Abstract:Binding kinetics play an important role in cancer diagnosis and therapeutics. However, current methods of quantifying binding kinetics fail to consider the three-dimensional environment that drugs and imaging agents experience in biological tissue. In response, a methodology to assay agent binding and dissociation in 3-D tissue culture was developed using paired-agent molecular imaging principles. To test the methodology, the uptakes of ABY-029 (an IRDye 800CW-labeled epidermal growth factor receptor (EGFR)-targeted antibody mimetic) and IRDye-700DX carboxylate in 3-D spheroids were measured in four different human cancer cell lines throughout staining and rinsing. A compartment model (optimized for the application) was then fit to the kinetic curves of both imaging agents to estimate binding and dissociation rate constants of the EGFR-targeted ABY-029 agent. A statistically significant correlation was observed between apparent association rate constant (k3) and the receptor concentration experimentally and in simulations (r = 0.99, p < 0.05). A statistically significant difference was found between effective k3 (apparent rate constant of ABY-029 binding to EGFR) values for cell lines with varying levels of EGFR expression (p < 0.05), with no significant difference found between cell lines and controls for other fit parameters. Additionally, a similar binding affinity profile compared to a gold standard method was determined by this model. This low-cost methodology to quantify imaging agent or drug binding affinity in clinically relevant 3-D tumor spheroid models can be used to guide timing of imaging in molecular guided surgery and could have implications in drug development.

Abstract:Small molecule drugs play a pivotal role in the arsenal of anticancer pharmacological agents. Nonetheless, their small size poses a challenge when directly visualizing their localization, distribution, mechanism of action (MOA), and target engagement at the subcellular level in real time. We propose a strategy for developing triple-functioning drug beacons that seamlessly integrate therapeutically relevant bioactivity, precise subcellular localization, and direct visualization capabilities within a single molecular entity. As a proof of concept, we have meticulously designed and constructed a boronic acid fluorescence drug beacon using coumarin–hemicyanine (CHB). Our CHB design includes three pivotal features: a boronic acid moiety that binds both adenosine triphosphate (ATP) and adenosine diphosphate (ADP), thus depleting their levels and disrupting the energy supply within mitochondria; a positively charged component that targets the drug beacon to mitochondria; and a sizeable conjugated luminophore that emits fluorescence, facilitating the application of structured illumination microscopy (SIM). Our study indicates the exceptional responsiveness of our proof-of-concept drug beacon to ADP and ATP, its efficacy in inhibiting tumor growth, and its ability to facilitate the tracking of ADP and ATP distribution around the mitochondrial cristae. Furthermore, our investigation reveals that the micro-dynamics of CHB induce mitochondrial dysfunction by causing damage to the mitochondrial cristae and mitochondrial DNA. Altogether, our findings highlight the potential of SIM in conjunction with visual drug design as a potent tool for monitoring the in situ MOA of small molecule anticancer compounds. This approach represents a crucial advancement in addressing a current challenge within the field of small molecule drug discovery and validation.

Currently, most of these assays rely on fluorescent labeling, a semi-quantitative method best suited to be a single-time-point terminal assay or labor-intensive terminal immunostaining analysis. Here, we report integrated aptamer electrochemical sensors for on-chip, real-time monitoring of increases of cytochrome C, a cell death indicator, from intact microdissected tissues with high affinity and specificity. The platform features a multi-well sensor layout and a multiplexed electronic setup. The aptasensors measure increases in cytochrome C in the supernatant of mouse or human microdissected tumors after exposure to various drug treatments. Since the aptamer probe can be easily exchanged to recognize different targets, the platform could be adapted for multiplexed monitoring of various biomarkers, providing critical information on the tumor and its microenvironment. This approach could not only help develop more advanced cancer disease models but also apply to other complex disease models, such as organs-on-chips and organoids.

