Abstract:It is important to study non-specific interaction between immobilized biomolecule and interferential proteins for biosensor development and commercialization. The advances in Bioinformatics and computer technology light up the in-depth understand of biological interaction. We use two different protein-protein docking program to simulate the non-specific interaction between ampicillin antibody and HSA (Human Serum Albumin). To evaluate the association probability of antibody active site, different amino acid chains and a well-known specific immune-complex were used to simulation. The result showed that the cluster density of non-specific interaction is smaller than specific interaction between lysozyme and antibody, and dock scores are scattered. The antibody active site is favourable to be influenced by non-specific protein interaction. The interaction strength of special manner was different in specific and non-specific bindings. It provides a probability for detection conditions adjusting improved in control non-specific adsorption of biosensor analytical process.

Abstract:Pharmacokinetic properties of a compound are important in drug discovery and development. These properties are most often estimated from the structural properties of a compound with a structural-activity relationship (QSAR) approach. Rapid advances in molecular pharmacology have characterized a number of important proteins that shape the pharmacokinetic profile of a compound. Previous studies have shown that molecular docking, which is capable of analyzing compound-protein interactions, could be applied to make a categorical estimation of a pharmacokinetic property. The present study focused on the binding affinity of human serum albumin (HSA) as an example to show that docking descriptors might also be useful to estimate the exact value of a pharmacokinetic property. A previously reported dataset containing 94 compounds with logK(HSA) values was analyzed. A support vector regression model based on the docking descriptors was able to approximate the observed logK(HSA) in the training and validation dataset with an R(2)=0.79. This accuracy was comparable to known QSAR models based on compound descriptors. In this case study, it was shown that an account of protein flexibility is essential to calculate informative docking descriptors for use in the quantitative estimation of logK(HSA).

Abstract:Characterization of the drug-target interactions is pivotal throughout the whole procedure of drug development. Most of the current assays, particularly, chromatographic methods lack the capacity to reveal drug adsorption on the muti-target surface. To this end, we derived a reliable and workable mathematical equation for revealing drug bindings to dual targets on the heterogeneous surface starting from the mass balance equation. The derivatization relied on the correlation of drug injection amounts with their retention factors. Experimental validation was performed by determining the binding parameters of three canonical drugs on a heterogeneous surface, which was fabricated by fusing angiotensin receptor type I and type II receptors (AT 1 R and AT 2 R) at the terminuses of circularly permuted HaloTag (cpHaloTag) and immobilizing the whole fusion protein onto 6-bromohexanoic acid modified silica gel. We proved that immobilized AT 1 R-cpHalo-AT 2 R maintained the original ligand- and antibody-binding activities of the two receptors in three weeks. The association constants of valsartan, candesartan, and telmisartan to AT 1 R were (6.26±0.14) × 10 5 , (9.66±0.71) × 10 5 , and (3.17±0.03) × 10 5 L/mol. In the same column, their association constants to AT 2 R were (1.25±0.04) × 10 4 , (2.30±0.08) × 10 4 , and (8.51±0.06) × 10 3 L/mol. The patterns of the association constants to AT 1 R/AT 2 R (candesartan>valsartan>telmisartan) were in good line with the data by performing nonlinear chromatography on control columns containing immobilized AT 1 R or AT 2 R alone. This provided proof of the fact that the derivatization allowed the determination of drug bindings on the heterogeneous surface with the utilization of a single series of injections and linear regression. We reasoned that is simple enough to model the bindings of drug adsorption on commercially available adsorbents in fundamental or industrial fields, thus having the potential to become a universal method for analyzing the bindings of a drug to the heterogeneous surface containing multiple targets.

