Abstract:Supramolecular soft crystals are periodic structures that are formed by the hierarchical assembly of complex constituents, and occur in a broad variety of ‘soft-matter’ systems 1 . Such soft crystals exhibit many of the basic features (such as three-dimensional lattices and space groups) and properties (such as band structure and wave propagation) of their ‘hard-matter’ atomic solid counterparts, owing to the generic symmetry-based principles that underlie both 2 , 3 . ‘Mesoatomic’ building blocks of soft-matter crystals consist of groups of molecules, whose sub-unit-cell configurations couple strongly to supra-unit-scale symmetry. As yet, high-fidelity experimental techniques for characterizing the detailed local structure of soft matter and, in particular, for quantifying the effects of multiscale reconfigurability are quite limited. Here, by applying slice-and-view microscopy to reconstruct the micrometre-scale domain morphology of a solution-cast block copolymer double gyroid over large specimen volumes, we unambiguously characterize its supra-unit and sub-unit cell morphology. Our multiscale analysis reveals a qualitative and underappreciated distinction between this double-gyroid soft crystal and hard crystals in terms of their structural relaxations in response to forces—namely a non-affine mode of sub-unit-cell symmetry breaking that is coherently maintained over large multicell dimensions. Subject to inevitable stresses during crystal growth, the relatively soft strut lengths and diameters of the double-gyroid network can easily accommodate deformation, while the angular geometry is stiff, maintaining local correlations even under strong symmetry-breaking distortions. These features contrast sharply with the rigid lengths and bendable angles of hard crystals.

Abstract:The problem of detecting auxetic behavior, originating in materials science and mathematical crystallography, refers to the property of a flexible periodic bar-and-joint framework to widen, rather than shrink, when stretched in some direction. The only known algorithmic solution for detecting infinitesimal auxeticity is based on the rather heavy machinery of fixed-dimension semi-definite programming. In this paper we present a new, simpler algorithmic approach which is applicable to a natural family of 3D periodic bar-and-joint frameworks with 3 degrees-of-freedom. This class includes most zeolite structures, which are important for applications in computational materials science. We show that the existence of auxetic deformations is related to properties of an associated elliptic curve. A fast algorithm for recognizing auxetic capabilities is obtained via the classical Aronhold invariants of the cubic form defining the curve.

Abstract:To continue the realization of new therapeutics, a more diverse range of solid forms is being considered. Synthetic modalities are broadening beyond simple organic molecules to more complicated structures, including organic salts, cocrystals, and solvates. As in all crystalline applications, engineering the morphology of such systems remains an important consideration, but traditional in silico approaches require further development to become capable of accurately describing these systems. A necessary, but not sufficient, condition to enact mechanistic crystal growth models is to calculate and organize solid-state interactions between growth units. The typical software framework for acquiring this information is to apply crystallographic symmetry operations to generate a unit cell from the asymmetric unit. While this approach is feasible for systems where the asymmetric unit corresponds to the growth unit itself, many systems do not satisfy this criterion, particularly the emerging therapeutic solid forms. By redesigning the input preparation software framework, we can build a description of the solid-state interactions that is independent of the asymmetric unit and applicable to any crystallographic complexity. We demonstrate the application of this method to three organic molecular crystals with crystallography of varying degrees of complexicty. The studied systems are naphthalene (Z' = 0.5), benzoic acid (Z' = 1), and tazofelone (Z' = 2), respectively (where Z' is the number of molecules in the asymmetric unit). This new software framework lays the groundwork for rapid in silico habit predictions of organic salts, cocrystals, and solvates.
Diffusive, Displacive Deformations and Local Phase Transformation Govern the Mechanics of Layered Crystals: The Case Study of Tobermorite

Abstract:Understanding the deformation mechanisms underlying the mechanical behavior of materials is the key to fundamental and engineering advances in materials' performance. Herein, we focus on crystalline calcium-silicate-hydrates (C-S-H) as a model system with applications in cementitious materials, bone-tissue engineering, drug delivery and refractory materials, and use molecular dynamics simulation to investigate its loading geometry dependent mechanical properties. By comparing various conventional (e.g. shear, compression and tension) and nano-indentation loading geometries, our findings demonstrate that the former loading leads to size-independent mechanical properties while the latter results in size-dependent mechanical properties at the nanometer scales. We found three key mechanisms govern the deformation and thus mechanics of the layered C-S-H: diffusive-controlled and displacive-controlled deformation mechanisms, and strain gradient with local phase transformations. Together, these elaborately classified mechanisms provide deep fundamental understanding and new insights on the relationship between the macro-scale mechanical properties and underlying molecular deformations, providing new opportunities to control and tune the mechanics of layered crystals and other complex materials such as glassy C-S-H, natural composite structures, and manmade laminated structures.
Size Asymmetry in Multidomain Single Crystals and the Development of Curved Surfaces

