Abstract:AbstractExtended Hückel molecular orbital calculations have been made for the silver adatom‐pyridine complex in order to reveal the very chemical nature of the surface‐enhanced Raman scattering. The variation of the behaviors of the bond orders and charge densities as functions of the AgN distance and the net charge on the Ag atom, which is applied voltage dependent, is demonstrated. The calculated optical transition of the system can accommodate the experimental observation that as the wavelength of the exciting line shifts from 4880 to 6328 Å, the surface‐enhanced Raman signal is enhanced more. Most interesting is the fact that the calculations reproduce well the experimental observation that there is an applied voltage on the electrode at which the surface‐enhanced Raman signal is a maximum. The calculations show that the charge transfer enhanced mechanism is mostly due to the transfer of electrons from the silver atom to the pyridine molecule. Several useful overlap integrals involving d orbitals not available in the literature before are listed in the appendices for convenient reference.

Abstract:Since the discovery of surface-enhanced resonance Raman scattering (SERS), elucidating the charge-transfer (CT) mechanism has been a challenging and controversial process. Different theoretical models have been proposed to explain the effect of applied electrode potential on SERS-CT, but achieving a high-quality conserved trend of experimental observations and explaining the nature of the selective enhancement of the signals is not a trivial task and the results and conclusions are still in dispute. We investigated recently the performance of time-dependent excited-state gradient approximation under the effects of a uniform finite electric field in a simulation of the experimental spectra of pyridine on an Ag electrode. The singular patterns of the experimental spectra for symmetric and non-symmetric benzene-like derivative compounds and the consistent trends of enhancements of their signals under various electrode potentials motivated us to extend our simulation studies to 4-methylpyridine, pyrazine and pyrimidine molecules on silver metal clusters. For these molecules, selective enhancement and de-enhancement of totally symmetric (υ6a, υ9a and υ8a) and non-totally symmetric (υ6b and υ8b) modes upon changing the field were obtained and matched well with experimental observations. The selective enhancement of each signal in a zero field was explained by means of excited-state vector gradients and excited-state charge density difference for the S0→ SCT transition. On-field calculations showed slight perturbations of the geometries and electronic structures of the molecules. These on-field calculations also directly affected the magnitude of specific excited-state vector gradients and dimensionless displacements, and moreover the patterns of the spectra. The results of this investigation provided insight into the nature of the selective enhancements of signals and may help researchers propose the selection rules of SERS-CT.

Abstract:The surface enhanced Raman spectra (SERS) of the pyridine-iodine charge transfer complex on the Ag electrode were identified. As compared with the well known SERS of pyridine, the v1, v6a and v12 modes are blue-shifted. This is also confirmed from the comparison of the infrared absorption spectra of pyridine-iodine crystalline complex and pyridine. The origin of the blue shift and other characteristics of the SERS spectra of the complex are discussed. An attempt to observe the SERS spectra of the iodine moiety of the complex was unsuccessful. This is attributed to the short range effect of the charge transfer mechanism of SERS.

Abstract:The temporal bond polarizabilities of pyridine adsorbed on the Ag electrode under various applied voltages are obtained from their surface enhanced Raman intensities. In so doing, the delicate bond behaviors of pyridine molecule in the surface enhanced Raman process are well demonstrated, including the effects by the charge transfer and electromagnetic mechanisms. Furthermore, the adsorption effect is well reflected by the bond polarizabilities after relaxation as contrasted with the calculated bond electronic densities in the ground state. The work of pyridine liquid is also shown because its comparison with that under adsorption deepens our understanding of the Raman process. Though the method is semi-classical and simple as contrasted with those based on the quantum chemistry, it indeed offers us a very clear physical picture. This work demonstrates that this approach is quite universal for the Raman active systems even under adsorption as far as their Raman profiles are well measured.