Abstract:Molecularly targeted therapies are at the forefront of clinical science, and are expected to lead to personalization of medical treatments for each patient. Most such therapies are directed at inhibiting specific signal transduction enzymes or pathways, thus creating a critical need for assays capable of measuring the activities of these proteins in disease models and in patient samples. The ability to measure relevant enzyme activity in primary cell samples at baseline and/or after treatment would provide the ability to tailor patient therapy based on aberrant signal transduction, validate mechanisms of resistance in patients, and would offer an invaluable pharmacodynamic tool to assess whether resistance is associated with inadequate target inhibition. Here we report our current efforts to create the analytical and chemical tools needed to directly measure the enzymatic activities of therapeutic targets including protein kinases, lipid modifying enzymes and the proteasome. Fluorescent reagents are under development that report the activity of these various enzymes in model cells lines and primary cells. The basic design incorporates enzyme substrates that are modified to create compounds which can be loaded into cells where they are modified by the enzyme of interest. Work has included modification of peptides to confer membrane permeability and to achieve long intracellular lifetimes. Microelectrophoretic separations combined with low-level fluorescence detection enable the quantitative analysis of these compounds from single mammalian cells. This capability addresses three major issues currently faced in the biochemical analysis of clinical samples: the need for direct measurement of the enzymatic activity of target proteins; sample size requirements that are feasible for clinical implementation; and sample heterogeneity that can mask pertinent aspects related to therapeutic response.

Abstract:Immunodiagnostic tests for human protozoan and helminthic infections are reviewed. The need for immunodiagnostic tests varies with each infection but is of paramount importance in those infections that cannot be parasitologically diagnosed readily such as toxoplasmosis, pneumocystosis, Chagas' disease, trichinosis, hydatidosis, cysticercosis, and visceral larva migrans. Immunoassays are also needed for those worldwide highly prevalent infections with severe morbidity to be used in seroepidemiology and in the follow-up evaluation of control programs. The most important are malaria, schistosomiasis, onchocerciasis, lymphatic filariasis, and trypanosomiasis. Major advances have been made in the use of enzyme-linked immunosorbent assay (ELISA) as a practical and rapid test for use in endemic countries and in the identification and isolation of diagnostic parasite antigens aided in particular by the use of monoclonal antibodies. Development of immunodiagnostic tests for specific parasite antigens in body fluids for many infections is being actively pursued.
A lysate-based TR-FRET approach for the facile quantification of cellular drug concentration

Abstract:Many pharmacologically relevant drug targets are located inside cells. The development of therapeutically active small molecule modulators for intracellular targets requires that successful drug candidates can efficiently pass through the plasma membrane at higher rates than their metabolic inactivation or expulsion by drug efflux pumps. Such knowledge is invaluable for correlating biochemical and cellular activity, and for guiding ligand optimization. Despite the critical im-portance of this metric, current methodologies for measuring the intracellular concentration of non-fluorescent small molecules have many limitations, significantly restricting the ability of medicinal chemists to readily and routinely measure cellular drug concentration. We here introduce a straightforward, high-throughput TR-FRET assay platform based on CoraFluor technology to readily quantify the abundance of biologically active small molecules in whole cell lysates. Our approach builds on existing homogenous ligand displacement assays and does not require any additional reagents or equipment, enabling the comprehensive biochemical and cellular characterization of small molecule ligands.

In Situ Drug-Receptor Binding Kinetics in Single Cells: a Quantitative Label-Free Study of Anti-Tumor Drug Resistance

Abstract:Many drugs are effective in the early stage of treatment, but patients develop drug resistance after a certain period of treatment, causing failure of the therapy. An important example is Herceptin, a popular monoclonal antibody drug for breast cancer by specifically targeting human epidermal growth factor receptor 2 (Her2). Here we demonstrate a quantitative binding kinetics analysis of drug-target interactions to investigate the molecular scale origin of drug resistance. Using a surface plasmon resonance imaging, we measured the in situ Herceptin-Her2 binding kinetics in single intact cancer cells for the first time, and observed significantly weakened Herceptin-Her2 interactions in Herceptin-resistant cells, compared to those in Herceptin-sensitive cells. We further showed that the steric hindrance of Mucin-4, a membrane protein, was responsible for the altered drug-receptor binding. This effect of a third molecule on drug-receptor interactions cannot be studied using traditional purified protein methods, demonstrating the importance of the present intact cell-based binding kinetics analysis.

