Abstract:Mössbauer spectroscopy is a powerful technique for probing the local electronic structure of iron compounds, because it reports in an element-selective manner on both the oxidation state and coordination environment of the Fe ion. Computational prediction of the two main Mössbauer parameters, isomer shift (δ) and quadrupole splitting (ΔEQ), have long been targeted by quantum chemical studies, and useful protocols based on density functional theory have been proposed. In the present study we present an extensive curated reference set of Fe compounds that is larger and more diverse than literature precedents. We make a distinction between low-temperature and high-temperature experimental subgroups. This set is employed for optimizing a refined computational protocol utilizing the scalar version of the exact 2-component (X2C) Hamiltonian with the finite nucleus approximation. Attention is devoted to having an accurate and flexible all-electron basis set for Fe. We assess the performance of several DFT methods that cover all representative families and rungs of functionals. The work establishes a refined general protocol of wide applicability that achieves good performance for the prediction of isomer shifts in a wider variety of systems than before, but the limitations of DFT in reproducing the quadrupole splittings are also highlighted. Finally, comparison of calculated values with high-temperature experimental results shows that the use of an empirical correction factor is required to account for the second-order Doppler shift and to achieve the same quality of correlation as with the low-temperature data.

Abstract:Mössbauer isomer shift and quadrupole splitting properties have been calculated using the OLYP-D3(BJ) density functional method on previously obtained (W.-G. Han Du, et al., Inorg Chem. 2020, 59, 8906-8915) geometry optimized Fea33+ -H2 O-CuB2+ dinuclear center (DNC) clusters of the resting oxidized (O state) "as-isolated" cytochrome c oxidase (CcO). The calculated results are highly consistent with the available experimental observations. The calculations have also shown that the structural heterogeneities of the O state DNCs implicated by the Mössbauer experiments are likely consequences of various factors, particularly the variable positions of the central H2 O molecule between the Fea33+ and CuB2+ sites in different DNCs, whether or not this central H2 O molecule has H-bonding interaction with another H2 O molecule, the different spin states having similar energies for the Fea33+ sites, and whether the Fea33+ and CuB2+ sites are ferromagnetically or antiferromagnetically spin-coupled.
Benchmark Study of Density Functional Theory Methods in Geometry Optimization of Transition Metal-Dinitrogen Complexes

Abstract:The current benchmark study is focused on determiningthe mostprecise theoretical method for optimizing the geometry of transitionmetal-dinitrogen complexes. To accomplish this goal, sevendensity functional (DF) methods from five distinct classes of densityfunctional theory (DFT) have been selected, including B3LYP-D3(BJ),BP86-D3(BJ), PBE0-D3(BJ), & omega;B97X-D, M06, M06-L, and TPSSh-D3(BJ).These DFs will be utilized with the Karlsruhe basis set (def2-SVP).To carry out this benchmark study, a total of forty-two structurallydiverse transition metal-dinitrogen compounds with experimentallyknown X-ray data have been selected from the Cambridge CrystallographicData Centre (CCDC). Based on a comparison of the theoretical datawith experimental values (X-ray) of the selected transition metal-dinitrogencompounds, statistical parameters such as root-mean-square deviation(RMSD) and N-N and M-N bond lengths are obtained toevaluate the performance of the seven chosen DFs. According to theobtained results, among all DFT methods used in the study, Minnesotafunctionals (M06 and M06-L) and TPSSh-D3(BJ) show good performance,with lower RMSD values. This suggests that these three methods arethe most reliable for optimizing the geometry of transition metal-dinitrogencomplexes. Based on the absolute errors of the N-N and M-Nbond lengths relative to the X-ray data, further analysis is conducted,and it is determined that M06-L is the best functional for optimizingthe geometry of transition metal-dinitrogen compounds. Additionally,the influence of using a high-level basis set (def2-TZVP) comparedto def2-SVP on the calculated RMSD among the seven chosen methodsis found to be negligible.
Understanding the effect of density functional choice and van der Waals treatment on predicting the binding configuration, loading, and stability of amine-grafted metal-organic frameworks

