Abstract:Fingerprinting with molecular markers allows precise, objective and rapid variety identification. In this study, simple sequence repeat (SSR) markers were used to fingerprint the forty-eight main commercial rice cultivars under cultivation at present in Zhejiang Province, China, and identify indica and japonica subspecies including eight groups of closely related cultivars. Eighteen of the thirty-two SSR primer pairs were polymorphic and generated a total of 42 distinct reproducible bands with an average of 2.33 bands per primer pair. 41 (97.6%) of the 42 bands amplified were polymorphic. The number of polymorphic bands detected with each primer pair ranged from 1 to 4 with an average of 2.28 per primer pair. The polymorphic information content (PIC) values of each primer pair ranged from 0.10 to 0.50 with an average of 0.31. The UPGMA cluster analysis separated the 48 cultivars into two major groups. The first major cluster consisted of the 34 indica cultivars, and the leaving 14 japonica cultivars formed the second major cluster. Primer pair RM249 or RM250 was able to differentiate between indica and japonica subspecies, respectively. Most of the closely related cultivars were identified with the fingerprinting based on the polymorphic SSR primer pairs, apart from cultivars 'Xiushui 09' and 'Xiushui 114'. The results revealed a narrow genetic diversity among the forty-eight main commercial rice cultivars in Zhejiang Province of China, and combination of SSR with other marker systems might be a potential strategy for fingerprinting database development and authentification of rice cultivars in further study.

Abstract:Forty-one rice lines(39 aromatic rice lines from Taihu area and other areas of China and 2 indica rice restoring lines) were analyzed by using 13 simple sequence repeats(SSR) primer pairs selected from 40 SSRs of National Standard primer pairs that disperse on 12 chromosomes in rice.A total of 36 polymorphic bands were detected among 41 rice lines,thus the DNA fingerprint maps of the 41 rice lines were established.Clustering analysis showed that the genetic similarities among the 41 lines were above 0.58,while the genetic similarities among the aromatic rice lines were above 0.64.As expected,the result of clustering analysis basically reflected the genetic relatives based on the pedigree analysis.
Fingerprinting and Identification of Closely Related Wheat (triticum Aestivum L.) Cultivars Using Issr and Fluorescence-Labeled Tp-M13-Ssr Markers

Abstract:DNA based molecular markers allow precise, objective and rapid cultivar identification. In this study, five ISSR and two sets of fluorescence-labeled TP-M13-SSR markers were applied for discrimination of eight closely related wheat cultivars. Five ISSR primers revealed a total of 43 distinct reproducible bands, 29 (67.44%) of the 43 bands were polymorphic. The number of polymorphic bands detected by each ISSR primer ranged from 3 to 8 with an average of 4.8 per primer. One ISSR primer UBC 849 was able to identify all the eight wheat cultivars. The two sets of fluorescence-labeled TP-M13-SSR markers produced a total of 29 alleles with an average of 14.5 per locus in the eight wheat cultivars. All of the 29 alleles were polymorphic, and the numbers and sizes of alleles revealed were used for cultivar discrimination. Combination of the two sets of fluorescence-labeled TP-M13-SSR primers could distinguish all the eight closely related wheat cultivars. Finally, two fluorescence-labeled TP-M13-SSR markers successfully fingerprinted the eight closely related wheat cultivars. The result suggested that fluorescence-labeled TP-M13-SSR markers could be used as a potential and valuable method for fingerprinting and identification of wheat cultivars, and fluorescence-labeled TP-M13-SSR markers should be given priority in fingerprinting and identification of wheat cultivars compared with ISSR for its high-throughput and high accuracy. DNA fingerprinting of wheat cultivars can be expanded by additional cultivars and markers, and the data obtained can be used for cultivar protection.

