Abstract:Safety concerns of engineered nanoparticles (ENPs) hamper their applications and commercialization in many potential fields. Machine learning has been proved as a great tool to understand the complex ENP-organism-environment relationship. However, good-performance machine learning models usually exist as black boxes, which may be difficult to build trust and whose ways of expressing knowledge rarely directly map to forms familiar to scientists. Here, we present an approach for uncovering causal structure in nanotoxicity datasets by mutual-validated and model-agnostic interpretation methods. Model predictions can be explained from feature importance, feature effects, and feature interactions. The utility of this approach is demonstrated through two case studies, the cytotoxicity of cadmium-containing quantum dots and metal oxide nanoparticles. Further, these case studies indicate the efficacy and impacts at two scales: (i) model interpretation, where the most relevant features for correlating cytotoxicity are identified and their influence on model predictions and interactions with other features are then explained, and (ii) model validation, where the difference among interpretation results of different methods (or the difference between interpretation results and well-known toxicity mechanisms) may reflect some inherent problems in the used dataset (or the developed models). Our approach of integrating machine learning models and interpretation methods provides a roadmap for predicting the toxicity of ENPs in a translucent way. (C) 2021 Elsevier Ltd. All rights reserved.
Advancing chronic toxicity risk assessment in freshwater ecology by molecular characterization-based machine learning

Abstract:The continuously increased production of various chemicals and their release into environments have raised potential negative effects on ecological health. However, traditional labor-intensive assessment methods cannot effectively and rapidly evaluate these hazards, especially for chronic risk. In this study, machine learning (ML) was employed to construct quantitative structure-activity relationship (QSAR) models, enabling the prediction of chronic toxicity to aquatic organisms by leveraging the molecular characteristics of pollutants, namely, the molecular descriptors, fingerprints, and graphs. The limited dataset size hindered the notable advantages of the graph attention network (GAT) model for the molecular graphs. Considering computational efficiency and performance (R2 = 0.78; RMSE = 0.77), XGBoost (XGB) was used for reliable QSAR-ML models predicting chronic toxicity using small- or medium-sized tabular data and the molecular descriptors. Further kernel density estimation analysis confirmed the high accuracy of the model for pollutant concentrations ranging from 10-3 to 102 mg/L, effectively aligning with most environmental scenarios. Model interpretation showed SlogP and exposure duration as the primary influential factors. SlogP, representing the distribution coefficient of a molecule between lipophilic and hydrophilic environments, had a negative effect on the toxicity outcomes. Additionally, the exposure duration played a crucial role in determining the chronic toxicity. Finally, the chronic toxicity data of bisphenol A validated the robustness and reliability of the model established in this research. Our study provided a robust and feasible methodology for chronic ecological risk evaluation of various types of pollutants and could facilitate and increase the use of ML applications in environmental fields.

Abstract:The complexity and dynamics of the environment make it extremely difficult to directly predict and trace the temporal and spatial changes in pollution. In the past decade, the unprecedented accumulation of data, the development of high-performance computing power, and the rise of diverse machine learning (ML) methods provide new opportunities for environmental pollution research. The ML methodology has been used in satellite data processing to obtain ground-level concentrations of atmospheric pollutants, pollution source apportionment, and spatial distribution modeling of water pollutants. However, unlike the active practices of ML in chemical toxicity prediction, advanced algorithms such as deep neural networks in environmental process studies of pollutants are still deficient. In addition, over 40% of the environmental applications of ML go to air pollution, and its application range and acceptance in other aspects of environmental science remain to be increased. The use of ML methods to revolutionize environmental science and its problem-solving scenarios has its own challenges. Several issues should be taken into consideration, such as the tradeoff between model performance and interpretability, prerequisites of the machine learning model, model selection, and data sharing.

Abstract:There are many intertwined factors such as urban fabric, vegetation combination, and meteorological conditions that influence the spatial distribution of fine particles (PM2.5, aerodynamic diameter less than 2.5 μm) in near-road urban areas, and it is difficult yet important to disentangle them. Identifying the relative importance of those factors could facilitate designing urban fabric and roadside vegetation combination patterns to mitigate the negative impacts of particles. This study first proposes an effective and reliable integrated method of the ENVI-met microclimate model and interpretable machine learning to quantify the multifactorial effects. Data from ENVI-met models with different built environments and meteorological conditions are used to train and test the machine learning (ML) models. All ML models show high accuracy in predicting PM2.5 concentrations with R2 high than 0.87. Results indicate that height level and study area are the two most important features, explaining 22.8% and 20.4% of the variation in PM2.5 concentration, respectively. The feature pairwise interactions account for 45.8% of ambient particle concentrations. The combination of trees and hedges in urban fabrics with longer building length than width could mitigate PM2.5 concentrations in residential areas. The integrated methods in this study could be extrapolated to future research to perform source identification analysis.