Abstract:INTRODUCTION: Drug plasma protein binding remains highly relevant to research and drug development, making the assessment and profiling of compound affinity to plasma proteins essential to drug discovery efforts. Although there are a number of fully-characterized methods, they lack the throughput to handle large numbers of compounds. As the evaluation of adsorption, distribution, metabolism, and excretion is addressed earlier in the drug development timeline, the need for higher-throughput methods has grown. Areas Covered: This review will highlight recent developments on methods for profiling drug plasma binding, with an emphasis on fluorescent probes and emerging high-throughput methodologies. Expert Opinion: There have been a number of high-throughput assays developed in recent years to meet the scaled up demands for compound profiling. Ultimately, the selection of assay technology relies on a number of factors, such as capabilities of the laboratory and the breadth and amount of data required. Fluorescent probe displacement assays are highly flexible and amenable to high-throughput screening, easily scaling up to handle large compound libraries. Recent developments in fluorescence technologies, such as homogenous time-resolved fluorescence and probes utilizing the aggregation-induced emission effect, have improved the sensitivity of these assays. Other technologies, such as microscale thermophoresis and quantitative structure-activity relationship modeling, are gaining popularity as alternative techniques for drug plasma protein binding characterization.

Abstract:The last few decades have witnessed the development of many high-performance separation methods that use biologically related binding agents. The combination of HPLC with these binding agents results in a technique known as high performance affinity chromatography (HPAC). This review will discuss the general principles of HPAC and related techniques, with an emphasis on their use for the analysis of biological compounds and pharmaceutical agents. Various types of binding agents for these methods will be considered, including antibodies, immunoglobulin-binding proteins, aptamers, enzymes, lectins, transport proteins, lipids, and carbohydrates. Formats that will be discussed for these methods range from the direct detection of an analyte to indirect detection based on chromatographic immunoassays, as well as schemes based on analyte extraction or depletion, post-column detection, and multi-column systems. The use of biological agents in HPLC for chiral separations will also be considered, along with the use of HPAC as a tool to screen or study biological interactions. Various examples will be presented to illustrate these approaches and their applications in fields such as biochemistry, clinical chemistry, and pharmaceutical research.

Revealing Binding Interaction Between Seven Drugs and Immobilized Β2‐adrenoceptor by High‐performance Affinity Chromatography Using Frontal Analysis

Abstract:The development of new approaches to study the affinity between ligands and G‐protein‐coupled receptors proves to be of growing interest for pharmacologists, chemists, and biologists. The aim of this work was to determine the binding of seven drugs to β2‐adrenoceptors by frontal analysis using immobilized receptor stationary phase. The dissociation constants (Kd) were determined to be (3.16 ± 0.09) × 10−4 M for salbutamol, (4.29 ± 0.12) × 10−4 M for terbutaline, (6.19 ± 0.16) × 10−4 M for methoxyphenamine, (2.11 ± 0.07) × 10−4 M for tulobuterol, (1.82 ± 0.11) × 10−4 M for fenoterol, (9.75 ± 0.24) × 10−6 M formoterol, and (9.84 ± 0.26) × 10−5 M for clenbuterol. These results showed a good correlation with the data determined by radioligand binding assay. Further investigations revealed that the dissociation constant mainly attributed to the number of hydrogen bonds in the structures of ligands. This study indicates that affinity chromatography using immobilized receptor stationary phase can be used for the direct determination of drug‐receptor binding interactions and has the potential to become a reliable alternative for quantitative studies of ligand–receptor interactions. Mapping the Distribution and Affinities of Ligand Interaction Sites on Human Serum Albumin

Abstract:Ligands in many instances interact with a protein at multiple sites with a range of affinities. In the present study, ligand-protein interaction sites on Human Serum Albumin (HSA) are mapped using the site-identification by ligand competitive saturation (SILCS)-Biologics approach in conjunction with Hydrogen-Deuterium Exchange (HDX)-Mass Spectrometry (MS) experiments. Ligands studied include known HSA binders, Ibuprofen and Ketoprofen, and compounds Arginine, Alanine, Sucrose and Trehalose, excipients used in therapeutic formulations of protein-based drugs. In addition, the impact of excipient binding to HSA on its stability is investigated through temperature-ramp stability studies monitoring solution viscosity. For the studied ligands, interactions that correspond to known drug-binding sites (DS) are identified. These include previously identified Ibuprofen and Ketoprofen interaction sites as well as additional sites and, in the case of the excipients, the ligands are shown to also bind at previously unidentified lower affinity interaction sites, termed excipients sites (ES) with 20 or more sites identified for the studied compounds. HDX-MS titrations were used to determined dissociation constants for a subset of the interaction sites for Ibuprofen, Ketoprofen, Arginine, and Sucrose, which exhibited Kd values in the low micromolar to millimolar range in satisfactory agreement with SILCS-Biologics predicted affinities, validating the computational approach to identify both high and low affinity interaction sites. The stability studies indicate the excipients to offer protection at low excipient-protein ratios up to 66 with destabilization occurring at ratios above 132 with the exception of Sucrose at the t0 timepoint, indicating that the more favorable affinities of Sucrose seen in the SILCS-Biologics and HDX-MS analyses contribute to protein stabilization. These results indicate that ligands can bind to large numbers of interaction sites on proteins, with those interactions having implications for the development of formulations for therapeutic proteins.

