Abstract:In plant-microbe interactions, the host plant invests considerable amounts of resources in the microbial partner until the symbiotic machinery is established. If the microbial partner does not reciprocate with a comparable symbiotic benefit, the interaction represents a parasitic relationship. This is thought to elicit a plant's response to prevent the selective disadvantage of being parasitized by such microbial cheaters. Indeed, negative feedback against bad mutualists, known as sanctioning, has been observed in interactions such as the arbuscular mycorrhizal and legume-rhizobium symbioses. Here, to study sanctioning by the plant host, we manipulate the exchange of resources between the model legume Medicago truncatula and its bacterial partner Sinorhizobium meliloti by three ways: mutating the bacterial nitrogenase enzyme, replacing nitrogen in the atmosphere with argon gas, and supplying high nitrate to the host. Then, we follow the consequences for the interaction by examining the metabolome, proteome, and phosphoproteome of nodules. We find that such cheating conditions result in sanctioning of the bacterial partner, and observe characteristic shifts including induced defense markers, repressed symbiotic markers, and changes in central metabolism that may be relevant for microbial fitness and that could therefore contribute to sanctioning.

Symbiotic Nodule Development and Efficiency in the Medicago truncatula Mtefd-1 Mutant Is Highly Dependent on Sinorhizobium Strains

Abstract:Symbiotic nitrogen fixation (SNF) can play a key role in agroecosystems to reduce the negative impact of nitrogen fertilizers. Its efficiency is strongly affected by the combination of bacterial and plant genotypes, but the mechanisms responsible for the differences in the efficiency of rhizobium strains are not well documented. In Medicago truncatula, SNF has been mostly studied using model systems, such as M. truncatula A17 in interaction with Sinorhizobium meliloti Sm2011. Here we analyzed both the wild-type (wt) A17 and the Mtefd-1 mutant in interaction with five S. meliloti and two Sinorhizobium medicae strains. ETHYLENE RESPONSE FACTOR REQUIRED FOR NODULE DIFFERENTIATION (MtEFD) encodes a transcription factor, which contributes to the control of nodule number and differentiation in M. truncatula. We found that, in contrast to Sm2011, four strains induce functional (Fix+) nodules in Mtefd-1, although less efficient for SNF than in wt A17. In contrast, the Mtefd-1 hypernodulation phenotype is not strain-dependent. We compared the plant nodule transcriptomes in response to SmBL225C, a highly efficient strain with A17, versus Sm2011, in wt and Mtefd-1 backgrounds. This revealed faster nodule development with SmBL225C and early nodule senescence with Sm2011. These RNA sequencing analyses allowed us to identify candidate plant factors that could drive the differential nodule phenotype. In conclusion, this work shows the value of having a set of rhizobium strains to fully evaluate the biological importance of a plant symbiotic gene.

Abstract:Mutualisms can be viewed as biological markets in which partners of different species exchange goods and services to their mutual benefit. Trade between partners with conflicting interests requires mechanisms to prevent exploitation. Partner choice theory proposes that individuals might foil exploiters by preferentially directing benefits to cooperative partners. Here, we test this theory in a wild legume–rhizobium symbiosis. Rhizobial bacteria inhabit legume root nodules and convert atmospheric dinitrogen (N 2 ) to a plant available form in exchange for photosynthates. Biological market theory suits this interaction because individual plants exchange resources with multiple rhizobia. Several authors have argued that microbial cooperation could be maintained if plants preferentially allocated resources to nodules harbouring cooperative rhizobial strains. It is well known that crop legumes nodulate non-fixing rhizobia, but allocate few resources to those nodules. However, this hypothesis has not been tested in wild legumes which encounter partners exhibiting natural, continuous variation in symbiotic benefit. Our greenhouse experiment with a wild legume, Lupinus arboreus , showed that although plants frequently hosted less cooperative strains, the nodules occupied by these strains were smaller. Our survey of wild-grown plants showed that larger nodules house more Bradyrhizobia , indicating that plants may prevent the spread of exploitation by favouring better cooperators.
Sinorhizobium meliloti Controls Nitric Oxide-Mediated Post-Translational Modification of a Medicago truncatula Nodule Protein

