Abstract:While all organisms on Earth descend from a common ancestor, there is no consensus on whether the origin of this ancestral self-replicator was a one-off event or whether it was only the final survivor of multiple origins. Here we use the digital evolution system Avida to study the origin of self-replicating computer programs. By using a computational system, we avoid many of the uncertainties inherent in any biochemical system of self-replicators (while running the risk of ignoring a fundamental aspect of biochemistry). We generated the exhaustive set of minimal-genome self-replicators and analyzed the network structure of this fitness landscape. We further examined the evolvability of these self-replicators and found that the evolvability of a self-replicator is dependent on its genomic architecture. We studied the differential ability of replicators to take over the population when competed against each other (akin to a primordial-soup model of biogenesis) and found that the probability of a self-replicator out-competing the others is not uniform. Instead, progenitor (most-recent common ancestor) genotypes are clustered in a small region of the replicator space. Our results demonstrate how computational systems can be used as test systems for hypotheses concerning the origin of life.

Life Before Earth

Abstract:An extrapolation of the genetic complexity of organisms to earlier times suggests that life began before the Earth was formed. Life may have started from systems with single heritable elements that are functionally equivalent to a nucleotide. The genetic complexity, roughly measured by the number of non-redundant functional nucleotides, is expected to have grown exponentially due to several positive feedback factors: gene cooperation, duplication of genes with their subsequent specialization, and emergence of novel functional niches associated with existing genes. Linear regression of genetic complexity on a log scale extrapolated back to just one base pair suggests the time of the origin of life 9.7 billion years ago. This cosmic time scale for the evolution of life has important consequences: life took ca. 5 billion years to reach the complexity of bacteria; the environments in which life originated and evolved to the prokaryote stage may have been quite different from those envisaged on Earth; there was no intelligent life in our universe prior to the origin of Earth, thus Earth could not have been deliberately seeded with life by intelligent aliens; Earth was seeded by panspermia; experimental replication of the origin of life from scratch may have to emulate many cumulative rare events; and the Drake equation for guesstimating the number of civilizations in the universe is likely wrong, as intelligent life has just begun appearing in our universe. Evolution of advanced organisms has accelerated via development of additional information-processing systems: epigenetic memory, primitive mind, multicellular brain, language, books, computers, and Internet. As a result the doubling time of complexity has reached ca. 20 years. Finally, we discuss the issue of the predicted technological singularity and give a biosemiotics perspective on the increase of complexity.

Origins of Life and Evolution of Biospheres

Abstract:Research investigating the origins of life usually either focuses on exploring possible life-bearing chemistries in the pre-biotic Earth, or else on synthetic approaches. Comparatively little work has explored fundamental issues concerning the spontaneous emergence of life using only concepts (such as information and evolution) that are divorced from any particular chemistry. Here, I advocate studying the probability of spontaneous molecular self-replication as a function of the information contained in the replicator, and the environmental conditions that might enable this emergence. I show (under certain simplifying assumptions) that the probability to discover a self-replicator by chance depends exponentially on the relative rate of formation of the monomers. If the rate at which monomers are formed is somewhat similar to the rate at which they would occur in a self-replicating polymer, the likelihood to discover such a replicator by chance is increased by many orders of magnitude. I document such an increase in searches for a self-replicator within the digital life system avida.

Abstract:Life can be viewed as a localized chemical system that sits on, or in the basin of attraction of, a metastable dynamical attractor state that remains out of equilibrium with the environment. Such a view of life allows that new living states can arise through chance changes in local chemical concentration (=mutations) that move points in space into the basin of attraction of a life state - the attractor being an autocatalytic sets whose essential (=keystone) species are produced at a higher rate than they are lost to the environment by diffusion, such that growth in expected. This conception of life yields several new insights and conjectures. (1) This framework suggests that the first new life states to arise are likely at interfaces where the rate of diffusion of keystone species is tied to a low-diffusion regime, while precursors and waste products diffuse at a higher rate. (2) There are reasons to expect that once the first life state arises, most likely on a mineral surface, additional mutations will generate derived life states with which the original state will compete. (3) I propose that in the resulting adaptive process there is a general tendency for higher complexity life states (i.e., ones that are further from being at equilibrium with the environment) to dominate a given mineral surface. (4) The framework suggests a simple and predictable path by which cells evolve and provides pointers on why such cells are likely to acquire particulate inheritance. Overall, the dynamical systems theoretical framework developed provides an integrated view of the origin and early evolution of life and supports novel empirical approaches.

