Abstract:Sheath blight, caused by the fungus Rhizoctonia solani, is a major problem that significantly impacts rice production and can lead to substantial yield losses. The disease has become increasingly problematic in recent years due to the widespread use of high-yielding semi-dwarf rice cultivars, dense planting, and heavy application of nitrogenous fertilizers. The disease has become more challenging to manage due to its diverse host range and the lack of resistant cultivars. Despite utilizing traditional methods, the problem persists without a satisfactory solution. Therefore, modern approaches, including advanced breeding, transgenic methods, genome editing using CRISPR/Cas9 technology, and nanotechnological interventions, are being explored to develop rice plants resistant to sheath blight disease. This review primarily focuses on these recent advancements in combating the sheath blight disease.

Abstract:Sheath blight caused by necrotrophic fungus Rhizoctonia solani Kühn is one of the most serious diseases of rice. Use of high yielding semi dwarf cultivars with dense planting and high dose of nitrogenous fertilizers accentuates the incidence of sheath blight in rice. Its diverse host range and ability to remain dormant under unfavorable conditions make the pathogen more difficult to manage. As there are no sources of complete resistance, management through chemical control has been the most adopted method for sheath blight management. In this review, we provide an up-to-date comprehensive description of host-pathogen interactions, various control measures such as cultural, chemical, and biological as well as utilizing host plant resistance. The section on utilizing host plant resistance includes identification of resistant sources, mapping QTLs and their validation, identification of candidate gene(s) and their introgression through marker-assisted selection. Advances and prospects of sheath blight management through biotechnological approaches such as overexpression of genes and gene silencing for transgenic development against R. solani are also discussed.

Abstract:Rice (Oryza sativa L.) is a staple food for nearly half of the world's population, including Pakistan. But several diseases are always posing a threat to rice farming, with bacterial blight and sheath blight being the two most common causes. R. solani is the main source of rice sheath blight and stood crop’s most destructive diseases. Reviewing published data on pathogenicity and disease management is crucial to developing effective crop protection against sheath blight. It also helps identify research gaps that need more in-depth investigation. Although there has been progress in identifying rice and pathogen-related genes linked to pathogenesis, the underlying processes are still unknown. Research on the applications of; agronomic techniques, chemical control, biological control, and genetic improvement in disease management strategies has been conducted. Optimizing the application of nitrogen fertilizer in combination to plant-plant spacing can minimize the transmission of infection, whereas SMART agricultural technologies; like crop monitoring using Unmanned Aerial Systems help detect and treat sheath blight disease early on. Biological agents and natural fungicides can be used to effectively prevent sheath blight while reducing the negative effects on the environment. Genetic strategies that hold potential to control sheath blight include the use of exogenous dsRNA to suppress pathogen gene expression, genome editing to create rice lines less susceptible to sheath blight, and the development of transgenic rice lines that over express or silence genes related to pathogenesis. The pathogen’s flexibility, the absence of resistant rice types, the lack of single resistance genes for breeding, and farmers' restricted access to informative programs about optimum management methods all work against effective crop protection against sheath blight.

Abstract:Rice sheath blight (ShB) disease poses a major threat to rice yield throughout the world. However, the defense mechanisms against ShB in rice remain largely unknown. ShB resistance is a typical quantitative trait controlled by multiple genes. With the rapid development of molecular methods, many quantitative trait loci (QTLs) related to agronomic traits, biotic and abiotic stresses, and yield have been identified by genome-wide association studies. The interactions between plants and pathogens are controlled by various plant hormone signaling pathways, and the pathways synergistically or antagonistically interact with each other, regulating plant growth and development as well as the defense response. This review summarizes the regulatory effects of hormones including auxin, ethylene, salicylic acid, jasmonic acid, brassinosteroids, gibberellin, abscisic acid, strigolactone, and cytokinin on ShB and the crosstalk between the various hormones. Furthermore, the effects of sugar and nitrogen on rice ShB resistance, as well as information on genes related to ShB resistance in rice and their effects on ShB are also discussed. In summary, this review is a comprehensive description of the QTLs, hormones, nutrition, and other defense-related genes related to ShB in rice. The prospects of targeting the resistance mechanism as a strategy for controlling ShB in rice are also discussed.