Abstract:Nitric oxide (NO) is involved in various plant-microbe interactions. In the symbiosis between soil bacterium Sinorhizobium meliloti and model legume Medicago truncatula, NO is required for an optimal establishment of the interaction but is also a signal for nodule senescence. Little is known about the molecular mechanisms responsible for NO effects in the legume-rhizobium interaction. Here, we investigate the contribution of the bacterial NO response to the modulation of a plant protein post-translational modification in nitrogen-fixing nodules. We made use of different bacterial mutants to finely modulate NO levels inside M. truncatula root nodules and to examine the consequence on tyrosine nitration of the plant glutamine synthetase, a protein responsible for assimilation of the ammonia released by nitrogen fixation. Our results reveal that S. meliloti possesses several proteins that limit inactivation of plant enzyme activity via NO-mediated post-translational modifications. This is the first demonstration that rhizobia can impact the course of nitrogen fixation by modulating the activity of a plant protein.
The symbiotic capacity of rhizobium shapes root-associated microbiomes

Abstract:Abstract Background: Root-microbiome interactions are of central importance for plant performance and yield. A distinctive feature of legumes in this context is that they engage in symbiosis with rhizobia, which are abundant in soils and include both symbiotic and non-symbiotic bacterial strains. If and how the capacity of rhizobia to form symbiosis modulates root-associated microbiomes are not well understood. Results: We address this question by inoculating soybean (Glycine max) plants with wild type (WT) or a noeI mutant of Bradyrhizobium diazoefficiens. The noeI mutant produces a defective Nod factor and is thus compromised in its ability to establish functional symbiosis. Compared to soybean plants inoculated with WT rhizobia, plants inoculated with the noeI mutant showed a significant decrease in nodulation and root-flavonoid exudation, and exhibited strong changes in microbiome assembly in the rhizosphere and the rhizoplane. NoeI mutant-inoculated roots exhibited reduced diversity, co-occurrence interactions and a substantial depletion of beneficial microbes on the roots. The effects of the noeI mutation were absent in soils without plants, demonstrating that they are plant dependent. Complementation experiments showed that flavonoid supplementation is sufficient to restore recruitment of beneficial microbes. Conclusion: The results illustrate that the capacity of a rhizobium to form microbial symbiosis dramatically alters root-associated microbiomes, most likely by changing root exudation patterns. The results of this study have important implications for our understanding of the evolution of plant-microbiome interactions in the context of plant-bacterial symbioses.

Abstract:Animal and clinical studies have reported potentiation of opioid antinociception by NMDA receptor antagonists such as ketamine and dextromethorphan. The aim of this study was to compare these clinically available NMDA antagonists in combination with classical morphine, mu-selective fentanyl-like opioids, the delta-opioid agonist SNC80 and the kappa-opioid agonist U50,488H. Using a mouse hot-plate test, dose-response relationships were first determined for all compounds individually and then for opioids co-administered with fixed doses of ketamine or dextromethorphan. All compounds were administered intraperitoneally ED(50) values were calculated from the proportion of animals failing to exhibit any response within a fixed cut-off criterion of 30 s. To varying degrees, all compounds produced increases in response latencies over time. Dextromethorphan produced lower ED(50) values for morphine, fentanyl and sufentanil but exerted no effect on the potency of SNC80 or U50,488H. Similarly, ketamine potentiated the antinociceptive potency of morphine, fentanyl and sufentanil but not SNC80 or U50,488H. In summary, these results support the use of mu-opioid agonists in combination with NMDA antagonists, but suggest that there may be no advantage in combining dextromethorphan or ketamine with delta- or kappa-opioids in the management of acute pain.
Co-inoculation with novel nodule-inhabiting bacteria reduces the benefits of legume-rhizobium symbiosis

Abstract:The ecologically and economically vital symbiosis between nitrogen-fixing rhizobia and leguminous plants is often thought of as a bi-partite interaction, yet studies increasingly show the prevalence of non-rhizobial endophytes (NREs) that occupy nodules alongside rhizobia. Yet, what impact these NREs have on plant or rhizobium fitness remains unclear. Here, we investigated four NRE strains found to naturally co-occupy nodules of the legume Medicago truncatula alongside Sinorhizobium meliloti in native soils. Our objectives were to (1) examine the direct and indirect effects of NREs on M. truncatula and S. meliloti fitness, and (2), determine whether NREs can re-colonize root and nodule tissues upon reinoculation. We identified one NRE strain (522) as a novel Paenibacillus species, another strain (717A) as a novel Bacillus species, and the other two (702A and 733B) as novel Pseudomonas species. Additionally, we found that two NREs (Bacillus 717A and Pseudomonas 733B) reduced the fitness benefits obtained from symbiosis for both partners, while the other two (522, 702A) had little effect. Lastly, we found that NREs were able to co-infect host tissues alongside S. meliloti. This study demonstrates that variation of NREs present in natural populations must be considered to better understand legume-rhizobium dynamics in soil communities.

