Abstract:In 1952, Alan Turing proposed a theory showing how morphogenesis could occur from a simple two morphogen reaction–diffusion system [Turing, A. M. (1952) Phil. Trans. R. Soc. Lond. A 237 , 37–72. (doi:10.1098/rstb.1952.0012)]. While the model is simple, it has found diverse applications in fields such as biology, ecology, behavioural science, mathematics and chemistry. Chemistry in particular has made significant contributions to the study of Turing-type morphogenesis, providing multiple reproducible experimental methods to both predict and study new behaviours and dynamics generated in reaction–diffusion systems. In this review, we highlight the historical role chemistry has played in the study of the Turing mechanism, summarize the numerous insights chemical systems have yielded into both the dynamics and the morphological behaviour of Turing patterns, and suggest future directions for chemical studies into Turing-type morphogenesis. Abstract:In the nearly seven decades since the publication of Alan Turing’s work on morphogenesis, enormous progress has been made in understanding both the mathematical and biological aspects of his proposed reaction–diffusion theory. Some of these developments were nascent in Turing’s paper, and others have been due to new insights from modern mathematical techniques, advances in numerical simulations and extensive biological experiments. Despite such progress, there are still important gaps between theory and experiment, with many examples of biological patterning where the underlying mechanisms are still unclear. Here, we review modern developments in the mathematical theory pioneered by Turing, showing how his approach has been generalized to a range of settings beyond the classical two-species reaction–diffusion framework, including evolving and complex manifolds, systems heterogeneous in space and time, and more general reaction-transport equations. While substantial progress has been made in understanding these more complicated models, there are many remaining challenges that we highlight throughout. We focus on the mathematical theory, and in particular linear stability analysis of ‘trivial’ base states. We emphasize important open questions in developing this theory further, and discuss obstacles in using these techniques to understand biological reality. Abstract:In his seminal paper on morphogenesis (1952), Alan Turing demonstrated that different spatio-temporal patterns can arise due to instability of the homogeneous state in reaction-diffusion systems, but at least two species are necessary to produce even the simplest stationary patterns. This paper is aimed to propose a novel model of the analog (continuous state) kinetic automaton and to show that stationary and dynamic patterns can arise in one-component networks of kinetic automata. Possible applicability of kinetic networks to modeling of real-world phenomena is also discussed.

Abstract:Morphogenesis, as it is understood in a wide sense by René Thom, is considered for various types of chaos. That is, those, obtained by period-doubling cascade, Devaney's and Li-Yorke chaos. Moreover, in discussion form we consider inheritance of intermittency, the double-scroll Chua's attractor and quasiperiodical motions as a possible skeleton of a chaotic attractor. To make our introduction of the paper more clear, we have to say that one may consider other various accompanying concepts of chaos such that a structure of the chaotic attractor, its fractal dimension, form of the bifurcation diagram, the spectra of Lyapunov exponents, etc. We make comparison of the main concept of our paper with Turing's morphogenesis and John von Neumann automata, considering that this may be not only formal one, but will give ideas for the chaos development in the morphogenesis of Turing and for self-replicating machines. To provide rigorous study of the subject, we introduce new definitions such as chaotic sets of functions, the generator and replicator of chaos, and precise description of ingredients for Devaney and Li-Yorke chaos in continuous dynamics. Appropriate simulations which illustrate the morphogenesis phenomenon are provided.

Abstract:Alan Turing's pioneering work on computability, and his ideas on morphological computing support Andrew Hodges' view of Turing as a natural philosopher. Turing's natural philosophy differs importantly from Galileo's view that the book of nature is written in the language of mathematics (The Assayer, 1623). Computing is more than a language of nature as computation produces real time physical behaviors. This article presents the framework of Natural Info-computationalism as a contemporary natural philosophy that builds on the legacy of Turing's computationalism. Info-computationalism is a synthesis of Informational Structural Realism (the view that nature is a web of informational structures) and Natural Computationalism (the view that nature physically computes its own time development). It presents a framework for the development of a unified approach to nature, with common interpretation of inanimate nature as well as living organisms and their social networks. Computing is understood as information processing that drives all the changes on different levels of organization of information and can be modeled as morphological computing on data sets pertinent to informational structures. The use of infocomputational conceptualizations, models and tools makes possible for the first time in history the study of complex selforganizing adaptive systems, including basic characteristics and functions of living systems, intelligence, and cognition.

