Abstract:When plotted in linear transformations of the Michaelis-Menten equation, ion uptake in plants has been shown to be multiphasic, i.e. to be represented by a series of straight lines separated by discontinuous transitions (Nissen 1971, 1974, 1991, 1996). Reanalysis of data for other transport, binding and enzyme systems has also given such kinetics (Nissen and Mart\'in-Nieto 1998). Recently, such profiles have been found for a variety of biological as well as non-biological processes and phenomena, including activation of ion channels, binding, pH, folding/unfolding, effects of various interactions and chain length (Nissen 2015a,b, Nissen 2016a-d). These biological and nonbiological processes have little in common beyond the ions involved. Here I show that the multiphasic property seen in so many systems is present in the fundamental physical properties of the ion themselves. The characteristics of multiphasic profiles have now also been found in profiles for activities of ions in simple inorganic solutions, indicating that they are somehow causing the multiphasic profiles in more complex systems. A set of extensive and precise data (Lee et al. 2002) for the activities of the biologically very important ions Na+, K+ and Cl- (in NaCl and KCl) at four different temperatures (15, 25, 35 and 45oC) will be reanalyzed in the present paper. The activities of NaBr and KBr will be plotted in a forthcoming paper. Extensive data for these and other ion activities Wilczek-Vera et al. (2004) can also be precisely represented by multiphasic profiles (in preparation).

Abstract:The preceding paper (Nissen 2017) shows multiphasic profiles, straight lines separated by discontinuous transitions, for the ion activities of NaCl and KCl at 15, 25, 35 and 45oC based on very precise tabular data of Lee et al. (2002). In addition, references are given to previous findings of multiphasic profiles for a variety of processes and phenomena, starting with the uptake of sulfate by roots and leaf slices of barley (Nissen 1971). In a continuation, the present paper shows multiphasic profiles for the ion activities of NaBr and KBr for data also from Lee et al. (2002).

Multiphasic pH profiles for the reaction of tris-(hydroxymethyl)-aminomethane with phenyl esters

Abstract:Reanalysis of data (Bruice and York 1961) for the pH dependences of the calculated apparent second-order rate constants (k2) for the reaction of tris-(hydroxymethyl)-aminomethane (TRIS) with phenyl esters reveals that the pH profiles are consistently much better represented as multiphasic, i.e. as a series of straight lines separated by discontinuities in the form of sharp breaks or noncontiguities (jumps), than by the continuous function used by the authors. For p-nitrophenyl acetate, m-nitrophenyl acetate, p-chlorophenyl acetate and phenyl acetate, the profiles are best represented as multiphasic in plots of log k2 vs. pH, whereas the profile for p-methylphenyl acetate is only multiphasic in a plot of k2 vs. pH. Data for the pseudo-first-order rate constants (kobs) give multiphasic pH profiles with patterns identical or very similar to those for k2. Extensive reanalyses of data for a wide variety of enzymatic and non-enzymatic reactions show, similarly, that pH profiles are in general better represented as multiphasic than as curvilinear.

Abstract:In a structural analysis of the proteasome activator PafE in Mycobacterium tuberculosis, the binding of the activator or shorter constructs to the 20S proteasome core particle (20S CP) or derivatives was measured by isothermal titration calorimetry (Bai et al. Proc Natl Acad Sci USA 113: E1983-E1992. 2016). The data were fitted by the authors by nonlinear least squares to give curvilinear profiles that, at least in part, appear to fit the data very well. However, reanalysis of the data shows that the profiles are much better (P < 0.001) represented as multiphasic, i.e. by a series of straight lines separated by discontinuous transitions, often in the form jumps, than by the conventional curvilinear profiles.

