Abstract:In recombinant human erythropoietin (rHuEpo)-treated anemic peritoneal dialysis (PD) patients, oral iron therapy, despite its limited efficacy, remains an accepted and convenient method of iron supplementation. In this study, we compared infusion of total dose iron (ITDI) to oral iron for the treatment of anemia in PD patients. Thirteen patients with serum transferrin saturation (TSAT) < 25% received ITDI and 11 patients with TSAT between 25% to 35% received oral iron. Doses of rHuEpo were adjusted monthly to maintain target hematocrit at 35%. Both groups had similar baseline mean hematocrits (31.0 +/- 0.9% vs. 33.0 +/- 1.0%), and comparable mean baseline weekly rHuEpo dose (7886 +/- 1449 units/week vs. 6370 +/- 1553 units/week). At the end of the 6-month study, the ITDI group had a 16% improvement in mean hematocrit compared to baseline. The final mean dose of weekly rHuEpo was also reduced by 59% in the ITDI group. During the same period, compared to baseline, the oral group had a 4.8% fall in mean hematocrit despite 51% higher requirement of rHuEpo doses. There was no adverse reaction to intravenous iron. We conclude that ITDI is the preferred treatment for iron supplementation in rHuEpo-treated anemic PD patients.
Study on dynamic changes of microbial community and lignocellulose transformation mechanism during green waste composting

Abstract:There are few reports on the material transformation and dominant microorganisms in the process of greening waste (GW) composting. In this study, the target microbial community succession and material transformation were studied in GW composting by using MiSeq sequencing and PICRUSt tools. The results showed that the composting process could be divided into four phases. Each phase of the composting appeared in turn and was unable to jump. In the calefactive phase, microorganisms decompose small molecular organics such as FA to accelerate the arrival of the thermophilic phase. In the thermophilic phase, thermophilic microorganisms decompose HA and lignocellulose to produce FA. While in the cooling phase, microorganisms degrade HA and FA for growth and reproduction. In the maturation phase, microorganisms synthesize humus using FA, amino acid and lignin nuclei as precursors. In the four phases of the composting, different representative genera of bacteria and fungi were detected. Streptomyces, Myceliophthora and Aspergillus, maintained high abundance in all phases of the compost. Correlation analysis indicated that bacteria, actinomycetes and fungi had synergistic effect on the degradation of lignocellulose. Therefore, it can accelerate the compost process by maintaining the thermophilic phase and adding a certain amount of FA in the maturation phase.
Dynamics of bacterial and archaeal communities during horse bedding and green waste composting

Abstract:Organic waste decomposition can make up substantial amounts of municipal greenhouse emissions during decomposition. Composting has the potential to reduce these emissions as well as generate sustainable fertilizer. However, our understanding of how complex microbial communities change to drive the chemical and biological processes of composting is still limited. To investigate the microbiota associated with organic waste decomposition, initial composting feedstock (Litter), three composting windrows of 1.5 months (Young phase), 3 months (Middle phase) and 12 months (Aged phase) old, and 24-month-old mature Compost were sampled to assess physicochemical properties, plant cell wall composition and the microbial community using 16S rRNA gene amplification. A total of 2,612 Exact Sequence Variants (ESVs) included 517 annotated as putative species and 694 as genera which together captured 57.7% of the 3,133,873 sequences, with the most abundant species being Thermobifida fusca, Thermomonospora chromogena and Thermobifida bifida. Compost properties changed rapidly over time alongside the diversity of the compost community, which increased as composting progressed, and multivariate analysis indicated significant variation in community composition between each time-point. The abundance of bacteria in the feedstock is strongly correlated with the presence of organic matter and the abundance of plant cell wall components. Temperature and pH are the most strongly correlated parameters with bacterial abundance in the thermophilic and cooling phases/mature compost respectively. Differential abundance analysis revealed 810 ESVs annotated as species significantly varied in relative abundance between Litter and Young phase, 653 between the Young and Middle phases, 1182 between Middle and Aged phases and 663 between Aged phase and mature Compost. These changes indicated that structural carbohydrates and lignin degrading species were abundant at the beginning of the thermophilic phase, especially members of the Firmicute and Actinobacteria phyla. A high diversity of species capable of putative ammonification and denitrification were consistently found throughout the composting phases, whereas a limited number of nitrifying bacteria were identified and were significantly enriched within the later mesophilic composting phases. High microbial community resolution also revealed unexpected species which could be beneficial for agricultural soils enriched with mature compost or for the deployment of environmental and plant biotechnologies. Understanding the dynamics of these microbial communities could lead to improved waste management strategies and the development of input-specific composting protocols to optimize carbon and nitrogen transformation and promote a diverse and functional microflora in mature compost.
Succession of thermophilic fungi and actinomycetes communities during the thermophilic period of aerobic composting