Abstract:Background Restriction landmark genomic scanning (RLGS) is one of the most successfully applied methods for the identification of aberrant CpG island hypermethylation in cancer, as well as the identification of tissue specific methylation of CpG islands. However, a limitation to the utility of this method has been the ability to assign specific genomic sequences to RLGS spots, a process commonly referred to as "RLGS spot cloning." Results We report the development of a virtual RLGS method (vRLGS) that allows for RLGS spot identification in any sequenced genome and with any enzyme combination. We report significant improvements in predicting DNA fragment migration patterns by incorporating sequence information into the migration models, and demonstrate a median Euclidian distance between actual and predicted spot migration of 0.18 centimeters for the most complex human RLGS pattern. We report the confirmed identification of 795 human and 530 mouse RLGS spots for the most commonly used enzyme combinations. We also developed a method to filter the virtual spots to reduce the number of extra spots seen on a virtual profile for both the mouse and human genomes. We demonstrate use of this filter to simplify spot cloning and to assist in the identification of spots exhibiting tissue-specific methylation. Conclusion The new vRLGS system reported here is highly robust for the identification of novel RLGS spots. The migration models developed are not specific to the genome being studied or the enzyme combination being used, making this tool broadly applicable. The identification of hundreds of mouse and human RLGS spot loci confirms the strong bias of RLGS studies to focus on CpG islands and provides a valuable resource to rapidly study their methylation.
High Resolution Melting Curve Analysis: an Efficient Method for Fingerprinting of Hybrid Rice Cultivars and Their Parental Lines

Abstract:Rice (Oryza sativa L.) is one of the most important crops in the world. It is essential to develop an efficient method to build the fingerprinting database of commercial hybrid rice cultivars and their parental lines in seed market for rapid and unambiguous cultivar identification and seed purity analysis as new similar cultivars increasing yearly. The objective of this investigation were to fingerprint three commercial hybrid rice cultivars and their parental lines using SSR molecular markers to develop an efficient fingerprinting method for rice cultivar identification and seed purity analysis in agriculture production. Three methods, agarose gel electrophoresis, capillary electrophoresis and high resolution melting curve analysis were used to fingerprinting three hybrid F 1 rice cultivars and their parental lines. Out of the fourteen SSR primer pairs, nine primer pairs which produced stable, distinct and polymorphic amplifications as visualized on agarose gel were selected for capillary electrophoresis and high resolution melting curve analysis to compare their fingerprinting efficiency. Six (RM206, RM209, RM211, RM212, RM219, and RM297), four (RM72, RM209, RM212, and RM276) and six (RM190, RM206, RM211, RM212, RM219, and RM297) primer pairs were successfully used to fingerprint the three hybrid F1 rice cultivars, YLiangYou689, ZhuLiangYou06, and QianYou1, respectively. The result suggested that capillary electrophoresis and high resolution melting curve analysis could be used as potential, efficient and valuable methods for fingerprinting hybrid rice cultivars, and high resolution melting curve analysis should be given priority compared with capillary electrophoresis for its high accuracy and high efficiency.
Mapping of Quantitative Trait Loci Controlling Physico-chemical Properties of Rice Grains (oryza Sativa L.)

Abstract:Backcross inbred lines (BILs) derived from a cross of Nipponbare (japonica) / Kasalath (indica) // Nipponbare were used to identify quantitative trait loci (QTLs) controlling physico-chemical properties of rice grains such as amylose content (AC), alkali spreading score (ASS) and gel consistency (GC) by composite interval mapping over a period of two years. A total of 4 QTLs for AC were detected; qAC-5 and qAC-6 showed significant effects (hereafter referred to as "significant") in both years, and qAC-6 explained more than 80% of the phenotypic variance and was located in the wx region on the short arm of chromosome 6. The other 2 QTLs for AC with small additive effects were detected and were significant only in one year. Three QTLs for ASS were identified; qASS-6a and qASS-6b were significant in both years, and qASS-6a corresponded to a major gene located in the alk region on chromosome 6, while qASS-3 on chromosome 3 was significant only in one year. Five QTLs for GC were detected and all were significant only in one year. The lock of detection of major gene(s) for GC may be due to the fact that none of the parents were differentiated in terms of GC. These results showed that AC and ASS were mainly controlled by known gene loci, i.e., wx and alk, respectively, with modification by minor genes.
Concise Cascade Methods for Transgenic Rice Seed Discrimination Using Spectral Phenotyping