Abstract:ABSTRACT Sheath blight, caused by the fungal pathogen Rhizoctonia solani , is one of the most important and widely distributed diseases capable of infesting numerous crops including rice ( Oryza sativa L.). Resistant germplasm with wide variation is essential for controlling this disease via breeding efforts, and genetic background helps design breeding strategies. We used the microchamber method to evaluate the USDA rice core collection, including 1794 accessions from 114 countries, for sheath blight resistance. Seventy‐two molecular markers were used for genotyping. Compared with ‘Jasmine 85’, which has been recognized as one of the most resistant germplasm accessions, 52 accessions were significantly more resistant at the 5% level of probability, and of these 17 were more resistant at the 1% level of probability. The resistant accessions originated from 26 countries in nine geographic regions and are diversified for 13 phenotypic characteristics. The resistant accessions all belonged to the cultivated species O. sativa . Genetic analysis using 72 molecular markers revealed that 45 resistant accessions (87%) were indica type, which were further classified in two groups. Three accessions were identified as aus, two as aromatic, and one each as temperate japonica and tropical japonica. Breeders could use these findings to choose sheath blight resistant accessions for cultivar improvement.
Research Status and Prospect of Burkholderia Glumae, the Pathogen Causing Bacterial Panicle Blight

Abstract:Bacterial panicle blight caused by Burkholderia glumae is one of the most severe seed-borne bacterial diseases of rice in the world. Currently, this disease has affected many countries of Asia, Africa, South and North America. It is a typical example of the shifting from minor plant disease to major disease due to the changes of environmental conditions. Some virulent factors of B. glumae have been identified, including toxoflavins and lipases, whose productions are dependent on the Tof I/Tof R quorum-sensing system, and type III effectors. In spite of its economic significance, neither effective control measure for this disease nor resistant rice variety is currently available. In recent years, genomics, transcriptomics and other molecular methods have provided useful information for better understanding the molecular mechanisms underlying B. glumae virulence and the rice defence mechanisms against pathogens. For the prevention of this pathogen, our laboratory has developed a rapid and sensitive multiplex PCR assay for detecting and distinguishing B. glumae from other Burkholderia species. This improved understanding of B. glumae will shed new light on bacterial panicle blight disease management.

Abstract:Rice blast caused by Magnaporthe grisea is the major damaging disease in nearly all rice growing nations. Economically relevance with 60 percent of total population of world depending on rice as the main source of calories, may have destructive effects of the disease, however, this pathogen has developed into a pioneering model system for researching host-pathogen interactions. The disease outbreak depends on the weather and climatic conditions of the various regions. The disease's occurrence and symptoms vary from country to country. Susceptible cultivars cause huge rice production loss in yield. The principal cause of resistance breakdown in rice against rice blast disease is pathogenic variability. During sexual hybridization, pathogenic changes may provide evidence of pathogenic variation found at the asexual stage of the fungus. The virulent pathotypes cause severe disease incidence. Only through pathogenicity research the pathotypes can be determined using a collection of different rice varieties that are usually different carrying various resistance genes. Rice breeders now have a number of resistant genes however, most of the breeding programs emphasized upon monogenic resistance. Genetic heterogeneity of M. grisea should be taken into account when screening blast resistant rice genotypes through morphological analysis, pathogenicity and molecular characterization. Knowledge on the virulence of the rice blast and host resistant is essential for managing the disease. Cultivation of resistant varieties with chemical control is highly effective against blast pathogens.

Abstract:Abstract Rice ( Oryza sativa L.) is a staple food crop, feeding more than 50% of the world’s population. Diseases caused by bacterial, fungal, and viral pathogens constantly threaten the rice production and lead to enormous yield losses. Bacterial blight (BB) and bacterial leaf streak (BLS), caused respectively by gram-negative bacteria Xanthomonas oryzae pv. oryzae ( Xoo ) and Xanthomonas oryzae pv. oryzicola ( Xoc ), are two important diseases affecting rice production worldwide. Due to the economic importance, extensive genetic and genomic studies have been conducted to elucidate the molecular mechanism of rice response to Xoo and Xoc in the last two decades. A series of resistance ( R ) genes and their cognate avirulence and virulence effector genes have been characterized. Here, we summarize the recent advances in studies on interactions between rice and the two pathogens through these R genes or their products and effectors. Breeding strategies to develop varieties with durable and broad-spectrum resistance to Xanthomonas oryzae based on the published studies are also discussed.

