Abstract:Our previous results demonstrated that DNAβ associated with Tobacco curly shoot virus (TbCSV) is not necessary for infection but intensifies symptoms in some hosts. To better understand the function of DNAβ in virus infection, a βC1 deleted infectious clone of the TbCSV DNAβ was constructed. Agroinoculation showed that the truncated DNAβ (DNAΔC1β) was trans-replicated by TbCSV in tobacco and Petunia hybrida plants. However, PCR and Southern blot analysis demonstrated that the truncated DNAβ reverted to near wild type component size in some Nicotiana benthamiana, N. glutinosa, N. tabacum Samsun and P. hybrida plants co-inoculated with TbCSV and DNAΔC1β. Sequence analysis of four DNAΔC1β derivatives revealed that the wild type size DNAβ molecules were recombinants between TbCSV DNAβ and the pBinPLUS vector in which dimeric constructs were produced for inoculation. The significance of these findings is discussed with respect to the constraints imposed on begomovirus genome size.

Abstract:DNAβ molecules are single-stranded satellite DNA associated with monopartite begomoviruses (family Geminiviridae). DNAβ possesses a C1 gene on the complementary strand, which has a conserved position and size. To better understand the function of C1 gene in virus infection, a C1 deletion DNAβ associated with a Tomato yellow leaf curl China virus (TYLCCNV) isolate was constructed. Co-agroinoculation with TYLCCNV showed the truncated DNAβ was infectious in Nicotiana benthamiana and N. glutinosa plants but not in N. tabacum Samsun, N. tabacum and Lycopersicon esculentum plants. The wild-type TYLCCNV DNAβ co-agroinoculated with TYLCCNV caused systemic infection in all the above hosts. Results of Southern blot analysis indicate that C1 gene is not required for TYLCCNV and DNAβ replication. However, the presence of C1 gene in DNAβ can increase both TYLCCNV and DNAβ accumulation in infected plants. The truncated TYLCCNV DNAβ was stable in N. benthamiana and N. glutinosa plants.

Abstract:AbstractBackgroundMany monopartite begomoviruses are associated with betasatellites, but only several promoters from which were isolated and studied. In this study, theβC1promoter from Malvastrum yellow vein betasatellite (MYVB) was characterized and important sequence elements were identified to modulate promoter activity and replication of MYVB.ResultsA 991 nucleotide (nt) fragment upstream of the translation start site of theβC1open reading frame of MYVB and a series of deletions within this fragment were constructed and fused to the β-glucuronidase (GUS) and green fluorescent protein (GFP) reporter genes, respectively.Agrobacterium-mediated transient expression assays showed that the 991 nt fragment was functional and that a 28 nt region (between −390 nt and −418 nt), which includes a 5′UTR Py-rich stretch motif, was important for promoter activity. Replication assays usingNicotiana benthamianaleaf discs and whole plants showed that deletion of the 5′UTR Py-rich stretch impaired viral satellite replication in the presence of the helper virus. Transgenic assays demonstrated that the 991 nt fragment conferred a constitutive expression pattern in transgenic tobacco plants and that a 214 nt fragment at the 3'-end of this sequence was sufficient to drive this expression pattern.ConclusionOur results showed that theβC1promoter of MYVB displayed a constitutive expression pattern and a 5′UTR Py-rich stretch motif regulated bothβC1promoter activity and MYVB replication.
Identification of Yeast Factors Involved in the Replication of Mungbean Yellow Mosaic India Virus Using Yeast Temperature-Sensitive Mutants

Abstract:Geminivirus replicates its genomic DNA in host cell nucleus through rolling-circle replication (RCR), which relies heavily on host's DNA replication machinery/factors to fulfill this process. Saccharomyces cerevisiae (yeast) as a model has been used to explore the replication mechanism of many viruses, and the favorable yeast temperature-sensitive (ts) mutant library of essential genes has helped to identify many important host factors participating in positive RNA virus replication. Here, we identified 131 host proteins whose mutations had important roles in the replication of Mungbean yellow mosaic India virus (MYMIV) in yeast cells using these yeast ts mutants. The identified proteins could be classified into 20 distinct categories based on their known cellular/biochemical functions, among which 13 proteins (10%), 14 proteins (11%) and 16 proteins (12%) are involved in DNA replication, cell division cycle regulation, and protein transport and secretion, respectively. In addition, the identified 39 essential yeast genes which have been reported previously to affect the replication of Tomato bushy stunt virus were also involved in MYMIV replication, indicating the universal feasibility by screening this ts mutant library. Given the importance of DNA replication in viral infection process, our data provided a high throughput method to identify host factors for geminivirus replication using ts mutant library and we identified many host factors affecting MYMIV replication, which could serve as candidate genes for anti-viral plant breeding.