Abstract:The succession profile of thermophilic fungi and actinomycetes communities during the thermophilic composting period was studied by a traditional incubation method and by polymerase chain reaction-denaturing gradient gel electrophoresis (PCR-DGGE). Two aerobic composts were processed with garden waste and kitchen trash for 20 days. The thermophilic period of the garden and kitchen waste composts (≥50℃) lasted 10 d and 8 d respectively. The mixed fungi and actinomycetes in samples of the two windrows during the thermophilic period were cultured on dilution plates, and the total population change of fungi and actinomycetes showed a wave-like curve, i.e "down-up" and "up-down-up", respectively. Total microbial DNA was extracted from the samples, and the target products were successfully amplified using fungal primer pairs (GC-NS7/NS8) and actinomycete primer pairs (F243/GC-R513) and then separated by DGGE. The traditional incubation results and DGGE profiles show that the populations of the thermophilic fungi and actinomycetes during the thermophilic period in the two windrows have similar characteristics. Certain species of themophilic fungi were preponderant, while the total population of the themophilic fungi was less than that of the themophilic actinomycetes. Cluster analysis indicated that the thermophilic composting period can be divided into two phases according to the themophilic fungi and actinomycetes populations. The themophilic fungi and actinomycetes were predominant at temperatures higher than 56 ℃ and 58 ℃, respectively. The clustering relationships are close within each phase, while the relationships between the phases are distant. Temperature plays a great role in training thermophilic fungi and actinomycetes during the thermophilic composting period.

Abstract:Short-chain fatty acids (SCFAs) can be produced by primary and waste activated sludge anaerobic fermentation. The yield and product spectrum distribution of SCFAs can be significantly affected by different initial pH values. However, most studies have focused on the physical and chemical aspects of SCFA production by waste activated sludge fermentation at different pH values. Information on the bacterial community structures during acidogenic fermentation is limited. In this study, comparisons of the bacterial communities during the co-substrate fermentation of food wastes and sewage sludge at different pH values were performed using the barcoded Illumina paired-end sequencing method. The results showed that different pH environments harbored a characteristic bacterial community, including sequences related to Lactobacillus , Prevotella , Mitsuokella , Treponema , Clostridium , and Ureibacillus . The most abundant bacterial operational taxonomic units in the different pH environments were those related to carbohydrate-degrading bacteria, which are associated with constituents of co-substrate fermentation. Further analyses showed that during organic matter fermentation, a core microbiota composed of Firmicutes, Proteobacteria, and Bacteroidetes existed. Comparison analyses revealed that the bacterial community during fermentation was significantly affected by the pH, and that the diverse product distribution was related to the shift in bacterial communities.

Abstract:In this study, green soybean hulls and maize straw were used for composting to explore the dynamics of material conversion, bacterial and fungal communities and metabolic functions. The results showed that bacterial and fungal communities had different temporal successions during composting. The bacterium Streptosporangiaceae was a biomarker in the thermophilic stage of composting, and the fungus Chaetomiaceae was a biomarker in the thermophilic stage and cooling stage. In the bacterial network, the germination index (GI) had a time-delayed association with Truepera, Pseudomonas and Methylococcaceae, which represented the key physicochemical characteristics that affect the community. In the fungal community, the GI, pH, fulvic acid (FA) and temperature etc. had a joint effect. Carbohydrate metabolism and amino acid metabolism were the main metabolic pathways, and saprotrophs represented the dominant fungal trophic mode in the composting process. These results provide a reference from screening specific and efficient agents to accelerate natural vegetable composting.