Abstract:Straight facets and sharp edges are among the most distinctive indicators of well-defined crystals, and often reflect the polyhedral geometry and symmetry of the underlying close-packed, molecular structure. Curved morphologies are sometimes observed in biogenic crystals where templating or non-classical crystallization processes (e.g., crystallization via amorphous states) occur. Here we report the formation and growth of copper-based metal-organic frameworks (MOFs) that crystallize in the hexagonal space group, P622. The crystals begin as hexagon-like structures, developing over time into complex flower-like structures having two decks joined in the center. Each layer has 6 well-defined petals with curved lateral surfaces. The growth mechanism shows initial straight petals that become progressively more curved with increased faceting. Remarkably, despite its multi-domain appearance, the entire entity is a single-crystal. The curved morphology is correlated with the crystallographic structure and the arrangement of nanosized channels within this structure. Crystal habits are typically considered inconsistent with curved morphologies. This work suggests that crystallographic explanations can support the development of such surfaces for low-density structures.

Abstract:As a flexible porous material, the amorphous behaviour of zeolitic imidazolate framework‐8 (ZIF‐8) has garnered considerable interest. However, the association between its strain behaviour and topology has not yet been exhaustively studied computationally. We perform molecular dynamic simulations on both ZIF‐8 and its topological silicate isomer Sodalite (SOD) to investigate the pressure‐induced development of the mid‐range and short‐range structures. We find that both ZIF‐8 and SOD undergo two successive transformations. The first is the amorphization process, which is characterised by the breakdown of the mid‐range structure without a significant change in the elastic modulus. The other type of densification involves a change in the short‐range structure, during which the mechanical properties are improved as the short‐range disorder increases. Abstract:To understand the deformation mechanism of molecular crystals under mechanical forces will accelerate the molecular design and preparation of deformable crystals. Herein, the relationship between structural halogenation and molecular-level stacking, micro/nanoscale surface morphology, and macroscopic mechanical properties are investigated. Elastic crystals of halo-pyrimidinyl carbazoles (CzM-Cl, CzM-Br and CzM-I) with lamellar structure and brittle crystal (CzM-F) were quantitatively analyzed by crystal energy framework (CEF) providing the inter/intralayer interaction energy (Inter/Intra-IE). It is revealed that the elastic crystals bend under external force as a result from stronger Intra-IE to prevent cleavage and weaker Inter-IE for the short-range movement of molecules on the slip plane. This research will provide an insight for the molecular design of flexible crystals and facilitate the development of next-generation smart crystal materials.

Open-framework germanates — A study of nets and tilings

Abstract:A series of open-framework germanates, alumino- and silico-germanates were synthesized (denoted as SU-n). Most of them were built from a few types of inorganic clusters containing a well-defined number of polyhedra: Ge(3)O(9) (4=1), Ge(4)O(16) (D4R) and larger clusters including 7, 9 and 10 Ge atoms (named Ge(7), Ge(9), Ge(10) clusters, respectively). Different arrangements and combinations of these clusters resulted in different open-framework structures including several novel zeolite frameworks. Here, we examine the different underlying nets and tilings observed in germanate-based compounds synthesized by our group and others.
Understanding the Geometric Diversity of Inorganic and Hybrid Frameworks through Structural Coarse-Graining

Abstract:Much of our understanding of complex structures is based on simplification: for example, metal-organic frameworks are often discussed in the context of "nodes" and "linkers", allowing for a qualitative comparison with simpler inorganic structures. Here we show how such an understanding can be obtained in a systematic and quantitative framework, by combining atom-density based similarity (kernel) functions and unsupervised machine learning with the long-standing idea of "coarse-graining" atomic structure. We demonstrate how the latter enables a comparison of vastly different chemical systems, and use it to create a unified, two-dimensional structure map of experimentally known tetrahedral AB2 networks - including clathrate hydrates, zeolitic imidazolate frameworks (ZIFs), and diverse inorganic phases. The structural relationships that emerge can then be linked to microscopic properties of interest, which we exemplify for structural heterogeneity and tetrahedral density.

