Abstract:A single-molecule electrochemiluminescence bioassay is developed here which allows imaging and direct quantification of single biomolecules. Imaging single biomolecules is realized by localizing the electrochemiluminescence events of the labeled molecules. Such an imaging system allows mapping the spatial distribution of biomolecules with electrochemiluminescence and contains quantitative single-molecule insights. We further quantify biomolecules by spatiotemporally merging the repeated reactions at one molecule site and then counting the clustered molecules. The proposed single-molecule electrochemiluminescence bioassay is used to detect carcinoembryonic antigen, showing a limit of detection of 67 attomole concentration which is 10 000 times better than conventional electrochemiluminescence bioassays. This spatial resolution and sensitivity enable single-molecule electrochemiluminescence bioassay a new toolbox for both specific bioimaging and ultrasensitive quantitative analysis.

Abstract:Most chemistry and biology occurs in solution, in which conformational dynamics and complexation underlie behaviour and function. Single-molecule techniques 1 are uniquely suited to resolving molecular diversity and new label-free approaches are reshaping the power of single-molecule measurements. A label-free single-molecule method 2,3,4,5,6,7,8,9,10,11,12,13,14,15,16 capable of revealing details of molecular conformation in solution 17,18 would allow a new microscopic perspective of unprecedented detail. Here we use the enhanced light–molecule interactions in high-finesse fibre-based Fabry–Pérot microcavities 19,20,21 to detect individual biomolecules as small as 1.2 kDa, a ten-amino-acid peptide, with signal-to-noise ratios (SNRs) >100, even as the molecules are unlabelled and freely diffusing in solution. Our method delivers 2D intensity and temporal profiles, enabling the distinction of subpopulations in mixed samples. Notably, we observe a linear relationship between passage time and molecular radius, unlocking the potential to gather crucial information about diffusion and solution-phase conformation. Furthermore, mixtures of biomolecule isomers of the same molecular weight and composition but different conformation can also be resolved. Detection is based on the creation of a new molecular velocity filter window and a dynamic thermal priming mechanism that make use of the interplay between optical and thermal dynamics 22,23 and Pound–Drever–Hall (PDH) cavity locking 24 to reveal molecular motion even while suppressing environmental noise. New in vitro ways of revealing molecular conformation, diversity and dynamics can find broad potential for applications in the life and chemical sciences.

Direct optical sensing of single unlabeled small proteins and super-resolution microscopy of their binding sites

Abstract:More than twenty years ago, scientists succeeded in pushing the limits of optical detection to single molecules using fluorescence. This breakthrough has revolutionized biophysical measurements, but restrictions in photophysics and labeling protocols have motivated many efforts to achieve fluorescence-free single-molecule sensitivity in biological studies. Although several interesting mechanisms using vibrational spectroscopy, photothermal detection, plasmonics or microcavities have been proposed for biosensing at the single-protein level, no method has succeeded in direct label-free detection of single proteins. Here, we present the first results using interferometric detection of scattering (iSCAT) from single proteins without the need for any label, optical nanostructure or microcavity. Furthermore, we demonstrate super-resolution imaging of protein binding with nanometer localization precision. The ease of iSCAT instrumentation promises a breakthrough for industrial usage as well as fundamental laboratory experiments.

Abstract:Optical detection of individual nanometer-sized analytes, virus particles, and protein molecules holds great promise for understanding and control of biological samples and healthcare applications. As fluorescent labels impose restrictions on detection bandwidth and require lengthy and invasive processes, label-free optical techniques are highly desirable. Powerful label-free optical methods have recently emerged, such as interferometric scattering microscopy, plasmonic nanoparticle-based assays and microcavity-based assays. Although highly sensitive, these methods are so far restricted to integration times in excess of microseconds. This often imposes a requirement to impede analyte motion during these periods via specific molecular tethers, unspecific adsorption or confining arrangements. Here we introduce an optical technique capable of transforming gold nanorods commonly used as photostable labels into highly localized high-speed probes. Our method provides a time resolution well below microseconds. This mitigates the requirement for molecular tethers and allows us to detect single untethered nanoparticles in Brownian motion traversing sub atto-liter sensing volumes. Our method opens a novel gateway for the investigation of highly localized and highly dynamic nanoscale systems and constitutes a first step towards the label-free recognition of single untethered proteins.