Abstract:The fields of Origin of Life and Artificial Life both question what life is and how it emerges from a distinct set of "pre-life" dynamics. One common feature of most substrates where life emerges is a marked shift in dynamics when self-replication appears. While there are some hypotheses regarding how self-replicators arose in nature, we know very little about the general dynamics, computational principles, and necessary conditions for self-replicators to emerge. This is especially true on "computational substrates" where interactions involve logical, mathematical, or programming rules. In this paper we take a step towards understanding how self-replicators arise by studying several computational substrates based on various simple programming languages and machine instruction sets. We show that when random, non self-replicating programs are placed in an environment lacking any explicit fitness landscape, self-replicators tend to arise. We demonstrate how this occurs due to random interactions and self-modification, and can happen with and without background random mutations. We also show how increasingly complex dynamics continue to emerge following the rise of self-replicators. Finally, we show a counterexample of a minimalistic programming language where self-replicators are possible, but so far have not been observed to arise.

Abstract:The origin of life entails a continuum from simple prebiotic chemistry to cells with genes and molecular machines. Using life as a guide to this continuum, we consider how selection could promote increased complexity before the emergence of genes. Structured, far-from-equilibrium environments such as hydrothermal systems drive the reaction between CO 2 and H 2 to form organics that self-organize into protocells. CO 2 fixation within protocells generates a reaction network with a topology that prefigures the universal core of metabolism. Positive feedback loops amplify flux through this network, giving a metabolic heredity that promotes growth. Patterns in the genetic code show that genes and proteins arose through direct biophysical interactions between amino acids and nucleotides in this protometabolic network. Random genetic sequences template nonrandom peptides, producing selectable function in growing protocells. This context-dependent emergence of information gives rise seamlessly to an autotrophic last universal common ancestor. We illustrate the intertwined history of these ideas, starting with the early theoretical work of John von Neumann and the pioneering experimental work of Nils Aall Barricelli. We argue that evolutionary thinking and artificial life will continue to play an integral role in the future development of the digital world.
The Emergence of Life as a First Order Phase Transition

Abstract:It is well known that life on Earth alters its environment over evolutionary and geological timescales. An important open question is whether this is a result of evolutionary optimization or a universal feature of life. In the latter case, the origin of life would be coincident with a shift in environmental conditions. Here we present a model for the emergence of life in which replicators are explicitly coupled to their environment through the recycling of a finite supply of resources. The model exhibits a dynamic, first-order phase transition from non-life to "life," where the life phase is distinguished by selection on replicators. We show that environmental coupling plays an important role in the dynamics of the transition. The transition corresponds to a redistribution of matter in replicators and their environment, driven by selection on replicators, exhibiting an explosive growth in diversity as replicators are selected. The transition is accurately tracked by the mutual information shared between replicators and their environment. In the absence of successfully repartitioning system resources, the transition fails to complete, leading to the possibility of many frustrated trials before life first emerges. Often, the replicators that initiate the transition are not those that are ultimately selected. The results are consistent with the view that life's propensity to shape its environment is indeed a universal feature of replicators, characteristic of the transition from non-life to life. We discuss the implications of these results for understanding life's emergence and evolutionary transitions more broadly.