Abstract:This study examines the Raman scattering and charge transfer properties of molecules adsorbed on the surface of a tetrahedral Au$_{120}$ nanoparticle based on the time-dependent density functional tight-binding (TD-DFTB) method. We study Raman scattering (SERS) enhancements for pyridine where the molecule is adsorbed either on the tip (V complex) or surface (S complex) of the nanoparticle. The scattering intensity is enhanced by a factor of 3-15 due to chemical effects while significantly larger enhancements (in the order of 10$^2$-10$^4$) are observed for plasmon resonance excitation at an energy of 2.5 eV depending on the adsorption site. Furthermore, we demonstrate charge transfer between the nanoparticle and a fullerene-based molecule after pulsed excitation of the plasmon resonance which shows how plasmon excitation can lead to negative molecular ion formation. All of these results are consistent with earlier studies using either TD-DFT theory or experimental measurements.

Abstract:The temporal molecular bond polarizabilities of pyridazine molecule absorbed on Ag electrode were explored from its surface enhanced Raman intensities, showing that the two nitrogen atoms are the absorption sites and the enhancement is dominated by the charge transfer mechanism. The behaviors of the charges on the skeletal bonds were demonstrated under various applied voltages, which shows the conjugation effect. This algorithm is universal for the surface systems as long as their Raman spectra are available.

Abstract:Vibrational wavenumbers of pyridine adsorbed on a silver electrode have been correlated to the calculated ones from different theoretical approaches based on DFT methods. The vibrational tuning caused by the electrode potential has been simulated by means of pyridine-silver clusters with different densities of charge or, alternatively, under applied external electric fields. Both methodologies predict correctly a qualitative red-shift of the vibrational wavenumbers at negative potentials. As a result, harmonic frequency calculations performed at the B3LYP/LanL2DZ level of theory by using a linear [Ag n Py] q complex model with different densities of charge (q eff = q/n) have exhibited the best agreement with the experimental observations although the tuning amplitudes are overestimated. Electric fields calculations are unable to account for subtle details observed in the spectra related to the differentiated chemical nature of the metal-molecule bond at positive or negative potentials with respect to the potential of zero charge of the electrode.
Electronic Transfer Dynamics For Bridged Binuclear Mixed-Valence Compounds: Density Functional Theory Study On Electronic Structure In The Ground State For The Creutz-Taube Ion Under Asymmetric Distortions

Abstract:In order to explore the dynamic problem of the electronic structure in the ground state for the Creutz-Taube ion, the calculations on the electronic potential surfaces along the totally symmetric vibrational difference coordinate of the Ru-N stretch and the net charge distribution on the Ru atoms are carried out by using the density functional theory in the two schemes with or without the Ru-N(pyz) vibration. It is shown that the vibration associated with the totally symmetric vibrational difference coordinate Q(-) can be regarded as a harmonic oscillation with 123.16 eV Angstrom(-2) of the force constant, and 430 cm(-1) of the fundamental frequency is obtained on the basis of the five-body vibrator model. From the electronic structure calculated in the ground state it is concluded that the asymmetric net distribution on the Ru atoms in the Creutz-Taube ion occurs in the vibration associated with the totally symmetric vibrational difference coordinate, and the charge transfer between the Ru atoms and the ligands is responsible for the asymmetric charge distribution. The total symmetric vibrations of Ru-N for the related monomer [(NH3)(5)Ru(pyz)](2+/3+) are further examined. It is found that the reduction of Ru(III) to Ru(II) corresponds to 0.05 Angstrom of the difference in Ru-N distance between the two Ru-subunits under the asymmetric distortion and to 0.012 eV of the potential energy over the zero point energy, which is comparable with kT. The Born-Oppenheimer approximation and the neglected coupling effect between the electronic and nuclear motion in the present paper are briefly discussed. (C) 1999 American Institute of Physics. Abstract:Raman and infrared (IR) spectroscopies have been used extensively to study the adsorption of pyridine on various surfaces for more than 40 years. However, no satisfactory assignment on all the vibrational modes has been achieved. In the present study, density functional theory at the level of B3LYP/6-311+G** (for C, N, H)/LANL2DZ (for metals) has been used for the normal coordinate calculations of the neutral and cationic species of the pyridine-metal atom (ion) complexes. Based on the present calculations, new assignments of the fundamental frequencies for the bands attributed to nu(17a), nu(3), nu(5), and nu(18b) modes of the free pyridine in the reported IR and Raman spectra have been suggested. The calculated frequency shifts indicate that the coupling among nu(1), nu(12), and nu(18a) modes and the coupling between these mode,, and the N-metal (Cu, Ag, Au, or Pt) bond depend on the strength of the N-metal bond and its bonding properties. The fundamental frequency of the nu6(a) mode has a nearly linear relationship with the change of the force constant of the N-M bond, Therefore, its frequency shift can be used to directly correlate to the strength of the interaction of pyridine with the metal atom (surface).
Chemical Enhancement Effects in SERS Spectra: A Quantum Chemical Study of Pyridine Interacting with Copper, Silver, Gold and Platinum Metals

