assembly of different modules. This SH‐DNA‐AuNP‐mediated plug‐in assembly (SAMPA) strategy offers new opportunities to drive macroscopic self‐assembly to meet the demand of the fabrication of well‐defined nanomaterials and nanodevices.