Abstract:The classical "game of life" (GOL) due to Conway is a famous mathematical game constructed as a two-dimensional cellular automaton in which each cell is either alive or dead. A set of evolutionary rules determines whether a cell dies, survives or is born at each generation based on its local environment. The game of life is interesting because complexity emerges from simple rules and mimics real life in that a cell flourishes only if the environment is "just right" producing a breadth of life-like behavior including multi-cellular lifeforms. Results are presented from a quantum adaptation of the GOL which assigns a qubit to each cell which then evolves according to modified evolutionary rules. Computer simulation reveals remarkable evolutionary complexity that is distinct from the classical GOL and which mimics aspects of quantum biological processes and holds promise for the realistic simulation of species population dynamics. Liveness emerges as a probability density with universal statistical properties dependent solely on the evolutionary rules. New species of quantum lifeform are found. One quantum lifeform is shown to act as a seed to produce children, one or more classical and/or quantum lifeforms, classical oscillators, a liveness probability density or death with outcomes highly sensitive to the initial state. We observe the emergence of chaos and scaling phenomena making the quantum game of life an exciting prospect for further exploration as a model for life-like behaviors.

Abstract:The definition, origin and recreation of life remain elusive. As others have suggested, only once we put life into reductionist physical terms will we be able to solve those questions. To that end, this work proposes the phenomenon of life to be the product of two dissipative mechanisms. From them, one characterises extant biological life and deduces a testable scenario for its origin. The proposed theory of life allows its replication, reinterprets ecological evolution and creates new constraints on the search for life.

Abstract:As every life form is composed of cells, elements of consciousness, namely memory and sentience, must be grounded in mechanisms that are integral to unicellular organisms. Earlier studies indicated that cellular cytoskeletal structures consisting of excitable, flexible, and oscillating polymers such as microtubules, along with quantum events, are potentially responsible for information processing and thus consciousness. This work attempts to solve the unknown, that is, how, at the spark of life, the phenomenon of cellular information processing first appears. This study posits that the spatially distributed wave energy of the molecules of an incepting cell interacts with space and generates a rotating bioinformation field, forming a vortex. This vortex, the local energy maximum, whose inbound and outbound energy fluxes represent signal reception and dispersal, is a critical step in the spark of life responsible for information storage, and with incremental wave superpositions, exhibits information processing. The vorticity of the rotating field is computed, and the obtained field characteristics indicated the emergence of a prebiotic complex to initiate information processing. Furthermore, the developed system model explains how perturbations from the environment are converted into response signals for the emanation of sense, locomotion, nutrition, and asexual reproduction, the fundamental evolutionary building blocks of prokaryotes. Further research directions include explaining how the energy potential available in the bio-information field and the vortex leads to the first formation of genetic material, emergence of cytoskeleton, and extension of bio-information field to multi-cellular organisms.

Abstract:Although it has been notoriously difficult to pin down precisely what it is that makes life so distinctive and remarkable, there is general agreement that its informational aspect is one key property, perhaps the key property. The unique informational narrative of living systems suggests that life may be characterized by context-dependent causal influences, and in particular, that top-down (or downward) causation -- where higher-levels influence and constrain the dynamics of lower-levels in organizational hierarchies -- may be a major contributor to the hierarchal structure of living systems. Here we propose that the origin of life may correspond to a physical transition associated with a shift in causal structure, where information gains direct, and context-dependent causal efficacy over the matter it is instantiated in. Such a transition may be akin to more traditional physical transitions (e.g. thermodynamic phase transitions), with the crucial distinction that determining which phase (non-life or life) a given system is in requires dynamical information and therefore can only be inferred by identifying causal architecture. We discuss some potential novel research directions based on this hypothesis, including potential measures of such a transition that may be amenable to laboratory study, and how the proposed mechanism corresponds to the onset of the unique mode of (algorithmic) information processing characteristic of living systems.

Abstract:We propose a novel definition of life in terms of which its emergence in the universe is expected, and its ever-creative open-ended evolution is entailed by no law. Living organisms are Kantian Wholes that achieve Catalytic Closure, Constraint Closure, and Spatial Closure. We here unite for the first time two established mathematical theories, namely Collectively Autocatalytic Sets and the Theory of the Adjacent Possible. The former establishes that a first-order phase transition to molecular reproduction is expected in the chemical evolution of the universe where the diversity and complexity of molecules increases; the latter posits that, under loose hypotheses, if the system starts with a small number of beginning molecules, each of which can combine with copies of itself or other molecules to make new molecules, over time the number of kinds of molecules increases slowly but then explodes upward hyperbolically. Together these theories imply that life is expected as a phase transition in the evolving universe. The familiar distinction between software and hardware loses its meaning in living cells. We propose new ways to study the phylogeny of metabolisms, new astronomical ways to search for life on exoplanets, new experiments to seek the emergence of the most rudimentary life, and the hint of a coherent testable pathway to prokaryotes with template replication and coding.

