Abstract:Abstract In this editorial we introduce a new non-profit open access journal, Imaging Neuroscience. In April 2023, editors of the journals NeuroImage and NeuroImage:Reports resigned, and a month later launched Imaging Neuroscience. NeuroImage had long been the leading journal in the field of neuroimaging. While the move to fully open access in 2020 represented a positive step toward modern academic practices, the publication fee was set to a level that the editors found unethical and unsustainable. The publisher of NeuroImage, Elsevier, was unwilling to reduce the fee after much discussion. This led us to launch Imaging Neuroscience with MIT Press, intended to replace NeuroImage as our field’s leading journal, but with greater control by the neuroimaging academic community over publication fees and adoption of modern and ethical publishing practices.

Computational and Mathematical Methods in Medicine

Abstract:Increasingly wider availability of biomedical imaging modalities, such as X-ray computed tomography (CT), magnetic resonance imaging (MRI), ultrasonic imaging, positron emission tomography (PET), single-photon emission computed tomography (SPECT), and optical imaging, have led to significant progresses in both biomedical research and clinical practice. Advancements in imaging technology and image informatics have facilitated and enabled quantitative understanding of the biological structures, functional organisms, and pathological mechanisms. This special issue presents 14 latest research contributions in computational biomedical imaging. The focuses have been on the computational principles, strategies, methods, and algorithms that create, extract, and understand imaging data of biomedical significance. The first group of papers has showcased the development and applications of rigorous optimization techniques in biomedical imaging. The work based on dual unscented Kalman filtering provides a reliable and efficient platform to understand the BOLD signals from fMRI. In the other paper, the robust discrete particle swarm optimization algorithm is adopted to solve the branch-cut phase unwrapping problem of MRI data. Without the need for a regularization penalty term, a semigreed method for bioluminescence tomography reconstruction is fast and stable for small animal imaging. The second group of papers has addressed image segmentation and tissue characterization problems, ever popular among image analysis researchers. The work of L. Li et al. applies machine learning techniques to characterize lymph node metastasis in gastric cancer from gemstone spectral imaging with much improved outcomes, while G. V. Sanchez. Ferrero et al. make new advances in ultrasonic speckle characterization using generalized Gama distribution and generalized Gama mixture model. In recent years, physically meaningful modeling and simulation have become integral components for model-constrained imaging and model-based image understanding. Thus, the third group of papers has continued the stride in this direction. The propagation of myocardial electrical activation is simulated using a monodomain model, without the need of explicit mesh constraints. In similar spirit, one work performs forward modeling of 3D optical molecular imaging with simplified spherical harmonics approximation using extended finite element method. The final group of papers has highlighted some new imaging modalities and their potential use in clinical practice. The further development of ultrasound-based quantitative imaging of Young's modulus with high accuracy is presented in this issue. And the novel Diffusion Kurtosis Imaging shows that more detailed classification of brain tissues is clinical significance. We appreciate the many high quality submissions to this special issue from leading researchers in computational biomedical imaging. Because of space limitation, we can only accept a small number of most exciting works. We sincerely hope that the remaining interesting research outcomes will be soon published in other venues.
Making the most of bioimaging data through interdisciplinary interactions

Abstract:The increasing technical complexity of all aspects involving bioimages, ranging from their acquisition to their analysis, has led to a diversification in the expertise of scientists engaged at the different stages of the discovery process. Although this diversity of profiles comes with the major challenge of establishing fruitful interdisciplinary collaboration, such collaboration also offers a superb opportunity for scientific discovery. In this Perspective, we review the different actors within the bioimaging research universe and identify the primary obstacles that hinder their interactions. We advocate that data sharing, which lies at the heart of innovation, is finally within reach after decades of being viewed as next to impossible in bioimaging. Building on recent community efforts, we propose actions to consolidate the development of a truly interdisciplinary bioimaging culture based on open data exchange and highlight the promising outlook of bioimaging as an example of multidisciplinary scientific endeavour.

