Abstract:Fingerprint-based similarity searching is widely used for virtual screening when only a single bioactive reference structure is available. This paper reviews three distinct ways of carrying out such searches when multiple bioactive reference structures are available: merging the individual fingerprints into a single combined fingerprint; applying data fusion to the similarity rankings resulting from individual similarity searches; and approximations to substructural analysis. Extended searches on the MDL Drug Data Report database suggest that fusing similarity scores is the most effective general approach, with the best individual results coming from the binary kernel discrimination technique.
A New Fingerprint of Chemical Compounds and Its Application to Drugs Virtual Screening

Abstract:Similarity searching is one of the most widely used techniques for virtual screening in large-scale drug discovery programmes. As one of the principal components, molecular descriptors play a crucial role in similarity searching. However, there is not yet one individual set of descriptors describing compounds perfectly so far. Recently, some research groups carried out similarity searching by fusing different fingerprints types. As these descriptors are all based on the structure of compounds, their fusions are more likely to cause redundancy far from describing compounds more comprehensively. Here, the Gene Ontology (GO) fingerprint is presented as a novo type of descriptor on the basis of GO terms and used to describe compounds together with structure fingerprint under the philosophy principle of describing substance from both nature and extend. The application of GO fingerprint reduces the dimensions of microarray data and avoids its problems such as high dimensions, strong correlation and so on. It also shortens the distance between the descriptors and the biological activities of compounds. Comparing of the similarity searching results derived from the methods using the structure fingerprint or the GO fingerprint only, the integrated method using both types shows much better description ability in two aspects. First, it can give a higher score to the compounds similar to the query in both structure and bioactivity. Second, it can effectively get rid of the compounds special in one side. As a conclusion, we propose a novo way for fast, effective, high-throughput drug discovery. It is expected to improve the results of virtual screening and accelerate the process of drug discovery and reuse of old drugs.

Abstract:Computational approaches for small-molecule drug discovery now regularly scale to consideration of libraries containing billions of candidate small molecules. One promising approach to increased speed in evaluating billion-molecule libraries is to develop succinct representations of each molecule that enable rapid identification of molecules with similar properties. Molecular fingerprints are thought to provide a mechanism for producing such representations. Here, we explore the utility of commonly-used fingerprints in the context of predicting similar molecular activity. We show that fingerprint similarity provides little discriminative power between active and inactive molecules for a target protein based on a known active -- while they may sometimes provide some enrichment for active molecules in a drug screen, a screened dataset will still be dominated by inactive molecules. We also demonstrate that high-similarity actives appear to share a scaffold with the query active, meaning that they could more easily be identified by structural enumeration. Furthermore, even when limited to only active molecules, fingerprint similarity values do not correlate with compound potency. In sum, these results highlight the need for a new wave of molecular representations that will improve the capacity to detect biologically active molecules based on similarity to other such molecules.

Abstract:The similarity principle in medicinal chemistry postulates that structurally similar compounds exhibit similar bioactivities. For several decades, molecular fingerprints have served as an in-silico molecular representation of choice for early small molecule drug discovery-related tasks grounded in compound similarity such as virtual screening, assessing activity probabilities, analyzing chemical space, designing focused compound libraries, and providing features for predictive models describing quantitative structure activity or property relationships (QSAR or QSPR) [ 1 ]. 2D fingerprints have been particularly popular because they are easy to generate and fast to compare using binary representations. Often the focus of 2D fingerprint similarity searches is the identification of molecules with activity against a specific target; however, conversely, poly-pharmacology can be explored as well searching for targets a compound may show activity against [ 2 ]. Although new 2D fingerprints have been emerging that refine existing concepts such as the topological description of small molecules through characterizing its atomic environment [ 3 ], no fundamentally new concepts have found broad acceptance in the past few years. Remaining most popular for similarity searches, 2D fingerprints still fall mostly into the classes of topological fingerprints capturing atomic features and connectivity of varying depths, circular fingerprints, structural keys capturing substructures, and pharmacophore fingerprints hashed into bit strings. A number of similarity measures can be employed to calculate similarities between compounds represented by bitstring fingerprints. While the Tanimoto coefficient calculating the ratio of the intersection and union of bits set to '1' is arguably the most frequently used pairwise similarity measure, there are many others that have been established [ 4 ]. What has changed in recent years are the ease of access to fingerprint-based similarity search methods, the increased use of 2D fingerprints in powerful machine learning and artificial intelligence methods, and the speed of performing similarity searches in large datasets (Figure 1).