Burkholderia gladioli is one of the pathogenic bacteria, producing seedling blight, leaf-sheath browning, bacterial panicle blight (BPB), spikelet discoloration, and grain abortion, similar to those reported by B. glumae as the main pathogen (Nandakumar et al. 2009). Losses due to this disease could reach up to 70% under the conducive conditions of high temperature and high humidity (Nandakumar et al. 2009). In the fall of 2017, symptoms of reddish-brown, necrotic, linear lesions with indistinct margin on flag-leaf sheaths and blighted, upright, grayish-straw color florets with sterility and vain grains on panicles were observed in Hangzhou, Linan, and Fuyang rice fields in Zhejiang Province, China. The disease was sporadic on individual plants and in circular patterns within a field, and the incidence was about 10 to 30%. Samples, including diseased sheaths and panicles showing symptoms of BPB, were collected from rice (cvs. Yong You 12 and Zhongzhe You 1) paddy fields for bacterial isolation. Infected grains and leaf sheaths were sterilized with 75% ethanol for 15 s, 1 min in 1% bleach, rinsed three times with distilled water, and dried on sterile paper. The sterilized seeds were cut into small pieces, crushed in a sterile mortar, and soaked in 5 ml of distilled water for 30 min. A loopful of bacterial suspensions was streaked and cultured on the semiselective S-PG medium (Nandakumar et al. 2009). Single colonies were purified through serial dilution and subculturing on S-PG medium. The purified bacteria was kept on King’s B agar and produced a diffusible yellow pigment. Isolate HA144 was used in the following studies. For molecular identification, polymerase chain reaction was carried out using 16S rRNA primer (5′-AGAGTTTGATCATGGCTCAG-3′ and 5′-AAGGAGGTGATCCAACCGCA-3′) that amplified 1,428 bp of the bacterial sequence (Mondal et al. 2011). The amplified segment was sequenced (GenBank MG386180), and the DNA sequences were compared by BLAST analysis using the NCBI server with other known isolates. The analysis showed that isolate HA144 had 99% identity with B. gladioli strain ATCC 1024 (CP009322.1), B. gladioli strain BgO1-1 (JX566502.1), and B. gladioli strain 1996012911 (AY268166.1). To verify B. gladioli, the 935-bp fragment sequences (GenBank MH281642) obtained from primers 536F (5′-GTGCCAGCMGCCGCGGTAATAC-3′) and 1492R (5′-GGTTACCTTGTTACGACTT-3′) (Riera-Ruiz et al. 2014) shared 99% similarity with B. gladioli strain R406 (EU090890.1) and B. gladioli strain 321gr-6 (DQ355169.1). To determine pathogenicity, a suspension of AH144 at 108 CFU/ml was infiltrated into tobacco leaves (Nicotiana tabacum ‘Xanthi’) using a small hypodermic syringe and induced hypersensitive reaction on tobacco 24 h postinoculation (Mondal et al. 2011; Sayler et al. 2006). For the pathogenicity test, bacterial suspension at 108 CFU/ml was spray inoculated by a small sprayer onto susceptible rice plants (cv. Zhong Jia Zao 17) at the heading stage in a greenhouse. To enhance entry of bacterial cells through the stomata and glume pore, incubated panicles were placed in plastic bags at high relative humidity (RH) for 24 h and then transferred to the greenhouse with daytime temperatures of 35 to 37°C and 75% RH under natural photoperiodic conditions. Sterile distilled water was spray inoculated onto panicles of control plants (Fory et al. 2014; Nandakumar et al. 2009). Panicles or florets showed similar symptoms to those observed in the rice paddy field 7 to 10 days after incubation. Koch’s postulates were completed by reisolating the same bacterium from the inoculated rice plants. This is the first report of B. gladioli as one of the agents of panicle blight and grain discoloration in China. Further survey and disease analysis are required to determine the spread and diversity of this important pathogen in the region in order to develop a strategy for its control.References:Fory, P. Abstract:Brown spot of rice is a fungal disease caused by either Bipolaris oryzae, Helminthosporium oryzae or Drechslera oryzae species, which is found to be a major problem eventually causing sustainable losses both in quality and quantity. The pathogen after infection shows the symptoms on the leaves, panicles, glumes, and grain causing first as small, circular, and dark brown to purple-brown spots and fully developed lesions are circular to oval with a light brown to gray center, surrounded by a reddish-brown margin and ultimately killing the leaf. We have collected our information from secondary sources. In this review article, we have discussed the effects of bio-agents and chemicals and their comparative efficacy. Fungicides like: propiconazole, Carbendazim, Mancozeb, Hexaconazole, Cabendazim, Bion, Amistar, Tilt etc. are discussed which showed diverse performance on the diseases brown spot of rice. Extracts from the plant parts like roots, stem, leaves etc. are comparatively analyzed and studied that effected on mycelial growth and spore germination of Bipolaris pathogen. The plant components with phenolic structures like carvacrol, eugenol, and thymol are found to be highly active against the pathogen. The extracts of plants like Azadirachta indica, Nerium oleander, Curcuma longa, S. indicum, Cymbopogon citratus etc. are found suitable against brown spot in rice. Chemical fungicides were found to have more inhibition rate against the pathogen, even up to 100%. Although being eco-friendly, plant extracts were recorded to be less effective in comparison to chemical fungicides for suppressing plant pathogen. This article promotes the use of plant extracts for human health and environmental benefits over the use of chemicals for the control of plant diseases.