Abstract:Together with the molecular knowledge of genes and proteins, biological images promise to significantly enhance the scientific understanding of complex cellular systems and to advance predictive and personalized therapeutic products for human health. For this potential to be realized, quality-assured bioimage data must be shared among labs at a global scale to be compared, pooled, and reanalyzed, thus unleashing untold potential beyond the original purpose for which the data was generated. There are two broad sets of requirements to enable bioimage data sharing in the life sciences. One set of requirements is articulated in the companion White Paper entitled "Enabling Global Image Data Sharing in the Life Sciences," which is published in parallel and addresses the need to build the cyberinfrastructure for sharing bioimage data (arXiv:2401.13023 [q-bio.OT], https://doi.org/10.48550/arXiv.2401.13023). Here, we detail a broad set of requirements, which involves collecting, managing, presenting, and propagating contextual information essential to assess the quality, understand the content, interpret the scientific implications, and reuse bioimage data in the context of the experimental details. We start by providing an overview of the main lessons learned to date through international community activities, which have recently made generating community standard practices for imaging Quality Control (QC) and metadata (Faklaris et al., 2022; Hammer et al., 2021; Huisman et al., 2021; Microscopy Australia, 2016; Montero Llopis et al., 2021; Rigano et al., 2021; Sarkans et al., 2021). We then provide a clear set of recommendations for amplifying this work. The driving goal is to address remaining challenges and democratize access to common practices and tools for a spectrum of biomedical researchers, regardless of their expertise, access to resources, and geographical location.

Abstract:As biological imaging continues to rapidly advance, it results in increasingly complex image data, necessitating a reevaluation of conventional bioimage analysis methods and their accessibility. This perspective underscores our belief that a transition from desktop-based tools to web-based bioimage analysis could unlock immense opportunities for improved accessibility, enhanced collaboration, and streamlined workflows. We outline the potential benefits, such as reduced local computational demands and solutions to common challenges, including software installation issues and limited reproducibility. Furthermore, we explore the present state of web-based tools, hurdles in implementation, and the significance of collective involvement from the scientific community in driving this transition. In acknowledging the potential roadblocks and complexity of data management, we suggest a combined approach of selective prototyping and large-scale workflow application for optimal usage. Embracing web-based bioimage analysis could pave the way for the life sciences community to accelerate biological research, offering a robust platform for a more collaborative, efficient, and democratized science.

Abstract:In September 2023, the two largest bioimaging networks in the Americas, Latin America Bioimaging (LABI) and BioImaging North America (BINA), came together during a 1‐week meeting in Mexico. This meeting provided opportunities for participants to interact closely with decision‐makers from imaging core facilities across the Americas. The meeting was held in a hybrid format and attended in‐person by imaging scientists from across the Americas, including Canada, the United States, Mexico, Colombia, Peru, Argentina, Chile, Brazil and Uruguay. The aims of the meeting were to discuss progress achieved over the past year, to foster networking and collaborative efforts among members of both communities, to bring together key members of the international imaging community to promote the exchange of experience and expertise, to engage with industry partners, and to establish future directions within each individual network, as well as common goals. This meeting report summarises the discussions exchanged, the achievements shared, and the goals set during the LABIxBINA2023: Bioimaging across the Americas meeting.

Abstract:Bioimaging is a digital technology-based medical advancement which is still relatively new. It has to do with real-time visualization of biological processes. This innovative imaging technology combines anatomical structure with functional data such as electric and magnetic fields, motion which is mechanical, and metabolism to provide information on anatomical structure. It's a non-invasive procedure that gives you a bird's-eye view of the human body, with more depth and detail as you go. As a result, bioimaging is a strong tool for seeing the interior functioning of the organism and its disorders. Examples of bioimaging in the medical industry include X-ray and ultrasound pictures, MRI, 3D and 4D body images utilizing Computed Tomography (CT) scans, DEXA scans which is useful for assessing bone density in osteoporosis, and so on. Maximum-resolution, two-positive charge fluorescent excitation microscopy, fluorescence redistribution after photobleaching, and fluorescence resonance energy transfer are some of the recent advancements in biological imaging. It provides us a cellular-level means of obtaining photographs of the entire body, anatomical locations, organs, tissues, and biological indicators. It may be used to aid illness management and therapy, as well as to detect, diagnose, and characterize the problems in clinical settings.

Abstract:Coordinated collaboration is essential to realize the added value of and infrastructure requirements for global image data sharing in the life sciences. In this White Paper, we take a first step at presenting some of the most common use cases as well as critical/emerging use cases of (including the use of artificial intelligence for) biological and medical image data, which would benefit tremendously from better frameworks for sharing (including technical, resourcing, legal, and ethical aspects). In the second half of this paper, we paint an ideal world scenario for how global image data sharing could work and benefit all life sciences and beyond. As this is still a long way off, we conclude by suggesting several concrete measures directed toward our institutions, existing imaging communities and data initiatives, and national funders, as well as publishers. Our vision is that within the next ten years, most researchers in the world will be able to make their datasets openly available and use quality image data of interest to them for their research and benefit. This paper is published in parallel with a companion White Paper entitled Harmonizing the Generation and Pre-publication Stewardship of FAIR Image Data, which addresses challenges and opportunities related to producing well-documented and high-quality image data that is ready to be shared. The driving goal is to address remaining challenges and democratize access to everyday practices and tools for a spectrum of biomedical researchers, regardless of their expertise, access to resources, and geographical location.