Abstract:Nowadays, as the supplementary of ligand- and target structure-based methods, the Pro tein-ligand interaction fingerprint-based drug virtual screening methods have attracted more and more attentions. Does such novel method have advantage in improving the screening accuracy compared with the traditional ones? Also, since the interaction fingerprints can be obtained from the co-crystallized X-ray or molecular docking, is the screening difference based on such two interaction fingerprints significant enough? In this paper, a set of X-ray structures of HIV-1 protease complexes are used to compare the ranking results achieved by the similarity comparison based on four kinds of scorings, i.e., docking energy score, interaction fingerprints score from X-ray structures as well as molecular docking poses, and finally the molecular fingerprints score. It is clearly shown that (i) when the X-ray structures were used, the quality of ranking by docking energy score or similarity of interaction fingerprints outperforms that by molecular fingerprints, due to that the target structure information and ligand information are all taken into consideration; (ii) Normally in ordinary applications, since it is not feasible to co-crystallize all structures, the complex structures are predicted by molecular docking and then the fingerprints of the complex are generated. Our study indicated that there is no significant statistically difference between the screening results evaluated by interaction fingerprints scores obtained from the docking poses and the X-ray complex structures. Thus it can be served as an efficient drug virtual screen method complement to the experimental based interaction fingerprints method.

Abstract:Background: The enriched biological activity information of compounds in large and freely-accessible chemical databases like the PubChem Bioassay Database has become a powerful research resource for the scientific research community. Currently, 2D fingerprint based conventional similarity search (CSS) is the most common widely used approach for database screening, but it does not typically incorporate the relative importance of fingerprint bits to biological activity.Results: In this study, a large-scale similarity search investigation has been carried out on 208 well-defined compound activity classes extracted from PubChem Bioassay Database. An analysis was performed to compare the search performance of three types of 2D similarity search approaches: 2D fingerprint based conventional similarity search approach (CSS), iterative similarity search approach with multiple active compounds as references (ISS), and fingerprint based iterative similarity search with classification (ISC), which can be regarded as the combination of iterative similarity search with active references and a reversed iterative similarity search with inactive references. Compared to the search results returned by CSS, ISS improves recall but not precision. Although ISC causes the false rejection of active hits, it improves the precision with statistical significance, and outperforms both ISS and CSS. In a second part of this study, we introduce the profile concept into the three types of searches. We find that the profile based non-iterative search can significantly improve the search performance by increasing the recall rate. We also find that profile based ISS (PBISS) and profile based ISC (PBISC) significantly decreases ISS search time without sacrificing search performance.Conclusions: On the basis of our large-scale investigation directed against a wide spectrum of pharmaceutical targets, we conclude that ISC and ISS searches perform better than 2D fingerprint similarity searching and that profile based versions of these algorithms do nearly as well in less time. We also suggest that the profile version of the iterative similarity searches are both better performing and potentially quicker than the standard algorithm.
Effectiveness of molecular fingerprints for exploring the chemical space of natural products

Abstract:Natural products are a diverse class of compounds with promising biological properties, such as high potency and excellent selectivity. However, they have different structural motifs than typical drug-like compounds, e.g. , a wider range of molecular weight, multiple stereocenters and higher fraction of sp 3 -hybridized carbons. This makes the encoding of natural products via molecular fingerprints difficult, thus restricting their use in cheminformatics studies. To tackle this issue, we explored over 30 years of research to systematically evaluate which molecular fingerprint provides the best performance on the natural product chemical space. We considered 20 molecular fingerprints from four different sources, which we then benchmarked on over 100,000 unique natural products from the COCONUT (COlleCtion of Open Natural prodUcTs) and CMNPD (Comprehensive Marine Natural Products Database) databases. Our analysis focused on the correlation between different fingerprints and their classification performance on 12 bioactivity prediction datasets. Our results show that different encodings can provide fundamentally different views of the natural product chemical space, leading to substantial differences in pairwise similarity and performance. While Extended Connectivity Fingerprints are the de-facto option to encoding drug-like compounds, other fingerprints resulted to match or outperform them for bioactivity prediction of natural products. These results highlight the need to evaluate multiple fingerprinting algorithms for optimal performance and suggest new areas of research. Finally, we provide an open-source Python package for computing all molecular fingerprints considered in the study, as well as data and scripts necessary to reproduce the results, at https://github.com/dahvida/NP_Fingerprints.