Competitiveness for Nodule Colonization in Sinorhizobium meliloti: Combined In Vitro-Tagged Strain Competition and Genome-Wide Association Analysis

Abstract:Associations between leguminous plants and symbiotic nitrogen-fixing rhizobia are a classic example of mutualism between a eukaryotic host and a specific group of prokaryotic microbes. Although this symbiosis is in part species specific, different rhizobial strains may colonize the same nodule. Some rhizobial strains are commonly known as better competitors than others, but detailed analyses that aim to predict rhizobial competitive abilities based on genomes are still scarce. Here, we performed a bacterial genome-wide association (GWAS) analysis to define the genomic determinants related to the competitive capabilities in the model rhizobial species Sinorhizobium meliloti. For this, 13 tester strains were green fluorescent protein (GFP) tagged and assayed versus 3 red fluorescent protein (RFP)-tagged reference competitor strains (Rm1021, AK83, and BL225C) in a Medicago sativa nodule occupancy test. Competition data and strain genomic sequences were employed to build a model for GWAS based on k-mers. Among the k-mers with the highest scores, 51 k-mers mapped on the genomes of four strains showing the highest competition phenotypes (>60% single strain nodule occupancy; GR4, KH35c, KH46, and SM11) versus BL225C. These k-mers were mainly located on the symbiosis-related megaplasmid pSymA, specifically on genes coding for transporters, proteins involved in the biosynthesis of cofactors, and proteins related to metabolism (e.g., fatty acids). The same analysis was performed considering the sum of single and mixed nodules obtained in the competition assays versus BL225C, retrieving k-mers mapped on the genes previously found and on vir genes. Therefore, the competition abilities seem to be linked to multiple genetic determinants and comprise several cellular components. IMPORTANCE Decoding the competitive pattern that occurs in the rhizosphere is challenging in the study of bacterial social interaction strategies. To date, the single-gene approach has mainly been used to uncover the bases of nodulation, but there is still a knowledge gap regarding the main features that a priori characterize rhizobial strains able to outcompete indigenous rhizobia. Therefore, tracking down which traits make different rhizobial strains able to win the competition for plant infection over other indigenous rhizobia will improve the strain selection process and, consequently, plant yield in sustainable agricultural production systems. We proved that a k-mer-based GWAS approach can efficiently identify the competition determinants of a panel of strains previously analyzed for their plant tissue occupancy using double fluorescent labeling. The reported strategy will be useful for detailed studies on the genomic aspects of the evolution of bacterial symbiosis and for an extensive evaluation of rhizobial inoculants.
Medicago truncatula-Sinorhizobium meliloti-Fusarium oxysporum Tripartite Interaction Alters Nodulation and Nitrogen Fixation

Abstract:Plants encounter a myriad of microorganisms at the root-soil interface that can invade with detrimental or beneficial outcomes. Promoting a symbiotic relationship may interfere with the restriction responses to pathogens. In this study, we established a tripartite Medicago truncatula ( Mt )- Sinorhizobium meliloti ( Sm )- Fusarium oxysporum ( Fo ) interaction to study the effect of the interplay between symbiosis and defense on the symbiosis establishment and efficiency in a resistant (A17) and susceptible (TN1.11) genotype to Fo infection. Our results showed that Sm induced the expression of allene oxide cyclase 1 and 2 ( MtAoc1 ) and ( MtAoc2 ) at 6 and 24 h post infection (hpi) in A17 and at 24 hpi in TN1.11. This up-regulation of MtAoc1 and MtAoc2 was also observed when co-inoculating TN1.11 genotype with Fo and Sm . Moreover, in this later treatment the expression level of the gene of the common signaling pathway doesn't make infection 3 ( DIM3 ) was reduced compared to Sm -inoculated plants. This reduction of DIM3 transcripts was concomitant to a decrease in nodule number (NN), nodule fresh weight, and nitrogen-fixing rate (NFR), and to an accumulation of spermine in nodules. This defectiveness in symbiosis parameters, in the co-inoculation treatment, was also observed in A17 genotype, along with an accumulation of phytohormones in leaves and polyamines in nodules. Our results suggest that in the tripartite interaction, the high expression of MtAoc and the decrease of DMI3 transcripts along with the accumulation of phytohormones and polyamines in leaves overlapped with symbiosis establishment and functioning and thus, reduced NN and NFR.