Abstract:Biological and biomedical imaging datasets record the constitution, architecture and dynamics of living organisms across several orders of magnitude of space and time. Imaging technologies are now used throughout the life and biomedical sciences to achieve discovery and understanding of biological mechanisms in the basic sciences as well as assessment, diagnosis and therapeutic intervention in clinical trials and animal and human medicine. The universal application and use of imaging raises an important question and opportunity: what is the value and ultimate destination of biological and medical imaging data? In the last few years, several informatics and data science technologies have matured sufficiently so that routine publication of these datasets is now possible. Participants in Global BioImaging from 15 countries and all populated continents have agreed on the need for recommendations and guidelines for the establishment of image data repositories and the formats they use for delivering data to the global scientific community. This white paper presents a shared, global view of criteria for these common, globally applicable guidelines and provisional proposals for open tools and resources that are available now and can provide a foundation for future development.

Abstract:Bioimage analysis (BIA), a crucial discipline in biological research, overcomes the limitations of subjective analysis in microscopy through the creation and application of quantitative and reproducible methods. The establishment of dedicated BIA support within academic institutions is vital to improving research quality and efficiency and can significantly advance scientific discovery. However, a lack of training resources, limited career paths and insufficient recognition of the contributions made by bioimage analysts prevent the full realization of this potential. This Perspective – the result of the recent The Company of Biologists Workshop 'Effectively Communicating Bioimage Analysis', which aimed to summarize the global BIA landscape, categorize obstacles and offer possible solutions – proposes strategies to bring about a cultural shift towards recognizing the value of BIA by standardizing tools, improving training and encouraging formal credit for contributions. We also advocate for increased funding, standardized practices and enhanced collaboration, and we conclude with a call to action for all stakeholders to join efforts in advancing BIA.

Partnering with health sciences libraries to address challenges in bioimaging data management and sharing

Abstract:Federal mandates, publishing requirements, and an interest in open science have all generated renewed attention on research data management and, in particular, data sharing practices. Due to the size and types of data they produce, bioimaging researchers confront specific challenges in aligning their data with FAIR principles, ensuring that it is findable, accessible, interoperable, and reusable. Although not always recognized by researchers, libraries can, and have been, offering support for data throughout its lifecycle by assisting with data management planning, acquisition, processing and analysis, and sharing and reuse of data. Libraries can educate researchers on best practices for research data management and sharing, facilitate connections to experts by coordinating sessions using peer educators and appropriate vendors, help assess the needs of different researcher groups to identify challenges or gaps, recommend appropriate repositories to make data as accessible as possible, and comply with funder and publisher requirements. As a centralized service within an institution, health sciences libraries have the capability to bridge silos and connect bioimaging researchers with specialized data support across campus and beyond.
A community-based approach to image analysis of cells, tissues and tumors

Abstract:Emerging multiplexed imaging platforms provide an unprecedented view of an increasing number of molecular markers at subcellular resolution and the dynamic evolution of tumor cellular composition. As such, they are capable of elucidating cell-to-cell interactions within the tumor microenvironment that impact clinical outcome and therapeutic response. However, the rapid development of these platforms has far outpaced the computational methods for processing and analyzing the data they generate. While being technologically disparate, all imaging assays share many computational requirements for post-collection data processing. As such, our Image Analysis Working Group (IAWG), composed of researchers in the Cancer Systems Biology Consortium (CSBC) and the Physical Sciences - Oncology Network (PS-ON), convened a workshop on "Computational Challenges Shared by Diverse Imaging Platforms" to characterize these common issues and a follow-up hackathon to implement solutions for a selected subset of them. Here, we delineate these areas that reflect major axes of research within the field, including image registration, segmentation of cells and subcellular structures, and identification of cell types from their morphology. We further describe the logistical organization of these events, believing our lessons learned can aid others in uniting the imaging community around self-identified topics of mutual interest, in designing and implementing operational procedures to address those topics and in mitigating issues inherent in image analysis (e.g., sharing exemplar images of large datasets and disseminating baseline solutions to hackathon challenges through open-source code repositories).
Beyond Knowledge Silos: Task Fingerprinting for Democratization of Medical Imaging AI

Abstract:The field of medical imaging AI is currently undergoing rapid transformations, with methodical research increasingly translated into clinical practice. Despite these successes, research suffers from knowledge silos, hindering collaboration and progress: Existing knowledge is scattered across publications and many details remain unpublished, while privacy regulations restrict data sharing. In the spirit of democratizing of AI, we propose a framework for secure knowledge transfer in the field of medical image analysis. The key to our approach is dataset "fingerprints", structured representations of feature distributions, that enable quantification of task similarity. We tested our approach across 71 distinct tasks and 12 medical imaging modalities by transferring neural architectures, pretraining, augmentation policies, and multi-task learning. According to comprehensive analyses, our method outperforms traditional methods for identifying relevant knowledge and facilitates collaborative model training. Our framework fosters the democratization of AI in medical imaging and could become a valuable tool for promoting faster scientific advancement.