Abstract:A circular single-stranded DNA molecule, designated DNA1, was identified from Tobacco curly shoot virus (TbCSV) isolates Y35 and Y115 containing satellite DNAP using abutting primers based on the two reported DNA1 sequences of whitefly-transmitted geminiviruses, while DNA1 molecule was not found in TbCSV isolates Y1 and Y121 without DNAP. The immunotrapping PCR test showed that DNA1 could be encapsidated in virus particles. Southern blot further confirmed that DNA1 molecules were only associated with TbCSV isolates (Y35 and Y115) containing DNAP. Sequences of Y35 and Y115 DNA1 comprise 1367 and 1368 nucleotides, respectively, each having a conserved ORF encoding nanovirus-like replication-associated protein (Rep). A low nucleotide sequence identity was found between DNA1 molecules and their cognate DNA-As. Y35 and Y115 DNA1 shared 92% overall nucleotide sequence identity and 96 % amino acid sequence identity for Rep, while 69 % similar to 79 % overall nucleotide sequence identity and 87 % similar to 90 % amino acid sequence identity were found when compared with two reported DNA1 molecules associated with Ageratum yellow vein virus and Cotton leaf curl Multon virus. Sequence analysis showed that DNA1 was less related to nanovirus DNA.

Abstract:Terminase enzymes mediate genome "packaging" during the reproduction of DNA viruses. In lambda, the gpNu1 subunit guides site-specific assembly of terminase onto DNA. The structure of the dimeric DNA binding domain of gpNu1 was solved using nuclear magnetic resonance spectroscopy. Its fold contains a unique winged helix-turn-helix (wHTH) motif within a novel scaffold. Surprisingly, a predicted P loop ATP binding motif is in fact the wing of the DNA binding motif. Structural and genetic analysis has identified determinants of DNA recognition specificity within the wHTH motif and the DNA recognition sequence. The structure reveals an unexpected DNA binding mode and provides a mechanistic basis for the concerted action of gpNu1 and Escherichia coli integration host factor during assembly of the packaging machinery.

Abstract:Monopartite begomoviruses and their associated satellites form unique disease complexes that have emerged as a serious threat to agriculture worldwide. It is well known that frequent recombination contributes to the diversification and evolution of geminiviruses. In this study, we identified a novel defective satellite molecule (RecSat) in association with Tobacco leaf curl Yunnan virus (TbLCYNV) in a naturally infected tobacco plant. Sequence analysis showed that Recsat comprises 754 nucleotides in size and is a chimera involving alphasatellite and betasatellite sequences, containing both betasatellite-conserved region and alphasatellite stem-loop structure. Recombination analysis revealed that RecSat has arisen from three independent recombination events likely involving Tomato yellow leaf curl China betasatellite, Ageratum yellow vein China betasatellite and Tobacco curly shoot alphasatellite. Co-inoculation of RecSat with TbLCYNV induced symptoms indistinguishable from those induced by TbLCYNV alone in Nicotiana benthamiana. Southern blot hybridization showed that RecSat could be trans-replicated stably in N. benthamiana plants by TbLCYNV, and impaired the accumulation of helper virus and co-inoculated alphasatellite. Our results provide the first evidence for recombination between two distinct types of satellites among geminivirus complex and highlight recombination as a driving force for geminivirus evolution.

Abstract:Tobacco curly shoot virus, a monopartite begomovirus associated with betasatellite, causes serious leaf curl diseases on tomato and tobacco in China. Using single-particle cryo-electron microscopy, we determined the structure of tobacco curly shoot virus (TbCSV) particle at 3.57 angstrom resolution and confirmed the characteristic geminate architecture with single-strand DNA bound to each coat protein (CP). The CP-CP and DNA-CP interactions, arranged in a CP-DNA-CP pattern at the interface, were partially observed. This suggests the genomic DNA plays an important role in forming a stable interface during assembly of the geminate particle.
Nanovirus-like DNA Component Associated with the Malvastrum Yellow Mosaic Virus.

