Abstract:In this paper we present a model containing modifications to the Signal-passing Tile Assembly Model (STAM), a tile-based self-assembly model whose tiles are capable of activating and deactivating glues based on the binding of other glues. These modifications consist of an extension to 3D, the ability of tiles to form "flexible" bonds that allow bound tiles to rotate relative to each other, and allowing tiles of multiple shapes within the same system. We call this new model the STAM*, and we present a series of constructions within it that are capable of self-replicating behavior. Namely, the input seed assemblies to our STAM* systems can encode either "genomes" specifying the instructions for building a target shape, or can be copies of the target shape with instructions built in. A universal tile set exists for any target shape (at scale factor 2), and from a genome assembly creates infinite copies of the genome as well as the target shape. An input target structure, on the other hand, can be "deconstructed" by the universal tile set to form a genome encoding it, which will then replicate and also initiate the growth of copies of assemblies of the target shape. Since the lengths of the genomes for these constructions are proportional to the number of points in the target shape, we also present a replicator which utilizes hierarchical self-assembly to greatly reduce the size of the genomes required. The main goals of this work are to examine minimal requirements of self-assembling systems capable of self-replicating behavior, with the aim of better understanding self-replication in nature as well as understanding the complexity of mimicking it.

Asynchronous Signal Passing for Tile Self-Assembly: Fuel Efficient Computation and Efficient Assembly of Shapes

Abstract:In this paper we demonstrate the power of a model of tile self-assembly based on active glues which can dynamically change state. We formulate the Signal-passing Tile Assembly Model (STAM), based on the model of Padilla, Liu, and Seeman to be asynchronous, allowing any action of turning a glue on or off, attaching a new tile, or breaking apart an assembly to happen in any order. Within this highly generalized model we provide three new solutions to tile self-assembly problems that have been addressed within the abstract Tile Assembly Model and its variants, showing that signal passing tiles allow for substantial improvement across multiple complexity metrics. Our first result utilizes a recursive assembly process to achieve tile-type efficient assembly of linear structures, using provably fewer tile types than what is possible in standard tile assembly models. Our second system of signal-passing tiles simulates any Turing machine with high fuel efficiency by using only a constant number of tiles per computation step. Our third system assembles the discrete Sierpinski triangle, demonstrating that this pattern can be strictly self-assembled within the STAM. This result is of particular interest in that it is known that this pattern cannot self-assemble within a number of well studied tile self-assembly models. Notably, all of our constructions are at temperature 1, further demonstrating that signal-passing confers the power to bypass many restrictions found in standard tile assembly models.

Abstract:3D structures that incorporate high-performance electronic materials and allow for remote, on-demand 3D shape reconfiguration are of interest for applications that range from ingestible medical devices and microrobotics to tunable optoelectronics. Here, materials and design approaches are introduced for assembly of such systems via controlled mechanical buckling of 2D precursors built on shape-memory polymer (SMP) substrates. The temporary shape fixing and recovery of SMPs, governed by thermomechanical loading, provide deterministic control over the assembly and reconfiguration processes, including a range of mechanical manipulations facilitated by the elastic and highly stretchable properties of the materials. Experimental demonstrations include 3D mesostructures of various geometries and length scales, as well as 3D aquatic platforms that can change trajectories and release small objects on demand. The results create many opportunities for advanced, programmable 3D microsystem technologies.

Abstract:We present an active tile assembly model which extends Winfree's abstract tile assembly model to tiles that are capable of transmitting and receiving binding site activation signals. In addition, we introduce a mathematical framework to address self-similarity and recursion within the model. The model is applied to show a recursive assembly of an archetypal self-similar aperiodic tiling known as the L-shape tiling.

Abstract:Self-replication and exponential growth are ubiquitous in nature but until recently there were few examples of artificial self-replication. Often replication is a templated process where a parent produces a single offspring, doubling the population in each generation. Many species however produce more than one offspring at a time, enabling faster population growth and higher probability of species perpetuation. We have made a system of cross-shaped origami tiles that yields a number of offspring, four to eight or more, depending on the concentration of monomer units to be assembled. The parent dimer template serves as a seed to crystallize a one-dimensional crystal, a ladder. The ladder rungs are then UV-cross-linked and the offspring are then released by heating, to yield a litter of autonomous daughters. In the complement study, we also optimize the growth conditions to speed up the process and yield a 103 increase in the growth rate for the single-offspring replication system. Self-replication and exponential growth of autonomous motifs is useful for fundamental studies of selection and evolution as well as for materials design, fabrication, and directed evolution. Methods that increase the growth rate, the primary evolutionary drive, not only speed up experiments but provide additional mechanisms for evolving materials toward desired functionalities.