Abstract:Currently, the presence of genetically modified (GM) organisms in agro-food markets is strictly regulated by enacted legislation worldwide. It is essential to ensure the traceability of these transgenic products for food safety, consumer choice, environmental monitoring, market integrity, and scientific research. However, detecting the existence of GM organisms involves a combination of complex, time-consuming, and labor-intensive techniques requiring high-level professional skills. In this paper, a concise and rapid pipeline method to identify transgenic rice seeds was proposed on the basis of spectral imaging technologies and the deep learning approach. The composition of metabolome across 3 rice seed lines containing the cry1Ab/cry1Ac gene was compared and studied, substantiating the intrinsic variability induced by these GM traits. Results showed that near-infrared and terahertz spectra from different genotypes could reveal the regularity of GM metabolic variation. The established cascade deep learning model divided GM discrimination into 2 phases including variety classification and GM status identification. It could be found that terahertz absorption spectra contained more valuable features and achieved the highest accuracy of 97.04% for variety classification and 99.71% for GM status identification. Moreover, a modified guided backpropagation algorithm was proposed to select the task-specific characteristic wavelengths for further reducing the redundancy of the original spectra. The experimental validation of the cascade discriminant method in conjunction with spectroscopy confirmed its viability, simplicity, and effectiveness as a valuable tool for the detection of GM rice seeds. This approach also demonstrated its great potential in distilling crucial features for expedited transgenic risk assessment.

Abstract:Rice milling quality is the final part of grain yield making it fit for eating and a complex trait that remains poorly understood genetically. Three components of rice milling quality, i.e. brown rice rate, milled rice rate and head rice rate and related rice grain shape traits were genetically dissected by the QTL mapping approach using a set of 231 random rice introgression lines and 160 SSR markers. A total of 10 genomic regions were found to be associated with rice grain shape and milling quality traits. Of these, one major QTL on chromosome 7 had large effects on rice grain shape and milling quality and was detected consistently in several related populations of rice, which offers an opportunity for marker-aided improvement of rice milling quality and QTL cloning.
Detection and Fine Mapping of Two Quantitative Trait Loci for Partial Resistance to Stripe Virus in Rice (oryza Sativa L.)

Abstract:Rice stripe virus (RSV) is one of the most destructive pathogens of rice (Oryza sativa L.) in East Asia. Development of resistant varieties offers a more economical and efficient way to control this disease. In the present study, tests using four inoculation methods were used on 85 backcross inbred lines of Sasanishiki (japonica)/Habataki (indica) to map quantitative trait loci (QTL) conferring resistance to RSV. One QTL on chromosome 3 and two on chromosome 11 were detected, jointly explaining 18–47 % of the trait variance. The QTL (qSTV11 HAB -1 and qSTV11 HAB -2) on chromosome 11 were closely linked, and mapped in the intervals G257-RM457 and RM457-RM187, respectively. The stabilities of qSTV11 HAB -1 and qSTV11 HAB -2 were validated using a set of 38 established chromosome segmental substitution lines. The two QTL, when combined, showed higher resistance than either of them alone in both field and mass inoculation tests, indicating additivity. Fine mapping of the two genes was carried out using 147 recombined F2:3 lines selected from 2,750 secondary F2 plants of the cross Sasanishiki/SL437. Four SSR (simple sequence repeat) and eight InDel (insertion–deletion) markers newly developed to fine-map the two loci. According to the Nipponbare genomic sequence, qSTV11 HAB -1 was localized to a 333.2-kb interval which was about 230 kb from the well-known Stvb-i. The other locus, qSTV11 HAB -2, which appears to be a new QTL for RSV resistance, was delimited to a 203.9-kb region. Four flanking markers (R15, RM209, R69 and R73) can be used in marker-assisted selection. These results provide an opportunity for map-based cloning of qSTV11 HAB -1 and qSTV11 HAB -2, thereby promoting the breeding program of RSV resistance.
Rapid Prediction of Head Rice Yield and Grain Shape for Genome-Wide Association Study in Indica Rice

