Abstract:Many genes remain uncharacterised due to low genetic tractability. Previous large scale knockout screens have only been able to target about half of the genome in the more genetically tractable rodent malaria parasite . To overcome this limitation, we have developed a scalable CRISPR system called PbHiT, which uses a single cloning step to generate targeting vectors with 100 bp homology arms physically linked to a guide RNA (gRNA) that effectively integrate into the target locus. We show that PbHiT coupled with gRNA sequencing robustly recapitulates known knockout mutant phenotypes in pooled transfections. Furthermore, we provide vector designs and sequences to target the entire genome and scale-up vector production using a pooled ligation approach. This work presents for the first time a tool for high-throughput CRISPR screens in for studying the parasite’s biology at scale.

What problem does this paper attempt to address?
The problem that this paper attempts to solve is to carry out efficient and large - scale gene editing in malaria parasites (especially *Plasmodium berghei*), in order to promote in - depth research on the biological characteristics of malaria parasites. Specifically, the researchers have developed an expandable CRISPR - Cas9 gene editing system - PbHiT (*P. berghei* High - Throughput). This system can generate targeted vectors through single - step cloning using homologous arms as short as 100 bp, thereby achieving efficient gene knockout and phenotypic screening. ### Main Objectives: 1. **Improve gene editing efficiency**: By optimizing the CRISPR - Cas9 system, gene editing in *Plasmodium berghei* becomes more efficient, especially when using shorter homologous arms (100 bp). 2. **Achieve high - throughput gene screening**: Develop a tool that can be used for large - scale gene function research, so as to carry out high - throughput CRISPR screening in *Plasmodium berghei*. 3. **Verify the effectiveness of the system**: Verify the effectiveness and reliability of the new system through knockout experiments of known genes. ### Solutions: - **PbHiT system**: This system physically links the gRNA of a specific gene and the homologous arms on one vector, ensuring that each parasite can receive the matching gRNA and homologous arms during the mixed transfection process. - **Single - step cloning**: Using a 320 - bp synthetic fragment, a targeted vector containing gRNA and homologous arms can be generated through single - step cloning, which greatly simplifies the experimental process. - **Efficient integration**: By linearizing the vector, the entire vector can be efficiently integrated at the target site. Meanwhile, the gRNA can be used as a molecular barcode, and the edited parasites can be identified by sequencing. ### Experimental Results: - **Single - gene editing**: The high efficiency of the PbHiT system in single - gene editing has been successfully verified, especially when using 100 - bp homologous arms. - **Multi - gene screening**: Through mixed transfection and sequencing analysis, the application potential of the PbHiT system in large - scale gene screening has been verified, and the knockout phenotypes of known genes have been successfully reproduced. In conclusion, this paper proposes a new CRISPR - Cas9 gene editing system PbHiT, which provides a powerful tool for efficient and large - scale gene function research in *Plasmodium berghei*.