Mesoscale modeling of deformations and defects in thin crystalline sheets

Abstract:We present a mesoscale description of deformations and defects in thin, flexible sheets with crystalline order, tackling the interplay between in-plane elasticity, out-of-plane deformation, as well as dislocation nucleation and motion. Our approach is based on the Phase-Field Crystal (PFC) model, which describes the microscopic atomic density in crystals at diffusive timescales, naturally encoding elasticity and plasticity effects. In its amplitude expansion (APFC), a coarse-grained description of the mechanical properties of crystals is achieved. We introduce surface PFC and surface APFC models in a convenient height-function formulation encoding deformation in the normal direction. This framework is proven consistent with classical aspects of strain-induced buckling, defect nucleation on deformed surfaces, and out-of-plane relaxation near dislocations. In particular, we benchmark and discuss the results of numerical simulations by looking at the continuum limit for buckling under uniaxial compression and at evidence from microscopic models for deformation at defects and defect arrangements, demonstrating the scale-bridging capabilities of the proposed framework. Results concerning the interplay between lattice distortion at dislocations and out-of-plane deformation are also illustrated by looking at the annihilation of dislocation dipoles and systems hosting many dislocations. With the novel formulation proposed here, and its assessment with established approaches, we envision applications to multiscale investigations of crystalline order on deformable surfaces.

Soft Porous Crystals: Extraordinary Responses to Stimulation

Abstract:Recent years have seen a large increase in the number of reported framework materials, including the nowadays-ubiquitous metal-organic frameworks (MOFs). Many of these materials show flexibility and stimuli-responsiveness, i.e. their structure can undergo changes of large amplitude in response to physical or chemical stimulation. We describe here a toolbox of theoretical approaches, developed in our group and others, to shed light into these materials' properties. We focus on their behavior under mechanical constraints, temperature changes, adsorption of guest molecules, and exposure to light. By means of molecular simulation at varying scale, we can now probe, rationalize and predict the behavior of stimuli-responsive materials, producing a coherent description of soft porous crystals from the unit cell scale all the way to the behavior of the whole crystal. In particular, we have studied the impact of defects in soft porous crystals, and developed a methodology for the study of their disordered phases (presence of correlated disorder, MOF glasses, and liquid MOFs).

Abstract:Crystalline solids with structural motifs of five-vertex semi-regular Archimedean tessellations are referred to as quasicrystal approximants (ACs). However, the synthesis of crystalline porous frameworks with AC patterns remains a challenge because of a limited number of planar 5-fold nodes. Geometrically, Cairo pentagonal tiling, the dual form of the snub square tiling, enriches the access of ACs. We serendipitously obtain a two-dimensional metal-organic framework (MOF) with Cairo pentagonal tiling by combining the square-planar and triangular nodes. Reticular chemistry further allows the synthesis of an isoreticular MOF with planar tessellation of pentagons. Such isoreticular design is rarely presented in reported AC structures. Our study not only enriches the structural database of ACs but also paves the way for AC-MOFs with programmable structures and functionalities.

Abstract:Elucidating the interplay of stress and geometry is a fundamental scientific question arising in multiple fields. In this work, we investigate the geometric frustration of crystalline caps confined on the sphere in both elastic and plastic regimes. Based on the revealed quasi-conformal ordering, we discover the partial but uniform screening of the substrate curvature by the induced curvature underlying the inhomogeneous lattice. This scenario is fundamentally different from the conventional screening mechanism based on topological defects. In the plastic regime, the yield of highly stressed caps leads to fractures with featured morphologies not found in planar systems. We also demonstrate the strategy of engineering stress and fractures by vacancies. These results advance our general understanding of the organization and adaptivity of the geometrically frustrated crystalline order.

Abstract:Simulations of crystal deformation and structural transformation may generate complex datasets involving networks with million to billion chemical bonds which makes local structure analysis a challenge. An ideal analysis method must recognize perfect crystal structures, such as face-centered cubic, body-centered cubic and hexagonal close packed, and differentiate structural defects such as dislocations, stacking faults, grain boundaries, cracks and surfaces. Currently a few methods are used for this purpose, e.g., the Common Neighbor Analysis (CNA) and the Centrosymmetry Parameter (CSP). This paper proposes an alternative method based on the calculation of a single parameter that depends on the common atomic neighborhood. We validate the method characterizing local structures in complex molecular-dynamics datasets, clarifying its advantages over the CNA and the CSP methods.

Abstract:Efficiently generating energetically stable crystal structures has long been a challenge in material design, primarily due to the immense arrangement of atoms in a crystal lattice. To facilitate the discovery of stable material, we present a framework for the generation of synthesizable materials, leveraging a point cloud representation to encode intricate structural information. At the heart of this framework lies the introduction of a diffusion model as its foundational pillar. To gauge the efficacy of our approach, we employ it to reconstruct input structures from our training datasets, rigorously validating its high reconstruction performance. Furthermore, we demonstrate the profound potential of Point Cloud-Based Crystal Diffusion (PCCD) by generating entirely new materials, emphasizing their synthesizability. Our research stands as a noteworthy contribution to the advancement of materials design and synthesis through the cutting-edge avenue of generative design instead of the conventional substitution or experience-based discovery.