Abstract:Over the past few decades, data-driven machine learning (ML) has distinguished itself from hypothesis-driven studies and has recently received much attention in environmental toxicology. However, the use of ML in environmental toxicology remains in the early stages, with knowledge gaps, technical bottlenecks in data quality, high-dimensional/heterogeneous/small-sample data analysis and model interpretability, and a lack of an in-depth understanding of environmental toxicology. Given the above problems, we review the recent progress in the literature and highlight state-of-the-art toxicological studies using ML (such as learning and predicting toxicity in complicated biosystems and multiple-factor environmental scenarios of long-term and large-scale pollution). Beyond predicting simple biological endpoints by integrating untargeted omics and adverse outcome pathways, ML development should focus on revealing toxicological mechanisms. The integration of data-driven ML with other methods (e.g., omics analysis and adverse outcome pathway frameworks) endows ML with widely promising application in revealing toxicological mechanisms. High-quality databases and interpretable algorithms are urgently needed for toxicology and environmental science. Addressing the core issues and future challenges for ML in this review may narrow the knowledge gap between environmental toxicity and computational science and facilitate the control of environmental risk in the future.

Abstract:Experimental Biology and Medicine, Ahead of Print. The ever-increasing number of chemicals has raised public concerns due to their adverse effects on human health and the environment. To protect public health and the environment, it is critical to assess the toxicity of these chemicals. Traditional in vitro and in vivo toxicity assays are complicated, costly, and time-consuming and may face ethical issues. These constraints raise the need for alternative methods for assessing the toxicity of chemicals. Recently, due to the advancement of machine learning algorithms and the increase in computational power, many toxicity prediction models have been developed using various machine learning and deep learning algorithms such as support vector machine, random forest, k-nearest neighbors, ensemble learning, and deep neural network. This review summarizes the machine learning- and deep learning-based toxicity prediction models developed in recent years. Support vector machine and random forest are the most popular machine learning algorithms, and hepatotoxicity, cardiotoxicity, and carcinogenicity are the frequently modeled toxicity endpoints in predictive toxicology. It is known that datasets impact model performance. The quality of datasets used in the development of toxicity prediction models using machine learning and deep learning is vital to the performance of the developed models. The different toxicity assignments for the same chemicals among different datasets of the same type of toxicity have been observed, indicating benchmarking datasets is needed for developing reliable toxicity prediction models using machine learning and deep learning algorithms. This review provides insights into current machine learning models in predictive toxicology, which are expected to promote the development and application of toxicity prediction models in the future.

Estimate Ecotoxicity Characterization Factors for Chemicals in Life Cycle Assessment Using Machine Learning Models.

Abstract:In life cycle assessment, characterization factors are used to convert the amount of the chemicals and other pollutants generated in a product's life cycle to the standard unit of an impact category, such as ecotoxicity. However, as a widely used impact assessment method, USEtox (version 2.11) only has ecotoxicity characterization factors for a small portion of chemicals due to the lack of laboratory experiment data. Here we develop machine learning models to estimate ecotoxicity hazardous concentrations 50% (HC50) in USEtox to calculate characterization factors for chemicals based on their physical-chemical properties in EPA's CompTox Chemical Dashborad and the classification of their mode of action. The model is validated by ten randomly selected test sets that are not used for training. The results show that the random forest model has the best predictive performance. The average root mean squared error of the estimated HC50 on the test sets is 0.761. The average coefficient of determination (R2) on the test set is 0.630, meaning 63% of the variability of HC50 in USEtox can be explained by the predicted HC50 from the random forest model. Our model outperforms a traditional quantitative structure-activity relationship (QSAR) model (ECOSAR) and linear regression models. We also provide estimates of missing ecotoxicity characterization factors for 552 chemicals in USEtox using the validated random forest model.

