Abstract:Building DNA constructs of increasing complexity is key to synthetic biology. Golden Gate methods led to the creation of cloning toolkits - collections of modular standardized DNA parts hosted on hierarchic plasmids, developed for yeast, plants, Gram-negative bacteria, and human cells. However, Gram-positive bacteria have been neglected. Bacillus subtilis is a Gram-positive model organism and a workhorse in the bioindustry. Here, we present the SubtiToolKit, a high-efficiency cloning toolkit for B. subtilis and Gram-positive bacteria. Its design permits DNA constructs for transcriptional units, operons, knock-in and knock-out applications. It contains libraries of promoters, RBSs, fluorescent proteins, protein tags, terminators, genome integration parts, a no-leakage genetic device to control the expression of toxic products during E. coli assembly, and a toolbox for industrially relevant strains of Geobacillus and Parageobacillus as an example of SubtiToolKit versatility for other Gram-positive bacteria and its future perspective as a reference toolkit.

What problem does this paper attempt to address?
The aim of this paper is to address the problem of developing an efficient and modular cloning toolkit for Gram-positive bacteria, specifically Bacillus subtilis. Specifically, the paper proposes SubtiToolKit, an efficient cloning toolkit designed for Bacillus subtilis and other Gram-positive bacteria. The toolkit has the following features: 1. **Modular Design**: SubtiToolKit adopts a standardized modular design, making DNA construction more efficient and flexible. 2. **Hierarchical Assembly**: The toolkit supports multi-level assembly, allowing the step-by-step construction of complex genetic circuits from basic components. 3. **Golden Gate Method**: Utilizing the Golden Gate assembly technique, it improves cloning efficiency and allows for large-scale combinatorial assembly. 4. **Diverse Genetic Element Library**: Includes promoters, ribosome binding sites (RBS), fluorescent proteins, tag sequences, terminators, etc., which have been optimized and characterized. 5. **Genome Integration**: Provides elements for genome integration, facilitating gene editing in industrial applications. In summary, SubtiToolKit aims to fill the current gap in efficient cloning tools for Gram-positive bacteria in synthetic biology research and biotechnological applications, particularly in the application of Bacillus subtilis.