Abstract:Metal organic frameworks (MOFs) are crystalline, 3-dimensional structures with high surface areas and tunable porosities. Made from metal nodes connected by organic linkers, the exact properties of a given MOF are determined by node and linker choice. MOFs hold promise for numerous applications, including gas capture and storage. M$_2$(4,4'-dioxidobiphenyl-3,3'-dicarboxylate) - henceforth simply M$_2$(dobpdc), with M = Mg, Mn, Fe, Co, Ni, Cu, or Zn - is regarded as one of the most promising structures for CO$_2$ capture applications. Further modification of the MOF with diamines or tetramines can significantly boost gas species selectivity, a necessity for the ultra-dilute CO$_2$ concentrations in the direct-air capture (DAC) of CO$_2$. There are countless potential diamines and tetramines, paving the way for a vast number of potential sorbents to be probed for CO$_2$ adsorption properties. The number of amines and their configuration in the MOF pore are key drivers of CO$_2$ adsorption capacity and kinetics, and so a validation of computational prediction of these quantities is required to suitably use computational methods in the discovery and screening of amine-functionalized sorbents. In this work, we study the predictive accuracy of density functional theory (DFT) and related calculations on amine loading and configuration for one diamine and two tetramines. In particular, we explore the Perdew-Burke-Ernzerhof (PBE) functional and its formulation for solids (PBEsol) with and without the Grimme-D2 and Grimme-D3 pairwise corrections (PBE+D2/3 and PBEsol+D2/3), two revised PBE functionals with the Grimme-D2 and Grimme-D3 pairwise corrections (RPBE+D2/3 and revPBE+D2/3), and the non-local van der Waals correlation (vdW-DF2) functional. We also investigate a universal graph deep learning inter-atomic potential's (M3GNet) predictive accuracy for loading and configuration. These results allow us to identify a useful screening procedure for configuration prediction that has a coarse component for quick evaluation and a higher accuracy component for detailed analysis. Our general observation is that the NNP can be used as a high-level and rapid screening tool, whereas PBEsol+GD3 gives a completely qualitatively predictive picture across all systems studied, and can thus be used for high accuracy motif predictions. We close by briefly exploring the predictions of relative thermal stability for the different functionals and dispersion corrections.

Modeling the iron oxides and oxyhydroxides for the prediction of environmentally sensitive phase transformations

Abstract:Iron oxides and oxyhydroxides are challenging to model computationally as competing phases may differ in formation energies by only several kJ/mol, they undergo magnetization transitions with temperature, their structures may contain partially occupied sites or long-range ordering of vacancies, and some loose structures require proper description of weak interactions such as hydrogen bonding and dispersive forces. If structures and transformations are to be reliably predicted under different chemical conditions, each of these challenges must be overcome simultaneously, while preserving a high level of numerical accuracy and physical sophistication. Here we present comparative studies of structure, magnetization, and elasticity properties of iron oxides and oxyhydroxides using density functional theory calculations with plane-wave and locally-confined-atomic-orbital basis sets, which are implemented in VASP and SIESTA packages, respectively. We have selected hematite, maghemite, goethite, lepidocrocite, and magnetite as model systems from a total of 13 known iron oxides and oxyhydroxides; and use same convergence criteria and almost equivalent settings in order to make consistent comparisons. Our results show both basis sets can reproduce the energetic stability and magnetic ordering, and are in agreement with experimental observations. There are advantages to choosing one basis set over the other, depending on the intended focus. In our case, we find the method using PW basis set most appropriate, and combine our results to construct the first phase diagram of iron oxides and oxyhydroxides in the space of competing chemical potentials, generated entirely from first principles

Predicting Spin States of Iron Porphyrins with DFT Methods Including Crystal Packing Effects and Thermodynamic Corrections