Abstract:Significance Turing proposed that intercellular reaction-diffusion of molecules is responsible for morphogenesis. The impact of this paradigm has been profound. We exploit an abiological experimental system of emulsion drops containing the Belousov–Zhabotinsky reactants ideally suited to test Turing’s theory. Our experiments verify Turing’s thesis of the chemical basis of morphogenesis and reveal a pattern, not previously predicted by theory, which we explain by extending Turing’s model to include heterogeneity. Quantitative experimental results obtained using this artificial cellular system establish the strengths and weaknesses of the Turing model, applicable to biology and materials science alike, and pinpoint which directions are required for improvement.

Abstract:Conditions for self-organisation via Turing's mechanism in biological systems represented by reaction-diffusion or reaction-cross-diffusion models have been extensively studied. Nonetheless, the impact of tissue stratification in such systems is under-explored, despite its ubiquity in the context of a thin epithelium overlying connective tissue, for instance the epidermis and underlying dermal mesenchyme of embryonic skin. In particular, each layer can be subject to extensively different biochemical reactions and transport processes, with chemotaxis - a special case of cross-diffusion - often present in the mesenchyme, contrasting the solely molecular transport typically found in the epidermal layer. We study Turing patterning conditions for a class of reaction-cross-diffusion systems in bilayered regions, with a thin upper layer and coupled by a linear transport law. In particular, the role of differential transport through the interface is explored together with the presence of asymmetry between the homogeneous equilibria of the two layers. A linear stability analysis is carried out around a spatially homogeneous equilibrium state in the asymptotic limit of weak and strong coupling strengths, where quantitative approximations of the bifurcation curve can be computed. Our theoretical findings, for an arbitrary number of reacting species, reveal quantitative Turing conditions, highlighting when the coupling mechanism between the layered regions can either trigger patterning or stabilize a spatially homogeneous equilibrium regardless of the independent patterning state of each layer. We support our theoretical results through direct numerical simulations, and provide an open source code to explore such systems further.

Abstract:Turing Model Explained The reaction-diffusion (Turing) model is a theoretical model used to explain self-regulated pattern formation in biology. Although many biologists have heard of this model, a better understanding of the concept would aid its application to many research projects and developmental principles. Kondo and Miura (p. 1616 ) now review the reaction-diffusion model. Despite the associated mathematics, the basic idea of the Turing model is relatively easy to understand and relates to morphogen gradients. In addition, user-friendly software makes it easy to understand how a whole variety of patterns can be produced by this simple mechanism.

Abstract:This is a brief account of Turing's ideas on biological pattern and the events that led to their wider acceptance by biologists as a valid way to investigate developmental pattern, and of the value of theory more generally in biology. Periodic patterns have played a key role in this process, especially 2D arrays of oriented stripes, which proved a disappointment in theoretical terms in the case of Drosophila segmentation, but a boost to theory as applied to skin patterns in fish and model chemical reactions. The concept of "order from fluctuations" is a key component of Turing's theory, wherein pattern arises by selective amplification of spatial components concealed in the random disorder of molecular and/or cellular processes. For biological examples, a crucial point from an analytical standpoint is knowing the nature of the fluctuations, where the amplifier resides, and the timescale over which selective amplification occurs. The answer clarifies the difference between "inelegant" examples such as Drosophila segmentation, which is perhaps better understood as a programmatic assembly process, and "elegant" ones expressible in equations like Turing's: that the fluctuations and selection process occur predominantly in evolutionary time for the former, but in real time for the latter, and likewise for error suppression, which for Drosophila is historical, in being lodged firmly in past evolutionary events. The prospects for a further extension of Turing's ideas to the complexities of brain development and consciousness is discussed, where a case can be made that it could well be in neuroscience that his ideas find their most important application.

Abstract:We present an efficient model for describing morphogenesis and the emergence of spatiotemporal structures in synthetic chemical cells. This work is motivated by an experimental setup used for testing Turing's theory of morphogenesis. The model developed is based on the general theory of chemically active droplets, which combines the classical theory of phase separation with reaction-diffusion systems. Through the 2D calculations, we find the six spatiotemporal structures predicted by Turing in 1952 and experimentally observed, in a 1D array of droplets. Moreover, under Turing instability, with a determined chemical wavelength, the system undergoes morphogenesis. This theoretical approach provides a useful tool for understanding the physical differentiation through the direct calculation of the osmotic pressure in each cell as the chemical reaction occurs.