Abstract:<p>Rhizobia display dual lifestyle. These bacteria are soil inhabitants but can also elicit the formation of a special niche on the root of legume plants, the nodules. In such organs, rhizobia can promote the growth of their host by providing them nitrogen they captured from atmosphere. All along the infection process, the plant innate immunity has to be controlled to maintain compatible interaction. However, nodulation does not always result in profit for the plant as compatible interactions include both nitrogen‐fixing and non‐fixing associations. In recent years, our knowledge on the mechanisms involved in the control of plant innate immunity during rhizobia‐legume interactions has greatly improved notably by the identification of bacterial and plant genes activating or suppressing the plant defenses. Surprisingly results also demonstrated that in some cases plant defense reactions result in abortion of the nodulation process despite that the rhizobial strain has all the genetic potential to establish mutualism. In such situation, experimental evolution approaches highlighted possible rapid switches of incompatible rhizobia either to mutualistic or parasitic behavior. Here we review this recent literature.</p>

Abstract:Significance The legume–rhizobial symbiosis culminates in the formation of nitrogen-fixing root nodules. This symbiotic relationship plays a critical role in sustainable agriculture because it reduces the need for nitrogen fertilizers. However, nitrogen fixation efficiency varies tremendously between different plant–bacteria combinations, and the molecular mechanisms that regulate this specificity are not well understood. We report that this specificity is regulated by nodule-specific cysteine-rich (NCR) peptides in Medicago truncatula , a model legume closely related to alfalfa ( Medicago sativa ). Our finding provides insights into cross-kingdom signaling in host–bacterial symbioses and makes NCRs attractive agents for engineering legume–rhizobia pairs to optimize nitrogen fixation performance.
Competition amongst rhizobial strains for the colonization and nodulation of two tropical legumes

Abstract:Paired rhizobial strains supplied in several proportions were used to study inter-strain competition in association with Macroptilium atropurpureum (DC) URB (siratro) and Stylosanthes guianensis (Aubl.) Swartz (Stylo, line I R I 1022). Plants raised from surface sterilized seed, were grown on agar in large cotton-wool plugged tubes, and populations and inter-strain ratios determined in the inoculum and on the root at several times after inoculation. The nodules were mapped in order of appearance and the strains they contained identified at harvest.Related substrains and strains of similar growth habit competed more with each other in the colonization of the root surface than did a fast-growing strain in association with a typical slow grower. Capacity amongst slow-growing strains to dominate a paired competitor in the colonization of the root was a strain characteristic and was not affected by host. It was unrelated to effectiveness in the rhizobium-host association.In 5 of the 7 cases nodulation success could be related quantitatively to root-surface representation and a ‘competitive index’ calculated; in the remainder one of each pair overwhelmed the other over a wide range of inoculum ratios. It was not possible to relate competitive nodulating success to any single feature of the host: rhizobium symbiosis. In the two most striking cases relationship between competitiveness and N2-fixing effectiveness was reversed; in others competitiveness difference was as great between equally effective as between strains of differing effectiveness. In the case of Stylo there was a marked dominance of an ineffective over an effective competitor, which might be attributed to greater compatibility, as indicated by faster nodulaton by the ineffective strain. This last result argues against use of mixed inocula including any strain ineffective on any of the hosts for which the inoculum is recommended.

