Abstract:This new edition of Numerical Ecology with R guides readers through an applied exploration of the major methods of multivariate data analysis, as seen through the eyes of three ecologists. It provides a bridge between a textbook of numerical ecology and the implementation of this discipline in the R language. The book begins by examining some exploratory approaches. It proceeds logically with the construction of the key building blocks of most methods, i.e. association measures and matrices, and then submits example data to three families of approaches: clustering, ordination and canonical ordination. The last two chapters make use of these methods to explore important and contemporary issues in ecology: the analysis of spatial structures and of community diversity. The aims of methods thus range from descriptive to explanatory and predictive and encompass a wide variety of approaches that should provide readers with an extensive toolbox that can address a wide palette of questions arising in contemporary multivariate ecological analysis. The second edition of this book features a complete revision to the R code and offers improved procedures and more diverse applications of the major methods. It also highlights important changes in the methods and expands upon topics such as multiple correspondence analysis, principal response curves and co-correspondence analysis. New features include the study of relationships between species traits and the environment, and community diversity analysis. This book is aimed at professional researchers, practitioners, graduate students and teachers in ecology, environmental science and engineering, and in related fields such as oceanography, molecular ecology, agriculture and soil science, who already have a background in general and multivariate statistics and wish to apply this knowledge to their data using the R language, as well as people willing to accompany their disciplinary learning with practical applications. People from other fields (e.g. geology, geography, paleoecology, phylogenetics, anthropology, the social and education sciences, etc.) may also benefit from the materials presented in this book. Users are invited to use this book as a teaching companion at the computer. Abstract:The use of linear mixed effects models (LMMs) is increasingly common in the analysis of biological data. Whilst LMMs offer a flexible approach to modelling a broad range of data types, ecological data are often complex and require complex model structures, and the fitting and interpretation of such models is not always straightforward. The ability to achieve robust biological inference requires that practitioners know how and when to apply these tools. Here, we provide a general overview of current methods for the application of LMMs to biological data, and highlight the typical pitfalls that can be encountered in the statistical modelling process. We tackle several issues regarding methods of model selection, with particular reference to the use of information theory and multi-model inference in ecology. We offer practical solutions and direct the reader to key references that provide further technical detail for those seeking a deeper understanding. This overview should serve as a widely accessible code of best practice for applying LMMs to complex biological problems and model structures, and in doing so improve the robustness of conclusions drawn from studies investigating ecological and evolutionary questions.

Abstract:Multivariate mixed models (MMM) are generalized linear models with both fixed and random effect having multiple response variables. MMM allow partitioning of total (phenotypic) (co)variances for multiple traits into (co)variances on hierarchically lower levels. We outline why ecologists and evolutionary biologists should be interested in such partitioning as well as the levels of analyses that arise when making inferences on multi-level covariance structures. We consider biological levels of interest to be genes (e.g. GWAS, genomic selection), genotypes (genetic (co)variances), individual or other subject (e.g. between-individual (co)variances) and phylogenetic taxa (phylogenetic (co)variances). All of these biological levels can be modelled in a MMM and we distinguish several demand levels of using MMM of increasing complexity. We present an overview of current open-access software implementations of MMM in the open software R with respect to these demand levels, and present example scripts aimed at getting started with MMM on all biological levels. We describe four freely available R packages for MMM, two using Bayesian (Monte Carlo and Hamiltonian Markov Chains) and two using a likelihood framework. Depending on the need of the analyst, there are a number of freely available R-based MMM implementations of relevance to the field of ecology and evolution.

Abstract:Regression modeling is a workhorse of statistical ecology that allows to find relationships between a response variable and a set of explanatory variables. Despite being one of the fundamental statistical ideas in ecological curricula, regression modeling can be complex and subtle. This paper is intended as an applied protocol to help students understand the data, select the most appropriate models, verify assumptions, and interpret the output. Basic ecological questions are tackled using data from a fictional series, “ Fantastic beasts and where to find them,” with the aim to show how statistical thinking can foster curiosity, creativity and imagination in ecology, from the formulation of hypotheses to the interpretation of results.