Abstract:Drug binding to plasma proteins influences processes such as liberation, adsorption, disposition, metabolism, and elimination of drugs, which are thus one of the key steps of a new drug development. As a result, the characterization of drug–protein interactions is an essential part of these time‐ and money‐consuming processes. It is important to determine not only the binding strength and the stoichiometry of interaction, but also the binding site of a drug on a protein molecule, because two drugs with the same binding site can mutually affect free drug concentration. Capillary electrophoresis‐frontal analysis with mobility shift affinity capillary electrophoresis is one of the most used affinity capillary electrophoresis methods for the characterization of these interactions. In this study, a well‐known sensitivity problem of most capillary electrophoresis‐frontal analyses using ultraviolet detection is solved by its combination with contactless conductivity detection, which provided sixfold lower limits of quantitation and detection. Binding parameters of the human serum albumin‐salicylic acid model affinity pair were evaluated by this newly developed approach and by the classical approach with ultraviolet detection primarily used for their mutual comparison. The results of both approaches agreed well and are also in agreement with literature data obtained using different techniques.

Abstract:As the stereoselective plasma protein binding is an important factor for the differences in pharmacokinetic or pharmacodynamic properties of chiral drugs, we elucidated the binding of (R)-/(S)-HPABA to plasma protein. A UHPLC-MS/MS method was developed and validated to the quantitation and equilibrium dialysis method was applied to the separation of bound and unbound drugs. Protein binding reached equilibrium within 12h of incubation at 37°C. Liquid-liquid extraction with ethyl acetate was used for sample preparation. The separation was achieved through a Thermo Syncronis C18 column (50mm×2.1mm, 1.7μm; Thermo, USA) using gradient elution at a flow rate of 0.4ml/min. All of the recovery and matrix effect of the method met the requirements of analytical method validation. The plasma protein binding of (R)-/(S)-HPABA show significant species dependence in enantioselectivity. In addition, the results of molecular docking showed that the combining capacity of (R)-HPABA with HSA was higher than that of (S)-HPABA.

Abstract:The protein binding constants, binding sites and binding rate of an acid drug, N-(trans-4-isopropylcyclohexylcarbonyl)-D-phenylalanine (NDP) in human plasma albumin (HPA) solution were studied by HPCE/FA. The methods of separating an acid drug from HPA by HPCE/FA were established. The experiments were carried out by determining unbound drug concentration in drug-protein equilibrium solution in an uncoated fused silica capillary (40 cm × 50 μm ID; effective length 32 cm) for capillary electrophoresis under the following conditions: background solution, sodium phosphate buffer (pH7.4, ionic strength 0.17); UV detector, wavelength 214nm; hydrostatic injection mode and the injection time 100s; run voltage 18kV. The unbound drug concentration was calculated from the plateau height of the profile with good linear relation, r>0.999 for it (N=6). The influence of different protein concentration on the protein binding was investigated while the drug concentration (200μmol/L, 250μmol/L) was fixed. Similarly, the effect of different drug concentration on protein binding was also studied while the protein concentration (100μmol/L) was fixed. The experimental data were fitted by a non-linear least-squares curve fitting program and binding parameters were obtained simultaneously. The reproducibility of the data determined by HPCE/FA was confirmed by RSD (RSD < 2.5%, n=3).

