Abstract:H3K9me3-heterochromatin, established by lysine methyltransferases (KMTs) and compacted by HP1 isoforms, represses alternative lineage genes and DNA repeats. Our understanding of H3K9me3-heterochromatin stability is presently limited to individual domains and DNA repeats. We engineered Suv39h2 KO mouse embryonic stem cells to degrade remaining two H3K9me3-KMTs within one hour and found that both passive dilution and active removal contribute to H3K9me3 decay within 12-24 hours. We discovered four different H3K9me3 decay rates across the genome and chromatin features and transcription factor binding patterns that predict the stability classes. A binary switch governs heterochromatin compaction, with HP1 rapidly dissociating from heterochromatin upon KMTs depletion and a particular threshold level of HP1 limiting pioneer factor binding, chromatin opening, and exit from pluripotency within 12 hr. Unexpectedly, receding H3K9me3 domains unearth residual HP1beta peaks enriched with heterochromatin-inducing proteins. Our findings reveal distinct H3K9me3-heterochromatin maintenance dynamics governing gene networks and repeats that together safeguard pluripotency.

What problem does this paper attempt to address?
The problem that this paper attempts to solve is about the maintenance dynamics of H3K9me3 heterochromatin in pluripotent cells and its impact on different gene networks and repetitive sequences. Specifically, the researchers focus on the following points: 1. **Stability of H3K9me3 heterochromatin**: Currently, the understanding of the stability of H3K9me3 heterochromatin mainly focuses on single domains and DNA repetitive sequences. The researchers hope to understand the stability characteristics of H3K9me3 heterochromatin on a genome - wide scale through global analysis. 2. **Dynamic changes of H3K9me3 heterochromatin**: The researchers developed a method for rapidly degrading H3K9me3 methyltransferases (KMTs) to observe the dynamic changes of H3K9me3 in pluripotent stem cells, especially the decay rate of H3K9me3 and its impact on heterochromatin - related proteins such as HP1. 3. **H3K9me3 maintenance mechanisms in different gene networks and repetitive sequences**: The researchers found that there are differences in the H3K9me3 maintenance mechanisms in different gene networks and repetitive sequences, and these differences are related to specific transcription factor binding patterns and chromatin characteristics. 4. **The role of HP1 in heterochromatin maintenance**: The researchers explored the role of HP1 in heterochromatin maintenance, especially how HP1 rapidly dissociates from heterochromatin after the deletion of KMTs and the impact of this process on cell pluripotency. Through these studies, the paper reveals different dynamic types of H3K9me3 heterochromatin maintenance, which jointly maintain cell pluripotency. The research results expand our understanding of the principles of H3K9me3 maintenance and remodeling, beyond the limitations of single - site studies or traditional gene deletion methods.