Abstract:Nanovirus-like DNA components signed DNA1 are single-stranded molecules associated with monopartite begomovirus-satellite complexes. DNA1 molecules ranging in size from 1373-1385 nucleotides were detected in 5 isolates Hn36, Hn38, Hn39, Hn44, and Hn45 of Malvastrum yellow mosaic virus (MalYMV) isolated in Hainan, China. DNA1 molecules of all isolates contained three characteristics: a single ORF, conserved hairpin structure, and A-rich region. Nucleotide sequence comparison showed that DNA1 molecules of 5 examined isolates shared high sequence identity (71.8-98.8%). In comparison with other begomovirus DNA1 and nanovirus-associated DNA, the sequence identities 59.6-76.3% and 27.2-38.4%, respectively, were found.

Abstract:Maize chlorotic mottle virus (MCMV) is the only member of the Machlomovirus genus in the family Tombusviridae. Here, we obtained the Cryo-EM structure of MCMV by single particle analysis with most local resolution at approximately 4Å. The Cα backbone was built based on residues with bulky side chains. The resolved C-terminus of the capsid protein subunit and obvious openings at the 2-fold axis demonstrated the compactness of the asymmetric unit, which indicates an important role in the stability of MCMV. The Asp116 residue from each subunit around the 5-fold and 3-fold axes contributed to the negative charges in the centers of the pentamers and hexamers, which might serve as a solid barrier against the leakage of genomic RNA. Finally, the loops most exposed on the surface were analyzed and are proposed to be potential functional sites related to MCMV transmission.

Abstract:Geminiviridae are ssDNA plant viruses whose control has both economical and agricultural importance. Their capsids assemble into two distinct architectural forms: (i) a T = 1 icosahedral and (ii) a unique twinned quasi-isometric capsid. Described here are the high-resolution structures of both forms of the maize streak virus using cryo-EM. A comparison of these two forms provides details of the coat protein (CP) and CP–CP and CP–genome interactions that govern the assembly of the architecture of the capsids. Comparative analysis of other representative members of Geminiviridae reveals structural conservation of 60–95% compared to a sequence similarity of 21–30%. This study provides a structural atlas of these plant pathogens and suggests possible antiviral-targetable regions of these capsids.

Abstract:Plant virus was a kind of organism lived depending on infecting viable host cell and propagated their posterity by replicating its hereditary nucleotide, transcripting into protein, assembling protein and nucleotide into virion (Ortín and Parra, 2006; Sanfaçon, 2005). Viral infection usually induces remodeling of host cell, especially endoplasmic reticulum (ER) for generating membrane packed viral factory. During the infection of Bymovirus, a kind of membranous body (MB) was generated in host cells, which is thought as an ER aggregate. In present study we performed a study on Wheat yellow mosaic virus (WYMV) induced MB by several transmission electron microscopy (TEM) based methods, including cytological observation, component analysis by immuno-gold labeling and structural analysis by electron tomography (ET). WYMV infection induced at least two morphologies of MB, including the lamella dominated morphology (lamella-MB) looked like sprawling cirrus, and the tubule dominated morphology (tubule-MB) looked like latticed network. MB was verified composing of ER as revealed by immuno-gold labeling by antibody against endoplasmic reticulum (ER) retention signal as well as by detailed observation of MB construction modules as double layer membrane. By immuno-gold labeling, both two MB morphologies (lamella-MB and tubule-MB) had same components in viral derived protein and membrane origination (from ER). Structural analysis by ET reconstruction revealed the organization of ER in MB. Lamella-MB was composed of cesER like structures arranged irregularly whereas tubule-MB was composed of tubER like structures arranged regularly. This study provided insights into the structural details in how Bymovirus utilizing host membrane system.