Abstract:In this work, Illumina MiSeq sequencing of cDNA from metatranscriptomics RNA reverse transcription were employed in combination with phylogenetic investigation of communities by reconstruction of unobserved states (PICRUSt) to estimate the dynamic variations of bacterial community structures and metabolic functions in a bioreactor and traditional composting process. Results showed that the change of bacterial α-diversity in the first three stages exhibit opposite trends in the two composting systems. The four most abundant phyla were the same in both systems (Firmicutes, Proteobacteria, Bacteroidetes and Actinobacteria), but the most abundant genera were different. The five most abundant genus-level groups in the bioreactor were Psychrobacter, Galbibacter, Pseudomonas, Staphylococcus and Flavobacterium. Within the same phase, the functional bacteria were dramatically different in the two composting processes. In the bioreactor system both bacterial community structure and metabolism function were greatly affected by available phosphorus.

Abstract:Sustainable waste management through composting has gain renewed attention since it could upcycle organic waste into valuable bio-organic fertiliser. This study explored the composition of fungal communities in leaf litter and organic waste composts ecosystems by employing advanced internal transcribed spacer (ITS) metagenomic profiling. This approach provides insights into the diversity, composition, and potential functions of these fungi, offering practical implications for optimising composting processes and enhancing sustainable waste management practices. Various organic composts were collected, including leaf litter composts, from different sources in Delhi-National Capital Region, India, and fungal microbiome composition were characterised through ITS profiling. Results revealed that leaf litter composts and cow dung manure had the highest fungal read counts, while kitchen waste compost had the lowest. Alpha diversity indices, including Chao1 and Shannon, exhibited differences in species richness and diversity among composts, though statistical significance was limited. The leaf composts had relatively higher alpha diversity than the other organic waste composts analysed. The study also identified dominant fungal genera specifically, Wallemia, Geotrichum, Pichia, Mycothermus, Mortierella, Aspergillus, Fusarium, and Basidiobolus, across the compost samples. The presence of beneficial fungal genera like Pichia, Geotrichum, Trichoderma, Mortierella, Basidiobolus, Aspergillus, and others were detected in leaf waste compost and the other organic waste composts. There was also presence of some pathogenic genera viz. Alternaria, Fusarium, and Acremonium, in these composts which underscored the need for proper composting practices and source selection to optimise soil fertility and minimise disease risks in agriculture. Remarkably, leaf compost has highest proportion of beneficial genera with least observed abundance of pathogens. On the other hand, the municipal organic waste compost has least proportion of beneficial genera with higher abundance of pathogens. Overall, these findings contributed to characterisation of composting processes, advancing waste management practices, and enhancing the use of leaf compost as a bio-organic fertiliser. Microbiome Data Analysis Via Machine Learning Models: Exploring Vital Players to Optimize Kitchen Waste Composting System.

Abstract:Composting, reliant on microorganisms, effectively treats kitchen waste. However, it is difficult to precisely understand the specific role of key microorganisms in the composting process by relying solely on experimental research. This study aims to employ machine learning models to explore key microbial genera and to optimize composting systems. After introducing a novel microbiome preprocessing approach, Stacking models were constructed (R2 is about 0.8). The SHAP method (SHapley Additive exPlanations) identified Bacillus, Acinetobacter, Thermobacillus, Pseudomonas, Psychrobacter, and Thermobifida as prominent microbial genera (Shapley values ranging from 3.84 to 1.24). Additionally, microbial agents were prepared to target the identified key genera, and experiments demonstrated that the composting quality score was 76.06 for the treatment and 70.96 for the control. The exogenous agents enhanced decomposition and improved compost quality in later stages. In summary, this study opens up a new avenue to identifying key microorganisms and optimizing the biological treatment process.

Abstract:Accumulating evidence indicates that the functional rather than taxonomic composition of microbial communities is closely correlated to local environmental factors. While composting is a widely accepted practice, specific knowledge of how fungal functional groups interact during the composting process remains limited. To address this, the impact of the initial C/N ratio of composting material on fungal community was analyzed in order to reveal the succession of functional diversity. Compared with the raw materials, the final composting product significantly reduced the relative abundances of plant and animal pathogens. Abundances of plant and animal pathogens, as well as dung saprotrophs, were negatively correlated with compost maturity, while abundances of wood saprotrophs exhibited positive correlations. Specific OTUs that showing highly abundant in each treatment were expected to compete for environmental preferences (niches) and/or interact with each other in positive (facilitative) ways. OTU2 (wood saprotroph) exhibiting the highest occurrence was negatively related to OTU7 (animal pathogen) and OTU4 (plant pathogen) during the mesophilic phase. Taken together, high-efficiency composting is represented as pattern variations of fungal community with a process of gradual decline of plant and animal pathogens as well as dung saprotrophs.