Abstract:Using density functional theory, we have studied the interactions between pyridine (Py) and coinage metals (silver, copper, and gold) as well as the transition metal platinum. We present here a detailed analysis of the influence of chemical enhancement effects on the SERS signals. We analyze the differential Raman scattering cross sections of the a, vibrational modes related to Py. The results show that the relative Raman intensities of SERS spectra depend strongly on the binding interaction between Py and the SERS active centers, the electronic property of metal materials, and the incident wavelengths. When the bonding between Py and a SERS site is very weak, analogous to physical adsorption, the Raman spectra of the adsorbed Py are similar to that of free Py. For Py interacting strongly with copper, gold, and platinum, clusters, we find that the Raman intensities of the nu(1), nu(6), nu(9a), and nu(8a) modes of Py are enhanced, whereas the intensity of the nu(12) mode decreases. To check the enhancement effect of the charge-transfer mechanism, we calculate the preresonance Raman spectra. For Py interacting with silver, copper, and gold clusters, the low-lying charge transfer states are formed from the valence shell s orbital of metal to the unoccupied pi*-type orbitals (b(1) and a(2)) of the Py ring; whereas for Py adsorbed on platinum clusters, the low-lying charge transfer states are formed due to the transitions from some d orbitals of the metal clusters to the two unoccupied pi*-type orbitals of Py. The results show that the Raman spectral property depends strongly on the property of these excited states and the electronic structures of the metal materials.

Abstract:The effect of applied electric potentials and excitation wavelengths (785, 532, 473 nm) on the Surface-Enhanced Raman scattering (SERS) of 2,2′-bipyridine (2,2′-bpy) adsorbed on a silver electrode has been analyzed on the basis of a charge transfer (CT) resonance mechanism. DFT/TD-DFT calculations performed for a simple model of surface complex (Ag2-2,2′-bpy) point out that 2,2′-bpy preferably adsorbs through both nitrogen atoms in a cis-conformation with edge-on orientation. The calculated spectra in resonance with the two first bright metal-to-molecule charge transfer electronic states (CT0;B1 and CT1;B1) account for the main experimental features: the selective enhancement of the totally symmetric modes recorded at about 1585, 1560 and 1480 cm−1 under 532 nm line, staying the 1560 cm−1 band as the most intense under 473 nm line at more negative electrode potential. The split of SERS bands recorded in the 1600, 1000 and 600 cm−1 regions point to the existence of a monodentate coordination of the cis-conformer. The calculated resonance condition up to CT0 and CT1 states is fulfilled under 532 and 488 nm excitation lines, respectively, agreeing with the behaviour of the intensity-potential profile of the bands for each excitation wavelength.