Abstract:Extant literature has recognized the impact of previously posted ratings on subsequent ratings but reports inconsistent findings. To reconcile the mixed findings in the literature, this study draws on an integrative view of information diagnosticity and social influence theory to investigate the moderating effect of rating context (characterized by volume and variance of prior ratings) and its interaction with subsequent reviewer characteristics on the relationship between the average of prior ratings and a subsequent rating. The empirical analyses, using a dataset of 70,410 restaurant reviews collected from Yelp.com, reveal that both volume and variance of prior ratings exert negative moderating effects and such moderating effects are contingent on subsequent reviewer connectedness and expertise. Abstract:There is a growing need to heed some caveats in numerical data analysis. In 2013, I set out some issues regarding multiple regression frameworks. Here, I used both hypothetical and real data sets collected in Brazil to discuss the implications of, and provide suggestions for, some statistical issues regarding to collinearity and spatial structure of ecological data. For example, a weak treatment of collinearities might lead to discarding important variables for the model, and this can be avoided by a correct approach to collinearities before the model selection. Moreover, studies have demonstrated that the spatial structure in both predictor and response variables is an important point to be addressed, rather than the presence of this structure only in the residuals. Aiming to facilitate the controlling of such bias, I provide two fully explained scripts for R language. Considering the seriousness of spatial structure, my opinion is that no article that presents confirmatory analysis should be considered for publication if their authors do not heed that caveat; facing this issue, I strongly suggest that one performs a variance partitioning scheme.

Abstract:Selecting among competing statistical models is a core challenge in science. However, the many possible approaches and techniques for model selection, and the conflicting recommendations for their use, can be confusing. We contend that much confusion surrounding statistical model selection results from failing to first clearly specify the purpose of the analysis. We argue that there are three distinct goals for statistical modeling in ecology: data exploration, inference, and prediction. Once the modeling goal is clearly articulated, an appropriate model selection procedure is easier to identify. We review model selection approaches and highlight their strengths and weaknesses relative to each of the three modeling goals. We then present examples of modeling for exploration, inference, and prediction using a time series of butterfly population counts. These show how a model selection approach flows naturally from the modeling goal, leading to different models selected for different purposes, even with exactly the same data set. This review illustrates best practices for ecologists and should serve as a reminder that statistical recipes cannot substitute for critical thinking or for the use of independent data to test hypotheses and validate predictions.

Abstract:Structural equation modelling (SEM) can illuminate complex interaction networks of the sort found in ecology. However, selecting optimally complex, data‐supported SEM models and quantifying their uncertainty are difficult processes. To this end, we recommend a formal model selection approach (MSA) that uses information criteria. Using a suite of numerical simulations, we compare MSA‐SEM against two traditional methods. We find that MSA‐SEM exhibits superior, unbiased results under the suboptimal realistic conditions characteristic of ecological studies. We then provide a road map for MSA‐SEM and demonstrate its use via a case study. We illustrate the unique abilities of SEM to confirm a network structure within the realm of known causal pathways and delineate the boundaries within which MSA‐SEM should be applied.

Abstract:Mixed-effect models are flexible tools for researchers in a myriad of medical fields, but that flexibility comes at the cost of complexity and if users are not careful in how their model is specified, they could be making faulty inferences from their data. We argue that there is significant confusion around appropriate random effects to be included in a model given the study design, with researchers generally being better at specifying the fixed effects of a model which map onto to their research hypotheses. To that end, we present an instructive framework for evaluating the random effects of a model in three different situations: (1) longitudinal designs; (2) factorial repeated measures; and (3) when dealing with multiple sources of variance. We provide worked examples with open-access code and data in an online repository. This framework will be helpful for students and researchers who are new to mixed effect models, and to reviewers who may have to evaluate a novel model as part of their review.
Quantitative evidence synthesis: a practical guide on meta-analysis, meta-regression, and publication bias tests for environmental sciences

