Abstract:Siderophores, a highly diverse family of secondary metabolites, play a crucial role in facilitating the acquisition of the essential iron. However, the current discovery of siderophore relies largely on manual approaches. In this work, we introduced SIDERTE, a digitized siderophore information database containing 872 siderophore records with 649 unique structures. Leveraging this digitalized dataset, we gained a systematic overview of siderophores by their clustering patterns in the chemical space. Building upon this, we developed a functional group-based method for predicting new iron-binding molecules. Applying this method to 4,314 natural product molecules from TargetMol’s Natural Product Library for high throughput screening, we experimentally confirmed that 40 out of the 48 molecules predicted as siderophore candidates possessed iron-binding abilities. Expanding our approach to the COCONUT natural product database, we predicted a staggering 3,199 siderophore candidates, showcasing remarkable structure diversity that are largely unexplored. Our study provides a valuable resource for accelerating the discovery of novel iron-binding molecules and advancing our understanding towards siderophores.

What problem does this paper attempt to address?
The paper attempts to address the following issues: 1. **Systematic overview of the chemical diversity of siderophores**: - The current discovery of siderophores mainly relies on manual methods, lacking systematicity and comprehensiveness. - Siderophores play a key role in microbial metabolism, but their diversity and distribution are not yet fully understood. 2. **Establishing a digital siderophore information database**: - Existing siderophore databases are incomplete and not updated in a timely manner, failing to meet the needs of modern research. - Digital siderophore information can facilitate computational analysis and large-scale screening of new siderophore molecules. 3. **Predicting new iron-binding molecules**: - Developing methods based on functional groups to predict new iron-binding molecules. - Experimentally verifying whether these predicted molecules have iron-binding capabilities. 4. **Accelerating the discovery of novel iron-binding molecules**: - Accelerating the discovery of novel iron-binding molecules through systematic data analysis and experimental validation. - Providing support for microbial community interventions, therapeutic applications (such as iron chelation therapy), and human health research. Specifically, the paper establishes a digital database (SIDERITE) containing 872 siderophore records and systematically analyzes these siderophores to reveal their distribution patterns in chemical space. Additionally, the researchers developed a method based on functional groups, successfully predicting and experimentally verifying that 40 out of 48 candidate siderophore molecules have iron-binding capabilities. This work not only provides valuable resources but also lays the foundation for future siderophore research.