Abstract:Correct interpretation of electrochemical impedance spectroscopy (EIS) data is bound to the linearity and stationarity of the measurement. Current-voltage traces, also known as Lissajous figures for EIS measurements, contain valuable information regarding the linearity and the stationarity of the obtained data. Here, the behavior of the Lissajous figures is analyzed for various scenarios. The Lissajous analysis is shown to be helpful in the determination of the linearity and the stationarity of the data, especially for situations where Kramers-Kronig compatibility tests fail. The averaging of the Lissajous is shown to change the EIS results for non-linear and non-stationary systems. Further, the analysis of the Lissajous figures in the frequency domain by means of Fourier transforms is found to be very helpful in differentiating between the non-linear and the non-stationary behaviors in the obtained data. The effect of averaging the Lissajous figures is also shown to make a difference when the system is non-stationary.

Abstract:The report of an IUPAC Task Group, formed in 2011 on "Intensities and line shapes in high-resolution spectra of water isotopologues from experiment and theory" (Project No. 2011-022-2-100), on line profiles of isolated high-resolution rotational-vibrational transitions perturbed by neutral gas-phase molecules is presented. The well-documented inadequacies of the Voigt profile (VP), used almost universally by databases and radiative-transfer codes, to represent pressure effects and Doppler broadening in isolated vibrational-rotational and pure rotational transitions of the water molecule have resulted in the development of a variety of alternative line-profile models. These models capture more of the physics of the influence of pressure on line shapes but, in general, at the price of greater complexity. The Task Group recommends that the partially Correlated quadratic-Speed-Dependent Hard-Collision profile should be adopted as the appropriate model for high-resolution spectroscopy. For simplicity this should be called the Hartmann--Tran profile (HTP). The HTP is sophisticated enough to capture the various collisional contributions to the isolated line shape, can be computed in a straightforward and rapid manner, and reduces to simpler profiles, including the Voigt profile, under certain simplifying assumptions.

Poisson-Fermi Modeling of Ion Activities in Aqueous Single and Mixed Electrolyte Solutions at Variable Temperature

Abstract:The combinatorial explosion of empirical parameters in tens of thousands presents a tremendous challenge for extended Debye-Hückel models to calculate activity coefficients of aqueous mixtures of most important salts in chemistry. The explosion of parameters originates from the phenomenological extension of the Debye-Hückel theory that does not take steric and correlation effects of ions and water into account. In contrast, the Poisson-Fermi theory developed in recent years treats ions and water molecules as nonuniform hard spheres of any size with interstitial voids and includes ion-water and ion-ion correlations. We present a Poisson-Fermi model and numerical methods for calculating the individual or mean activity coefficient of electrolyte solutions with any arbitrary number of ionic species in a large range of salt concentrations and temperatures. For each activity-concentration curve, we show that the Poisson-Fermi model requires only three unchanging parameters at most to well fit the corresponding experimental data. The three parameters are associated with the Born radius of the solvation energy of an ion in electrolyte solution that changes with salt concentrations in a highly nonlinear manner.

Abstract:Ionic conductivities in crystal lattices often obey the Meyer‐Neldel Rule, that is, the entropy‐enthalpy compensation. In closely related materials, the ionic conductivities showing different activation energies intersect on the Arrhenius plot, at an isokinetic temperature. Here, the physical significance and applicability of is compensation effect in fast ionic conductors are discussed, and the methods for determining the isokinetic temperature. Ion transport in crystalline solids is an essential process for many electrochemical energy converters such as solid‐state batteries and fuel cells. Empirical data have shown that ion transport in crystal lattices obeys the Meyer‐Neldel Rule (MNR). For similar, closely related materials, when the material properties are changed by doping or by strain, the measured ionic conductivities showing different activation energies intersect on the Arrhenius plot, at an isokinetic temperature. Therefore, the isokinetic temperature is a critical parameter for improving the ionic conductivity. However, a comprehensive understanding of the fundamental mechanism of MNR in ion transport is lacking. Here the physical significance and applicability of MNR is discussed, that is, of activation entropy‐enthalpy compensation, in crystalline fast ionic conductors, and the methods for determining the isokinetic temperature. Lattice vibrations provide the excitation energy for the ions to overcome the activation barrier. The multi‐excitation entropy model suggests that isokinetic temperature can be tuned by modulating the excitation phonon frequency. The relationship between isokinetic temperature and isokinetic prefactor can provide information concerning conductivity mechanisms. The need to effectively determine the isokinetic temperature for accelerating the design of new fast ionic conductors with high conductivity is highlighted.

