Abstract:L. (Siberian wildrye, ), a species belonging to the wheat tribe, is extensively employed as forage and for the reclamation of degraded grasslands within the Qinghai-Tibet Plateau (QTP). This study provides a high-quality reference genome assembly for the allotetraploid , which is composed of 14 pseudomolecules with the total genome size of 6.57 Gb. Our finding suggest that large-scale bursts of retrotransposons are critical for the genome expansion of . We discovered a translocation event between the 4H and 6H chromosomes with a low frequency of combination. Phylogenetic analyses of 90 accessions and 25 diploid accessions representing proposed ancestors from various habitats revealed the existence of four distinct populations. We further provided support for the hypothesis that the QTP is the center of origin and genetic diversity for . Collectively, our study offers valuable insights into the evolution of , as well as providing genomic resources for genetic enhancement in the genus and wheat tribe.

What problem does this paper attempt to address?
### What problem does this paper attempt to solve? The main goal of this paper is to generate a high-quality reference genome sequence and conduct an in-depth analysis of the tetraploid Siberian wild rye (*Elymus sibiricus* L.). Specifically, the study addresses the following key issues: 1. **High-quality genome assembly**: By combining PacBio long-read sequencing, Illumina short-read sequencing, and Hi-C technology, a high-quality chromosome-level genome assembly was generated. This helps to comprehensively understand the genome structure and evolutionary history of this species. 2. **Transposon analysis**: The study found that large-scale retrotransposon bursts are crucial for the expansion of the Siberian wild rye genome. Additionally, the insertion times of transposons in different subgenomes were analyzed, revealing the reasons for genome size variation. 3. **Chromosome evolution analysis**: By comparing the genome of Siberian wild rye with other related species, multiple interchromosomal translocation events were discovered, and the fixation of these translocations in different populations was verified. These analyses help to understand chromosome structure variation and its impact on gene function. 4. **Genetic diversity and population structure analysis**: By analyzing the resequencing data of 90 Siberian wild rye samples, the study revealed high genetic diversity in the Qinghai-Tibet Plateau (QTP) region, supporting the view that QTP is the center of origin for this species. In summary, this study not only provides high-quality genomic resources for Siberian wild rye but also offers detailed insights into its evolutionary history, genome structure variation, and genetic diversity, laying an important foundation for subsequent functional genomics research and breeding strategies.