Abstract:The charge-transfer chemical mechanism is responsible for altering the molecular spectral pattern and providing valuable insights into the properties of adsorbates. The impact of charge transfer becomes more pronounced in SERS spectra when CT states can gain intensity through vibronic coupling with high-intensity excitations. Experimental SERS spectra of diamino molecules, such as 4,4'-diaminostilbene (DAS) and 4,4'-diaminotolane (DAT), featuring bright CT transitions, have been compared to dipyridyl compounds, such as 1,2-bis(4-pyridyl) ethylene (BPE) and 1,2-di(4-pyridyl) acetylene (DPA), characterized by nearly dark CT excitations. This comparison aims to elucidate the effect of CT transitions on the presence of overtones and combination bands. We explain this distinction using Albrecht's formalism for resonance Raman spectroscopy within the framework of path integral time-dependent density functional theory considering the Herzberg-Teller corrections. It is worth noting that the energy gap between the highest occupied metallic orbital and the lowest unoccupied molecular orbital in diamino derivatives is noticeably smaller than in compounds featuring two pyridyl rings. The high-intensity SERS-CT spectra for diamino derivatives, primarily driven by the Albrecht A term, were acquired and used to elucidate the experimental observation of high-order modes with a significant Huang-Rhys factor. Conversely, the absolute intensity of SERS-CT for dipyridyl compounds is at least 10<sup>6</sup> times smaller than that for diamines, and the C term makes a significant contribution, explaining the silent overtones.

Abstract:Electrochemical surface-enhanced Raman scattering (SERS) of the cruciform system 1,4-bis((E)-2-(pyridin-4-yl)vinyl)naphthalene (bpyvn) was recorded on nanostructured silver surfaces at different electrode potentials by using excitation laser lines of 785 and 514.5 nm. SERS relative intensities were analyzed on the basis of the resonance Raman vibronic theory with the help of DFT calculations. The comparison between the experimental and the computed resonance Raman spectra calculated for the first five electronic states of the Ag2-bpyvn surface complex model points out that the selective enhancement of the SERS band recorded at about 1600 cm-1, under 785 nm excitation, is due to a resonant Raman process involving a photoexcited metal-to-molecule charge transfer state of the complex, while the enhancement of the 1570 cm-1 band using 514.5 nm excitation is due to an intramolecular π→π* electronic transition localized in the naphthalenyl framework, resulting in a case of surface-enhanced resonance Raman spectrum (SERRS). Thus, the enhancement of the SERS bands of bpyvn is controlled by a general chemical enhancement mechanism in which different resonance processes of the overall electronic structure of the metal-molecule system are involved.

Abstract:Sumoylation regulates a wide range of cellular processes. However, little is known about the regulation of the SUMO machinery. In this study, we demonstrate that two lysine residues (Lys-153 and Lys-157) in the C-terminal region of the yeast E2-conjugating enzyme Ubc9 are the major and minor autosumoylation sites, respectively. Surprisingly, mutation of Lys-157 (ubc9K157R) significantly stimulates the level of Ubc9 autosumoylation at Lys-153. The functional role of Ubc9 autosumoylation is exemplified in our findings that cell cycle-dependent sumoylation of cytoskeletal septin proteins is inversely correlated with the Ubc9 autosumoylation level and that mutation of the Ubc9 autosumoylation sites results in aberrant cell morphology. Our study elucidates a regulatory mechanism that utilizes automodification of the E2 enzyme of the sumoylation machinery to control substrate sumoylation.

Abstract:SERS has been used as a state-resolving probe to study the adsorption states. In the case of pyridine (Py) adsorbed on the Ag electrode surface, the equilibrium and transition between two adsorbed states, i.e., the perpendicular mode adsorbed through the nitrogen lone-pair electrons and the flat mode through the Ic electrons of the aromatic ring, were studied. It was found that in the low pyridine concentration or the initial stage of adsorption, the flat mode was favored.: While the concentration became higher and the adsorption tended to equilibrium, the adsorbed molecules would transit to the perpendicular mode. The similar phenomenon was also observed when changing the applied electric potential and the pH value of the solution. In the case of the adsorption of Methylene Blue (MB) on the HNO3-etched silver surface, the influence of Cl- ions on the adsorption states of MB was investigated. It showed that MB molecules adsorbed on the silver surface tended to transform from the "lying-down" state to the "end-on" state while adding Cl- ions.