Abstract:Meta-analysis is a quantitative way of synthesizing results from multiple studies to obtain reliable evidence of an intervention or phenomenon. Indeed, an increasing number of meta-analyses are conducted in environmental sciences, and resulting meta-analytic evidence is often used in environmental policies and decision-making. We conducted a survey of recent meta-analyses in environmental sciences and found poor standards of current meta-analytic practice and reporting. For example, only ~ 40% of the 73 reviewed meta-analyses reported heterogeneity (variation among effect sizes beyond sampling error), and publication bias was assessed in fewer than half. Furthermore, although almost all the meta-analyses had multiple effect sizes originating from the same studies, non-independence among effect sizes was considered in only half of the meta-analyses. To improve the implementation of meta-analysis in environmental sciences, we here outline practical guidance for conducting a meta-analysis in environmental sciences. We describe the key concepts of effect size and meta-analysis and detail procedures for fitting multilevel meta-analysis and meta-regression models and performing associated publication bias tests. We demonstrate a clear need for environmental scientists to embrace multilevel meta-analytic models, which explicitly model dependence among effect sizes, rather than the commonly used random-effects models. Further, we discuss how reporting and visual presentations of meta-analytic results can be much improved by following reporting guidelines such as PRISMA-EcoEvo (Preferred Reporting Items for Systematic Reviews and Meta-Analyses for Ecology and Evolutionary Biology). This paper, along with the accompanying online tutorial, serves as a practical guide on conducting a complete set of meta-analytic procedures (i.e., meta-analysis, heterogeneity quantification, meta-regression, publication bias tests and sensitivity analysis) and also as a gateway to more advanced, yet appropriate, methods.

Abstract:Ecosystems display a complex spatial organization. Ecologists have long tried to characterize them by looking at how different measures of biodiversity change across spatial scales. Ecological neutral theory has provided simple predictions accounting for general empirical patterns in communities of competing species. However, while neutral theory in well-mixed ecosystems is mathematically well understood, spatial models still present several open problems, limiting the quantitative understanding of spatial biodiversity. In this review, we discuss the state of the art in spatial neutral theory. We emphasize the connection between spatial ecological models and the physics of non-equilibrium phase transitions and how concepts developed in statistical physics translate in population dynamics, and vice versa. We focus on non-trivial scaling laws arising at the critical dimension D = 2 of spatial neutral models, and their relevance for biological populations inhabiting two-dimensional environments. We conclude by discussing models incorporating non-neutral effects in the form of spatial and temporal disorder, and analyze how their predictions deviate from those of purely neutral theories.

Online Book Reviews and the Computational Modelling of Reading Impact

Abstract:In online book reviews readers often describe their reading experience and the impression that a book left. The great volume of online reviews makes these reviews a great source for investigating the impact books have on readers. Recently, a reading impact model was introduced that can be used to automatically identify expressions of reading impact in Dutch reviews and that is able categorise them according to emotional impact, aesthetic or narrative feeling, or feelings of reflection. This paper provides an analysis of the characteristics of the book review domain that affect how this computational model identifies impact. We look at features like the length of reviews, the nature of the website on which the review was published, the genre of book and the characteristics of the reviewer. The findings in this paper provide insight in how different selection criteria for reviews can be used to study various aspects of reading impact.

Abstract:This Tutorial serves as both an approachable theoretical introduction to mixed-effects modeling and a practical introduction to how to implement mixed-effects models in R. The intended audience is researchers who have some basic statistical knowledge, but little or no experience implementing mixed-effects models in R using their own data. In an attempt to increase the accessibility of this Tutorial, I deliberately avoid using mathematical terminology beyond what a student would learn in a standard graduate-level statistics course, but I reference articles and textbooks that provide more detail for interested readers. This Tutorial includes snippets of R code throughout; the data and R script used to build the models described in the text are available via OSF at https://osf.io/v6qag/ , so readers can follow along if they wish. The goal of this practical introduction is to provide researchers with the tools they need to begin implementing mixed-effects models in their own research.

Abstract:The housing choice literature is a vast area of housing research which has resulted in giant leaps forward in recent years in terms of its econometric modelling. This is due in large part to the significant increases now available in computing power allowing researchers to combine the latest advances in theory with empirical application. This paper brings together and critically reviews the housing choice literature and techniques that have been used to model the household's housing choice decision. The basic multinomial logit model is reviewed alongside the more recent advances in discrete choice modelling-the nested multinomial logit model and the heteroscedastic extreme value model. The various techniques are illustrated using data from the Australian census of 1986 and 1996 to model housing choice in Sydney. The results show that careful consideration must be given to the assumptions underlying any chosen modelling technique if one is not to draw misleading conclusions from the analysis.