Abstract:Accurate computational treatment of spin states for transition metal complexes, exemplified by iron porphyrins, lies at the heart of quantum bioinorganic chemistry, but at the same time represents a great challenge for approximate density functional theory (DFT) methods, which are predominantly used. Here, the accuracy of DFT methods for spin–state splittings in iron porphyrin is assessed by probing the ability to correctly predict the ground states for six Fe(III) or Fe(II) complexes experimentally characterized in solid state. For each case, molecular and periodic DFT calculations are employed to quantify the effect of porphyrin side substituents and the crystal packing effect (CPE) on the spin–state splitting. It is proposed to partition the total CPE into additive components, the direct and structural one, the importance of which is shown to significantly vary from case to case. By knowing the substituent effect, the CPE, and the Gibbs free energy thermodynamic correction from calculations, one can employ the experimental ground-state information in order to derive a quantitative constraint on the electronic energy difference for a simplified (porphin) model of the experimentally characterized metalloporphyrin. The constraints derived in such a way—in the form of single or double inequalities—are used to assess the accuracy of dispersion-corrected DFT methods for 6 spin–state splittings of [Fe(III)(P)(2-MeIm)2]+, [Fe(III)(P)(2-MeIm)]+, [Fe(II)(P)(THF)2] and [Fe(II)(P)] models (where P is porphin, 2-MeIm is 2-methylimidazole, THF is tetrahydrofuran). These data constitute the new benchmark set of spin states for crystalline iron porphyrins (SSCIP6). The highest accuracy is obtained in the case of double-hybrid functionals (B2PLYP-D3, DSD-PBEB95-D3), whereas hybrid functionals, especially those with reduced admixture of the exact exchange (B3LYP*-D3, TPSSh-D3), are found to considerably overstabilize the intermediate spin state, leading to incorrect ground-state prediction in Fe(III) porphyrins. The present approach, which can be generalized to other transition metal complexes, is not only useful in method benchmarking, but also sheds light on the interpretations of experimental data for metalloporphyrins, which are important models to understand the electronic properties of heme proteins.

Performance of Quantum Chemistry Methods for Benchmark Set of Spin–State Energetics Derived from Experimental Data of 17 Transition Metal Complexes (SSE17)

Abstract:Accurate prediction of spin–state energetics for transition metal (TM) complexes is a compelling problem in applied quantum chemistry, with enormous implications for modeling catalytic reaction mechanisms and computational discovery of materials. Computed spin–state energetics are strongly method-dependent and credible reference data are scarce, making it difficult to conduct conclusive computational studies of open-shell TM systems. Here, we present a novel benchmark set of first-row TM spin–state energetics, which is derived from experimental data of 17 complexes containing Fe II , Fe III , Co II , Co III , Mn II , and Ni II with chemically diverse ligands. The estimates of adiabatic or vertical spin–state splittings, which are obtained from spin crossover enthalpies or energies of spin-forbidden absorption bands, suitably back-corrected for the vibrational and environmental effects, are employed as reference values for benchmarking density functional theory (DFT) and wave function methods. The results demonstrate a high accuracy of the coupled-cluster CCSD(T) method, which features the mean absolute error (MAE) of 1.5 kcal mol −1 and maximum error of −3.5 kcal mol −1 , and outperforms all the tested multireference methods: CASPT2, MRCI+Q, CASPT2/CC and CASPT2+δ MRCI. Switching from Hartree–Fock to Kohn–Sham orbitals is not found to consistently improve the CCSD(T) accuracy. The best performing DFT methods are double-hybrids (PWPB95-D3(BJ), B2PLYP-D3(BJ)) with the MAEs below 3 kcal mol −1 and maximum errors within 6 kcal mol −1 , whereas the DFT methods so far recommended for spin states (e.g., B3LYP*-D3(BJ) and TPSSh-D3(BJ)) are found to perform much worse with the MAEs of 5–7 kcal mol −1 and maximum errors beyond 10 kcal mol −1 . This work is the first such extensive benchmark study of quantum chemistry methods for TM spin–state energetics making use of experimental reference data. The results are relevant for the proper choice of methods to characterize TM systems in computational catalysis and (bio)inorganic chemistry, and may also stimulate new developments in quantum-chemical or machine learning approaches.

How Evenly Can Approximate Density Functionals Treat the Different Multiplicities and Ionization States of 4d Transition Metal Atoms?

