Possible involvement of ghost introgressions in the striking diversity of V1R receptor genes in East African cichlids

Abstract:Cichlids that have experienced adaptive radiation are genetically close but exhibit extreme ecological and morphological diversity, making them widely used as textbook examples to understand speciation mechanisms. V1R-type olfactory receptors are highly conserved at the amino acid sequence level among teleost fish and believed to play a fundamental role in reproduction. Our previous studies have reported the unexpected sequence diversity of V1Rs among some cichlid species, implying the possible involvement of V1Rs in their speciation. In this study, we extensively investigated the process of the evolutionary diversification of all six V1Rs (V1R1 to V1R6) by utilizing the genome data from 528 cichlid species, covering almost all lineages. In V1R2, two highly divergent alleles (1.17%: variant sites/CDS length) without recombination were shared and maintained among the cichlids of all East African Great Lakes. In V1R6, large number of highly variable alleles that could be derived from the multiple recombination of two highly divergent alleles (1.39%: variant sites/CDS length) were shared among the cichlids of Lake Victoria. Additionally, we also identified highly divergent alleles in V1R1 within the tribe Tropheini, and in both V1R3 and V1R6 within Trematocarini and Ectodini. Given that one of the two divergent alleles of these V1Rs emerged so rapidly during cichlid evolution, they are likely to be derived from introgression. However, the source lineages for those introgressions were not identified despite the extensive exploration implying that they have already been extinct. This work provides compelling support for the contribution of introgression to explain striking diversity of V1Rs in East African cichlids.