Abstract:We introduce an allostery-mimetic building block model for the self-assembly of 3D structures. We represent the building blocks as patchy particles, where each binding site (patch) can be irreversibly activated or deactivated by binding of the particle’s other controlling patches to another particle. We show that these allostery-mimetic systems can be designed to increase yields of target structures by disallowing misassembled states and can further decrease the smallest number of distinct species needed to assemble a target structure. Next, we show applications to design a programmable nanoparticle swarm for multifarious assembly: a system of particles that stores multiple possible target structures and a particular structure is recalled by presenting an external trigger signal. Finally, we outline a possible pathway for realization of such structures at nanoscale using DNA nanotechnology devices.

Abstract:DNA tile based self-assembly provides a bottom-up approach to construct desired nanostructures. DNA tiles have been directly constructed from ssDNA and readily self-assembled into 2D lattices and 3D superstructures. However, for more complex lattice designs including algorithmic assemblies requiring larger tile sets, a more modular approach could prove useful. This paper reports a new DNA 'sub-tile' strategy to easily create whole families of programmable tiles. Here, we demonstrate the stability and flexibility of our sub-tile structures by constructing 3-, 4- and 6-arm DNA tiles that are subsequently assembled into 2D lattices and 3D nanotubes according to a hierarchical design. Assembly of sub-tiles, tiles, and superstructures was analyzed using polyacrylamide gel electrophoresis and atomic force microscopy. DNA tile self-assembly methods provide a bottom-up approach to create desired nanostructures; the sub-tile strategy adds a useful new layer to this technique. Complex units can be made from simple parts. The sub-tile approach enables the rapid redesign and prototyping of complex DNA tile sets and tiles with asymmetric designs.
Simulation of the abstract Tile Assembly Model Using Crisscross Slats

Abstract:Tile assembly systems in the abstract Tile Assembly Model (aTAM) are computationally universal and capable of building complex shapes, but DNA-based implementations encounter formidable error rates that stifle this theoretical potential. Slat-based self-assembly is a recent development wherein DNA forms long slats that combine together in 2 layers, rather than the aTAM's square tiles in a plane. While tiles tend to bind to 2 neighboring tiles at a time, slats may bind to dozens of other slats. Large slat-based DNA constructions have been implemented in the lab with incredible resilience to many of the errors that plague tile-based constructions, but these come at a cost as slat-based systems are often more difficult to design and simulate. Also, it has not been clear if slats, with their larger sizes and different geometries, have the same theoretical capabilities as tiles. Here we show that slats do, at least at scale. We give constructions showing that any aTAM system may be simulated by a system of slats and that these can be made more efficiently, using shorter slats and a smaller scale factor, when simulating simpler classes of systems. We consider 5 classes of aTAM systems with increasing complexity, from zig-zag systems to the full class of all aTAM systems, and show how they can be converted to equivalent slat systems. Zig-zag systems can be simulated by slats at only a $2c \times 2c$ scale (where $c$ is the freely chosen cooperativity of the slats), the full class of aTAM systems at only a $5c \times 5c$ scale, and intermediate classes using scales between these. Together, these results prove that slats have the full theoretical power of aTAM tiles while providing constructions compact enough to potentially provide designs for DNA-based implementations of slat systems that are both capable of powerful algorithmic self-assembly and possessing the strong error resilience of slats.

Abstract:Cytoskeletal protein filaments such as actin and microtubules confer mechanical support to cells and facilitate many cellular functions such as motility and division. Recent years have witnessed the development of a variety of molecular scaffolds that mimic such filaments. Indeed, filaments that are programmable and compatible with biological systems may prove useful in studying or substituting such proteins. Here, we explore the use of ssRNA tiles to build and modify filaments in vitro . We engineer a number of functionalities that are crucial to the function of natural proteins filaments into the ssRNA tiles, including the abilities to assemble or disassemble filaments, to tune the filament stiffness, to induce membrane binding, and to bind proteins. This work paves the way for building dynamic cytoskeleton-mimicking systems made out of rationally designed ssRNA tiles that can be transcribed in natural or synthetic cells.

Mutations in artificial self-replicating tiles: A step toward Darwinian evolution

Abstract:Artificial self-replication and exponential growth holds the promise of gaining a better understanding of fundamental processes in nature but also of evolving new materials and devices with useful properties. A system of DNA origami dimers has been shown to exhibit exponential growth and selection. Here we introduce mutation and growth advantages to study the possibility of Darwinian-like evolution. We seed and grow one dimer species, AB, from A and B monomers that doubles in each cycle. A similar species from C and D monomers can replicate at a controlled growth rate of two or four per cycle but is unseeded. Introducing a small mutation rate so that AB parents infrequently template CD offspring we show experimentally that the CD species can take over the system in approximately six generations in an advantageous environment. This demonstration opens the door to the use of evolution in materials design.
The Impacts of Dimensionality, Diffusion, and Directedness on Intrinsic Cross-Model Simulation in Tile-Based Self-Assembly