Real-Time Small Molecule Binding Detection Using A Label-Free Photonic Crystal Biosensor

Abstract:We have demonstrated real-time, label-free detection of small molecule binding using a novel optical biosensor. This sensor is a recently developed sensing platform incorporating a one-dimensional photonic crystal (PC) structure in a total-internal-reflection (TIR) geometry (PC-TIR). This simple configuration functions as an open Fabry-Perot resonator which provides a narrow optical resonance to enable label-free, highly sensitive detection of analyte molecules on the sensing surface in the enhanced evanescent field. Moreover, when the differential intensity modulation during binding is measured, a very high detection sensitivity can be obtained, and real-time binding observed. The well-studied biotin-streptavidin system was chosen to calibrate the detection limit for small molecule detection. Effective surface functionalization methods for streptavidin immobilization on the silica sensing surface were investigated, and analyte biotin molecules specifically binding to the sensing surface were monitored in real time. The binding of the smallest molecule D-Biotin, with a molecular weight of 244 Da, was easily experimentally observed with a high signal to noise ratio, which shows that the PC-TIR sensor has great potential to be a high-sensitivity and high-throughput sensing technology for small molecule binding analysis.

Dynamic molecular processes of H2O and C2H5OH are detected on the surface of sub-wavelength-thin nanomembranes. Based on the perturbation theory, quantitative information of molecule layer changes is acquired. The nanomembrane-based molecular-sensing ability constitutes a versatile platform for the detection of diverse surface phenomena in a label-free fashion.

Abstract:One approach for studying single molecules is to cycle the molecule through a reaction repeatedly, i.e., to monitor the products from a reaction catalyzed by the molecule of interest. By using a laser-based optical microscope and a CCD detection system, we have determined the chemical activities of individual enzyme molecules. Single molecules are trapped inside femtoliter-size vials (pores in membranes or nanoscopic silica vials manufactured by photolithography) ranging from 5 to 12 μm in diameter and from 4 to 6 μm deep, which act as individual nanoscopic reactors. Single lactate dehydrogenase (LDH-1) molecules are isolated by filling these reactors with very low concentrations of LDH-1, excess lactate, and nicotinamide adenine dinucleotide (NAD+). The fluorescent product NADH in more than 100 individual reactors can be followed simultaneously in real time. Abstract:Small-molecule microarrays composed of tens of thousands of distinct synthetic molecules, natural products, and their combinations/modifications provide a high-throughput platform for studying protein-ligand interactions. Immobilization of small molecule compounds on solid supports remains a challenge as widely varied small molecules generally lack unique chemical groups that readily react with singly or even multiply functionalized solid support. We explored two strategies for immobilizing small molecule compounds on epoxy-functionalized glass surface using primary-aminecontaining macromolecular scaffolds: bovine serum albumin (BSA) and amine-modified poly-vinyl alcohol (PVA). Small molecules with N-hydroxysuccinimide (NHS) groups were conjugated to BSA or amine-modified PVA. Small-molecule-BSA conjugates and small-molecule-PVA conjugates were subsequently immobilized on epoxy-functionalized glass slides through amine-epoxy reactions. Using an oblique-incidence reflectivity difference (OI-RD) scanning microscope as a label-free detector, we performed a comparative study of the effectiveness of BSA and PVA as macromolecular scaffolds for anchoring small molecule compounds in terms of conjugation efficiency, surface immobilization efficiency, effect of the scaffold on end-point and kinetics of subsequent binding reactions with protein probes.