Ion and polymer dynamics in polymer electrolytes PPO-LiClO4: insights from NMR line-shape analysis

Abstract:We investigate ion and polymer dynamics in polymer electrolytes PPO-LiClO4 performing 2H and 7Li NMR line-shape analysis. Comparison of temperature dependent 7Li and 2H NMR spectra gives evidence for a coupling of ion and polymer dynamics. 2H NMR spectra for various salt concentrations reveal a strong slow down of the polymer segmental motion when the salt content is increased. The 2H NMR line shape further indicates that the segmental motion is governed by dynamical heterogeneities. While the width of the distribution of correlation times G(log tau) is moderate for low and high salt content, an extremely broad distribution exists for an intermediate salt concentration 15:1 PPO-LiClO4. For the latter composition, a weighed superposition of two spectral components, reflecting the fast and the slow polymer segments of the distribution, describes the 2H NMR line shape over a broad temperature range. Analysis of the temperature dependent relative intensity of both spectral components indicates the existence of a continuous rather than a discontinuous distribution G(log tau). Such continuous distribution is consistent with gradual fluctuation of the local salt concentration and, hence, of the local environments of the polymer segments, whereas it is at variance with the existence of large salt-depleted and salt-rich domains featuring fast and slow polymer dynamics, respectively. Finally, for all studied mixtures PPO-LiClO4, the 2H NMR line shape strongly depends on the echo delay in the applied echo-pulse sequence, indicating that the structural relaxation of the polymer segments involves successive rotational jumps about small angles gamma<20 degree.

2D Li$^{\bf +}$ ionic hopping in Li$_{\bf 3}$InCl$_{\bf 6}$ as revealed by diffusion-induced nuclear spin relaxation

Abstract:Ternary Li halides, such as Li$_3$MeX$_6$ with, e.g., Me = In, Sc, Y and X = Cl, Br, are in the center of attention for battery applications as these materials might serve as ionic electrolytes. To fulfill their function, such electrolytes must have an extraordinarily high ionic Li$^+$ conductivity. Layer-structured Li$_3$InCl$_6$ represents such a candidate; understanding the origin of the rapid Li$^+$ exchange processes needs, however, further investigation. Spatially restricted, that is, low-dimensional particle diffusion might offer an explanation for fast ion dynamics. It is, however, challenging to provide evidence for 2D diffusion at the atomic scale when dealing with polycrystalline powder samples. Here, we used purely diffusion-induced $^7$Li nuclear magnetic spin relaxation to detect anomalies that unambiguously show that 2D Li diffusion is chiefly responsible for the dynamic processes in a Li$_3$InCl$_6$ powder sample. The change of the spin-lattice relaxation rate $1/T_1$ as a function of inverse temperature $1/T$ passes through a rate peak that is strictly following asymmetric behavior. This feature is in excellent agreement with the model of P. M. Richards suggesting a logarithmic spectral density function $J$ to fully describe 2D diffusion. Hence, Li$_3$InCl$_6$ belongs to the very rare examples for which 2D Li$^+$ diffusion has been immaculately verified. We believe that such information help understand the dynamic features of ternary Li halides.

Oxidation Potential of 2,6-Dimethyl-1,4-dihydropyridine Derivatives Estimated by Structure Descriptors