Abstract:Algorithmic self-assembly occurs when disorganized components autonomously combine to form structures and, by their design and the dynamics of the system, are forced to follow the execution of algorithms. Motivated by applications in DNA-nanotechnology, investigations in algorithmic tile-based self-assembly have blossomed into a mature theory with research leveraging tools from computability theory, complexity theory, information theory, and graph theory to develop a wide range of models and show that many are computationally universal, while also exposing powers and limitations of each. Beyond computational universality, the abstract Tile Assembly Model (aTAM) was shown to be intrinsically universal (IU), a strong notion of completeness where a single tile set is capable of simulating all systems within the model; however, this result required non-deterministic tile attachments. This was later confirmed necessary when it was shown that the class of directed aTAM systems is not IU. Building on these results to further investigate the impacts of other dynamics, Hader et al. examined several tile-assembly models which varied across (1) the numbers of dimensions used, (2) restrictions based on diffusion of tiles through space, and (3) whether each system is directed, and showed which models are IU. Such results have shed much light on the roles of various aspects of the dynamics of tile-assembly and their effects on the intrinsic universality of each model. Here we provide direct comparisons of the various models by considering intrinsic simulations between models. We show that in some cases one model is more powerful than another, and in others, pairs of models have mutually exclusive capabilities. This comparison helps to expose the impacts of these three important aspects and further helps define a hierarchy of tile-assembly models.

Abstract:Abstract Self-assembly in biology is an inspiration for engineered large-scale multi-modular systems with desirable characteristics, such as robustness, scalability, and adaptivity. Previous works have shown that simple mobile robots can be used to emulate and study self-assembly behaviors. However, many of these studies were restricted to rather static and inflexible aggregations in predefined shapes, and were limited in adaptivity compared to that observed in nature. We propose a photomorphogenesis approach for robots using our vascular morphogenesis model—a light-stimuli directed method for multi-robot self-assembly inspired by the tissue growth of trees. Robots in the role of ‘leaves’ collect a virtual resource that is proportional to a real, sensed environmental feature. This is then used to build a virtual underlying network that shares a common resource throughout the whole robot aggregate and determines where it grows or shrinks as a reaction to the dynamic environment. In our approach the robots use supplemental bioinspired models to collectively select a leading robot to decide who starts to self-assemble (and where), or to assemble static aggregations. The robots then use our vascular morphogenesis model to aggregate in a directed way preferring bright areas, hence resembling natural phototropism (growth towards light). Our main result is that the assembled robots are adaptive and able to react to dynamic environments by collectively and autonomously rearranging the aggregate, discarding outdated parts, and growing new ones. In representative experiments, the self-assembling robots collectively make rational decisions on where to grow. Cutting off parts of the aggregate triggers a self-organizing repair process in the robots, and the parts regrow. All these capabilities of adaptivity, collective decision-making, and self-repair in our robot self-assembly originate directly from self-organized behavior of the vascular morphogenesis model. Our approach opens up opportunities for self-assembly with reconfiguration on short time-scales with high adaptivity of dynamic forms and structures.

Abstract:Controlling the nucleation step of a self-assembly system is essential for engineering structural complexity and dynamic behaviors. Here, we design a "frame-filling" model system that comprises one type of self-complementary DNA tile and a hosting DNA origami frame to investigate the inherent dynamics of three general nucleation modes in nucleated self-assembly: unseeded, facet, and seeded nucleation. Guided by kinetic simulation, which suggested an optimal temperature range to differentiate the individual nucleation modes, and complemented by single-molecule observations, the transition of tiles from a metastable, monomeric state to a stable, polymerized state through the three nucleation pathways was monitored by Mg2+-triggered kinetic measurements. The temperature-dependent kinetics for all three nucleation modes were correlated by a "nucleation–growth" model, which quantified the tendency of nucleation using an empirical nucleation number. Moreover, taking advantage of the temperature dependence of nucleation, tile assembly can be regulated externally by the hosting frame. An ultraviolet (UV)-responsive trigger was integrated into the frame to simultaneously control "when" and "where" nucleation started. Self-Stabilizing Self-Assembly

Abstract:The emerging field of passive macro-scale tile-based self-assembly (TBSA) shows promise in enabling effective manufacturing processes by harnessing TBSA's intrinsic parallelism. However, current TBSA methodologies still do not fulfill their potentials, largely because such assemblies are often prone to errors, and the size of an individual assembly is limited due to insufficient mechanical stability. Moreover, the instability issue worsens as assemblies grow in size. Using a novel type of magnetically-bonded tiles carried by bristle-bot drives, we propose here a framework that reverses this tendency; i.e., as an assembly grows, it becomes more stable. Stability is achieved by introducing two sets of tiles that move in opposite directions, thus zeroing the assembly net force. Using physics-based computational experiments, we compare the performance of the proposed approach with the common orbital shaking method, proving that the proposed system of tiles indeed possesses self-stabilizing characteristics. Our approach enables assemblies containing hundreds of tiles to be built, while the shaking approach is inherently limited to a few tens of tiles. Our results indicate that one of the primary limitations of mechanical, agitation-based TBSA approaches, instability, might be overcome by employing a swarm of free-running, sensorless mobile robots, herein represented by passive tiles at the macroscopic scale.

