Abstract:Normally, an existing nonlinear ecological or biological system is in dynamic balance. If it describes the evolution of two or more species, the dynamic balance is the state of species coexistence. Due to random evolution of the environments, such dynamic balance may be broken and possibly leading to a nearly extinction state of a certain species. The present paper tries to investigate such a phenomenon using the theories and methods of stochastic dynamics. Mathematically, the break-out of species coexistence can be modeled as the first passage problem. When the population of a species reaches a critical low limit or high limit, the coexistence of species is considered to be broken. For illustration, the theory of first passage failure is applied to a stochastic predator–prey system under random disturbances. Two important probabilistic measures, the probability density of the first passage time and the mean first passage time, are investigated. The former can be obtained by solving the backward Kolmogorov equation, while the latter can be calculated either by integrating from the probability density or directly from the Pontryagin equation. The accuracy of the analytical results is substantiated by those calculated from Monte Carlo simulations, and effects of several system parameters and the initial state are accessed. The method proposed may provide a useful tool for prediction and prevention of the break-out of dynamic balance of nonlinear systems, including those in engineering, ecology, biology, and other areas.

Abstract:Applications of first passage times in stochastic processes arise across a wide range of length and time scales in biological settings. After an initial technical overview, we survey representative applications and their corresponding models. Within models that are effectively Markovian, we discuss canonical examples of first passage problems spanning applications to molecular dissociation and self-assembly, molecular search, transcription and translation, neuronal spiking, cellular mutation and disease, and organismic evolution and population dynamics. In this last application, a simple model for stem-cell ageing is presented and some results derived. Various approximation methods and the physical and mathematical subtleties that arise in the chosen applications are also discussed.

A First Look at First-Passage Processes

Abstract:These notes are based on the lectures that I gave (virtually) at the Bruneck Summer School in 2021 on first-passage processes and some applications of the basic theory. I begin by defining what is a first-passage process and presenting the connection between the first-passage probability and the familiar occupation probability. Some basic features of first passage on the semi-infinite line and a finite interval are then discussed, such as splitting probabilities and first-passage times. I also treat the fundamental connection between first passage and electrostatics. A number of applications of first-passage processes are then presented, including the hitting probability for a sphere in greater than two dimensions, reaction rate theory and its extension to receptors on a cell surface, first-passage inside an infinite absorbing wedge in two dimensions, stochastic hunting processes in one dimension, the survival of a diffusing particle in an expanding interval, and finally the dynamics of the classic birth-death process.

Mean First Passage Times for Transport Equations

Abstract:Many transport processes in ecology, physics and biochemistry can be described by the average time to first find a site or exit a region, starting from an initial position. Typical mathematical treatments are based on formulations that allow for various diffusive forms and geometries but where only initial and final positions are taken into account. Here, we develop a general theory for the mean first passage time (MFPT) for velocity jump processes. For random walkers, both position and velocity are tracked and the resulting Fokker-Planck equation takes the form of a kinetic transport equation. Starting from the forward and backward formulations we derive a general elliptic integro-PDE for the MFPT of a random walker starting at a given location with a given velocity. We focus on two scenarios that are relevant to biological modelling; the diffusive case and the anisotropic case. For the anisotropic case we also perform a parabolic scaling, leading to a well known anisotropic MFPT equation. To illustrate the results we consider a two-dimensional circular domain under radial symmetry, where the MFPT equations can be solved explicitly. Furthermore, we consider the MFPT of a random walker in an ecological habitat that is perturbed by linear features, such as wolf movement in a forest habitat that is crossed by seismic lines.

A unifying approach to first-passage time distributions in diffusing diffusivity and switching diffusion models

Abstract:We propose a unifying theoretical framework for the analysis of first-passage time distributions in two important classes of stochastic processes in which the diffusivity of a particle evolves randomly in time. In the first class of "diffusing diffusivity" models, the diffusivity changes continuously via a prescribed stochastic equation. In turn, the diffusivity switches randomly between discrete values in the second class of "switching diffusion" models. For both cases, we quantify the impact of the diffusivity dynamics onto the first-passage time distribution of a particle via the moment-generating function of the integrated diffusivity. We provide general formulas and some explicit solutions for some particular cases of practical interest.

Abstract:The investigation of inverse problems is important due to its significance in practice to the real application fields such as medical diagnosis, materials sciences, geophysics, and industrial engineering.The recent rapid development in numerical methods for solving inverse problems has been attracting much attention from mathematicians, engineers, and scientific researchers.Inverse problems are in nature concerned with the detection of hidden "reasons" from incomplete observations of "outcomes".In practice, most of these detections, testings, and diagnoses possess the character of inverse problems: intrinsic instability.In view of the significance in practical applications, exploitations of feasible and robust numerical methods that can handle well the instability of inverse problem are indispensable.Some of these numerical methods have been exploited due to the pioneering "regularization" work by Tikhonov.Witnessing the recent rapid development in computational technologies and measurement equipments, we are now at the edge towards the next stage when more variety of numerical methods can be developed for real and applied inverse problems.Moreover, with the substantial accumulation of theoretical results for inverse problems, novel numerical methods can be invented.