Similarity searching of chemical databases using atom environment descriptors (MOLPRINT 2D): evaluation of performance

Abstract:A molecular similarity searching technique based on atom environments, information-gain-based feature selection, and the naive Bayesian classifier has been applied to a series of diverse datasets and its performance compared to those of alternative searching methods. Atom environments are count vectors of heavy atoms present at a topological distance from each heavy atom of a molecular structure. In this application, using a recently published dataset of more than 100000 molecules from the MDL Drug Data Report database, the atom environment approach appears to outperform fusion of ranking scores as well as binary kernel discrimination, which are both used in combination with Unity fingerprints. Overall retrieval rates among the top 5% of the sorted library are nearly 10% better (more than 14% better in relative numbers) than those of the second best method, Unity fingerprints and binary kernel discrimination. In 10 out of 11 sets of active compounds the combination of atom environments and the naive Bayesian classifier appears to be the superior method, while in the remaining dataset, data fusion and binary kernel discrimination in combination with Unity fingerprints is the method of choice. Binary kernel discrimination in combination with Unity fingerprints generally comes second in performance overall. The difference in performance can largely be attributed to the different molecular descriptors used. Atom environments outperform Unity fingerprints by a large margin if the combination of these descriptors with the Tanimoto coefficient is compared. The naive Bayesian classifier in combination with information-gain-based feature selection and selection of a sensible number of features performs about as well as binary kernel discrimination in experiments where these classification methods are compared. When used on a monoaminooxidase dataset, atom environments and the naive Bayesian classifier perform as well as binary kernel discrimination in the case of a 50/50 split of training and test compounds. In the case of sparse training data, binary kernel discrimination is found to be superior on this particular dataset. On a third dataset, the atom environment descriptor shows higher retrieval rates than other 2D fingerprints tested here when used in combination with the Tanimoto similarity coefficient. Feature selection is shown to be a crucial step in determining the performance of the algorithm. The representation of molecules by atom environments is found to be more effective than Unity fingerprints for the type of biological receptor similarity calculations examined here. Combining information prior to scoring and including information about inactive compounds, as in the Bayesian classifier and binary kernel discrimination, is found to be superior to posterior data fusion (in the datasets tested here).
3D-Pharma, A Ligand-based Virtual Screening tool using 3D Pharmacophore Fingerprints

Abstract:In this work, we introduced 3D-Pharma, a new Ligand-Based Virtual Screening method that uses fingerprints of pharmacophore triplets at atomic resolutions to build very simple and predictive models. Within 3D-Pharma the molecules are described by multiple representations that comprehend several prototropic species and conformations (multiple species, multiple mode approach). All the multiple representations of a compound are concatenated into a unique fingerprint that accounts for most of its chemical and conformational diversity. The biological activity of an ensemble of active molecules are represented by a single modal fingerprint or model, validated through a new exhaustive 10-fold cross-validation scheme, which improves robustness and internal consistency of the models, as well as its predictive power. We benchmark our method with 10 datasets of active compounds and decoys gathered from DUD database and compare its performance against seven state-of-the-art LBVS methods. To generate the models, we used three external and independent datasets of bioactive compounds (Drugs, PDB Ligands and WOMBAT). We concluded that 3D-Pharma overperforms all other state-of-the-art LBVS tools analyzed, in terms of global accuracy as well as scaffold hopping and early recovery capacities. Furthermore, the models produced by 3D-Pharma are simple, robust, consistent and predictive.

ToDD: Topological Compound Fingerprinting in Computer-Aided Drug Discovery

Abstract:In computer-aided drug discovery (CADD), virtual screening (VS) is used for identifying the drug candidates that are most likely to bind to a molecular target in a large library of compounds. Most VS methods to date have focused on using canonical compound representations (e.g., SMILES strings, Morgan fingerprints) or generating alternative fingerprints of the compounds by training progressively more complex variational autoencoders (VAEs) and graph neural networks (GNNs). Although VAEs and GNNs led to significant improvements in VS performance, these methods suffer from reduced performance when scaling to large virtual compound datasets. The performance of these methods has shown only incremental improvements in the past few years. To address this problem, we developed a novel method using multiparameter persistence (MP) homology that produces topological fingerprints of the compounds as multidimensional vectors. Our primary contribution is framing the VS process as a new topology-based graph ranking problem by partitioning a compound into chemical substructures informed by the periodic properties of its atoms and extracting their persistent homology features at multiple resolution levels. We show that the margin loss fine-tuning of pretrained Triplet networks attains highly competitive results in differentiating between compounds in the embedding space and ranking their likelihood of becoming effective drug candidates. We further establish theoretical guarantees for the stability properties of our proposed MP signatures, and demonstrate that our models, enhanced by the MP signatures, outperform state-of-the-art methods on benchmark datasets by a wide and highly statistically significant margin (e.g., 93% gain for Cleves-Jain and 54% gain for DUD-E Diverse dataset).