WyCryst: Wyckoff Inorganic Crystal Generator Framework

Abstract:Generative design marks a significant data-driven advancement in the exploration of novel inorganic materials, which entails learning the symmetry equivalent to the crystal structure prediction (CSP) task and subsequent learning of their target properties. Generative models have been developed in the last few years that use custom Variational Autoencoders (VAEs), Generative Adversarial Networks (GANs), and diffusion models. While periodicity and global Euclidian symmetry in three dimensions through translations, rotations and reflections have recently been accounted for, symmetry constraints within allowed space groups have not. This is especially important because the final step involves energy relaxation on the generated crystal structures to find the relaxed crystal structure, typically using Density Functional Theory (DFT). To address this explicitly, we introduce a generative design framework (WyCryst), composed of three pivotal components: 1) a Wyckoff position based inorganic crystal representation, 2) a property-directed VAE model and 3) an automated DFT workflow for structure refinement. Our model selectively generates materials that follow the ground truth of unit cell space group symmetry by encoding the Wyckoff representation for each space group. We successfully reproduce a variety of existing materials: CaTiO3 (space group, SG No. 62 and 221), CsPbI3 (SG No. 221), BaTiO3 (SG No. 160), and CuInS2 (SG No.122) for both ground state as well as polymorphic structure predictions. We also generate several new ternary materials not found in the inorganic materials database (Materials Project), which are proved to be stable, retaining their symmetry, and we also check their phonon stability, using our automated DFT workflow highlighting the validity of our approach. We believe our symmetry-aware WyCryst takes a vital step towards AI-driven inorganic materials discovery.

SU-66 : an Open-framework Gallogermanate with 26-Ringchannels Solved by Combining Infrared Spectroscopy, ElectronDiffraction and X-ray Powder Diffraction

Abstract:Novel open-framework germanates and open low-dimensional structures were synthesized and characterized. Their crystal structures were solved by single crystal X-ray diffraction or X-ray powder diffraction combined with other techniques. Although related open-framework materials, such as zeolites, are of interest for the ability to selectively accommodate guest species in their rings, pores and channels, germanates are primarily of interest for their unique structural properties. Compared to aluminosilicate-based zeolites, germanium oxides readily form frameworks with extra-large rings and low framework density. The formation of elegant germanate architectures is attributed to the unique Ge-O bond geometries compared to Si-O, and the tendency to form large clusters.This thesis is to serve as an introduction to germanate synthesis, structures and characterization. Structures are categorized in accordance to their building units; the Ge7X19 (Ge7), Ge9X25-26 (Ge9) and Ge10X28 (Ge10) (X = O, OH, or F) clusters. Structure determination techniques as well as the characterization techniques used to examine the properties of the materials are presented. While most of the discussed techniques have routinely been used to study crystalline open-frameworks, we introduce the use of infrared spectroscopy for the identification of cluster types, valuable for structure determination by X-ray powder diffraction. Structures and properties of the novel materials ASU-21, SU-62, SU-63, SU-64, SU-65, SU-66, SU-71, SU-72, SU-73, SU-74, SU-75 and SU-JU-14 are described and put into context with previously known structures. The novel structures are all built of the Ge7, Ge9 or Ge10 clusters, and vary from a framework with novel topology to the first open zero-dimensional germanate cavities built of such clusters.

Abstract:This paper introduces an approach for the geometric modeling of advanced cellular structures, characterized by their stochastic, conformal nature, and the ability to transition between multiple topologies. Utilizing a function representation-enhanced topological skeletal graph methodology, this approach enhances computer-aided design by encapsulating complex geometries and parameters within a versatile function representation framework. The novelty of this work lies in its operationalization through LatticeQuery, an open-source software, which demonstrates versatility in modeling stochastic cellular structures, ensures smooth topology transitions, and supports the design of conformal cellular structures. This exploration not only validates the potential of the introduced methodology but also opens new avenues in the design of cellular structures with intricate geometries and variable properties, catering to a wide range of industrial applications.

Abstract:Liquid crystal elastomers and glasses can have significant shape change determined by their director patterns. Cones deformed from circular director patterns have non-trivial Gaussian curvature localised at tips, curved interfaces, and intersections of interfaces. We employ a generalised metric compatibility condition to characterize two families of interfaces between circular director patterns -- hyperbolic and elliptical interfaces, and find that the deformed interfaces are geometrically compatible. We focus on hyperbolic interfaces to design complex topographies and non-isometric origami, including n-fold intersections, symmetric and irregular tilings. The large design space of three-fold and four-fold tiling is utilized to quantitatively inverse design an array of pixels to display target images. Taken together, our findings provide comprehensive design principles for the design of actuators, displays, and soft robotics in liquid crystal elastomers and glasses.