Abstract:Identifying the key influencing factors in soil available cadmium (Cd) is crucial for preventing the Cd accumulation in the food chain. However, current experimental methods and traditional prediction models for assessing available Cd are time-consuming and ineffective. In this study, machine learning (ML) models were developed to investigate the intricate interactions among soil properties, climate features, and available Cd, aiming to identify the key influencing factors. The optimal model was obtained through a combination of stratified sampling, Bayesian optimization, and 10-fold cross-validation. It was further explained through the utilization of permutation feature importance, 2D partial dependence plot, and 3D interaction plot. The findings revealed that pH, surface pressure, sensible heat net flux and organic matter content significantly influenced the Cd accumulation in the soil. By utilizing historical soil surveys and climate change data from China, this study predicted the spatial distribution trend of available Cd in the Chinese region, highlighting the primary areas with heightened Cd activity. These areas were primarily located in the eastern, southern, central, and northeastern China. This study introduces a novel methodology for comprehending the process of available Cd accumulation in soil. Furthermore, it provides recommendations and directions for the remediation and control of soil Cd pollution.

Abstract:In the field of microplastics (MPs) toxicity prediction, machine learning (ML) computer simulation techniques are showing great potential. In this study, six ML algorithms were utilized to predict the toxicity of MPs on BEAS-2B cells based on quantitative structure-activity relationship (QSAR) models. Comparing the models of different algorithms, the extreme gradient boosting model showed the best fit and prediction performance (R2tra = 0.9876, R2test = 0.9286). Additionally, Williams plot analysis showed that the six models developed were able to predict stably within their applicability domain, with few outliers. Finally, the three feature importance methods-Embedded Feature Importance (EFI), Recursive Feature Elimination (RFE), and SHapley Additive exPlanations (SHAP)-consistently identified particle size as the most critical feature affecting toxicity prediction. The proposed QSAR model can be utilized for preliminary environmental exposure assessments of MPs and to better understand the associated health risks.
Improving predictions and understanding of primary and ultimate biodegradation rates with machine learning models

Abstract:This study aimed to develop machine learning based quantitative structure biodegradability relationship (QSBR) models for predicting primary and ultimate biodegradation rates of organic chemicals, which are essential parameters for environmental risk assessment. For this purpose, experimental primary and ultimate biodegradation rates of high consistency were compiled for 173 organic compounds. A significant number of descriptors were calculated with a collection of quantum/computational chemistry software and tools to achieve comprehensive representation and interpretability. Following a pre-screening process, multiple QSBR models were developed for both primary and ultimate endpoints using three algorithms: extreme gradient boosting (XGBoost), support vector machine (SVM), and multiple linear regression (MLR). Furthermore, a unified QSBR model was constructed using the knowledge transfer technique and XGBoost. Results demonstrated that all QSBR models developed in this study had good performance. Particularly, SVM models exhibited high level of goodness of fit (coefficient of determination on the training set of 0.973 for primary and 0.980 for ultimate), robustness (leave-one-out cross-validated coefficient of 0.953 for primary and 0.967 for ultimate), and external predictive ability (external explained variance of 0.947 for primary and 0.958 for ultimate). The knowledge transfer technique enhanced model performance by learning from properties of two biodegradation endpoints. Williams plots were used to visualize the application domains of the models. Through SHapley Additive exPlanations (SHAP) analysis, this study identified key features affecting biodegradation rates. Notably, MDEO-12, APC2D1_C_O, and other features contributed to primary biodegradation, while AATS0v, AATS2v, and others inhibited it. For ultimate biodegradation, features like No. of Rotatable Bonds, APC2D1_C_O, and minHBa were contributors, while C1SP3, Halogen Ratio, GGI4, and others hindered the process. Also, the study quantified the contributions of each feature in predictions for individual chemicals. This research provides valuable tools for predicting both primary and ultimate biodegradation rates while offering insights into the mechanisms.

Abstract:Monitoring heavy metal concentrations in soils is central to assessing agricultural production safety. Satellite observations permit inferring concentrations from spectrum, thereby contributing to the prevention and control of soil heavy metal pollution. However, heavy metals exhibit weak spectral responses, particularly at low and medium concentrations, and are predominantly influenced by other soil components. Machine learning (ML)-driven modelling can produce predictions but lacks interpretability. Here, we present an interpretable ML framework for concentration quantification modelling and investigated the contributions of spectral and environmental factors—pH and organic carbon—to the estimation of metals with multiple concentration gradients, as analysed through SHAP (SHapley Additive exPlanations) data derived from four learning-based scenarios. The results indicated that scenarios SHC (spectral, pH, and organic carbon) and SH (spectral and pH) were the most optimal for chromium (Cr) [RPD = 1.42, Adj R 2 = 0.62], and cadmium (Cd) [RPD = 1.80, Adj R 2 = 0.80]. Under environmental constraints, the spectral predictability for Cr and Cd was improved by 67 % and 87 %, respectively. We concluded that interpretable modelling, utilising both spectral and soil environmental factors, holds significant potential for estimating heavy metals across concentration gradients. It is recommended that samples with higher organic carbon content and lower pH be selected to enhance Cr and Cd predictions. An advanced grasp of interpretable predictions facilitates earlier warning of heavy metal contamination and guides the formulation of robust sampling strategies.