Abstract:Linear relationships, expressing the electrochemical properties of molecules as functions of structure, give insight into the associated electrochemical process and are a tool for prediction. Many biological activities rely on water-based dissociation, making electrochemical properties a bridge between structure and activity. Motivated by a previous study, a replica is made here on a different dataset in order to validate/invalidate the previously reported results. There are several methods for obtaining structure-based descriptors. Some of the methods have been devised to account for molecular topology, some to account for molecular geometry, and others to account for both. Two methods are involved here to derive structure-based descriptors and further obtain structure–property relationships (FMPI and ChPE). In order to express structure descriptors, both FMPI and ChPE express first the topology of the molecule, using the heavy atoms identity matrix and the heavy atoms adjacency matrix, both square symmetric matrices in the belief that symmetry is one major factor of molecular stability. A set of 2,6-dimethyl-1,4-dihydropyridine derivatives with oxidation peak potentials and coulometrically determined number of electrons experimental data is subjected to the search for structure–activity relationships. Even if the 2,6-dimethyl-1,4-dihydropyridine is a symmetric compound (of Cs point group), their derivatives are generally not symmetric (9 out of 24 are asymmetric). The dataset is subjected to descriptive and inferential statistics in order to filter out the most relevant structure–activity relationship. The geometry is built using three levels of theory (one from molecular mechanics and two others from density functionals, of which one accounts for the interaction with water as solvent). One challenge of picking one out of two reported measured values is dealt with by calculating the likelihood associated with the two choices. Relevant structure–activity models are extracted and discussed. The use of in vivo (in water, SM8 model) models in geometry optimization (from MMFF94 and B3LYP and to M06 + Water SM8) results in a precision gain, but this is, in most of the cases, not statistically significant, and this can be considered a negative result.

Statistical theory of individual activity coefficients of electrolytes including multiple ionic charges

Abstract:In previous work we developed a new statistical method for calculating the individual activities of ions including the association of ions. Here we study multi-particle electrostatic interactions connected within higher cluster integrals and identify the ionization constants of the mass action law of associating ion clusters. In contrast to Bjerrum and Fuoss, our concept of association is not based on spatial criteria, but instead on the strength of interaction measured in powers of the Bjerrum parameter ($e^2 / D_0 k_{\text{B}} T a$ ; $a$ is contact) and defined by asymptotic properties of the cluster integrals. For ion pair formation our mass action constant is the classical counterpart of Planck's famous hydrogenic partition function. As a rule, the new association constants are smaller than traditional expressions, e.g., by Fuoss and Kraus, in the interesting regions of interaction parameters about fifty percent. Several examples including CaCl$_2$, MgCl$_2$, Na$_2$SO$_4$, K$_2$SO$_4$, LaCl$_3$ and a model of seawater are studied. For several associating electrolytes and seawater, reasonable agreement with experiments and Monte Carlo results is achieved.

Distribution (function) of relaxation times, successor to complex nonlinear least squares analysis of electrochemical impedance spectroscopy?

Abstract:Abstract Electrochemical impedance spectroscopy (EIS) and complex nonlinear least squares (CNLS) analysis with an equivalent circuit (EqC) has been the standard research tool in Solid State Electrochemistry for many decades. With an ever increasing interest in the development of energy related materials with complex structures, the impedance spectra are becoming too complex for a simple CNLS-analysis. Inversion of the data from the frequency domain to a distribution function of relaxation times (DFRT), i.e. the τ-domain, has shown to present a better separation and visualization of the underlying electrochemical processes. These are presented by peaks with characteristic time constants that are associated with the separate processes. Hence, the interest in EIS-analysis with inversion to a DFRT has rapidly gained attention over the last decennia. In this contribution a brief review of the applications and limitations of the DFRT procedure is presented. Some examples from the field of solid oxide fuel cells (SOFC) and Li-ion based battery research are discussed. When possible a comparison is made between the exact DFRT (derived from known DFRT expressions) and three inversion methods: Fourier Transform (FT), Tikhonov Regularization and a recently developed multi-(RQ) CNLS-fit: ‘ m (RQ)fit’. It is shown that the three differently derived DFRT’s can differ significantly, while the impedances reconstructed from the DFRT with the inverse process show a quite good match with the original data.