Abstract:Turing instability in activator–inhibitor systems provides a paradigm of non-equilibrium self-organization; it has been extensively investigated for biological and chemical processes. Turing instability should also be possible in networks, and general mathematical methods for its treatment have been formulated previously. However, only examples of regular lattices and small networks were explicitly considered. Here we study Turing patterns in large random networks, which reveal striking differences from the classical behaviour. The initial linear instability leads to spontaneous differentiation of the network nodes into activator-rich and activator-poor groups. The emerging Turing patterns become furthermore strongly reshaped at the subsequent nonlinear stage. Multiple coexisting stationary states and hysteresis effects are observed. This peculiar behaviour can be understood in the framework of a mean-field theory. Our results offer a new perspective on self-organization phenomena in systems organized as complex networks. Potential applications include ecological metapopulations, synthetic ecosystems, cellular networks of early biological morphogenesis, and networks of coupled chemical nanoreactors.

Abstract:In his 1952 paper "The chemical basis of morphogenesis", Alan M. Turing presented a model for the formation of skin patterns. While it took several decades, the model has been validated by finding corresponding natural phenomena, e.g. in the skin pattern formation of zebrafish. More surprising, seemingly unrelated pattern formations can also be studied via the model, like e.g. the formation of plant patches around termite hills. In 1984, David A. Young proposed a discretization of Turing's model, reducing it to an activator/inhibitor process on a discrete domain. From this model, the concept of three-dimensional Turing-like patterns was derived. In this paper, we consider this generalization to pattern-formation in three-dimensional space. We are particularly interested in classifying the different arising sub-structures of the patterns. By providing examples for the different structures, we prove a conjecture regarding these structures within the setup of three-dimensional Turing-like pattern. Furthermore, we investigate - guided by visual experiments - how these sub-structures are distributed in the parameter space of the discrete model. We found two-fold versions of zero- and one-dimensional sub-structures as well as two-dimensional sub-structures and use our experimental findings to formulate several conjectures for three-dimensional Turing-like patterns and higher-dimensional cases.

Abstract:Recent experimental studies on primary hair follicle formation and feather bud morphogenesis indicate a coupling between Turing-type diffusion driven instability and chemotactic patterning. Inspired by these findings we develop and analyse a mathematical model that couples chemotaxis to a reaction–diffusion system exhibiting diffusion–driven (Turing) instability. While both systems, reaction–diffusion systems and chemotaxis, can independently generate spatial patterns, we were interested in how the coupling impacts the stability of the system, parameter region for patterning, pattern geometry, as well as the dynamics of pattern formation. We conduct a classical linear stability analysis for different model structures, and confirm our results by numerical analysis of the system. Our results show that the coupling generally increases the robustness of the patterning process by enlarging the pattern region in the parameter space. Concerning time scale and pattern regularity, we find that an increase in the chemosensitivity can speed up the patterning process for parameters inside and outside of the Turing space, but generally reduces spatial regularity of the pattern. Interestingly, our analysis indicates that pattern formation can also occur when neither the Turing nor the chemotaxis system can independently generate pattern. On the other hand, for some parameter settings, the coupling of the two processes can extinguish the pattern formation, rather than reinforce it. These theoretical findings can be used to corroborate the biological findings on morphogenesis and guide future experimental studies. From a mathematical point of view, this work sheds a light on coupling classical pattern formation systems from the parameter space perspective.

Abstract:Turing patterns have morphed from mathematical curiosities into highly desirable targets for synthetic biology. For a long time, their biological significance was sometimes disputed but there is now ample evidence for their involvement in processes ranging from skin pigmentation to digit and limb formation. While their role in developmental biology is now firmly established, their synthetic design has so far proved challenging. Here, we review recent large-scale mathematical analyses that have attempted to narrow down potential design principles. We consider different aspects of robustness of these models and outline why this perspective will be helpful in the search for synthetic Turing-patterning systems. We conclude by considering robustness in the context of developmental modelling more generally. Abstract:Significance Pattern formation is a central question in developmental biology. Alan Turing proposed that this could be achieved by a diffusion-driven instability in a monophasic system consisting of two reacting chemicals. In this paper, we extend Turing’s work to a more realistic mechanochemical model of multicellular tissue, modeling also its biphasic and mechanical properties. Overcoming limitations of conventional reaction–diffusion models, we show that mechanochemical couplings between morphogen concentrations and extracellular fluid flows provide alternative, non-Turing, mechanisms by which tissues can form robust spatial patterns.