Abstract:Microbial communities and environmental conditions are both of great importance for efficient utilization of agroforestry resources. Nevertheless, knowledge about the role of soluble nutrients and enzymatic properties, and their inner links with microbial communities remain limited. This is especially the case for the co-composting of agricultural and forestry biowaste. Here, we investigate the succession of key microbes during co-composting (sawdust + cow manure, SA; straw + cow manure, ST), employing amplicon sequencing, enzyme assays, and physicochemical analyses. N-fixing bacteria (Pseudomonas) and C-degrading fungi (Acaulium) have been identified as dominant taxa during such co-composting. Although eight antibiotic resistance genes were found to persist during composting, pathogenic microbes declined with composting time. NO3−-N content was screened as a determinant structuring the bacterial and fungal communities, with importance also shown for C-degrading enzymes such as cellulose, laccase, and peroxidase activity.These results identify the key microbial taxa and their main interactive environmental factors, which are potentially valuable for the development of a mixed microbial inoculant to accelerate the maturation of agroforestry biowastes composting.

Abstract:Despite advancing knowledge about the functional role of actinomycetes in degrading lignocellulosic materials, definitive knowledge concerning the diversity and dynamics of the actinomycetal community in composting is still lacking. In this study, real-time polymerase chain reaction (PCR) coupled with denaturing gradient gel electrophoresis (DGGE) and clone library construction were applied to investigate actinomycetal diversity and dynamics in a pilot-scale composting. Quantitative real-time PCR data revealed that actinomycetes accounted for 18–86 % of bacteria and that the fraction peaked during the maturing phase, indicating that Actinobacteria were critical to the compost ecosystem. Qualitatively, actinomycetal communities displayed distinct temporal variations during composting. Fourteen distinct genera of actinomycetes and an unknown group were observed in manure composts. Redundancy analysis indicated that temperature exerted an influence over the actinomycetal communities. Specifically, pathogenic Corynebacterium species dominated in the initial phase, whereas the genera Saccharomonospora and Thermobifida were abundant in the thermophilic phase. In maturing composts, mesophilic Micrococcineae members were most prevalent. The dominant thermophiles along with Micrococcineae may jointly facilitate the degradation of lignocellulosic materials during composting. Together, our research revealed a more detailed ecological and potential functional role for actinomycetes in the compost ecology.

Abstract:In composting system, the composition of microbial communities is determined by the constant change in the physicochemical parameters. This study explored the dynamics of bacterial and fungal communities during cow manure and corn straw composting using high throughput sequencing technology. The relationships between physicochemical parameters and microbial community composition and abundance were also evaluated. The sequencing results revealed the major phyla included Proteobacteria, Bacteroidetes, Firmicutes, Chloroflexi and Actinobacteria, Ascomycota, and Basidiomycota. Linear discriminant analysis effect size (LEfSe) illustrated that Actinomycetales and Sordariomycetes were the indicators of bacteria and fungi in the maturation phase, respectively. Mantel test showed that NO3--N, NH4+-N, TN, C/N, temperature and moisture content significantly influenced bacterial community composition while only TN and moisture content had a significant effect on fungal community structure. Structural equation model (SEM) indicated that TN, NH4+-N, NO3--N and pH had a significant effect on fungal abundance while TN and temperature significantly affected bacterial abundance. Our finding increases the understanding of microbial community succession in cow manure and corn straw composting under natural conditions.