Abstract:A simple, rapid, and accurate method is presented for determination of the binding constants of eight basic drugs with serum albumin by affinity capillary electrophoresis with the partial filling technique. Molecular modeling and multivariate regression analysis were used to investigate the relationship between the binding constants and the physicochemical properties of the drugs. The results show that hydrophobic attraction is responsible for interaction of most of the drugs with HAS, although interaction between sulfamethoxazole and HSA is because of electrostatic attraction.
Affinity Chromatographic Method for Determining Drug–Protein Interaction with Enhanced Speed Than Typical Frontal Analysis

Abstract:Revealing drug-protein interaction is highly important to select a drug candidate with improved drug-like properties in the early stages of drug discovery. This highlights the urgent need to develop assays that enable the analysis of drug-protein interaction with high speed. Herein, this purpose was realized by the development of an affinity chromatographic method with a two-fold higher speed than typical assays like frontal analysis and zonal elution. The method involved synthesis of a stationary phase by immobilizing poly(ADP-ribose) polymerase-1 (PARP1) onto macroporous silica gel through a one-step bioorthogonal reaction, characterization of mutual displacement interaction of two canonical drugs to the immobilized PARP1, determination of the interaction between three (iniparib, rucaparib, and olaparib) drugs and the protein, and validation of these parameters by typical frontal analysis. The numbers of binding sites on the column were (2.85 ± 0.05) × 10-7, (1.89 ± 0.71) × 10-6, and (1.49 ± 0.06) × 10-7 M for iniparib, rucaparib, and olaparib, respectively. On these sites, the association constants of the three drugs to the protein were (9.85 ± 0.56) × 104, (2.85 ± 0.34) × 104, and (1.07 ± 0.35) × 105 M-1. The determined parameters presented a good agreement with the calculation by typical frontal analyses, which indicated that the current continuous competitive frontal analysis method was reliable for determining drug-protein interaction. Application of the methods was achieved by screening tubeimosides I and II as the bioactive compounds against breast cancer in Bolbostemma paniculatum. Their mechanism may be the interference of DNA repair via down-regulating PARP1 and meiotic recombination 11 expressions, thus leading to oncogene mutations and death of cancer cells. The method was high speed since it allowed simultaneous determination of binding parameters between two drugs and a protein with a smaller number of experiments to be performed. Such a feature made the method an attractive alternative for high-speed analysis of drug-protein interaction or the other bindings in a binary system.

Abstract:Human serum albumin (HSA) is an abundant plasma protein that binds a remarkably wide range of drugs, thereby restricting their free, active concentrations. The problem of overcoming the binding affinity of lead compounds for HSA represents a major challenge in drug development. Crystallographic analysis of 17 different complexes of HSA with a wide variety of drugs and small-molecule toxins reveals the precise architecture of the two primary drug-binding sites on the protein, identifying residues that are key determinants of binding specificity and illuminating the capacity of both pockets for flexible accommodation. Numerous secondary binding sites for drugs distributed across the protein have also been identified. The binding of fatty acids, the primary physiological ligand for the protein, is shown to alter the polarity and increase the volume of drug site 1. These results clarify the interpretation of accumulated drug binding data and provide a valuable template for design efforts to modulate the interaction with HSA.

Abstract:Spectroscopic methods offer many new opportunities to study protein–ligand interactions. The aim of this study was to evaluate the possibility of using near-UV CD as well as UV-Vis spectroscopic techniques to study the interaction between human serum albumin (HSA) and markers of Sudlow's site I (warfarin, phenylbutazone) and II (ketoprofen, ibuprofen), as well as prednisolone and indapamide. In order to perform the planned measurements, near-UV CD spectropolarimetry and UV-Vis spectrophotometry have been used. It has been demonstrated that both techniques allow for rapid evaluation of non-covalent interactions between HSA and ligand, as well as identification of the HSA aromatic amino acid residues involved in this process. The near-UV CD spectroscopic data were more valuable than the analysis based on the second derivative of differential UV-Vis absorption spectra, especially for ligands with a non-specified binding site and low affinity towards HSA, such as prednisolone. The combination of both techniques makes it possible for comprehensive analysis of the interaction between HSA and ligands.