Abstract:Despite the importance of non-equilibrium statistical mechanics in modern physics and related fields, the topic is often omitted from undergraduate and core-graduate curricula. Key aspects of non-equilibrium physics, however, can be understood with a minimum of formalism based on a rigorous trajectory picture. The fundamental object is the ensemble of trajectories, a set of independent time-evolving systems that easily can be visualized or simulated (for protein folding, e.g.), and which can be analyzed rigorously in analogy to an ensemble of static system configurations. The trajectory picture provides a straightforward basis for understanding first-passage times, "mechanisms" in complex systems, and fundamental constraints the apparent reversibility of complex processes. Trajectories make concrete the physics underlying the diffusion and Fokker-Planck partial differential equations. Last but not least, trajectory ensembles underpin some of the most important algorithms which have provided significant advances in biomolecular studies of protein conformational and binding processes.

First Passage Time for Many Particle Diffusion in Space-Time Random Environments

Abstract:The first passage time for a single diffusing particle has been studied extensively, but the first passage time of a system of many diffusing particles, as is often the case in physical systems, has received little attention until recently. We consider two models for many particle diffusion -- one treats each particle as independent simple random walkers while the other treats them as coupled to a common space-time random forcing field that biases particles nearby in space and time in similar ways. The first passage time of a single diffusing particle under both of these models show the same statistics and scaling behavior. However, for many particle diffusions, the first passage time among all particles (the `extreme first passage time') is very different between the two models, effected in the latter case by the randomness of the common forcing field. We develop an asymptotic (in the number of particles and location where first passage is being probed) theoretical framework to separate out the impact of the random environment with that of sampling trajectories within it. We identify a new power-law describing the impact to the extreme first passage time variance of the environment. Through numerical simulations we verify that the predictions from this asymptotic theory hold even for systems with widely varying numbers of particles, all the way down to 100 particles. This shows that measurements of the extreme first passage time for many-particle diffusions provide an indirect measurement of the underlying environment in which the diffusion is occurring.

Abstract:This article concerns a systemic manifestation of small scale interfacial heterogeneities in large scale quantities of interest to a variety of diverse applications spanning the earth, biological and ecological sciences. Beginning with formulations in terms of partial differential equations governing the conservative, advective-dispersive transport of mass concentrations in divergence form, the specific interfacial heterogeneities are introduced in terms of (spatial) discontinuities in the diffusion coefficient across a lower-dimensional hypersurface. A pathway to an equivalent stochastic formulation is then developed with special attention to the interfacial effects in various functionals such as first passage times, occupation times and local times. That an appreciable theory is achievable within a framework of applications involving one-dimensional models having piecewise constant coefficients greatly facilitates our goal of a gentle introduction to some rather dramatic mathematical consequences of interfacial effects that can be used to predict structure and to inform modeling.

Abstract:Fractals, Ahead of Print. Fractal geometry plays an important role in the description of the characteristics of nature. Local fractional calculus, a new branch of mathematics, is used to handle the non-differentiable problems in mathematical physics and engineering sciences. The local fractional inequalities, local fractional ODEs and local fractional PDEs via local fractional calculus are studied. Fractional calculus is also considered to express the fractal behaviors of the functions, which have fractal dimensions. The interesting problems from fractional calculus and fractals are reported. With the scaling law, the scaling-law vector calculus via scaling-law calculus is suggested in detail. Some special functions related to the classical, fractional, and power-law calculus are also presented to express the Kohlrausch–Williams–Watts function, Mittag-Leffler function and Weierstrass–Mandelbrot function. They have a relation to the ODEs, PDEs, fractional ODEs and fractional PDEs in real-world problems. Theory of the scaling-law series via Kohlrausch–Williams–Watts function is suggested to handle real-world problems. The hypothesis for the tempered Xi function is proposed as the Fractals Challenge, which is a new challenge in the field of mathematics. The typical applications of fractal geometry are proposed in real-world problems.

Abstract:The distribution of the time elapsed before a random variable reaches a threshold value for the first time, called the first passage time (FPT) distribution, is a fundamental characteristic of stochastic processes. Here, by solving the standard macroscopic diffusion equation, we derive analytical expressions for the FPT distribution of a diffusing particle hitting a spherical object in two dimensions (2D) and three dimensions (3D) in the course of unrestricted diffusion in open space. In addition, we calculate, analytically, the angular dependence of the FPT, known as the hit distribution. The analytical results are also compared to simulations of the motions of a random walker on a discrete lattice. This topic could be of wide pedagogical interest because the FPT is important not only in physics but also in chemistry, biology, medicine, agriculture, engineering, and finance. Additionally, the central equations often appear in physics and engineering with only trivial variations, making the solution techniques widely applicable.

The Keplerian and Newtonian Paradigms Ever since the time of Newton, there have been two different paradigms for doing scientific research: the Keplerian paradigm and the Newtonian paradigm. In the Keplerian paradigm, or the data-driven approach, one extracts scientific discoveries through the analysis of data. The classical example is Kepler’s laws of planetarymotion. Bioinformatics provides a compelling illustration of the success of the Keplerian paradigm in modern times. In the Newtonian paradigm, or the first-principle-based approach, the objective is to discover the fundamental principles that govern the world around us or the things we are interested in. The best example is theoretical physics through the work of Newton, Maxwell, Boltzmann, Einstein, Heisenberg, and Schrödinger. It is still a major playground for some of the best minds today. The data-driven approach has become a very powerful tool with the advance of statistical methods and machine learning. It is very effective for finding the facts, but less effective for helping us to find the reasons behind the facts. The first-principle-based approach aims at understanding at the most fundamental level. Physics, in particular, is driven by the pursuit of such first principles.