Abstract:Pharmaceutical agents or drugs often have a pronounced impact on protein-protein interactions in cells, and in particular, cell membranes. Changes of molecular conformations as well as of intermolecular interactions may affect dipole-dipole interaction between chromophoric groups, which can be proven by measuring the Förster resonance energy transfer (FRET). If these chromophores are located within or in close proximity to the plasma membrane, they are excited preferentially by an evanescent electromagnetic wave upon total internal reflection (TIR) of an incident laser beam. For the TIR-FRET screening of larger cell collectives, we performed three separate steps: (1) setting up of a membrane associated test system for probing the interaction between the epidermal growth factor receptor (EGFR) and the growth factor receptor-bound protein 2; (2) use of the Epac-SH188 sensor for quantitative evaluation under the microscope; and (3) application of a TIR fluorescence reader to probe the interaction of GFP with Nile Red. In the first two steps, we measured FRET from cyan (CFP) to yellow fluorescent protein (YFP) by spectral analysis and fluorescence lifetime imaging (FLIM) upon illumination of whole cells (epi-illumination) as well as selective illumination of their plasma membranes by TIR. In particular, TIR excitation permitted FRET measurements with high sensitivity and low background. The Epac sensor showed a more rapid response to pharmaceutical agents, e.g., Forskolin or the A2B adenosine receptor agonist NECA, in close proximity to the plasma membrane compared to the cytosol. Finally, FRET from a membrane associated GFP to Nile Red was used to test a multi-well TIR fluorescence reader with simultaneous detection of a larger number of samples.

Abstract:Microdialysis allows for a preview into local muscle metabolism and can provide physiological insight that blood measurements cannot. PURPOSE: To examine the potential differential IGF-I system regulation during unilateral stretch shortening exercise. METHODS: 10 men (26±7 yr) performed unilateral jumping [stretch shortening cycle (SSC) exercise at 50% of optimal jump height] until volitional fatigue on a sled apparatus. Biological sampling took place using a catheter inserted into an antecubital vein (serum), and 100 kDa microdialysis probes inserted into the thigh muscle of each exercise/control leg (dialysate). Serum was drawn before (Pre; -3 h) and after SSC [Post I (+0 h), II (+3 h), or III (+20 h)]; dialysate was sampled for 2 h before (Pre), during/immediately after (Ex), and 2 h into recovery (Rec) following SSC. IGF-I system parameters (free and total IGF-I and IGFBPs 1-6) were measured with immunoassays. Interstitial free IGF-I was estimated from dialysate IGF-I and relative recovery (ethanol) correction. Data were analyzed data with repeated measures ANOVA. RESULTS: Serum total IGF-I remained elevated +3 h (Post II: 182.8 ± 37.6 vs. Pre: 168.3 ± 35.0 ng/mL, p<0.01), but returned to baseline by +20 h (Post III vs. Pre, P=0.31). No changes in serum free IGF-I were noted. Serum BP-1 and -3 increased over baseline, but not until + 20 h after SSC (Post III vs. Pre: 7.6 ± 4.9 vs. 3.7 ± 2.3 and 1048.6 ± 269.2 vs. 891.4 ± 171.2 ng/mL, respectively). Serum BP-6 decreased +3 h after SSC (p0.05). Dialysate BP-1 increased in both exercise and control legs through 2 h into recovery (Rec vs. Pre, p<0.01). Dialysate BP-3 also demonstrated an elevation over Pre SSC concentrations, but in the exercise leg only (Ex and Rec vs. Pre, p<0.04). Dialysate BP-5 decreases in the exercise leg only (Ex and Rec vs. Pre, p<0.03). There were no changes relative to Pre SSC in dialysate BP-2, -4, or -6. CONCLUSIONS: Unilateral exercise drives differential regulation of the IGF-I system at both local and systemic levels. Specifically, localized exercise increased IGFBP-3 and decreased IGFBP-5 in muscle. Selective decomposition of alkyl hydroperoxides on H-type zeolite via a concerted approach.