Abstract:Rice is an important nutritive crop and primary staple food throughout the world. To reach the increasing global grain demand and food security, rice production needs to be monitored and increased. However, abiotic and biotic stresses have impeded rice cultivation both in tropical and sub-tropical regions. Among biotic stressors, false smut of rice incited by fungus Ustilaginoidea virens (Cooke, 1878) is one of the most common and serious disease throughout the rice cultivation areas and cause up to 40% loss in its yield. The disease is hard to stop, because fungus infect the crop during flowering stage and symptoms of the disease are evident after emergence of rice panicle. The fungus completely destroys the grains and converts them into spore balls, which are toxic and unfit for seed production. Further, control of false smut of rice through fungicide application is feasible; however, high usage of fungicides has led to the resistance development in causal agent besides environmental pollution. In this review, we update the most recent progress regarding the pathogen, its distribution, taxonomy, disease cycle and integrated disease management.

Abstract:A path to sustainably reduce world hunger, food insecurity, and malnutrition is to close the crop yield gap, particularly, losses due to pathogens. Breeding resistant crops is key to achieving this goal, an effort requiring collaboration among stakeholders, scientists, breeders, farmers and policymakers. During a disease outbreak, epidemiologists survey the occurrence of a disease after which pathologists investigate mechanisms to stop an infection. Policymakers then implement strategies with farmers and breeders to overcome the outbreak. Information flow from the field to the lab and back to the field involves several processing hubs that require different information inputs. Failure to communicate the necessary information results in the transfer of meaningless data. Here, we discuss gaps in information acquisition and transfer between the field and laboratory. Using rice bacterial blight disease as an example, we discuss pathogen biology and disease resistance to point out the importance of reporting pathogen strains that caused an outbreak to optimize the deployment of resistant crop varieties. We examine differences between infection in the field and assays performed in the laboratory to draw awareness of possible misinformation concerning plant resistance or susceptibility. We discuss key data considered useful for reporting disease outbreaks, sampling bias, and suggestions for improving data quality. We also touch on the knowledge gap in the state-of-the-art literature regarding disease dispersal and transmission. We use a recent case study to exemplify the gaps mentioned. We conclude by highlighting potential actions that may contribute to food security and to closing of the yield gap.
Molecular Mapping and Transfer of Quantitative Trait Loci (QTL) for Sheath Blight Resistance from Wild Rice Oryza nivara to Cultivated Rice (Oryza sativa L.)

