Hybrid Genome Sequence of Cryptococcus neoformans of Indian origin and comparative genome analysis

Abstract:Abstract The human opportunistic fungi C. neoformans is a global health concern as it causes severe pneumonia and cryptococcal meningitis. Though the occurrence of the infection has reduced from 2014 to 2022 still the mortality rate remains high and is considered to be a neglected tropical disease. Besides the knowledge about the epidemiological occurrence and sequence type identification of Cryptococcus in different parts of the world, more studies are needed to understand the complete genome, validating the genomic profiles and pan-genome to underpin the disease management. The complete genome profile of 12 strains of Cryptococcus neoformans was analyzed in the study for the virulome, resistome and pangenome. The subspecies of the lab strain were identified as grubii. From the study conducted it was identified that the strains Cn, H99 and JEC21 are more virulent because of the presence of all the necessary virulence genes. The virulence pattern differed in the case of melanization, evasion of host immune response, transcriptional regulation and oxidative stress response. The evolutionary relatedness study shows no unique gene expansion and contraction between the study strains indicating the presence of stable gene families or equal evolutionary changes. There is about 74% of orthologous gene clusters are commonly shared indicating the high degree of conserved functional elements across the species. To the best of our knowledge, this was the first genomic study of Cryptococcus sp. to study the virulome, resistome and pan-genome profiles. Our study highlights the necessity of bioinformatic tools to efficiently study the complete genome and to carry out comparative genome analysis on a large scale.