Abstract:Catalyzed by H-type zeolite, the selective decomposition of alkyl hydroperoxides (HP), including 1-phenylethyl hydroperoxide (PEHP), phenylmethyl hydroperoxide (PMHP), and methyl hydroperoxide (MHP), to their corresponding carbonyl compounds and H2O have been investigated by DFT calculations. In this calculation, a 19-atom cluster containing four tetrahedral atoms (denoted as 4T) was used to model the H-type zeolite catalyst, and two competitive reaction channels were evaluated. Calculations predict that the concerted reaction channel is favorable for selective decomposition of alkyl hydroperoxides on the H-type zeolite from both kinetics and thermodynamics points of view. We found that the rate-determining step of the stepwise reaction channel proceeds via a one-hydrogen-bond transition state followed by dehydration. In the concerted reaction channel, whose transition state is an eight-membered ring with two hydrogen bonds, the decomposition of hydroperoxides occurs synchronously to form carbonyl compounds and H2O, involving the proton exchange between hydroperoxides and the zeolite.
A streamlined search technology for identification of synergistic drug combinations

Abstract:A major key to improvement of cancer therapy is the combination of drugs. Mixing drugs that already exist on the market may offer an attractive alternative. Here we report on a new model-based streamlined feedback system control (s-FSC) method, based on a design of experiment approach, for rapidly finding optimal drug mixtures with minimal experimental effort. We tested combinations in an in vitro assay for the viability of a renal cell adenocarcinoma (RCC) cell line, 786-O. An iterative cycle of in vitro testing and s-FSC analysis was repeated a few times until an optimal low dose combination was reached. Starting with ten drugs that target parallel pathways known to play a role in the development and progression of RCC, we identified the best overall drug combination, being a mixture of four drugs (axitinib, erlotinib, dasatinib and AZD4547) at low doses, inhibiting 90% of cell viability. The removal of AZD4547 from the optimized drug combination resulted in 80% of cell viability inhibition, while still maintaining the synergistic interaction. These optimized drug combinations were significantly more potent than monotherapies of all individual drugs (p < 0.001, CI < 0.3).
IS4-FAM, a fluorescent tool to study CXCR4 affinity and competitive antagonism in native cancer cells

Abstract:The ability to accurately measure drug-target interaction is critical for the discovery of new therapeutics. Classical pharmacological bioassays such as radioligand or fluorescent ligand binding assays can define the affinity or Kd of a ligand for a receptor with the lower the Kd, the stronger the binding and the higher the affinity. However, in many drug discovery laboratories today, the target of interest if often artificially upregulated by means of transfection to modify the host cell's genetic makeup. This then potentially invalidates the assumptions of classical pharmacology affinity calculations as the receptor of interest is no longer at normal physiological densities. The CXCR4 receptor is expressed on many different cancer cell types and is associated with metastasis and poor prognosis. Therefore, the CXCR4 receptor is a desirable target for novel therapeutics. In this study, we explore the applicability of the newly developed fluorescently tagged CXCR4 antagonists, IS4-FAM as an investigative tool to study CXCR4 affinity and competitive antagonism in native, non-transfected cancer cells using confocal microscopy and flow cytometry. IS4-FAM directly labels CXCR4 in several cell lines including high CXCR4 expressing SK-MEL-28 (malignant melanoma) and PC3 (metastatic prostate cancer) and lower CXCR4 expressing THP-1 (acute monocytic leukemia) and was competitive with the established CXCR4 antagonist, AMD3100. This highlights the potential of IS4-FAM as a pharmacological tool for drug discovery in native cells lines and tissues.