Abstract:Hypertension is a chronic cardiovascular disease characterized by elevated blood pressure that can lead to a number of complications. There is evidence that the numerous environmental substances to which humans are exposed facilitate the emergence of diseases. In this work, we sought to investigate the relationship between exposure to environmental contaminants and hypertension as well as the predictive value of such exposures. The National Health and Nutrition Survey (NHANES) provided us with the information we needed (2005–2012). A total of 4492 participants were included in our study, and we incorporated more common environmental chemicals and covariates by feature selection followed by regularized network analysis. Then, we applied various machine learning (ML) methods, such as extreme gradient boosting (XGBoost), random forest classifier (RF), logistic regression (LR), multilayer perceptron (MLP), and support vector machine (SVM), to predict hypertension by chemical exposure. Finally, SHapley Additive exPlanations (SHAP) were further applied to interpret the features. After the initial feature screening, we included a total of 29 variables (including 21 chemicals) for ML. The areas under the curve (AUCs) of the five ML models XGBoost, RF, LR, MLP, and SVM were 0.729, 0.723, 0.721, 0.730, and 0.731, respectively. Butylparaben (BUP), propylparaben (PPB), and 9-hydroxyfluorene (P17) were the three factors in the prediction model with the highest SHAP values. Comparing five ML models, we found that environmental exposure may play an important role in hypertension. The assessment of important chemical exposure parameters lays the groundwork for more targeted therapies, and the optimized ML models are likely to predict hypertension.