Abstract:The ability of density functional theory to predict the relative energies of different spin states, especially for systems containing transition metal atoms, is of great importance for many applications. Here, in order to sort out the key factors determining accuracy, we compare the predictions of 60 density functional approximations of 10 different types [local spin density approximation, generalized gradient approximation (GGA), nonseparable gradient approximation (NGA), global-hybrid GGA, range-separated hybrid GGA, range-separated hybrid GGA plus molecular mechanics, meta-GGA, meta-NGA, global-hybrid meta-GGA, and range-separated hybrid meta-GGA] for their ability to represent the spin-flip transitions of all 4d transition metal atoms of groups 3-10 (Y through Pd) and their singly positive cations. We consider all 16 excitation energies connecting the ground states (of the neutral atoms and the cations) to their first excited states of different multiplicities, and we also consider all eight ionization potentials. We also test the Hartree-Fock method. All density functional and Hartree-Fock calculations are converged to a stable solution, in which the spatial symmetry is allowed to be completely broken to achieve the lowest possible energy solution. By analyzing the fractional subshell occupancies and spin contaminations, we are able to sort out the effects of s orbital vs d orbital bias and high-spin vs low-spin bias. A reliable functional should have little or no bias of either type rather than succeeding for a limited subset of cases by cancellation of errors. We find that the widely used correlations of spin splittings to percentage of Hartree-Fock exchange are not borne out by the data, and the correlation functionals also play a significant role. We eventually conclude that SOGGA11-X, B1LYP, B3V5LYP, and MPW3LYP are the most consistently reliable functionals for balanced treatments of 4d transition metal atoms and their cations.

Abstract:Solid-state (95)Mo nuclear magnetic resonance (NMR) properties of molybdenum hexacarbonyl have been computed using density functional theory (DFT) based methods. Both quadrupolar coupling and chemical shift parameters were evaluated and compared with parameters of high precision determined using single-crystal (95)Mo NMR experiments. Within a molecular approach, the effects of major computational parameters, i.e. basis set, exchange-correlation functional, treatment of relativity, have been evaluated. Except for the isotropic parameter of both chemical shift and chemical shielding, computed NMR parameters are more sensitive to geometrical variations than computational details. Relativistic effects do not play a crucial part in the calculations of such parameters for the 4d transition metal, in particular isotropic chemical shift. Periodic DFT calculations were tackled to measure the influence of neighbouring molecules on the crystal structure. These effects have to be taken into account to compute accurate solid-state (95)Mo NMR parameters even for such an inorganic molecular compound.
Performance of CASPT2 and DFT for Relative Spin-State Energetics of Heme Models

Abstract:The accuracy of the relative spin-state energetics of three small Fe(II) or Fe(III) heme models from multiconfigurational perturbation theory (CASPT2) and density functional theory with selected functionals (including the recently developed M06 and M06-L functionals) was assessed by comparing with recently available coupled cluster results. While the CASPT2 calculations of spin-state energetics were found to be very accurate for the studied Fe(III) complexes (including FeP(SH), a model of the active site of cytochrome P450 in its resting state), there is a strong indication of a systematic error (around 5 kcal/mol) in favor of the high-spin state for the studied Fe(II) complexes (including FeP(Im), a model of the active site of myoglobin). A larger overstabilization of the high-spin states was observed for the M06 and M06-L functionals, up to 22 and 11 kcal/mol, respectively. None of the tested density functionals consistently provides a better accuracy than CASPT2 for all model complexes.

Abstract:We have revisited the gas-phase photoelectron spectra of quadruple-bonded Mo and W paddlewheel complexes with modern DFT methods, obtaining valuable calibration of four well-known exchange-correlation functionals, namely BP86, OLYP, B3LYP*, and B3LYP. All four functionals were found to perform comparably, with discrepancies between theory and experiment ranging from < 0.1 to ~0.5 eV, with the lowest errors observed for the classic pure functional BP86. More encouragingly, all four functionals reproduce differences in IPs between analogous Mo and W complexes, as well as large, experimentally observed ligand field effects on the IPs, with near-quantitative accuracy. The calculations help us interpret a number of differences between analogous Mo and W complexes through the lens of relativistic effects. Thus, relativity results in not only significantly lower IPs for the W complexes, but also smaller HOMO-LUMO gaps and different triplet states, relative to their Mo counterparts.

How Well Can Modern Density Functionals Predict Internuclear Distances at Transition States?