Abstract:Mass spectrometry is frequently used to determine protein complex topology. By combining in-solution and gas-phase dissociation measurements, information can be indirectly inferred about the original composition of the protein complex. Although the mechanisms behind gas-phase complex dissociation are becoming more established, protein complex dissociation is not always predictable. Here, we looked into the effect of the protein subunits pI on complex dissociation. We chose two structurally similar, hexameric protein complexes that consist of a ring of alternating alpha and beta subunits. For one complex, allophycocyanin, the alpha and beta subunits are structurally similar, almost identical in mass, but have distinct pIs. In contrast, the other complex, phycoerythrin, is structural similar to allophycocyanin, yet the subunits have identical pIs. As predicted based on the structural arrangement, dissociation of phycoerythrin resulted in the observation of both the alpha and beta monomeric subunits in the mass spectrometer. However, for allophycocyanin, the results differed dramatically, with only the alpha monomeric subunit being detected upon gas-phase dissociation. Together, the results highlighted the importance of considering the isoelectric points of individual subunits within a protein complex when using tandem mass spectrometry data to elucidate protein complex topology.

Nernst Equilibrium, Rectification, and Saturation: Insights into Ion Channel Behavior

Abstract:The dissipation of electrochemical gradients through ion channels plays a central role in biology. Herein we use voltage responsive kinetic models of ion channels to explore how electrical and chemical potentials differentially influence ion transport properties. These models demonstrate how electrically driven flux is greater than the Nernstian equivalent chemically driven flux, yet still perfectly cancels when the two gradients oppose each other. We find that the location and relative stability of ion binding sites dictates rectification properties by shifting the location of the most voltage sensitive transitions. However, these rectification properties invert when bulk concentrations increase relative to the binding site stabilities, moving the rate limiting steps from uptake into a relatively empty channel to release from an ion-blocked full channel. Additionally, the origin of channel saturation is shown to depend on the free energy of uptake relative to bulk concentrations. Collectively these insights provide framework for interpreting and predicting how channel properties manifest in electrochemical transport behavior.

Energetics of Multi-Ion Conduction Pathways in Potassium Ion Channels

Abstract:Potassium ion channels form pores in cell membranes, allowing potassium ions through while preventing the passage of sodium ions. Despite numerous high-resolution structures, it is not yet possible to relate their structure to their single molecule function other than at a qualitative level. Over the past decade, there has been a concerted effort using molecular dynamics to capture the thermodynamics and kinetics of conduction by calculating potentials of mean force (PMF). These can be used, in conjunction with the electro-diffusion theory, to predict the conductance of a specific ion channel. Here, we calculate seven independent PMFs, thereby studying the differences between two potassium ion channels, the effect of the CHARMM CMAP forcefield correction, and the sensitivity and reproducibility of the method. Thermodynamically stable ion-water configurations of the selectivity filter can be identified from all the free energy landscapes, but the heights of the kinetic barriers for potassium ions to move through the selectivity filter are, in nearly all cases, too high to predict conductances in line with experiment. This implies it is not currently feasible to predict the conductance of potassium ion channels, but other simpler channels may be more tractable.

Abstract:Differences in activation energies of solid ion conductors as measured by different techniques can be either considered a consequence of experimental uncertainty or a valuable source of information about the local ion transport mechanism. Here it is suggested that an in-situ combination of solid-state nuclear magnetic resonance (NMR) and electrochemical impedance spectroscopy (EIS) helps to differentiate these two cases because the sample preparation and thermal history are then identical for the NMR and EIS measurement. To this end, an in-situ NMR-EIS probe head is developed, calibrated and its performance is tested on the lithium-ion conductor Li8SnO6. For validation, the results were compared to carefully conducted ex-situ measurements. The differences in activation energies as observed by NMR and EIS experiments could in this case be confirmed and rationalized by comparison to results from nudged elastic band calculation using density functional theory under periodic boundary conditions.

Abstract:Linear and nonlinear dielectric responses of solutions of intrinsically disordered proteins (IDPs) were analyzed by combining molecular dynamics simulations with formal theories. A large increment of the linear dielectric function over that of the solvent is found and related to large dipole moments of IDPs. Abstract:The lithium-ion transport mechanism in 0.7Li(CB(9)H(10))-0.3Li(CB(11)H(12)) complex hydride solid electrolyte was studied over a wide time-scale (ns-ms) by choosing appropriate techniques for assessing ionic motion on the desired time-scale using nuclear magnetic resonance (NMR) relaxation, AC impedance, and pulsed field gradient-NMR (PFG-NMR) measurements.