Abstract:The predictions of environmental pollution and its changes, as well as the formulation of pollution control strategies involve many variables with nonlinear, time-varying, multi-source and multi-objective characteristics, such as real-time monitoring data, population activity data, pollutant exposure data, meteorological data, etc. (Liu et al., 2022). In addition, complex relationships exist between many variables (Zhu et al., 2023). They make it extremely difficult to achieve expected prediction performance. Improved computational methodologies, algorithms and models, such as density functional theory, microkinetic modeling, classical molecular dynamics, continuum modeling, and machine learning (ML), provide a good solution to solve this complexity (Wong et al., 2024). For example, artificial intelligence (AI) technologies can automate analyses by making inferences from data and identifying patterns without explicit programming by humans, thereby providing new opportunities to integrate and analyze large volumes of data (Heacock et al., 2022). ML algorithms, as a subfield of AI technology, can help analyze and model large amounts of complicated data more robustly and efficiently than traditional statistical models (Taoufik et al., 2022).These advanced computational and data analytical approaches have been employed to tackle complexities of uncertain from interactive and dynamic environmental problems, playing a leading role in modeling, optimization, prediction and control (Ye et al., 2020). However, the current application is mainly based on the direct use of existing functions or commands. Very few models have been developed specifically for environmental issues, which ignore the complexity and specificity of environmental problems. We hope that researchers try to construct environment-specific models including ready-to-use tools or source code to make predictions, which truly integrate the computational and data science methods into traditional environmental modeling to reveal hidden patterns or correlations, thereby promoting environmental management and pollution control. In addition, the complexity of environmental problems leads to an added challenge regarding the interpretation of the modeling results due to the complicated or black-box relationships between input and output variables.Therefore, this Research Topic aims to feature Original Research articles and Reviews on the developments and applications of modeling and computing technologies in scientific studies on the sources, environmental behavior, fate, transformation, toxicity, risk and removal of pollutants. A series of articles have been published under this research topic, involving the important applications of modeling and computing technology in addressing environmental pollution and change, as follows.Islam et al. (2023) investigated the exposure levels of trace elements (Cr, Cu, Ni, As, Zn, Cd, Mn, Fe and Pb) in a long-term banana cultivation field's soil and different tissues of the banana plant (Musa spp.). Then the pollution status and potential ecological and health risks of the trace elements were evaluated using various established models and chemometric approaches.Based on the proposed possible degradation routes of a next-generation propellant HFO-1234ze(E) for pressurized metered-dose inhalers (pMDIs) devices in the atmosphere, Tewari et al. (2023) quantified the yield of trifluoroacetic acid (TFA) from HFO-1234ze(E) in the range of 0% to 4% using a box-modeling approach under Europe-relevant different atmospheric conditions. Then they estimated an annual rainwater concentration of TFA to be about 0.025 μg/L in France, which could be a negligible level. This work further supports its suitability as a non-persistent, non-bioaccumulative, and non-toxic future propellant for pMDI devices to safeguard access for patients to these essential medicines.Halama et al. (2024) characterized the spatial and temporal patterns of daily and interannual tire road wear particle (TRWP) deposition and associated fate and transport of 6PPD-Quinone in an urbanized watershed, using a process-based ecohydrological model Visualizing Ecosystem Land Management Assessments (VELMA). The modeled daily average 6PPD-Quinone concentration was generally consistent with the observed grab sample concentrations. The results demonstrated the capabilities of VELMA for prioritizing the locations, amounts, and types of green infrastructure that can most effectively reduce 6PPD-Quinone stream concentrations to levels protective of coho salmon and other aquatic species.Neira-Alboronoz et al. Abstract:Life cycle aquatic ecotoxicity assessments currently lack characterization factors due to the limited availability of experimental toxicity data. In this study, this problem was solved by designing a rapid and simplified approach using machine learning algorithms. The results were further tested and validated via a case study of coal power generation in China that has been implemented since 1990. Compared with the predicted characterization factors of life cycle aquatic ecotoxicity, the predicted average ecotoxicity values (logEC 50 ) are clearly correlated (R 2 = 0.597 and RMSE = 0.64) with the reported value in USEtox database based on chemicals' physicochemical properties, degradation rates, and bioaccumulation factors in fish. Approximately 13.6% of the ecotoxicity impact of China's coal power generation is underestimated due to the missing characterization factors of chemicals. In the case study, the predicted ecotoxicity value of the newly identified essential substance via the XGBoost algorithm for the case study was close to the actual value based on the experimental data. Intensifying atmospheric pyrene and chrysene control during the coal power generation stage, increasing the utilization rate of thermal power equipment, and optimizing coal consumption efficiency are efficient approaches for reducing the overall aquatic ecotoxicity from coal power generation in China. The proposed approach can rapidly predict ecotoxicity values and calculate missing characterization factors. Consequently, life cycle aquatic ecotoxicity assessments can be improved, and management strategies can be developed.

Abstract:The rapid increase in both the quantity and complexity of data that are being generated daily in the field of environmental science and engineering (ESE) demands accompanied advancement in data analytics. Advanced data analysis approaches, such as machine learning (ML), have become indispensable tools for revealing hidden patterns or deducing correlations for which conventional analytical methods face limitations or challenges. However, ML concepts and practices have not been widely utilized by researchers in ESE. This feature explores the potential of ML to revolutionize data analysis and modeling in the ESE field, and covers the essential knowledge needed for such applications. First, we use five examples to illustrate how ML addresses complex ESE problems. We then summarize four major types of applications of ML in ESE: making predictions; extracting feature importance; detecting anomalies; and discovering new materials or chemicals. Next, we introduce the essential knowledge required and current shortcomings in ML applications in ESE, with a focus on three important but often overlooked components when applying ML: correct model development, proper model interpretation, and sound applicability analysis. Finally, we discuss challenges and future opportunities in the application of ML tools in ESE to highlight the potential of ML in this field.This article has not yet been cited by other publications.

Abstract:Safety evaluation of chemicals to human and environmental health is of significance for regulatory decisions. The current high-throughput assays result in a rapid increase of big data for various chemicals, facilitating machine learning (ML)-based quantitative structure–activity relationships (QSAR) modeling. At present, a large number of ML-based prediction models have been innovatively constructed and applied to safety evaluation of various chemicals. Herein, we provide a detailed overview of the development of ML-based QSAR models, especially the model features and relevant algorithms. The databases and predictive schema that can be used for ML-based QSAR modeling are briefly summarized. The current challenges are discussed, and the future developing trends and extended applications of ML-based QSAR modeling in chemical safety evaluation are prospected.