Abstract:The current drug virtual screen (VS) methods mainly include two categories. i.e., ligand/target structure-based virtual screen and that, utilizing protein-ligand interaction fingerprint information based on the large number of complex structures. Since the former one focuses on the one-side information while the later one focuses on the whole complex structure, they are thus complementary and can be boosted by each other. However, a common problem faced here is how to present a comprehensive understanding and evaluation of the various virtual screen results derived from various VS methods. Furthermore, there is still an urgent need for developing an efficient approach to fully integrate various VS methods from a comprehensive multiview perspective. In this study, our virtual screen schema based on multiview similarity integration and ranking aggregation was tested comprehensively with statistical evaluations, providing several novel and useful clues on how to perform drug VS from multiple heterogeneous data sources. (1) 18 complex structures of HIV-1 protease with ligands from the PDB were curated as a test data set and the VS was performed with five different drug representations. Ritonavir ( 1HXW ) was selected as the query in VS and the weighted ranks of the query results were aggregated from multiple views through four similarity integration approaches. (2) Further, one of the ranking aggregation methods was used to integrate the similarity ranks calculated by gene ontology (GO) fingerprint and structural fingerprint on the data set from connectivity map, and two typical HDAC and HSP90 inhibitors were chosen as the queries. The results show that rank aggregation can enhance the result of similarity searching in VS when two or more descriptions are involved and provide a more reasonable similarity rank result. Our study shows that integrated VS based on multiple data fusion can achieve a remarkable better performance compared to that from individual ones and, thus, serves as a promising way for efficient drug screening, taking advantages of the rapidly accumulated molecule representations and heterogeneous data in the pharmacological area.
Condorcet and borda count fusion method for ligand-based virtual screening

Abstract:BackgroundIt is known that any individual similarity measure will not always give the best recall of active molecule structure for all types of activity classes. Recently, the effectiveness of ligand-based virtual screening approaches can be enhanced by using data fusion. Data fusion can be implemented using two different approaches: group fusion and similarity fusion. Similarity fusion involves searching using multiple similarity measures. The similarity scores, or ranking, for each similarity measure are combined to obtain the final ranking of the compounds in the database.ResultsThe Condorcet fusion method was examined. This approach combines the outputs of similarity searches from eleven association and distance similarity coefficients, and then the winner measure for each class of molecules, based on Condorcet fusion, was chosen to be the best method of searching. The recall of retrieved active molecules at top 5% and significant test are used to evaluate our proposed method. The MDL drug data report (MDDR), maximum unbiased validation (MUV) and Directory of Useful Decoys (DUD) data sets were used for experiments and were represented by 2D fingerprints.ConclusionsSimulated virtual screening experiments with the standard two data sets show that the use of Condorcet fusion provides a very simple way of improving the ligand-based virtual screening, especially when the active molecules being sought have a lowest degree of structural heterogeneity. However, the effectiveness of the Condorcet fusion was increased slightly when structural sets of high diversity activities were being sought.

Simulation-based comparison of Biopharmaceutics Classification System and drug structure

Abstract:Abstract Background The Biopharmaceutics Classification System (BCS), which classifies bioactive molecules based on solubility and permeability, is widely used to guide new drug development and drug formulation, as well as predict pharmacokinetics. Here we performed computer simulations to study correlations between a molecule’s structure and its BCS classification. Methods A total of 411 small molecules were assigned to BCS categories based on published drug data, and their Pybel-FP4 fingerprints were extrapolated. The information gain(IG) of each fingerprint was calculated and its characteristic structure analyzed. IG was calculated using multiple thresholds, and results were verified using support vector machine prediction, while taking into account the dose coefficient(0-0.1, 0.1-1, or>1). Structural functional features common to fingerprints of compounds in each type of BCS class were determined using computer simulations. Results BCS classes III and IV appear to share several structural and functional characteristics, including Secondary aliphaticamine, Michael_acceptor, Isothiourea, and Sulfonamide Sulfonic_derivatives. Conclusion We demonstrate that our approach can correlate characteristic fingerprints of small-molecule drugs with BCS classifications, which may help guide the development and optimization of new drugs.

