Abstract:The protein data bank (PDB) is a rich source of protein ligand structures, but ligands are not explicitly used in current docking algorithms. We have developed ProBiS-Dock, a docking algorithm complementary to the ProBiS-Dock Database (J. Chem. Inf. Model.2021, 61, 4097–4107) that treats small molecules and proteins as fully flexible entities and allows conformational changes in both after ligand binding. A new scoring function is described that consists of a binding site-specific scoring function (ProBiS-Score) and a general statistical scoring function. ProBiS-Dock enables rapid docking of small molecules to proteins and has been successfully validated in silico against standard benchmarks. It enables rapid search for new active ligands by leveraging existing knowledge in the PDB. The potential of the software for drug development has been confirmed in vitro by the discovery of new inhibitors of human indoleamine 2,3-dioxygenase 1, an enzyme that is an attractive target for cancer therapy and catalyzes the first rate-determining step of l-tryptophan metabolism via the kynurenine pathway. The software is freely available to academic users at http://insilab.org/probisdock.The Supporting Information is available free of charge at https://pubs.acs.org/doi/10.1021/acs.jcim.1c01176.Determination of parameter "h" in combined score; total number of successful docking events for the 24 cross-docking families; mean and maximum similarity of the active compounds for each DUD-E protein target to the template ligands; discrimination of active versus decoy compounds for ProBiS-Dock algorithm for the 91 protein targets in the DUD-E data set; discrimination of active versus decoy compounds for AutoDock Vina algorithm for the 91 protein targets in the DUD-E data set; mean and maximum similarity of the active compounds for each SB2012 protein target to the template ligands; results of biochemical characterization of the 22 purchased compounds in virtual screening against indoleamine 2,3-dioxygenase 1; 1H NMR spectrum of active compound 3; HPLC spectrum of active compound 3; 1H NMR spectrum of active compound 11; HPLC spectrum of active compound 11; correlation between the mean Tanimoto coefficient and the standardized total gain; cross-docking results for 24 cross-docking families in the SB2012 test set; cross-docking results for AutoDock Vina for 24 cross-docking families in the SB2012 test set; and dependence of docking success on similarity between the docked ligand and template ligands (PDF)This article has not yet been cited by other publications.