Abstract:Extremely intense Raman signals from pyridine adsorbed on single crystals with (111) and (100) orientation and polycrystalline silver electrodes are reported. To obtain these intense Raman signals with an enhancement factor of 105 only one carefully controlled oxidation/reduction cycle is necessary. This does not lead to an increase in surface roughness nor to a change in crystalline surface orientation. Different orientations of the silver electrode give characteristic surface adsorption Raman spectra. These differences appear in frequency positions, relative intensities and halfwidths of the Raman bands, as well as in the potential dependences of these spectroscopic data. The observed spectrum is assumed to be the sum over the spectra for the different adsorption sites.

Identifying the Structure of 4-Chlorophenyl Isocyanide Adsorbed on Au(111) and Pt(111) Surfaces by First-Principles Simulations of Raman Spectra.

Abstract:Surface Raman spectroscopy has become one of the most powerful analytical tools for interfacial structures. However, theoretical modeling for the Raman spectra of molecular adsorbate on metallic surfaces is a long-standing challenge because accurate descriptions of the electronic structure for both the metallic substrates and adsorbates are required. Here we present a quasi-analytical method for high-precision surface Raman spectra at the first principle level. Using this method, we correlate both geometrical and electronic structures of a single 4-chlorophenyl isocyanide (CPI) molecule adsorbed on a Au(111) or Pt(111) surface with its Raman spectra. The "finger-print" frequency shift of the CN stretching mode reveals the in situ configuration of CPI is vertical adsorption on the top site of the Au(111) surface, but a bent configuration when it adsorbs on the hollow site of the Pt(111) surface. Electronic structure calculations reveal that a π-back donation mechanism often causes a red shift to the Raman response of CN stretching mode. In contrast, σ donation as well as a wall effect introduces a blue shift to the CN stretching mode. A clear relationship for the dependence of Raman spectra on the surface electronic and geometrical information is built up, which largely benefits the understanding of chemical and physical changes during the adsorption. Our results highlight that high-precision theoretical simulations are essential for identifying in situ geometrical and electronic surface structures.

Abstract:Surface enhanced Raman spectra of pyridine (Py) at Pt electrodes have been investigated as a function of potential and supporting electrolyte. The results show a large difference from those reported for coinage metal electrodes of Ag, Au and Cu, emphasising the effective involvement of chemical enhancement on Pt surfaces. At very negative (or positive) potentials, Raman spectra show the competitive coadsorption of hydrogen (or oxygen-containing species) with Py, and in acidic solutions, PyH+ ions prefer to dissociate into Py adsorbed on Pt surfaces even in the presence of chloride ions. The differences in the surface bonding strength for Py on Pt and coinage metal electrodes are explained in terms of the different electronic configurations of the metals.

Abstract:This work is devoted to deriving and implementing analytic second- and third-order energy derivatives with respect to the nuclear coordinates and external electric field within the framework of the hybrid quantum mechanics/molecular mechanics method with induced charges and dipoles (QM/DIM). Using these analytic energy derivatives, one can efficiently compute the harmonic vibrational frequencies, infrared (IR) and Raman scattering (RS) spectra of the molecule in the proximity of noble metal clusters/nanoparticles. The validity and accuracy of these analytic implementations are demonstrated by the comparison of results obtained by the finite-difference method and the analytic approaches and by the full QM and QM/DIM calculations. The complexes formed by pyridine and two sizes of gold clusters (Au18 and Au32) at varying intersystem distances of 3, 4, and 5 Å are used as the test systems, and Raman spectra of 4,4'-bipyridine in the proximity of Au2057 and Ag2057 metal nanoparticles (MNP) are calculated by the QM/DIM method and compared with experimental results as well. We find that the QM/DIM model can well reproduce the IR spectra obtained from full QM calculations for all the configurations, while although it properly enhances some of the vibrational modes, it artificially overestimates RS spectral intensities of several modes for the systems with very short intersystem distance. We show that this could be improved, however, by incorporating the hyperpolarizability of the gold metal cluster in the evaluation of RS intensities. Additionally, we address the potential impact of charge migration between the adsorbate and MNPs.