Characterization of bacterial community structure during in-vessel composting of agricultural waste by 16S rRNA sequencing

Abstract:Bacterial diversity during in-vessel (rotary drum) composting of agricultural waste was characterized using NGS-based 16S rRNA sequencing for microbial identification. The activity of the bacteria was observed to vary with the composting materials and degradation pattern. Taxonomic hits distribution at domain level revealed that 89.5% sequences belonged to bacteria, 9% to eukaryota followed by 1.4% archaea during drum composting. The lowest common ancestor (LCA) classification plot showed the high abundance of the phylum proteobacteria followed by actinobacteria in compost sample. Taxonomic hit distribution at family level showed that compost sample was enriched with Thermomonosporaceae. Thermomonospora curvata is an aerobic, cellulolytic, thermophilic Gram-positive bacterium which produces a number of industrially important compounds, i.e., cellulase, alpha-amylase, and polygalacturonate lyase. Thermomonospora family of bacteria play a major role in organic matter degradation during composting. Hence, in the present study species such as Actinomadura vinacea, Thermomonospora curvata, Actinoallomurus spadix, Actinomadura rubrobrunea. T. curvata were identified from the compost mixture, which can utilize many organic compounds such as cellulose starch, xylose or pectin. The other biggest group in compost sample was Actinobacteria with Thermoleophilum album as the most abundant species followed by Collinsella aerofaciens. The compost was stabilized with higher volatile solids reduction, lower OUR (4.49 mg/g VS/day) and CO2 (2.28 mg/g VS/day) values at the end of 20 days. The final compost was observed with 2.31% of TKN and 4.3% of phosphorus. Finally the results indicate that degradation of agricultural waste using drum composter was dominated by Bacilli, γ, β-proteobacteria, and actinobacteria.
Fungal community enhanced humification and influenced by heavy metals in industrial-scale hyperthermophilic composting of municipal sludge

Abstract:The succession of fungal community and effects of heavy metals on fungi during industrial-scale hyperthermophilic composting of municipal sludge remain unclear. Results showed hyperthermophilic composting enhanced decomposition and humification of municipal sludge in the short terms, while heavy metal concentrations and speciation had no significant change with high copper and zinc levels (101-122 and 292-337 mg/kg, respectively) in compost samples. The fungal community and its ecological assembly displayed dynamic change during hyperthermophilic composting. Some thermophilic-resistant fungi, such as phylum Ascomycota and genera Candida , Aspergillus , Thermomyces and Petriella dominated in hyperthermophilic phase. Heavy metals served important effects on fungal community structure and functions during composting. Some fungal drivers (e.g., Thermomyces , Petriella and Schizophyllum ) and keystone fungi (e.g., Candida and Pichia ) might be thermophilic- and heavy metal-resistant fungi which played important roles in decomposition and humification of municipal sludge. This study reveals fungal community accelerating humification and its influencing factors during composting.

Abstract:This study investigated the impact of composting substrate types on the bacterial community structure and dynamics during composting processes. To this end, pig manure (PM), chicken manure (CM), a mixture of PM and CM (PM + CM), and a mixture of PM, CM and anaerobic digestion residue (ADR) (PM + CM + ADR) were selected for thermophilic composting. The bacterial community structure and dynamics during the composting process were detected and analysed by polymerase chain reaction-denaturing gradient gel electrophoresis (DGGE) coupled with a statistic analysis. The physical-chemical analyses indicated that compared to single-material composting (PM, CM), co-composting (PM + CM, PM + CM + ADR) could promote the degradation of organic matter and strengthen the ability of conserving nitrogen. A DGGE profile and statistical analysis demonstrated that co-composting, especially PM + CM + ADR, could improve the bacterial community structure and functional diversity, even in the thermophilic stage. Therefore, co-composting could weaken the screening effect of high temperature on bacterial communities. Dominant sequencing analyses indicated a dramatic shift in the dominant bacterial communities from single-material composting to co-composting. Notably, compared with PM, PM + CM increased the quantity of xylan-degrading bacteria and reduced the quantity of human pathogens.

