Abstract:Palladium, a key transition metal in advancing modern organic synthesis, mediates diverse chemical conversions including many carbon-carbon bond formation reactions between organic compounds. However, expanding palladium chemistry for conjugation of biomolecules such as proteins, particularly within their native cellular context, is still in its infancy. Here we report the site-specific protein labeling inside pathogenic Gram-negative bacterial cells via a ligand-free palladium-mediated cross-coupling reaction. Two rationally designed pyrrolysine analogues bearing an aliphatic alkyne or an iodophenyl handle were first encoded in different enteric bacteria, which offered two facial handles for palladium-mediated Sonogashira coupling reaction on proteins within these pathogens. A GFP-based bioorthogonal reaction screening system was then developed, allowing evaluation of both the efficiency and the biocompatibilty of various palladium reagents in promoting protein-small molecule conjugation. The identified simple compound-Pd(NO3)2 exhibited high efficiency and biocompatibility for site-specific labeling of proteins in vitro and inside living E. coli cells. This Pd-mediated protein coupling method was further utilized to label and visualize a Type-III Secretion (T3S) toxin-OspF in Shigella cells. Our strategy may be generally applicable for imaging and tracking various virulence proteins within Gram-negative bacterial pathogens.

Abstract:The merging of site-specific incorporation of small bioorthogonal functional groups into proteins via amber codon suppression with bioorthogonal chemistry has created exciting opportunities to extend the power of organic reactions to living systems. Here we show that a new alkyne amino acid can be site-selectively incorporated into mammalian proteins via a known orthogonal pyrrolysyl-tRNA synthetase/tRNACUA pair and directs an unprecedented, palladium-mediated cross-coupling reaction-driven protein labeling on live mammalian cell surface. A comparison study with the alkyne-encoded proteins in vitro indicated that this terminal alkyne is better suited for the palladium-mediated cross-coupling reaction than the copper-catalyzed click chemistry.

Abstract:Posttranslational modifications (PTMs) of proteins play central roles in regulating protein structure, interactome, and functions. A notable modification site is the aromatic side chain of Tyr, which undergoes modifications, such as phosphorylation and nitration. Despite the biological and physiological importance of Tyr-PTMs, our current understanding of the mechanisms by which these modifications contribute to human health and disease remains incomplete. This knowledge gap arises from the absence of natural amino acids that can mimic these PTMs and the lack of synthetic tools for the site-specific introduction of aromatic PTMs into proteins. Herein, we describe a facile method for the site-specific chemical installation of aromatic PTMs into proteins through palladium-mediate S-C(sp2) bond formation under ambient conditions. We demonstrate the incorporation of novel PTMs such as Tyr-nitration and phosphorylation analogs to synthetic and recombinantly expressed Cys-containing peptides and proteins within minutes and in good yield. To demonstrate the versatility of our approach, we employed it to prepare 10 site-specifically modified proteins, including nitrated and phosphorylation analogs of Myc and Max proteins. Furthermore, we prepared a focused library of site-specifically nitrated and phosphorylated α-Syn protein, which enabled for the first time deciphering the role of these competing modifications in regulating α-Syn conformation aggregation in vitro. Our strategy offers advantages over synthetic or semi-synthetic approaches, as it enables rapid and selective transfer of rarely explored aromatic PTMs into recombinant proteins, thus facilitating the generation of novel libraries of homogeneous post-translationally modified proteins for biomarkers discovery, mechanistic studies, and drug discovery.

Abstract:The Suzuki-Miyaura coupling is among the most important C-C bond-forming reactions available due to its reliability, chemoselectivity, and diversity. Aryl halides and pseudohalides such as iodides, bromides, and triflates are traditionally used as the electrophilic coupling partner. The expansion of the reaction scope to nontraditional electrophiles is an ongoing challenge to enable an even greater number of useful products to be made from simple starting materials. Herein, we present how an NHC-based Pd catalyst can enable Suzuki-Miyaura coupling where the C(acyl)-O bond of aryl esters takes on the role of electrophile, allowing the synthesis of various ketone-containing products. This contrasts known reactions of similar esters that provide biaryls via nickel catalysis. The underlying cause of this mechanistic divergence is investigated by DFT calculations, and the robustness of esters compared to more electrophilic acylative coupling partners is analyzed.

Abstract:We report a stereoselective and site-specific allylic alkylation of Schiff base activated amino acids and small peptides via a Pd/Cu dual catalysis. A range of noncoded α,α-dialkyl α-amino acids were easily synthesized in high yields and with excellent enantioselectivities (up to >99% ee). Furthermore, a direct and highly stereoselective synthesis of small peptides with enantiopure α-alkyl or α,α-dialkyl α-amino acids residues incorporated at specific sites was accomplished using this dual catalyst system.

Abstract:Unnatural a-amino acids have been extensively used in the modern drug discovery and protein engineering studies. They have also found applications in the development of chiral molecular catalysts and the total synthesis of diverse natural products. Accordingly the development of cost-effective approaches for the preparation of unnatural a-amino acids has received increasing attentions. Among all the available methods for this purpose, direct C–H functionalization of simple amino acids represents one of the most attractive approaches because it exhibits good atom-economy and step-efficiency. In particular, selective functionalization of either the primary or secondary C（sp~3）–H bonds in the amino acids has been explored to make versatile C–C, C–N, C–O, C–B and C–F bonds to modify the side chain of amino acids and even peptides. The present review surveys the recent advances of synthesis of chiral unnatural a-amino acids and peptides through palladium-catalyzed functionalization of un-activated C（sp~3）–H bonds.