Abstract:Symbiotic diazotrophic bacteria collectively called "rhizobia" can associate with legumes and form specialized structures in the roots, called nodules, where the biological nitrogen fixation (BNF) process takes place. Common bean (Phaseolus vulgaris L.) is a major protein source in the diet of the population of many countries such as Brazil and can benefit from the BNF process, but there is still little knowledge about the diversity and effectiveness of indigenous microsymbionts. In this study, the diversity and the nitrogen fixation ability of bacterial isolates trapped by common bean nodules in 14 municipalities of Mato Grosso do Sul state, Central-Western region, comprising three Brazilian biomes were investigated. The DNA profiles (BOX-PCR) of 82 isolates indicated outstanding diversity, with 12 main clusters and 36 isolates occupying single positions, joined at a final level of similarity of less than 20%. The 16S rRNA phylogeny of 56 isolates representing the DNA profiles indicated ten genera, with 38 isolates identified as "classical rhizobia" and Agrobacterium, and the remaining 18 belonging to six other genera. The 38 isolates had their glnII gene sequenced and were evaluated for the capacity of nodulation and BNF with common bean, and only 12 formed effective nitrogen-fixing nodules, five positioned in the R. etli and six in the R. tropici clades, and one of Agrobacterium. These results highlight the promiscuity of common bean in capturing a variety of microbial species in their nodules, whose function has not been well elucidated yet. Only one-fifth of the isolates were effective in fixing nitrogen, which might explain the frequently reported low rates of contribution of the BNF with this legume, an intriguing paradigm in the evolution of the symbiosis.

Abstract:Leguminous plants possess the almost unique ability to enter symbiosis with soil-resident, nitrogen fixing bacteria called rhizobia. During this symbiosis, the bacteria physically colonize specialized organs on the roots of the host plant called nodules, where they reduce atmospheric nitrogen into forms that can be assimilated by the host plant and receive photosynthates in return. In order for nodule development to occur, there is extensive chemical cross-talk between both parties during the formative stages of the symbiosis. The vast majority of the legume family are capable of forming root nodules and typically rhizobia are only able to fix nitrogen within the context of this symbiotic association. However, many legume species only enter productive symbiosis with a few, or even single rhizobial species or strains, and vice-versa. Permitting symbiosis with only rhizobial strains that will be able to fix nitrogen with high efficiency is a crucial strategy for the host plant to prevent cheating by rhizobia. This selectivity is enforced at all stages of the symbiosis, with partner choice beginning during the initial communication between the plant and rhizobia. However, it can also be influenced even once nitrogen-fixing nodules have developed on the root. This review sets out current knowledge about the molecular mechanisms employed by both parties to influence host range during legume-rhizobia symbiosis.

Abstract:Nitrate reductase (NR) is a key enzyme in higher land plants, catalyzing the rate-limiting reduction of nitrate to nitrite in the nitrate assimilation pathway. Phylogenetic analysis of NR protein sequences indicates that duplication events responsible for the existence of two NR branches, corresponding to NR1 and NR2 genes, occurred after the divergence of the different orders within the Rosids clade. A third NR sequence branch, named NR3-type, emerged in the inverted repeat-lacking clade of the Fabales order. An intriguing feature of the NR3-type sequences is the absence of conserved phosphorylation sites in the two hinge regions, in contrast to all other NRs. To investigate the respective roles of MtNR1, MtNR2 and MtNR3 in M. truncatula, three single Tnt1 retrotransposon-tagged nr mutants and one nr1/nr2 double mutant were analyzed on plants growing either on nitrate, or during the nodulation process. Overall, the absence of phenotypes observed in M. truncatula single mutants suggests a significant functional redundancy between the different NRs in M. truncatula. The most striking outcome of this work is the almost complete impairment of nodulation capacity observed in the nr1/nr2 double mutant, demonstrating that NR activity is required for the functioning of the N2-fixing symbiosis.