Abstract:Background: Penicillium oxalicum is an important fungal agent in the composting of cattle manure, but the changes that occur in the microbial community, physicochemical factors, and potential functions of microorganisms at different time points are still unclear. To this end, the dynamic changes occurring in the microbial community and physicochemical factors and their correlations during the composting of cattle manure with Penicillium oxalicum were analysed. Results: The results showed that the main phyla observed throughout the study period were Firmicutes, Actinobacteria, Proteobacteria, Bacteroidetes, Halanaerobiaeota, Apicomplexa and Ascomycota. Linear discriminant analysis effect size (LEfSe) illustrated that Chitinophagales and Eurotiomycetes were biomarker species of bacteria and eukaryote in samples from Days 40 and 35, respectively. Bacterial community composition was significantly correlated with temperature and pH, and eukaryotic microorganism community composition was significantly correlated with moisture content and NH4+-N according to redundancy analysis (RDA). The diversity of the microbial communities changed significantly, especially that of the main pathogenic microorganisms, which showed a decreasing trend or even disappeared after composting. Conclusions: In conclusion, a combination of high-throughput sequencing and physicochemical analysis was used to identify the drivers of microbial community succession and the composition of functional microbiota during cattle manure composting with Penicillium oxalicum. The results offer a theoretical framework for explaining microecological assembly during cattle manure composting with Penicillium oxalicum.

Abstract:Short-term composting of raw materials for preparing oyster mushroom cultivation media is widely used in China, and its microbial mechanism needs to be further studied. 11-days' peach sawdust-based composting was performed to evaluate material conversion and microbial succession using physicochemical analysis and 16S rRNA and ITS sequencing. Composting bacteria demonstrated much higher abundance than fungi. Firmicutes, Actinobacteriota, and Proteobacteria were the dominant bacterial phyla, while most of fungal species belonged to Ascomycota. Moisture was the key factor at the beginning, while total nitrogen, temperature, and lignin became main influencing factors for composting maturity. Actinobacteriota, Firmicutes, and Proteobacteria of bacterial phyla, Eurotiomycetes and Sordariomycetes of fungal classes involved in lignocellulosic degradation. Bacterial function prediction analysis showed that carbohydrate metabolism and amino acid metabolism were the main metabolic pathways. These results confer a better understanding of material and microbial succession during short-term composting and also provide valuable utilization in mushroom industry.

Abstract:Abstract Button mushrooms ( Agaricus bisporus ) are grown commercially on a specialized substrate that is usually prepared from wheat straw and poultry manure in a microbially-mediated composting process. The quality and yield of the mushroom crop depends critically on the quality of this composted substrate, but details of the microbial community responsible for compost production have only emerged recently. Here we report a detailed study of microbial succession during mushroom compost production (wetting, thermophilic, pasteurization/conditioning, spawn run). The wetting and thermophilic phases were characterized by a rapid succession of bacterial and fungal communities, with maximum diversity at the high heat stage. Pasteurization/conditioning selected for a more stable community dominated by the thermophilic actinomycete Mycothermus thermophilus and a range of bacterial taxa including Pseudoxanthomonas taiwanensis and other Proteobacteria. These taxa decreased during spawn run and may be acting as a direct source of nutrition for the proliferating Agaricus mycelium, which has previously been shown to use microbial biomass in the compost for growth. Comparison of bacterial communities at five geographically separated composting yards in south-eastern Australia revealed similarities in microbial succession during composting, although the dominant bacterial taxa varied among sites. This suggests that specific microbial taxa or combinations of taxa may provide useful biomarkers of compost quality and may be applied as predictive markers of mushroom crop yield and quality.

Abstract:The aim of the study was to explore the molecular dynamics and transformation pathways of dissolved organic matter (DOM) in sewage sludge (SS) during composting, and the DOM of raw material, material experiencing thermophilic phase and material collected from humification phase were characterized using electrospray ionization coupled with Fourier transform ion cyclotron resonance mass spectrometry. The results indicated that there were approximately 85% of aliphatic/proteins and 75% of carbohydrate preferentially decomposed in the thermophilic phase. Moreover, lignins/carboxylic-rich alicyclic molecules (CRAM) were the main N-containing substances evolved in the decomposition, which leading to a reduction of N/C ratio from 0.073 to 0.041. Whereas aliphatic acids and tryptophan in lignins/CRAM with high oxidizing capacities are preferentially decomposed in the thermophilic phase. As for maturity phase, the carbon of the newly generated compounds (belonging to lignins/CRAM and tannins), possessed an oxidation state that similar to sulfonates and sulfonamides, and these DOM are beneficial for the humic substances formation. Moreover, it was found that the newly formed N2Ox and N3Ox compounds had a more significant contribution to the double bond equivalent (DBE) of the compost, corresponding to 1.0 and 1.7 DBE, respectively. The results would help explore the understanding of DOM transformation and humification during SS composting in the microscopic molecular level.