Abstract:Bioimage data are generated in diverse research fields throughout the life and biomedical sciences. Its potential for advancing scientific progress via modern, data‐driven discovery approaches reaches beyond disciplinary borders. To fully exploit this potential, it is necessary to make bioimaging data, in general, multidimensional microscopy images and image series, FAIR, that is, findable, accessible, interoperable and reusable. These FAIR principles for research data management are now widely accepted in the scientific community and have been adopted by funding agencies, policymakers and publishers. To remain competitive and at the forefront of research, implementing the FAIR principles into daily routines is an essential but challenging task for researchers and research infrastructures. Imaging core facilities, well‐established providers of access to imaging equipment and expertise, are in an excellent position to lead this transformation in bioimaging research data management. They are positioned at the intersection of research groups, IT infrastructure providers, the institution ́s administration, and microscope vendors. In the frame of German BioImaging – Society for Microscopy and Image Analysis (GerBI‐GMB), cross‐institutional working groups and third‐party funded projects were initiated in recent years to advance the bioimaging community's capability and capacity for FAIR bioimage data management. Here, we provide an imaging‐core‐facility‐centric perspective outlining the experience and current strategies in Germany to facilitate the practical adoption of the FAIR principles closely aligned with the international bioimaging community. We highlight which tools and services are ready to be implemented and what the future directions for FAIR bioimage data have to offer.

Abstract:Analyses of the physiology and pathology of active biochemical species in their native contexts are critical for early diagnosis and therapy. Optical imaging has emerged as one of the promising modalities for noninvasive and real-time visualization of important biomolecules or biological events, and it has witnessed major advances in the field of imaging in vitro and in vivo. In this review, we present a survey of common approaches and tactics for enhanced targetability, response rate, and photostability in bioimaging applications. Recently developed and representative examples are illustrated on the cellular and tissue levels.

Abstract:The extraordinary growth of health technologies has determined an increasing interest in biobanks that represent a unique wealth for research, experimentation, and validation of new therapies. "Human" biobanks are repositories of various types of human biological samples. Through years the paradigm has shifted from spontaneous collections of biological material all over the world to institutional, organized, and well-structured forms. Imaging biobanks represent a novel field and are defined by European Society of Radiology as: "organized databases of medical images, and associated imaging biomarkers shared among multiple researchers, linked to other biorepositories". Modern radiology and nuclear medicine can provide multiple imaging biomarkers, that express the phenotype related to certain diseases, especially in oncology. Imaging biobanks, not a mere catalogue of bioimages associated to clinical data, involve advanced computer technologies to implement the emergent field of radiomics and radiogenomics. Since Europe hosts most of the biobanks, juridical and ethical framework, with a specific referral to Italy, is analyzed. Linking imaging biobanks to traditional ones appears to be a crucial step that needs to be driven by medical imaging community under clear juridical and ethical guidelines.

Abstract:Circulation: Cardiovascular Imaging, Volume 17, Issue 2, Page e016409, February 1, 2024. Innovations in cardiac imaging have fundamentally advanced the understanding and treatment of cardiovascular disease. These advances in noninvasive cardiac imaging have also expanded the role of the cardiac imager and dramatically increased the demand for imagers who are cross-trained in multiple modalities. However, we hypothesize that there is significant variation in the availability of cardiac imaging expertise and a disparity in the adoption of advanced imaging technologies across the United States. To evaluate this, we have brought together the leaders of cardiovascular imaging societies, imaging trainees, as well as collaborated with national imaging accreditation commissions and imaging certification boards to assess the state of cardiac imaging and the diversity of the imaging workforce in the United States. Aggregate data confirm the presence of critical gaps, such as limited access to imaging and imaging expertise in rural communities, as well as disparities in the imaging workforce, notably among women and underrepresented minorities. Based on these results, we have proposed solutions to promote and maintain a robust and diverse community of cardiac imagers and improve equity and accessibility for cardiac imaging technologies.