Abstract:NanoLuc-mediated bioluminescence resonance energy transfer (NanoBRET) has gained popularity for its ability to homogenously measure ligand binding to G protein-coupled receptors (GPCRs), including the subfamily of chemokine receptors. These receptors, such as ACKR3, CXCR4, CXCR3, play a crucial role in the regulation of the immune system, are associated with inflammatory diseases and cancer, and are seen as promising drug targets. The aim of this study was to optimize NanoBRET-based ligand binding to NLuc-ACKR3 and NLuc-CXCR4 using different fluorescently labeled chemokine CXCL12 analogs and their use in a multiplex NanoBRET binding assay of two chemokine receptors at the same time. The four fluorescent CXCL12 analogs (CXCL12-AZD488, -AZD546, -AZD594, -AZD647) showed high-affinity saturable binding to both NLuc-ACKR3 and NLuc-CXCR4, with relatively low levels of non-specific binding. Additionally, the binding of all AZDye-labeled CXCL12s to Nluc receptors was inhibited by pharmacologically relevant unlabeled chemokines and small molecules. The NanoBRET binding assay for CXCL10-AZD488 binding to Nluc-CXCR3 was also successfully established and successfully employed for the simultaneous measurement of the binding of unlabeled small molecules to NLuc-CXCR3 and NLuc-CXCR4. In conclusion, multiplexing the NanoBRET-based competition binding assay is a promising tool for testing unlabeled (small) molecules against multiple GPCRs simultaneously.

Abstract:Some anticancer treatments may cause Multidrug Resistance (MDR). In these cases, cells pump the drug out of the intracellular environment, thereby preventing drug effects. Several strategies have been used to avoid MDR, including using two or more drugs at low concentrations to increase the sensitivity of cells to treatment. We present an effective, cheap, fast microfluidic alternative to test two drugs simultaneously using a reversible sealing and reusable device to determine the optimal concentration. We used the rugs doxorubicin (DOX) and paclitaxel (PXT) as proof of concept. The microdevice allows the testing of two drugs in real time. Furthermore, running two experiments in sextuplicates and control in the same microchip is possible. We used two combinations of drugs, varying the drug concentration (C 1 = 0.010 mg.mL − 1 DOX and 0.002.mL − 1 mg PXT, C 2 = 0.010 mg.mL − 1 DOX and 0.004 mg.mL − 1 PXT), and evaluated cell death over time. The intermediate drug concentrations were more efficient, reducing the time required to decrease the viability of breast tumor cells, MCF-7 (C 1 = 180 and C 2 = 120). In further analysis, the microdevice also allowed characterization of the effects of the drugs (antagonist, synergic, or additive). This microdevice is a reliable tool for estimating the different combinations of two drug concentrations in a single assay simply and quickly.