Abstract:The protein binding of non-steroidal anti-inflammatory drugs flurbiprofen, ketoprofen and etodolac with human serum albumin (HSA) was investigated using indirect chiral high performance liquid chromatography (HPLC) and ultrafiltration techniques. S-(-)-1-(1-naphthyl)-ethylamine (S-NEA) was utilized as chiral derivatization reagent and pre-column derivatization RP-HPLC method was established for the separation and assay of the three pairs of enantiomer. The method had good linear relationship over the investigated concentration range without interference. The average extraction efficiency was higher than 85% in different systems, and the intra-day and inter-day precisions were less than 15%. In serum albumin, the protein binding of etodolac enantiomers showed significant stereoselectivity that the affinity of S-enantiomer was stronger than R-enantiomer, and the stereoselectivity ratio reached 6.06; Flurbiprofen had only weak stereoselectivity in HSA, and ketoprofen had no stereoselectivity at all. Scatchard curves showed that all the three chiral drugs had two types of binding sites in HSA.

Abstract:A stereoselective reversed-phase high-performance liquid chromatography (HPLC) assay to determine the enantiomers of flurbiprofen, ketoprofen and etodolac in human plasma was developed. Chiral drug enantiomers were extracted from human plasma with liquid–liquid extraction. Then flurbiprofen and ketoprofen enantiomers reacted with the acylation reagent thionyl chloride and pre-column chiral derivatization reagent (S)-(−)-α-(1-naphthyl)ethylamine (S-NEA), and etodolac enantiomers reacted with S-NEA using 1-(3-dimethylaminopropyl)-3-ethyl-carbodiimide (EDC) and 1-hydroxybenzotriazole (HOBT) as coupling agents. The derivatized products were separated on an Agilent Zorbax C18 (4.6mm×250mm, 5μm) column with a mixture of acetonitrile–0.01mol·L−1 phosphate buffer (pH 4.5) (70:30, v/v) for flurbiprofen enantiomers, acetonitrile–0.01mol·L−1 phosphate buffer (pH 4.5) (60:40, v/v) for ketoprofen enantiomers and methonal–0.01mol·L−1 potassium dihydrogen phosphate buffer (pH 4.5) (88:12, v/v) for etodolac enantiomers as mobile phase. The flow of mobile phase was set at 0.8mL·min−1 and the detection wavelength of UV detector was set at 250nm for flurbiprofen and ketoprofen enantiomers and 278nm for etodolac enantiomers. The assay was linear from 0.5 to 50μg·mL−1 for each enantiomer. The inter- and intra-day precision (R.S.D.) was less than 10% and the average extraction recovery was more than 87% for each enantiomer. The limit of quantification for the method was 0.5μg·mL−1 (R.S.D.<10%, n=5). The method developed was used to study the drug–protein binding of flurbiprofen, ketoprofen and etodolac enantiomers in human plasma. The results showed that the stereoselective binding of etodolac enantiomer was observed and flurbiprofen and ketoprofen enantiomers were not.

Abstract:This work presents a visualization method for the high-throughput monitoring of antibody-polypeptide binding by integrating a microarray chip with surface plasmon resonance imaging (SPRi). A prism-coupled SPRi system with smart images processing software and a 5 x 5 polypeptide microarray was developed. The modeling analysis was performed to optimize the system and the materials of prism and chip, looking for the optimal incident wavelength and angle of incidence for dynamic SPRi detection in solution. The system can dynamically monitor 25 tunnels of biomolecule interactions in solution without secondary tag reactants. In addition, this system can determine the specific profile of antibody-polypeptide binding in each tunnel and yield a visual three-dimensional histogram of dynamic combinations in all microarray tunnels. Furthermore, the detection limit of the label-free antibody-polypeptide binding reached 1 pg/mu L in a one-step binding test, and an ultrasensitive detection of 10 fg/mu L was obtained using three-step cascade binding. Using the peptide microarray, the amount of sample and reagents used was reduced to 80 nL per tunnel, and 20 x 20 tunnels of biomolecule interactions could be analyzed in parallel in a 7 mm x 7 mm microreaction cells. This device and method offer a potential platform for high-throughput and label-free dynamic monitoring multiple biomolecule interactions for drug discovery and basic biomedical research.