Abstract:The last century saw dramatic challenges to the Laplacian predictability which had underpinned scientific research for around 300 years. Basic to this was Alan Turing's 1936 discovery (along with Alonzo Church) of the existence of unsolvable problems. This paper focuses on incomputability as a powerful theme in Turing's work and personal life, and examines its role in his evolving concept of machine intelligence. It also traces some of the ways in which important new developments are anticipated by Turing's ideas in logic.

Abstract:Turing patterns are a fundamental concept in developmental biology, describing how homogeneous tissues develop into self-organized spatial patterns. However, the classical Turing mechanism, which relies on linear stability analysis, often fails to capture the complexities of real biological systems, such as multistability, non-linearities, growth, and boundary conditions. Here, we explore the impact of these factors on Turing pattern formation, contrasting linear stability analysis with numerical simulations based on a simple reaction-diffusion model, motivated by synthetic gene-regulatory pathways. We demonstrate how non-linearities introduce multistability, leading to unexpected pattern outcomes not predicted by the traditional Turing theory. The study also examines how growth and realistic boundary conditions influence pattern robustness, revealing that different growth regimes and boundary conditions can disrupt or stabilize pattern formation. Our findings are critical for understanding pattern formation in both natural and synthetic biological systems, providing insights into engineering robust patterns for applications in synthetic biology.

Abstract:Incomputability as a mathematical notion arose from work of Alan Turing and Alonzo Church in the 1930s. Like Turing himself, it attracted less attention than it deserved beyond the confines of mathematics. Today our experiences in computer science, physics, biology, artificial intelligence, economics and the humanities point to the importance of the notion for understanding the world around us. This article takes a Turing centenary look at how the interface between the computable world and the incomputable formed a central theme in Turing's work - from the early establishment of the standard model of the stored program computer, to the late work on emergence of form in nature, and the first approaches to understanding and simulating human intelligence. Turing's thinking was remarkably prescient, and his legacy still impacts on much of our work. The incomputable may turn out to be a specially important part of the legacy, with consequences that Alan Turing himself could not have envisaged.

Abstract:Synergy (from the Greek word synergos), broadly defined, refers to combined or co-operative effects produced by two or more elements (parts or individuals). The definition is often associated with the holistic conviction quote that "the whole is greater than the sum of its parts" (Aristotle, in Metaphysics), or the whole cannot exceed the sum of the energies invested in each of its parts (e.g. first law of thermodynamics) even if it is more accurate to say that the functional effects produced by wholes are different from what the parts can produce alone. Synergy is a ubiquitous phenomena in nature and human societies alike. One well know example is provided by the emergence of self-organization in social insects, via direct or indirect interactions. The latter types are more subtle and defined as stigmergy to explain task coordination and regulation in the context of nest reconstruction in termites. An example, could be provided by two individuals, who interact indirectly when one of them modifies the environment and the other responds to the new environment at a later time. In other words, stigmergy could be defined as a particular case of environmental or spatial synergy. The system is purely holistic, and their properties are intrinsically emergent and autocatalytic. On the present work we present a "machine" where there is no precommitment to any particular representational scheme: the desired behaviour is distributed and roughly specified simultaneously among many parts, but there is minimal specification of the mechanism required to generate that behaviour, i.e. the global behaviour evolves from the many relations of multiple simple behaviours.

Abstract:Turing inspired a computer metaphor of the mind and brain that has been handy and has spawned decades of empirical investigation, but he did much more and offered behavioral and cognitive sciences another metaphor--that of the cascade. The time has come to confront Turing's cascading instability, which suggests a geometrical framework driven by power laws and can be studied using multifractal formalism and multiscale probability density function analysis. Here, we review a rapidly growing body of scientific investigations revealing signatures of cascade instability and their consequences for a perceiving, acting, and thinking organism. We review work related to executive functioning (planning to act), postural control (bodily poise for turning plans into action), and effortful perception (action to gather information in a single modality and action to blend multimodal information). We also review findings on neuronal avalanches in the brain, specifically about neural participation in body-wide cascades. Turing's cascade instability blends the mind, brain, and behavior across space and time scales and provides an alternative to the dominant computer metaphor.