Abstract:Abstract In anticancer drug discovery a common strategy is to start with a target-specific screen followed later by characterization of hit compounds in phenotypic cell-based assays. One important advantage of this sequential screening procedure is the feasibility of high throughput compound testing. However, a significant disadvantage of the approach is the fact that due to the sequential nature of the approach, compounds showing promising phenotypic activities, but addressing so far unknown targets will be lost as false-negative compounds. Here we describe a medium throughput screening strategy, where we characterized 360 natural compounds isolated from marine organisms in a parallel target- and phenotypic-driven screening approach. As target-specific read out, we analyzed biochemically the inhibitory potential of the compounds against 16 recombinant protein kinases, known to be relevant targets in different kinds of human tumors. In parallel we determined the impact of the compounds on cell transformation, migration and angiogenesis by analyzing their behavior in soft agar growth, wound healing and three-dimensional endothelial cell sprouting. Furthermore, unspecific toxicity of the compounds was tested via a viability assay with human peripheral mononuclear cells from healthy donors. Abstract:A minimally invasive cell-free DNA (cfDNA) blood test detecting multiple cancers at earlier stages could decrease cancer mortality. In earlier discovery work, whole-genome bisulfite sequencing outperformed whole-genome and targeted sequencing approaches for multi-cancer detection across stages at high specificity. Here, multi-cancer detection and tissue-of-origin (TOO) prediction using bisulfite sequencing of plasma cfDNA to identify methylomic signatures was evaluated in preparation for clinical validation, utility, and implementation studies. In all, 6,689 participants (2,482 cancer [>50 cancers, all stages]; 4,207 non-cancer) were included in this prespecified substudy from the Circulating Cell-free Genome Atlas (CCGA) study (NCT02889978) and the STRIVE study (NCT03085888) - prospective, multi-center, observational, case-control studies with longitudinal follow-up. Plasma cfDNA was subjected to a targeted methylation sequencing assay using high-efficiency methylation chemistry to enrich for methylation targets, and a machine-learning classifier determined cancer status and predicted TOO. Observed methylation fragments characteristic of cancer and TOO (cancer “signals”) were combined across targeted regions and assigned a relative probability of cancer and of a specific TOO. Test performance was also assessed in a subgroup of participants with clinical suspicion of cancer but without pathologic diagnosis or treatment at the time of enrollment. Performance is reported at 99.3% specificity (95% confidence interval [CI], 98.3-99.8%) (ie, a combined false positive rate across all cancers of <1%—a level required for population-level screening). Across all cancers, stage I-III sensitivity was 43.9% (95% CI, 39.4-48.5%). Combined cancer detection sensitivity (95% CI) was 18% (13-25%) in stage I (n=185), 43% (35-51%) in stage II (n=166), 81% (73-87%) in stage III (n=134), and 93% (87-96%) in stage IV (n=148). TOO was predicted for 96% of all cancers detected; of these, TOO was correct in 93% of cases. Among participants enrolled with suspicion of cancer and subsequently confirmed to have cancer (n=75), cancer detection across all stages was 46.7% (35/75; 95% CI, 35.1-58.6%) and TOO prediction accuracy was 97.1% (34/35; 95% CI, 85.1-99.9%). None of the non-cancer participants in the subgroup (n=15) had a cancer signal (ie, specificity was 100%). Detection of multiple cancers across stages using methylation signatures in plasma cfDNA was achieved with a single, fixed, low, false positive rate, and simultaneously provided accurate TOO prediction. This targeted methylation assay is undergoing validation in preparation for prospective clinical investigation as a cancer detection diagnostic.

Abstract:Late stage failures of candidate drug molecules are frequently caused by off-target effects or inefficient target engagement in vivo. In order to address these fundamental challenges in drug discovery, we developed a modular probe strategy based on bioorthogonal chemistry that enables the attachment of multiple reporters to the same probe in cell extracts and live cells. In a systematic evaluation, we identified the inverse electron demand Diels-Alder reaction between trans-cyclooctene labeled probe molecules and tetrazine-tagged reporters to be the most efficient bioorthogonal reaction for this strategy. Bioorthogonal biotinylation of the probe allows the identification of drug targets in a chemoproteomics competition binding assay using quantitative mass spectrometry. Attachment of a fluorescent reporter enables monitoring of spatial localization of probes as well as drug-target colocalization studies. Finally, direct target occupancy of unlabeled drugs can be determined at single cell resolution by competitive binding with fluorescently labeled probe molecules. The feasibility of the modular probe strategy is demonstrated with noncovalent PARP inhibitors.

Abstract:In the last 5 years, cellular thermal shift assay (CETSA), a technology based on ligand-induced changes in protein thermal stability, has been increasingly used in drug discovery to address the fundamental question of whether drug candidates engage their intended target in a biologically relevant setting. To analyze lysates from cells submitted to increasing temperature, the detection and quantification of the remaining soluble protein can be achieved using quantitative mass spectrometry, Western blotting, or AlphaScreen techniques. Still, these approaches can be time- and cell-consuming. To cope with limitations of throughput and protein amount requirements, we developed a new coupled assay combining the advantages of a nanoacoustic transfer system and reverse-phase protein array technology within CETSA experiments. We validated the technology to assess engagement of inhibitors of insulin-degrading enzyme (IDE), an enzyme involved in diabetes and Alzheimer's disease. CETSA—acoustic reverse-phase protein array (CETSA-aRPPA) allows simultaneous analysis of many conditions and drug–target engagement with a small sample size, in a rapid, cost-effective, and biological material-saving manner.