Abstract:Rice milling and appearance qualities are the main determinants of market price of the milled rice, so great breeding efforts have been directed to improve the milling and appearance quality. The success of breeding efforts depends on the accurate and rapid phenotyping of the quality traits in early generations. This study was conducted to first validate the effectiveness of the PaddyCheck to measure head rice yield (HRY) and paddy grain length of 40 indica rice cultivars. The results indicated that the PaddyCheck data had positively correlated with the lab methods of HRY (r = 0.81**) and grain length (r = 0.97**). An association panel including 281 indica rice accessions was phenotyped with the PaddyCheck and the data were used for genome-wide association study (GWAS) to identify quantitative trait locus (QTL) for milling and appearance quality. A total of nine QTLs were identified, among which the major genes GS3 and qSW5 were identified for grain length and width, respectively. Furthermore, a novel QTL on short arm of chromosome 6 was identified for HRY. Our study indicated that PaddyCheck measurement was accurate and effective, and could be applied in rice breeding for improvement of grain shape and milling quality. The nine QTLs identified in indica rice could be used in marker assisted selection in rice breeding programs.
Genome-wide Identification of R Genes and Exploitation of Candidate RGA Markers in Rice

Abstract:By scanning the whole genomic sequence of japonica rice using 45 known plant disease resistance (R) genes, we identified 2119 resistance gene homologs or analogs (RGAs) and verified that RGAs are not randomly distributed but tend to cluster in the rice genome. The RGAs were classified into 21 families according to their functional domain based on Hidden Markov model (HMM). By comparing the RGAs of japonica rice with the whole genomic sequence of indica rice, we found 702 RGAs allelic between the two subspecies and revealed that 671 (95.6%) of them have length difference (InDels) in their genomic sequences (including coding and non-coding regions) between the two subspecies, suggesting that RGAs are highly polymorphic between the two subspecies in rice. We also exploited 402 PCR-based and co-dominant candidate RGA markers by designing primer pairs on the regions flanking the InDels and validating them via e-PCR. The length differences of the candidate RGA markers between the two subspecies are from 1 to 742 bp, with an average of 10.26 bp. Rapid and Reliable Identification of Rice Genomes by RFLP Analysis of PCR-amplified Adh Genes

Abstract:The rice genus (Oryza L.) consists of 24 species with 10 recognized genome types. With the realization of many useful genes in species of wild rice, continuous efforts have been made to understand their genomic composition and relationships. However, the identification of rice genomes has often been difficult owing to complex morphological variation and formation of allotetraploids. Here we propose a rapid and reliable method for identifying rice genomes based on the restriction sites of PCR-amplified Adh genes. The experimental procedure was as follows: (i) amplify a portion of Adh1 and Adh2 genes with the locus-specific PCR primers; (ii) digest PCR products with restriction enzymes that distinguish different genomes; and (iii) run the digested products on 1.4% agarose gel, and photograph. Using various combinations of restriction digestion of the two Adh genes, all of the rice genomes can be identified.
Preliminary Studies on Resistant Starch-linked SSR Marker in Rice

Abstract:Four sets of simple sequence repeat (SSR) primers, RM72 and RM547 on chromosome 8, and RM217 and RM225 on chromosome 6 were found to linked with resistant starch (RS) content in rice by using two of separated F2 generations derived from the crosses of high-RS mutant RS111 (Oryza sativa indica) to cv II-32B with intermediate amylose content rice (Oryza sativa indica rice) and to Yixiang B (Oryza sativa japonica rice) with low amylase content, respectively. In the F2 generation of II-32B/RS111, both of SSR primers RM72 and RM547 were closely linked to the contents of RS and amylose, and the amounts of RS and amylose were significantly different at 1% level among three types of genotypes such as low-parent type, heterozygote, high-parent type. In the F2 population of Yixiang B/RS111, plants with low RS content could be identified with SSR primer RM217 and RM225, and the contents of RS between heterozygote and high-parent type were significantly different at 0.05 levels when identified by SSR marker RM225.
Analysis of SSR Polymorphism by Genome-Scale Comparing Between Varieties in Rice