Abstract:We introduce a new database called TSG48 containing 48 transition state geometrical data (in particular, internuclear distances in transition state structures) for 16 main group reactions. The 16 reactions are the 12 reactions in the previously published DBH24 database (which includes hydrogen transfer reactions, heavy-atom transfer reactions, nucleophilic substitution reactions, and association reactions plus one unimolecular isomerization) plus four H-transfer reactions in which a hydrogen atom is abstracted by the methyl or hydroperoxyl radical from the two different positions in methanol. The data in TSG48 include data for four reactions that have previously been treated at a very high level in the literature. These data are used to test and validate methods that are affordable for the entire test suite, and the most accurate of these methods is found to be the multilevel BMC-CCSD method. The data that constitute the TSG48 database are therefore taken to consist of these very high level calculations for the four reactions where they are available and BMC-CCSD calculations for the other 12 reactions. The TSG48 database is used to assess the performance of the eight Minnesota density functionals from the M05-M08 families and 26 other high-performance and popular density functionals for locating transition state geometries. For comparison, the MP2 and QCISD wave function methods have also been tested for transition state geometries. The MC3BB and MC3MPW doubly hybrid functionals and the M08-HX and M06-2X hybrid meta-GGAs are found to have the best performance of all of the density functionals tested. M08-HX is the most highly recommended functional due to the excellent performance for all five subsets of TSG48, as well as having a lower cost when compared to doubly hybrid functionals. The mean absolute errors in transition state internuclear distances associated with breaking and forming bonds as calculated by the B2PLYP, MP2, and B3LYP methods are respectively about 2, 3, and 5 times larger than those calculated by MC3BB and M08-HX.
Prediction of many-electron wavefunctions using atomic potentials: refinements and extensions to transition metals and large systems

Abstract:For a given many-electron molecule, it is possible to define a corresponding one-electron Schrödinger equation, using potentials derived from simple atomic densities, whose solution predicts fairly accurate molecular orbitals for single- and multi-determinant wavefunctions for the molecule. The energy is not predicted and must be evaluated by calculating Coulomb and exchange interactions over the predicted orbitals. Transferable potentials for first-row atoms and transition metal oxides that can be used without modification in different molecules are reported. For improved accuracy, molecular wavefunctions can be refined by slightly scaling nuclear charges and by introducing potentials optimized for functional groups. For a test set of 20 molecules representing different bonding environments, the transferable potentials with scaling give wavefunctions with energies that deviate from exact self-consistent field or configuration interaction energies by less than 0.05 eV and 0.02 eV per bond or valence electron pair, respectively. Applications to the ground and excited states of a Ti18O36 nanoparticle and chlorophyll-s are reported.

Abstract:Verrucous xanthomas (VXs) typically arise on the oral mucosa but have been reported on glabrous skin in patients with graft‐versus‐host disease or recessive dystrophic epidermolysis bullosa (RDEB). The inciting cause of these tumors is unclear but may result from cutaneous inflammation and trauma. We describe a patient with RDEB who had previously undergone a bone marrow transplant for her condition and subsequently developed an VX on her neck.
Optical absorption spectra of metal oxides from time-dependent density functional theory and many-body perturbation theory based on optimally-tuned hybrid functionals

Abstract:Using both time-dependent density functional theory (TDDFT) and the ``single-shot" $GW$ plus Bethe-Salpeter equation ($GW$-BSE) approach, we compute optical band gaps and optical absorption spectra from first principles for eight common binary and ternary closed-shell metal oxides (MgO, Al$_2$O$_3$, CaO, TiO$_2$, Cu$_2$O, ZnO, BaSnO$_3$, and BiVO$_4$), based on the non-empirical Wannier-localized optimally-tuned screened range-separated hybrid functional. Overall, we find excellent agreement between our TDDFT and $GW$-BSE results and experiment, with a mean absolute error less than 0.4 eV, including for Cu$_2$O and ZnO, traditionally considered to be challenging for both methods.