Abstract:Many of the commonly used pharmaceuticals and biologically active natural products are nitrogen-containing compounds. Recently, the transitionmetal-catalyzed or the radical-mediated 1,2-carboamination of alkenes has been well explored to access amine scaffolds. However, synthetic strategies toward the 1,1-carboamination of alkenes are severely limited. Herein, we describe a method to achieve the 1,1arylamination using readily available building blocks enabled by palladium catalysis. This sequential three step-Heck arylation, metal migration, followed by aza-1,6-Micheal addition process exhibits excellent chemo- and regioselectivity. To showcase the potential as a method for diversity-oriented drug discovery, the modification of numerous structurally complex bioactive molecules was also successfully performed. [GRAPHICS] .

Abstract:Modification of the aliphatic residues without an apparent functional handle has attracted broad attention, and the scientists anticipate that the C(sp(3))-H functionalizations could be an enabling tool for peptide modifications. Among them, C(sp(3))-H functionalizations directed by endogenous peptides need to be further developed. Herein, we employed natural Asp as an endogenous directing group (DG) in the late-stage C(sp(3))-H arylation and alkynylation of peptide sequences containing L- and D-alanines (Ala) to access the desired peptide sequences containing unnatural amino acids, such as tyrosine (Tyr) analogues, phenylalanine (Phe) analogues, and alkynylated Ala analogues. Moreover, this reaction was performed very well under a mild condition (50 degrees C), providing 60 modified peptides in moderate to excellent yields (41-86%). Therefore, using this protocol, strongly fluorescent boron dipyrromethene (BODIPY)-labeled peptides can be successfully constructed.

Abstract:Bioactive peptides are emerging as promising candidates of clinic therapeutics. Here, we report a method for late-stage functionalization of sulfonamide-containing peptides through Pd-catalyzed C(sp(3))-H arylation. In this protocol, the backbones of N-sulfonated peptides act as directing groups, which allows sites-pecific arylation of benzylsulfonamide moiety. This chemistry exhibits broad substrate scope and can be utilized to synthesize peptide-peptide and peptide-amino acid conjugates. Our results highlight the potency of the backbone of peptidomimetics in promoting Pd-catalyzed functionalization.

Abstract:Site-specific modification of proteins has important applications in biological research and drug development. Reactive tags such as azide, alkyne, and tetrazine have been used extensively to achieve the abovementioned goal. However, bulky side-chain "ligation scars" are often left after the labeling and may hinder the biological application of such engineered protein products. Conjugation chemistry via dehydroalanine (Dha) may provide an opportunity for "traceless" ligation because the activated alkene moiety on Dha can then serve as an electrophile to react with radicalophile, thiol/amine nucleophile, and reactive phosphine probe to introduce a minimal linker in the protein post-translational modifications. In this report, we present a mild and highly efficient enzymatic approach to incorporate Dha with phosphothreonine/serine lyases, OspF and SpvC. These lyases originally catalyze an irreversible elimination reaction that converts a doubly phosphorylated substrate with phosphothreonine (pT) or phosphoserine (pS) to dehydrobutyrine (Dhb) or Dha. To generate a simple monophosphorylated tag for these lyases, we conducted a systematic approach to profile the substrate specificity of OspF and SpvC using peptide arrays and self-assembled monolayers for matrix-assisted laser desorption/ionization mass spectrometry. The optimized tag, [F/Y/W]-pT/pS-[F/Y/W] (where [F/Y/W] indicates an aromatic residue), results in a ∼10-fold enhancement of the overall peptide labeling efficiency via Dha chemistry and enables the first demonstration of protein labeling as well as live cell labeling with a minimal ligation linker via enzyme-mediated incorporation of Dha.

How Does Palladium–Amino Acid Cooperative Catalysis Enable Regio- and Stereoselective C(sp3)–H Functionalization in Aldehydes and Ketones? A DFT Mechanistic Study

Abstract:Density functional theory computations have elucidated the detailed mechanism and intriguing selectivities of C(sp(3))-H activation and arylation of aldehydes and ketones promoted by palladium amino acid cooperative catalysis. The amino acid cocatalyst takes up the carbonyl substrate by a condensation reaction to form an imine acid, which acts as a transient directing reagent and metathesizes with Pd(OAc)(2) (the precatalyst) to initiate active Pd(II) complexes. The reaction then proceeds through C-H bond activation, oxidative addition of Pd(II) by iodobenzene, and reductive elimination from Pd(IV) completing C-C bond formation, followed by ligand exchange to regenerate the active Pd(II) catalyst and release the arylated imine acid which continues on hydrolysis to give the final product and regenerate the amino acid cocatalyst. The C-H activation step via concerted metalation deprotonation (CMD), which is rate-and selectivity-determining, favors palladacyclic transition states with a minimum chelate ring strain and an optimal Pd(d)/C-H(a) orbital interaction. This finding reveals the origins of the regioselectivities that favor (1) the benzylic C(sp(3))-H over ortho-phenyl C(sp(2))-H activation for aromatic aldehydes and (2) the beta-primary C(sp(3))-H over gamma-primary C(sp(3))-H activation for aliphatic ketones. Incorporation of a chiral amino acid into the catalyst allows for enantioselective benzylic C(sp(3))-H arylation of aromatic aldehydes, and the enantioselectivity arises from steric and torsional strains that discriminate between the diastereomeric transition states. The computational results demonstrate rich experimental theoretical synergy and provide useful insights for the further development of C H functionalization and metal organic cooperative catalysis.