Abstract:One thousand four hundred and fifty three loci were identified the same as in two rice varieties, indica rice 93-11 and japonica rice Nipponbare, by using bioinformatics tools based on 6655 sequences released by Monsanto enterprise which consisted of perfect repeats flanked by 100 bp on either side of the simple sequence repeat (SSR). Among those sequence hits, 1449 and 1451 SSRs were detected in 93-11 and Nipponbare, respectively. Among those, 371 SSRs had the same repeat units and the same repeat count, while 804 SSRs had the same special motifs with different repeat counts. In addition, in the same repeat units with different repeat counts SSR class,di-nucleotide SSRs were the most abundant, occupying 62.94% identified, while penta- and hexa-nucleotide SSRs were the least frequent. Polymorphism of SSR between two varieties in the collinear region were identified, revealing that new SSR markers could be developed for the further research of the genetic variation and genome analysis of the two varieties.
Screening of a RAPD Marker Tightly Linked to Co Gene in Apple and the SCAR Marker Conversion.

Abstract:A DNA marker linked to the columnar gene (Co) in apple (Malus domestica) was explored based on the population of 105 progenies of 'Spur Fuji' x 'Telamon' by bulk segregant analysis (BSA) and Random Amplified Polymorphic DNA (RAPD) technique. A total of 300 random primers were screened and a RAPD marker (S1142(682)) closely linked to Co gene (2.86 cM) was identified and then sequenced. Four specific PCR primers (two forward primers and two reverse primers) were designed,and the products of SCAR-PCR indicated that all the four pairs of primers could amplify polymorphic bands between columnar and non-columnar traits, so any of them could serve as the specific SCAR primers. One pair of these specific primers was chosen to amplify each individual in the population, and the result showed that the co-segregation pattern of this SCAR marker and Co gene was the same as that of the RAPD marker. Furthermore, it was found that the nucleotide sequence of the RAPD marker fragment contained an open reading frame (ORF) that could encode 68 deduced amino acid residues at the position of +45 - +251.
Identification of Rice Seed-Derived Fusarium Spp. and Development of LAMP Assay Against Fusarium Fujikuroi

Abstract:Fusarium species are important seedborne pathogens that cause rice bakanae disease (RBD). In this study, 421 strains were isolated from 25 rice samples collected from Zhejiang, Anhui, and Jiangxi provinces of China. Furthermore, 407 isolates were identified as F. fujikuroi (80.05% isolation frequency), F. proliferatum (8.31%), F. equiseti (5.94%), F. incarnatum (2.61%), F. andiyazi (0.95%), and F. asiaticum (0.48%) based on morphology and translation elongation factor 1-alpha (TEF1-α) gene. Phylogenetic analysis of combined sequences of the RNA polymerase II largest subunit (RPB1), RNA polymerase II second largest subunit (RPB2), TEF1-α gene, and ribosomal DNA (rDNA) internal transcribed spacer (ITS) showed that 17 representative strains were attributed to six species. Pathogenicity tests showed that representative isolates possessed varying ability to cause symptoms of bakanae on rice seedlings. Moreover, the seed germination assay revealed that six isolates had different effects, such as inhibition of seed germination, as well as seed and bud rot. The loop mediated isothermal amplification (LAMP)-based assay were developed for the detection of F. fujikuroi. According to sequences of desaturase-coding gene promoter, a species-specific marker desM231 was developed for the detection of F. fujikuroi. Sequence-tagged sites and low-cost DNA markers for rice