Abstract:Biosensors are used for the specific and sensitive detection of biomolecules. In conventional approaches, the suspected target molecules are bound to selected capture molecules and successful binding is indicated by additional labelling to enable optical readout. This labelling requires additional processing steps tailored to the application. While numerous label-free interaction assays exist, they often compromise on detection characteristics. In this context, we introduce a novel diffractometric biosensor, comprising a diffractive biosensor chip and an associated optical reader assembly. This innovative system can capture an entire assay, detecting various types of molecules in a label-free manner and present the results within in a single, comprehensive image. The applicability of the biosensor is assessed for the detection of viral DNA as well as proteins directly in human plasma, investigating different antigens. In our experiments, we achieve a detection limit of 4.2 pg/mm2, which is comparable to other label-free optical biosensors. The simplicity and robustness of the method make it a compelling option for advancing biosensing technologies. This work contributes to the development of an imaging diffractometric biosensor with the potential for multiple applications in molecular interaction analysis.

Abstract:Dynamic structural changes of biomacromolecules undergoing biochemical reactions can be studied using novel single-pair fluorescence resonance energy transfer experiments (sp-FRET), where the time-stamped photon sequence represents the data. We have built a diffusive model of single biomacromolecule, in which a single FRET pair resides on a biomacromolecule that undergoes diffusion in solution, with the goal to understand how the dynamics of the biomacromolecule is reflected in the observed photoemission statistics. And then we utilize the information carried by detected photons and use the time-correlation analysis technique to understand the underlying complex dynamical process of a single biomacromolecule. Our study establishes potentially useful technique and guidelines for the experimental study of following the dynamical processes in real time and revealing the mechanism of complex biochemical reactions.

Abstract:The mechanisms of chemical reactions, including the transformation pathways of the electronic and geometric structures of molecules, are crucial for comprehending the essence and developing new chemistry. However, it is extremely difficult to realize at the single-molecule level. Here, we report a single-molecule approach capable of electrically probing stochastic fluctuations under equilibrium conditions and elucidating time trajectories of single species in non-equilibrated systems. Through molecular engineering, a single molecular wire containing a functional center of 9-phenyl-9-fluorenol was covalently wired into nanogapped graphene electrodes to form stable single-molecule junctions. Both experimental and theoretical studies consistently demonstrate and interpret the direct measurement of the formation dynamics of individual carbocation intermediates with a strong solvent dependence in a nucleophilic-substitution reaction. We also show the kinetic process of competitive transitions between acetate and bromide species, which is inevitable through a carbocation intermediate, confirming the classical mechanism. This unique method creates plenty of opportunities for carrying out single-molecule dynamics or biophysics investigations in broad fields beyond reaction chemistry through molecular design and engineering.

Abstract:A label-free detection method is developed for biosensors and for microfluidic applications. Multiple optical modes, including a conventional surface plasmon resonance (SPR) mode and many bulk modes, are created in a microfluidic channel with metallic coatings on top and bottom. The bulk modes are bulk sensitive and detect analytes in the channel with 20 times higher sensitivity than the SPR, which is particularly suitable for microfluidic devices. The method can be operated either in the SPR mode for detection of molecular binding on a surface or in one of the bulk optical modes for monitoring analytes in the channel.

Abstract:Single-molecule techniques to analyze proteins and other biomolecules involving labels and tethers have allowed for new understanding of the underlying biophysics; however, the impact of perturbation from the labels and tethers has recently been shown to be significant in several cases. New approaches are emerging to measure single proteins through light scattering without the need for labels and ideally without tethers. Here, the approaches of interference scattering, plasmonic scattering, microcavity sensing, nanoaperture optical tweezing, and variants are described and compared. The application of these approaches to sizing, oligomerization, interactions, conformational dynamics, diffusion, and vibrational mode analysis is described. With early commercial successes, these approaches are poised to have an impact in the field of single-molecule biophysics.

Abstract:Single molecule detection is a technology of studying biomolecules with high spatial and temporal resolution. By exploiting recent technical advances, we are able to observe, detect, even manipulate individual molecules and study their conformational changes and dynamic behaviors. New information can be obtained from the single molecule research, which is otherwise hidden or averaged out. In recent years, the development of single molecule detection techniques has opened up a new era of life science. In this review, we introduce the advances of the techniques for detecting single molecules in cell biology and review the development of single molecule detection in living cells.