Abstract:Arraying bistable cells in a chain results in a multistable mechanical structure that is capable of sequential deformation paths and structural reconfigurability. However, to customize the multistability, for example, a prescribed energy barrier with variable snapping force/displacement, is constrained by the difficulty of decoupling energy from kinematic characteristics since they are always governed by the same geometric parameters. This paper proposes a bistable kirigami cut topology to realize decoupling. Cut parameters are classified into independent groups, corresponding to objective energy barrier or force/displacement, which are consequently independent also. On this basis, a machine learning (ML) and genetic algorithm (GA) based approach is presented to guide the inverse design of the nonlinear responses. Optimal individual kirigami cells that meet decoupled multi-objectives such as energy barrier, snapping force and stable displacement are obtained to construct kirigami chains. The conceivable deformation sequences, configurations and energy/force-displacement curves are validated by both the simulation and experimental results. The proposed mechanism decoupled strategy and inverse design framework open up new horizons for programming energy landscape and provide a general recipe for tailoring multistability in metamaterials.

Programmable Control of Nucleation for Algorithmic Self-Assembly

Abstract:Algorithmic self-assembly, a generalization of crystal growth processes, has been proposed as a mechanism for autonomous DNA computation and for bottom-up fabrication of complex nanostructures. A `program' for growing a desired structure consists of a set of molecular `tiles' designed to have specific binding interactions. A key challenge to making algorithmic self-assembly practical is designing tile set programs that make assembly robust to errors that occur during initiation and growth. One method for the controlled initiation of assembly, often seen in biology, is the use of a seed or catalyst molecule that reduces an otherwise large kinetic barrier to nucleation. Here we show how to program algorithmic self-assembly similarly, such that seeded assembly proceeds quickly but there is an arbitrarily large kinetic barrier to unseeded growth. We demonstrate this technique by introducing a family of tile sets for which we rigorously prove that, under the right physical conditions, linearly increasing the size of the tile set exponentially reduces the rate of spurious nucleation. Simulations of these `zig-zag' tile sets suggest that under plausible experimental conditions, it is possible to grow large seeded crystals in just a few hours such that less than 1 percent of crystals are spuriously nucleated. Simulation results also suggest that zig-zag tile sets could be used for detection of single DNA strands. Together with prior work showing that tile sets can be made robust to errors during properly initiated growth, this work demonstrates that growth of objects via algorithmic self-assembly can proceed both efficiently and with an arbitrarily low error rate, even in a model where local growth rules are probabilistic.

Abstract:DNA origami and single-stranded tile (SST) are two proven approaches to self-assemble finite-size complex DNA nanostructures. The construction elements appeared in structures from these two methods can also be found in multi-stranded DNA tiles such as double crossover tiles. Here we report the design and observation of four types of finite-size lattices with four different double crossover tiles, respectively, which, we believe, in terms of both complexity and robustness, will be rival to DNA origami and SST structures.
Mechanism of branching morphogenesis inspired by diatom silica formation

Abstract:The silica-based cell walls of diatoms are prime examples of genetically controlled, species-specific mineral architectures. The physical principles underlying morphogenesis of their hierarchically structured silica patterns are not understood, yet such insight could indicate novel routes toward synthesizing functional inorganic materials. Recent advances in imaging nascent diatom silica allow rationalizing possible mechanisms of their pattern formation. Here, we combine theory and experiments on the model diatom Thalassiosira pseudonana to put forward a minimal model of branched rib patterns-a fundamental feature of the silica cell wall. We quantitatively recapitulate the time course of rib pattern morphogenesis by accounting for silica biochemistry with autocatalytic formation of diffusible silica precursors followed by conversion into solid silica. We propose that silica deposition releases an inhibitor that slows down up-stream precursor conversion, thereby implementing a self-replicating reaction-diffusion system different from a classical Turing mechanism. The proposed mechanism highlights the role of geometrical cues for guided self-organization, rationalizing the instructive role for the single initial pattern seed known as the primary silicification site. The mechanism of branching morphogenesis that we characterize here is possibly generic and may apply also in other biological systems.