Abstract:The origin of life is shrouded in mystery, with few surviving clues, obscured by evolutionary competition. Previous reviews have touched on the complementary approaches of top-down and bottom-up synthetic biology to augment our understanding of living systems. Here we point out the synergies between these fields, especially between bottom-up synthetic biology and origin of life research. We explore recent progress made in artificial cell compartmentation in line with the crowded cell, its metabolism, as well as cycles of growth and division, and how those efforts are starting to be combined. Though the complexity of current life is among its most striking characteristics, none of life's essential features require it, and they are unlikely to have emerged thus complex from the beginning. Rather than recovering the one true origin lost in time, current research converges towards reproducing the emergence of minimal life, by teasing out how complexity and evolution may arise from a set of essential components.

Abstract:The use of quantum computers and Artificial Intelligence (AI) is imperative for use in space exploration and astrobiology investigations. Considerable progress has been made since the commencement of origin of life laboratory and theoretical studies in the mid 20th century. However, the sheer amount of data amassed to date in all these studies including exoplanetary and astrobiological studies is enormous and increasing steadily. Thus, there is the need for AI and quantum computers. As AI develops, it will become crucial in the development of the statistical and database programs that are indispensable to analyze the huge quantity of cumulative data. Diverse biotic and geochemical processes have been shown to produce methane on the Earth. Elsewhere in the solar system, on other planets (e.g. Mars) and moons (e.g. Titan), as well as on exoplanets, abiotic processes are considered the primary sources of methane. Astronomers and astro-biologists infer that the presence of methane supports the possibility of the presence of at least microbial life. In addition, on the Earth, there are also degradative reactions that include smog-related compounds and hazes that are produced as artefacts of intrinsic methane geochemistry as well as due to human footprint. Astronomers and astro-biologists envision life, away from the Earth, elsewhere in the solar system and on exoplanets, to occur under conditions similar or related to terrestrial life (goldilocks zone) conditions. These properties that are compatible with life as we know it on the Earth, include planetary orbits, gravitation, star radiant energy, presence of liquid water, and compatible temperatures and pressures, found on Earth. Generally, extraterrestrial life is also considered to resemble the biochemistry, molecular biology, and physiology of life on Earth - thus the focus on detection of supposed biosignatures of microbial life that resemble the Earth's. Nevertheless a crucial factor is absent in these deliberations - viruses. On the Earth, viruses that infect Archaea and bacteria form local and widespread global ecosystems. These viruses play a crucial role and facilitate the molecular transfer of host genes among various hosts. This essential function is underestimated in evolutionary as well as astrobiological speculations. Thus, it is of substantial importance to consider the roles that viruses may have played during the origin of life as well as in any exobiology.

Abstract:The role of historical contingency in the origin of life is one of the great unknowns in modern science. Only one example of life exists--one that proceeded from a single self-replicating organism (or a set of replicating hyper-cycles) to the vast complexity we see today in Earth's biosphere. We know that emergent life has the potential to evolve great increases in complexity, but it is unknown if evolvability is automatic given any self-replicating organism. At the same time, it is difficult to test such questions in biochemical systems. Laboratory studies with RNA replicators have had some success with exploring the capacities of simple self-replicators, but these experiments are still limited in both capabilities and scope. Here, we use the digital evolution system Avida to explore the interaction between emergent replicators (rare randomly-assembled self-replicators) and evolvability. We find that we can classify fixed-length emergent replicators in Avida into two classes based on functional analysis. One class is more evolvable in the sense of optimizing their replication abilities. However, the other class is more evolvable in the sense of acquiring evolutionary innovations. We tie this trade-off in evolvability to the structure of the respective classes' replication machinery, and speculate on the relevance of these results to biochemical replicators.