Abstract:Legumes have evolved a nitrogen-fixing symbiotic interaction with rhizobia, and this association helps them to cope with the limited nitrogen conditions in soil. The compatible interaction between the host plant and rhizobia leads to the formation of root nodules, wherein internalization and transition of rhizobia into their symbiotic form, termed bacteroids, occur. Rhizobia in the nodules of the Inverted Repeat-Lacking Clade legumes, including Medicago truncatula, undergo terminal differentiation, resulting in elongated and endoreduplicated bacteroids. This transition of endocytosed rhizobia is mediated by a large gene family of host-produced nodule-specific cysteine-rich (NCR) peptides in M. truncatula. Few NCRs have been recently found to be essential for complete differentiation and persistence of bacteroids. Here, we show that a M. truncatula symbiotic mutant FN9285, defective in the complete transition of rhizobia, is deficient in a cluster of NCR genes. More specifically, we show that the loss of the duplicated genes NCR086 and NCR314 in the A17 genotype, found in a single copy in Medicago littoralis R108, is responsible for the ineffective symbiotic phenotype of FN9285. The NCR086 and NCR314 gene pair encodes the same mature peptide but their transcriptional activity varies considerably. Nevertheless, both genes can restore the effective symbiosis in FN9285 indicating that their complementation ability does not depend on the strength of their expression activity. The identification of the NCR086/NCR314 peptide, essential for complete bacteroid differentiation, has extended the list of peptides, from a gene family of several hundred members, that are essential for effective nitrogen-fixing symbiosis in M. truncatula.

Mutations in legume symbiosis genes create a complex selective landscape for natural genetic variation in rhizobia during multi-strain inoculations

Abstract:In the mutualism between leguminous plants and rhizobia bacteria, rhizobia live inside root nodules, creating the potential for host genes to shape the rhizobial selective environment. Single-strain screens have identified many host genes influencing symbiosis. However, it's unknown whether these genes influence which rhizobial strains colonize and thrive inside nodules during multi-strain inoculations. In this study, we inoculated 18 Medicago truncatula symbiotic mutants (including mutations that alter NCR peptide production, plant defence, and nodule number regulation) with a mixture of 86 Sinorhizobium meliloti strains. In multi-strain inoculations, most mutations led to reduced host benefits but widely varying effects on host investment and rhizobial benefit (i.e., strain relative fitness), revealing widespread host gene by strain fitness interactions. Genome-wide association studies identify genetic variants on rhizobial replicons pSymA and pSymB as important in mediating strain fitness responses to host mutations. While most top variants only affected rhizobial fitness when one host gene was disrupted, we identified ten variant groups with pervasive effects across six or more host mutations. These variants occurred primarily on pSymA, the symbiotic replicon, and include fixL and a few metabolic genes. In contrast to the limited-effect variants, variants with pervasive positive effects in mutants tended to adversely affect strain fitness in wild-type hosts. Our results reveal how host symbiosis genes perturb the selective landscape and symbiotic outcomes for rhizobia and set the stage for improving rhizobial inoculants and breeding legume hosts better adapted for multi-strain environments.

Abstract:Leguminous plants can form a symbiotic relationship with Rhizobium bacteria, during which plants provide bacteria with carbohydrates and an environment appropriate to their metabolism, in return for fixed atmospheric nitrogen. The symbiotic interaction leads to the formation of a new organ, the root nodule, where a coordinated differentiation of plant cells and bacteria occurs. The establishment and functioning of nitrogen-fixing symbiosis involves a redox control important for both the plant-bacteria crosstalk and the regulation of nodule metabolism. In this review, we discuss the involvement of thioredoxin and glutaredoxin systems in the two symbiotic partners during symbiosis. The crucial role of glutathione in redox balance and S-metabolism is presented. We also highlight the specific role of some thioredoxin and glutaredoxin systems in bacterial differentiation. Transcriptomics data concerning genes encoding components and targets of thioredoxin and glutaredoxin systems in connection with the developmental step of the nodule are also considered in the model system Medicago truncatula–Sinorhizobium meliloti.

Abstract:The pharmacological effects of Δ9-tetrahydrocannabinol (THC) metabolites, 8α-hydroxy-Δ9-THC (8α-OH-Δ9-THC), 8β-OH-Δ9-THC and 8-oxo-Δ9-THC, were examined in the mouse. Cataleptogenic, hypothermic and pentobarbital-induced sleep-prolonging effects were produced by intravenous injection of the metabolites and compared with those of Δ9-THC. In all the pharmacological indices, Δ9-THC and 8-oxo-Δ9-THC had the highest and the lowest activity, respectively. The activity of 8α-OH-Δ9-THC was less potent in catalepsy and more potent in hypothermia than that of 8β-OH-Δ9-THC, while they were equipotent in barbiturate synergism. These results suggest that oxidation at the 8-position is one of the detoxication pathways of Δ9-THC, and also indicate the complexity of cannabinoid action in the central nervous system.