Abstract:Similarity searching using molecular fingerprints has a long history in chemoinformatics and continues to be a popular approach for virtual screening. Typically, known active reference molecules are used to search databases for new active compounds. However, this search has black box character because similarity value distributions are dependent on fingerprints and compound classes. Consequently, no generally applicable similarity threshold values are available as reliable indicators of activity relationships between reference and database compounds. Therefore, it is generally uncertain where new active compounds might appear in database rankings, if at all. In this contribution, methods are discussed for modeling similarity value distributions of fingerprint search calculations using Tanimoto coefficients and estimating rank positions of active compounds. To our knowledge, these are the first approaches for predicting the results of fingerprint-based similarity searching.

ChemVA: Interactive Visual Analysis of Chemical Compound Similarity in Virtual Screening

Abstract:In the modern drug discovery process, medicinal chemists deal with the complexity of analysis of large ensembles of candidate molecules. Computational tools, such as dimensionality reduction (DR) and classification, are commonly used to efficiently process the multidimensional space of features. These underlying calculations often hinder interpretability of results and prevent experts from assessing the impact of individual molecular features on the resulting representations. To provide a solution for scrutinizing such complex data, we introduce ChemVA, an interactive application for the visual exploration of large molecular ensembles and their features. Our tool consists of multiple coordinated views: Hexagonal view, Detail view, 3D view, Table view, and a newly proposed Difference view designed for the comparison of DR projections. These views display DR projections combined with biological activity, selected molecular features, and confidence scores for each of these projections. This conjunction of views allows the user to drill down through the dataset and to efficiently select candidate compounds. Our approach was evaluated on two case studies of finding structurally similar ligands with similar binding affinity to a target protein, as well as on an external qualitative evaluation. The results suggest that our system allows effective visual inspection and comparison of different high-dimensional molecular representations. Furthermore, ChemVA assists in the identification of candidate compounds while providing information on the certainty behind different molecular representations.

Abstract:Background Public resources of chemical compound are in a rapid growth both in quantity and the types of data-representation. To comprehensively understand the relationship between the intrinsic features of chemical compounds and protein targets is an essential task to evaluate potential protein-binding function for virtual drug screening. In previous studies, correlations were proposed between bioactivity profiles and target networks, especially when chemical structures were similar. With the lack of effective quantitative methods to uncover such correlation, it is demanding and necessary for us to integrate the information from multiple data sources to produce an comprehensive assessment of the similarity between small molecules, as well as quantitatively uncover the relationship between compounds and their targets by such integrated schema. Results In this study a multi-view based clustering algorithm was introduced to quantitatively integrate compound similarity from both bioactivity profiles and structural fingerprints. Firstly, a hierarchy clustering was performed with the fused similarity on 37 compounds curated from PubChem. Compared to clustering in a single view, the overall common target number within fused classes has been improved by using the integrated similarity, which indicated that the present multi-view based clustering is more efficient by successfully identifying clusters with its members sharing more number of common targets. Analysis in certain classes reveals that mutual complement of the two views for compound description helps to discover missing similar compound when only single view was applied. Then, a large-scale drug virtual screen was performed on 1267 compounds curated from Connectivity Map (CMap) dataset based on the fused similarity, which obtained a better ranking result compared to that of single-view. These comprehensive tests indicated that by combining different data representations; an improved assessment of target-specific compound similarity can be achieved. Conclusions Our study presented an efficient, extendable and quantitative computational model for integration of different compound representations, and expected to provide new clues to improve the virtual drug screening from various pharmacological properties. Representability of algebraic topology for biomolecules in machine learning based scoring and virtual screening

Abstract:This work introduces a number of algebraic topology approaches, including multi-component persistent homology, multi-level persistent homology, and electrostatic persistence for the representation, characterization, and description of small molecules and biomolecular complexes. In contrast to the conventional persistent homology, multi-component persistent homology retains critical chemical and biological information during the topological simplification of biomolecular geometric complexity. Multi-level persistent homology enables a tailored topological description of inter- and/or intra-molecular interactions of interest. Electrostatic persistence incorporates partial charge information into topological invariants. These topological methods are paired with Wasserstein distance to characterize similarities between molecules and are further integrated with a variety of machine learning algorithms, including k-nearest neighbors, ensemble of trees, and deep convolutional neural networks, to manifest their descriptive and predictive powers for protein-ligand binding analysis and virtual screening of small molecules. Extensive numerical experiments involving 4,414 protein-ligand complexes from the PDBBind database and 128,374 ligand-target and decoy-target pairs in the DUD database are performed to test respectively the scoring power and the discriminatory power of the proposed topological learning strategies. It is demonstrated that the present topological learning outperforms other existing methods in protein-ligand binding affinity prediction and ligand-decoy discrimination.