Abstract:Sequence-tagged sites (STSs) facilitate the conversion of a genetic map into a physical map, provide a common basis for the comparison of diverse types of mapping data, are stored and disseminated as electronic data, and are amplified from genomic DNA by polymerase chain reaction (PCR). STSs find application as DNA markers in breeding programs and germplasm management because they offer speed, convenience, reliability, and low cost in genomic analysis, but these applications are currently limited by the small number of STSs available. We report here the terminal sequencing of 354 DNA markers of the Cornell-IRRI genetic map of rice and the conversion of 100 of them into STSs by synthesis of pairs of PCR primers. PCR was used to amplify the corresponding loci from genomic DNA of IR36 (indica), Taichung 65 (japonica), and Oryza longistaminata (AA genome wild species). More than half of the RZ clones amplified DNA segments that were 0.1-2.0 kbp larger than expected, presumably because of the presence of introns. Amplicon length polymorphisms were detected between O. sativa and O. longistaminata for about one quarter of the clones. The applications of STSs are illustrated by reference to 1) DNA marker-aided selection for pyramiding of bacterial blight resistance genes, 2) breeding for gall midge resistance, 3) monitoring the inheritance of transgenes, and 4) analysis of genetic variation of AA genome wild species.
Genome-Wide Investigation of Intron Length Polymorphisms and Their Potential As Molecular Markers in Rice (oryza Sativa L.)

Abstract:Intron length polymorphisms (ILPs) have been used as genetic markers in some studies. However, a systematic investigation and large-scale exploitation of ILP markers has not been reported. In this study, we performed a genome-wide search of ILPs between two subspecies (indica and japonica) in rice using the draft genomic sequences of cultivars 93-11 (indica) and Nipponbare (japonica) and 32 127 full-length cDNA sequences of Nipponbare obtained from public databases. We identified 13 308 putative ILPs. Based on these putative ILPs, we developed 5811 candidate ILP markers via electronic-PCR with primers designed in flanking exons. We further conducted experiment to verify the candidate ILP markers. Out of 215 candidate ILP markers tested on 93-11, Nipponbare and their hybrid, we successfully exploited 173 codominant ILP markers. Further analyses on 10 rice accessions showed that these ILP markers were widely applicable and most (71.1%) exhibited subspecies specificity. This feature suggests that ILPs would be useful for the studies of genome evolution and inter-subspecies heterosis and for cross-subspecies marker-assisted selection in rice. In addition, by testing 51 pairs of the ILP primers on five Gramineae plants and three dicot plants, we found another desirable characteristic of rice ILP markers that they have high transferability to other plants.
Competitive amplification of differentially melting amplicons facilitates efficient genotyping of photoperiod- and temperature-sensitive genic male sterility in rice

Abstract:Genic male sterility conditioned by either photoperiod (PGMS) or temperature (TGMS) is the key trait that has enabled the establishment of the two-line hybrid rice ( Oryza sativ a L.) system. The PGMS trait is known to result from a C→G mutation in a long noncoding RNA gene ( lncR ) and the TGMS from a premature stop codon mutation (TC/GC→TA) in an RNase Z gene ( RNZ ). To develop an efficient genotyping method capable of distinguishing all potential genotypes for the loci of lncR and RNZ , the present study explored the capacity of four approaches in high-resolution melting (HRM) curve analysis, viz. amplicon scanning, amplicon scanning with pre-PCR addition of mutant DNA template or inclusion of an unlabeled oligonucleotide probe, and melting analysis by competitive amplification of differentially melting amplicons (CADMA). The former three approaches were demonstrated to be able to differentiate only a few genotypes; in contrast, CADMA was shown to be able to discriminate all possible genotypes of both genes. For the lncR locus, HRM curves of three possible genotypes (PGMS, wild-type line and their hybrid) had peak fluorescence differences (Δ F s) of ~0.075 to ~0.20, significantly greater than the threshold (>0.05) for differentiation. For the RNZ locus, the five genotypes that would be of interest to breeders and seed technologists were separated according their HRM curves with Δ F s > ~0.1 between any two genotypes. The usefulness of the CADMA-based approach was further validated by analyzing a number of uncharacterized genotypes including P/TGMS lines, F1 hybrid seeds and F2 plants derived from crosses of P/TGMS lines with wild-type lines. Taken together, the present study proved the usefulness of CADMA in plant genotyping and established a CADMA-based HRM analysis method for high-throughput P/TGMS genotyping, which can be applied not only to marker-assisted selection of PGMS and TGMS rice but also to seed purity testing in the two-line hybrid rice system.