Abstract:Abstract Single-stranded DNA multipartite viruses, which mostly consist of members of the genus Begomovirus, family Geminiviridae, and all members of the family Nanoviridae, partly resolve the cost of genomic integrity maintenance through two remarkable capacities. They are able to systemically infect a host even when their genomic segments are not together in the same host cell, and these segments can be separately transmitted by insect vectors from host to host. These capacities potentially allow such viruses to reassort at a much larger spatial scale, since reassortants could arise from parental genotypes that do not co-infect the same cell or even the same host. To assess the limitations affecting reassortment and their implications in genome integrity maintenance, the objective of this review is to identify putative molecular constraints influencing reassorted segments throughout the infection cycle and to confront expectations based on these constraints with empirical observations. Trans-replication of the reassorted segments emerges as the major constraint, while encapsidation, viral movement, and transmission compatibilities appear more permissive. Confronting the available molecular data and the resulting predictions on reassortments to field population surveys reveals notable discrepancies, particularly a surprising rarity of interspecific natural reassortments within the Nanoviridae family. These apparent discrepancies unveil important knowledge gaps in the biology of ssDNA multipartite viruses and call for further investigation on the role of reassortment in their biology.

Abstract:RNA-coat protein interactions in intact tobacco mosaic virus have been investigated for the first time directly on the single-molecule level by pulling the genetic RNA step by step out of the helical groove formed by its protein coat. The effects of pulling speed and pH on RNA-protein interactions are presented. In addition, the rebinding behavior of the detached RNA with the protein coat is discussed. Our results demonstrate the possibility of studying nucleic acid-protein interactions in more complicated systems using AFM-based single-molecule force spectroscopy.

Abstract:The Geminiviridae is an extensive family of plant viruses responsible for economically devastating diseases in crops worldwide. Geminiviruses package circular, single-stranded DNA (ssDNA) genomes. The characteristic twinned or "geminate" particles, which consist of two joined, incomplete T = 1 icosahedra, are unique among viruses. We have determined the first structure of a geminivirus particle, the Nigerian strain of Maize streak virus (MSV-N), using cryo-electron microscopy and three-dimensional image reconstruction methods. The particle, of dimensions 220 x 380 A, has an overall 52-point-group symmetry, in which each half particle "head" consists of the coat protein (CP) arranged with quasi-icosahedral symmetry. We have modeled the MSV-N CP as an eight-stranded, antiparallel beta-barrel motif (a structural motif common to all known ssDNA viruses) with an N-terminal alpha-helix. This has produced a model of the geminate particle in which 110 copies of the CP nicely fit into the reconstructed density map. The reconstructed density map and MSV-N pseudo-atomic model demonstrate that the geminate particle has a stable, defined structure.

Abstract:Rice dwarf virus full genome 12 gene segments were cloned and 25000 nucleotides were sequenced.The gene functions of each segment were analyzed according to amino acid sequences and experimental data.The coding regions of segments S6,S9,S10 and S11 encoding nonstractural proteins were cloned into expression vector pTricHisA,pBV221,pTric HisB,pBV221,respectively.The expressed products were analyzed by SDS PAGE and further confirmed by Western blotting.Using the E.coli expression products,the function of Pns11 was studied.The results showed that Pns11 is a ds /ss RNA and DNA binding protein and it may play very important roles in virus genome assortment or packaging.Gene segments S2,S7,S8 and S9 which encode virus most outer coat protein,minor core protein,outer coat protein and nonstructural protein were transferred into rice via biolistic bombardment and regenerated rice plants were obtained.The resistance to RDV infection of these transgenic rice plants are in testing.

Abstract:Tomato yetlow leaf curl viruses betong to Begomoviruses of geminiviruses. In this work, we first found and demonstrated that the small circular DNA molecules were derived from Chinese tomato yetlow leaf curl viruses (TYLCV-CHI). These small circular DNA molecules are about 1,3 kb, which are half the full-length of TYLCV-CHI DNA A. It was shown by sequence determination and analysis that there was unknown-origin sequence insertion in the middle of the small molecules. These sequences of unknown-origin were neither homologous to DNA A nor to DNA B, and were formed by recombination of virus DNA and plant DNA. Although various defective molecules contained different unknown-origin sequence insertion, all the molecules contained the intergenic region and part of the AC1 (Rep) gene. But they did not contain full ORF.