Abstract:Specifying, assessing, and selecting amongst candidate statistical models is fundamental to ecological research. Commonly used approaches to model selection are based on predictive scores and include information criteria such as Akaike's Information Criterion, and cross validation. Based on data splitting, cross validation is particularly versatile because it can be used even when it is not possible to derive a likelihood (e.g., many forms of machine learning) or count parameters precisely (e.g., mixed‐effects models). However, much of the literature on cross validation is technical and spread across statistical journals, making it difficult for ecological analysts to assess and choose amongst the wide range of options. Here we provide a comprehensive, accessible review that explains important‐‐but often overlooked‐‐technical aspects of cross validation for model selection, such as: bias correction, estimation uncertainty, choice of scores, and selection rules to mitigate overfitting. We synthesise the relevant statistical advances to make recommendations for the choice of cross‐validation technique and we present two ecological case studies to illustrate their application. In most instances, we recommend using exact or approximate leave‐one‐out cross validation to minimise bias, or otherwise k‐fold with bias correction if k<10. To mitigate overfitting when using cross validation, we recommend calibrated selection via our recently introduced modified one‐standard‐error rule. We advocate for the use of predictive scores in model selection across as range of typical modelling goals, such as exploration, hypothesis testing, and prediction, provided that models are specified in accordance with the stated goal. We also emphasise, as others have done, that inference on parameter estimates is biased if preceded by model selection and instead requires a carefully specified single model or further technical adjustments.

Abstract:Understanding species-habitat associations is fundamental to ecological sciences and for species conservation. Consequently, various statistical approaches have been designed to infer species-habitat associations. Due to their conceptual and mathematical differences, these methods can yield contrasting results. In this paper, we describe and compare commonly used statistical models that relate animal movement data to environmental data. Specifically, we examined selection functions which include resource selection function (RSF) and step-selection function (SSF), as well as hidden Markov models (HMMs) and related methods such as state-space models. We demonstrate differences in assumptions of each method while highlighting advantages and limitations. Additionally, we provide guidance on selecting the most appropriate statistical method based on research objectives and intended inference. To demonstrate the varying ecological insights derived from each statistical model, we apply them to the movement track of a single ringed seal in a case study. For example, the RSF indicated selection of areas with high prey diversity, whereas the SSFs indicated no discernable relationship with prey diversity. Furthermore, the HMM reveals variable associations with prey diversity across different behaviors. Notably, the three models identified different important areas. This case study highlights the critical significance of selecting the appropriate model to identify species-habitat relationships and specific areas of importance. Our comprehensive review provides the foundational information required for making informed decisions when choosing the most suitable statistical methods to address specific questions, such as identifying expansive corridors or protected zones, understanding movement patterns, or studying behaviours.

Abstract:<p>State–space models (SSMs) are an important modeling framework for analyzing ecological time series. These hierarchical models are commonly used to model population dynamics, animal movement, and capture-recapture data, and are now increasingly being used to model other ecological processes. SSMs are popular because they are flexible and they model the natural variation in ecological processes separately from observation error. Their flexibility allows ecologists to model continuous, count, binary, and categorical data with linear or nonlinear processes that evolve in discrete or continuous time. Modeling the two sources of stochasticity separately allows researchers to differentiate between biological variation and imprecision in the sampling methodology, and generally provides better estimates of the ecological quantities of interest than if only one source of stochasticity is directly modeled. Since the introduction of SSMs, a broad range of fitting procedures have been proposed. However, the variety and complexity of these procedures can limit the ability of ecologists to formulate and fit their own SSMs. We provide the knowledge for ecologists to create SSMs that are robust to common, and often hidden, estimation problems, and the model selection and validation tools that can help them assess how well their models fit their data. We present a review of SSMs that will provide a strong foundation to ecologists interested in learning about SSMs, introduce new tools to veteran SSM users, and highlight promising research directions for statisticians interested in ecological applications. The review is accompanied by an in-depth tutorial that demonstrates how SSMs can be fitted and validated in R. Together, the review and tutorial present an introduction to SSMs that will help ecologists to formulate, fit, and validate their models.</p>