Abstract:Sheath blight (ShB) is the most serious disease of rice (Oryza sativa L.), caused by the soil-borne fungus Rhizoctonia solani Kühn (R. solani). It poses a significant threat to global rice productivity, resulting in approximately 50% annual yield loss. Managing ShB is particularly challenging due to the broad host range of the pathogen, its necrotrophic nature, the emergence of new races, and the limited availability of highly resistant germplasm. In this study, we conducted QTL mapping using an F2 population derived from a cross between a partially resistant accession (IRGC81941A) of Oryza nivara and the susceptible rice cultivar Punjab rice 121 (PR121). Our analysis identified 29 QTLs for ShB resistance, collectively explaining a phenotypic variance ranging from 4.70 to 48.05%. Notably, a cluster of four QTLs (qRLH1.1, qRLH1.2, qRLH1.5, and qRLH1.8) on chromosome 1 consistently exhibit a resistant response against R. solani. These QTLs span from 0.096 to 420.1 Kb on the rice reference genome and contain several important genes, including Ser/Thr protein kinase, auxin-responsive protein, protease inhibitor/seed storage/LTP family protein, MLO domain-containing protein, disease-responsive protein, thaumatin-like protein, Avr9/Cf9-eliciting protein, and various transcription factors. Additionally, simple sequence repeats (SSR) markers RM212 and RM246 linked to these QTLs effectively distinguish resistant and susceptible rice cultivars, showing great promise for marker-assisted selection programs. Furthermore, our study identified pre-breeding lines in the advanced backcrossed population that exhibited superior agronomic traits and sheath blight resistance compared to the recurrent parent. These promising lines hold significant potential for enhancing the sheath blight resistance in elite cultivars through targeted improvement efforts.

Abstract:Fusarium head blight (FHB) is a worldwide devastating disease of small grain cereals and Fusarium graminearum species complex (FGSC) is the major pathogen causing the disease. The epidemics of FHB lead to the reduction of grain yield and economic losses. Additionally, mycotoxins produced by the FHB pathogens are hazardous to the health of human and livestock. In this review, we summarize the epidemiology of FHB, and introduce effects of this disease on economy, environment and food safety. We focus on the integrated management approaches for controlling FHB including agronomic practices, resistant cultivars, chemical control, and biocontrol. In addition, we also discuss the potential novel management strategies against FHB and mycotoxin.

Abstract:Rice is one of the most important food crops in the world. However, stable rice production is constrained by various diseases, in particular rice blast, sheath blight, bacterial blight, and virus diseases. Breeding and cultivation of resistant rice varieties is the most effective method to control the infection of pathogens. Exploitation and utilization of the genetic determinants of broad-spectrum resistance represent a desired way to improve the resistance of susceptible rice varieties. Recently, researchers have focused on the identification of rice broad-spectrum disease resistance genes, which include R genes, defense-regulator genes, and quantitative trait loci (QTL) against two or more pathogen species or many isolates of the same pathogen species. The cloning of broad-spectrum disease resistance genes and understanding their underlying mechanisms not only provide new genetic resources for breeding broad-spectrum rice varieties, but also promote the development of new disease resistance breeding strategies, such as editing susceptibility and executor R genes. In this review, the most recent advances in the identification of broad-spectrum disease resistance genes in rice and their application in crop improvement through biotechnology approaches during the past 10 years are summarized.

Abstract:Rice is one of the most important food crops in the world, and its yield restricts global food security. However, various diseases and pests of rice pose a great threat to food security. Among them, bacterial leaf blight (BLB) caused by Xanthomonas oryzae pv. oryzae (Xoo) is one of the most serious bacterial diseases affecting rice globally, creating an increasingly urgent need for research in breeding resistant varieties. Phytohormones are widely involved in disease resistance, such as auxin, abscisic acid (ABA), ethylene (ET), jasmonic acid (JA), and salicylic acid (SA). In recent years, breakthroughs have been made in the analysis of their regulatory mechanism in BLB resistance in rice. In this review, a series of achievements of phytohormones in rice BLB resistance in recent years were summarized, the genes involved and their signaling pathways were reviewed, and a breeding strategy combining the phytohormones regulation network with modern breeding techniques was proposed, with the intention of applying this strategy to molecular breeding work and playing a reference role for how to further improve rice resistance.
Multi-environment evaluation of rice genotypes: impact of weather and culm biochemical parameters against sheath blight infection