Abstract:ABSTRACT Molecular geometry and harmonic frequency calculations are essential in thermochemical computations, with density functional theory (DFT) being widely employed for vibrational frequency predictions due to its efficiency and accuracy. In this study, we assessed the precision of 28 Minnesota based functionals with three different basis sets using the VIBFREQ1295 dataset. Scaling factors are necessary for predicting fundamental frequencies, global scaling factors were fitted by using F38/10 and VIBFREQ1295 datasets. The superior performing functionals were then fitted based on vibrational frequency ranges to obtain frequency‐range‐specific scaling factors. We observed consistent outlier across various model chemistries in vibrational frequency predictions, with alternative scaling factors showing minimal impact on reducing outlier occurrences. Besides, large basis sets are not indispensably required for fundamental frequency predictions. M06‐L, revM06‐L, SOGGA11‐X, PW6B95‐D3(BJ), CF22D, and M06‐2X consistently exhibit excellent performance across the three basis sets. When using frequency‐range‐specific scaling factors, the root mean squard errors (RMSEs) and median absolute errors (MedAEs) of almost all the selected functionals were reduced. PW6B95‐D3(BJ), CF22D, and MN12‐SX exhibited the lowest RMSEs. Comparisons were also done for different data classifications; the dataset was classified by the elements of the molecules, vibrational frequency intervals, and vibrational modes.

Abstract:Density functional theory, (DFT) has become the method of choice for many applications of quantum mechanics to the study of the electronic properties of molecules and solids. Despite the enormous progress in improving the functionals, the current generation is inadequate for many important applications. As part of the quest of finding better functionals, we consider in this paper the Perdew-Burke-Ernzerhof (PBE) functional, which we believe to have the best theoretical foundation, but which leads to unacceptable errors in predicting thermochemical data (heats of formation) of molecular system's [mean absolute deviation (MAD)=16.9 kcal/mol against the extended G2 data set of 148 molecules]. Much improved thermochemistry is obtained with hybrid DFT methods that include part of the Hartree-Fock exchange [thus B3LYP (Becke's three parameter scheme combining Hartree-Fock exchange, Becke gradient corrected exchange functional and Lee-Yang-Parr correlational functional) with MAD=3.1 kcal/mol and PBE0 (Perdew's hybrid scheme using PBE exchange and correlation functionals) with MAD=4.8 kcal/mol]. However we wish to continue the quest for a pure density-based DFT. Thus we optimized the four free parameters (mu, kappa, alpha, and beta) in PBE theory against experimental atomic data and the van der Waals interaction properties of Ne-2, leading to the xPBE extended functional, which significantly outperforms PBE for thermochemical properties MAD reduced to 8.0 kcal/mol while being competitive or better than PBE for predictions of geometric parameters, ionization potentials, electron affinities, and proton affinities and for the description of van der Waals and hydrogen bond interactions. Thus xPBE significantly enlarges the field of applications available for pure DFT. The functional forms thus obtained for the exchange and correlational functionals may be useful for discovering new improved functionals or formalisms. (C) 2004 American Institute of Physics.
Benchmarking density functional theory on the prediction of antiferromagnetic transition temperatures

Abstract:This study investigates the predictive capabilities of common DFT methods (GGA, GGA+$U$, and GGA+$U$+$V$) for determining the transition temperature of antiferromagnetic insulators. We utilize a dataset of 29 compounds and derive Heisenberg exchanges based on DFT total energies of different magnetic configurations. To obtain exchange parameters within a supercell, we have devised an innovative method that utilizes null space analysis to identify and address the limitations imposed by the supercell on these exchange parameters. With obtained exchanges, we construct Heisenberg Hamiltonian to compute Transition temperatures using classical Monte Carlo simulations. To refine the calculations, we apply linear response theory to compute on-site ($U$) and intersite ($V$) corrections through a self-consistent process. Our findings reveal that GGA significantly overestimates the transition temperature (by ~113%), while GGA+$U$ underestimates it (by ~53%). To improve GGA+$U$ results, we propose adjusting the DFT results with the $(S+1)/S$ coefficient to compensate for quantum effects in Monte Carlo simulation, resulting in a reduced error of 44%. Additionally, we discover a high Pearson correlation coefficient of approximately 0.92 between the transition temperatures calculated using the GGA+$U$ method and the experimentally determined transition temperatures. Furthermore, we explore the impact of geometry optimization on a subset of samples. Using consistent structures with GGA+U and GGA+U+V theories reduced the error.