Abstract:We present a handheld biosensor system for the label-free and specific multiplexed detection of several biomarkers employing a spectrometer-free imaging measurement system. A photonic crystal surface functionalized with multiple specific ligands forms the optical transducer. The photonic crystal slab is fabricated on a glass substrate by replicating a periodic grating master stamp with a period of 370 nm into a photoresist via nanoimprint lithography and deposition of a 70-nm titanium dioxide layer. Capture molecules are coupled covalently and drop-wise to the photonic crystal surface. With a simple camera and imaging optics the surface-normal transmission is detected. In the transmission spectrum guided-mode resonances are observed that shift due to protein binding. This shift is observed as an intensity change in the green color channel of the camera. Non-functionalized image sections are used for continuous elimination of background drift. In a first experiment we demonstrate the specific and time-resolved detection of 90.0 nm CD40 ligand antibody, 90.0 nM EGF antibody, and 500 nM streptavidin in parallel on one sensor chip. In a second experiment, aptamers with two different spacer lengths are used as receptor. The binding kinetics with association and dissociation of 250 nM thrombin and regeneration of the sensor surface with acidic tris-HCl-buffer (pH 5.0) is presented for two measurement cycles.

Abstract:The binding fluorescence dye by supramolecular interactions to form optical chemosensors is a powerful sensing method allowing ultra-high selectivity for the target analyte and fast response of the detection. While notable success has been made to develop various supramolecular optical chemosensors, there is little effects contributed to the high throughput assays. Here we introduce a droplet-based microfluidic detection and screening system using supramolecular optical chemosensors to measure the enzyme activity and elucidate their prospects for high throughput screening. The supramolecular optical chemosensors derives from cucurbit[8]uril (CB[8])-mediated host-guest chemistry for macrocycle-dye complex formation. The encapsulation of CB[8]-dye in millions of picolitre microdroplets provides an efficient platform for handing a large number of parallel experiments, allowing for shorter processing time and reducing the needs for analyte volume. Further, the supramolecular optical chemosensors in microdroplets are used in measuring of the biocatalysis efficiency of enzyme immobilized hydrogel microparticles (HMPs), which also has been applied for high throughput screening. This label-free and robust approach of supramolecular optical chemosensors in microdroplets platform could be transferable to single-cell analysis and rapid selection of cells.

Abstract:The appearance of single-molecule techniques brings rapidly developed research on enzymology. The study of single-molecule enzymology excavates the individual behavior of single enzyme molecule hidden under the overall average. In this review, we summarize emerging developments of some single-molecule techniques, including total internal reflection fluorescence microscopy (TIRFM), confocal microscopy, fluorescence correlation spectroscopy (FCS) and magnetic tweezers or optical tweezers, in real time monitoring the catalytic process of single enzyme. A variety of enzymatic catalytic behaviors and corresponding mechanisms that differs from bulk experiment are discovered. Through analyzing the single molecule enzymatic kinetics coupled by the conformational changes of individual enzyme during catalysis, a deepened understanding of enzymatic reaction mechanism is obtained. Finally, this review provides a critical outlook on the further challenges of imaging and monitoring single enzymatic reaction in cellular environments.

Abstract:Single-molecule detection can push beyond ensemble averages and reveal the statistical distributions of molecular properties. Measuring the binding kinetics of single proteins also represents one of the critical and challenging tasks in protein analysis. Here, we report total internal reflection-based evanescent scattering microscopy with label-free single-protein detection capability. Total internal reflection is employed to excite the evanescent field to enhance light- analyte interaction and reduce environmental noise. As a result, the system provides wide-field imaging capability and allows excitation and observation using one objective. In addition, this system quantifies protein binding kinetics by simultaneously counting the binding of individual molecules and recording their binding sites with nanometer precision, providing a digital method to measure binding kinetics with high spatiotemporal resolution. This approach does not employ specially designed microspheres or nanomaterials and may pave a way for label-free single-protein analysis in conventional microscopy.