Abstract:Introduction: Sheath blight caused by Rhizoctonia solani is one of the major diseases of rice, causing widespread crop losses. The use of semi-dwarf rice varieties in the ongoing nutrient-intensive rice cultivation system has further accentuated the incidence of the disease. An ideal solution to this problem would be identifying a stable sheath blight-tolerant genotype. Material and methods: A multi-environment evaluation of 32 rice genotypes against sheath blight infection was conducted over six seasons across two locations (Agricultural Research Farm, Institute of Agricultural Sciences, Banaras Hindu University (28.18° N, 38.03° E, and 75.5 masl), for four years during the wet seasons (kharif) from 2015 to 2018 and two seasons at the National Rice Research Institute (20°27'09" N, 85°55'57" E, 26 masl), Cuttack, Odisha, during the dry season (rabi) of 2019 and the kharif of 2019, including susceptible and resistant check. Percent disease index data were collected over 4 weeks (on the 7th, 14th, 21st, and 28th day after infection), along with data on other morphological and physiological traits. Result and discussion: The resistant genotypes across seasons were the ones with a higher hemicellulose content (13.93-14.64) and lower nitrogen content (1.10- 1.31) compared with the susceptible check Tapaswini (G32) (hemicellulose 12.96, nitrogen 1.38), which might explain the resistant reaction. Three different stability models-additive main effect and multiplicative interaction (AMMI), genotype + genotype x environment (GGE) biplot, and multi-trait stability index (MTSI)-were then used to identify the stable resistant genotypes across six seasons. The results obtained with all three models had common genotypes highlighted as stable and having a low area under the disease progress curve (AUDPC) values. The ideal stable genotypes with low disease incidence were IC 283139 (G19), Tetep (G28), IC 260917 (G4), and IC 277274 (G10), with AUDPC values of 658.91, 607.46, 479.69, and 547.94, respectively. Weather parameters such as temperature, rainfall, sunshine hours, and relative humidity were also noted daily. Relative humidity was positively correlated with the percent disease index.
Identification of candidate pathogenicity determinants of Rhizoctonia solani AG1-IA, which causes sheath blight disease in rice

Abstract:Sheath blight disease is one of the predominant diseases of rice and it is caused by the necrotrophic fungal pathogen Rhizoctonia solani. The mechanistic insight about its widespread success as a broad host range pathogen is limited. In this study, we endeavor to identify pathogenicity determinants of R. solani during infection process in rice. Through RNAseq analysis, we identified a total of 65 and 232 R. solani (strain BRS1) genes to be commonly upregulated in three different rice genotypes (PB1, Tetep, and TP309) at establishment and necrotrophic phase, respectively. The induction of genes encoding extracellular protease, ABC transporter, and transcription factors were notable during establishment phase. While during necrotrophic phase, several CAZymes, sugar transporters, cellular metabolism, and protein degradation-related genes were prominently induced. We have also identified few putative secreted effector encoding genes that were upregulated during pathogenesis. The qPCR analysis further validated the phase-specific expression dynamics of some selected putative effectors and pathogenicity-associated genes. Overall, the present study reports identification of key genes and processes that might be crucial for R. solani pathogenesis. The ability to effectively damage host cell wall and survive in hostile plant environment by managing oxidative stress, cytotoxic compounds, etc. is being proposed to be important for pathogenesis of R. solani in rice. The functional characterization of these genes would provide key insights about this important pathosystem and facilitate development of strategies to control this devastating disease.

Abstract:Rice is the staple diet of more than three billion people. Yields must double over the next 40 years if we are to sustain the nutritional needs of the ever-expanding global population. Between 10% and 30% of the annual rice harvest is lost due to infection by the rice blast fungus Magnaporthe oryzae. Evaluation of genetic and virulence diversity of blast populations with diagnostic markers will aid disease management. We review the M. oryzae species-specific and cultivar-specific avirulence determinants and evaluate efforts towards generating durable and broad-spectrum resistance in single resistant cultivars or mixtures. We consider modern usage of fungicides and plant defence activators, assess the usefulness of biological control and categorize current approaches towards blast-tolerant genetically modified rice.
